Global climate change and the decreasing availability of high-quality water lead to an increase in the salinization of agricultural lands. This rising salinity represents a significant abiotic stressor that detrimentally influences plant physiology and gene expression. Consequently, critical processes such as seed germination, growth, development, and yield are adversely affected. Salinity severely impacts crop yields, given that many crop plants are sensitive to salt stress. Plant growth-promoting microorganisms (PGPMs) in the rhizosphere or the rhizoplane of plants are considered the second genome of plants as they contribute significantly to improving the plant growth and fitness of plants under normal conditions and when plants are under stress such as salinity. PGPMs are crucial in assisting plants to navigate the harsh conditions imposed by salt stress. By enhancing water and nutrient absorption, which is often hampered by high salinity, these microorganisms significantly improve plant resilience. They bolster the plants defenses by increasing the production of osmoprotectants and antioxidants, mitigating salt-induced damage. Furthermore, PGPMs supply growth-promoting hormones like auxins and gibberellins and reduce levels of the stress hormone ethylene, fostering healthier plant growth. Importantly, they activate genes responsible for maintaining ion balance, a vital aspect of plant survival in saline environments. This review underscores the multifaceted roles of PGPMs in supporting plant life under salt stress, highlighting their value for agriculture in salt-affected areas and their potential impact on global food security.

The mammalian orthoreovirus (reovirus) σNS protein is required for formation of replication compartments that support viral genome replication and capsid assembly. Despite its functional importance, a mechanistic understanding of σNS is lacking. We conducted structural and biochemical analyses of a σNS mutant that forms dimers instead of the higher-order oligomers formed by wildtype (WT) σNS. The crystal structure shows that dimers interact with each other using N-terminal arms to form a helical assembly resembling WT σNS filaments in complex with RNA observed using cryo-EM. The interior of the helical assembly is of appropriate diameter to bind RNA. The helical assembly is disrupted by bile acids, which bind to the same site as the N-terminal arm. This finding suggests that the N-terminal arm functions in conferring context-dependent oligomeric states of σNS, which is supported by the structure of σNS lacking an N-terminal arm. We further observed that σNS has RNA chaperone activity likely essential for presenting mRNA to the viral polymerase for genome replication. This activity is reduced by bile acids and abolished by N-terminal arm deletion, suggesting that the activity requires formation of σNS oligomers. Our studies provide structural and mechanistic insights into the function of σNS in reovirus replication.

Mangroves, despite thriving at the fringes of habitat tolerance in coastal regions, stand out as one of the world’s most highly productive ecosystems. This study delves into the remarkable symbiotic relationship between mangroves and arbuscular mycorrhizal fungi (AMF). Specifically, it assesses seasonal diversity in six true mangrove species and four associated species, situated in Henry’s Island, Bakkhali, India. Spore density and root colonization were examined across different seasons. The highest spore density was observed in Heritiera fomes (a timber-producing mangrove) during the post-monsoon season, followed by pre-monsoon and monsoon periods. Root colonization was notably prominent in Ceriops tagal (Indian mangrove), Bruguira gymnorrhiza (Oriental mangrove), and Sonneratia alba (flowering evergreen mangrove) during both pre- and post-monsoon seasons. This study unveiled a rich fungal diversity, with a total of 60 AMF species belonging to 13 genera. Among these, the genus Glomus emerged as the dominant group, with species such as G. deserticola along with another genus Rhizophagus intraradics displaying widespread distribution. Notably, Glomus consistently ranked as the most prevalent genus throughout the year, indicating its remarkable adaptability and strong dispersal capacity in both true and associate mangrove plant species. This research sheds light on the seasonal dynamics of AMF associations in mangrove ecosystems, emphasizing the significance of Glomus as a key player in this symbiotic relationship. These findings contribute to our understanding of the ecological intricacies within mangrove habitats and highlight the adaptability of certain AMF genera to varying environmental conditions.

