Mangroves are one of the most ecologically sensitive ecosystems to global climate change, which have cascading impacts on soil carbon (C), nitrogen (N) and phosphorus (P) cycling. Moreover, mangroves are experiencing increasing N and P loadings and reduced oxygen availability due to intensified climate change and human activities. However, both direct and interactive effects of these perturbations on microbially mediated soil C, N and P cycling are poorly understood. Here, we simultaneously investigated the effects of N and P loadings and reduced oxygen on microbial biomass, microbial respiration, and extracellular enzyme activities (EEAs) in mangrove soils. We calculated the microbial metabolic quotient (qCO2), which is regarded as a useful inverse metric of microbial C use efficiency (CUE). Our results show that reduced oxygen significantly increases both qCO2 and microbial specific EEAs (enzyme activity per unit of microbial biomass) for C-, N- and P-acquisition regardless of N or P loadings. Furthermore, we found that qCO2 positively correlated with microbial specific EEAs under reduced oxygen, whereas no clear relationship was detected under ambient oxygen. These results suggest that reduced oxygen increases microbial specific EEAs at the expense of increasing microbial respiration per unit biomass, indicating higher energy cost per unit enzyme production. We examined whether urban environmental change drives parallel evolution by sampling 110,019 white clover plants from 6169 populations in 160 cities globally. Plants were assayed for a Mendelian antiherbivore defense that also affects tolerance to abiotic stressors. Urban-rural gradients were associated with the evolution of clines in defense in 47% of cities throughout the world. Variation in the strength of clines was explained by environmental changes in drought stress and vegetation cover that varied among cities. Sequencing 2074 genomes from 26 cities revealed that the evolution of urban-rural clines was best explained by adaptive evolution, but the degree of parallel adaptation varied among cities. Our results demonstrate that urbanization leads to adaptation at a global scale. Neotropical black mangrove (Avicennia germinans) is expanding poleward into temperate salt marsh along Atlantic Florida, USA, with field evidence of trait shifts consistent with greater cold tolerance within range margin populations. However, whether these shifts have a genetic basis remains unanswered. To address this gap, we measured multiple phenotypic traits of twenty A. germinans maternal cohorts from areas in both the Atlantic Florida range core and margin in a 2-year greenhouse common garden with annual temperatures analogous to range margin conditions. Compared to those from the range core, range margin cohorts survived in greater numbers, established (i.e., produced first true leaves) more quickly, and were less stressed under winter temperatures. Range margin cohorts were not taller, but invested more into lateral growth and biomass accumulation that presumably reflects adaptation to their colder and open-canopy environment. Range margin cohorts also exhibited leaf traits consistent with greater resource acquisition that may compensate for a shorter growing season and reduced light quality at higher latitude. Our results suggest that genetically based phenotypic differences better enable these range margin mangroves to thrive within their stressful environment and may facilitate further poleward expansion. An improved understanding of adaptive trait variation within ecologically important mangrove foundation species should also help inform coastal restoration initiatives.

Background: As agriculture has intensified, many once-common wildflowers have declined in arable landscapes, which has wide-spread implications for associated ecosystem services. Incorporation of sustainable practices, for example, growing living mulches (in-field, non-crop plant ground cover, maintained during the target crop growing season), can boost arable biodiversity, but few wildflower species have been utilised in this context. Aims: Our aim was to determine the suitability of arable wildflower species, once considered weeds, for use as living mulches. Methods: We first screened a number of arable wildflower species for germination when growing with a common cereal, barley (Hordeum vulgare). We then grew two (Centaurea cyanus and Scandix pecten-veneris) in pots in a glasshouse with and without barley, and grew barley alone to test the impact of the wildflowers on barley growth and biomass. Results: Neither of the wildflowers significantly negatively impacted barley biomass. Barley initially facilitated germination in S. pecten-veneris, but ultimately suppressed the above-ground biomass of both wildflowers. However, both wildflower species were able to coexist alongside barley. Conclusions: Our experiment provides evidence that wildflowers that were considered weeds in traditional agriculture have the potential to be grown alongside barley and could be incorporated as part of a living mulch.

Amongst the global decline of coral reefs, hope spots such as Cordelia Bank in Honduras, have been identified. This site contains dense, remnant thickets of the endangered species Acropora cervicornis, which local managers and conservation organizations view as a potential source population for coral restoration projects. The aim of this study was to determine the genetic diversity of colonies across three banks within the protected area. We identified low genetic diversity (FST = 0.02) across the three banks, and genetic similarity of colonies ranged from 91.3 to 95.8% between the banks. Clonality rates were approximately 30% across the three banks, however, each genotype identified was unique to each bank. Despite the low genetic diversity, subtle genetic differences within and among banks were demonstrated, and these dense thickets were shown not to be comprised of a single or a few genotypes. The presence of multiple genotypes suggests A. cervicornis colonies from these banks could be used to maintain and enhance genetic diversity in restoration projects. Management of hope spots, such as Cordelia Bank, and the incorporation of genetic information into restoration projects to ensure genetic diversity within out-planted populations, will be critical in the ongoing challenge of conserving and preserving coral reefs.

Tree pathogens are a major threat to forest ecosystems. Conservation management strategies can exploit natural mechanisms of resistance, such as tree genotype and host‐associated microbial communities. However, fungal and bacterial communities are rarely looked at in the same framework, particularly in conjunction with host genotype. Here, we explore these relationships and their influence on ash dieback disease, caused by the pathogen Hymenoscyphus fraxineus, in European common ash trees.\ud \ud We collected leaves from UK ash trees and used microsatellite markers to genotype trees, qPCR to quantify H. fraxineus infection load, and ITS and 16S rRNA amplicon sequencing to identify fungal and bacterial communities, respectively.\ud \ud There was a significant association between H. fraxineus infection intensity and ash leaf fungal and bacterial community composition. Higher infection levels were positively correlated with fungal community alpha diversity, and a number of fungal and bacterial genera were significantly associated with infection presence and intensity. Under higher infection loads, leaf microbial networks were characterised by stronger associations between fewer members than those associated with lower infection levels. Together these results suggest that H. fraxineus disrupts stable endophyte communities after a particular infection threshold is reached, and may enable proliferation of opportunistic microbes. We identified three microbial genera associated with an absence of infection, potentially indicating an antagonistic relationship with H. fraxineus that could be utilised in the development of anti‐pathogen treatments.\ud \ud Host genotype did not directly affect infection, but did significantly affect leaf fungal community composition. Thus, host genotype could have the potential to indirectly affect disease susceptibility through genotype x microbiome interactions, and should be considered when selectively breeding trees.\ud \ud Synthesis. We show the diversity, composition and network structure of ash leaf microbial communities are associated with the severity of infection from ash dieback disease, with evidence of disease‐induced dysbiosis. We also show that host genotype influences leaf fungal community composition, but does not directly influence tree infection. These findings help to elucidate relationships between host genetics, the microbiome, and a tree pathogen, highlighting potential resistance mechanisms and possible co‐infection concerns that could inform ash tree management.

