We introduce Dynamic Information Sub-Selection (DISS), a novel framework of AI assistance designed to enhance the performance of black-box decision-makers by tailoring their information processing on a per-instance basis. Blackbox decision-makers (e.g., humans or real-time systems) often face challenges in processing all possible information at hand (e.g., due to cognitive biases or resource constraints), which can degrade decision efficacy. DISS addresses these challenges through policies that dynamically select the most effective features and options to forward to the black-box decision-maker for prediction. We develop a scalable frequentist data acquisition strategy and a decision-maker mimicking technique for enhanced budget efficiency. We explore several impactful applications of DISS, including biased decision-maker support, expert assignment optimization, large language model decision support, and interpretability. Empirical validation of our proposed DISS methodology shows superior performance to state-of-the-art methods across various applications.

Human agents routinely reason on instances with incomplete and muddied data (and weigh the cost of obtaining further features). In contrast, much of ML is devoted to the unrealistic, sterile environment where all features are observed and further information on an instance is obviated. Here we extend past static ML and develop an active feature acquisition (AFA) framework that interacts with the environment to obtain new information on-the-fly and can: 1) make inferences on an instance in the face of incomplete features, 2) determine a plan for feature acquisitions to obtain additional information on the instance at hand. We build our AFA framework on a backbone of understanding the information and conditional dependencies that are present in the data. First, we show how to build generative models that can capture dependencies over arbitrary subsets of features and employ these models for acquisitions in a greedy scheme. After, we show that it is possible to guide the training of RL agents for AFA via side-information and auxiliary rewards stemming from our generative models. We also examine two important factors for deploying AFA models in real-world scenarios, namely interpretability and robustness. Extensive experiments demonstrate the state-of-the-art performance of our AFA framework.

Many real-world situations allow for the acquisition of additional relevant information when making decisions with limited or uncertain data. However, traditional RL approaches either require all features to be acquired beforehand (e.g. in a MDP) or regard part of them as missing data that cannot be acquired (e.g. in a POMDP). In this work, we consider RL models that may actively acquire features from the environment to improve the decision quality and certainty, while automatically balancing the cost of feature acquisition process and the reward of task decision process. We propose the Active-Acquisition POMDP and identify two types of the acquisition process for different application domains. In order to assist the agent in the actively-acquired partially-observed environment and alleviate the exploration-exploitation dilemma, we develop a model-based approach, where a deep generative model is utilized to capture the dependencies of the features and impute the unobserved features. The imputations essentially represent the beliefs of the agent. Equipped with the dynamics model, we develop hierarchical RL algorithms to resolve both types of the AA-POMDPs. Empirical results demonstrate that our approach achieves considerably better performance than existing POMDP-RL solutions.

Anomaly detection and localization in medical imaging remain critical challenges in healthcare. This paper introduces Spatial-MSMA (Multiscale Score Matching Analysis), a novel unsupervised method for anomaly localization in volumetric brain MRIs. Building upon the MSMA framework, our approach incorporates spatial information and conditional likelihoods to enhance anomaly detection capabilities. We employ a flexible normalizing flow model conditioned on patch positions and global image features to estimate patch-wise anomaly scores. The method is evaluated on a dataset of 1,650 T1- and T2-weighted brain MRIs from typically developing children, with simulated lesions added to the test set. Spatial-MSMA significantly outperforms existing methods, including reconstruction-based, generative-based, and interpretation-based approaches, in lesion detection and segmentation tasks. Our model achieves superior performance in both distance-based metrics (99th percentile Hausdorff Distance: $7.05 \pm 0.61$, Mean Surface Distance: $2.10 \pm 0.43$) and component-wise metrics (True Positive Rate: $0.83 \pm 0.01$, Positive Predictive Value: $0.96 \pm 0.01$). These results demonstrate Spatial-MSMA's potential for accurate and interpretable anomaly localization in medical imaging, with implications for improved diagnosis and treatment planning in clinical settings. Expansive Matching of Experts (EMOE) is a novel method that utilizes support-expanding, extrapolatory pseudo-labeling to improve prediction and uncertainty based rejection on out-of-distribution (OOD) points. We propose an expansive data augmentation technique that generates OOD instances in a latent space, and an empirical trial based approach to filter out augmented expansive points for pseudo-labeling. EMOE utilizes a diverse set of multiple base experts as pseudo-labelers on the augmented data to improve OOD performance through a shared MLP with multiple heads (one per expert). We demonstrate that EMOE achieves superior performance compared to state-of-the-art methods on tabular data.

