Malnutrition refers to inadequate energy and/or nutrient intake. Malnutrition exhibits a bidirectional relationship with infections whereby malnutrition increases risk of infections that further aggravates malnutrition. Severe malnutrition (SM) is the main cause of secondary immune deficiency and mortality among children in developing countries. SM can manifest as marasmus (non-edematous), observed most often (68.6% of all malnutrition cases), kwashiorkor (edematous), detected in 23.8% of cases, and marasmic kwashiorkor, identified in ~7.6% of SM cases. Marasmus and kwashiorkor occur due to calorie-energy and protein-calorie deficiency (PCD), respectively. Kwashiorkor and marasmic kwashiorkor present with reduced protein levels, protein catabolism rates, and altered levels of micronutrients leading to uncontrolled oxidative stress, exhaustion of anaerobic commensals, and proliferation of pathobionts. Due to these alterations, kwashiorkor children present with profoundly impaired immune function, compromised intestinal barrier, and secondary micronutrient deficiencies. Kwashiorkor-induced alterations contribute to growth stunting and reduced efficacy of oral vaccines. SM is treated with antibiotics and ready-to-use therapeutic foods with variable efficacy. Kwashiorkor has been extensively investigated in gnotobiotic (Gn) mice and piglet models to understand its multiple immediate and long-term effects on children health. Due to numerous physiological and immunological similarities between pigs and humans, pig represents a highly relevant model to study kwashiorkor pathophysiology and immunology. Here we summarize the impact of kwashiorkor on children’s health, immunity, and gut functions and review the relevant findings from human and animal studies. We also discuss the reciprocal interactions between PCD and rotavirus—a highly prevalent enteric childhood pathogen due to which pathogenesis and immunity are affected by childhood SM.

Swine leukocyte antigen (SLA) plays a central role in controlling the immune response by discriminating self and foreign antigens and initiating an immune response. Studies on SLA polymorphism have demonstrated associations between SLA allelic variants, immune response, and disease resistance. The SLA polymorphism is due to host-pathogen co-evolution resulting in improved adaptation to diverse environments making SLA a crucial genomic region for comparative diversity studies. Although locally-adapted African pigs have small body sizes, they possess increased resilience under harsh environmental conditions and robust immune systems with reported tolerance to some diseases, including African swine fever. However, data on the SLA diversity in these pigs are not available. We characterized the SLA of unrelated locally-adapted domestic pigs from Homa Bay, Kenya, alongside exotic pigs and warthogs. We undertook SLA comparative diversity of the functionally expressed SLA class I (SLA-1, SLA-2) and II (DQB1) repertoires in these three suids using the reverse transcription polymerase chain reaction (RT-PCR) sequence-based typing (SBT) method. Our data revealed higher genetic diversity in the locally-adapted pigs and warthogs compared to the exotic pigs. The nucleotide substitution rates were higher in the peptide-binding regions of the SLA-1, SLA-2, and DQB1 loci, indicative of adaptive evolution. We obtained high allele frequencies in the three SLA loci, including some breed-specific private alleles, which could guide breeders to increase their frequency through selection if confirmed to be associated with enhanced resilience. Our study contributes to the growing body of knowledge on genetic diversity in free-ranging animal populations in their natural environment, availing the first DQB1 gene data from locally-adapted Kenyan pigs.