Premise Host-plant genetic variation can shape associated communities of organisms. These community-genetic effects include (1) genetically similar hosts harboring similar associated communities (i.e., the genetic similarity rule) and (2) host-plant heterozygosity increasing associated community diversity. Community-genetic effects are predicted to be less prominent in plant systems with limited genetic variation, such as those at distributional range limits. Yet, empirical evidence from such systems is limited. Methods We sampled a natural population of a mangrove foundation species (Avicennia germinans) at an expanding range limit in Florida, USA. We measured genetic variation within and among 40 host trees with 24 nuclear microsatellite loci and characterized their foliar endophytic fungal communities with internal transcribed spacer (ITS1) gene amplicon sequencing. We evaluated relationships among host-tree genetic variation, host-tree spatial location, and the associated fungal communities. Results Genetic diversity was low across all host trees (mean: 2.6 alleles per locus) and associated fungal communities were relatively homogeneous (five sequence variants represented 78% of all reads). We found (1) genetically similar host trees harbored similar fungal communities, with no detectable effect of interhost geographic distance. (2) Host-tree heterozygosity had no detectable effect, while host-tree absolute spatial location affected community alpha diversity. Conclusions This research supports the genetic similarity rule within a range limit population and helps broaden the current scope of community genetics theory by demonstrating that community-genetic effects can occur even at expanding distributional limits where host-plant genetic variation may be limited. Our findings also provide the first documentation of community-genetic effects in a natural mangrove system.

Many species are expanding beyond their distributional range margins in response to a warming planet. Due to marginal environmental conditions and novel selection pressures, range margins may foster unique genetic adaptations that can better enable species to thrive under the extreme climatic conditions at and beyond their current distributional limits. Neotropical black mangrove (Avicennia germinans) is expanding poleward into temperate salt marsh along Atlantic Florida, USA, with field evidence of adaptive trait shifts within range-margin A. germinans populations. However, whether these adaptive shifts have a genetic basis remains to be answered.We monitored twenty A. germinans maternal cohorts from areas in both the Atlantic Florida range core and margin in a greenhouse common garden with annual temperatures analogous to range-margin conditions. We measured variation in a series of phenotypic traits starting at initial planting of field-collected propagules and continuing until two years development.Maternal cohorts from the Atlantic Florida range margin consistently outperformed those from the range core throughout the experiment. Range-margin cohorts survived in greater numbers, established faster, and were less stressed under winter chilling and sub-zero temperatures that are often reached at the Atlantic range margin, but not within the range core. Range-margin cohorts did not grow taller, but instead invested more into lateral growth and biomass accumulation that presumably reflects adaptation to their colder and open canopy environment. Range-margin cohorts also exhibited leaf traits consistent with greater resource acquisition that may compensate for a shorter growing season and reduced light quality at higher latitude.Synthesis. We confirmed that there is a genetic basis to adaptive trait shifts towards an expanding mangrove range margin. Our results suggest that genetically-based phenotypic differences better enable these range-margin mangroves to thrive within their stressful environment and may facilitate further poleward expansion in the future. In addition, our documentation of adaptive trait variation among maternal cohorts of an ecologically-important mangrove foundation species, quantitative data that is lacking for mangroves, should help inform mangrove restoration initiatives.

The gut microbiota of social bees is relatively simple and dominated by a core set of taxa that have been reported consistently in individual workers from around the world. Yet, variation remains, and this has been shown to affect host health.We characterised the individual- and regional-scale variation in the honeybee (Apis mellifera) gut microbiota in the North West of England, and asked whether the microbiota was influenced by host genotype or landscape composition.We collected multiple honeybees from 64 colonies, and sequenced the V4 region of the 16S rRNA gene to characterise the mid- and hindgut bacterial communities. We characterised the genotype of each individual honeybee, and also the land cover surrounding each colony.The literature-defined core taxa consistently dominated across the region, despite the varied environments. However, there was variation in the relative abundance of core taxa, and colony membership explained a large proportion of this variation. Individuals from more genetically diverse colonies had more diverse microbiotas, but individual genetic diversity did not influence gut microbial diversity. There was a trend for colonies in more similar landscapes to have more similar microbiota, whilst bees from more urban landscapes had a slightly less diverse microbiota than those from less urban landscapes.Our study provides, to our knowledge, the first demonstration for any species that the gut bacterial communities of individuals can be influenced by the genotypes of other conspecifics in the population. This is particularly important for social organisms, such as honeybees, as colony rather than individual genetic diversity appears to drive gut microbial diversity, a factor related to colony health.

Ilex guayusa Loes. is a shrub native to the Neotropics, traditionally consumed as an infusion. Despite its cultural value and extensive use, genetic research remains scarce. This study examined the genetic and clonal diversity of guayusa in three different Ecuadorian Amazon regions using 17 species-specific SSR markers. The results obtained suggest a moderately low degree of genetic diversity (He = 0.396). Among the 88 samples studied, 71 unique multilocus genotypes (MLGs) were identified, demonstrating a high genotypic diversity. A Discriminant Analysis of Principal Components (DAPC) revealed the existence of two genetic clusters. We propose that a model of isolation-by-environment (IBE) could explain the genetic differentiation between these clusters, with the main variables shaping the population’s genetic structure being temperature seasonality (SD × 100) (Bio 4) and isothermality ×100 (Bio 3). Nonetheless, we cannot dismiss the possibility that human activities could also impact the genetic diversity and distribution of this species. This study gives a first glance at the genetic diversity of I. guayusa in the Ecuadorian Amazon. It could assist in developing successful conservation and breeding programs, which could promote the economic growth of local communities and reinforce the value of ancestral knowledge.