Medical records often consist of different modalities, such as images, text, and tabular information. Integrating all modalities offers a holistic view of a patient's condition, while analyzing them longitudinally provides a better understanding of disease progression. However, real-world longitudinal medical records present challenges: 1) patients may lack some or all of the data for a specific timepoint, and 2) certain modalities or views might be absent for all patients during a particular period. In this work, we introduce a unified model for longitudinal multi-modal multi-view prediction with missingness. Our method allows as many timepoints as desired for input, and aims to leverage all available data, regardless of their availability. We conduct extensive experiments on the knee osteoarthritis dataset from the Osteoarthritis Initiative for pain and Kellgren-Lawrence grade prediction at a future timepoint. We demonstrate the effectiveness of our method by comparing results from our unified model to specific models that use the same modality and view combinations during training and evaluation. We also show the benefit of having extended temporal data and provide post-hoc analysis for a deeper understanding of each modality/view's importance for different tasks.

Voice conversion (VC) aims at altering a person's voice to make it sound similar to the voice of another person while preserving linguistic content. Existing methods suffer from a dilemma between content intelligibility and speaker similarity; i.e., methods with higher intelligibility usually have a lower speaker similarity, while methods with higher speaker similarity usually require plenty of target speaker voice data to achieve high intelligibility. In this work, we propose a novel method \textit{Phoneme Hallucinator} that achieves the best of both worlds. Phoneme Hallucinator is a one-shot VC model; it adopts a novel model to hallucinate diversified and high-fidelity target speaker phonemes based just on a short target speaker voice (e.g. 3 seconds). The hallucinated phonemes are then exploited to perform neighbor-based voice conversion. Our model is a text-free, any-to-any VC model that requires no text annotations and supports conversion to any unseen speaker. We propose Gumbel Noise Score Matching (GNSM), a novel unsupervised method to detect anomalies in categorical data. GNSM accomplishes this by estimating the scores, i.e. the gradients of log likelihoods w.r.t.~inputs, of continuously relaxed categorical distributions. We test our method on a suite of anomaly detection tabular datasets. GNSM achieves a consistently high performance across all experiments. We further demonstrate the flexibility of GNSM by applying it to image data where the model is tasked to detect poor segmentation predictions. Images ranked anomalous by GNSM show clear segmentation failures, with the outputs of GNSM strongly correlating with segmentation metrics computed on ground-truth. We outline the score matching training objective utilized by GNSM and provide an open-source implementation of our work.

DNA supercoiling is central to many fundamental processes of living organisms. Its average level along the chromosome and over time reflects the dynamic equilibrium of opposite activities of topoisomerases, which are required to relax mechanical stresses that are inevitably produced during DNA replication and gene transcription. Supercoiling affects all scales of the spatio-temporal organization of bacterial DNA, from the base pair to the large scale chromosome conformation. Highlighted in vitro and in vivo in the 1960s and 1970s, respectively, the first physical models were proposed concomitantly in order to predict the deformation properties of the double helix. About fifteen years later, polymer physics models demonstrated on larger scales the plectonemic nature and the tree-like organization of supercoiled DNA. Since then, many works have tried to establish a better understanding of the multiple structuring and physiological properties of bacterial DNA in thermodynamic equilibrium and far from equilibrium. The purpose of this essay is to address upcoming challenges by thoroughly exploring the relevance, predictive capacity, and limitations of current physical models, with a specific focus on structural properties beyond the scale of the double helix. We discuss more particularly the problem of DNA conformations, the interplay between DNA supercoiling with gene transcription and DNA replication, its role on nucleoid formation and, finally, the problem of scaling up models. Our primary objective is to foster increased collaboration between physicists and biologists. We develop novel methodology for active feature acquisition (AFA), the study of how to sequentially acquire a dynamic (on a per instance basis) subset of features that minimizes acquisition costs whilst still yielding accurate predictions. The AFA framework can be useful in a myriad of domains, including health care applications where the cost of acquiring additional features for a patient (in terms of time, money, risk, etc.) can be weighed against the expected improvement to diagnostic performance. Previous approaches for AFA have employed either: deep learning RL techniques, which have difficulty training policies in the AFA MDP due to sparse rewards and a complicated action space; deep learning surrogate generative models, which require modeling complicated multidimensional conditional distributions; or greedy policies, which fail to account for how joint feature acquisitions can be informative together for better predictions. In this work we show that we can bypass many of these challenges with a novel, nonparametric oracle based approach, which we coin the acquisition conditioned oracle (ACO). Extensive experiments show the superiority of the ACO to state-of-the-art AFA methods when acquiring features for both predictions and general decision-making.