Human rotavirus (HRV) infection is a major cause of gastroenteritis in children worldwide. Broad-spectrum antibiotic-induced intestinal microbial imbalance and the ensuing immune-metabolic dysregulation contribute to the persistence of HRV diarrhea. Escherichia coli Nissle 1917 (EcN), a Gram-negative probiotic, was shown to be a potent immunostimulant and alleviated HRV-induced diarrhea in monocolonized gnotobiotic (Gn) piglets. Our goal was to determine how EcN modulates immune responses in ciprofloxacin (Cipro)-treated Gn piglets colonized with a defined commensal microbiota (DM) and challenged with virulent HRV (VirHRV). Cipro given in therapeutic doses for a short term reduced serum and intestinal total and HRV-specific antibody titers, while EcN treatment alleviated this effect. Similarly, EcN treatment increased the numbers of total immunoglobulin-secreting cells, HRV-specific antibody-secreting cells, activated antibody-forming cells, resting/memory antibody-forming B cells, and naive antibody-forming B cells in systemic and/or intestinal tissues. Decreased levels of proinflammatory but increased levels of immunoregulatory cytokines and increased frequencies of Toll-like receptor-expressing cells were evident in the EcN-treated VirHRV-challenged group. Moreover, EcN treatment increased the frequencies of T helper and T cytotoxic cells in systemic and/or intestinal tissues pre-VirHRV challenge and the frequencies of T helper cells, T cytotoxic cells, effector T cells, and T regulatory cells in systemic and/or intestinal tissues postchallenge. Moreover, EcN treatment increased the frequencies of systemic and mucosal conventional and plasmacytoid dendritic cells, respectively, and the frequencies of systemic natural killer cells. Our findings demonstrated that Cipro use altered immune responses of DM-colonized neonatal Gn pigs, while EcN supplementation rescued these immune parameters partially or completely. IMPORTANCE Rotavirus (RV) is a primary cause of malabsorptive diarrhea in children and is associated with significant morbidity and mortality, especially in developing countries. The use of antibiotics exacerbates intestinal microbial imbalance and results in the persistence of RV-induced diarrhea. Probiotics are now being used to treat enteric infections and ulcerative colitis. We showed previously that probiotics partially protected gnotobiotic (Gn) piglets against human RV (HRV) infection and decreased the severity of diarrhea by modulating immune responses. However, the interactions between antibiotic and probiotic treatments and HRV infection in the context of an established gut microbiota are poorly understood. In this study, we developed a Gn pig model to study antibiotic-probiotic-HRV interactions in the context of a defined commensal microbiota (DM) that mimics aspects of the infant gut microbiota. Our results provide valuable information that will contribute to the treatment of antibiotic- and/or HRV-induced diarrhea and may be applicable to other enteric infections in children.

Astroviruses (AstVs) are occurs globally and are common causes of gastroenteritis in human and animals. The genetic diversity and epidemiology of AstVs in Africa is not well known, hence, we aimed to genetically characterize astroviruses in asymptomatic smallholder piglets in East Africa. There is little information about the diversity of bacterial pathogens present in the rumen and feces of healthy cow and the subsequent effects on the performance of the host animal. The objectives of the present study were to genetically characterize the enteric bacterial pathogens found in the rumen fluid and cow feces and to identify the resistant genes responsible for antimicrobial resistance in the detected pathogens. The cow feces and rumen fluid samples (6 rumen fluid and 42 feces) were collected from lactating dairy cows. Using next generation sequencing, the enteric bacterial pathogens detected were screened for antimicrobial resistance genes using ResFinder-2.1 database in the center of Abricate. The characterized enteric bacterial pathogens include Escherichia coli, Salmonella enterica, Streptococcus agalactiae, Streptococcus pyogenes, Campylobacter coli, and Campylobacter fetus among others. Those enteric bacterial pathogens were also drug resistant bacteria except Campylobacter coli. The Campylobacter fetus fetus was identified as the only multidrug resistant bacterial pathogen detected in the cow feces. However, the abundant resistant genes detected confer resistance to tetracycline (17 genes from 209 contigs), beta-lactam (21 genes from 67 contigs), streptomycin (6 genes from 153 contigs), and sulfamethoxazole (2 genes from 72 contigs). This is the first study to identify the diversity of enteric bacterial pathogens from the station based and smallholder dairy cows in Kenya and Tanzania, respectively. A survey was conducted to determine the occurrence of sweet potato leaf curl virus (SPLCV) infecting sweet potato in Kenya. Vine cuttings of sweet potato were collected in 2011 from fields in Central, Western and Coastal regions of the country. The cuttings were grown in an insect-proof screen-house and scion grafted to Ipomoea setosa indicator plants. DNA was extracted from leaf samples of graft-inoculated I. serosa and tested for the presence of SPLCV by polymerase chain reaction (PCR) using degenerate and specific primers. The virus was detected in all the regions with incidence rates of 33, 17.0 and 2.6% from Western, Coastal and Central regions, respectively using specific primers. Coat protein gene AV1 from isolates collected from each region was sequenced and their comparison revealed >88.4% nucleotide identity. Phylogenetic grouping using nucleotide and amino acid sequences showed that four Kenyan isolates (Coast3, Central13, Coast15 and Western14) clustered together, while the other remaining five grouped a long with isolates from different parts of the world. The results reveal that Kenyan SPLCV isolates have a clear diversity and are also closely related with other isolates from different parts of the world. The wide distribution of the virus within the country means that urgent measures are needed to clean the farmers planting material to reduce possible losses incurred due to the presence of the virus. The persistence of African swine fever virus (ASFV) in endemic areas, with small-scale but regular outbreaks in domestic pigs, is not well understood. ASFV has not been detected using conventional diagnosis in these pigs or adjacent populations of resistant African wild pigs, that could act as potential carriers during the outbreaks. However, such data are crucial for the design of evidence-based control strategies. We conducted cross-sectional (1107 pigs) and longitudinal (100 pigs) monitoring of ASFV prevalence in local pigs in Kenya and Uganda. The horizontal survey revealed no evidence of ASFV in the serum or blood using either conventional or real-time PCR. One pig consistently tested positive using ELISA, but negative using PCR assays on blood. Interestingly, the isotype of the antibodies from this animal were strongly IgA biased relative to control domestic pigs and warthogs, suggesting a role for mucosal immunity. The tissues from this pig were positive by PCR following post-mortem. Internal organ tissues of 44 healthy pigs (28 sentinel pigs and 16 pigs from slaughter slabs) were tested with four different PCR assays; 15.9 % were positive for ASFV suggesting that healthy pigs carrying ASFV exist in the swine population in the study area. P72 and p54 genotyping of ASFV revealed very limited diversity: all were classified in genotype IX at both loci, as were virtually all viruses causing recent ASF outbreaks in the region. Our study suggests that carrier pigs may play a role in ASF disease outbreaks, although the triggers for outbreaks remain unclear and require further investigation. This study significantly increases scientific knowledge of the epidemiology of ASF in the field in Africa, which will contribute to the design of effective surveillance and control strategies.