Mangrove ecosystems are important for carbon storage due to their high productivity and low decomposition rates. Waterways have experienced increased nutrient loads as a result of anthropogenic activities and it is unclear how this may affect carbon and nutrient cycles in downstream mangroves that receive these nutrient-rich waters. Using a laboratory-based incubation experiment, this study aimed to assess the effects of nutrient addition on the diversity and structure of mangrove soil bacterial communities, as well as biomass and activity of the soil microbial community, under different oxygen conditions. Bacterial community diversity and composition was characterised using 16S rRNA gene sequencing and microbial activity was examined through the measurement of microbial respiration and the activities of enzymes associated with organic matter decomposition. Nitrogen addition caused clear shifts in bacterial community composition, with decreases in bacterial diversity and the abundance of sulfate-reducing bacteria. Microbial biomass also decreased with nitrogen addition under reduced oxygen incubations. Changes in bacterial community structure were accompanied by changes in the activity of some enzymes involved in carbon, nitrogen, and phosphorus cycling. Under reduced oxygen conditions, nitrogen addition resulted in a significant increase in the microbial metabolic quotient but no accompanying change in microbial respiration, which was explained by a decrease in microbial biomass. The findings of this study indicate that nitrogen loading has potential implications for microbial communities and carbon and nutrient cycling in mangrove environments that warrant further investigation under field conditions.

Interactions between hosts and their resident microbial communities are a fundamental component of fitness for both agents. Though recent research has highlighted the importance of interactions between animals and their bacterial communities, comparative evidence for fungi is lacking, especially in natural populations. Using data from 49 species, we present novel evidence of strong covariation between fungal and bacterial communities across the host phylogeny, indicative of recruitment by hosts for specific suites of microbes. Using co-occurrence networks, we demonstrate that fungi form critical components of putative microbial interaction networks, where the strength and frequency of interactions varies with host taxonomy. Host phylogeny drives differences in overall richness of bacterial and fungal communities, but the effect of diet on richness was only evident in mammals and for the bacterial microbiome. Collectively these data indicate fungal microbiomes may play a key role in host fitness and suggest an urgent need to study multiple agents of the animal microbiome to accurately determine the strength and ecological significance of host-microbe interactions.SIGNIFICANCE STATEMENTMicrobes perform vital metabolic functions that shape the physiology of their hosts. However, almost all research to date in wild animals has focused exclusively on the bacterial microbiota, to the exclusion of other microbial groups. Although likely to be critical components of the host microbiome, we have limited knowledge of the drivers of fungal composition across host species. Here we show that fungal community composition is determined by host species identity and phylogeny, and that fungi form extensive interaction networks with bacteria in the microbiome of a diverse range of animal species. This highlights the importance of microbial interactions as mediators of microbiome-health relationships in the wild.

Expansion of many tree species lags behind climate‐change projections. Extreme storms can rapidly overcome this lag, especially for coastal species, but how will storm‐driven expansion shape intraspecific genetic variation? Do storms provide recruits only from the nearest sources, or from more distant sources? Answers to these questions have ecological and evolutionary implications, but empirical evidence is absent from the literature. In 2017, Hurricane Irma provided an opportunity to address this knowledge gap at the northern range limit of the neotropical black mangrove (Avicennia germinans ) on the Atlantic coast of Florida, USA. We observed massive post‐hurricane increases in beach‐stranded A. germinans propagules at, and past, this species’ present‐day range margin when compared to a previously‐surveyed, non‐hurricane year. Yet, propagule dispersal does not guarantee subsequent establishment and reproductive success (i.e., effective dispersal). We also evaluated prior effective dispersal along this coastline with isolated A. germinans trees identified beyond the most northern established population. We used 12 nuclear microsatellite loci to genotype 896 hurricane‐driven drift propagules from nine sites and 10 isolated trees from four sites, determined their sources of origin, and estimated dispersal distances. Almost all drift propagules and all isolated trees came from the nearest sources. This research suggests that hurricanes are a prerequisite for poleward range expansion of a coastal tree species and that storms can shape the expanding gene pool by providing almost exclusively range‐margin genotypes. These insights and empirical estimates of hurricane‐driven dispersal distances should improve our ability to forecast distributional shifts of coastal species.

Captive reptiles are routinely identified as reservoirs of pathogenic bacteria and reports of reptile-associated infections relating to some species are well documented (e.g., salmonellosis). Currently, relatively little is known about the epidemiology and bacteria of ball pythons. We carried out a survey of ball python farms in Togo, West Africa to assess the presence of any potentially pathogenic bacterial taxa that have been identified in recent scientific literature relating to this species. The presence of bacteria belonging to the genera Acinetobacter, Bacteroides, Citrobacter, Enterobacter, Lysobacter, Proteus, Pseudomonas, Staphylococcus, and Tsukamurella in oral and cloacal samples taken from five individual ball pythons is of potential concern for horizontal transmission given that pathogenic species belonging to these genera have been previously documented. The presence of bacteria belonging to the genera Clostridium, Escherichia, Moraxella, and Stenotrophomonas in the oral and rectal samples taken from five mice used to feed ball pythons suggests that they represent a potential reservoir of infection for wild caught ball pythons and their progeny. Furthermore, possible sources of environmental contamination include other captive amphibians, birds, reptiles and mammals, as well as free ranging birds and small mammals. Additional surveillance of ball pythons in the wild and in captivity at python farms in West Africa will shed light on whether or not this type of commercial activity is increasing pathogen exposure and lowering barriers to transmission. Meanwhile, as a precautionary measure, it is recommended that python farms should immediately establish biosecurity and disease surveillance practices to minimize potential horizontal and vertical bacterial transfer.