Beneficial microbes are crucial for improving crop adaptation and growth under various stresses. They enhance nutrient uptake, improve plant immune responses, and help plants tolerate stresses like drought, salinity, and heat. The yield potential of any crop is significantly influenced by its associated microbiomes and their potential to improve growth under different stressful environments. Therefore, it is crucial and exciting to understand the mechanisms of plant–microbe interactions. Maize (Zea mays L.) is one of the primary staple foods worldwide, in addition to wheat and rice. Maize is also an industrial crop globally, contributing 83% of its production for use in feed, starch, and biofuel industries. Maize requires significant nitrogen fertilization to achieve optimal growth and yield. Maize plants are highly susceptible to heat, salinity, and drought stresses and require innovative methods to mitigate the harmful effects of environmental stresses and reduce the use of chemical fertilizers. This review summarizes our current understanding of the beneficial interactions between maize plants and specific microbes. These beneficial microbes improve plant resilience to stress and increase productivity. For example, they regulate electron transport, downregulate catalase, and upregulate antioxidants. We also review the roles of plant growth-promoting rhizobacteria (PGPR) in enhancing stress tolerance in maize. Additionally, we explore the application of these microbes in maize production and identify major knowledge gaps that need to be addressed to utilize the potential of beneficial microbes fully.

Present study was carried out during rainy (kharif) seasons of 2020–22 at ICAR-Indian Agricultural Research Institute, New Delhi, to examine transcription factors (TFs) in drought tolerance using two rice (Oryza sativa L.) cultivars, drought-tolerant Nagina-22 and drought-sensitive IR-64. Immature panicles were used to prepare transcriptome libraries, sequenced with Paired-End 150 bp chemistry for both control and drought-treated samples. Bioinformatic analysis of the data using TFs extracted from PlantTF database revealed that majority (335) of the TFs were up-regulated in Nagina-22, while 92 were down-regulated under stress. Conversely, a significant number of TFs (359) were down-regulated in IR-64 under stress. Gene ontology and gene regulatory network analyses of the differentially expressed TFs indicated that several crucial biological processes and molecular functions were enriched with higher number of up-regulated TFs in Nagina-22 under stress. Significantly up-regulated expression of TFs, particularly WRKY, ERF, MYB, NAC, and bHLH, in panicle of N-22 must be responsible for terminal drought tolerance. Our findings confirm the master-regulator role of TFs in gene-regulatory networks essential for tolerance to complex trait like drought. The information might be valuable in selecting potential candidate parental lines for drought tolerance breeding and genetic manipulation of rice cultivars towards the development of climate-resilient cultivars.

The effects of climate change are becoming increasingly hazardous for our ecosystem. Climate resilient landscaping, which promotes the use of native plants, has the potential to simultaneously decrease the rate of climate change, enhance climate resilience, and combat biodiversity losses. Native plants and their associated microbiome form a holo-organism; interaction between plants and microbes is responsible for plants’ growth and proper functioning. In this study, we were interested in exploring the soil and root microbiome composition associated with Shepherdia utahensis, a drought hardy plant proposed for low water use landscaping, which is the hybrid between two native hardy shrubs of Utah, S. rotudifolia and S. argentea. The bulk soil, rhizosphere, root, and nodule samples of the hybrid Shepherdia plants were collected from three locations in Utah: the Logan Campus, the Greenville farm, and the Kaysville farm. The microbial diversity analysis was conducted, and plant growth-promoting bacteria were isolated and characterized from the rhizosphere. The results suggest no difference in alpha diversity between the locations; however, the beta diversity analysis suggests the bacterial community composition of bulk soil and nodule samples are different between the locations. The taxonomic classification suggests Proteobacteria and Actinobacteriota are the dominant species in bulk soil and rhizosphere, and Actinobacteriota is solely found in root and nodule samples. However, the composition of the bacterial community was different among the locations. There was a great diversity in the genus composition in bulk soil and rhizosphere samples among the locations; however, Frankia was the dominant genus in root and nodule samples. Fifty-nine different bacteria were isolated from the rhizosphere and tested for seven plant growth-promoting (PGP) traits, such as the ability to fix nitrogen, phosphates solubilization, protease activity, siderophore, Indole Acetic Acid (IAA) and catalase production, and ability to use ACC as nitrogen source. All the isolates produced some amount of IAA. Thirty-one showed at least four PGP traits and belonged to Stenotrophomonas, Chryseobacterium, Massilia, Variovorax, and Pseudomonas. We shortlisted 10 isolates that showed all seven PGP traits and will be tested for plant growth promotion.