Highlights • The high level of antibody in adult animal kept in free-range system emphasis use of good husbandry practices. • The presence of viral DNA in apparently healthy animals help in understanding the persistence of ASF. • The differences in ecological conditions may play a key role in virus transmission. • Identification of ASFV genotype IX confirms spread of the virus throughout the country., African swine fever (ASF) is the most important disease constraining smallholder pig production in the Democratic Republic of Congo, causing high mortality in domestic pigs with severe impacts on the livelihoods of local populations. This study was conducted with the aim of determining the prevalence of ASF and circulating virus genotypes in asymptomatic pigs raised on smallholder farms in the South Kivu province to understand the transmission dynamics of ASF and ultimately improving disease control. A cross-sectional survey was carried out in 5 districts where 267 pig blood were screened for both antibody and viral genome using indirect Enzyme Linked Immunosorbent Assay (ELISA) and polymerase chain reaction (PCR) respectively. Additionally, amplicons from PCR positive samples were sequenced by Sanger method for genetic analysis of ASF virus (ASFV) based on the C-terminal region of the B646L gene that encodes the major capsid protein p72 and the gene E183L encoding the p54 protein. The overall seroprevalence obtained based on antibody to p30 protein was 37 % and was significantly higher (P 1 year) animals (44.7 %) than in younger ( 0.05) were observed when sex of the animal and breed were factored. PCR detection of ASFV amplified a specific band of expected size (257 bp) in 61 out of 267 blood samples, confirming the presence of the viral DNA in 22.8 % of asymptomatic domestic pigs. Introduction. Although hepatitis E virus (HEV) is mainly transmitted via the faecal–oral route, the rate of HEV transmission via blood donation is on the rise. However, the seroprevalence of HEV among blood donors is not well established and is thought to be affected by the type of diagnostic assay used. We aimed to evaluate performance and correlation among widely used commercial diagnostic assays for the seroprevalence assessment of HEV-IgM/IgG among blood donors. Methodology. A total of 1049 blood donor samples were tested for HEV IgG and IgM using different enzyme immunoassays (Wantai, Eruoimmune, MP diagnostics, Mikrogen immunoblot, HEV-IgM rapid test). The performance of each assay was evaluated according to our established silver standard value based on three or more IgG concordant assay results. Results. HEV seroprevalence varied considerably using these assays, ranging from 10.1 % (Euroimmune-ELISA) to 18.0 % (Wanti-ELISA) for HEV-IgG, and from 0.2 % (Wanti-ELISA) to 2.6 % (MP Rapid test) for HEV-IgM. A total of 155 of 216 (71.6%) samples tested positive for HEV-IgG by three or more concordant assays. On the other hand, IgM assays showed poor agreement as only 7.6 % (4/52) of the specimens were positive according to three or more concordant assay test results. All HEV-IgG assays revealed high sensitivity and specificity (ranging 96.5–100 %),and excellent Kappa concordance (0.88–0.95), except for Euroimmun ELISA (sensitivity=61.5 %, kappa=0.63). MP ELISA showed the highest levels of sensitivity (100 %) and specificity (98.5 %). Conclusions. Due to discrepancies in the performance of various IgG and IgM assays, seroprevalence studies should be based on furher confirmatory testing for decisive conclusions to be reached.

