Marine plankton mitigate anthropogenic greenhouse gases, modulate biogeochemical cycles, and provide fishery resources. Plankton is distributed across a stratified ecosystem of sunlit surface waters and a vast, though understudied, mesopelagic ‘dark ocean’. In this study, we mapped viruses, prokaryotes, and pico-eukaryotes across 32 globally-distributed cross-depth samples collected during the Tara Oceans Expedition, and assessed their ecologies. Based on depth and O2 measurements, we divided the marine habitat into epipelagic, oxic mesopelagic, and oxygen minimum zone (OMZ) eco-regions. We identified specific communities associated with each marine habitat, and pinpoint environmental drivers of dark ocean communities. Our results indicate that water masses primarily control mesopelagic community composition. Through co-occurrence network inference and analysis, we identified signature communities strongly associated with OMZ eco-regions. Mesopelagic communities appear to be constrained by a combination of factors compared to epipelagic communities. Thus, variations in a given abiotic factor may cause different responses in sunlit and dark ocean communities. This study expands our knowledge about the ecology of planktonic organisms inhabiting the mesopelagic zone.

In this study, we sequenced the 16S rRNA gene of a natural Stigonema population from the tropical Atlantic Rainforest (São Paulo, Brazil) and describe S. jureiensis sp. nov. based on phylogenetic and morphological data. For the molecular analysis, the genomic DNA was isolated from aliquots of the population, which were previously manually cleaned under a microscope, using a point–tapered Pasteur pipette to remove other organisms and debris. For morphological analysis, 30 individuals were analyzed and photographed using microscope. Both maximum likelihood and Bayesian phylogenies support S. jureiensis as a new species, and morphological analysis revealed the presence of a special type of mosaic ornate sheaths. Aphanizomenonaceae is a recently proposed family of Cyanobacteria encompassing 12 planktic genera. The formation and distribution of heterocytes and akinetes along the trichome are the main morphological characteristics of this family. In this context, Sphaerospermopsis and Cylindrospermopsis are close related genera both molecularly and morphologically differing by 1) rounded akinetes adjacent to the heterocytes disposed along the trichome in Sphaerospermopsis; 2) apical heterocytes and akinetes separated by a few cells (2–3) in Cylindrospermopsis. Recently, during a survey on cyanobacteria from tropical Brazilian eutrophic lakes, strains with similarities to Sphaerospermopsis and Cylindrospermopsis were isolated. Aiming to elucidate the phylogenetic placement of these strains, we performed morphological, physiological and molecular studies. The Brazilian strains were confirmed to be closely related to Sphaerospermopsis and Cylindrospermopsis, but the phylogeny, based on 16S rRNA gene and 16S–23S rRNA intergenic region, clustered them in a well-defined clade separate from these genera. According to these results, we detailed the morphology, physiology, and phylogeny of the proposed new genus Amphiheterocytum, which showed potential to create blooms in tropical shallow lakes.

The bloom-forming cyanobacterium Nodularia spumigena CENA596 encodes the biosynthetic gene clusters (BGCs) of the known natural products nodularins, spumigins, anabaenopeptins/namalides, aeruginosins, mycosporin-like amino acids, and scytonemin, along with the terpenoid geosmin. Targeted metabolomics confirmed the production of these metabolic compounds, except for the alkaloid scytonemin. Genome mining of N. spumigena CENA596 and its three closely related Nodularia strains&mdash, two planktonic strains from the Baltic Sea and one benthic strain from Japanese marine sediment&mdash, revealed that the number of BGCs in planktonic strains was higher than in benthic one. Geosmin&mdash, a volatile compound with unpleasant taste and odor&mdash, was unique to the Brazilian strain CENA596. Automatic annotation of the genomes using subsystems technology revealed a related number of coding sequences and functional roles. Orthologs from the Nodularia genomes are involved in the primary and secondary metabolisms. Phylogenomic analysis of N. spumigena CENA596 based on 120 conserved protein sequences positioned this strain close to the Baltic Nodularia. Phylogeny of the 16S rRNA genes separated the Brazilian CENA596 strain from those of the Baltic Sea, despite their high sequence identities (99% identity, 100% coverage). The comparative analysis among planktic Nodularia strains showed that their genomes were considerably similar despite their geographically distant origin.

Six strains of Cyanobacteria sampled in the Brazilian Atlantic rainforest and one strain from Kauai, Hawaii, were studied using morphological and molecular approaches, including 16S rRNA gene phylogenies and 16S-23S ITS secondary structures, and are herein described as Komarekilla atlantica gen. et sp. nov.. Morphologically they are similar to Nostoc, Desmonostoc, Halotia, and Mojavia and indistinguishable from Chlorogloeopsis. The parsimony and Bayesian phylogenies of the 16S rDNA show that these strains are close to nostocacean strains, in strongly supported clades and separated from all other genera. The secondary structures of the 16S-23S ITS were very consistent between strains of K. atlantica, but distinctly different from structures in other close taxa. Of special note, the Hawaiian strain of K. atlantica had 16S sequence identities of 99.5-100% to the Brazilian strains, and 16S-23S ITS sequence identities of 99.4-99.8% to the Brazilian strains, and consequently likely represents a very recent introduction of the species to Kauai from South America, the geographic source of many of the non-native plants in the Hawaiian Archipelago.

Sphaerocavum is a typical planktonic coccoid cyanobacterium that co-occurs with Microcystis species, and it is commonly found in blooms. Sphaerocavum is a morphogenus distinguishable from Microcystis, as it presents hollow colonies and two-plane cell division. However, Sphaerocavum phylogenetic position based on marker gene(s) has not yet been established. Here, we combined morphological and molecular analyses to address the taxonomic and phylogenetic placement of Sphaerocavum isolated from Brazilian eutrophic lakes. Phylogenetic analysis revealed that Sphaerocavum and Microcystis clustered together in a well-established clade, thus not supporting the Sphaerocavum designation as a divergent genus. The type strain and isolated lineages from Brazilian tropical regions were grouped in the ITS phylogenetic analysis apart from other Microcystis strains. As such, although the infrageneric recognition of Microcystis by molecular markers is still unclear, our analyses strongly indicate that Sphaerocavum must be considered as a morphotype of Microcystis. Thus, taking together our morphological and molecular analyses, we propose the inclusion of Sphaerocavum within the genus Microcystis. In addition, we suggest that the strains used in this study should be named as Microcystis brasiliensis (Azevedo & Sant’Anna) Rigonato et al. comb. nov., with CCIBt3094 as the type strain.

