1. Implementing multiphysics models in FEniCS: Viscoelastic flows, poroelasticity, and tumor growth

Abstract

The open-source finite element code FEniCS is considered as an alternative to commercial finite element codes for evaluating complex constitutive models of multiphysics phenomena. FEniCS deserves this consideration because it is well-suited for encoding weak forms corresponding to partial differential equations arising from the fundamental balance laws and constitutive equations. It is shown how FEniCS can be adopted for solving boundary-value problems describing viscoelastic flows, poroelasticity, and tumor growth. Those problems span a wide range of models of continuum mechanics, and involve Eulerian, Lagrangian, and combined Eulerian-Lagrangian descriptions. Thus it is demonstrated that FEniCS is a viable computational tool capable of transcending traditional barriers between computational fluid and solid mechanics. Furthermore, it is shown that FEniCS implementations are straightforward, and do not require advanced knowledge of finite element methods and/or coding skills.

Abstract

Dry adhesion is governed by physical rather than chemical interactions. Those may include van der Waals and electrostatic forces, friction, and suction. Soft dry adhesives, which can be repeatedly attached to and detached from surfaces, can be useful for many exciting applications including reversible tapes, robotic footpads and grippers, and bio-integrated electronics. So far, the most studied Soft dry adhesives are gecko-inspired micro-pillar arrays, but they suffer from limited reusability and weak adhesion underwater. Recently cratered surfaces emerged as an alternative to micro-pillar arrays, as they exhibit many advantageous properties, such as tunable pressure-sensitive adhesion, high underwater adhesive strength, and good reusability. This review summarizes recent work of the authors on mechanical characterization of cratered surfaces, which combines experimental, modeling, and computational components. Using fundamental relationships describing air or liquid inside the crater, we examine the effects of material properties, crater shapes, air vs. liquid ambient environments, and surface patterns. We also identify some unresolved issues and limitations of the current approach, and provide an outlook for future research directions.

Abstract

Accurate asymptotic solutions are presented for axisymmetric deformation of thin layers constrained by either two rigid plates or two rigid spheres. Those solutions are developed using Saint-Venant's principle and the layer thinness as the only assumptions. The solutions are valid in the entire range of Poisson's ratios, and allow one to distinguish among compressible, nearly incompressible, and incompressible layers. Abstract

Three-dimensional crack growth initiation is examined under the assumption that the crack front remains smooth. Two important modeling issues, specific to three-dimensional rather than two-dimensional cracks, are addressed. First, it is established that, at each point along the crack front, the velocity and configurational force are two-dimensional vectors, lying in the local normal plane. This allows one to generalize any two-dimensional crack growth criterion to three dimensions. Second, a simple mesoscopic model to account for along-the-front non-locality is proposed. This model eliminates pathological growth patterns ubiquitous to basic models applied to three-dimensional cracks. Further, the model is straightforward to use as it relies on standard fracture properties only.

Abstract

Our goal herein is to understand the mechanisms underlying soft tissue and scaffold behaviors by developing a physically based micromechanical model as a means to connect the macroscopic behaviors to the underlying microstructural phenomena. Because of its well-documented capacity for generating elastomeric fibrous materials with a wide range of realizable architectures, the electrospun scaffold was used as the exemplar biomaterial. Fibrous network geometries based on a random walk algorithm were first generated to form the basis for subsequent micromechanical simulations. A basic understanding of randomly oriented fibrous network phenomena was then developed, and subsequently expanded on using networks with aligned fibers. Simulation results were then compared with experimental observations of electrospun scaffolds to evaluate the validity of the simulations. The effects of fiber alignment, tortuosity, and material properties on macroscopic mechanical behavior of the material have been presented both individually and in combination. We have seen that all three aspects of the scaffold network can have significant effects on the macroscopic behavior for different load cases. Overall, accurate representation of detailed fibrous network geometry permitted a greater understanding of the complex mechanisms underlying the macroscopic behavior unique to these biomaterials. Insights gained from such simulations can significantly aid the process of designing scaffold network geometries that result in engineered tissues that function as well as or better than the native tissues they are intended to replace.