The aim of this project was to study indigenous breeding practices used in management of Capra hircus (Galla and Small East African goats) populations in Kajiado County in Rift valley province and Makueni County in Eastern province. Data were obtained through a field survey using questionnaires (Appendix I) and personal observations between 1st September, 2013 and 2nd December, 2013. This study covered key characteristics of goats production and areas of goat breeding, such as general farm details, number of goats, main activities of the farmers, farming types, breeds, flock structure, feeding, housing, catastrophes, selection, mating systems, breeding systems, average age at parturition, breeding problems, and the importance of goats. Results showed that the average number of goats in Kajiado was 100.65 ± std 49.88 while in Makueni it was 12.28 ± std 6.46. The main activity of the people interviewed was farming as 58 people (96.67%) in Kajiado and 42 people (61.60%) chose farming as their main activity because this was their main source of livelihood. Flocks were dominated by breeding females at a mean of 39.06 ± std 16.75 in Kajiado and a mean of 5.62 ± std 3.50 in Makueni because females were kept to reproduce to increase the size of the flock and the males were kept majorly for cash and only one or two were left to reproduce with the females. Drought was the major catastrophe as it killed an average number of goats of 6.33 ± std 4.36. Pneumonia and diarrhoea were the major diseases according to 28 farmers (46.66%) in Kajiado and 31 farmers (51.66%) in Makueni. Ticks and fleas were the major parasites according to 42 farmers (70%) in Kajiado and 4 farmers (63.34%) in Makueni. Treatment was mostly done by the farmers individually as 54 farmers (90%) in Kajiado and 46 farmers (76.67%) in Makueni treated the animals by themselves. This was so because it was either not easy to get a veterinarian or expensive for them to hire veterinarian doctors. Some farmers used traditional medicine like mavuavui; Steganotaenia araliacea was used to treat pneumonia. Farmers also devised feeding methods during drought as 48 farmers (80.00%) in Kajiado and 23 farmers (38.33%) in Makueni cut leaves from up trees to feed the goats. When doing selection of breed, 58 farmers (96.67%) and 57 farmers (95%) considered large body size and drought resistance respectively in Kajiado. The farmers in Makueni considered age and drought resistance at equal chances of 59 farmers (98.33%). The main mating system was naturally uncontrolled as 113 farmers (95.17%) of the overall 120 farmers interviewed in Kajiado and Makueni chose this as the main mating method. The major breeding system was pure breeding at 85 farmers (70.83%). The average age at parturition of the goats was 1.435 ± 0.125 years in Kajiado and 1.44 ± 0.121 years in Makueni. Abortion was the major breeding problem because it was caused by environmental stressors like drought and diseases as 54 farmers (93.92%) in Kajiado and 55 farmers (95.66%) claimed that it was a problem. Goats were majorly kept for cash (100%) and meat (100%) in Kajiado and for cash (100%) and dowry (100%) in Makueni. In conclusion, the study showed that crossbreeding was encouraged by mating that occurred at the markets, water points, free ranging feeding method, pastoralism due to drought, selection methods and translocation of female goats from Makueni County to be mated with the males in Kajiado County. Environmental problems like drought and diseases caused several deaths and reduced the level of existing gene pool of the goats.

Here, we report the first complete genome sequences of two strains of porcine bocavirus (JOA_011 and JOA_015) detected in Uganda and Kenya, respectively. These data will help in understanding the molecular and evolutionary characteristics of the porcine bocaviruses in this region and the development of appropriate diagnostic and control tools.