No. of bitstreams: 0 Previous issue date: 2016-08-01 Two Cyanobacteria isolated from South Atlantic Ocean continental shelf deep water and from a marine green algae inhabiting the Admiralty Bay, King George Island, Antarctica were investigated based on morphological and ultrastructural traits, phylogeny of 16S rRNA gene sequences, secondary structure of the 16S-23S internal transcribed spacer regions and phylogenomic analyses. The majority of these evaluations demonstrated that both strains differ from the genera of cyanobacteria with validly published names and, therefore, supported the description of the novel genus as Aliterella gen. nov. The identity and phylogeny of 16S rRNA gene sequences, together with the secondary structure of D1D1’ and BoxB intergenic regions, further supported the two strains representing distinct species: Aliterella atlantica gen. nov., sp. nov. (type SP469036, strain CENA595T) and Aliterella antarctica sp. nov. (type SP469035, strain CENA408T). The phylogenomic analysis of A. atlantica sp. nov. CENA595 T, based on 21 protein sequences, revealed that this genus belongs to the cyanobacterial order Chroococcidiopsidales. The isolation and cultivation of two geographically distant unicellular members of a novel cyanobacterial genus and the sequenced genome of the type strain bring new insights into the current classification of the coccoid group, and into the reconstruction of their evolutionary history. No. of bitstreams: 0 Previous issue date: 2016-06-01 During a study about the diversity of Phormidioideae (Phormidiaceae, Oscillatoriales) in Brazil, seven strains from southern and southeastern regions were isolated in monospecifc cultures and submitted to polyphasic evaluation (morphological, ecological, cytological and molecular studies). The populations studied were found to be morphologically similar to Kamptonema (filaments narrowed and bent at the end) and cytologically different (thylakoids' arrangement - radial distribution in Brazilian strains and parietal distribution in Kamptonema). The original habitats were very diverse among the Brazilian strains (freshwater, wet soil and barks of trees). Phylogenetic analysis based on 16S rRNA gene sequences revealed that the strains were placed together in a very distinctive and highly supported clade. Thus, the set of characteristics of the strains resulted in the recognition of the new genus Ancylothrix Martins et Branco gen. nov. with two species [Ancylothrix rivularis gen. nov., sp. nov. (type species) and Ancylothrix terrestris sp. nov.], distinguishable by differences in genetic and ecological characteristics and described under the provisions of the International Code of Nomenclature for algae, fungi and plants. Here we used a natural gradient within mangroves from seashore to upland, to contrast the natural variability in bacteria, cyanobacteria and diazotroph assemblages in a pristine area compared to an oil polluted area along a timespan of three years, based on ARISA (bacteria and cyanobacteria) and nifH T-RFLP (diazotrophs) fingerprinting. The data presented herein indicated that changes in all the communities evaluated were mainly driven by the temporal effect in the contaminated area, while local effects were dominant on the pristine mangrove. A positive correlation of community structure between diazotrophs and cyanobacteria was observed, suggesting the functional importance of this phylum as nitrogen fixers in mangroves soils. Different ecological patterns explained the microbial behavior in the pristine and polluted mangroves. Stochastic models in the pristine mangrove indicate that there is not a specific environmental factor that determines the bacterial distribution, while cyanobacteria and diazotrophs better fitted in deterministic model in the same area. For the contaminated mangrove site, deterministic models better represented the variations in the communities, suggesting that the presence of oil might change the microbial ecological structures over time. Mangroves represent a unique environment threatened by global change, and this study contributed to the knowledge of the microbial distribution in such areas and its response on persistent contamination historic events. International audience; Soda lakes have high levels of sodium carbonates and are characterized by salinity and elevated pH. These ecosystems are found across Africa, Europe, Asia, Australia, North, Central, and South America. Particularly in Brazil, the Pantanal region has a series of hundreds of shallow soda lakes (ca. 600) potentially colonized by a diverse haloalkaliphilic microbial community. Biological information of these systems is still elusive, in particular data on the description of the main taxa involved in the biogeochemical cycling of life-important elements. Here, we used metagenomic sequencing to contrast the composition and functional patterns of the microbial communities of two distinct soda lakes from the sub-region Nhecolândia, state of Mato Grosso do Sul, Brazil. These two lakes differ by permanent cyanobacterial blooms (Salina Verde, green-water lake) and by no record of cyanobacterial blooms (Salina Preta, black-water lake). The dominant bacterial species in the Salina Verde bloom was Anabaenopsis elenkinii. This cyanobacterium altered local abiotic parameters such as pH, turbidity, and dissolved oxygen and consequently the overall structure of the microbial community. In Salina Preta, the microbial community had a more structured taxonomic profile. Therefore, the distribution of metabolic functions in Salina Preta community encompassed a large number of taxa, whereas, in Salina Verde, the functional potential was restrained across a specific set of taxa. Distinct signatures in the abundance of genes associated with the cycling of carbon, nitrogen, and sulfur were found. Interestingly, genes linked to arsenic resistance metabolism were present at higher abundance in Salina Verde and they were associated with the cyanobacterial bloom. Collectively, this study advances fundamental knowledge on the composition and genetic potential of microbial communities inhabiting tropical soda lakes.

