1. Indium tin oxide combined with anti-reflective coatings with high transmittance for wavelengths < 400 nm

Abstract: The transparent and conductive properties of indium tin oxide (ITO) thin films, make them an attractive coating for optically integrated ion traps. However, the relatively low transmittance for wavelengths $<$ 400 nm, high scattering and high production temperature limits the usability in trapped-ion-based quantum technologies. Here we present ITO coatings and a combined ITO + anti-reflective (AR) coating system optimized for an ion trap applied using ion beam sputtering (IBS). The coatings feature a high transmittance for wavelengths $<$ 400 nm and additional wavelengths up to 1000 nm, low scattering and low production temperature $<$ 150 $^{\circ}$C. The transmission, reflection and absorption spectra are simulated and the resistance, transmittance and scattering at 370 nm are measured for different ITO coating thicknesses and the ITO + AR coating system. For the ITO + AR coating system a resistance of 115 $\pm$ 5 $\Omega/\Box$, transmittance of 80$\%$ and scattering of 0.012 $\pm$ 0.002$\%$ at 370 nm is achieved., Comment: 13 pages, 9 figures

2. Geometric shape matching for recovering protein conformations from single-particle Cryo-EM data

Abstract: We address recovery of the three-dimensional backbone structure of single polypeptide proteins from single-particle cryo-electron microscopy (Cryo-SPA) data. Cryo-SPA produces noisy tomographic projections of electrostatic potentials of macromolecules. From these projections, we use methods from shape analysis to recover the three-dimensional backbone structure. Thus, we view the reconstruction problem as an indirect matching problem, where a point cloud representation of the protein backbone is deformed to match 2D tomography data. The deformations are obtained via the action of a matrix Lie group. By selecting a deformation energy, the optimality conditions are obtained, which lead to computational algorithms for optimal deformations. We showcase our approach on synthetic data, for which we recover the three-dimensional structure of the backbone., Comment: 41 pages, 10 figres

3. Electroweak Quantum Numbers in the $D_4$ Root System

Abstract: We introduce four fundamental quantum numbers based on the $D_4$ root system, giving a unified description of quarks and leptons. These numbers will make it possible to define electric charge in a simple way. By postulating a fundamental symmetry given by the binary tetrahedral group acting on this root system, we can easily prove conservation of electric charge. Also, possible electroweak interactions are given by a simple rule where the 24-cell acts on itself by quaternion multiplication. The three generations of fermions in the Standard Model are hereby identified with the three imaginary dimensions of the quaternions., Comment: 18 pages, 7 figures

4. An exponential map free implicit midpoint method for stochastic Lie-Poisson systems

Abstract: An integrator for a class of stochastic Lie-Poisson systems driven by Stratonovich noise is developed. The integrator is suited for Lie-Poisson systems that also admit an isospectral formulation, which enables scalability to high-dimensional systems. Its derivation follows from discrete Lie-Poisson reduction of the symplectic midpoint scheme for stochastic Hamiltonian systems. We prove almost sure preservation of Casimir functions and coadjoint orbits under the numerical flow and provide strong and weak convergence rates of the proposed method. The scalability, structure-conservation, and convergence rates are illustrated numerically for the (generalized) rigid body, point vortex dynamics, and the two-dimensional Euler equations on the sphere., Comment: 29 pages, 11 figures, all comments are welcome!

5. In-Situ Techniques on GPU-Accelerated Data-Intensive Applications

Abstract: The computational power of High-Performance Computing (HPC) systems is constantly increasing, however, their input/output (IO) performance grows relatively slowly, and their storage capacity is also limited. This unbalance presents significant challenges for applications such as Molecular Dynamics (MD) and Computational Fluid Dynamics (CFD), which generate massive amounts of data for further visualization or analysis. At the same time, checkpointing is crucial for long runs on HPC clusters, due to limited walltimes and/or failures of system components, and typically requires the storage of large amount of data. Thus, restricted IO performance and storage capacity can lead to bottlenecks for the performance of full application workflows (as compared to computational kernels without IO). In-situ techniques, where data is further processed while still in memory rather to write it out over the I/O subsystem, can help to tackle these problems. In contrast to traditional post-processing methods, in-situ techniques can reduce or avoid the need to write or read data via the IO subsystem. They offer a promising approach for applications aiming to leverage the full power of large scale HPC systems. In-situ techniques can also be applied to hybrid computational nodes on HPC systems consisting of graphics processing units (GPUs) and central processing units (CPUs). On one node, the GPUs would have significant performance advantages over the CPUs. Therefore, current approaches for GPU-accelerated applications often focus on maximizing GPU usage, leaving CPUs underutilized. In-situ tasks using CPUs to perform data analysis or preprocess data concurrently to the running simulation, offer a possibility to improve this underutilization.