Abstract

For solid specimens, Young's modulus is commonly determined from straightforward uniaxial tension experiments. However, honeycomb specimens are far more challenging to test in tension, and it is therefore desirable to conduct bending experiments to determine Young's modulus. The premise of this work is that the bending response of honeycomb specimens may be significantly different from that of solid specimens, and therefore it is necessary to establish a sound protocol for the determination of the axial Young's modulus of honeycomb specimens under bending. Toward this goal, we present results of a study that combines experimental, finite element simulation, and classical beam theory approaches. These results confirm that accurate measurements of Young's modulus of honeycombs require careful consideration of the specimen geometry and analysis of the data. We demonstrate that the use of conventional Bernoulli-Euler's beam theory to interpret the data requires very slender specimens. We also show that less slender specimens can be used if the experimental data is interpreted on the basis of three-dimensional elasticity theory and numerical simulations. A third option is to use a combination of moderately slender specimens and Timoshenko's beam theory.

Abstract

Isogeometric analysis is applied to boundary integral equations corresponding to boundary-value problems governed by Laplace’s equation. It is shown that the smoothness of geometric parametrizations central to computer-aided design can be exploited for regularizing integral operators to obtain high-order collocation methods involving superior approximation and numerical integration schemes. The regularization is applicable to both singular and hyper-singular integral equations, and as a result one can formulate the governing integral equations so that the corresponding linear algebraic equations are well-conditioned. It is demonstrated that the proposed approach allows one to compute accurate approximate solutions which optimally converge to the exact ones.

Abstract

An Isogeometric Boundary Element Method for solving three-dimensional boundary-value problems of classical linear elasticity theory is proposed. The method is developed as a generalization of the author’s earlier work on Laplace’s equation to Navier’s equations. As a result the proposed method features ( i ) proper basis functions for approximating Dirichlet and Neumann data, ( i i ) high-order collocation schemes for weakly singular, singular, and hyper-singular integral operators, ( i i i ) state-of-the-art numerical integration schemes capable of handling geometries with disparate dimensions, ( i v ) well-conditioned linear algebraic systems, with the condition number independent of the mesh size. Boundary Element Patch Tests, as extensions of concepts widely used for finite element methods, are also introduced. It is shown how these tests can be used to assess the veracity of boundary element formulations and numerical integration schemes, implementations, and geometric precision of Computer Aided Design models. The method is applied to two challenging case studies, representative of industrial applications.

Abstract

An important class of biomaterials is composed of layered networks of elastomeric fibers. While there is a growing interest in modeling and simulation of the mechanical response of these biomaterials, a theoretical foundation for such simulations has yet to be firmly established. The present work addresses this issue in two ways. First, using methods of geometric probability we develop theoretical estimates for the linear and areal fiber intersection densities for two-dimensional fibrous networks. These are expressed in terms of the fiber density and orientation distribution function, both of which are relatively easy to measure properties. Secondly, we develop a random walk algorithm for geometric simulation of two-dimensional fibrous networks which can accurately reproduce prescribed fiber density and orientation distribution function. Furthermore, the linear and areal fiber intersection densities obtained with the algorithm are in agreement with the theoretical estimates. Both theoretical and computational results are compared with those obtained by post-processing of SEM images of actual scaffolds. These comparisons reveal difficulties inherent to resolving fine details of multilayered fibrous networks. We also note that one should think not in terms of sufficiently large specimens for analysis, but rather sufficiently fiber-filled specimens. Correctly identifying and matching key geometric features is a critically important first step for performing reliable mechanical simulations. The methods provided herein can provide a rational means to define and generate key geometric features from scaffold structural data.

Abstract

Interactions in linear elastic solids containing inhomogeneities are examined using integral equations. Direct and reflected interactions are identified. Direct interactions occur simply because elastic fields emitted by inhomogeneities affect each other. Reflected interactions occur because elastic fields emitted by inhomogeneities are reflected by the specimen boundary back to the individual inhomogeneities. It is shown that the reflected interactions are of critical importance to analysis of representative volume elements. Further, the reflected interactions are expressed in simple terms, so that one can obtain explicit approximate expressions for the effective stiffness tensor for linear elastic solids containing ellipsoidal and non-ellipsoidal inhomogeneities. For ellipsoidal inhomogeneities, the new approximation is closely related to that of Mori and Tanaka. In general, the new approximation can be used to recover Ponte Castaneda–Willis׳ and Kanaun–Levin׳s approximations. Connections with Maxwell׳s approximation are established.