Better-informed mangrove conservation and management practices are needed as the ecosystem services provided by these intertidal forests continue to be threatened by increasing anthropogenic pressures and climate change. Multiple layers of knowledge are required to achieve this goal, including insights into population genetics of mangrove species. Understanding the importance of population-genetic insights to conservation, multiple research groups have developed microsatellite loci for the widespread, neotropical red mangrove, Rhizophora mangle. However, although a wealth of genetic markers exist, empirical research is limited in the number of these loci employed. Here, we designed two multiplex PCR panels that combine seven novel loci developed for this work and eight previously-developed loci from three research groups to generate 15-locus genotypes, more than twice the average number of loci used in previous research, in only two PCR. We demonstrated utility in R. mangle from four sites across ~ 2500 km near this species’ northern latitudinal limits, and that these multiplex panels were better able to delineate populations than data subsets with numbers of loci comparable to previous research. We focus our discussion on how this tool is a more-informative, efficient (both in terms of time and resources), and easily-modifiable alternative to address many pressing conservation and management issues, such as the generation of baseline genetic data for areas not yet studied, better defining management units, and monitoring genetic effects of restoration projects. We also provide a quick protocol that outlines each step in this procedure to facilitate the use of this tool by others.

Temporal dynamism of plant resource capture, and its impacts on plant–plant interactions, can have important regulatory roles in multispecies communities. For example, by modifying resource acquisition timing, plants might reduce competition and promote their coexistence. However, despite the potential wide ecological relevance of this topic, short-term (within growing season) temporal dynamism has been overlooked. This is partially a consequence of historic reliance on measures made at single points in time. We propose that with current technological advances this is a golden opportunity to study within growing season temporal dynamism of resource capture by plants in highly informative ways. We set out here an agenda for future developments in this research field, and explore how new technologies can deliver this agenda.

The central-marginal hypothesis (CMH) posits that range margins exhibit less genetic diversity 16 and greater inter-population genetic differentiation compared to range cores. CMH predictions 17 are based on long-held ‘abundant-centre’ assumptions of a decline in ecological conditions and 18 abundances towards range margins. Although much empirical research has confirmed CMH, 19 exceptions remain almost as common. We contend that mangroves provide a model system to 20 test CMH that alleviates common confounding factors and may help clarify this lack of 21 consensus. Here, we document changes in black mangrove (Avicennia germinans) population 22 genetics with 12 nuclear microsatellite loci along three replicate coastlines in the United States 23 (only 2 of 3 conform to underlying ‘abundant-centre’ assumptions). We then test an implicit 24 prediction of CMH (reduced genetic diversity may constrain adaptation at range margins) by 25 measuring functional traits of leaves associated with cold tolerance, the climatic factor that 26 controls these mangrove distributional limits. CMH predictions were confirmed only along the 27 coastlines that conform to ‘abundant-centre’ assumptions and, in contrast to theory, range margin 28 A. germinans exhibited functional traits consistent with greater cold tolerance compared to range 29 cores. These findings support previous accounts that CMH may not be a general rule across 30 species and that reduced neutral genetic diversity at range margins may not be a constraint to 31 shifts in functional trait variation along climatic gradients.

Simple Summary The Ball python is a small species that is commonly kept as an exotic pet across the world. Despite huge numbers of these snakes being kept and traded in the pet industry, there is very little information available about how catching, breeding, transporting and housing them in captivity could impact their welfare. Our study reviewed the published literature for this species and found 88 relevant peer-reviewed scientific papers. Physical health was the predominant focus of research, with numerous studies reporting on disease, injury or clinical treatments. Far fewer papers focused on other aspects of Ball python wellbeing, including behaviour, nutrition, environment or mental condition. We also found that very few studies focused on wellbeing prior to pet ownership, i.e., during the early stages of the trade chain when they are caught from the wild, transported, or bred in captivity. We recommend that more research is needed to assess the impact of the exotic pet trade on this species’ welfare. In particular, research on welfare conditions during capture and transportation of wild Ball pythons, and the potential effects of captive breeding, could help reduce suffering throughout the trade. Abstract Extensive numbers of Ball pythons are caught, bred, traded and subsequently kept in captivity across the world as part of the exotic pet industry. Despite their widespread availability as pets, relatively little is known about the potential welfare challenges affecting them. We reviewed the literature for research focused on the health and welfare of Ball pythons in the international pet trade. From a total of 88 articles returned from the search criteria, our analysis showed that very few actually focused on trade (10%) or animal welfare (17%). Instead, the majority (64%) of articles focused on veterinary science. There was a considerable bias towards physical health, with most studies neglecting the four other domains of animal welfare (behaviour, nutrition, environment and mental health). Furthermore, very few studies considered Ball pythons prior to resulting pet ownership, during wild capture and transportation or captive breeding operations. Our review demonstrates that our current understanding of welfare for Ball pythons traded as exotic pets is limited. We recommend that future research should focus on aspects of the industry that are currently overlooked, including the potential consequences of genetic selection during captive-breeding and the conditions provided for snakes prior to and during international transportation.

Root-derived compounds can change rates of soil organic matter decomposition (rhizosphere priming effects) through microbial production of extracellular enzymes. Such soil priming can be affected by plant identity and soil nutrient status. However, the effect of plant-plant competition on the temporal dynamics of soil organic matter turnover processes is not well understood. This study used zymography to detect the spatial and temporal pattern of cellulase and leucine aminopeptidase activity, two enzyme classes involved in soil organic matter turnover. The effect of plant-plant competition on enzyme activity was examined using barley (Hordeum vulgare) plants grown in i) isolation, ii) intra- and iii) inter-cultivar competition. The enzyme activities of leucine aminopeptidase and cellulase were measured from portions of the root system at 18, 25 and 33 days after planting, both along the root axis and in the root associated area with detectable enzyme activity. The activities of cellulase and leucine aminopeptidase were both strongly associated with plant roots, and increased over time. An increase in the area of cellulase activity around roots was delayed when plants were in competition compared to in isolation. A similar response was found for leucine aminopeptidase activity, but only when in intra-cultivar competition, and not when in inter-cultivar competition. Therefore, plant-plant competition had a differential effect on enzyme classes, which was potentially mediated through root exudate composition. This study demonstrates the influence of plant-plant competition on soil microbial activity and provides a potential mechanism by which temporal dynamism in plant resource capture can be mediated.