Mesenchymal stromal cells (MSCs) have evolved as an invaluable therapeutic cell type due to their broad therapeutic properties. Bone marrow-derived MSCs are currently being applied in numerous clinical trials, and the initial results have been encouraging. However, heterogeneous responsiveness amongst patients is also being experienced; therefore, the efficacy of MSCs in vivo is still debatable. Host microenvironment plays an essential role in determining the fate of MSCs in vivo. Recent studies have indicated the role of toll-like receptors (TLR) in modulating the biological properties of MSCs. TLRs are expressed by MSCs, and activation of TLR3 and TLR4 can alter the functionality of MSCs. While MSCs can suppress the effector and memory T cell function by promoting regulatory T cells, the effect of TLR activation on MSC-mediated immune cell induction is still not well understood. This study was performed to understand the TLR licensing of MSCs and its impact on MSC-mediated immunomodulation. We found that TLR3 mediated activation of MSCs (TLR3-MSCs) increased the expression of G-CSF & IL-10 while TLR4-mediated activation of MSCs led to an increase in CXCL-1, CXCL-10, and CXCL-12. To study the immunological aspect, an in vitro co-culture model was established-to imitate the brief in vivo interaction of MSCs and immune cells. We found that TLR3-MSCs led to increase in CD4 and CD8 naive T (TNAI) cells and vice versa for effector (TEFF) and memory T (TMEM) cells, while TLR4-MSCs did not show any effect.Moreover, only TLR3-MSCs led to a non-significant increase in the regulatory T cells (TREGS) and Double negative regulatory cells. No change in B cell profile was evident while TLR3-MSCs depicted an increasing trend in regulatory B cells which was not statistically significant. TLR3 MSCs also inhibited the T cell proliferation in our setup. Our data indicate that TLR3 priming may regulate the function of MSCs through immunomodulation.Understanding the role of TLRs and other microenvironmental factors causing subdued responses of MSCs in vivo would allow the uninhibited use of MSCs for many diseased conditions.

Introduction: Sexual dysfunction in women is common yet often remains underdiagnosed due to the lack of adequate training and experience of the doctors to manage female sexual dysfunctions. This study was done to assess the knowledge and attitude of medical professionals toward female sexual dysfunction and the various practices and barriers they encounter while managing women with sexual dysfunction. Materials and Methods: A web-based cross-sectional study was done using the snowball sampling method. A well-structured, self-administered, and pre-validated questionnaire containing 27 items was administered through social media. Data was collected and evaluated to assess their knowledge, practices they follow, and barriers encountered while managing female sexual dysfunction. Results: A total of 513 doctors participated in the study. Out of all, only 11.1% of the doctors were often seeing patients with sexual dysfunction. Loss of desire (44%), painful intercourse (33%), lack of lubrication (18%), and anorgasmia (5%) are common symptoms with which women present. The majority of doctors (78.9%) were comfortable in starting a conversation, over half (52.6%) were confident in making a diagnosis, and 51.3% were confident in providing sexual counseling. Yet, only 11.1% were routinely screening women for sexual dysfunctions, and 33.8% were providing counseling regarding sexual issues. Lack of time (31.6%), lack of adequate training (57.3%), unavailability of effective treatment (11.9%), patient discomfort (60.62%), and patient’s reluctance to seek treatment (15.8%) were the barriers encountered by doctors. When assessed for knowledge, around 30.9% had excellent knowledge (≥75th percentile) about female sexual dysfunction. Conclusion: Sexual dysfunction among women is an important health issue that significantly affects the social, mental, and physical well-being of those suffering from it. Screening for sexual dysfunction should be done routinely in day-to-day clinical practice to improve the overall quality of life of a couple.

