Simple Summary: DExplore is a user-friendly web application addressing challenges in analyzing mRNA microarray experiments for gene expression profiling. For over fifteen years, microarray experiments have played a vital role in understanding gene expression in various conditions. DExplore, built with the R programming language, Shiny package, and Bioconductor, caters to researchers lacking programming skills. It facilitates the detection of differentially expressed genes using data from the NCBI Gene Expression Omnibus (GEO) and integrates with WebGestalt for functional enrichment analysis. DExplore incorporates visualization plots, enhancing the interpretability of analysis results. These plots provide researchers with deeper insights into gene expression patterns, facilitating informed decision-making. The application's versatility extends to a Docker image available on Docker Hub, enabling local usage of data not submitted to GEO. Currently tailored for the Affymetrix platforms, DExplore serves as a powerful application, simplifying the analysis of high-throughput data. This online accessible tool empowers molecular biologists to focus on a smaller number of biologically relevant genes, eliminating complexity and enhancing the utility of publicly available data in advancing gene expression research. DExplore is a free and open-source web application. Microarray experiments, a mainstay in gene expression analysis for nearly two decades, pose challenges due to their complexity. To address this, we introduce DExplore, a user-friendly web application enabling researchers to detect differentially expressed genes using data from NCBI's GEO. Developed with R, Shiny, and Bioconductor, DExplore integrates WebGestalt for functional enrichment analysis. It also provides visualization plots for enhanced result interpretation. Background The existing literature does not provide adequate guidance on the diagnosis and management of patients with nonspecific terminal ileitis, while data regarding the percentage of patients who ultimately develop Crohn's disease (CD) are scarce. We evaluated the prevalence and natural course of nonspecific terminal ileitis in patients who underwent colonoscopy during a 11-year period. Methods All patients with endoscopic findings of terminal ileitis and nonspecific histological findings were included. Exclusion criteria were a clinical history of CD or any other disease that can cause terminal ileitis, or a recent history of using drugs implicated in lesions of the terminal ileum. Results From 5353 colonoscopies, 92 patients with nonspecific terminal ileitis were identified (prevalence: 1.7%). Among these patients, 56 (61%) had available follow up for =6 months after the initial endoscopy. Main indications for endoscopy were chronic diarrhea (37.5%), screening endoscopy (23%), and abdominal pain (20%). Sixteen (29%) patients received medical treatment, while recession of symptoms was recorded in 19 of 43 symptomatic patients (44.1%). Twenty-three (41%) of the 56 patients underwent a second endoscopy and 15 (65.2%) cases had persistent endoscopic findings. Eleven (19.6%) of the 56 patients were eventually diagnosed with CD. The probability of CD diagnosis was significantly higher in patients with persistent symptoms (P=0.002) and endoscopic findings at follow up (P=0.038). Conclusions Nonspecific terminal ileitis generally has a benign clinical course. However, patients with persistent symptoms and endoscopic lesions are at increased risk for subsequent development of CD. [ABSTRACT FROM AUTHOR]

- Abstract
Since inflammatory bowel disease (IBD) patients were excluded from vaccine authorization studies, limited knowledge exists regarding perceptions and unfavorable effects of COVID-19 vaccination in this group. We aimed to investigate the real-world use and adverse events (AEs) of COVID-19 vaccines in Greek IBD patients. Fully vaccinated IBD patients followed in Greek centers were invited to participate. All patients filled out an anonymous online survey concerning the vaccination program, which included information regarding demographics, clinical characteristics, treatment, vaccination perceptions and potential AEs. Overall, 1007 IBD patients were included. Vaccine hesitancy was reported by 49%. Total AEs to vaccination were reported by 81% after dose 1 (D1) and 76% after dose 2 (D2), including isolated injection site reactions (36% and 24% respectively). Systemic AEs were more common after D2 (51%, D2 vs. 44%, D1, p < 0.0001). Very few patients reported new onset abdominal symptoms (abdominal pain 4% (D1), 6% (D2) and diarrhea 5% (D1), 7% (D2)). There were no serious AEs leading to emergency room visit or hospitalization. In multivariate analysis, AEs occurrence was positively associated with young age and female gender (p < 0.0005 for both doses), whereas inactive disease was negatively associated with AE in D1 (p = 0.044). SARS-CoV-2 vaccination in Greek IBD patients demonstrated a favorable and reassuring safety profile.