Bespoke microsatellite marker panels are increasingly affordable and tractable to researchers and conservationists. The rate of microsatellite discovery is very high within a shotgun genomic data set, but extensive laboratory testing of markers is required for confirmation of amplification and polymorphism. By incorporating shotgun next‐generation sequencing data sets from multiple individuals of the same species, we have developed a new method for the optimal design of microsatellite markers. This new tool allows us to increase the rate at which suitable candidate markers are selected by 58% in direct comparisons and facilitate an estimated 16% reduction in costs associated with producing a novel microsatellite panel. Our method enables the visualisation of each microsatellite locus in a multiple sequence alignment allowing several important quality checks to be made. Polymorphic loci can be identified and prioritised. Loci containing fragment‐length‐altering mutations in the flanking regions, which may invalidate assumptions regarding the model of evolution underlying variation at the microsatellite, can be avoided. Priming regions containing point mutations can be detected and avoided, helping to reduce sample‐site‐marker specificity arising from genetic isolation, and the likelihood of null alleles occurring. We demonstrate the utility of this new approach in two species: an echinoderm and a bird. Our method makes a valuable contribution towards minimising genotyping errors and reducing costs associated with developing a novel marker panel. Climate-driven range expansion of ecosystem-defining foundation species can have wide-reaching ecological consequences. Expansion may also result in mating system changes in these foundation species because of the ecological characteristics of range margins, such as greater conspecific isolation and reduced pollinator availability. It is important to understand how mating systems may change during expansion due to their direct influence on intraspecific genetic and demographic dynamics. Here, we used 12 microsatellite loci to genotype progeny arrays of the neotropical black mangrove (Avicennia germinans) at six collection sites (n = 23 maternal trees; 1,612 genotyped propagules) along a latitudinal gradient towards a northern distributional limit on the Atlantic coast of Florida, USA (27.56–30.01oN), where mangroves have expanded into salt marsh over the past several decades. We assessed mating system variation at three spatial scales. First, at the species-distribution level, published outcrossing rates for tropical conspecifics were more than two times higher than those for subtropical Florida A. germinans, consistent with reductions in pollinator diversity and in mangrove abundance with latitude. Second, at the population level, Florida outcrossing rates did not systematically decline towards the northern range limit, but instead, a more open pollen-dispersal neighbourhood at the transition from mangrove to salt marsh dominance may elevate outcrossing until conspecific abundances become too low towards the range limit. Third, at the individual level, outcrossing increased as conspecific cover increased at the Florida range margin, consistent with density-dependent plastic shifts in mating system. These findings suggest that ecological structure influences the A. germinans mating system at varying spatial scales. Further research needs to evaluate the effect of A. germinans mating system variation on the survival and fitness of offspring and on the extent of population-level local adaptation at expanding distributional limits.

The Ecuadorianpáramo, a high altitude tundra-like ecosystem, is a unique source of various ecosystem services and distinct biodiversity. Anthropogenic activities are associated with its fragmentation, which alters ecological factors and directly threatens resident species.Vaccinium floribundumKunth., commonly known as Andean blueberry ormortiño, is a wild shrub endemic to the Andean region and highly valued in Ecuador for its berries, which are widely used in food preparations and hold an important cultural value. Since it is a wild species,mortiñocould be vulnerable to environmental changes, resulting in a reduction of the size and distribution of its populations. To evaluate the extent of these effects on themortiñopopulations, we assessed the genetic diversity and population structure of the species along the Ecuadorian highlands. We designed and developed a set of 30 species-specific SSR (simple sequence repeats) markers and used 16 of these to characterize 100mortiñoindividuals from 27 collection sites. Our results revealed a high degree of genetic diversity (HE= 0.73) for the Ecuadorianmortiño, and a population structure analyses suggested the existence of distinct genetic clusters present in the northern, central and southern highlands. A fourth, clearly differentiated cluster was also found and included individuals from locations at higher elevations. We suggest that the population structure of the species could be explained by an isolation-by-distance model and can be associated with the geological history of the Andean region. Our results suggest that elevation could also be a key factor in the differentiation ofmortiñopopulations. This study provides an extensive overview of the species across its distribution range in Ecuador, contributing to a better understanding of its conservation status. These results can assist in the development of conservation programs for this valuable biological and cultural resource and for thepáramoecosystem as a whole.

Mangroves are declining globally at faster rates than tropical forests and coral reefs, with primary threats including, aquaculture, agriculture and climate change. Mangroves provide ecosystem services to coastal communities of Mexico, Belize, Guatemala and Honduras, which comprise the Mesoamerican Reef (MAR) ecoregion. Over the past two decades mangroves within the MAR have declined. Current estimates of mangrove cover in the region suggest that mangroves cover 239,176 ha of the MAR, equivalent to 1.7% of the world's mangroves. Concerted efforts to manage, conserve and protect mangrove forest are apparent in all four countries. Comprehensive laws that prohibit the cutting and clearing of mangroves have been implemented in Mexico, Guatemala and Honduras. Belize has a permitting system to regulate mangrove alterations. In addition, a total of seven international and regional agreements have been ratified. Across the ecoregion, forty-three protected areas have been designated that contain mangroves, providing protection to 111,396 ha of mangroves (47% of the total). However, our findings suggest a lack of transparency in the governance framework, a disconnect between management and research, and geopolitical differences have all played a role in reducing management efficacy. A key finding of our study reveals a distinct division in the perceived major threats to mangroves between Ramsar site managers and researchers. Ramsar site managers identify anthropogenic disturbances as key threats, while in contrast, the bulk of research focuses on natural disturbances. To promote the inclusion of evidence-based research within mangrove management plans, greater efforts to connect these important stakeholders are required.

The emergence of high-throughput DNA sequencing methods provides unprecedented opportunities to further unravel bacterial biodiversity and its worldwide role from human health to ecosystem functioning. However, despite the abundance of sequencing studies, combining data from multiple individual studies to address macroecological questions of bacterial diversity remains methodically challenging and plagued with biases. Here, using a machine-learning approach that accounts for differences among studies and complex interactions among taxa, we merge 30 independent bacterial data sets comprising 1,998 soil samples from 21 countries. Whereas previous meta-analysis efforts have focused on bacterial diversity measures or abundances of major taxa, we show that disparate amplicon sequence data can be combined at the taxonomy-based level to assess bacterial community structure. We find that rarer taxa are more important for structuring soil communities than abundant taxa, and that these rarer taxa are better predictors of community structure than environmental factors, which are often confounded across studies. We conclude that combining data from independent studies can be used to explore bacterial community dynamics, identify potential ‘indicator’ taxa with an important role in structuring communities, and propose hypotheses on the factors that shape bacterial biogeography that have been overlooked in the past.