No. of bitstreams: 0 Previous issue date: 2017-12-01 Fundação de Amparo à Pesquisa do Estado de São Paulo (FAPESP) The isolation of microorganisms from soil impacted by xenobiotic chemicals and exposing them in the laboratory to the contaminant can provide important information about their response to the contaminants. The purpose of this study was to isolate bacteria from soil with historical application of herbicides and to evaluate their potential to degrade diuron. The isolation media contained either glucose or diuron as carbon source. A total of 400 bacteria were isolated, with 68% being Gram-positive and 32% Gram-negative. Most isolates showed potential to degrade between 10 and 30% diuron after five days of cultivation; however Stenotrophomonas acidophila TD4.7 and Bacillus cereus TD4.31 were able to degrade 87% and 68%, respectively. The degradation of diuron resulted in the formation of the metabolites DCPMU, DCPU, DCA, 3,4-CAC, 4-CA, 4-CAC and aniline. Based on these results it was proposed that Pseudomonas aeruginosa TD2.3, Stenotrophomonas acidaminiphila TD4.7, B. cereus TD4.31 and Alcaligenes faecalis TG 4.48, act on 3,4-DCA and 4-CA by alkylation and dealkylation while Micrococcus luteus and Achromobacter sp follow dehalogenation directly to aniline. Growth on aniline as sole carbon source demonstrates the capacity of strains to open the aromatic ring. In conclusion, the results show that the role of microorganisms in the degradation of xenobiotics in the environment depends on their own metabolism and also on their synergistic interactions. Mangroves are subject to the effects of tides and fluctuations in environmental conditions, which may reach extreme conditions. These ecosystems are severely threatened by human activities despite their ecological importance. Although mangroves are characterized by a highly specialized but low plant diversity in comparison to most other tropical ecosystems, they support a diverse microbial community. Adapted microorganisms in soil, water, and on plant surfaces perform fundamental roles in nutrient cycling, especially nitrogen and phosphorus. Cyanobacteria contribute to carbon and nitrogen fixation and their cells act as phosphorus storages in ecosystems with extreme or oligotrophic environmental conditions such as those found in mangroves. As the high plant productivity in mangroves is only possible due to interactions with microorganisms, cyanobacteria may contribute to these ecosystems by providing fixed nitrogen, carbon, and herbivory-defense molecules, xenobiotic biosorption and bioremediation, and secreting plant growth-promoting substances. In addition to water, cyanobacterial colonies have been detected on sediments, rocks, decaying wood, underground and aerial roots, trunks, and leaves. Some mangrove cyanobacteria were also found in association to algae or seagrasses. Few studies on mangrove cyanobacteria are available, but together they have reported a substantial number of species in these ecosystems. However, the cyanobacterial diversity in this biome has been traditionally underestimated. Though mangrove communities generally host cyanobacterial taxa commonly found in marine environments, unique microhabitats found in mangroves potentially harbor several undescribed cyanobacterial taxa. The relevance of cyanobacteria for mangrove conservation is highlighted in their use for the recovery of degraded mangroves as biostimulants or in bioremediation.

The genetic diversity and the potential toxicity of bloom-forming cyanobacteria were studied in four lagoons located in the state of Sao Paulo (Campinas, Limeira and Piracicaba cities). Bloom samples were collected on the water surface and cyanobacterial communities were evaluated using DGGE fingerprinting and 16S rDNA clone library. The amplification of genes encoding secondary metabolites such as microcystin (mcy), anatoxin (ana), cylindrospermopsin (cyr), saxitoxin (sxt), cyanopeptolin (mcn) and aeruginosin (aer) was performed and their production analyzed by LC-MS. The comparison of DGGE banding pattern among the different water samples suggested that some operational taxonomic units (OTUs) in these locations were predominant over others. The 16S rDNA clone libraries sequences matched with nine different known cyanobacterial genera available in NCBI, identified as Anabaena, Brasilonema, Cylindrospermopsis, Limnococcus, Microcystis, Nostoc, Pseudanabaena, Synechococcus and Woronichinia. The lagoons ESALQ2, Taquaral and Limeira had more than 80% of the cyanobacterial community assigned to the genus Microcystis. Genes encoding aeruginosin, cyanopeptolin and microcystin synthetases and saxitoxin synthase were amplified, and LC-MS/MS confirmed the production of aeruginosin, cyanopeptolin and microcystin. Rapid and sensitive methods for the detection of these secondary metabolites, especially toxins, using chemical and molecular tools together, can be used for a faster diagnostic of toxic cyanobacterial blooms.

Tropical environments have favorable conditions that allow the development of a great diversity of microorganisms. Among the tropical microbial community, cyanobacteria are observed colonizing a great variety of niches, from desert to forest biomes. These organisms play important ecological roles in such environments, since they have the ability to carry out oxygenic photosynthesis and act as primary producers, while some are also able to fix atmospheric nitrogen and become important sources of this element. In addition, cyanobacteria present huge potential for producing metabolites of biotechnological interest in the food, agricultural, and pharmaceutical industries. However, the diversity of cyanobacteria in tropical zones is still underestimated, and studies on these organisms in countries like Brazil are mostly focused on a few regions, leaving several territories in need of deeper exploration. In this chapter, the diversity and biotechnological applications of cyanobacteria from tropical environments will be explored.

Members of the genus Scytonema belong to prominent components of microflora of tropical and subtropical soils, but their diversity and taxonomic classification is still little known. Molecular analyses of isolated strains, but also the morphological and ecological examination of natural populations are important for the starting revisions. Here we present phenotype characteristics of fourteen morphotypes of the cyanobacterial genus Scytonema from the SE Brazil, mostly from the state Sao Paulo and from the Atlantic Rainforest (ecosystem of "Mata Atlântica"). The populations of studied Scytonema species are ecologically significant, as they hold the dominant position in the microvegetation communities of lateritic and forest soils and of stony substrates (less frequently also aquatic forms). Species commonly distributed throughout the tropical regions (such as S. guyanense, S. javanicum, S. stuposum), as well as the types with restricted geographic distribution in S America are included in the study. Two new species from a little known subgenus Myochrotes, in which the cultivation is difficult, are described: S. papillicapitatum Sant´Anna et Komarek and S. chorae Sant´Anna et Komarek. Our analyses support the principle of congruency of morphological characters with phylogenetic position of the studied species.