Abstract: Active Galactic Nuclei (AGN) are prime candidate sources of the high-energy, astrophysical neutrinos detected by IceCube. This is demonstrated by the real-time multi-messenger detection of the blazar TXS 0506+056 and the recent evidence of neutrino emission from NGC 1068 from a separate time-averaged study. However, the production mechanism of the astrophysical neutrinos in AGN is not well established which can be resolved via correlation studies with photon observations. For neutrinos produced due to photohadronic interactions in AGN, in addition to a correlation of neutrinos with high-energy photons, there would also be a correlation of neutrinos with photons emitted at radio wavelengths. In this work, we perform an in-depth stacking study of the correlation between 15 GHz radio observations of AGN reported in the MOJAVE XV catalog, and ten years of neutrino data from IceCube. We also use a time-dependent approach which improves the statistical power of the stacking analysis. No significant correlation was found for both analyses and upper limits are reported. When compared to the IceCube diffuse flux, at 100 TeV and for a spectral index of 2.5, the upper limits derived are $\sim3\%$ and $\sim9\%$ for the time-averaged and time-dependent case, respectively., Comment: 14 Pages 7 Figures

Abstract: We present a search for an eV-scale sterile neutrino using 7.5 years of data from the IceCube DeepCore detector. The analysis uses a sample of 21,914 events with energies between 5 and 150 GeV to search for sterile neutrinos through atmospheric muon neutrino disappearance. Improvements in event selection and treatment of systematic uncertainties provide greater statistical power compared to previous DeepCore sterile neutrino searches. Our results are compatible with the absence of mixing between active and sterile neutrino states, and we place constraints on the mixing matrix elements $|U_{\mu 4}|^2 < 0.0534$ and $|U_{\tau 4}|^2 < 0.0574$ at 90% CL under the assumption that $\Delta m^2_{41}\geq 1\;\mathrm{eV^2}$. These null results add to the growing tension between anomalous appearance results and constraints from disappearance searches in the 3+1 sterile neutrino landscape., Comment: 11 pages, 5 figures. Abstract: A flexible model for non-stationary Gaussian random fields on hypersurfaces is introduced. The class of random fields on curves and surfaces is characterized by a power spectral density of a second order elliptic differential operator. Sampling is done by a Galerkin--Chebyshev approximation based on the surface finite element method and Chebyshev polynomials. Abstract: The recent IceCube detection of TeV neutrino emission from the nearby active galaxy NGC 1068 suggests that active galactic nuclei (AGN) could make a sizable contribution to the diffuse flux of astrophysical neutrinos. The absence of TeV $\gamma$-rays from NGC 1068 indicates neutrino production in the vicinity of the supermassive black hole, where the high radiation density leads to $\gamma$-ray attenuation. Therefore, any potential neutrino emission from similar sources is not expected to correlate with high-energy $\gamma$-rays. Disk-corona models predict neutrino emission from Seyfert galaxies to correlate with keV X-rays, as they are tracers of coronal activity. Using through-going track events from the Northern Sky recorded by IceCube between 2011 and 2021, we report results from a search for individual and aggregated neutrino signals from 27 additional Seyfert galaxies that are contained in the BAT AGN Spectroscopic Survey (BASS). Besides the generic single power-law, we evaluate the spectra predicted by the disk-corona model. Assuming all sources to be intrinsically similar to NGC 1068, our findings constrain the collective neutrino emission from X-ray bright Seyfert galaxies in the Northern Hemisphere, but, at the same time, show excesses of neutrinos that could be associated with the objects NGC 4151 and CGCG 420-015. Abstract: Active Galactic Nuclei (AGN) are promising candidate sources of high-energy astrophysical neutrinos since they provide environments rich in matter and photon targets where cosmic ray interactions may lead to the production of gamma rays and neutrinos. We searched for high-energy neutrino emission from AGN using the $\textit{Swift}$-BAT Spectroscopic Survey (BASS) catalog of hard X-ray sources and 12 years of IceCube muon track data. First, upon performing a stacked search, no significant emission was found. Second, we searched for neutrinos from a list of 43 candidate sources and found an excess from the direction of two sources, Seyfert galaxies NGC 1068 and NGC 4151. We observed NGC 1068 at flux $\phi_{\nu_{\mu}+\bar{\nu}_{\mu}}$ = $4.02_{-1.52}^{+1.58} \times 10^{-11}$ TeV$^{-1}$ cm$^{-2}$ s$^{-1}$ normalized at 1 TeV, with power-law spectral index, $\gamma$ = 3.10$^{+0.26}_{-0.22}$, consistent with previous IceCube results. The observation of a neutrino excess from the direction of NGC 4151 is at a post-trial significance of 2.9$\sigma$. If interpreted as an astrophysical signal, the excess observed from NGC 4151 corresponds to a flux $\phi_{\nu_{\mu}+\bar{\nu}_{\mu}}$ = $1.51_{-0.81}^{+0.99} \times 10^{-11}$ TeV$^{-1}$ cm$^{-2}$ s$^{-1}$ normalized at 1 TeV and $\gamma$ = 2.83$^{+0.35}_{-0.28}$.

11. Insect Diversity Estimation in Polarimetric Lidar

Abstract: Identification of insects in flight is a particular challenge for ecologists in several settings with no other method able to count and classify insects at the pace of entomological lidar. Thus, it can play a unique role as a non-intrusive diagnostic tool to assess insect biodiversity, inform planning, and evaluate mitigation efforts aimed at tackling declines in insect abundance and diversity. While species richness of co-existing insects could reach tens of thousands, to date, photonic sensors and lidars can differentiate roughly one hundred signal types. This taxonomic specificity or number of discernible signal types is currently limited by instrumentation and algorithm sophistication. In this study we report 32,533 observations of wild flying insects along a 500-meter transect. We report the benefits of lidar polarization bands for differentiating species and compare the performance of two unsupervised clustering algorithms, namely Hierarchical Cluster Analysis and Gaussian Mixture Model. We demonstrate that polarimetric properties could be partially predicted even with unpolarized light, thus polarimetric lidar bands provide only a minor improvement in specificity. Finally, we use physical properties of the clustered observation, such as wing beat frequency, daily activity patterns, and spatial distribution, to establish a lower bound for the number of species represented by the differentiated signal types., Comment: 24 pages, 9 figures

