1. Global identification of mammalian host and nested gene pairs reveal tissue-specific transcriptional interplay

Abstract

A large proportion of genes in mammalian genomes are embedded within another gene, sharing nucleotide sequence. Characterisation of these host/nested gene pairs is required to understand their transcriptional crosstalk. We identify all host/nested gene pairs and reveal they are found at over a sixth of genes in both human and mouse. Host genes were more highly expressed and more likely to be protein-coding and their nested gene partners mainly reside within the largest intron of their host. Individual analysis of host or nested gene expression did not reveal tissue specific profiles. Co-expression profiles did reveal tissue specific profiles, suggesting host/nested gene crosstalk plays a role during differentiation and development. To assess true co-expression or mutual expression testis scRNA-seq data were used, revealing that pairs can switch expression dynamically between these states during spermatogenesis. Host genes have a larger pool of isoforms and when co-expression occurred at some testis-specific pairs, host transcript diversity increased. Scanning experimentally validated polyadenylation sites upstream of the nested gene, shows that host polyadenylation sites are enriched, implying that alternative polyadenylation is one of the mechanisms influenced by host/nested gene co-expression. Abstract

This essay reframes salient issues in discussions of free will using conceptual apparatus developed in the works of Saul Kripke, with particular attention paid to his little-discussed technical notion of a prejudice. I begin by focusing on how various forms of modality (metaphysical, epistemic, and conceptual) underlie alternate forms of compatibilism and discuss why it is important to avoid conflating these forms of compatibilism. The concept of a prejudice is then introduced. We consider the semantic role of prejudices, in particular conditions in which prejudices turn out to express metaphysically necessary truths. With that as background, I discuss a set of prejudices involving the notion of choice. We consider the role these prejudices might play, should they turn out to be true, in determining the answer to various compatibility questions concerning the nature of moral responsibility and choice.

Abstract

Coronavirus disease 2019 (COVID-19), which is caused by severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), has ravaged many urban and high-density areas in the USA. However, rural areas (despite their low population density) may be especially vulnerable to poor outcomes from COVID-19, owing to limited healthcare infrastructure, long distances to advanced health care, and population characteristics (e.g., high tobacco use, hypertension, obesity, older age). A panel of experts who are actively engaged in treating and managing COVID-19 at a rural academic center was convened to address this topic. In this commentary, we provide readers with some specific issues faced by rural healthcare providers and offer guidance in overcoming these challenges. This guidance includes alternative ventilator strategies, personal protective equipment (PPE), and common therapeutic options.

Abstract

Many philosophers accept with certainty that we are morally responsible but take it to be an open question whether determinism holds. They treat determinism as epistemically compatible with responsibility. Should one who accepts this form of epistemic compatibilism also hold that determinism is metaphysically compatible with responsibility—that it is metaphysically possible for determinism and responsibility to coexist? John Martin Fischer gives two arguments that appear to favor an affirmative answer to this question. He argues that accounts of responsibility, such as his, that are neutral with respect to whether responsible actions are determined have a “resiliency” that counts in their favor. Furthermore, he criticizes libertarians who argue on a priori grounds that determinism cannot coexist with responsibility and who admit that they would retract their argument if determinism were shown to hold; this “metaphysical fl ip-flopping” is said to render their positions implausible. I assess the merits of these arguments.

Abstract

BACKGROUND: The efficacy and safety of benralizumab, an interleukin-5 receptor alpha-directed cytolytic monoclonal antibody, for the prevention of exacerbations in patients with moderate to very severe chronic obstructive pulmonary disease (COPD) are not known.METHODS: In the GALATHEA and TERRANOVA trials, we enrolled patients with COPD (at a ratio of approximately 2:1 on the basis of eosinophil count [≥220 per cubic millimeter vs. RESULTS: In GALATHEA, the estimates of the annualized exacerbation rate were 1.19 per year (95% confidence interval [CI], 1.04 to 1.36) in the 30-mg benralizumab group, 1.03 per year (95% CI, 0.90 to 1.19) in the 100-mg benralizumab group, and 1.24 per year (95% CI, 1.08 to 1.42) in the placebo group; the rate ratio as compared with placebo was 0.96 for 30 mg of benralizumab (P = 0.65) and 0.83 for 100 mg of benralizumab (P = 0.05). In TERRANOVA, the estimates of the annualized exacerbation rate for 10 mg, 30 mg, and 100 mg of benralizumab and for placebo were 0.99 per year (95% CI, 0.87 to 1.13), 1.21 per year (95% CI, 1.08 to 1.37), 1.09 per year (95% CI, 0.96 to 1.23), and 1.17 per year (95% CI, 1.04 to 1.32), respectively; the corresponding rate ratios were 0.85 (P = 0.06), 1.04 (P = 0.66), and 0.93 (P = 0.40). At 56 weeks, none of the annualized COPD exacerbation rate ratios for any dose of benralizumab as compared with placebo reached significance in either trial. Types and frequencies of adverse events were similar with benralizumab and placebo.CONCLUSIONS: Add-on benralizumab was not associated with a lower annualized rate of COPD exacerbations than placebo among patients with moderate to very severe COPD, a history of frequent moderate or severe exacerbations, and blood eosinophil counts of 220 per cubic millimeter or greater (Funded by AstraZeneca [GALATHEA and TERRANOVA] and Kyowa Hakko Kirin [GALATHEA]; GALATHEA and TERRANOVA ClinicalTrials.gov numbers, NCT02138916 and NCT02155660.).