Cyanobacterial communities on the phyllosphere of 4 plant species inhabiting the endangered Brazilian Atlantic Forest biome were evaluated using cultivation-independent molecular approaches. Total genomic DNA was extracted from cells detached from the surface of leaves of Euterpe edulis, Guapira opposita, Garcinia gardneriana, and Merostachys neesii sampled in 2 Brazilian Atlantic Forest locations along an elevational gradient, i.e., lowland and montane forest. The DNA fingerprinting method PCR–DGGE revealed that the cyanobacterial phyllosphere community structures were mainly influenced by the plant species; geographical location of the plant had little effect. The 16S rRNA gene sequences obtained by clone libraries showed a predominance of nitrogen-fixing cyanobacteria of the order Nostocales, even though the majority of retrieved operational taxonomic units (∼60% of the sequences) showed similarity only to uncultured cyanobacteria phylotypes. The leaf surface of Guapira opposita had the highest richness and diversity of cyanobacteria, whereas the M. neesii (bamboo) had the largest number of copies of cyanobacterial 16S rRNA gene per cm2of leaf. This study investigated cyanobacteria diversity and its distribution pattern in Atlantic forest phyllosphere. The results indicated that plant species is the main driver of cyanobacteria community assemblage in the phyllosphere and that these communities are made up of a high diversity of cyanobacterial taxa that need to be discovered.

We report here the draft genome assembly of the brackish cyanobacterium Nodularia spumigena strain CENA596 isolated from a shrimp production pond in Rio Grande do Sul, Brazil. The draft genome consists of 291 contigs with a total size of 5,189,679 bp. Secondary metabolite annotations resulted in several predicted gene clusters, including those responsible for encoding the hepatotoxin nodularin.

Leaves were collected in a mangrove with a history of oil contamination on the coastline of Sao Paulo state, Brazil, and isolation was achieved by smearing leaves on the surface of solid media or by submerging leaves in liquid media. Twenty-nine isolated strains were shown to belong to five cyanobacterial orders (thirteen to Synechococcales, seven to Nostocales, seven to Pleurocapsales, one to Chroococcales, and one to Oscillatoriales) according to morphological and 16S rRNA gene sequence evaluations. More detailed investigations pointed six Rivulariacean and four Xenococcacean strains as novel taxa. These strains were classified as Phyllonema gen. nov. (type species Phyllonema aviceniicola sp. nov. with type strain CENA341(T)) and Foliisarcina gen. nov. (type species Foliisarcina bertiogensis sp. nov. with type strain CENA333(T)), according to the International Code of Nomenclature for Algae, Fungi, and Plants. This investigation shows some of the unique cyanobacteria inhabiting the phyllosphere of Avicennia schaueriana can be retrieved by culturing techniques, improving current taxonomy and providing new insights into the evolution, ecology, and biogeography of this phylum. Cyanobacteria act as primary producers of carbon and nitrogen in nutrient-poor ecosystems such as mangroves. This important group of microorganisms plays a critical role in sustaining the productivity of mangrove ecosystems, but the structure and function of cyanobacteria assemblages can be perturbed by anthropogenic influences. The aim of this work was to assess the community structure and ecological drivers that influence the cyanobacterial community harboured in two Brazilian mangrove soils, and examine the long-term effects of oil contamination on these keystone species. Community fingerprinting results showed that, although cyanobacterial communities are distinct between the two mangroves, the structure and diversity of the assemblages exhibit similar responses to environmental gradients. In each ecosystem, cyanobacteria occupying near-shore areas were similar in composition, indicating importance of marine influences for structuring the community. Analysis of 16S rRNA sequences revealed the presence of diverse cyanobacterial communities in mangrove sediments, with clear differences among mangrove habitats along a transect from shore to forest. While near-shore sites in both mangroves were mainly occupied by Prochlorococcus and Synechococcus genera, sequences retrieved from other mangrove niches were mainly affiliated with uncultured cyanobacterial 16S rRNA. The most intriguing finding was the large number of potentially novel cyanobacteria 16S rRNA sequences obtained from a previously oil-contaminated site. The abundance of cyanobacterial 16S rRNA sequences observed in sites with a history of oil contamination was significantly lower than in the unimpacted areas. This study emphasized the role of environmental drivers in determining the structure of cyanobacterial communities in mangrove soils, and suggests that anthropogenic impacts may also act as ecological filters that select cyanobacterial taxa. These results are an important contribution to our understanding of the composition and relative abundance of previously poorly described cyanobacterial assemblages in mangrove ecosystems.

Mangrove ecosystems are tropical environments that are characterized by the interaction between the land and the sea. As such, this ecosystem is vulnerable to oil spills. Here, we show a culture-independent survey of fungal communities that are found in the sediments of the following two mangroves that are located on the coast of Sao Paulo State (Brazil): (1) an oil-spill-affected mangrove and (2) a nearby unaffected mangrove. Samples were collected from each mangrove forest at three distinct locations (transect from sea to land), and the samples were analyzed by quantitative PCR and internal transcribed spacer (ITS)-based PCR-DGGE analysis. The abundance of fungi was found to be higher in the oil-affected mangrove. Visual observation and correspondence analysis (CA) of the ITS-based PCR-DGGE profiles revealed differences in the fungal communities between the sampled areas. Remarkably, the oil-spilled area was quite distinct from the unaffected sampling areas. On the basis of the ITS sequences, fungi that are associated with the Basidiomycota and Ascomycota taxa were most common and belonged primarily to the genera Epicoccum, Nigrospora, and Cladosporium. Moreover, the Nigrospora fungal species were shown to be sensitive to oil, whereas a group that was described as "uncultured Basidiomycota" was found more frequently in oil-contaminated areas. Our results showed an increase in fungal abundance in the oil-polluted mangrove regions, and these data indicated potential fungal candidates for remediation of the oil-affected mangroves.