Abstract: We present the first three-parameter fit to a 3+1 sterile neutrino model using 7.634 years of data from the IceCube Neutrino Observatory on $\nu_\mu+\overline{\nu}_\mu$ charged-current interactions in the energy range 500--9976 GeV. Our analysis is sensitive to the mass-squared splitting between the heaviest and lightest mass state ($\Delta m_{41}^2$), the mixing matrix element connecting muon flavor to the fourth mass state ($|U_{\mu4}|^2$), and the element connecting tau flavor to the fourth mass state ($|U_{\tau4}|^2$). Predicted propagation effects in matter enhance the signature through a resonance as atmospheric neutrinos from the Northern Hemisphere traverse the Earth to the IceCube detector at the South Pole. The remaining sterile neutrino matrix elements are left fixed, with $|U_{e4}|^2= 0$ and $\delta_{14}=0$, as they have a negligible effect, and $\delta_{24}=\pi$ is set to give the most conservative limits. The result is consistent with the no-sterile neutrino hypothesis with a probability of 4.3%. Profiling the likelihood of each parameter yields the 90\% confidence levels: $ 2.4\,\mathrm{eV}^{2} < \Delta m_{41}^2 <9.6\,\mathrm{eV}^{2} $ , $0.0081 < |U_{\mu4}|^2 < 0.10$ , and $|U_{\tau4}|^2< 0.035$, which narrows the allowed parameter-space for $|U_{\tau4}|^2$. Abstract: Historically neglected by microbial ecologists, soil viruses are now thought to be critical to global biogeochemical cycles. However, our understanding of their global distribution, activities and interactions with the soil microbiome remains limited. Here we present the Global Soil Virus Atlas, a comprehensive dataset compiled from 2,953 previously sequenced soil metagenomes and composed of 616,935 uncultivated viral genomes and 38,508 unique viral operational taxonomic units. Rarefaction curves from the Global Soil Virus Atlas indicate that most soil viral diversity remains unexplored, further underscored by high spatial turnover and low rates of shared viral operational taxonomic units across samples. By examining genes associated with biogeochemical functions, we also demonstrate the viral potential to impact soil carbon and nutrient cycling. This study represents an extensive characterization of soil viral diversity and provides a foundation for developing testable hypotheses regarding the role of the virosphere in the soil microbiome and global biogeochemistry.

14. Genomic insights into redox-driven microbial processes for carbon decomposition in thawing Arctic soils and permafrost.

Abstract: Climate change is rapidly transforming Arctic landscapes where increasing soil temperatures speed up permafrost thaw. This exposes large carbon stocks to microbial decomposition, possibly worsening climate change by releasing more greenhouse gases. Understanding how microbes break down soil carbon, especially under the anaerobic conditions of thawing permafrost, is important to determine future changes. Here, we studied the microbial community dynamics and soil carbon decomposition potential in permafrost and active layer soils under anaerobic laboratory conditions that simulated an Arctic summer thaw. The microbial and viral compositions in the samples were analyzed based on metagenomes, metagenome-assembled genomes, and metagenomic viral contigs (mVCs). Following the thawing of permafrost, there was a notable shift in microbial community structure, with fermentative Firmicutes and Bacteroidota taking over from Actinobacteria and Proteobacteria over the 60-day incubation period. The increase in iron and sulfate-reducing microbes had a significant role in limiting methane production from thawed permafrost, underscoring the competition within microbial communities. We explored the growth strategies of microbial communities and found that slow growth was the major strategy in both the active layer and permafrost. Our findings challenge the assumption that fast-growing microbes mainly respond to environmental changes like permafrost thaw. Instead, they indicate a common strategy of slow growth among microbial communities, likely due to the thermodynamic constraints of soil substrates and electron acceptors, and the need for microbes to adjust to post-thaw conditions. The mVCs harbored a wide range of auxiliary metabolic genes that may support cell protection from ice formation in virus-infected cells.ImportanceAs the Arctic warms, thawing permafrost unlocks carbon, potentially accelerating climate change by releasing greenhouse gases. Our research delves into the underlying biogeochemical processes likely mediated by the soil microbial community in response to the wet and anaerobic conditions, akin to an Arctic summer thaw. We observed a significant shift in the microbial community post-thaw, with fermentative bacteria like Firmicutes and Bacteroidota taking over and switching to different fermentation pathways. The dominance of iron and sulfate-reducing bacteria likely constrained methane production in the thawing permafrost. Slow-growing microbes outweighed fast-growing ones, even after thaw, upending the expectation that rapid microbial responses to dominate after permafrost thaws. This research highlights the nuanced and complex interactions within Arctic soil microbial communities and underscores the challenges in predicting microbial response to environmental change.

