1. DNA sequencing confirms meningeal worm (Parelaphostrongylus tenuis) and muscle worm (Parelaphostrongylus andersoni) in white-tailed deer (Odocoileus virginianus): Implications for moose (Alces alces) management

Abstract

In North America, some moose populations are declining, and meningeal worm (Parelaphostrongylus tenuis) infections may be contributing. Moose are aberrant hosts for meningeal worm and develop severe pathology whereas white-tailed deer (WTD) are definitive hosts that experience minimal pathology and spread parasite larvae into the environment. Analyses of harvested WTD heads confirmed meningeal worm in Western Manitoba, Canada including in areas where moose have experienced population declines and are currently of management concern. The prevalence of larval meningeal worm from WTD feces in these areas are unknown, particularly because the dorsal-spined larvae (DSL) are morphologically indistinguishable from muscle worm (Parelaphostrongylus andersoni). To assess transmission risk of DSL, we investigated the spatial and temporal variation of prevalence in WTD feces from four areas (two with historical moose population declines and two without) sampled across two summers. We predicted higher prevalence of DSL in areas where moose are of management concern and surveys have shown higher meningeal worm prevalence in WTD heads. Further, we expected to only recover meningeal worm, as muscle worm has only been reported from caribou in more northern areas of Manitoba. We collected WTD feces by transect sampling, used the Baermann technique to obtain larvae, and sequenced partial cytochrome oxidase 1 and internal transcribed spacer 2 genes to confirm species identity. Zero-inflated models revealed that DSL prevalence did not differ temporally but was higher in areas where moose are of management concern. Genetic analyses revealed that meningeal worm and muscle worm were both present in Western Manitoba and co-occurred in three areas. Our results reveal novel insights into the geographic distribution of muscle worm and emphasize the importance of DNA sequencing for DSL identification. We suggest that concern for moose populations is warranted given the increased risk of parasite infection in some management areas.

Abstract

This position study provides a science-based, holistic approach to evaluating the risks of nitrosamine presence in drug-linkers as intermediates toward antibody–drug conjugate (ADC) drug substances. The evaluation of 47 different ADC drug substances, which have a recommended dose available in the public domain, supports the conclusion that the chemically synthesized fragments of ADCs are unlikely to lead to nitrosamine presence in the final drug product. Hence, it can be concluded that for most ADCs there are few nitrosamine risks introduced by the drug-linkers and their impurities. An abbreviated workflow for quality risk management of nitrosamine in drug-linkers is therefore proposed.

Abstract

Manufacture of oligonucleotide active pharmaceutical ingredients (APIs) typically consists of solid-phase synthesis, deprotection and cleavage, purification and filtration, and isolation from aqueous solutions through lyophilization. In the first step of drug product manufacture, the API is dissolved in water again and excipients are added. While isolation of oligonucleotide APIs can be meaningful in many cases, there may be cases where keeping the API in solution provides benefit, and multiple technical aspects must be taken into account and balanced when determining the appropriate API form. A significant factor is whether an API in solution will contain additional components. While APIs in solution containing additional components (so-called formulated APIs) are well established for biological products, there are regulatory guidelines in place that represent hurdles for industry to using a formulated API approach for oligonucleotide drugs. The present communication outlines conditions where a formulated API approach can be chosen in compliance with existing guidelines. Relevant aspects pertaining to risk management, GMP standards, facility design, control strategies, and regulatory submission content are discussed. In addition, the authors propose that existing guidelines be modernized to enable the use of a formulated API approach for additional reasons than the ones described in the existing regulatory framework. The manuscript aims to promote a dialog with regulators in this field.

