Abstract

The linearised Laplace method for estimating model uncertainty has received renewed attention in the Bayesian deep learning community. The method provides reliable error bars and admits a closed-form expression for the model evidence, allowing for scalable selection of model hyperparameters. In this work, we examine the assumptions behind this method, particularly in conjunction with model selection. We show that these interact poorly with some now-standard tools of deep learning--stochastic approximation methods and normalisation layers--and make recommendations for how to better adapt this classic method to the modern setting. We provide theoretical support for our recommendations and validate them empirically on MLPs, classic CNNs, residual networks with and without normalisation layers, generative autoencoders and transformers., Comment: Paper appearing at ICML 2022

Abstract

In Canada, the 2014 Code of Practice for the Care and Handling of Pigs proposed the continued operation of existing stall barns after 2024 on condition that bred sows be given access to periodic exercise. Therefore, this study evaluated the effects of periodic exercise on sow welfare. Sows (n = 180) were assigned to one of three treatments: stall-housed (Control: C); stall-housed and exercised weekly for 10 min (Exercise: E); and group-housed (Group: G). Sow postures and stereotypies were recorded once per week in early, mid and late gestation before (AM) and after (PM) exercise. Female piglets (n = 168 from C, E and G sows) underwent isolation and novel object tests at 19-22 days of age. Postures differed by treatment in AM with G sows lying more and sitting less than C and E sows, which did not differ. In PM, E sows sat more than G sows, with C sows being intermediate. In early gestation, G sows performed fewer stereotypies than E sows, with C sows being intermediate. In mid gestation, G sows performed fewer stereotypies than C and E sows, which did not differ. Piglets from C sows were more active in the novel object test than E and G piglets, which did not differ. Group housing improved sow comfort (indicated by postures) and reduced sow stress (indicated by stereotypies), but periodic exercise did not. Decreased activity level in piglets from sows given greater freedom of movement indicates that gestation housing can influence the behaviour of offspring. [ABSTRACT FROM AUTHOR]

Abstract

Juvenile myoclonic epilepsy (JME) represents between 6 and 8 percent of all epilepsies. The syndrome consists of muscle jerks, often occurring in the morning upon wakening; there is no loss of consciousness. About 30 percent of patients with JME have family members with some form of epilepsy, not necessarily JME. Furthermore, JME is found in a family member of about 30 percent of epileptic patients. Research has suggested that a gene for JME might be located on chromosome 6, in close proximity to the genes of the major histocompatibility complex coding for HLA antigens that are important in immunology. A study has now been conducted using more sophisticated techniques of molecular biology to confirm this association. DNA fragments that are specific for the HLA-DQ region of the major histocompatibility complex were used to follow the putative inheritance of epilepsy among members of 21 families. This study confirmed that a gene important for the inheritance of epilepsy appears to be close to the HLA-DQ region on the short arm of chromosome 6 (6p). If only JME, absence seizures, or generalized tonic-clonic seizures are included in the analysis, the penetrance of the gene appears to be about 70 percent. This means that only about 70 percent of the people who inherit the gene actually develop one of these forms of epilepsy. However, some family members were found to have abnormalities on the electroencephalograph (EEG), without having actual symptoms of epilepsy. If these people are included in the analysis, then 90 percent of the people who inherit the gene have some sort of effect, even if they do not have actual symptoms of epilepsy. The random gene recombination events among the 21 families did not permit the researchers to determine if the gene in question is closer to the HLA-DQ genes than to other genes of the histocompatibility complex, such as HLA-A genes or HLA-B genes. Furthermore, the present study did not ascertain that the gene on chromosome 6 is the actual gene that causes the epilepsy. The gene studied may act only as a susceptibility gene, which renders the patient susceptible to some other gene or factors that cause the epileptic syndromes. Abstract