The cyanobacterial community colonizing phyllosphere in a well-preserved Brazilian mangrove ecosystem was assessed using cultivation-independent molecular approaches. Leaves of trees that occupy this environment (Rhizophora mangle,Avicennia schaueriana and Laguncularia racemosa) were collected along a transect beginning at the margin of the bay and extending upland. The results demonstrated that the phyllosphere of R. mangle and L. racemosa harbor similar assemblages of cyanobacteria at each point along the transect. A. schaueriana, found only in the coastal portions of the transect, was colonized by assemblages with lower richness than the other trees. However, the results indicated that spatial location was a stronger driver of cyanobacterial community composition than plant species. Distinct cyanobacterial communities were observed at each location along the coast-to-upland transect. Clone library analysis allowed identification of 19 genera of cyanobacteria and demonstrated the presence of several uncultivated taxa. A predominance of sequences affiliated with the orders Nostocales and Oscillatoriales was observed, with a remarkable number of sequences similar to genera Symphyonemopsis/Brasilonema (order Nostocales). The results demonstrated that phyllosphere cyanobacteria in this mangrove forest ecosystem are influenced by environmental conditions as the primary driver at the ecosystem scale, with tree species exerting some effect on community structure at the local scale.

The comet assay was utilized to investigate the quality of water from seven locations along the Cambé Stream, in vivo (Corbicula fluminea hemolymph), in vitro (CHO-K1 cells), in situ, and in laboratory studies. The Cambé Stream basin (Londrina, PR, Brazil) is almost completely urbanized and receives different forms of industrial and domestic runoff. The data indicated the occurrence of DNA damage in cells examined in vivo and in vitro, shown by the significant increase in frequencies of cells with DNA damage after exposure to water from all seven locations used in the study. Our results strongly suggest the presence of genotoxic agent(s) in water at all of the sampled locations, demonstrated by elevated numbers of cells with DNA damaged in field and laboratory tests. In all of the places sampled, domestic sewage influence appeared to be one important cause for the introduction of xenobiotics, environmental genotoxins, and pollutants into the water. Thus, the comet assay applied in these cell systems was able to detect adverse environmental conditions, proving to be a very adequate short-term test and should be included in batteries of tests utilized in the monitoring of aquatic environments.

For more than a decade, the taxonomy of the Phormidiaceae has been problematic, since morphologically similar organisms represent phylogenetically distinct entities. Based on 16S rRNA gene sequence analyses, the polyphyletic genus Phormidium and other gas-vacuolated oscillatorioids appear scattered throughout the cyanobacterial tree of life. Recently, several studies have focused on understanding the oscillatorioid taxa at the generic level. At the specific level, few studies have characterized cyanobacterial strains using combined datasets (morphology, ultrastructure and molecular multilocus analyses). Using a multifaceted approach, we propose a new, well-defined genus, Cephalothrix gen. nov., by analysing seven filamentous strains that are morphologically ‘intermediate’ between gas-vacuolated taxa and Phormidium. Furthermore, we characterize two novel species: Cephalothrix komarekiana sp. nov. (strains CCIBt 3277, CCIBt 3279, CCIBt 3523, CCALA 155, SAG 75.79 and UTEX 1580) and Cephalothrix lacustris sp. nov. (strain CCIBt 3261). The generic name and specific epithets are proposed under the provisions of the International Code of Nomenclature for Algae, Fungi, and Plants.

The halogenated compounds aeruginosin and cyanopeptolin (protease inhibitors) are well documented in several cyanobacteria. In this work, the presence of genetic coding for aeruginosin and cyanopeptolin in Sphaerocavum genus and their characterization by mass spectrometry and potential toxic effects were investigated. Three strains of Sphaerocavum brasiliense (CCIBt 3094, CCIBt 3096 and CCIBt 3316) isolated from different reservoirs in Sao Paulo State, and one (CCIBt 3179) from Rio Grande do Norte State were selected for this study. Fragments of aerA-aerB and mcnC-mcnE gene regions (aeruginosin and cyanopeptolin, respectively) were amplified by polymerase chain reaction (PCR) and sequenced. Compounds were characterized by mass spectrometry. All the studied strains presented aeruginosin and cyanopeptolin synthetase genes. Mass spectrometry showed the presence of several aeruginosin and cyanopeptolin variants. The Allium test showed that the ethanolic extract promoted toxic and cytotoxic actions in acute and chronic treatments. These naturally occurring protease inhibitors can play an important role in the physiopathology of human diseases.

Chlorophyllin (CHL), a salt derivative of chlorophyll, has been demonstrated to be a potent agent against the deleterious action of different classes of mutagens. However, this effect depends largely on the test system, dose and conditions in which CHL is employed. The aim of this study was to examine in Allium cepa the toxic, cytotoxic and genotoxic effects of CHL and its capacity to inhibit such effects induced by the mutagenic agent mitomycin-C (MMC), under conditions of pre-treatment, post-treatment and concomitant treatment. The findings for this system indicate that CHL by itself does have toxic, cytotoxic or genotoxic effects. In examining the protective effect of this compound, CHL was not shown to reduce the cytotoxic effect previously produced by MMC in the first 20 h of treatment, but recovery from this effect was seen after 40 h. Under the conditions employed, this compound displayed an antigenotoxic or DNA-protective effect only immediately after treatment (20 h), being ineffective with the majority of concentrations tested after termination of the treatment.

Two species of heterocytous cyanobacteria from the Mata Atlântica of Southeastern Brazil were studied intensively to determine if they were congeneric or belong to different genera. Additionally, their affinity to established genera in the Tolypothricaceae such as Tolypothrix Bornet & Flahault, Hassallia Bornet & Flahault and Spirirestis Flechtner & Johansen was investigated. Dapisostemon apicaliramis gen. et sp. nov. isolated from a wooden bridge in a mangrove swamp was found to be basal to a clade containing Tolypothricaceae, Nostocaceae, and Aphanizomenonaceae (but with weak support) by means of 16S rRNA gene sequence analyses. Moreover, D. apicaliramis had a 16S-23S ITS region similar in length, sequence, and secondary structure to the members of the terrestrial Tolypothricaceae. Streptostemon Sant’Anna et al. was placed in the Microchaetaceae (now the Tolypothricaceae) at the time of its description based on unsequenced natural material, but in this study it was found to be even more phylogenetically distant from that clade than Dapisostemon based on 16S rRNA gene sequence. It is in an unsupported and unresolved basal position in the Nostocales. It also presents a unique 16S-23S ITS region. The higher level evolutionary relationships of both genera are uncertain at this time, but neither genus can remain in the Microchaetaceae or Tolypothricaceae as the Nostocales undergo future revision. We conclude that Dapisostemon is sufficiently unique and separate that it requires a new family, the Dapisostemonaceae. This study further demonstrates that the cyanobacteria of tropical regions often represent novel taxa in unstudied lineages and that the study of tropical cyanobacteria will yield new insights in the biodiversity of this ecologically important group of photosynthetic microorganisms.