Abstract

A search is performed for a Higgs boson produced in association with a Z boson and decaying into two photons, using the L3 data collected at LEP at a centre-of-mass energy of 189 GeV. All decay modes of the Z are considered. No signal is observed and limits on the branching fraction of the Higgs boson decay into two photons as a function of the Higgs mass are derived assuming a Standard Model production rate. A lower limit on the mass of a fermiophobic Higgs is set at 94.9 GeV at 95% confidence level., Facultad de Ciencias Exactas

Abstract

The Standard Model Higgs boson is searched for in 233.2 pb−1 of data collected by the L3 detector at centre of mass energies from 192 GeV to 202 GeV. These data are consistent with the expectations of Standard Model processes and no evidence of a Higgs signal is observed. A lower limit on the mass of the Standard Model Higgs boson of 107.0 GeV is set at the 95% confidence level., Facultad de Ciencias Exactas

Abstract

The process eqeyaWqWyg is analysed using the data collected with the L3 detector at LEP at a centre-of-mass energy of 188.6 GeV, corresponding to an integrated luminosity of 176.8 pby1 . Based on a sample of 42 selected WqWy candidates containing an isolated hard photon, the WqWyg cross section, defined within phase-space cuts, is measured to q y be: s WW s290"80"16 fb, consistent with the Standard Model expectation. Including the process e e anngg, limits g are derived on anomalous contributions to the Standard Model quartic vertices WqWygg and WqWyZg at 95% CL: y0.043 GeVy2-a rL2-0.043 GeVy2 , y0.08 GeVy2-a rL2-0.13 GeVy2 , y0.41 GeVy2-a rL2-0.37 GeVy2, Facultad de Ciencias Exactas

Abstract

We present results obtained from a study of the structure of hadronic events recorded by the L3 detector at various centre-of-mass energies. The distributions of event shape variables and the energy dependence of their mean values are measured from 30 GeV to 189 GeV and compared with various QCD models. The energy dependence of the moments of event shape variables is used to test a power law ansatz for the non-perturbative component. We obtain a universal value of Ž 2 the non-perturbative parameter a s 0.537 ± 0.073. From a comparison with resummed O(αs2)QCD calculations, we 0 s determine the strong coupling constant at each of the selected energies. The measurements demonstrate the running of αs as expected in QCD with a value of αs(mZ) = 0.1215 ± 0.0012 (exp) ± 0.0061 (th)., Facultad de Ciencias Exactas

Abstract

Extra spatial dimensions are proposed by recent theories that postulate the scale of gravity to be of the same order as the electroweak scale. A sizeable interaction between gravitons and Standard Model particles is then predicted. Effects of these new interactions in boson and fermion pair production are searched for in the data sample collected at centre-of-mass energies above the Z pole by the L3 detector at LEP. In addition, the direct production of a graviton associated with a Z boson is investigated. No statistically significant hints for the existence of these effects are found and lower limits in excess of 1 TeV are derived on the scale of this new theory of gravity, Facultad de Ciencias Exactas

Abstract

A search for rare charmless decays of B0d and B0s mesons has been performed in the exclusive channels B0d(s) →ηη0, B0d(s) →ηπ0 and B0d(s) →π0π0. The data sample consisted of three million hadronic Z decays collected by the L3 experiment at LEP from 1991 through 1994. No candidate event has been observed and the following upper limits at 90% confidence level on the branching ratios have been set: Br(B0d→ηη) −4, Br(B0s →ηη) < 1.5 x 10−3, Br(B0d→ηπ0) < 2.5 x 10−4, Br(B0s→ηπ0) < 1.0 x 10−3, Br(B0d→π0π0) < 6.0 x 10−5, Br(B0s→π0π0) < 2.1 x 10−4. Abstract

This paper presents three new coupling methods for interior penalty discontinuous Galerkin finite element methods and boundary element methods. The new methods allow one to use discontinuous basis functions on the interface between the subdomains represented by the finite element and boundary element methods. This feature is particularly important when discontinuous Galerkin finite element methods are used. Error and stability analysis is presented for one of the methods. Numerical examples suggest that all three methods exhibit very similar convergence properties, consistent with available theoretical results.