Background: Anemia is a common extraintestinal manifestation of Inflammatory Bowel Disease (IBD) affecting negatively the patients’ quality of life. The aim of this study was to determine the frequency and real-life management of anemia in IBD patients in Greece. Methods: This study was conducted in 17 Greek IBD referral centers. Demographic, clinical, laboratory, IBD and anemia treatment data were collected and analyzed retrospectively. Results: A total of 1394 IBD patients [560 ulcerative colitis (UC), 834 Crohn’s disease (CD)] were enrolled. Anemia at any time was reported in 687 (49.3%) patients of whom 413 (29.6%) had episodic and 274 (19.7%) had recurrent/persistent anemia. Anemia was diagnosed before IBD in 45 (6.5%), along with IBD in 269 (39.2%) and after IBD in 373 (54.3%) patients. In the multivariate analysis the presence of extraintestinal manifestations (p = 0.0008), IBD duration (p = 0.026), IBD related surgeries and hospitalizations (p = 0.026 and p = 0.004 accordingly) were risk factors of recurrent/persistent anemia. Serum ferritin was measured in 839 (60.2%) IBD patients. Among anemic patients, 535 (77.9%) received treatment. Iron supplementation was administered in 485 (90.6%) patients, oral in 142 (29.3%) and intravenous in 393 (81%). Conclusions: The frequency of anemia in IBD patients, followed at Greek referral centers, is approximately 50%. Development of recurrent/persistent anemia may be observed in 20% of cases and is independently associated with the presence of extraintestinal manifestations, IBD duration, IBD related surgeries and hospitalizations. This report describes the final status of the service integration including numbers of active services provided by the consortium, associated partners and other third parties. The work described in this report addresses all areas and tasks of WP4 (i.e. Toxicology, Chemical Properties and Bioassay Databases, Omics Databases, Knowledge Bases and Data Mining, Ontology Services, Processing and Analysis, Predictive Toxicology, Workflows, Visualisation and Reporting). Because of their importance for service integration, we also reference to work performed in WP1 on case studies and in WP2 on e-infrastructure interoperability and deployment. The report includes examples of how the services provided by the consortium partners and associated partners are combined and integrated into workflows providing solutions to answer the specific case study questions. Further details are presented on how the services from the Implementation Challenge are strengthening the demonstration on the case studies. A detailed, up-to-date description of all services integrated in OpenRiskNet including the extensive categorization of the integration status (a process based on a predefined set of eight operations) is available on the project’s website. Here we will concentrate on statistics on the services integrated (e.g. categories, type, applicability domain and areas covered, targeted users or industries).

- Abstract
The OpenRiskNet case studies (originally outlined in Deliverable 1.3) were developed to demonstrate the modularised application of interoperable and interlinked workflows. These workflows were designed to address specific aspects required to inform on the potential of a compound to be toxic to humans and to eventually perform a risk assessment analysis. While each case study targets a specific area including data collection, kinetics modelling, omics data and Quantitative Structure Activity Relationships (QSAR), together they address a more complete risk assessment framework. Additionally, the modules here are fine-tuned for the utilisation and application of new approach methodologies (NAMs) in order to accelerate the replacement of animals in risk assessment scenarios. These case studies guided the selection of data sources and tools for integration and acted as examples to demonstrate the OpenRiskNet achievements to improve the level of the corresponding APIs with respect to harmonisation of the API endpoints, service description and semantic annotation.

- Abstract
Chapter 4. Risk assessment for chemicals including nanomaterials requires information on both the likely exposure to the chemicals, in terms of concentration, duration and form, and their hazard to the organisms they come into contact with. Case-by-case determination of exposure and hazard data for each individual nanomaterial variant is not possible due to the time and cost required, and thus there is a strong incentive to develop computational models that can predict human and environmental exposure to nanomaterials based on a reduced set of input parameters as part of an Integrated Approach to Testing and Assessment. Here we report the integration of two exposure models, one predicting human indoor exposure to nanomaterials (the multibox model) and the other predicting environmental exposure to nanomaterials in freshwater at the catchment scale (the NanoFASE water-soil-organism model). Both were developed in previous research projects, and NanoSolveIT has developed the Graphical User Interfaces and NanoSolveIT Application Programming Interface to allow users to access and run the models easily, either as stand-alone open software or via the NanoSolveIT Cloud platform. This represents the first steps toward establishment of a complete integrated in-silico platform for exposure, hazard, and risk assessment of nanomaterials.