Black rhinoceros(Diceros bicornis)are highly endangered due to poaching and other anthropological reasons and their protection to rebound the numbers and genetic improvement are necessary remedial measures defined by Rhino International Union of Conservation for the Nature Red List (IUCN). In Kenya black rhino numbers declined from approximately 20,000 in the 1970s to fewer than 400 in 1982. Wildlife conservation managers effected strategies to manage/breed the remaining rhinoceros populations in Eastern and Southern Africa within regional sanctuaries. This study analyzes the genetic variability of these remnant rhinoceros using Mitochondrial DNA (mtDNA). Majority of the rhinoceros in both Kenyan and Southern Africa group are monophyletic clusters with insignificant genetic variations while some lineages are underrepresented. The Eastern Africa rhinoceros forms a distinct clade from the Sothern Africa counterpart while Tanzania population has admixtures. Tajima-D test showed that these two populations are under different selection pressure possibly due to different history of adverse anthropologic activities. Similarly, the Southern Africa rhinoceros have low genetic diversity compared to the Eastern African population due to extended periods of game hunting during Africa colonization. This study suggests that managed translocations of individual rhinoceros across the separated fragments can be applied to improve their genetic diversity.

This study genetically characterized five populations of the African catfish (Clarius gariepinus) in Kenya. Samples were obtained from five sites in the country–Athi River hatchery, Kisii Fingerling Production Centre (FPC), Jewlett hatchery, Sagana Hatchery Station and Lake Baringo. DNA was extracted from tissue samples, followed by amplification and sequencing of the dloop region. Haplotype diversities, phylogenetic structure and variation at the dloop region of mitochondrial DNA were assessed. Mitochondrial DNA analyses indicated that the sampled species showed genetic diversity between its populations. The genetic results were congruent indicating the differences in diversities and haplotype similarities of catfish samples from different sites. The Sagana, Kisii FPC, Jewlett and Baringo population cluster overlapped indicating possibly shared source of brood stock. The Athi river population was in a different cluster and its distinctiveness is attributed to imported brood stock. Both Athi River hatchery and Lake Baringo populations were highly variable and has great potential for production.

Epidemiological surveillance of porcine group A rotavirus (RVA) strains was conducted in five swine herds in Ohio using historical (2004) and recent (2011 to 2012) fecal samples. Of the 371 samples examined, 9.4% (35/371) were positive for RVA. The RVA detection rates increased from 5.9% in 2004 and 8.5% in 2011 to 13.8% in 2012. A total of 23 positive samples were analyzed for RVA G and P genotypes. The dominant G-P combination was G9P[13] found in 60.9% of positive samples. The other combinations were G9P[7] (8.7%), G4P[13] (8.7%), G11P[13] (4.3%), and G11P[7] (4.3%). Sequence analysis of partial VP7 genes of selected strains revealed that the G4 strains were closely related to one another (95%) and, to a lesser extent, to human (82 to 84%) and porcine (84 to 86%) G4 strains. The G11 strains detected shared identical VP7 gene sequences (100%) and were closely related to human (85 to 86%) and other porcine (83%) G11 strains. The G9 strains identified were closely related to one another and to human and other porcine strains (96 to 97%, 89 to 91%, and 89 to 91% nucleotide identities, respectively). The VP4 gene analysis revealed that P[7] strains were closely related to each other and to P[7] strains isolated from porcine, bovine, and panda samples (91 to 99%, 92 to 99% and 92 to 99%, respectively). The P[13] strains showed a higher diversity among themselves and with other porcine P[13] strains, ranging from 83% to 99% and from 82 to 97%, respectively. Our results demonstrate broad genetic heterogeneity of the RVA strains and suggest the possibility of genetic reassortment between different RVA genotypes within these farms.