Abstract

Mono-N-protected amino acids (MPAAs) are increasingly common ligands in Pd-catalyzed C–H functionalization reactions. Previous studies have shown how these ligands accelerate catalytic turnover by facilitating the C–H activation step. Here, we show that MPAA ligands exhibit a second property commonly associated with “ligand-accelerated catalysis”: the ability to support catalytic turnover at substoichiometric ligand:metal ratios. This catalytic role of the MPAA ligand is characterized in stoichiometric C–H activation and catalytic C–H functionalization reactions. Palladacycle formation with substrates bearing carboxylate and pyridine directing groups exhibit a 50–100-fold increase in rate when only 0.05 equivalents of MPAA are present relative to Pd(II). These and other mechanistic data indicate that facile exchange between MPAAs and anionic ligands coordinated to Pd(II) enables a single MPAA to support C–H activation at multiple Pd(II) centers.

Abstract

A heterobimetallic rhodium-pincer complex bearing a phenylzinc ligand was synthesized and characterized by multinuclear NMR, COSY, NOESY, and X-ray crystallography. The crystal structure of this complex shows that it possesses a bridging Rh–Zn–C fragment with a geometry similar to the Rh–H–C fragment in a proposed transition state for metal to ligand proton transfer during redox-neutral C–H activation with dearomatized rhodium pincer complexes. Bonding analysis indicates that these fragments are isolobal, suggesting that the transition state analogue models not only the structure but also the bonding interactions that underlie metal–ligand cooperativity in the C–H activation transition state. The similarity of the transition state and its analogue prompted re-evaluation of the relevant rate equations to determine the relative contributions of viable proton transfer pathways. Abstract

The Advanced LIGO and Advanced Virgo gravitational wave (GW) detectors will begin operation in the coming years, with compact binary coalescence events a likely source for the first detections. The gravitational waveforms emitted directly encode information about the sources, including the masses and spins of the compact objects. Recovering the physical parameters of the sources from the GW observations is a key analysis task. This work describes the LALInference software library for Bayesian parameter estimation of compact binary signals, which builds on several previous methods to provide a well-tested toolkit which has already been used for several studies. We show that our implementation is able to correctly recover the parameters of compact binary signals from simulated data from the advanced GW detectors. We demonstrate this with a detailed comparison on three compact binary systems: a binary neutron star (BNS), a neutron star - black hole binary (NSBH) and a binary black hole (BBH), where we show a cross-comparison of results obtained using three independent sampling algorithms. These systems were analysed with non-spinning, aligned spin and generic spin configurations respectively, showing that consistent results can be obtained even with the full 15-dimensional parameter space of the generic spin configurations. We also demonstrate statistically that the Bayesian credible intervals we recover correspond to frequentist confidence intervals under correct prior assumptions by analysing a set of 100 signals drawn from the prior. We discuss the computational cost of these algorithms, and describe the general and problem-specific sampling techniques we have used to improve the efficiency of sampling the compact binary coalescence (CBC) parameter space.

Abstract

This paper presents results of an all-sky search for periodic gravitational waves in the frequency range [50, 1 190] Hzand and with frequency derivative range of approx. [-20,1.1] x 10(exp-10) H(sub 0)z s(exp-1) for the fifth LIGO science run (S5). The search uses a noncoherent Hough-transform method to combine the information from coherent searches on time scales of about one day. Because these searches are very computationally intensive, they have been carried out with the Einstein@Home volunteer distributed computing project. Postprocessing identifies eight candidate signals; deeper follow-up studies rule them out. Hence, since no gravitational wave signals have been found, we report upper limits on the intrinsic gravitational wave strain amplitude ho. For example, in the 0.5 Hz-wide band at 152.5 Hz, we can exclude the presence of signals with h(exp 0) greater than 7.6 x 10(exp-25) at a 90% confidence level. This search is about a factor 3 more sensitive than the previous Einstein@Home search of early S5 LIGO data.