Deep Learning (DL) methods have dramatically increased in popularity in recent years, with significant growth in their application to supervised learning problems in the biomedical sciences. However, the greater prevalence and complexity of missing data in modern biomedical datasets present significant challenges for DL methods. Here, we provide a formal treatment of missing data in the context of deeply learned generalized linear models, a supervised DL architecture for regression and classification problems. We propose a new architecture, \textit{dlglm}, that is one of the first to be able to flexibly account for both ignorable and non-ignorable patterns of missingness in input features and response at training time. We demonstrate through statistical simulation that our method outperforms existing approaches for supervised learning tasks in the presence of missing not at random (MNAR) missingness. We conclude with a case study of a Bank Marketing dataset from the UCI Machine Learning Repository, in which we predict whether clients subscribed to a product based on phone survey data. Modern high-throughput single-cell immune profiling technologies, such as flow and mass cytometry and single-cell RNA sequencing can readily measure the expression of a large number of protein or gene features across the millions of cells in a multi-patient cohort. While bioinformatics approaches can be used to link immune cell heterogeneity to external variables of interest, such as, clinical outcome or experimental label, they often struggle to accommodate such a large number of profiled cells. To ease this computational burden, a limited number of cells are typically \emph{sketched} or subsampled from each patient. However, existing sketching approaches fail to adequately subsample rare cells from rare cell-populations, or fail to preserve the true frequencies of particular immune cell-types. Here, we propose a novel sketching approach based on Kernel Herding that selects a limited subsample of all cells while preserving the underlying frequencies of immune cell-types. We tested our approach on three flow and mass cytometry datasets and on one single-cell RNA sequencing dataset and demonstrate that the sketched cells (1) more accurately represent the overall cellular landscape and (2) facilitate increased performance in downstream analysis tasks, such as classifying patients according to their clinical outcome. The majority of traditional text-to-video retrieval systems operate in static environments, i.e., there is no interaction between the user and the agent beyond the initial textual query provided by the user. This can be sub-optimal if the initial query has ambiguities, which would lead to many falsely retrieved videos. To overcome this limitation, we propose a novel framework for Video Retrieval using Dialog (ViReD), which enables the user to interact with an AI agent via multiple rounds of dialog, where the user refines retrieved results by answering questions generated by an AI agent. Our novel multimodal question generator learns to ask questions that maximize the subsequent video retrieval performance using (i) the video candidates retrieved during the last round of interaction with the user and (ii) the text-based dialog history documenting all previous interactions, to generate questions that incorporate both visual and linguistic cues relevant to video retrieval. Furthermore, to generate maximally informative questions, we propose an Information-Guided Supervision (IGS), which guides the question generator to ask questions that would boost subsequent video retrieval accuracy. We validate the effectiveness of our interactive ViReD framework on the AVSD dataset, showing that our interactive method performs significantly better than traditional non-interactive video retrieval systems. We also demonstrate that our proposed approach generalizes to the real-world settings that involve interactions with real humans, thus, demonstrating the robustness and generality of our framework