We analysed data that were previously collected for molecular characterisation of rotavirus (RV) groups A and C in pigs from Teso and Busia subcounties in Kenya to determine risk factors for its infection. The data included records from 239 randomly selected piglets aged between 1 and 6 months raised in free range and backyard production systems. RV infection was confirmed by screening of fresh faecal samples by using reverse transcription polymerase chain reaction (RT-PCR); selected positive samples were subsequently sequenced and used for phylogenetic analysis. In this analysis, RV infection status was used as outcome variable, while the metadata collected at the time of sampling were used as predictors. A Bayesian hierarchical model which used integrated nested Laplace approximation (INLA) method was then fitted to the data. The model accounted for the spatial effect by using stochastic partial differential equations (SPDEs). Of the 239 samples screened, 206 were available for the analysis. Descriptive analyses showed that 27.7 % (57/206) of the samples were positive for rotaviruses groups A and C, 18.5 % were positive for group A rotaviruses, 5.3 % were positive for group C rotaviruses, while 3.9 % had co-infections from both groups of rotaviruses. The spatial effect was insignificant, and a simple (non-spatial) model showed that piglets (≤4 months) and those pigs kept in free range systems had higher risk of exposure to rotavirus infection as compared to older pigs (>4 months) and those tethered or housed, respectively. Intervention measures that will target these high-risk groups of pigs will be beneficial to farmers.

Background West Nile fever virus is a zoonotic arboviral infection maintained in a sylvatic cycle involving mosquito vectors and birds. It is one the arboviruses whose geographical range is expanding because of climate and land use changes that enhance the densities of mosquitoes and promote mosquito-bird-human interactions. We carried out a survey to determine the reservoirs of WNV among wild birds in Tana River and Garissa counties, Kenya. Methods Blood samples were obtained from 361 randomly trapped wild birds. Using real-time polymerase chain reaction (PCR), all samples were screened for WNV using gene specific primer sets amplifying a portion of the E region of the genome encoding the envelope protein. Results Sixty five (65) out of 361 birds screened tested positive for WNV on real-time PCR assay. Sequencing of the selected positive samples reveals that the isolated WNV were most closely related to strains isolated from China (2011). A regression analysis indicated that sampling location influenced the occurrence of WNV while species, age, weight and sex of the birds did not have any effect. Conclusions This study provides baseline information on the existing circulation of WNV in this region among wild bird reservoirs that could spill over to the human population and points to the need for implementation of surveillance programs to map the distribution of the virus among reservoirs. Awareness creation about West Nile fever in this region is important to improve its detection and management. Pigs harbor a variety of viruses that are closely related to human viruses and are suspected to have zoonotic potential. Little is known about the presence of viruses in smallholder farms where pigs are in close contact with humans and wildlife. This study provides insight into viral communities and the prevalence and characteristics of enteric viral co-infections in smallholder pigs in East Africa. Sequence-independent amplification and high-throughput sequencing were applied to the metagenomics analysis of viruses in feces collected from asymptomatic pigs. A total of 47,213 de novo-assembled contigs were constructed and compared with sequences from the GenBank database. Blastx search results revealed that 1039 contigs (>200 nt) were related to viral sequences in the GenBank database. Of the 1039 contigs, 612 were not assigned to any viral taxa because they had little similarity to known viral genomic or protein sequences, while 427 contigs had a high level of sequence similarity to known viruses and were assigned to viral taxa. The most frequent contigs related to mammalian viruses resembling members of the viral genera Astrovirus, Rotavirus, Bocavirus, Circovirus, and Kobuvirus. Other less abundant contigs were related to members of the genera Sapelovirus, Pasivirus, Posavirus, Teschovirus and Picobirnavirus. This is the first report on the diversity of the fecal virome of pig populations in East Africa. The findings of the present study help to elucidate the etiology of diarrheal diseases in pigs and identify potential zoonotic and emerging viruses in the region. Further investigations are required to compare the incidence of these viruses in healthy and diseased pigs in order to better elucidate their pathogenic role.

The objective of this study was to assess the reproductive performance of two Nguni ecotypes (Nguni and Landim) raised in a subtropical environment to enhance strategies for livestock development and restocking programmes within the southern African region. Reproduction data collected between 1996 and 2009 from 365 cows of the Landim and Nguni ecotypes were analysed. From the results, ecotype, place of birth, year and season of birth/calving had significant effects on age at first calving (AFC) and calving interval (CI). Overall means for AFC and CI were 1,071 ± 166 days and 432 ± 85 days, respectively, while average calving rate was 88.0 ± 4.7%. Heifers born in the dry season had lower AFC than heifers born in the wet season. Heifers born at Impaputo Breeding Center were the youngest at first calving, followed by the South African born ones. Heifers of the Landim ecotype also calved younger than heifers of the Nguni ecotype. CI was shorter in wet seasons (main breeding seasons) than in dry seasons. Interaction between ecotype and year–season (p < 0.005) showed that, in wet and dry seasons, Nguni cows had shorter CI than the Landim. This study demonstrates for the first time a possible genotype-by-environment interaction between Nguni ecotypes. This might aid future cattle development and restocking programmes in southern Africa taking into consideration the adaptation of indigenous genotypes and climate change.