Cyanobacteria possess the ability to produce compounds with remarkable biological activity, and have thus attracted the attention of the pharmaceutical industry. Cyanopeptides acting as protease inhibitors have shown potential in the field of pharmacotherapy through regulation of abnormal physiological processes in the human body. Despite the already described cyanopeptide protease inhibitors, the search for new congeners is of considerable interest which may pave the way for more efficient molecules. In this study, the presence of the protease inhibitors aeruginosin and cyanopeptolin with non-, mono- and dichlorination and also genes coding for their synthetases was investigated in 90 cyanobacterial strains. Mass spectrometry analyses highlighted production of 91, 19 and 3 non-, mono- and dichlorinated congeners, respectively. The purified extract of Microcystis botrys SPC759 inhibited 61% of pepsin protease. PCR amplifications of aeruginosin and cyanopeptolin synthetase gene regions were observed in 41 and 28% of evaluated strains, respectively. The sequences obtained for the aerA-aerB (aeruginosin) and mcnC-mcnE (cyanopeptolin) gene regions grouped together with their homologues found in other cyanobacterial strains in the phylogenetic analyses with high bootstrap support. Antimicrobial activity assays performed using all intracellular extracts inhibited 31 and 26% of Gram-negative and Gram-positive pathogenic bacterial growth, respectively. The results of this study showed the production of aeruginosin and cyanopeptolin and the presence of their genes in several cyanobacterial genera for the first time besides the discovery of novel congeners.

Os micro-organismos desempenham importante papel na reciclagem dos elementos em ecossistemas de manguezais, uma vez que como produtores primários podem controlar reações químicas. O grupo particular das cianobactérias atua promovendo a entrada de carbono e nitrogênio por meio da sua capacidade de realizar fotossíntese oxigênica e fixação de nitrogênio atmosférico. No Brasil, as florestas de manguezais ocupam uma área de aproximadamente 25.000 km2 e no Estado de São Paulo, 240 km2 da área total está coberta por este ecossistema. O objetivo deste trabalho foi avaliar a diversidade de cianobactérias que colonizam as folhas de Avicennia schaueriana, Rhizophora mangle e Laguncularia racemosa do manguezal da Ilha do Cardoso, um ambiente pristino, bem como acessar e comparar a população de cianobactérias dos solos dos manguezais da Ilha do Cardoso e de Bertioga, este último contaminado com óleo bruto. Para este propósito, as técnicas de DGGE e biblioteca de clone do gene RNAr 16S, ARISA e TRFLP do gene nifH foram utilizadas. Os resultados da filosfera evidenciaram uma sutil influência do gênero de árvore na colonização das cianobactérias, entretanto, um forte efeito da localização destas dentro do manguezal foi observado. As folhas das árvores do meio da área de manguezal apresentaram uma maior diversidade de gêneros de cianobactérias. No geral, foram identificados 19 gêneros e várias sequências de cianobactérias não cultiváveis. Uma predominância de sequências com alta similaridade com representantes das ordens Nostocales e Oscillatoriales foi observada. Sequências com identidade com o gênero Symphyonemopsis (ordem Stigonematales) foram recuperadas em maiores quantidade. Com relação à diversidade no solo, os resultados de DGGE e ARISA demonstraram que a população de cianobactérias é distinta entre os manguezais estudados, porém os perfis eletroforéticos das amostras coletadas próximo ao mar se agruparam, sugerindo que a colonização é influenciada pelas condições de inundação. O perfil mais diferente foi obtido no ponto próximo à floresta no manguezal de Bertioga, local mais afetado pela contaminação de óleo. As bibliotecas de clones claramente indicaram diferenças das sequências do gene RNAr 16S entre os pontos amostrados. Um total de 99 UTOs foi obtido, com 61 "singletons". Na localidade próxima ao mar os gêneros Procholorococcus e Synechococcus foram dominantes em ambos os manguezais. A maioria das sequências de RNAr 16S encontradas nos outros pontos foram relacionadas com cianobactérias não cultiváveis. A diversidade alfa sugeriu que o local com menor diversidade foi o meio do manguezal de Bertioga, e o maior foi em Bertioga próximo à floresta, os demais pontos tiveram valores similares. Os maiores índices de riqueza foram encontrados nos pontos próximos à floresta, enquanto menores valores foram observados nos pontos próximos ao mar. A maioria das sequências de RNAr 16S obtidas em Bertioga no meio do manguezal e próximo à floresta tiveram identidades menores do que 90% com as disponíveis no GenBank. Estas sequências podem representar novos táxons ou cianobactérias conhecidas, porém ainda não sequenciadas. O TRFLP do gene nifH indicou que os locais próximos ao mar e meio do manguezal na Ilha do Cardoso abrigaram populações de diazotróficos semelhantes, enquanto que em Bertioga estes pontos apresentaram diferenças nos perfis de TRFLP. As maiores diferenças estavam nos locais próximos à floresta em ambos os manguezais. Microorganisms play important role in the recycling of elements in mangrove ecosystems, since as primary producers they can control chemical reactions. The particular cyanobacteria group act promoting the input of carbon and nitrogen through their ability to realize oxygenic photosynthesis and fixing atmospheric nitrogen. In Brazil, the mangrove forests occupy an area of approximately 25.000 km2, and in the total area of São Paulo State, 240 km2 are covered by this ecosystem. The aim of this work was to evaluate the cyanobacterial diversity that colonize Avicennia schaueriana, Rhizophora mangle and Laguncularia racemosa leaves from Cardoso Island mangrove, a pristine site, as well as to assess and compare the soil cyanobacterial population from both Cardoso Island and Bertioga mangroves, this last one contaminated with crude oil. For this purpose, the techniques of DGGE and clone library of 16S rRNA gene, ARISA, and TRFLP of nifH gene were used. The phyllosphere results evidenced a subtle difference of the genus of tree on the colonization of cyanobacteria, however a strong effect from tree’s location within the mangrove was observed. The tree leaves from the middle of mangrove area showed a greater diversity of cyanobacterial genera. In geral, 19 genera and several uncultivated cyanobacteria were identified. A predominance of sequences with high similarities to representatives of the order Nostocales and Oscillatoriales were observed. Sequences with similarities to the genus Symphyonemopsis (order Stigonematales) were recovered in higher quantity. Regarding to the soil diversity, DGGE and ARISA results showed that the cyanobacterial population is distinct among both mangroves studied, however the electrophoretic profiles from samples collected near to the sea grouped together, suggesting that colonization is influenced by flood conditions. The most different profile was obtained in the site near to the forest in Bertioga mangrove, location more affected by the oil contamination. Clone libraries clearly showed 16S rRNA sequences differences among sites sampled. A total of 99 OTUs were obtained, with 61 singletons. In the site near to the sea the Procholorococcus and Synechococcus genera were dominant in both mangroves. The majority of 16S rRNA sequences found in the other sites were related to uncultured cyanobacteria. Alpha diversity suggested that the site with lowest diversity was middle of the Bertioga mangrove, and the highest was Bertioga near to the forest, the remainder sites had similar values. The highest richness indices were found in the sites near to the forest, while lower values were observed in the sites near to the sea. The majority of the 16S rRNA sequences obtained from the middle of the mangrove and near to the forest in Bertioga showed identities lower than 90% with that available in the GenBank. These sequences may represent novel cyanobacterial taxa or known cyanobacteria not yet sequenced. The TRFLP of nifH gene indicated that the sites near to the sea and middle of the Cardoso Island mangrove harbored similar diazotrophic populations, while in Bertioga these sites presented differences in TRFLP profiles. The greatest differences were in the sites near to the forest in both mangroves.

