Advanced machine learning (ML) and deep learning (DL) methods have recently been utilized in Drug Response Prediction (DRP), and these models use the details from genomic profiles, such as extensive drug screening data and cell line data, to predict the response of drugs. Comparatively, the DL-based prediction approaches provided better learning of such features. However, prior knowledge, like pathway data, is sometimes discarded as irrelevant since the drug response datasets are multidimensional and noisy. Optimized feature learning and extraction processes are suggested to handle this problem. First, the noise and class imbalance problems must be tackled to avoid low identification accuracy, long prediction times, and poor applicability. This article aims to apply the Non-Negativity-Constrained Auto Encoder (NNCAE) network to tackle these issues, enhance the adaptive search for the optimal size of sliding windows, and ensure that deep network architectures are adept at learning the vital hidden features. NNCAE methodology is used after performing the standard pre-processing procedures to handle the noise and class imbalance problem. This class balanced and noise-removed input data features are learned to train the proposed hybrid classifier. The classification model, Golden Eagle Optimization-based Convolutional Long Short-Term Memory neural networks (GEO-Conv-LSTM), is assembled by integrating Convolutional Neural Network CNN and LSTM models, with parameter tuning performed by the GEO algorithm. Evaluations are conducted on two large datasets from the Genomics of Drug Sensitivity in Cancer (GDSC) repository, and the proposed NNCAE-GEO-Conv-LSTM-based approach has achieved 96.99% and 97.79% accuracies, respectively, with reduced processing time and error rate for the DRP problem.

The Internet of Things (IoT) has experienced significant growth and plays a crucial role in daily activities. However, along with its development, IoT is very vulnerable to attacks and raises concerns for users. The Intrusion Detection System (IDS) operates efficiently to detect and identify suspicious activities within the network. The primary source of attacks originates from external sources, specifi-cally from the internet attempting to transmit data to the host network. IDS can identify unknown attacks from network traffic and has become one of the most effective network security. Classification is used to distinguish between normal class and attacks in binary classification problem. As a result, there is a rise in the false positive rates and a decrease in the detection accuracy during the model's training. Based on the test results using the ensemble technique with the ensemble learning XGBoost and LightGBM algorithm, it can be concluded that both binary classification problems can be solved. The results using these ensemble learning algorithms on the ToN IoT Dataset, where binary classification has been performed by combining multiple devices into one, have demonstrated improved accuracy. Moreover, this ensemble approach ensures a more even distribution of accuracy across each device, surpassing the findings of previous research.

Abstract Background Protein-protein interactions (PPIs) hold significant importance in biology, with precise PPI prediction as a pivotal factor in comprehending cellular processes and facilitating drug design. However, experimental determination of PPIs is laborious, time-consuming, and often constrained by technical limitations. Methods We introduce a new node representation method based on initial information fusion, called FFANE, which amalgamates PPI networks and protein sequence data to enhance the precision of PPIs’ prediction. A Gaussian kernel similarity matrix is initially established by leveraging protein structural resemblances. Concurrently, protein sequence similarities are gauged using the Levenshtein distance, enabling the capture of diverse protein attributes. Subsequently, to construct an initial information matrix, these two feature matrices are merged by employing weighted fusion to achieve an organic amalgamation of structural and sequence details. To gain a more profound understanding of the amalgamated features, a Stacked Autoencoder (SAE) is employed for encoding learning, thereby yielding more representative feature representations. Ultimately, classification models are trained to predict PPIs by using the well-learned fusion feature. Results When employing 5-fold cross-validation experiments on SVM, our proposed method achieved average accuracies of 94.28%, 97.69%, and 84.05% in terms of Saccharomyces cerevisiae, Homo sapiens, and Helicobacter pylori datasets, respectively. Conclusion Experimental findings across various authentic datasets validate the efficacy and superiority of this fusion feature representation approach, underscoring its potential value in bioinformatics.

Strain optimization aims to overproduce valuable metabolites by leveraging an understanding of biological systems, including metabolic networks and gene regulatory networks (GRNs). Accordingly, researchers proposed integrating metabolic networks and GRNs to be analyzed simultaneously. The proposed algorithms from 2002 to 2021 were rFBA, SR-FBA, iFBA, PROM, PROM2.0, TIGER, BeReTa, CoRegFlux, IDREAM, TRFBA, OptRAM, TRIMER, and PRIME. Each algorithm has different characteristics. Thus, using the appropriate algorithm for designing strain optimization is essential. Therefore, a critical review was conducted by synthesizing and analyzing the existing algorithms. Five aspects are discussed in this review: the strategic approaches, model of GRNs, source of GRNs, optimization, supplementary methods, and the programming language used. Based on the review, several algorithms were better at modeling integrated regulatory-metabolic networks with high confidence, i.e., PROM, PROM2.0, and TRFBA. A simulation was applied to six strains. The results show that PROM2.0 best predicted the production rate and time complexity. However, the model is heavily influenced by the quality and quantity of the gene expression data. In addition, there are inconsistencies between GRNs and the gene expression data. Thus, this review also discussed future work based on GRNs and gene expression data.