COVID 19 pandemic is still ongoing, having taken more than 6 million human lives with it, and it seems that the world will have to learn how to live with the virus around. In consequence, there is a need to develop different treatments against it, not only with vaccines, but also new medicines. To do this, human-virus protein-protein interactions (PPIs) play a key part in drug-target discovery, but finding them experimentally can be either costly or sometimes unreliable. Therefore, computational methods arose as a powerful alternative to predict these interactions, reducing costs and helping researchers confirm only certain interactions instead of trying all possible combinations in the laboratory. Malivhu is a tool that predicts human-virus PPIs through a 4-phase process using machine learning models, where phase 1 filters ssRNA(+) class virus proteins, phase 2 filters Coronaviridae family proteins and phase 3 filters severe acute respiratory syndrome (SARS) and Middle East respiratory syndrome (MERS) species proteins, and phase 4 predicts human-SARS-CoV/SARS-CoV-2/MERS protein-protein interactions. The performance of the models was measured with Matthews correlation coefficient, F1-score, specificity, sensitivity, and accuracy scores, getting accuracies of 99.07%, 99.83%, and 100% for the first 3 phases, respectively, and 94.24% for human-SARS-CoV PPI, 94.50% for human-SARS-CoV-2 PPI, and 95.45% for human-MERS PPI on independent testing. All the prediction models developed for each of the 4 phases were implemented as web server which is freely available at https://kaabil.net/malivhu/ .

Monkeypox virus, a close relative of variola virus, has significantly increased the incidence of monkeypox disease in humans, with several clinical symptoms. The sporadic spread of the disease outbreaks has resulted in the need for a comprehensive understanding of the molecular mechanisms underlying disease infection and potential therapeutic targets. Protein–protein interactions play a crucial role in various cellular processes and regulate different immune signals during virus infection. Computational algorithms have gained high significance in the prediction of potential protein interaction pairs. Here, we developed a comprehensive database called HuPoxNET (https://kaabil.net/hupoxnet/) using the state-of-the-art MERN stack technology. The database leverages two sequence-based computational models to predict strain-specific protein–protein interactions between human and monkeypox virus proteins. Furthermore, various protein annotations of the human and viral proteins such as gene ontology, KEGG pathways, subcellular localization, protein domains, and novel drug targets identified from our study are also available on the database. HuPoxNET is a user-friendly platform for the scientific community to gain more insights into the monkeypox disease infection and aid in the development of therapeutic drugs against the disease.

Acoustic and gamma ray investigations of K2O-PbO-SiO2 glass system have been carried out to explore their structure and gamma-ray attenuation properties. Acoustic studies are carried out to study the effect of concentration of lead oxide on the connectivity of the glass structure. Elastic properties are estimated for getting information regarding the dimensionality and rigidity of the network. Gamma -ray mass attenuation coefficient is calculated theoretically as well as experimentally at 511KeV, 662KeV &1274.0KeV photon energy values. Experimental values of Gamma-ray attenuation coefficients are compared to theoretical values computed using NIST-XCOM software. Results of half value layer (HVL) for prepared glasses are compared with ferrite concrete to explore the scope of lead-based glasses as suitable candidates for radiation shielding materials.

The 21st century is considered to be an era of global climate change while recurring drought causes severe yield losses, challenging crop production, and raising serious concerns about sustainable food production/security. MicroRNAs (miRNAs) have emerged as a new candidate for improving/modulating developmental processes in plants, including grain yield, productivity, and response to various abiotic stresses such as drought, heat, and salinity. miRNA can regulate expression of genes either by translation repression or by mRNA cleavage. To regulate expression of gene(s), it targets transcription factors and/or the stress-associated gene responsible for enhancing adaptive potential of plant. For example, miR159-MYB, miR169-NFYA, and miR160-ARF are well-known conserved miRNA-target combinations which regulate drought stress responses in plants. Stress-responsive miRNAs have been demonstrated to modulate physiological, biochemical, and molecular processes, thus serving as key regulators for genetic modification of plants for enhanced drought tolerance. The present review provides insights on the miRNAs involved in drought stress response in rice and their role in regulation of critically important biological processes including photosynthesis, respiration, phytohormone signaling, osmotic stress, and senescence. In addition, the current limitations in using miRNA-based strategies and future perspectives have also been discussed. We envisage that this review would help understanding the role of miRNAs as a part of gene regulatory network for genetic improvement of rice towards enhancing yielding potential under water-deficiency stress.

Abstract The lasting threat of viral pandemics necessitates the development of tailorable first-response antivirals with specific but adaptive architectures for treatment of novel viral infections. Here, such an antiviral platform has been developed based on a mixture of hetero-peptides self-assembled into functionalized β-sheets capable of specific multivalent binding to viral protein complexes. One domain of each hetero-peptide is designed to specifically bind to certain viral proteins, while another domain self-assembles into fibrils with epitope binding characteristics determined by the types of peptides and their molar fractions. The self-assembled fibrils maintain enhanced binding to viral protein complexes and retain high resilience to viral mutations. This method is experimentally and computationally tested using short peptides that specifically bind to Spike proteins of SARS-CoV-2. This platform is efficacious, inexpensive, and stable with excellent tolerability.