15. Comparison of Point Process Learning and its special case Takacs-Fiksel estimation

Abstract: Recently, Cronie et al. (2024) introduced the notion of cross-validation for point processes and a new statistical methodology called Point Process Learning (PPL). In PPL one splits a point process/pattern into a training and a validation set, and then predicts the latter from the former through a parametrised Papangelou conditional intensity. The model parameters are estimated by minimizing a point process prediction error; this notion was introduced as the second building block of PPL. It was shown that PPL outperforms the state-of-the-art in both kernel intensity estimation and estimation of the parameters of the Gibbs hard-core process. In the latter case, the state-of-the-art was represented by pseudolikelihood estimation. In this paper we study PPL in relation to Takacs-Fiksel estimation, of which pseudolikelihood is a special case. We show that Takacs-Fiksel estimation is a special case of PPL in the sense that PPL with a specific loss function asymptotically reduces to Takacs-Fiksel estimation if we let the cross-validation regime tend to leave-one-out cross-validation. Moreover, PPL involves a certain type of hyperparameter given by a weight function which ensures that the prediction errors have expectation zero if and only if we have the correct parametrisation. We show that the weight function takes an explicit but intractable form for general Gibbs models. Consequently, we propose different approaches to estimate the weight function in practice. In order to assess how the general PPL setup performs in relation to its special case Takacs-Fiksel estimation, we conduct a simulation study where we find that for common Gibbs models we can find loss functions and hyperparameters so that PPL typically outperforms Takacs-Fiksel estimation significantly in terms of mean square error. Abstract: We provide supporting details for the search for a 3+1 sterile neutrino using data collected over eleven years at the IceCube Neutrino Observatory. The analysis uses atmospheric muon-flavored neutrinos from 0.5 to 100\, TeV that traverse the Earth to reach the IceCube detector, and finds a best-fit point at $\sin^2(2\theta_{24}) = 0.16$ and $\Delta m^{2}_{41} = 3.5$ eV$^2$ with a goodness-of-fit p-value of 12\% and consistency with the null hypothesis of no oscillations to sterile neutrinos with a p-value of 3.1\%. Several improvements were made over past analyses, which are reviewed in this article, including upgrades to the reconstruction and the study of sources of systematic uncertainty. We provide details of the fit quality and discuss stability tests that split the data for separate samples, comparing results. Abstract: This Letter presents the result of a 3+1 sterile neutrino search using 10.7 years of IceCube data. We analyze atmospheric muon neutrinos that traverse the Earth with energies ranging from 0.5 to 100 TeV, incorporating significant improvements in modeling neutrino flux and detector response compared to earlier studies. Notably, for the first time, we categorize data into starting and through-going events, distinguishing neutrino interactions with vertices inside or outside the instrumented volume, to improve energy resolution. The best-fit point for a 3+1 model is found to be at $\sin^2(2\theta_{24}) = 0.16$ and $\Delta m^{2}_{41} = 3.5$ eV$^2$, which agrees with previous iterations of this study. The result is consistent with the null hypothesis of no sterile neutrinos with a p-value of 3.1\%., Comment: 10 pages, 4 figures. Abstract: The never-ending computational demand from simulations of turbulence makes computational fluid dynamics (CFD) a prime application use case for current and future exascale systems. High-order finite element methods, such as the spectral element method, have been gaining traction as they offer high performance on both multicore CPUs and modern GPU-based accelerators. In this work, we assess how high-fidelity CFD using the spectral element method can exploit the modular supercomputing architecture at scale through domain partitioning, where the computational domain is split between a Booster module powered by GPUs and a Cluster module with conventional CPU nodes. We investigate several different flow cases and computer systems based on the modular supercomputing architecture (MSA). We observe that for our simulations, the communication overhead and load balancing issues incurred by incorporating different computing architectures are seldom worthwhile, especially when I/O is also considered, but when the simulation at hand requires more than the combined global memory on the GPUs, utilizing additional CPUs to increase the available memory can be fruitful. We support our results with a simple performance model to assess when running across modules might be beneficial. Abstract: As supercomputers' complexity has grown, the traditional boundaries between processor, memory, network, and accelerators have blurred, making a homogeneous computer model, in which the overall computer system is modeled as a continuous medium with homogeneously distributed computational power, memory, and data movement transfer capabilities, an intriguing and powerful abstraction. By applying a homogeneous computer model to algorithms with a given I/O complexity, we recover from first principles, other discrete computer models, such as the roofline model, parallel computing laws, such as Amdahl's and Gustafson's laws, and phenomenological observations, such as super-linear speedup. One of the homogeneous computer model's distinctive advantages is the capability of directly linking the performance limits of an application to the physical properties of a classical computer system. Applying the homogeneous computer model to supercomputers, such as Frontier, Fugaku, and the Nvidia DGX GH200, shows that applications, such as Conjugate Gradient (CG) and Fast Fourier Transforms (FFT), are rapidly approaching the fundamental classical computational limits, where the performance of even denser systems in terms of compute and memory are fundamentally limited by the speed of light., Comment: 10 pages, 8 figures, 3 tables

Abstract: Galactic PeVatrons are sources that can accelerate cosmic rays to PeV energies. The high-energy cosmic rays are expected to interact with the surrounding ambient material or radiation, resulting in the production of gamma rays and neutrinos. To optimize for the detection of such associated production of gamma rays and neutrinos for a given source morphology and spectrum, a multi-messenger analysis that combines gamma rays and neutrinos is required. In this study, we use the Multi-Mission Maximum Likelihood framework (3ML) with IceCube Maximum Likelihood Analysis software (i3mla) and HAWC Accelerated Likelihood (HAL) to search for a correlation between 22 known gamma-ray sources from the third HAWC gamma-ray catalog and 14 years of IceCube track-like data. No significant neutrino emission from the direction of the HAWC sources was found. We report the best-fit gamma-ray model and 90% CL neutrino flux limit from the 22 sources. From the neutrino flux limit, we conclude that the gamma-ray emission from five of the sources can not be produced purely from hadronic interactions. We report the limit for the fraction of gamma rays produced by hadronic interactions for these five sources.