Abstract

Thermodynamic analysis of brittle fracture specimens near the threshold developed by Rice (Thermodynamics of quasi-static growth of Griffith cracks, J Mech Phys Solid 26:61–78, 1978) is extended to specimens undergoing microstructural changes. The proposed extension gives rise to a generalization of the threshold concept that mirrors the way the resistance curve generalizes the fracture toughness. In the absence of experimental data, the resistance curve near the threshold is constructed using a basic lattice model.

Abstract

It has been shown experimentally that cratered surfaces may have better adhesion properties than flat ones. However, the suction effect produced by the craters, which may be chiefly responsible for the improved adhesion, has not been properly modelled. This paper combines experimental, numerical simulation and analytical approaches towards developing a framework for quantifying the suction effect produced by isolated craters and cratered surfaces. The modelling approach emphasizes the essential role of large elastic deformation, while the airflow dynamics, microscopic mechanisms, like surface tension and air permeation, and rate-dependence are neglected. This approach is validated using experimental data for isolated hemi-spherical craters. The modelling approach is further applied to spherical cap (not necessarily hemi-spherical) craters with the objective of identifying optimal geometric and material properties, as well as the minimum preload necessary for attaining the maximum suction force. It is determined that stiff polymers with deep craters are capable of producing large suction forces. For soft materials, central to biomedical applications, large suction forces can be attained by reinforcing deep craters with thin stiff layers. Parametric optimization studies of reinforced craters reveal that some of them perform beyond common expectations. However, those high-performance reinforced craters are prone to surface instabilities, and therefore the practical use of such craters may be problematic.

Abstract

Procedures for constructing boundary integral equations equivalent to linear boundary-value problems governed by partial differential equations are well established. In this paper, it is demonstrated how these procedures can be extended to linear boundary-value problems defined on lattices and governed by algebraic (‘difference’) equations. The boundary equations that arise are then themselves algebraic equations. Such ‘boundary algebraic equations’ (BAEs) are derived for fundamental boundary-value problems defined on both perfect lattices and lattices with defects. It is demonstrated that key advantages of representing a continuum boundary-value problem as an equation on the boundary, such as favourable spectral properties and minimal problem size, are preserved in the lattice environment. Certain spectral properties of BAEs are established rigorously, whereas others are supported by numerical experiments.

Abstract

Two micromechanical models are used to calculate the statistical distributions of the stress intensity factor of a crack in a polycrystalline plate containing stiff grains and soft grain boundaries. The first is a finite-element method based Monte Carlo procedure where the microstructure is represented by a Poisson-Voronoi tessellation. The effective elastic moduli of the uncracked plate and the stress intensity factor of the cracked plate are calculated for selected values of the parameters that quantify the level of elastic mismatch between the grains and grain boundaries. It is shown that the stress intensity factor is independent of the expected number of grains, and that it can be estimated using an analytical model involving a long crack whose tip is contained within a circular inhomogeneity surrounded by an infinitely extended homogenized material. The stress intensity factor distributions of this auxiliary problem, obtained using the method of continuously distributed dislocations, are in excellent agreement with those corresponding to the polycrystalline microstructure, and are very sensitive to the position within the inhomogeneity of the crack tip. These results suggest that fracture toughness experiments on polycrystalline plates can be considered experiments on the single grain containing the crack tip, and in turn reflect the a/w effects typical of finite-geometry specimens.