Para facilitar la mejora del ganado en los paises en desarrollo, son importantes tanto los registros de las poblaciones animales como de sus diferentes niveles de productividad. Sin embargo, en estos paises, el registro del ganado presenta un enorme desafio. Este trabajo presenta un resumen de la evolucion historica y el escenario actual en los registros relativos al ganado bovino de produccion carnica y lechera en Kenia, donde un sistema de registro esta en marcha desde 1963, a pesar de que el potencial productivo de la mayoria de los animales de dicho pais sigue siendo desconocido. El trabajo pone en contexto la situacion del registro animal relacionado con el potencial para su desarrollo futuro, tanto en produccion lechera como carnica dentro del pais. A pesar del enorme potencial existente, tan solo un bajo numero de registros animales han sido tomados, debido a la enorme cantidad de desafios existentes, los cuales incluyen los limitados fondos, la falta de incentivos para registrar, escasa retroalimentacion de los registros, una fragmentada estructura organizativa, una deficiente infraestructura, poco personal calificado, y la falta de politicas de apoyo. Se estan debatiendo estrategias para superar todas las dificultades existentes y lograr una utilizacion sostenible de las poblaciones de ganado existentes. El hecho de vincular los registros con las personas que proporcionan una serie de servicios basicos podria mejorar la recopilacion de datos, su procesamiento y que, a su vez, existiera una retroalimentacion de informacion hacia los productores de ganado. Drastic decline of the black rhinoceros population both in numbers and range distribution have created a puzzle on its long term survival. We developed simulation models to identify crucial anthropogenic parameters that are essential for the successful development of conservation actions of this species in Lake Nakuru National Park under different scenarios. The roles of multiple anthropogenic parameters were evaluated to assess changes affecting population declines and extinction risk. Population Viability Analysis (PVA) simulations were done using individual- based program. A baseline simulation allowed for the assessment of the status of the species based on estimates of extinction risk and population declines under current conditions of abundance and habitat availability. The baseline simulation showed that Lake Nakuru National Park subpopulation has 0.00 probability of extinction during the next seventy five years. However, continuing threats, including declines in abundance and browse unavailability, make this species highly vulnerable to any change. Sensitivity analysis of anthropogenic impacts showed that small increases in habitat loss (2%) and population harvesting (3%) had drastic effects on population decline with a 100% probability of extinction. Our findings shows the need for conservation actions aimed at preventing poaching activities, modulating translocation programs and promoting the conservation of available black rhino habitats.

Group C rotavirus (RVC) has been described to be a causative agent of gastroenteritis in humans and animals including pigs, cows, and dogs. Fecal samples collected from asymptomatic pigs in smallholder swine farms in Kenya and Uganda were screened for the presence of group C rotaviruses (RVC) using a reverse transcription-polymerase chain reaction assay. A total of 446 samples were tested and 37 were positive (8.3%). A significantly larger (p < 0.05) number of RVC-positive samples was detected in groups of older pigs (5–6 months) than in younger piglets (1–2 months). There were no significant differences in the RVC detection rate between the pigs that were full time housed/tethered and those that were free range combined with housing/tethering. After compiling these data with diagnostic results for group A rotaviruses (RVA), 13 RVC-positive samples were also positive for RVA. This study provides the first evidence that porcine group C rotavirus may be detected frequently in asymptomatic piglets (aged < 1–6 months) in East Africa. The occurrence of RVC in mixed infections with RVA and other enteric pathogens requires further research to investigate the pathogenic potential of RVC in pigs.