Arbitrary conditioning is an important problem in unsupervised learning, where we seek to model the conditional densities $p(\mathbf{x}_u \mid \mathbf{x}_o)$ that underly some data, for all possible non-intersecting subsets $o, u \subset \{1, \dots , d\}$. However, the vast majority of density estimation only focuses on modeling the joint distribution $p(\mathbf{x})$, in which important conditional dependencies between features are opaque. We propose a simple and general framework, coined Posterior Matching, that enables Variational Autoencoders (VAEs) to perform arbitrary conditioning, without modification to the VAE itself. Posterior Matching applies to the numerous existing VAE-based approaches to joint density estimation, thereby circumventing the specialized models required by previous approaches to arbitrary conditioning. We find that Posterior Matching is comparable or superior to current state-of-the-art methods for a variety of tasks with an assortment of VAEs (e.g.~discrete, hierarchical, VaDE)., Comment: Accepted at NeurIPS 2022

Modern single-cell flow and mass cytometry technologies measure the expression of several proteins of the individual cells within a blood or tissue sample. Each profiled biological sample is thus represented by a set of hundreds of thousands of multidimensional cell feature vectors, which incurs a high computational cost to predict each biological sample's associated phenotype with machine learning models. Such a large set cardinality also limits the interpretability of machine learning models due to the difficulty in tracking how each individual cell influences the ultimate prediction. We propose using Kernel Mean Embedding to encode the cellular landscape of each profiled biological sample. Although our foremost goal is to make a more transparent model, we find that our method achieves comparable or better accuracies than the state-of-the-art gating-free methods through a simple linear classifier. As a result, our model contains few parameters but still performs similarly to deep learning models with millions of parameters. In contrast with deep learning approaches, the linearity and sub-selection step of our model makes it easy to interpret classification results. Contextual representations learned by language models can often encode undesirable attributes, like demographic associations of the users, while being trained for an unrelated target task. We aim to scrub such undesirable attributes and learn fair representations while maintaining performance on the target task. In this paper, we present an adversarial learning framework "Adversarial Scrubber" (ADS), to debias contextual representations. We perform theoretical analysis to show that our framework converges without leaking demographic information under certain conditions. We extend previous evaluation techniques by evaluating debiasing performance using Minimum Description Length (MDL) probing. Experimental evaluations on 8 datasets show that ADS generates representations with minimal information about demographic attributes while being maximally informative about the target task., Comment: Accepted at EMNLP 2021

Truly intelligent systems are expected to make critical decisions with incomplete and uncertain data. Active feature acquisition (AFA), where features are sequentially acquired to improve the prediction, is a step towards this goal. However, current AFA models all deal with a small set of candidate features and have difficulty scaling to a large feature space. Moreover, they are ignorant about the valid domains where they can predict confidently, thus they can be vulnerable to out-of-distribution (OOD) inputs. In order to remedy these deficiencies and bring AFA models closer to practical use, we propose several techniques to advance the current AFA approaches. Our framework can easily handle a large number of features using a hierarchical acquisition policy and is more robust to OOD inputs with the help of an OOD detector for partially observed data. Extensive experiments demonstrate the efficacy of our framework over strong baselines.

Modeling dependencies among features is fundamental for many machine learning tasks. Although there are often multiple related instances that may be leveraged to inform conditional dependencies, typical approaches only model conditional dependencies over individual instances. In this work, we propose a novel framework, partially observed exchangeable modeling (POEx) that takes in a set of related partially observed instances and infers the conditional distribution for the unobserved dimensions over multiple elements. Our approach jointly models the intra-instance (among features in a point) and inter-instance (among multiple points in a set) dependencies in data. POEx is a general framework that encompasses many existing tasks such as point cloud expansion and few-shot generation, as well as new tasks like few-shot imputation. Despite its generality, extensive empirical evaluations show that our model achieves state-of-the-art performance across a range of applications.