The bacterial diversity present in sediments of a well-preserved mangrove in Ilha do Cardoso, located in the extreme south of Sao Paulo State coastline, Brazil, was assessed using culture-independent molecular approaches (denaturing gradient gel electrophoresis (DGGE) and analysis of 166 sequences from a clone library). The data revealed a bacterial community dominated by Alphaproteobacteria (40.36% of clones), Gammaproteobacteria (19.28% of clones) and Acidobacteria (27.71% of clones), while minor components of the assemblage were affiliated to Betaproteobacteria, Deltaproteobacteria, Firmicutes, Actinobacteria and Bacteroidetes. The clustering and redundancy analysis (RDA) based on DGGE were used to determine factors that modulate the diversity of bacterial communities in mangroves, such as depth, seasonal fluctuations, and locations over a transect area from the sea to the land. Profiles of specific DGGE gels showed that both dominant ('universal' Bacteria and Alphaproteobacteria) and low-density bacterial communities (Betaproteobacteria and Actinobacteria) are responsive to shifts in environmental factors. The location within the mangrove was determinant for all fractions of the community studied, whereas season was significant for Bacteria, Alphaproteobacteria, and Betaproteobacteria and sample depth determined the diversity of Alphaproteobacteria and Actinobacteria.

The comet assay was used to study the sensitivity of the widely distributed freshwater bivalve mollusk Corbicula fluminea to the DNA-damaging alkylating-agent methylmethane sulfonate (MMS). This study was undertaken to ascertain if C. fluminea is a good bioindicator of pollutants in aquatic environments and identify which C. fluminea tissue is most effective and practical for genotoxicity studies. The mollusks were exposed to 0.6, 1.2 or 2.4 X 10-4 M MMS for 40 min and their hemolymph, gill tissue and digestive gland tissue assessed for the level of DNA damage and the time needed for the tissues to recovery. Regression analysis showed a direct linear dose-response relationship between MMS concentration and the number of damaged cells for hemolymph and digestive gland tissue but a quadratic relationship for gill tissue, which made the interpretation the gill tissue results difficult. The basal level of DNA damage to gill tissue was very high, possibly because gill is the organs most directly exposed to environmental toxins and mutagenic agents. Although all three types of tissue produced useful results, hemolymph and digestive gland tissue produced more reproducible and reliable results. Hemolymph was the best sample type in that it was easy to obtain and handle, while gill tissue required more manipulation to obtain cell suspensions. Our results indicate that C. fluminea is an optimal bioindicator for the determination genotoxic contaminants in aquatic environments.