Where rare species are concerned, including those with restricted range, their use for traditional medicine can have disastrous impacts on local populations already under pressure. Difficulty in monitoring such illegal activity has been illustrated by enforcement raids across India since June 2017, with authorities seizing supposedly rare Himalayan plant roots referred to as hatha jodi.

Diversity among species and genetic diversity within species are both important components of ecological communities that can determine the outcome of species interactions, especially between hosts and parasites. We sought to understand the impact of species diversity on host community resistance to infection by a keystone parasitic plant (Rhinanthus minor L.) and genetic diversity of the parasite on its successful establishment in a grassland community.We used an experimental approach where large pots were planted with mixtures of mesotrophic grassland species at high and low species diversity. The parasitic plant was sown in a proportion of these with high and low genetic diversity treatments. Establishment of the parasite was monitored over 2 years and the pots harvested at the end of each growing season to determine the impact of infection on plant community biomass.We found a strong effect of host plant species diversity on the establishment of the parasitic plant, with successful establishment considerably lower in the high species diversity treatment. Genetic diversity appeared to promote establishment of the parasite in the high species diversity treatment, and also facilitated longer term fitness in the low species diversity treatment. Host community structure was influenced by R. minor, with grass relative biomass decreasing and legume relative biomass increasing when the parasite was present. There was no direct impact of the presence of the parasite on the relative biomass of nonleguminous forbs.Synthesis. Our data demonstrate the importance of host community species diversity in deterring the establishment of a generalist parasite. They also highlight the role of genetic diversity in determining the outcome of host–parasite interactions in multispecies communities. These findings, therefore, have important implications for the establishment and management of species‐rich grasslands and provide insight into the community dynamics of parasitic plants and their hosts.

1. The exploitation of shared resources by diverse organisms underpins the structure of ecological communities. Hemiparasitic plants and the insect herbivores feeding on them both rely, directly and indirectly, on the resources supplied by the parasite's host plant. Therefore, the identity and number of host plant species providing these resources is likely to be critical for parasite and herbivore performance.\ud \ud 2. We tested the effect of single and multiple host species on the biomass of the generalist parasitic plant Rhinanthus minor and the abundance of its aphid (Aphis gossypii) herbivores.\ud \ud 3. Parasite biomass was proportional to the number of haustorial connections to host roots and was determined by host species identity rather than host functional group. Host species identity was also an important influence on aphid population size, and parasites attached to Lotus corniculatus experienced a considerable reduction in aphid herbivory.\ud \ud 4. The effects on the parasite attaching to multiple hosts depended on the combination of species present. However, host mixtures generally benefitted aphids by diluting the negative effects of particular host species.\ud \ud 5. Our findings suggest that the specificity of host attachment alters the impact of this keystone parasitic plant on its own herbivores and, potentially, on the wider plant and herbivore community.

Genetic variation in plants can influence the community structure of associated species, through both direct and indirect interactions. Herbivorous insects are known to feed on a restricted range of plants, and herbivore preference and performance can vary among host plants within a species due to genetically based traits of the plant (e.g., defensive compounds). In a natural system, we expect to find genetic variation within both plant and herbivore communities and we expect this variation to influence species interactions. Using a three-species plant-aphid model system, we investigated the effect of genetic diversity on genetic interactions among the community members. Our system involved a host plant (Hordeum vulgare) that was shared by an aphid (Sitobion avenae) and a hemi-parasitic plant (Rhinanthus minor). We showed that aphids cluster more tightly in a genetically diverse host-plant community than in a genetic monoculture, with host-plant genetic diversity explaining up to 24% of the variation in aphid distribution. This is driven by differing preferences of the aphids to the different plant genotypes and their resulting performance on these plants. Within the two host-plant diversity levels, aphid spatial distribution was influenced by an interaction among the aphid's own genotype, the genotype of a competing aphid, the origin of the parasitic plant population, and the host-plant genotype. Thus, the overall outcome involves both direct (i.e., host plant to aphid) and indirect (i.e., parasitic plant to aphid) interactions across all these species. These results show that a complex genetic environment influences the distribution of herbivores among host plants. Thus, in genetically diverse systems, interspecific genetic interactions between the host plant and herbivore can influence the population dynamics of the system and could also structure local communities. We suggest that direct and indirect genotypic interactions among species can influence community structure and processes.

Wildflower mixes are often planted around field margins to provide forage for pollinators. Although seed for these mixtures is often wild-sourced, for species where agricultural cultivars are available, for example red clover (Trifolium pratense), cultivars can also be included. Previous evidence suggests that plant genetic background can have a strong influence on plant-arthropod interactions and therefore the provenance and genetic background of the plants included in wildflower mixes could impact plant-pollinator interactions. We tested the performance of five individual T. pratense cultivars against two commercially available wild-sourced T. pratense populations in terms of their ability to attract potential pollinator species (focusing on bumblebees) and their floral traits using greenhouse and garden experiments. The main bumblebee observed interacting with T. pratense was Bombus pascuorum and we found no difference in the absolute number of B. pascuorum visiting the cultivars or wild populations. However, we found variation among cultivars and between wild populations in their ability to attract bumblebees, which seems to be related to their relative investment in different floral traits. There was a positive relationship between biomass and number of inflorescences produced by the wild populations of T. pratense, which was not apparent for the cultivars. This suggests that artificial selection on the cultivars has changed the G-matrix of correlated traits. We show that agricultural cultivars of T. pratense can be as effective as wild populations at attracting pollinators such as bumblebees, but that the genetic background of both cultivars and wild populations can have a significant impact on the attractiveness of the plant to pollinators. We also show divergence in the correlated traits of T. pratense cultivars and wild populations that could lead to outbreeding depression if the plants interbreed.

Community genetics is a synthesis of community ecology and evolutionary biology. It examines how genetic variation within a species affects interactions among species to change ecological community structure and diversity. The use of community genetics approaches has greatly expanded in recent years and the evidence for ecological effects of genetic diversity is growing. The goal of current community genetics research is to determine the circumstances in which, and the mechanisms by which community genetic effects occur and is the focus of the papers in this special issue. We bring a new group of researchers into the community genetics fold. Using a mixture of empirical research, literature reviews and theoretical development, we introduce novel concepts and methods that we hope will enable us to develop community genetics into the future.