Jaqpot is a computational platform developed by NTUA, that facilitates in silico modelling, by enabling the systematic production, collection, organization, validation, storage and sharing of predictive models, with emphasis on predictive toxicology. A particular type of models that can be hosted in the Jaqpot environment are the so called Physiologically-based pharmacokinetic (PBPK) models which are used for describing and predicting the biokinetics of chemicals and pharmaceutical drugs. PBPK modelling of Nanomaterials (NMs) is more challenging due to their complicated in vivo disposition properties compared to conventional chemicals. The scientific community has addressed this problem, mainly by augmenting the system of differential equations for describing the concentration of NPs in different tissues and organs as a function of time. One such PBPK model has been developed by Li et al. (2014) for modelling the biokinetics of polyethylene glycol-coated polyacrylamide (PAA-peg) NPs in the rat. In this work we present the implementation of this PBPK model as a web service in the Jaqpot modelling platform. The development of safe and effective nanomaterials (NMs) is highly important for both industry and regulatory agencies, especially considering their continuously growing economic potential, and their wide range of industrial, consumer, medical, and diagnostic NM applications. The basic methodology for performing risk assessment (RA) for NMs is similar to the philosophy used for conventional chemicals RA, i.e. compare the level of exposure with the hazard assessment. However, exposure and hazard assessments for NMs are more challenging than for conventional chemicals, because of the complex NM structures, which are dynamic as many of their properties are context-dependent (extrinsic), and can be modified or evolve during their life-cycle. In this deliverable (D6.1) we describe a number of computationally oriented tools and methodologies that can be used for exposure modelling, hazard prediction and eventually for RA. Additionally, we present checklists and best practices for the most efficient use of the tools and workflows, as well as optimal combinations of these tools for performing RA for NMs. We report here on the current status of development and integration of existing RA tools into the NanoCommons knowledge infrastructure, and outline the strategy that will be used in the subsequent months of the project for further development, for supporting case studies to demonstrate the utility of the RA tools, and Transnational Access (TA) activities.

This Deliverable report (D5.4) presents the services that have been developed and are available through the NanoCommons infrastructure for generating and validating nano-specific quantitative Structure-Activity Relationships (nanoQSAR) models and applying the models for predicting nanomaterial (NM) end-points for new materials that have not been tested experimentally. We offer two levels of modelling services: (i) Algorithm as a Service (AaaS) which provides the technical tools to model developers for creating nanoQSAR models and deploying them in the NanoCommons Knowledge Base, or (ii) Model as a Service (MaaS) which provides ready-to-use web implementations of nanoQSAR models, that can be used by the community to validate the models or calculate end-point predictions for other NMs as long as these are within the Domain of Applicability (DoA) of the model.

These tools and the expertise to apply them and interpret the outputs in a meaningful manner, once linked and interoperable via the NanoCommons platform, will be made available to the NanoCommons User community via the open calls for Transnational Access. This Deliverable report describes the initial set of tools directed towards analysis of “omics” datasets, including transcriptomics (analysis of changes in gene expression), proteomics (analysis of changes in protein expression), metabolomics and lipidomics (changes in expression of small molecules and lipids, respectively).

This document reports the work on the final API specification for semantic interoperability that was developed as part of the OpenRiskNet e-infrastructure. It briefly outlines the challenges encountered and the solution that has been implemented and is now in use in OpenRiskNet. This deliverable is related to Task 2.2 (API specification and semantic interoperability) and in a continuation of the work performed within Deliverable 2.2 (Initial API version provided to providers of services), that are now in the process of being incorporated into OpenRiskNet as part of the service catalogue. Deliverable 2.2 gives in-depth information on the evaluation of the various technologies for describing APIs we considered, whereas this report focuses on the solution that was finally chosen and put in place, and the justification of this choice to support other databases / e-infrastructures in their deliberations on API solutions. The main requirement of describing operations of an API, on both the semantic and technical (structural) levels, was met by creating a novel fusion of the well established OpenAPI standard and the tools of linked data using JSON-LD. This combination allowed us to use and reuse the already existing OpenAPI definitions (and already available OpenAPI tooling), and combine it, with relatively little effort for a service provider, with semantic annotations to facilitate interoperability. The OpenRiskNet Service Registry was developed to scan for such “OpenRiskNet annotated OpenAPI definitions” of active services running in an OpenShift cluster and indexes the data to provide semantic queries using the well established SPARQL linked data query language.