Abstract: More than 10,000 photomultiplier tubes (PMTs) with a diameter of 80 mm will be installed in multi-PMT Digital Optical Modules (mDOMs) of the IceCube Upgrade. These have been tested and pre-calibrated at two sites. A throughput of more than 1000 PMTs per week with both sites was achieved with a modular design of the testing facilities and highly automated testing procedures. The testing facilities can easily be adapted to other PMTs, such that they can, e.g., be re-used for testing the PMTs for IceCube-Gen2. Single photoelectron response, high voltage dependence, time resolution, prepulse, late pulse, afterpulse probabilities, and dark rates were measured for each PMT. Abstract: We study the problem of computing the Voronoi diagram of a set of $n^2$ points with $O(\log n)$-bit coordinates in the Euclidean plane in a substantially sublinear in $n$ number of rounds in the congested clique model with $n$ nodes. Recently, Jansson et al. have shown that if the points are uniformly at random distributed in a unit square then their Voronoi diagram within the square can be computed in $O(1)$ rounds with high probability (w.h.p.). We show that if a very weak smoothness condition is satisfied by an input set of $n^2$ points with $O(\log n)$-bit coordinates in the unit square then the Voronoi diagram of the point set within the unit square can be computed in $O(\log n)$ rounds in this model., Comment: 12 pages, 3 figures

Abstract: We report on a measurement of astrophysical tau neutrinos with 9.7 years of IceCube data. Using convolutional neural networks trained on images derived from simulated events, seven candidate $\nu_\tau$ events were found with visible energies ranging from roughly 20 TeV to 1 PeV and a median expected parent $\nu_\tau$ energy of about 200 TeV. Considering backgrounds from astrophysical and atmospheric neutrinos, and muons from $\pi^\pm/K^\pm$ decays in atmospheric air showers, we obtain a total estimated background of about 0.5 events, dominated by non-$\nu_\tau$ astrophysical neutrinos. Thus, we rule out the absence of astrophysical $\nu_\tau$ at the $5\sigma$ level. The measured astrophysical $\nu_\tau$ flux is consistent with expectations based on previously published IceCube astrophysical neutrino flux measurements and neutrino oscillations., Comment: Accepted for publication in Physical Review Letters. Abstract: The IceCube Neutrino Observatory relies on an array of photomultiplier tubes to detect Cherenkov light produced by charged particles in the South Pole ice. IceCube data analyses depend on an in-depth characterization of the glacial ice, and on novel approaches in event reconstruction that utilize fast approximations of photoelectron yields. Here, a more accurate model is derived for event reconstruction that better captures our current knowledge of ice optical properties. When evaluated on a Monte Carlo simulation set, the median angular resolution for in-ice particle showers improves by over a factor of three compared to a reconstruction based on a simplified model of the ice. The most substantial improvement is obtained when including effects of birefringence due to the polycrystalline structure of the ice. Abstract: A measurement of the diffuse astrophysical neutrino spectrum is presented using IceCube data collected from 2011-2022 (10.3 years). We developed novel detection techniques to search for events with a contained vertex and exiting track induced by muon neutrinos undergoing a charged-current interaction. Searching for these starting track events allows us to not only more effectively reject atmospheric muons but also atmospheric neutrino backgrounds in the southern sky, opening a new window to the sub-100 TeV astrophysical neutrino sky. The event selection is constructed using a dynamic starting track veto and machine learning algorithms. We use this data to measure the astrophysical diffuse flux as a single power law flux (SPL) with a best-fit spectral index of $\gamma = 2.58 ^{+0.10}_{-0.09}$ and per-flavor normalization of $\phi^{\mathrm{Astro}}_{\mathrm{per-flavor}} = 1.68 ^{+0.19}_{-0.22} \times 10^{-18} \times \mathrm{GeV}^{-1} \mathrm{cm}^{-2} \mathrm{s}^{-1} \mathrm{sr}^{-1}$ (at 100 TeV). The sensitive energy range for this dataset is 3 - 550 TeV under the SPL assumption. This data was also used to measure the flux under a broken power law, however we did not find any evidence of a low energy cutoff., Comment: 27 pages, 28 figures

28. Fluid and kinetic studies of tokamak disruptions using Bayesian optimization

Abstract: When simulating runaway electron dynamics in tokamak disruptions, fluid models with lower numerical cost are often preferred to more accurate kinetic models. The aim of this work is to compare fluid and kinetic simulations of a large variety of different disruption scenarios in ITER. We consider both non-activated and activated scenarios; for the latter we derive and implement kinetic sources for the Compton scattering and tritium beta decay runaway electron generation mechanisms in our simulation tool DREAM [M. Hoppe et al 2021 Comp. Phys. Commun. 268, 108098]. To achieve a diverse set of disruption scenarios, Bayesian optimization is used to explore a range of massive material injection densities for deuterium and neon. The cost function is designed to distinguish between successful and unsuccessful disruption mitigation based on the runaway current, current quench time and transported fraction of the heat loss. In the non-activated scenarios, we find that fluid and kinetic disruption simulations can have significantly different runaway electron dynamics, due to an overestimation of the runaway seed by the fluid model. The primary cause of this is that the fluid hot-tail generation model neglects superthermal electron transport losses during the thermal quench. In the activated scenarios, the fluid and kinetic models give similar predictions, which can be explained by the significant influence of the activated sources on the RE dynamics and the seed., Comment: 25 pages, 11 figures