Modeling distributions of covariates, or density estimation, is a core challenge in unsupervised learning. However, the majority of work only considers the joint distribution, which has limited utility in practical situations. A more general and useful problem is arbitrary conditional density estimation, which aims to model any possible conditional distribution over a set of covariates, reflecting the more realistic setting of inference based on prior knowledge. We propose a novel method, Arbitrary Conditioning with Energy (ACE), that can simultaneously estimate the distribution $p(\mathbf{x}_u \mid \mathbf{x}_o)$ for all possible subsets of unobserved features $\mathbf{x}_u$ and observed features $\mathbf{x}_o$. ACE is designed to avoid unnecessary bias and complexity -- we specify densities with a highly expressive energy function and reduce the problem to only learning one-dimensional conditionals (from which more complex distributions can be recovered during inference). This results in an approach that is both simpler and higher-performing than prior methods. Time series imputation is a fundamental task for understanding time series with missing data. Existing methods either do not directly handle irregularly-sampled data or degrade severely with sparsely observed data. In this work, we reformulate time series as permutation-equivariant sets and propose a novel imputation model NRTSI that does not impose any recurrent structures. Taking advantage of the permutation equivariant formulation, we design a principled and efficient hierarchical imputation procedure. In addition, NRTSI can directly handle irregularly-sampled time series, perform multiple-mode stochastic imputation, and handle data with partially observed dimensions. Deep Learning (DL) methods have dramatically increased in popularity in recent years. While its initial success was demonstrated in the classification and manipulation of image data, there has been significant growth in the application of DL methods to problems in the biomedical sciences. However, the greater prevalence and complexity of missing data in biomedical datasets present significant challenges for DL methods. Here, we provide a formal treatment of missing data in the context of Variational Autoencoders (VAEs), a popular unsupervised DL architecture commonly utilized for dimension reduction, imputation, and learning latent representations of complex data. We propose a new VAE architecture, NIMIWAE, that is one of the first to flexibly account for both ignorable and non-ignorable patterns of missingness in input features at training time. Following training, samples can be drawn from the approximate posterior distribution of the missing data can be used for multiple imputation, facilitating downstream analyses on high dimensional incomplete datasets. We demonstrate through statistical simulation that our method outperforms existing approaches for unsupervised learning tasks and imputation accuracy. We present a new methodology for detecting out-of-distribution (OOD) images by utilizing norms of the score estimates at multiple noise scales. A score is defined to be the gradient of the log density with respect to the input data. Our methodology is completely unsupervised and follows a straight forward training scheme. First, we train a deep network to estimate scores for levels of noise. Once trained, we calculate the noisy score estimates for N in-distribution samples and take the L2-norms across the input dimensions (resulting in an NxL matrix). Then we train an auxiliary model (such as a Gaussian Mixture Model) to learn the in-distribution spatial regions in this L-dimensional space. This auxiliary model can now be used to identify points that reside outside the learned space. Despite its simplicity, our experiments show that this methodology significantly outperforms the state-of-the-art in detecting out-of-distribution images. For example, our method can effectively separate CIFAR-10 (inlier) and SVHN (OOD) images, a setting which has been previously shown to be difficult for deep likelihood models.

However, traditional ML approaches either require all features to be acquired beforehand or regard part of them as missing data that cannot be acquired. In this work, we consider models that perform active feature acquisition (AFA) and query the environment for unobserved features to improve the prediction assessments at evaluation time. Our work reformulates the Markov decision process (MDP) that underlies the AFA problem as a generative modeling task and optimizes a policy via a novel model-based approach. We propose learning a generative surrogate model (GSM) that captures the dependencies among input features to assess potential information gain from acquisitions. The GSM is leveraged to provide intermediate rewards and auxiliary information to aid the agent navigate a complicated high-dimensional action space and sparse rewards. Furthermore, we extend AFA in a task we coin active instance recognition (AIR) for the unsupervised case where the target variables are the unobserved features themselves and the goal is to collect information for a particular instance in a cost-efficient way. Empirical results demonstrate that our approach achieves considerably better performance than previous state of the art methods on both supervised and unsupervised tasks.