Abstract

The reactivity of (PNP)Rh(Ph) (PNP = 2,6-bis(dialkylphosphinomethyl)pyridine) toward a variety of electrophiles (Ar–I, ArCH2Cl, O2, I2, B2pin2, and ArSO3H) was explored, and several new modes of oxidative reactivity were observed. Substituting tBu2P for iPr2P provided 100-fold rate enhancement toward C–H bond activation and addressed the previously reported challenge of N2 inhibition. Studying the stoichiometric reactivity of (PNP)Rh complexes toward C–H cleavage and oxidative functionalization led to (PNP)Rh-catalyzed cross-coupling of aryl iodides with sp2 and sp3 C–H bonds.

Abstract

Mono-protected amino acid (MPAA) ligands are used in a number of Pd-catalyzed C–H functionalization reactions. MPAAs have been proposed to bind to Pd(II) via κ2-(N,O) coordination, but such binding has not yet been experimentally validated. Herein, we report the synthesis and detailed characterization of a series of MPAA complexes prepared via cyclopalladation of dimethylbenzylamine in the presence of MPAAs. The isolated complexes exist as μ-carboxylato (MPAA) bridged dimers and feature potential M–M cooperativity and secondary sphere hydrogen bonding. Selective MPAA coordination and relay of stereochemistry, previously suggested to uniquely result from κ2-(N,O) MPAA coordination, are both observed. The isolated MPAA complexes undergo C–C and C–X (X = Cl, Br, I) bond formation when treated with electrophiles used for catalytic C–H functionalization. Stoichiometric iodination of MPAA palladacycles was found to proceed via a dinuclear palladium species with one equivalent of iodine in the rate limiting transition structure, and the isolated complexes also served as viable precatalysts for catalytic C–H functionalization. Together, these results provide a number of insights into the reactivity of Pd-MPAA complexes relevant to C–H bond functionalization.

Abstract

Palladium catalyzed hydrodefluorination was developed for fine-tuning the properties of fluoro-(hetero)aromatic compounds. The robust reaction can be set up in air, requires only commercially available components, and tolerates a variety of heterocycles and functionalities relevant to drug discovery. Given the prevalence of fluorine incorporation around metabolic hotspots, the corresponding deuterodefluorination reaction may prove useful for converting fluorinated libraries to deuterated analogues to suppress the oxidative metabolism by kinetic isotope effects.

Abstract

To evaluate the incidence of mosaicism in de novo neurofibromatosis 2 (NF2).Patients fulfilling NF2 criteria, but with no known affected family member from a previous generation (n = 1055), were tested for NF2 variants in lymphocyte DNA and where available tumor DNA. The proportion of individuals with a proven or presumed mosaic NF2 variant was assessed and allele frequencies of identified variants evaluated using next-generation sequencing.The rate of proven/presumed mosaicism was 232/1055 (22.0%). However, nonmosaic heterozygous pathogenic variants were only identified in 387/1055 (36.7%). When variant detection rates in second generation nonmosaics were applied to de novo cases, we assessed the overall probable mosaicism rate to be 59.7%. This rate differed by age from 21.7% in those presenting with bilateral vestibular schwannoma20 years to 80.7% in those aged ≥60 years. A mosaic variant was detected in all parents of affected children with a single-nucleotide pathogenic NF2 variant.This study has identified a very high probable mosaicism rate in de novo NF2, probably making NF2 the condition with the highest expressed rate of mosaicism in de novo dominant disease that is nonlethal in heterozygote form. Risks to offspring are small and probably correlate with variant allele frequency detected in blood.

Abstract

Chiral sulfides were designed and optimized for use in catalyzing the synthesis of nonracemic epoxides. The highest yield and enantioselectivity in the epoxidation process were obtained for the acetaldehyde (1R,4R,6R,8R)-4,11,11-trimethyl-5-oxa-3-thia-tricyclo-{6.2.1.0(super 1,6)}undecane. Results also showed that the solvent and metal catalyst used had no effect on the enantioselectivity. Moreover, high enantioselectivities and diastereoselectivities were obtained when the optimum conditions were used for different aldehydes.