Lactation curves are a graphical representation of the milk production profile of a doe from parturition to drying up. Their shape provides information about the productivity of the doe and offers a means of explaining features of the milk production patterns of each animal. A total of 2732 daily morning milk records from 610 does of the Kenyan Alpine dairy goats’ genetic groups (50% Alpine, 75% Alpine, 87.5% Alpine and > 87.5% Alpine) and local goats (0% Alpine) kept in small-holder farms were used to evaluate factors affecting milk yield and to examine the characteristics of their lactation curve. A nonlinear mixed model was used to fit the lactation curves to all does simultaneously. The Wood’s (1967) equation was fitted within each genetic group and parity to generate genetic group and parity lactation curves. The mean lactation period was 218 ± 46 days and the model accounted for 88% of the total variation. Significant differences (P 87.5% Alpine genetic groups respectively. Genetic group did not significantly affect rate of increase to peak yield (P > 0.05) and rate of decline from peak (P > 0.05) or persistency (P > 0.05). Parity significantly affected rate of increase to peak, rate of decrease from peak and persistency (P < 0.01). The month of kidding significantly affected the rate of increase to peak (P < 0.05) and persistency, but not rate of decrease from peak. The synchronization of breeding with season has a practical implication for the maximization of lactation yield when considered in combination with other biological and economic constraints. The superior production of the pedigree animals supports the development of composite breed types in Kenya to take advantage of the fitness of indigenous breeds, the productivity of imported dairy breeds, heterosis, and the potential for selection within the composite to improve productivity in later generations.

The objective of this study was to assess the effect of place of birth on the reproductive performance of two Nguni ecotypes (Nguni and Landim) raised in a sub-tropical environment to enhance strategies for livestock development and restocking programmes within the southern African region. Reproduction data collected between 1994 and 2009 from 301 cows of the Landim (n = 122) and Nguni (n = 179) ecotypes were analysed. Results indicated that ecotype and place of birth had significant effects on age at first calving (AFC) and calving interval (CI). The means for AFC were 1085 and 1003 days, those for CI were 422 and 436 days, while the calving rate (CR) was 90.0% and 85.7% for the Nguni and Landim, respectively. This study demonstrates for the first time a possible genotype by environment interaction between Nguni ecotypes. This might aid future cattle development and restocking programmes in southern Africa, taking into consideration the adaptation of indigenous genotypes and climate change. Swine fecal samples collected from seven farms were screened for group C rotaviruses (RVCs) using a reverse transcription-polymerase chain reaction assay. A total of 380 samples were tested and 19.5% were positive. Of the 128 samples collected in 2012, 23.5% from nursing piglets and 8.5% from weaned piglets were RVC positive, with a higher RVC frequency in diarrheic (28.4%) than in non-diarrheic (6.6%) piglets. Two strains (RVC/Pig-wt/USA/RV0104/2011/G3PX and RVC/Pig-wt/USA/RV0143/2012/G6Px) from two different farms were characterized genetically to gain information on virus diversity based on full length sequences of the inner capsid VP6, enterotoxin NSP4 and the outer capsid VP7 and VP4 (partial for RV0104) genes. The VP6 gene of the two strains showed high (99%) nucleotide identity to one another, 84–91% identity to other porcine RVCstrains and 81–82% identity to human and bovine RVC strains. The NSP4 gene analysis revealed that RVC/Pig-wt/USA/RV0104/2011/G3PX and RVC/Pig-wt/USA/RV0143/2012/G6Px strains were not closely related to each other (87% identity), but shared higher identity with prototype RVC/Pig-wt/USA/Cowden/1980/G1Px strain (93% and 89%, respectively) and were more distantly related to human strains (72–76% identity). The VP7 gene analysis indicated that the two strains were distantly related to one another (72% identity). RVC/Pig-wt/USA/RV0143/2012/G6Px was most closely related to porcine RVC G6 strains (82–86% identity), whereas RVC/Pig-wt/USA/RV0104/2011/G3PX was most closely related to porcine HF (G3) strain (94% identity). Analysis of the full length nucleotide sequence of the VP4 gene revealed that RVC/Pig-wt/USA/RV0143/2012/G6Px was distantly related to porcine (75%), bovine (74%) and human (70%) strains. The deduced amino acid identities (69.5–75.6%) of VP4 between RVC/Pig-wt/USA/RV0143/2012/G6Px and other RVCs were low; hence, we propose that this strain comprises a new VP4 genotype. Our results indicate high genetic heterogeneity in RVCs genes and the concurrent co-circulation of different genotypes at the same time. Our findings are useful for the development of more accurate diagnostic tools, for basic research to understand gene function and to provide information for RVC diversity germane to vaccine development.