The use of in vitro techniques for conservation has been rising steadily since their inclusion in The Convention on Biological Diversity and The Global Strategy for Plant Conservation. Unfortunately, bryophytes are often overlooked in conservation initiatives, but they are important in a number of large-scale ecosystem processes, i.e. nutrient, water and carbon cycling. There is a long history of the use of tissue culture in cultivating bryophytes, and many species respond well to in vitro techniques. For 6 yr (2000–2006), The Royal Botanic Gardens, Kew and the UK statutory conservation agencies supported a project for the ex situ conservation of bryophytes. Living and cryopreserved collections of UK threatened species were successfully established and the cryopreserved collection continues to be maintained. Other in vitro conservation collections are maintained over Europe, at botanic gardens, museums and by individual university researchers, but there is no coherent European collection of bryophytes for conservation, or standardisation of techniques. A major issue for many in vitro collections is the maintenance of within species genetic diversity. Such diversity is considered to be important, as it is the basis by which populations of species can adapt to new conditions and evolve. We are proposing to establish a European network for in vitro conservation of bryophytes. We envisage that this will include living collections, cryopreserved collections and spore collections. Conservation of genetic diversity would be a priority and the collections would provide a valuable resource for conservation initiatives and support research into rare and threatened species.

Soil nutrients, and factors which influence their concentrations and bioavailability, form a basic component of bottom-up control of ecosystem processes, including plant-herbivore interactions. Increased nutrient levels are linked, through plant defence theory, with increased levels of herbivore susceptibility. The focal point of many ecological experiments examining this link is at the species level, where the response of single species is the average of many different genotypes. Here, we focus on the genetic basis of indirect ecological interactions. We investigated the effects of nutrient concentration on the population growth of an aphid herbivore across multiple genotypes of barley in relation to plant growth rate. In general, both aphid population size and plant growth rate increased with nutrient concentration. However, they were both dependent on the interaction between nutrient concentration and barley genotype. Our data raise the testable possibility of differential defense responses between genotypes of barley, for example divergent, fixed and inducible defences against aphids. We provide evidence that the indirect effects of soil nutrients on aphid population size are mediated by the genetics of the host plant.

Taxonomic misidentification has potentially serious consequences for the management of threatened species. Closely related moss species are often difficult to distinguish from each other using morphological characteristics. Here we compared the use of molecular (DNA barcoding of the trnL-F intron, AFLPs) and morphological techniques to demonstrate that ex situ cultures, held for re-introduction trails, of the UK critically endangered moss Orthodontium gracile were contaminated with the potentially invasive species O. lineare. Barcoding techniques and AFLPs were both successful in determining Orthodontium species identity. There was some discrepancy between determinations from molecular and morphological techniques and some individuals were misidentified using morphological characteristics alone. When species identity is critical, for example prior to re-establishment or re-introduction programmes, we recommend that identity of mosses and other bryophytes be established by molecular techniques, in particular barcoding of the trnL-F intron.

The use of ex situ techniques for the conservation of threatened plants has been increasing over the past decades. Cryopreservation is often used for the long-term storage of plant germplasm where conventional methods (i.e. seedbanking) are inappropriate. Simple encapsulation-dehydration protocols were developed for the cryopreservation of bryophytes at The Royal Botanic Gardens, Kew, as part of an ex situ project for the conservation of UK threatened species. The applicability of these methods was tested on 22 species with a broad range of ecological requirements and found to be highly successful across the board. Regeneration rates from frozen material were >68% for all species tested and half had regeneration rates of 100%. The high regeneration rate and broad applicability of the protocols across a range of species was attributed to a combination of the inherent totipotency of bryophytes and the in-built recovery periods in the pre-treatment protocol. In conclusion, bryophytes are well suited to cryopreservation and such techniques would be applicable for the long-term storage of similar conservation collections across the globe.

Background and Aims Successful cryopreservation of bryophytes is linked to intrinsic desiccation tolerance and survival can be enhanced by pre-treatment with abscisic acid (ABA) and sucrose. The pioneer moss Ditrichum plumbicola is naturally subjected to desiccation in the field but showed unexpectedly low survival of cryopreservation, as well as a poor response to pre-treatment. The effects of the cryopreservation protocol on protonemata of D. plumbicola were investigated in order to explore possible relationships between the production in vitro of cryopreservation-tolerant asexual propagules and the reproductive biology of D. plumbicola in nature. Methods Protonemata were prepared for cryopreservation using a four-step protocol involving encapsulation in sodium alginate, pre-treatment for 2 weeks with ABA and sucrose, desiccation for 6 h and rapid freezing in liquid nitrogen. After each stage, protonemata were prepared for light and electron microscopy and growth on standard medium was monitored. Further samples were prepared for light and electron microscopy at intervals over a 24-h period following removal from liquid nitrogen and re-hydration. Key Results Pre-treatment with ABA and sucrose caused dramatic changes to the protonemata. Growth was arrested and propagules induced with pronounced morphological and cytological changes. Most cells died, but those that survived were characterized by thick, deeply pigmented walls, numerous small vacuoles and lipid droplets in their cytoplasm. Desiccation and cryopreservation elicited no dramatic cytological changes. Cells returned to their pre-dehydration and cryopreservation state within 2 h of re-hydration and/or removal from liquid nitrogen. Regeneration was normal once the ABA/sucrose stimulus was removed. Conclusions The ABA/sucrose pre-treatment induced the formation of highly desiccation- and cryopreservation-tolerant propagules from the protonemata of D. plumbicola. This parallels behaviour in the wild, where highly desiccation-tolerant rhizoids function as perennating organs allowing the moss to endure extreme environmental conditions. An involvement of endogenous ABA in the desiccation tolerance of D. plumbicola is suggested.