Climate-induced drought impacts plant growth and development. Recurring droughts increase the demand for water for food production and landscaping. Native plants in the Intermountain West region of the US are of keen interest in low water use landscaping as they are acclimatized to dry and cold environments. These native plants do very well at their native locations but are difficult to propagate in landscape. One of the possible reasons is the lack of associated microbiome in the landscaping. Microbiome in the soil contributes to soil health and impacts plant growth and development. Here, we used the bulk soil from the native plant Ceanothus velutinus (snowbrush ceanothus) as inoculant to enhance its propagation. Snowbrush ceanothus is an ornamental plant for low-water landscaping that is hard to propagate asexually. Using 50% native bulk soil as inoculant in the potting mix significantly improved the survival rate of the cuttings compared to no-treated cuttings. Twenty-four plant growth-promoting rhizobacteria (PGPR) producing indole acetic acid (IAA) were isolated from the rhizosphere and roots of the survived snowbrush. Seventeen isolates had more than 10µg/mL of IAA were shortlisted and tested for seven different plant growth-promoting (PGP) traits; 76% showed nitrogen-fixing ability on Norris Glucose Nitrogen free media,70% showed phosphate solubilization activity, 76% showed siderophore production, 36% showed protease activity, 94% showed ACC deaminase activity on DF-ACC media, 76% produced catalase and all of isolates produced ammonia. Eight of seventeen isolates, CK-6, CK-22, CK-41, CK-44, CK-47, CK-50, CK-53, and CK-55, showed an increase in shoot biomass in Arabidopsis thaliana. Seven out of eight isolates were identified as Pseudomonas, except CK-55, identified as Sphingobium based on 16S rRNA gene sequencing. The shortlisted isolates are being tested on different grain and vegetable crops to mitigate drought stress and promote plant growth.

Endophytes are organisms that colonize the host plant without causing any apparent symptoms. Bambusicolous endophytes are microorganisms that inhabit healthy bamboo and establish a symbiotic relationship with the host. They primarily belong to the phylum Ascomycota under the class Dothideomycetes and Sordariomycetes. Bamboo harbours a plethora of fungal endophytes that are a major source of secondary metabolites and produce many enzymes that help in the growth promotion of the host. This systematic review mainly deals with the characterization, antimicrobial activity and importance of bambusicolous endophytic fungi along with their future aspects. The systematic review was based on five electronic databases yielding a total of 78 results/studies out of which 24 studies that met the inclusion criteria for a systematic review were selected, as per the PRISMA guidelines.

Abstract Acute gastroenteritis caused by human noroviruses (HuNoVs) is a significant global health and economic burden and is without licensed vaccines or antiviral drugs. The GII.4 HuNoV causes most epidemics worldwide. This virus undergoes epochal evolution with periodic emergence of variants with new antigenic profiles and altered specificity for histo-blood group antigens (HBGA), the determinants of cell attachment and susceptibility, hampering the development of immunotherapeutics. Here, we show that a llama-derived nanobody M4 neutralizes multiple GII.4 variants with high potency in human intestinal enteroids. The crystal structure of M4 complexed with the protruding domain of the GII.4 capsid protein VP1 revealed a conserved epitope, away from the HBGA binding site, fully accessible only when VP1 transitions to a “raised” conformation in the capsid. Together with dynamic light scattering and electron microscopy of the GII.4 VLPs, our studies suggest a mechanism in which M4 accesses the epitope by altering the conformational dynamics of the capsid and triggering its disassembly to neutralize GII.4 infection.