This study examined the ability of flax-based ingredients to attenuate nonalcoholic fatty liver disease ( NAFLD: ) in aged laying hens-a novel and more physiologically relevant model of human disease. Our results showed only hens supplemented with whole flaxseed ( WFX: ) reduced steatosis and hepatocellular ballooning. Serum AST was also reduced in hens provided WFX and defatted flaxseed meal ( DFM: ). Hepatic ω-3 PUFA enrichment was improved with supplementation of WFX, DFM, and flaxseed oil ( FXO: ). However, this effect was more evident in the WFX group. In contrast, transcript abundance of genes linked to NAFLD were predominantly modified with FXO supplementation. Taken together, our data indicate a potential synergistic relationship between the fatty acid and lignan content in flaxseed which attenuated the progression of NAFLD in aged laying hens. Although more research is necessary, these findings demonstrate the potential use of whole flaxseed for the treatment and prevention of NAFLD in humans.

I will argue that the Kane-Widerker objection to Frankfurt examples is much weaker than is generally recognized. The Kane-Widerker objection holds that proponents of Frankfurt examples beg the question against incompatibilist accounts of free and responsible action by constructing examples that tacitly assume a compatibilist account of moral responsibility; that is, they assume that one can have non-derivative responsibility for choices that were not undetermined prior to their occurrence. The notion of an event, E, being ‘undetermined prior to its occurrence’ is ambiguous. It can mean either (1) with respect to each time t 0 prior to E’s occurrence, it is not the case that at t 0 E’s occurrence is determined to take place, or it can mean (2) with respect to the whole collection of times prior to E’s occurrence, E’s occurrence is not determined to take place. Kane’s argument shows that (under certain constraints) if a choice is to be undetermined (in the second sense) prior to its occurrence, then a prior-sign Frankfurt example cannot be successful. But he fails to show that prior-sign Frankfurt examples cannot be constructed in which the choice is undetermined (in the first sense) prior to its occurrence, and he would need to do so in order to sustain his charge that those using Frankfurt examples beg the question against traditional incompatibilist accounts of responsibility. Widerker’s argument avoids the above problem, but at the cost of only applying to a rather restricted set of Frankfurt examples.

Abstract

Arid climates have unpredictable precipitation patterns, and wildlife managers often provide supplemental water to help desert ungulates endure the hottest, driest periods. When surface water is unavailable, the only source of water for ungulates comes from the forage they consume, and they must make resourceful foraging decisions to meet their requirements. We compared two desert bighorn sheep (Ovis canadensis nelsoni) populations in Arizona, USA: a treatment population with supplemental water removed during treatment, and a control population. We examined whether sheep altered their seasonal diets without supplemental water. We calculated water and nutrient intake and metabolic water production from dry matter intake and forage moisture and nitrogen content, to determine whether sheep could meet their seasonal daily water and nutrient requirements solely from forage. Diets of sheep were higher in protein (all seasons) and moisture (autumn and winter) during treatment compared to pretreatment. During treatment, sheep diet composition was similar between the treatment and control populations, which suggests, under the climatic conditions of this study, water removal did not influence sheep diets. We estimated that under drought conditions, without any surface water available (although small ephemeral potholes would contain water after rains), female and male sheep would be unable to meet their daily water requirements in all seasons, except winter, when reproductive females had a nitrogen deficit. We determined that sheep could achieve water and nutrient balances in all seasons by shifting their total diet proportions by 8–55% from lower to higher moisture and nitrogen forage species. We elucidate how seasonal forage quality and foraging decisions by desert ungulates allow them to cope with their xeric and uncertain environment, and suggest that, with the forage conditions observed in our study area during this study period, providing supplemental water during water-stressed periods may not be necessary for desert bighorn sheep.