The value of ex situ plant collections for conservation is increasingly recognised. The Royal Botanic Gardens, Kew (RGB, Kew) has been pioneering methods for the development of such collections with the establishment of the Millennium Seed Bank and a project for the ex situ conservation of threatened UK bryophytes (mosses, liverworts, hornworts). A broad range of bryophytes are currently held in a tissue culture collection at RBG, Kew on sucrose-free ¼ or ½ Murashige & Skoog or Knops minimal medium. The efficacy of the novel sterilising agent Sodium dichloroisocyanurate (NaDCC) was tested on a range of taxa, utilising a variety of bryophytic initiation material. Concentrations of 1% (w/v) for 3 min and 0.5% (w/v) for 2 min, without the addition of detergent, were found to be successful in initiating cultures from sporophytes and leafy gametophores respectively. Initiation of cultures from wild-collected sporophytes was more successful than from wild-collected gametophores. However, pre-culturing of gametophore material was found to enhance success rate of procedures. Transferring visibly clean material away from contamination post-initiation was also determined to increase protocol success rate. The ability of the biocide Plant Preservative MixtureTM (PPMTM) to control fungal and bacterial contamination in bryophyte protonemal cultures was also tested, but not found to be suitable. However, results obtained indicated that contamination may confer resistance on the moss against the phytotoxic effects of the biocide. Methods developed have wider applicability for the establishment of in vitro collections of other threatened plants.

In vitro techniques have found increasing use in the conservation of threatened plants in recent years and this trend is likely to continue as more species face risk of extinction. The Micropropagation Unit at Royal Botanic Gardens, Kew, UK (RBG Kew) has an extensive collection of in vitro plants including many threatened species from throughout the world. The long history of the unit and the range of plants cultured have enabled considerable expertise to be amassed in identifying the problems and developing experimental strategies for propagation and conservation of threatened plants. While a large body of knowledge is available on the in vitro culture of plants, there are limited publications relating to threatened plant conservation. This review highlights the progress in in vitro culture and conservation of threatened plants in the past decade (1995–2005) and suggests future research directions. Works on non-threatened plants are also included wherever methods have applications in rare plant conservation. Recalcitrant plant materials collected from the wild or ex situ collections are difficult to grow in culture. Different methods of sterilization and other treatments to establish clean material for culture initiation are reviewed. Application of different culture methods for multiplication, and use of unconventional materials for rooting and transplantation are reviewed. As the available plant material for culture initiation is scarce and in many cases associated with inherent problems such as low viability and endogenous contamination, reliable protocols on multiplication, rooting, and storage methods are very important. In this context, photoautotrophic micropropagation has the potential for development as a routine method for the in vitro conservation of endangered plants. Long-term storage of material in culture is challenging and the potential applications of cryopreservation are significant in this area. Future conservation biotechnology research and its applications must be aimed at conserving highly threatened, mainly endemic, plants from conservation hotspots.

The systemic herbicide asulam is used extensively to control the weedy fern bracken ( Pteridium aquilinum (L.) Kuhn). Other ferns were thought to be highly sensitive to asulam exposure, but there has been a dearth of experimental evidence. Eight fern species were exposed to asulam spray at three different application rates or a control of water. Asulam was applied at the recommended field application rate for bracken clearance, and at two further rates corresponding to 10 and 50 m downwind of an aerial spray event. Damage was assessed over two seasons. All ferns tested were severely damaged by exposure to the highest application rate, but sensitivity varied between species. Maximum damage occurred 1 year after spraying, and limited signs of recovery could be seen by the second season. The effects of adding the adjuvant Agral® to applications of asulam were tested on the threatened pteridophyte Pilularia globulifera L. No damage additional to that caused by exposure to asulam was observed. This work supports the view that 50 m buffer zones are sufficient to protect sensitive ferns from the effects of aerial spraying with asulam, provided that drift-reducing nozzles are used and the manufacturer’s application guidelines are observed.

Protonemata of three mosses (Bryum rubens Mitt., Campylopus introflexus (Hedw.) Brid,. and Polytrichum formosum Hedw.) were exposed in sterile cultures to low concentrations of the bracken herbicide asulam, added to the solidified growth medium. Protonemata were either exposed for 24 hours and then transferred onto media without asulam, or exposed constantly to the asulam media. Growth was measured over a three-week period as the mean of two plug diameters, and development of leafy gametophores was noted. A 24-hour exposure period to asulam had no effect on the growth or development of the mosses at concentrations of 0.001–1 g a.i. (active ingredient) l−1. The growth and development of all three species was significantly affected by continuous exposure to asulam at concentrations of 0.01 g a.i. l−1 and above. Dose-response curves were fitted to the data and EC50 values calculated. Campylopus introflexus was the least sensitive species tested and P. formosum the most sensitive, with a 10-fold diff...

Asulox is a herbicide used to control bracken. Its effects on mosses were investigated to ascertain whether exposure proved as detrimental as found in parallel studies on pteridophytes. Mature gametophytes of 18 mosses were exposed to a range of concentrations of Asulox under standard conditions and the effects on growth monitored. Plants were cut to a standard length, exposed to Asulox solution for 24 h, grown for 3 weeks and total elongation (main stem and branches) measured. EC50 values were calculated and species ranked according to sensitivity. The effects of exposure on total elongation were compared with those on main stem elongation alone. Under the conditions tested, the total elongation of all species was inhibited after exposure to Asulox. The amount of elongation observed after exposure was different for different species and inhibition of elongation occurred at different exposure concentrations. A single regression equation was not adequate to describe the dose response curves of all species tested. An ability to produce secondary branches may confer increased tolerance to Asulox exposure. It is concluded that mosses suffer detrimental effects after exposure to Asulox at concentrations similar to those that affect fern gametophytes such as bracken.

The effects of genetic variation in species can have large impacts on direct and indirect species interactions, associated biodiversity and ecosystem function. Biodiversity and ecosystem function can change as a consequence of evolutionary dynamics (Barbour et al., 2009), thus, linking evolution strongly with community and ecosystem ecology. At the 2011 International Botanical Congress in Melbourne, Australia, a symposium entitled, ‘Community and ecosystem genetics: the extended genetic effects of plant species’, examined new research in the field of community and ecosystem genetics. Talks focused on: links between contemporary ecological interactions and historic evolutionary dynamics; the role of feedbacks as mechanisms in driving patterns of biodiversity and ecosystem function; and application of these approaches to management and conservation issues as they relate to global change. The symposium concluded that an understanding of evolutionary divergence and adaptation, and the role of ecological feedbacks in natural systems, will be fundamental to successful outcomes in future conservation, restoration and management decisions.