Abstract

We present generalizations of Hill's classical results concerned with the macroscopic strain and stress measures. Generalizations involve polynomial boundary conditions and polynomial moments of the microscopic fields. It is shown that for higher-order polynomials certain boundary conditions and moments should be excluded from considerations in order to guarantee unique relationships between boundary data and macroscopic measures. Particularly simple relationships are obtained for spherical specimens, for which higher-order macroscopic measures are defined in terms of spherical harmonics. Also it is demonstrated that higher-order macroscopic measures and constitutive equations can be useful in multi-scale analysis of problems formulated in terms of integral equations.

Abstract

Isogeometric analysis is applied to boundary integral equations corresponding to boundary-value problems governed by Laplace's equation. It is shown that the smoothness of geometric parameterizations central to computer-aided design can be exploited for regularizing integral operators. As a result one obtains high-order collocation methods based on superior approximation and numerical integration schemes and well-conditioned systems of linear algebraic equations. It is demonstrated that the proposed approach allows one to solve boundary-value problems with an accuracy close to machine precision.

Abstract

A method for analyzing problems involving defects in lattices is presented. Special attention is paid to problems in which the lattice containing the defect is infinite, and the response in a finite zone adjacent to the defect is nonlinear. It is shown that lattice Green’s functions allow one to reduce such problems to algebraic problems whose size is comparable to that of the nonlinear zone. The proposed method is similar to a hybrid finite-boundary element method in which the interior nonlinear region is treated with a finite element method and the exterior linear region is treated with a boundary element method. Method details are explained using an anti-plane deformation model problem involving a cylindrical vacancy.

Anti-plane deformation of square lattices containing interphases is analyzed. It is assumed that lattices are linear elastic but not necessarily isotropic, whereas interphases exhibit non-linear elastic behavior. It is demonstrated that such problems can be treated effectively using Green’s functions, which allow to eliminate the degrees of freedom outside of the interphase. Illustrative numerical examples focus on the determination of applied stresses leading to lattice instability.

Abstract

This paper presents a version of the fast multipole method (FMM) for integral equations describing conduction through three–dimensional periodic heterogeneous media. The proposed method is based on the standard rather than periodic fundamental solution, and therefore it is very close to the original FMM. In deriving the method, particular attention is paid to convergence of arising integral equations and lattice sums. It is shown that convergence can be achieved without introducing artificial compensatory sources or boundary conditions.

Abstract

We present a fast boundary element method for analyzing three-dimensional linearly elastic solids containing many cracks. The method is constructed in a modular fashion, by combining existing conventional boundary element method, iterative method, and fast summation method for the many-body electrostatics problems. The fast boundary element method preserves the advantageous features of the conventional boundary element method—weakly singular kernel, problem-specific approximations, and effective near-singular integration scheme. Numerical examples confirm the accuracy and efficiency of the new method for problems involving closely spaced cracks and large arrays of cracks imbedded in an infinite solid.

Abstract

This work presents regular and singular asymptotic solutions for non-planar quasi-circular cracks. Regular asymptotic solutions, which do not give rise to hyper-singular stresses near the crack tip, are developed in the general three-dimensional setting. Singular asymptotic solutions are considered for axisymmetric problems only, because those problems do not involve hyper-singularity. The validity of asymptotic solutions for planar and non-planar cracks is investigated by comparing them with detailed numerical and analytical solutions. Also asymptotic solutions are applied to analysis of quasi-static crack growth in three dimensions.

Abstract

The process e + e − → Z γγ→ q q γγ is studied in 0.5 fb−1 of data collected with the L3 detector at centre-of-mass energies between 130.1 GeV and 201.7 GeV. Cross sections are measured and found to be consistent with the Standard Model expectations. The study of the least energetic photon constrains the quartic gauge boson couplings to −0.008 GeV−2

Abstract

Excited leptons are searched for using the L3 detector at LEP. The data collected at centre-of-mass energies in the range from 192 up to 202 GeV correspond to a total luminosity of 233 pb−1. No evidence of either pair production of excited leptons, nor of single production is found. From the searches for pair produced excited leptons, lower mass limits close to the kinematic limit are set. From the searches for singly produced excited leptons, upper limits on their couplings are derived in the mass range up to 200 GeV.