29. iFast: Host-Side Logging for Scientific Applications

Abstract: We have seen an increase in the heterogeneity of storage technologies potentially available to scientific applications, such as burst buffers, managed cloud parallel file systems (PFS), and object stores. However, those applications cannot easily utilize those technologies, because they are designed for traditional HPC systems that offer very high remote storage and network bandwidth. We present iFast, a new distributed host-side logging approach to transparently accelerating scientific applications. iFast has a strong emphasis on deployability, supporting unmodified MPI applications with unmodified MPI implementations while preserving the crash consistency semantics. We evaluate iFast on traditional HPC, cloud HPC, local cluster, and a hybrid of both, using three scientific applications. iFast reduces end-to-end execution time by 13-26% for popular scientific applications on the cloud. We show for the first time, how an application on a recent production HPC system can write data to S3 storage through fully fledged MPI-IO, in a readily shareable format., Comment: Submitted to VLDB 2025

Abstract: Name that Neutrino is a citizen science project where volunteers aid in classification of events for the IceCube Neutrino Observatory, an immense particle detector at the geographic South Pole. From March 2023 to September 2023, volunteers did classifications of videos produced from simulated data of both neutrino signal and background interactions. Name that Neutrino obtained more than 128,000 classifications by over 1,800 registered volunteers that were compared to results obtained by a deep neural network machine-learning algorithm. Possible improvements for both Name that Neutrino and the deep neural network are discussed.

Abstract: We present the results of a search for 10--1,000 GeV neutrinos from 2,268 gamma-ray bursts over 8 years of IceCube-DeepCore data. This work probes burst physics below the photosphere where electromagnetic radiation cannot escape. Neutrinos of tens of GeVs are predicted in sub-photospheric collision of free streaming neutrons with bulk-jet protons. In a first analysis, we searched for the most significant neutrino-GRB coincidence using six overlapping time windows centered on the prompt phase of each GRB. In a second analysis, we conducted a search for a group of GRBs, each individually too weak to be detectable, but potentially significant when combined. No evidence of neutrino emission is found for either analysis. The most significant neutrino coincidence is for Fermi-GBM GRB bn 140807500, with a p-value of 0.097 corrected for all trials. The binomial test used to search for a group of GRBs had a p-value of 0.65 after all trial corrections. The binomial test found a group consisting only of GRB bn 140807500 and no additional GRBs. The neutrino limits of this work complement those obtained by IceCube at TeV to PeV energies. We compare our findings for the large set of GRBs as well as GRB 221009A to the sub-photospheric neutron-proton collision model and find that GRB 221009A provides the most constraining limit on baryon loading. For a jet Lorentz factor of 300 (800), the baryon loading on GRB 221009A is lower than 3.85 (2.13) at a 90% confidence level.

Abstract: We present the results of a time-dependent search for neutrino flares in data collected by IceCube between May 2011 and 2021. This data set contains cascade-like events originating from charged-current electron neutrino and tau neutrino interactions and all-flavor neutral-current interactions. IceCube's previous all-sky searches for neutrino flares used data sets consisting of track-like events originating from charged-current muon neutrino interactions. The cascade data sets are statistically independent of the track data sets and provide a new opportunity to observe the transient all-sky landscape. This search uses the spatial, temporal, and energy information of the cascade-like events to conduct searches for the most statistically significant neutrino flares in the northern and southern skies. No statistically significant time-dependent neutrino emission was observed. For the most statistically significant location in the northern sky, $p_\mathrm{global} =$ 0.71, and in the southern sky, $p_\mathrm{global} =$ 0.51. These results are compatible with the background hypothesis. Assuming an E$^{-2.53}$ spectrum from the diffuse astrophysical neutrino flux as measured with cascades, these results are used to calculate upper limits at the 90\% confidence level on neutrino flares of varying duration and constrain the contribution of these flares to the diffuse astrophysical neutrino flux. These constraints are independent of a specified class of astrophysical objects and show that multiple unresolved transient sources may contribute to the diffuse astrophysical neutrino flux., Comment: Submitted to The Astrophysical Journal

Abstract: The tensor notation used in several areas of mathematics is a useful one, but it is not widely available to the functional programming community. In a practical sense, the (embedded) domain-specific languages (DSLs) that are currently in use for tensor algebra are either 1. array-oriented languages that do not enforce or take advantage of tensor properties and algebraic structure or 2. follow the categorical structure of tensors but require the programmer to manipulate tensors in an unwieldy point-free notation. A deeper issue is that for tensor calculus, the dominant pedagogical paradigm assumes an audience which is either comfortable with notational liberties which programmers cannot afford, or focus on the applied mathematics of tensors, largely leaving their linguistic aspects (behaviour of variable binding, syntax and semantics, etc.) for the reader to figure out by themselves. This state of affairs is hardly surprising, because, as we highlight, several properties of standard tensor notation are somewhat exotic from the perspective of lambda calculi. We bridge the gap by defining a DSL, embedded in Haskell, whose syntax closely captures the index notation for tensors in wide use in the literature. The semantics of this EDSL is defined in terms of the algebraic structures which define tensors in their full generality. This way, we believe that our EDSL can be used both as a tool for scientific computing, but also as a vehicle to express and present the theory and applications of tensors., Comment: 42 pages, 11 figures. 34. Examining the Development of K-12 Students' Cognitive Presence over Time: The Case of Online Mathematics Tutoring