Recent advancements in deep learning (DL) have played a crucial role in aiding experts to develop personalized healthcare services, particularly in drug response prediction (DRP) for cancer patients. The DL’s techniques contribution to this field is significant, and they have proven indispensable in the medical field. This review aims to analyze the diverse effectiveness of various DL models in making these predictions, drawing on research published from 2017 to 2023. We utilized the VOS-Viewer 1.6.18 software to create a word cloud from the titles and abstracts of the selected studies. This study offers insights into the focus areas within DL models used for drug response. The word cloud revealed a strong link between certain keywords and grouped themes, highlighting terms such as deep learning, machine learning, precision medicine, precision oncology, drug response prediction, and personalized medicine. In order to achieve an advance in DRP using DL, the researchers need to work on enhancing the models’ generalizability and interoperability. It is also crucial to develop models that not only accurately represent various architectures but also simplify these architectures, balancing the complexity with the predictive capabilities. In the future, researchers should try to combine methods that make DL models easier to understand; this will make DRP reviews more open and help doctors trust the decisions made by DL models in cancer DRP.

The slime mould algorithm (SMA) is a new swarm intelligence algorithm inspired by the oscillatory behavior of slime moulds during foraging. Numerous researchers have widely applied the SMA and its variants in various domains in the field and proved its value by conducting various literatures. In this paper, a comprehensive review of the SMA is introduced, which is based on 130 articles obtained from Google Scholar between 2022 and 2023. In this study, firstly, the SMA theory is described. Secondly, the improved SMA variants are provided and categorized according to the approach used to apply them. Finally, we also discuss the main applications domains of the SMA, such as engineering optimization, energy optimization, machine learning, network, scheduling optimization, and image segmentation. This review presents some research suggestions for researchers interested in this algorithm, such as conducting additional research on multi-objective and discrete SMAs and extending this to neural networks and extreme learning machining.

Job Shop Scheduling Problem (JSSP) is a well-known NP-hard combinatorial optimization problem. In recent years, many scholars have proposed various metaheuristic algorithms to solve JSSP, playing an important role in solving small-scale JSSP. However, when the size of the problem increases, the algorithms usually take too much time to converge. In this paper, we propose a hybrid algorithm, namely EOSMA, which mixes the update strategy of Equilibrium Optimizer (EO) into Slime Mould Algorithm (SMA), adding Centroid Opposition-based Computation (COBC) in some iterations. The hybridization of EO with SMA makes a better balance between exploration and exploitation. The addition of COBC strengthens the exploration and exploitation, increases the diversity of the population, improves the convergence speed and convergence accuracy, and avoids falling into local optimum. In order to solve discrete problems efficiently, a Sort-Order-Index (SOI)-based coding method is proposed. In order to solve JSSP more efficiently, a neighbor search strategy based on a two-point exchange is added to the iterative process of EOSMA to improve the exploitation capability of EOSMA to solve JSSP. Then, it is utilized to solve 82 JSSP benchmark instances; its performance is evaluated compared to that of EO, Marine Predators Algorithm (MPA), Aquila Optimizer (AO), Bald Eagle Search (BES), and SMA. The experimental results and statistical analysis show that the proposed EOSMA outperforms other competing algorithms.

The exponential growth of the internet of things (IoT) has revolutionized daily activities, but it also brings forth significant vulnerabilities. intrusion detection systems (IDS) are pivotal in efficiently detecting and identifying suspicious activities within IoT networks, safeguarding them from potential threats. It proposes a ensemble approach aimed at enhancing model performance in such scenarios. Recognizing the unique challenges posed by imbalanced class distribution, the research employs three sampling techniques LightGBM adaptive synthetic sampling (ADASYN) with multilayer perceptron (MLP), XGBoost ADASYN with MLP, and LightGBM ADASyn with XGBoost to address class imbalance effectively. Evaluation confusion matrix performance metrics underscores the efficacy of ensemble models, particularly LightGBM ADASYN with MLP, XGBoost ADASYN with MLP, and LightGBM ADASYN with XGBoost, in mitigating imbalanced class issues. The LightGBM ADASYN with MLP model stands out with 99.997% accuracy, showcasing exceptional precision and recall, demonstrating its proficiency in intrusion detection within minimal false positives negatives. Despite computational demands, integrating XGBoost within ensemble frameworks yields robust intrusion detection results, highlighting a balanced trade-off between accuracy, precision, and recall. This research offers valuable insights into the strengths with different ensemble models, significantly contributing to the advancement of accurate and reliable IDS in realm of IoT.