Abstract

We have previously shown that soy protein isolate (SPI) with intact phytoestrogen content prevented obesity-related dysfunction. Recent data have suggested that soy ingredients may act as regulators of adipogenic programming in adipose tissue (AT) and liver. Thus, the current study was undertaken to determine whether the beneficial effects of SPI are linked to changes in adipogenic regulators, such as the Wnt signaling cascade. For this, lean (LZR) and obese Zucker (OZR) rats were provided isocaloric and isonitrogenous diets containing SPI, sodium caseinate, or dairy whey protein for 17 weeks. At termination, SPI increased body weight and total adiposity in rodents, which corresponded with an increase in both adipocyte size and number. Furthermore, markers of inflammation, hypercholesterolemia, and hepatic steatosis were all reduced in OZR rats provided SPI. Transcript abundance of several canonical and noncanonical Wnt signaling intermediates in liver, but not AT, was distinctly modified by SPI. Collectively, these data confirm the protective SPI attenuated obesity-related metabolic dysfunction conceivably through regulation of adipogenic programming, as evident by changes in AT morphology and hepatic Wnt signaling. Collectively, this study confirmed the potential utilization of soy protein and its bioactive ingredients for prevention and treatment of obesity-related comorbidities.

Background Persons with vision loss may have limited ability to experience visual arts and difficulty navigating unfamiliar environments. The Center for Advanced Visual Studies at Massachusetts Institute of Technology developed a Retinal Imaging Machine Vision System (RIMVS) “seeing machine” to project “word-images” onto the retina and permit navigation through virtual architectural environments. Methods Ten subjects with visual acuity ≤ 20/70 in the better-seeing eye were recruited. Subjects viewed word-images that were projected on the retina of the better-seeing eye and asked to interpret the images. Subsequently, they were asked to recall as many images as possible. Participants also practiced navigation through a computer-modeled building that was projected onto the retina. A survey elicited subject response to the RIMVS. Results Six subjects correctly interpreted all 10 word-images; no subject interpreted fewer than 8 correctly. Seven subjects felt that the word images afforded easy recall, and 7 subjects responded that the technology might assist subsequent navigation in unfamiliar environments. Conclusions Responses reflect a general interest and potential with the RIMVS. Further studies are warranted to explore the value of the RIMVS as a tool to enable visually compromised persons to experience and appreciate visual arts and as a navigation aid.

A common criticism of classical hedonistic utilitarianism is that it does not fully capture the moral importance of the individual. Often this criticism is framed in terms of examples in which the utilitarian seems forced to endorse the violation of an individual's rights in order to bring about a greater quantity of good, e.g., an innocent person is intentionally executed in order to prevent rioting, murder and mayhem. A utilitarian is liable to respond to such objections in the following way: Such things as justice, the individual, and rights are of secondary importance in ethics. Of fundamental importance is the utility of actions. Upholding justice, showing concern for the individual, and respecting rights tends to increase utility and to that extent such actions are morally justified. But justice, rights, and the individual play such a large and emotional role in our thinking about moral issues that we tend to overlook the fact that their moral importance is wholly grounded in considerations of utility. Thus we mistakenly think we are able to come up with counterexamples to utilitarianism. According to the free-will defence, the exercise of free will by creatures is of such value that God is willing to allow the existence of evil which comes from the misuse of free will. A well-known objection holds that the exercise of free will is compatible with determinism and thus, if God exists, God could have predetermined exactly how the will would be exercised; God could even have predetermined that free will would be exercised sinlessly. Thus, it is held, the free-will defence cannot be used as a partial account of why God should have allowed evil to exist. I investigate this objection using Kripke's apparatus for treating modalities and natural kinds to explore the nature of the incompatibilism required by the free-will defence. I show why the objection fails even if the standard arguments for compatibilism are acceptable. This is because the modality involved in the incompatibilism needed by the free-will defence differs from the modality involved in the compatibilism that is supported by standard compatibilist arguments. Finally, an argument is sketched for a variety of incompatibilism of the kind needed by the free-will defence.

The recruitment of new fat cells through adipogenesis may prevent the development of obesity-related comorbidities. However, adipogenic capacity is markedly reduced in mature adults. This study examined how initiation of high-fat feeding at different phases of adulthood modified adipose tissue (AT) morphology and obesity phenotype in obese and diabetic Zucker Diabetic Sprague Dawley (ZDSD) rats. For this, rodents were provided high-fat diet (HFD) beginning at 63, 84, or 112 d after parturition until termination . At termination, ZDSD rats fed HFD beginning at 63 d after parturition (early adulthood) exhibited greater body fat and lower lean mass without significant changes to energy intake or body weight. Moreover, early high fat feeding increased adipocyte size and number, whereas these effects were absent at 84 or 112 d after parturition. At 126 d after parturition, there were no detectable transcript differences in PPARγ or C/EBPα. However, rodents provided HFD in early adolescence exhibited lower expression of canonical Wnt signaling intermediates. Corresponding with these changes was a marked reduction in AT-specific inflammation, as well as overall improvement in systemic glucose, lipid, and inflammatory homeostasis. Taken together, these data indicate that dietary regulation of adipocyte recruitment in adolescence may represent a major determinant of obesity phenotype.