The Government of India, in collaboration with the World Health Organization (WHO), established the National Polio Surveillance Project (NPSP) in 1997 and initiated acute flaccid paralysis (AFP) surveillance to achieve the goal of polio eradication. The WHO South-East Asia Region, comprising of 11 countries, including India, was certified as polio-free in March 2014. India was also validated to have eliminated maternal and neonatal tetanus in May 2015. Over the years, the surveillance of other vaccine-preventable diseases (VPDs) was integrated with AFP surveillance in the country. Outbreak-based measles–rubella (MR) surveillance was initiated in 2005 using AFP surveillance as a platform, case-based fever–rash (FR) surveillance started in 2021 as one of the strategies to achieve measles and rubella elimination in the country. The surveillance of diphtheria, pertussis, and neonatal tetanus was integrated with AFP surveillance in a phased manner during 2015–2022. The surveillance system for VPDs in India, supported by a laboratory network of 10 polio laboratories, 28 measles–rubella laboratories, and 20 diphtheria–pertussis laboratories, has enhanced the national health capacity and security. The setting up and expansion of the surveillance system in the country involved the important component of capacity building of personnel on various components of surveillance, including case identification, case investigation, sample collection and shipment, data analysis and public health response. These capacities have been used effectively during other emergencies, such as the recent COVID-19 pandemic, as well as during outbreaks of other diseases and natural calamities.

Abstract Maize (Zea mays L.) is the third most important cereal crop after rice (Oryza sativa) and wheat (Triticum aestivum). Salinity stress significantly affects vegetative biomass and grain yield and, therefore, reduces the food and silage productivity of maize. Selecting salt‐tolerant genotypes is a cumbersome and time‐consuming process that requires meticulous phenotyping. To predict salt tolerance in maize, we estimated breeding values for four biomass‐related traits, including shoot length, shoot weight, root length, and root weight under salt‐stressed and controlled conditions. A five‐fold cross‐validation method was used to select the best model among genomic best linear unbiased prediction (GBLUP), ridge‐regression BLUP (rrBLUP), extended GBLUP, Bayesian Lasso, Bayesian ridge regression, BayesA, BayesB, and BayesC. Examination of the effect of different marker densities on prediction accuracy revealed that a set of low‐density single nucleotide polymorphisms obtained through filtering based on a combination of analysis of variance and linkage disequilibrium provided the best prediction accuracy for all the traits. The average prediction accuracy in cross‐validations ranged from 0.46 to 0.77 across the four derived traits. The GBLUP, rrBLUP, and all Bayesian models except BayesB demonstrated comparable levels of prediction accuracy that were superior to the other modeling approaches. These findings provide a roadmap for the deployment and optimization of genomic selection in breeding for salt tolerance in maize.

Blanching is the primary treatment given to potato tubers before any other processing but has a differential impact on its starch content quality parameter. The present study aimed to evaluate the effect of three different blanching methods, i.e., water (100 °C for 5, 10, 15 min), steam (100 °C for 10, 15, 20 min) and microwave (640 W for 1, 3, 5 min) with different time-temperature combinations on nutritionally essential starch fractions of five potato processing cultivars (Kufri Chipsona 1, Kufri Chipsona 3, Kufri Chipsona 4, Kufri Himsona and Kufri Frysona). The total starch content in the raw samples ranged from 17.92 g/100 g to 69.27 g ̸ 100 g. All the blanching treatments caused a significant reduction of starch content, and 5 min water blanching treatment was standardized for optimum total starch content. Rapidly Digestible Starch content decreased as processing time was increased in all the treatments with maximum degradation by water blanching for 15 min. Slowly Digestible Starch content enhanced with an increase in processing time. The levels of the starch fractions varied depending on blanching methods. Blanching significantly influenced the various starch fractions in potatoes.

Industrialization and urbanization are important for economic development which makes the human life easy by providing different job opportunities, increasing the production level of cheaper goods and standard of living. Despite its many positive effects, industrialization has had a negative impact on the natural ecosystem through environmental pollution. It is responsible for a greater input of potentially toxic and non-toxic substances into essential environmental components such as air, soil and water. Continuous industrialization has resulted in significant environmental problems due to the release of pollutants and extremely difficult treatment of contaminated areas. This review focuses on the recent literature dealing with the role of Plant Growth Promoting Microbes (PGPMs), i.e. bacteria and Arbuscular mycorrhizal Fungi (AMF) in the remediation of polluted sites.