Abstract

The cross section for the production of Z boson pairs is measured using the data collected by the L3 detector at LEP in 1999 in e^+e^- collisions at centre-of-mass energies ranging from 192 GeV up to 202 GeV. Events in all the visible final states are selected, measuring the cross section of this process. The special case of final states containing b quarks is also investigated. All results are in agreement with the Standard Model predictions.

Abstract

In a search for the Standard Model Higgs boson, carried out on 212.5~$\mathrm{pb^{-1}}$ of data collected by the L3 detector at the highest LEP centre-of-mass energies, including 116.5~$\mathrm{pb^{-1}}$ above $\sqrt{s} = 206$~GeV, an excess of candidates for the process $e^+ e^- \rightarrow Z^{*}\rightarrow HZ$ is found for Higgs masses near 114.5~GeV. We present an analysis of our data and the characteristics of our strongest candidates.

Abstract

We investigate Bose-Einstein correlations (BEC) in W-pair production at √s ≃ 189 GeV using the L3 detector at LEP. We observe BEC between particles from a single W decay in good agreement with those from a light-quark Z decay sample. We investigate their possible existence between particles coming from different W's. No evidence for such inter-W BEC is found. (C) 2000 Elsevier Science B.V.

Abstract

Single W boson production in electron-positron collisions is studied with the L3 detector at LEP. The data sample collected at a centre-of-mass energy of $\sqrt{s} = 188.7 \mathrm{\ Ge\kern -0.1em V}{}$ corresponds to an integrated luminosity of $176.4\,\mbox{pb$^{-1}$}$. Events with a single energetic lepton or two acoplanar hadronic jets are selected. Within phase-space cuts, the total cross-section is measured to be $0.53 \pm 0.12 \pm 0.03 \ \rm{pb}$, consistent with the Standard Model expectation. Including our single W boson results obtained at lower $\sqrt{s}$, the WW$\gamma$ gauge couplings $\kappa_\gamma$ and $\lambda_\gamma$ are determined to be \mbox{$\kappa_\gamma = 0.93 \pm 0.16 \pm 0.09$} and \mbox{$\lambda_\gamma = -0.31^{+0.68}_{-0.19} \pm 0.13$}.

Abstract

We report on measurements of the inclusive production rate of Σ+ and Σ0 baryons in hadronic Z decays collected with the L3 detector at LEP. The Σ+ baryons are detected through the decay Σ+→pπ0, while the Σ0 baryons are detected via the decay mode Σ0→Λγ. The average numbers of Σ+ and Σ0 per hadronic Z decay are measured to be: NΣ++NΣ̄+=0.114±0.011stat±0.009syst NΣ0+NΣ̄0=0.095±0.015stat±0.013syst. These rates are found to be higher than the predictions from Monte Carlo hadronization models and analytical parameterizations of strange baryon production., Facultad de Ciencias Exactas

Abstract

We present a combined measurement of $\Rb = \Gamma(\mathrm{Z \rightarrow b\overline{b}}) / \Gamma(\mathrm{Z} \rightarrow\mbox{hadro ns})$ and the semileptonic branching ratio of b quarks in Z decays, $\Brbl$, using double-tag methods. Two analyses are performed on one million hadronic Z decays collected in 1994 and 1995. The first analysis exploits the capabilities of the silicon microvertex detector. The tagging of b-events is based on the large impact parameter of tracks from weak b-decays with respect to the $\mathrm{e^+e^-}$ collision point. In the second analysis, a high-$p_t$ lepton tag is used to enhance the b-component in the sample and its momentum spectrum is used to constrain the model dependent uncertainties in the semileptonic b-decay. The analyses are combined in order to provide precise determinations of $\Rb$ and $\Brbl$: Rb = 0.2174 \pm 0.0015\mbox{(stat.)} \pm 0.0028\mbox{(sys.)}; $\Brbl = (10.16 \pm 0.13\mbox{(stat.)} \pm 0.30\mbox{(sys.)})\%.

Abstract

It is demonstrated that three-dimensional single- and double-layer Stokesian potentials can be computed using fast solution methods for the N-body electrostatics problem. This allows one to develop fast iterative solution methods for a broad class of boundary integral equations corresponding to three-dimensional Stokesian many-particle problems.