© 2018 The Author(s). Every two years groups worldwide participate in the Critical Assessment of Protein Structure Prediction (CASP) experiment to blindly test the strengths and weaknesses of their computational methods. CASP has significantly advanced the field but many hurdles still remain, which may require new ideas and collaborations. In 2012 a web-based effort called WeFold, was initiated to promote collaboration within the CASP community and attract researchers from other fields to contribute new ideas to CASP. Members of the WeFold coopetition (cooperation and competition) participated in CASP as individual teams, but also shared components of their methods to create hybrid pipelines and actively contributed to this effort. We assert that the scale and diversity of integrative prediction pipelines could not have been achieved by any individual lab or even by any collaboration among a few partners. The models contributed by the participating groups and generated by the pipelines are publicly available at the WeFold website providing a wealth of data that remains to be tapped. Here, we analyze the results of the 2014 and 2016 pipelines showing improvements according to the CASP assessment as well as areas that require further adjustments and research.

Abstract

Summary Purpose Neurexins are neuronal adhesion molecules located in the presynaptic terminal, where they interact with postsynaptic neuroligins to form a transsynaptic complex required for efficient neurotransmission in the brain. Recently, deletions and point mutations of the neurexin 1 (NRXN1) gene have been associated with a broad spectrum of neuropsychiatric disorders. This study aimed to investigate if NRXN1 deletions also increase the risk of idiopathic generalized epilepsies (IGEs). Methods We screened for deletions involving the NRXN1 gene in 1,569 patients with IGE and 6,201 controls using high-density oligonucleotide microarrays. Key Findings We identified exon-disrupting deletions of NRXN1 in 5 of 1,569 patients with IGE and 2 of 6,201 control individuals (p = 0.0049; odds ratio (OR) 9.91, 95% confidence interval (CI) 1.92–51.12). A complex familial segregation pattern in the IGE families was observed, suggesting that heterozygous NRXN1 deletions are susceptibility variants. Intriguingly, we identified a second large copy number variant in three of five index patients, supporting an involvement of heterogeneous susceptibility alleles in the etiology of IGE. Significance We conclude that exon-disrupting deletions of NRXN1 represent a genetic risk factor in the genetically complex predisposition of common IGE syndromes.

Abstract

PURPOSE: Genetic generalized epilepsies (GGEs) have a lifetime prevalence of 0.3% with heritability estimates of 80%. A considerable proportion of families with siblings affected by GGEs presumably display an oligogenic inheritance. The present genome-wide linkage meta-analysis aimed to map: (1) susceptibility loci shared by a broad spectrum of GGEs, and (2) seizure type-related genetic factors preferentially predisposing to either typical absence or myoclonic seizures, respectively. METHODS: Meta-analysis of three genome-wide linkage datasets was carried out in 379 GGE-multiplex families of European ancestry including 982 relatives with GGEs. To dissect out seizure type-related susceptibility genes, two family subgroups were stratified comprising 235 families with predominantly genetic absence epilepsies (GAEs) and 118 families with an aggregation of juvenile myoclonic epilepsy (JME). To map shared and seizure type-related susceptibility loci, both nonparametric loci (NPL) and parametric linkage analyses were performed for a broad trait model (GGEs) in the entire set of GGE-multiplex families and a narrow trait model (typical absence or myoclonic seizures) in the subgroups of JME and GAE families. KEY FINDINGS: For the entire set of 379 GGE-multiplex families, linkage analysis revealed six loci achieving suggestive evidence for linkage at 1p36.22, 3p14.2, 5q34, 13q12.12, 13q31.3, and 19q13.42. The linkage finding at 5q34 was consistently supported by both NPL and parametric linkage results across all three family groups. A genome-wide significant nonparametric logarithm of odds score of 3.43 was obtained at 2q34 in 118 JME families. Significant parametric linkage to 13q31.3 was found in 235 GAE families assuming recessive inheritance (heterogeneity logarithm of odds = 5.02). SIGNIFICANCE: Our linkage results support an oligogenic predisposition of familial GGE syndromes. The genetic risk factor at 5q34 confers risk to a broad spectrum of familial GGE syndromes, whereas susceptibility loci at 2q34 and 13q31.3 preferentially predispose to myoclonic seizures or absence seizures, respectively. Phenotype- genotype strategies applying narrow trait definitions in phenotypic homogeneous subgroups of families improve the prospects of disentangling the genetic basis of common familial GGE syndromes.