We evaluated the genetic diversity of a newly available collection of 94 almond [Prunus dulcis (Mill.) D.A. Webb] accessions from the former Improving Perennial Plants for Food and Bioenergy (IPPFBE) Foundation. Most of the collection (87 accessions) were collected as seeds from trees growing in the central Asian nations of Kyrgyzstan, Tajikistan, and Uzbekistan, and included several examples of Prunus bucharica (Korsh.) Hand.-Mazz, and related wild species. Of the remaining accessions, six were sourced from a nursery in northern Utah in the United States, and one was a seedling of ‘Nonpareil’, a major commercial cultivar. DNA fingerprints were generated from 10 simple sequence repeat markers. To evaluate the comparative diversity of these new accessions, 66 accessions from the US Department of Agriculture, National Plant Germplasm System (NPGS) almond germplasm collection near Davis, CA, USA, were also included. These NPGS accessions were chosen to represent those collected in similar regions of Central Asia and the Caucasus. The fingerprints were analyzed via hierarchical clustering, principal components analysis (PCA), and discriminant analysis of principal components (DAPC). Hierarchical clustering suggested that half of the Utah-sourced accessions are closely related to each other and to the ‘Nonpareil’ seedling. Additional close relationships were detected (including at least one duplication or mislabeling), and two P. bucharica accessions from the IPPFBE collection were separated from the rest of the collection. A plot of the first two principal components clearly separated wild almond relatives (P. bucharica and Prunus fenzliana Fritsch) from the remaining accessions. PCA after removal of the wild species separated the ‘Nonpareil’ seedling, the Utah-sourced accessions, and many of the IPPFBE accessions (mostly from Uzbekistan) from nearly all other individuals. The third principal component identified an additional population structure that separated groups of predominantly IPPFBE or NPGS accessions. DAPC showed a considerable admixture of accessions from Azerbaijan, and a little to no admixture of accessions from Georgia and Tajikistan. These results suggest that central Asian/Caucasian almond germplasm is generally distinct from ‘Nonpareil’ and its relatives, and that although there is overlap between the NPGS and IPPFBE collections from this region, the IPPFBE collection does enhance the diversity of available almond germplasm.

In many viruses, including rotavirus (RV), the major pathogen of infantile gastroenteritis, capping of viral messenger RNAs is a pivotal step for efficient translation of the viral genome. In RV, VP3 caps the nascent transcripts synthesized from the genomic dsRNA segments by the RV polymerase VP1 within the particle core. Here, from cryo-electron microscopy, x-ray crystallography, and biochemical analyses, we show that VP3 forms a stable tetrameric assembly with each subunit having a modular domain organization, which uniquely integrates five distinct enzymatic steps required for capping the transcripts. In addition to the previously known guanylyl- and methyltransferase activities, we show that VP3 exhibits hitherto unsuspected RNA triphosphatase activity necessary for initiating transcript capping and RNA helicase activity likely required for separating the RNA duplex formed transiently during endogenous transcription. From our studies, we propose a new mechanism for how VP3 inside the virion core caps the nascent transcripts exiting from the polymerase.

Summary: Machine learning algorithms have been successfully applied in proteomics, genomics and transcriptomics. and have helped the biological community to answer complex questions. However, most machine learning methods require lots of data, with every data point having the same vector size. The biological sequence data, such as proteins, are amino acid sequences of variable length, which makes it essential to extract a definite number of features from all the proteins for them to be used as input into machine learning models. There are numerous methods to achieve this, but only several tools let researchers encode their proteins using multiple schemes without having to use different programs or, in many cases, code these algorithms themselves, or even come up with new algorithms. In this work, we created ProFeatX, a tool that contains 50 encodings to extract protein features in an efficient and fast way supporting desktop as well as high-performance computing environment. It can also encode concatenated features for protein-protein interactions. The tool has an easy-to-use web interface, allowing non-experts to use feature extraction techniques, as well as a stand-alone version for advanced users. ProFeatX is implemented in C++ and available on GitHub at https://github.com/usubioinfo/profeatx. The web server is available at http://bioinfo.usu.edu/profeatx/.

National Human Rights Institutions (NHRI) play an important role in monitoring and promoting international human rights norms in a country. However, in order to function as an effective NHRI, they must adhere to the “Paris Principles” of 1993. In 2023 the Indian NHRI prepares to renew its ’A’ grade accreditation. This offers an opportunity to assess the effectiveness of the institution in light of the aforementioned Principles. In doing so the authors address both the limitations that hinder the NHRI’s performance and the remedies. Notably, the role of “District Human Rights Courts”, in supporting the NHRI in enhancing its effectiveness.