Abstract

(PMe3)4Ru(H)OAc has been prepared from (PPh3)3Ru(H)OAc via phosphine exchange followed by solvent partitioning between acetonitrile and pentane. Complexes of the type (PMe3)4Ru(H)R (R = Et, nPr, nBu, iBu, H) have been synthesized through reaction with the corresponding Grignard reagents, RMgCl, and were found to be moderately stable provided the alkyl group is primary. Treatment with bulkier alkylmagnesium chlorides led instead to the dihydrido complex (PMe3)4RuH2. In some cases, the reaction was complicated by transfer of halide from the Grignard reagent to form, for example, (PMe3)4Ru(H)Cl.

Abstract

Complementary protocols for the diastereoselective syn- and anti-dihydroxylations of enantiopure dihydropyrrole scaffolds were used as the key steps in the asymmetric syntheses of several polysubstituted homoprolines and homoprolinols. The requisite dihydropyrroles were prepared in three steps from commercially available sorbic acid via either hydroamination or aminohydroxylation of the corresponding tert-butyl ester, followed by ring-closing metathesis. Subsequent olefinic oxidation and deprotection gave access to the corresponding enantiopure homoprolines [(2S,3S,4R)-dihydroxyhomoproline, (2S,3R,4R)-dihydroxyhomoproline and (S,S,S)-3-amino-4-hydroxy-homoproline], enantiopure α-hydroxy-homoprolines [3,6-dideoxy-3,6-imino- d -allonic acid and 3,6-dideoxy-3,6-imino- d -gulonic acid] and enantiopure homoprolinols [1,4-dideoxy-1,4-imino- l -allitol and (S,S,S)-3-amino-4-hydroxyhomoprolinol] as single diastereoisomers in good overall yields.

Abstract

Diastereoselective syn- and anti-dihydroxylations of enantiopure tetrahydropyridine and tetrahydroazepine scaffolds have been used in total asymmetric syntheses of the polyhydroxylated azacycles (−)-fagomine, (−)-3-epi-fagomine, (−)-5-epi-fagomine and two related polyhydroxylated azepanes. In each case, the target compounds were isolated as single diastereoisomers (>99:1 dr) in fewer than eight steps from the commercially available starting materials, sorbic acid and the requisite α-methylbenzylamine.

Abstract

Ab initio asymmetric syntheses of methyl N,O-diacetyl-D-3-epi-daunosaminide and methyl N,O-diacetyl-D-ristosaminide, employing diastereoselective epoxidation and dihydroxylation, respectively, of alkyl (3S,αR,Z)-3-[N-benzyl-N-(α-methylbenzyl)amino]hex-4-enoates as the key steps, are reported. The requisite substrates were readily prepared using the conjugate additions of lithium (R)-N-benzyl-N-(α-methylbenzyl)amide to methyl and tert-butyl (E)-hexa-2-en-4-ynoates followed by diastereoselective alkyne reduction. syn-Dihydroxylation using OsO4 proceeded under steric control on the 4Re,5Re face of the olefin to give the corresponding diol, which subsequently underwent lactonization. Meanwhile, epoxidation using F3CCO3H in conjunction with F3CCO2H proceeded on the opposite 4Si,5Si face of the olefin under hydrogen-bonding control from the in situ formed ammonium ion. Treatment of the intermediate epoxide with concd aq H2SO4 promoted highly regioselective ring-opening (distal to the in situ formed ammonium moiety) to give the corresponding diol (completing overall the formal anti-dihydroxylation of the olefin), which then underwent lactonization under the reaction conditions. Abstract

The nickel-catalyzed addition of diorganozinc reagents to phthalimides proceeds with excellent selectivity to provide 3-substituted-3-hydroxyisoindolin-1-one products. These 3-hydroxy-γ-lactams are produced cleanly in high yield with numerous examples of imide substitution and a broad range of diorganozinc reagents that are prepared and utilized without purification.