Abstract: In this article, we focus on the cognitive presence element of the Community of Inquiry (CoI) framework. Cognitive presence consists of four categories: Triggering Event, Exploration, Integration, and Resolution. These categories have been described as phases following an idealized logical sequence, although the phases should not be seen as immutable. Few studies have empirically examined how the four categories develop over time during the inquiry process. This article uses learning analytics methods to study transitions between the categories in K-12 online mathematics tutoring. It was statistically most probable that the tutoring sessions started with Triggering Event (95%) and then transitioned to Exploration (51%). The transitions from Exploration to Integration (18%) and Integration to Resolution (21%) achieved statistical significance but were less likely. In fact, it was more likely that the tutoring sessions transitioned from Integration to Exploration (39%) and Resolution to Exploration (36%). In conclusion, the findings suggest that the idealized logical sequence is evident in the data but that other transitions occur as well; especially Exploration recurs throughout the sessions. It seems challenging for students to reach the Integration and Resolution categories. As the CoI framework is commonly adopted in practice, it is important that tutors and educators understand that the categories of cognitive presence will often not play out in idealized ways, underlining their role in supporting how the inquiry process unfolds. In order to gain an improved understanding of the inquiry process, future research is suggested to investigate how the presences and categories of the CoI framework develop over time in different educational settings. 35. Trust as Subject Content: Developing Students' Reasoning on Democracy through Displacement

Abstract: Purpose: The article explores how the tension between embracing and scrutinising democracy can be productively overcome through social science teaching about democracy that focuses on trust as a subject content. Design/methodology/approach: Empirical materials were collected through focus group interviews before and after an inquiry-based teaching segment on trust, and the materials were analysed qualitatively through three grounded themes. Findings: It is argued that working with the displacement of subject content in inquiry-based teaching about democracy enhances the possibilities for students to deepen their knowledge about democracy, while enabling them to scrutinise the democratic system critically. Research limitations/implications: The article reports from a small-scale study of four classes in two upper secondary schools in Sweden, and the study provides tentative observations and conclusions that should be investigated further in future research. Practical implications: The article shows how trust as a subject content can contribute to problematising students' understandings of democracy, and how the displacement of content can be important in formulating compelling questions and in designing inquiries on democracy.

36. Civics Teachers' Assessment Practices in Swedish Upper Secondary Schools: A Qualitative Study

Abstract: Purpose: The aim is to qualitatively explore Civics teachers' assessment decisions regarding content, skills, and methods in Swedish upper secondary schools. Methodology: Thematic analyses of assignments and interviews of thirteen Civics teachers in Swedish upper secondary school. Findings: The open Swedish curriculum and Civics syllabus enables teacher agency in assessment decisions and teachers do not find it necessary to assess all content. The thirteen teachers varied their assessment methods, which are mainly chosen from rationales other than measured content and skills. Teacher agency in assessment decisions is affected by teachers' experiences and beliefs, Civics canonic traditions, and context, rather than education or curricular demands, except for a performative discourse focusing on grades. Research limitations/implications: Though limited to a small sample in Swedish upper secondary schools and Civics, findings may be applicable in similar open/flexible subjects and similar national contexts.

Abstract: IceCube alert events are neutrinos with a moderate-to-high probability of having astrophysical origin. In this study, we analyze 11 years of IceCube data and investigate 122 alert events and a selection of high-energy tracks detected between 2009 and the end of 2021. This high-energy event selection (alert events + high-energy tracks) has an average probability of $\geq 0.5$ to be of astrophysical origin. We search for additional continuous and transient neutrino emission within the high-energy events' error regions. We find no evidence for significant continuous neutrino emission from any of the alert event directions. The only locally significant neutrino emission is the transient emission associated with the blazar TXS~0506+056, with a local significance of $ 3 \sigma$, which confirms previous IceCube studies. When correcting for 122 test positions, the global p-value is $0.156$ and is compatible with the background hypothesis. We constrain the total continuous flux emitted from all 122 test positions at 100~TeV to be below $1.2 \times 10^{-15}$~(TeV cm$^2$ s)$^{-1}$ at 90% confidence assuming an $E^{-2}$ spectrum. This corresponds to 4.5% of IceCube's astrophysical diffuse flux. 44. Clinically defining the opioid-exposed birthing person and infant as a dyad to support bedside care, surveillance, and research.

Abstract: INTRODUCTION: An increased incidence of maternal opioid use disorder (OUD) and neonatal abstinence syndrome (NAS) has prompted recommendations supporting a dyadic approach to care for birthing persons and their infants. However, there are no consensus guidelines outlining how the dyad is clinically defined. METHODS: To examine how the opioid-exposed birthing person-infant dyad has been defined for purposes of data collection and research, a literature review applying the RAND/UCLA Appropriateness Method was conducted. RESULTS: The search yielded 320 abstracts, with 110 articles identified as having a dyadic focus. While no articles included a specific definition for the dyad, 33 (30%) contained a descriptive reference to the birthing person-infant dyad. Thematic analysis revealed eight recurring elements characteristic of the dyad: (1) engagement, (2) communication, (3) bonding, (4) attachment, (5) mutual responsiveness, (6) reciprocity, (7) synchrony, and (8) attunement. Integrating these elements revealed the interactional relationship between the opioid-exposed birthing person and infant as the foundational principle that defines the dyad. DISCUSSION: This definition shifts the focus of the opioid-exposed dyad from two individual patient populations to an interactional relationship that has broad applicability for clinical use, public health data collection, and research considerations.

