Abstract

BackgroundNext-generation sequencing (NGS) technology has been rapidly adopted in clinical practice, with the scope extended to early diagnosis, disease classification, and treatment planning. As the number of requests for NGS genomic testing increases, substantial efforts have been made to deliver the testing results clearly and unambiguously. For the legitimacy of clinical NGS genomic testing, quality information from the process of producing genomic data should be included within the results. However, most reports provide insufficient quality information to confirm the reliability of genomic testing owing to the complexity of the NGS process. ObjectiveThe goal of this study was to develop a Fast Healthcare Interoperability Resources (FHIR)–based web app, NGS Quality Reporting (NGS-QR), to report and manage the quality of the information obtained from clinical NGS genomic tests. MethodsWe defined data elements for the exchange of quality information from clinical NGS genomic tests, and profiled a FHIR genomic resource to enable information exchange in a standardized format. We then developed the FHIR-based web app and FHIR server to exchange quality information, along with statistical analysis tools implemented with the R Shiny server. ResultsApproximately 1000 experimental data entries collected from the targeted sequencing pipeline CancerSCAN designed by Samsung Medical Center were used to validate implementation of the NGS-QR app using real-world data. The user can share the quality information of NGS genomic testing and verify the quality status of individual samples in the overall distribution. ConclusionsThis study successfully demonstrated how quality information of clinical NGS genomic testing can be exchanged in a standardized format. As the demand for NGS genomic testing in clinical settings increases and genomic data accumulate, quality information can be used as reference material to improve the quality of testing. This app could also motivate laboratories to perform diagnostic tests to provide high-quality genomic data.

3. Renormalization of Complex Networks with Partition Functions

Abstract

While renormalization groups are fundamental in physics, renormalization of complex networks remains vague in its conceptual definition and methodology. Here, we propose a novel strategy to renormalize complex networks. Rather than resorting to handling the bare structure of a network, we overlay it with a readily renormalizable physical model, which reflects real-world scenarios with a broad generality. From the renormalization of the overlying system, we extract a rigorous and simple renormalization group transformation of arbitrary networks. In this way, we obtain a transparent, model-dependent physical meaning of the network renormalization, which in our case is a scale transformation preserving the transition dynamics of low-density particles. We define the strength of a node in accordance with the physical model and trace the change of its distribution under our renormalization process. This analysis demonstrates that the strength distributions of scale-free networks remain scale-invariant, whereas those of homogeneous random networks do not., Comment: 5 pages, 4 figures

Abstract

Combinations of non-trivial band topology and long-range magnetic order hold promise for realizations of novel spintronic phenomena, such as the quantum anomalous Hall effect and the topological magnetoelectric effect. Following theoretical advances material candidates are emerging. Yet, a compound with a band-inverted electronic structure and an intrinsic net magnetization remains unrealized. MnBi$_2$Te$_4$ is a candidate for the first antiferromagnetic topological insulator and the progenitor of a modular (Bi$_2$Te$_3$)$_n$(MnBi$_2$Te$_4$) series. For $n$ = 1, we confirm a non-stoichiometric composition proximate to MnBi$_4$Te$_7$ and establish an antiferromagnetic state below 13 K followed by a state with net magnetization and ferromagnetic-like hysteresis below 5 K. Angle-resolved photoemission experiments and density-functional calculations reveal a topological surface state on the MnBi$_4$Te$_7$(0001) surface, analogous to the non-magnetic parent compound Bi$_2$Te$_3$. Our results render MnBi$_4$Te$_7$ as a band-inverted material with an intrinsic net magnetization and a complex magnetic phase diagram providing a versatile platform for the realization of different topological phases., Comment: Accepted to Phys. 19. Factors Associated with Treatment Satisfaction in Korean Patients with Psoriasis.

Abstract

Purpose: Treatment satisfaction among patients with psoriasis can vary significantly based on available treatment options and individual patient characteristics. Patients and Methods: This cross-sectional study utilized psoriasis-specific questionnaires to assess treatment satisfaction and identify the factors associated with treatment satisfaction in Korean patients. The study included 350 eligible patients aged 19 or older from a nationwide psoriasis group. Participants completed a self-reported web-based questionnaire assessing socioeconomic and clinical status, quality of life, and treatment satisfaction. Linear regression models were employed to analyze the factors associated with treatment satisfaction. Results: The results showed that patients with mild to moderate psoriasis, as determined by the body surface area involvement, had higher satisfaction scores for treatment effectiveness. Moreover, patients receiving biologic therapies reported significantly higher total satisfaction scores and scores across all domains than those not utilizing biologics. However, patients reporting poorer quality of life or experiencing anxiety exhibited lower satisfaction scores. Conclusion: Findings suggest that while biologic treatments may confer greater satisfaction to patients with psoriasis, diminished quality of life and anxiety can negatively impact satisfaction levels. Abstract

The prevention of forgery and alternation of important data of blockchain technology is contributing widely to the expanding usage of this technology to areas and industries such as real estate and agriculture. Despite the high utilization of the blockchain, its write-intensive feature causes a large amount of disk I/Os when trying to index and process queries over the data. Among previous studies, the hierarchical quadrant spatial LSM tree (i.e., HQ-sLSM tree) was proposed as an effective structure to index large amounts of geospatial point data from the blockchain and process queries while triggering a low number of disk I/Os. However, geospatial data exist in forms such as lines and polygons inside cadastral maps and survey information. In this paper, we propose an extended version of the HQ-sLSM tree which indexes geospatial line and polygon data. The extended tree, named the HQ-sLSM + tree, inherits and adapts some common features and the low disk I/O algorithms of the original HQ-sLSM tree, fitting them to the line and polygon data types. Furthermore, an algorithm to process the spatial join query over two HQ-sLSM + trees is proposed. A concept of a spatial join filter is introduced to access disk components efficiently. Experiments confirmed that the number of disk I/Os triggered when spatially joining two HQ-sLSM + trees was much less compared to existing baseline index trees such as the R-tree and the LSM R-tree.