Just as in eukaryotes, high-throughput chromosome conformation capture (Hi-C) data have revealed nested organizations of bacterial chromosomes into overlapping interaction domains. In this chapter, we present a multiscale analysis framework aiming at capturing and quantifying these properties. These include both standard tools (e.g. contact laws) and novel ones such as an index that allows identifying loci involved in domain formation independently of the structuring scale at play. Our objective is two-fold. On the one hand, we aim at providing a full, understandable Python/Jupyter-based code which can be used by both computer scientists as well as biologists with no advanced computational background. On the other hand, we discuss statistical issues inherent to Hi-C data analysis, focusing more particularly on how to properly assess the statistical significance of results. As a pedagogical example, we analyze data produced in {\it Pseudomonas aeruginosa}, a model pathogenetic bacterium. All files (codes and input data) can be found on a github repository. Bacterial genomes have been shown to be partitioned into several kilobases long chromosomal domains that are topologically independent from each other, meaning that change of DNA superhelicity in one domain does not propagate to neighbors. Both in vivo and in vitro experiments have been performed to question the nature of the topological barriers at play, leading to several predictions on possible molecular actors. Here, we address the question of topological barriers using polymer models of supercoiled DNA chains. More specifically, we determine under which conditions DNA-bridging proteins may act as topological barriers. To this end, we developed a coarse-grained bead-and-spring model and investigated its properties through Brownian dynamics simulations. As a result, we find that DNA-bridging proteins must exert rather strong constraints on their binding sites: they must block the diffusion of the excess of twist through the two binding sites on the DNA molecule and, simultaneously, prevent the rotation of one DNA segment relative to the other one. Importantly, not all DNA-bridging proteins satisfy this second condition. For example, single bridges formed by proteins that bind DNA non-specifically, like H-NS dimers, are expected to fail with this respect. Our findings might also explain, in the case of specific DNA-bridging proteins like LacI, why multiple bridges are required to create stable independent topological domains. Strikingly, when the relative rotation of the DNA segments is not prevented, relaxation results in complex intrication of the two domains. Moreover, while the value of the torsional stress in each domain may vary, their differential is preserved. Reasoning over an instance composed of a set of vectors, like a point cloud, requires that one accounts for intra-set dependent features among elements. However, since such instances are unordered, the elements' features should remain unchanged when the input's order is permuted. This property, permutation equivariance, is a challenging constraint for most neural architectures. While recent work has proposed global pooling and attention-based solutions, these may be limited in the way that intradependencies are captured in practice. In this work we propose a more general formulation to achieve permutation equivariance through ordinary differential equations (ODE). Our proposed module, Exchangeable Neural ODE (ExNODE), can be seamlessly applied for both discriminative and generative tasks. We also extend set modeling in the temporal dimension and propose a VAE based model for temporal set modeling. Extensive experiments demonstrate the efficacy of our method over strong baselines.

Many real-world situations allow for the acquisition of additional relevant information when making an assessment with limited or uncertain data. However, traditional ML approaches either require all features to be acquired beforehand or regard part of them as missing data that cannot be acquired. In this work, we propose models that dynamically acquire new features to further improve the prediction assessment. To trade off the improvement with the cost of acquisition, we leverage an information theoretic metric, conditional mutual information, to select the most informative feature to acquire. We leverage a generative model, arbitrary conditional flow (ACFlow), to learn the arbitrary conditional distributions required for estimating the information metric. We also learn a Bayesian network to accelerate the acquisition process. Our model demonstrates superior performance over baselines evaluated in multiple settings.

Clustering and prediction are two primary tasks in the fields of unsupervised and supervised learning, respectively. Although much of the recent advances in machine learning have been centered around those two tasks, the interdependent, mutually beneficial relationship between them is rarely explored. One could reasonably expect appropriately clustering the data would aid the downstream prediction task and, conversely, a better prediction performance for the downstream task could potentially inform a more appropriate clustering strategy. In this work, we focus on the latter part of this mutually beneficial relationship. To this end, we introduce Deep Goal-Oriented Clustering (DGC), a probabilistic framework that clusters the data by jointly using supervision via side-information and unsupervised modeling of the inherent data structure in an end-to-end fashion. We show the effectiveness of our model on a range of datasets by achieving prediction accuracies comparable to the state-of-the-art, while, more importantly in our setting, simultaneously learning congruent clustering strategies., Comment: 15 pages

In this work we develop a novel Bayesian neural network methodology to achieve strong adversarial robustness without the need for online adversarial training. Unlike previous efforts in this direction, we do not rely solely on the stochasticity of network weights by minimizing the divergence between the learned parameter distribution and a prior. Instead, we additionally require that the model maintain some expected uncertainty with respect to all input covariates. We demonstrate that by encouraging the network to distribute evenly across inputs, the network becomes less susceptible to localized, brittle features which imparts a natural robustness to targeted perturbations. We show empirical robustness on several benchmark datasets.