Abstract: Journal impact factors were devised to qualify and compare university library holdings but are frequently repurposed for use in ranking applications, research papers, and even individual applicants in mycology and beyond. The widely held assumption that mycological studies published in journals with high impact factors add more to systematic mycology than studies published in journals without high impact factors nevertheless lacks evidential underpinning. The present study uses the species hypothesis system of the UNITE database for molecular identification of fungi and other eukaryotes to trace the publication history and impact factor of sequences uncovering new fungal species hypotheses. The data show that journal impact factors are poor predictors of discovery potential in systematic mycology. There is no clear relationship between journal impact factor and the discovery of new species hypotheses for the years 2000–2021. On the contrary, we found journals with low, and even no, impact factor to account for substantial parts of the species hypothesis landscape, often discovering new fungal taxa that are only later picked up by journals with high impact factors. Funding agencies and hiring committees that insist on upholding journal impact factors as a central funding and recruitment criterion in systematic mycology should consider using indicators such as research quality, productivity, outreach activities, review services for scientific journals, and teaching ability directly rather than using publication in high impact factor journals as a proxy for these indicators.

Abstract: Abstract Background SGLT2 inhibitors, a T2DM medication to lower blood glucose, markedly improve cardiovascular outcomes but the underlying mechanism(s) are not fully understood. SGLT2i’s produce a unique metabolic pattern by lowering blood glucose without increasing insulin while increasing ketone body and glucagon levels and reducing body weight. We tested if glucagon signaling contributes to SGLT2i induced improvement in CV function. Methods Cardiac contractility and coronary flow velocity reserve (CFVR) were monitored in ob/ob mice and rhesus monkeys with metabolic syndrome using echocardiography. Metabolic status was characterized by measuring blood ketone levels, glucose tolerance during glucose challenge and Arg and ADMA levels were measured. Baysian models were developed to analyse the data. Results Dapagliflozin improved CFVR and contractility, co-application of a glucagon receptor inhibitor (GcgRi) blunted the effect on CFVR but not contractility. Dapagliflozin increased the Arg/ADMA ratio and ketone levels and co-treatment with GcgRi blunted only the Dapagliflozin induced increase in Arg/ADMA ratio but not ketone levels. Conclusions Since GcgRi co-treatment only reduced the Arg/ADMA increase we hypothesize that dapagliflozin via a glucagon-signaling dependent pathway improves vascular function through the NO-signaling pathway leading to improved vascular function. Increase in ketone levels might be a contributing factor in SGLT2i induced contractility increase and does not require glucagon signaling. Graphical Abstract

47. Bone conduction stimulated VEMPs by using the B250 transducer to assess the nerve of origin of sporadic vestibular schwannomas

Abstract: Abstract Vestibular evoked myogenic potentials (VEMPs) are a tool to assess otolith function and a component of sensor specific vestibular diagnostics. The aim of the present study was to measure VEMP trough bone conducted (BC) stimulation using the B250 prototype and to report amplitudes, latencies and threshold levels for patients before resection of a sporadic unilateral vestibular schwannoma (VS) in order to assess function regarding to the reported nerve of origin. Twenty-seven participants (9 male/18 female) with a mean age of 55.9 years (SD: 10.8) were included for the analysis. In the side contralateral to the tumor, in 24 (89%) of the patients cVEMP could be measured, while oVEMP were recordable in 20 patients (74%). For patients with inferior vestibular nerve of origin (n = 11), cVEMP amplitudes of the affected side were significantly lower as compared to the non-affected side, while the force threshold level was increased. No statistically significant differences were observed for neither, oVEMP amplitudes nor threshold levels in the group with superior vestibular nerve of origin (n = 7). Across groups, p13 latency was significantly increased in the affected ear while all other VEMP latencies were not different between the ears. The B250 transducer was applicable to all participants of the clinical cohort. The sample size, however, was too low for a reliable statistical analysis and only allowed for exploratory analysis.

Abstract: Abstract Neuroblastoma (NB) is one of the most lethal childhood cancers due to its propensity to become treatment resistant. By spatial mapping of subclone geographies before and after chemotherapy across 89 tumor regions from 12 NBs, we find that densely packed territories of closely related subclones present at diagnosis are replaced under effective treatment by islands of distantly related survivor subclones, originating from a different most recent ancestor compared to lineages dominating before treatment. Conversely, in tumors that progressed under treatment, ancestors of subclones dominating later in disease are present already at diagnosis. Chemotherapy treated xenografts and cell culture models replicate these two contrasting scenarios and show branching evolution to be a constant feature of proliferating NB cells. Phylogenies based on whole genome sequencing of 505 individual NB cells indicate that a rich repertoire of parallel subclones emerges already with the first oncogenic mutations and lays the foundation for clonal replacement under treatment.

50. A proteomics perspective on 2 years of high-intensity training in horses: a pilot study

Abstract: Abstract The human plasma proteome is rather well studied, but not that of other species, including horses. The aims of this study were to (1), explore differences in plasma proteomic profile of young elite harness trotters kept under standardised conditions and subjected to two different training programmes for 2 years and (2) explore changes in proteomic profile over time during the training period. From September at age 1.5 year to March at age 2 years, 16 Standardbred horses were exposed to the same training programme. In March, high-intensity training was introduced and the horses were divided into two training groups (High and Low). Blood samples were collected at rest in December as 1.5-year-olds, July as 2-year-olds, December as 2.5-year-olds and December as 3.5-year-olds. Untargeted proteomics was performed and a hypothesis-generating approach was used in statistical analysis (t-tests). At the age of 2.5 years, the level of serotransferrin was higher in the High group (P = 0.01) and at least at one sampling occasion, proteins associated with fat metabolism, oxidant/antioxidant processes, cardiovascular responses, bone formation and inflammation were lower in High group compared to Low (P