Flow cytometry (FCM) is a well established technique used for enumeration and characterization of marine biological particles, which fulfills the scientific demands of rapid cell counting automation. FCM allows the discrimination of pico- and nanoplankton populations regarding its abundance, cell size, and pigment content both by natural or induced fluorescence. The cyanobacterium Prochlorococcus is widespread in the euphotic zone of the tropical and subtropical oceans, and is considered the smallest and most abundant photosynthetic organism in the planet. Synechococcus, other important cyanobacterium genus present in the picoplankton, is highly diverse and is widely distributed in marine ecosystems from cold and mesotrophic, to warm, open ocean oligotrophic waters. Photosynthetic pico- and nanoeukaryotes display a range of physiologies and life strategies. Although its abundance is generally lower, the larger cell size leads to a significant contribution to the epipelagic community biomass. In this thesis I aimed to investigate the abundance and carbon biomass distribution of heterotrophic bacteria, Prochlorococcus, Synechococcus, autotrophic pico- and nanoeukaryotes in the Southwest Atlantic Ocean off Brazil, their relation to the different water masses and the influence of hydrodynamic (South Atlantic Central Water intrusion) and biological processes (Trichodesmium spp. and Mesodinium rubrum blooms) on such distributions. A citometria de fluxo (FCM, sigla em inglês) é uma técnica bem estabelecida, usada para enumeração e caracterização de partículas biológicas marinhas, a qual supre a demanda científica por automação rápida de contagem de células. A FCM permite a discriminação de populações pico- e nanoplanctônicas no que concerne à sua abundância, tamanho de célula e pigmentação, tanto por fluorescência natural ou induzida. A cianobactéria Prochlorococcus é amplamente disseminada pela zona eufótica dos oceanos tropicais e subtropicais, sendo considerada o menor e mais abundante organismo fotossintético do planeta. Synechococcus, outro importante gênero de cianobactérias presente no picoplâncton, é diverso e amplamente distribuído em ecossistemas marinhos, de águas frias e mesotróficas à regiões oceânicas quentes e de águas oligotróficas. Pico- e nanoeucariotos fotossintéticos apresentam uma grande variedade de fisiologias e estratégias de vida. Embora a abundância destes grupos seja geralmente menor, o maior tamanho de suas células resulta numa contribuição significante dos mesmos para a biomassa da comunidade epipelágica. Na presente tese eu objetivei investigar a abundância e a distribuição da biomassa de carbono de bactérias heterotróficas, Prochlorococcus, Synechococcus, pico- e nanoeucariotos autotróficos no sudoeste do Oceano Atlântico ao largo do Brasil, sua relação com as diferentes massas d\'água e a influência de processos hidrodinâmicos (como a intrusão da Água Central do Atlântico Sul) e biológicos (florações de Trichodesmium spp. e Mesodinium rubrum) em tais distribuições.

Resíduos produzidos em atividades industriais podem trazer danos significativos ao ambiente, principalmente quando estes não são degradáveis (ou são dificilmente degradáveis) por processos naturais. Polímeros sintéticos estão entre os principais resíduos descartados na natureza, permanecendo inertes por séculos e interferindo em processos ecológicos. Diante deste contexto, explorar o potencial biodegradável de plásticos e uma alternativa na substituição de embalagens descartáveis. Para a construção e otimização de materiais biodegradáveis, faz-se necessária a compreensão da ação da microbiota natural em processos de biodegradação natural. Neste trabalho, buscou-se compreender a dinâmica de microrganismos do filo Bacteroidetes no processo de biodegradação de blenda polimérica Poli (ɛ-caprolactona) / Amido/ Proteína Isolada de Soja (PCL/A/PIS), considerando solos e materiais plásticos distintos, como também a presença de genes notadamente associados a degradação biológica. Para tanto, partindo de amostras de DNA obtidas do solo ao longo do processo de biodegradação, foram utilizadas técnicas de PCR e PCR-DGGE (Reação de Polimerização em Cadeia - Eletroforese em Gel com Gradiente Desnaturante). Observou-se que: Bacteroidetes estão presentes em todos os momentos avaliados do processo de biodegradação da Blenda e do PCL; o solo Arenoso, onde a biodegradação e mais efetiva, apresenta comunidades com perfis bem delimitados, que se diferenciam na degradação da Blenda e do PCL; a dinâmica no solo Argiloso não exibe um padrão claro de influencia dos plásticos sobre a comunidade, apontando, porem para uma convergência de similaridade das comunidades sobre blenda e PCL no momento de maior atividade degradativa. Chitinophagaceae e uma família presente na biodegradação, sendo Chitinophaga pinensis uma das espécies presentes; genes exclusivos a esta espécie e outras da mesma família que codificam lipases e proteases, associados a degradação de polímeros pela literatura cientifica, estão presentes nas amostras de solo avaliadas, sendo possíveis atores na biodegradação dos plásticos. Bacteroidetes aparenta ser um filo importante em processos naturais de biodegradação de polímeros em solos, e explorar o potencial deste grupo e da família Chitinophagaceae pode oferecer subsídios para a construção de plásticos mais eficientes em sua biodegradação. The human productive activity has brought significant damage to the environment, particularly by the disposal of non-degradable waste (or poorly degradable) by natural processes. Synthetic polymers are among the main materials discarded, remaining inert for centuries, causing damage to the natural wildlife or interfering with ecological processes. Given this context, the potential use of biodegradable plastics is an alternative, both for agriculture and for the replacement of disposable packaging. For the construction and optimization of biodegradable materials it is necessary to understand the action of natural microbial communities in the process. Microorganisms have predominant and diversified roles in the biodegradation process, with complex ecological relationships in their responses, either by their phylogenetic relationships or the enzymes used during the process. In this work, we sought to understand the dynamics of Bacteroidetes phylum in the biodegradation process of polymer blend poly (ɛ-caprolactone) / starch / Soy Protein Isolate (PCL/ A/ SPI), considering different soils and plastics, and also the presence of genes associated with biological degradation. Therefore, starting from DNA samples taken from the soil during the biodegradation process, PCR techniques and PCR-DGGE (Polymerization Chain Reaction - Denaturing Gradient Gel Electrophoresis) were used. It was observed that: the Phylum Bacteroidetes is present in all periods evaluated of the biodegradation process of Blend, PCL and even soils without the addition of plastics; the sandy soil, where the biodegradation is more effective, presents communities with well defined profiles that differ in the degradation of blends and PCL; the dynamics in clay soil does not show a clear pattern of plastics influence over the community, pointing to a convergence of communities similarity in blends and PCL over greater degradation activity. Chitinophagaceae is a family present in biodegradation, Chitinophaga pinensis being one of the species present; genes unique to this species and others of the same family encoding lipases and proteases, associated with the degradation of polymers reported in the scientific literature, are present in the evaluated soil samples, potentially acting on plastics biodegradation. Bacteroidetes appears to be an important phylum in natural processes of polymer biodegradation in soils, and to explore the potential of this taxon and of Chitinophagaceae family can shed light on the construction of more efficient biodegradable plastics.