We investigate the measurement of DNA supercoiling density ($\sigma$) along chromosomes using interaction frequencies between DNA and DNA-anchored clusters of proteins. Specifically, we show how the physics of DNA supercoiling leads, in bacteria, to the quantitative modeling of binding properties of ParB proteins around their centromere-like site, {\it parS}. Using this framework, we provide an upper bound for $\sigma$ in the {\it Escherichia coli} chromosome, consistent with plasmid values, and offer a proof of concept for a high accuracy measurement. To reach these conclusions, we revisit the problem of the formation of ParB clusters. We predict, in particular, that they result from a non-equilibrium, stationary balance between an influx of produced proteins and an outflux of excess proteins, i.e., they behave like liquid-like protein condensates with unconventional ``leaky'' boundaries., Comment: 5 pages + Supplementary Info (including 3 figures)

Modern methods for learning over graph input data have shown the fruitfulness of accounting for relationships among elements in a collection. However, most methods that learn over set input data use only rudimentary approaches to exploit intra-collection relationships. In this work we introduce Deep Message Passing on Sets (DMPS), a novel method that incorporates relational learning for sets. DMPS not only connects learning on graphs with learning on sets via deep kernel learning, but it also bridges message passing on sets and traditional diffusion dynamics commonly used in denoising models. Based on these connections, we develop two new blocks for relational learning on sets: the set-denoising block and the set-residual block. The former is motivated by the connection between message passing on general graphs and diffusion-based denoising models, whereas the latter is inspired by the well-known residual network. In addition to demonstrating the interpretability of our model by learning the true underlying relational structure experimentally, we also show the effectiveness of our approach on both synthetic and real-world datasets by achieving results that are competitive with or outperform the state-of-the-art., Comment: 11 pages, 8 figures

Making an adaptive prediction based on one's input is an important ability for general artificial intelligence. In this work, we step forward in this direction and propose a semi-parametric method, Meta-Neighborhoods, where predictions are made adaptively to the neighborhood of the input. We show that Meta-Neighborhoods is a generalization of $k$-nearest-neighbors. Due to the simpler manifold structure around a local neighborhood, Meta-Neighborhoods represent the predictive distribution $p(y \mid x)$ more accurately. To reduce memory and computation overhead, we propose induced neighborhoods that summarize the training data into a much smaller dictionary. A meta-learning based training mechanism is then exploited to jointly learn the induced neighborhoods and the model. Understanding the dependencies among features of a dataset is at the core of most unsupervised learning tasks. However, a majority of generative modeling approaches are focused solely on the joint distribution $p(x)$ and utilize models where it is intractable to obtain the conditional distribution of some arbitrary subset of features $x_u$ given the rest of the observed covariates $x_o$: $p(x_u \mid x_o)$. Traditional conditional approaches provide a model for a fixed set of covariates conditioned on another fixed set of observed covariates. Instead, in this work we develop a model that is capable of yielding all conditional distributions $p(x_u \mid x_o)$ (for arbitrary $x_u$) via tractable conditional likelihoods. We propose a novel extension of (change of variables based) flow generative models, arbitrary conditioning flow models (AC-Flow), that can be conditioned on arbitrary subsets of observed covariates, which was previously infeasible. We apply AC-Flow to the imputation of features, and also develop a unified platform for both multiple and single imputation by introducing an auxiliary objective that provides a principled single "best guess" for flow models. Extensive empirical evaluations show that our models achieve state-of-the-art performance in both single and multiple imputation across image inpainting and feature imputation in synthetic and real-world datasets.
