The local climate in forest understories can deviate substantially from ambient conditions. Moreover, forest microclimates are often characterized by cyclic changes driven by management activities such as clear-cutting and subsequent planting. To understand how and why understorey plant communities change, both ambient climate change and temporal variation in forest structure have to be considered. We used inventories from 11,436 productive forest sites in Sweden repeated every 10th year 1993–2017 to examine how variation in forest structure influences changes in the average value of minimum and maximum temperature preferences of all species in a community, that is, community temperature indices (CTIs). We then evaluated to what extent these changes were driven by local extinctions and colonizations, respectively, and to what extent the difference in CTI value between two inventories was related to changes in forest density and in macroclimate. Lastly, we tested whether effects on CTI change by these two drivers were modified by topography, soil moisture and tree species composition. CTI values of the understorey plant communities increased after clear-cutting, and decreased during periods when the forest grew denser. During the period immediately after clear-cutting, changes were predominately driven by colonizations of species with a preference for higher temperatures. During the forest regeneration phase, both colonizations by species preferring lower temperatures and local extinctions of species preferring higher temperatures increased. The change in understorey CTI over 10-year periods was explained more by changes in forest density, than by changes in macroclimate. Soil moisture, topography and forest tree species composition modified to some extent the effects of changes in forest density and in macroclimate on understorey CTI values. Synthesis. Patterns of species rarity have long fascinated ecologists, yet most of what we know about the natural world stems from studies of common species. A large proportion of freshwater plant species has small range sizes and are therefore considered rare. However, little is known about the mechanisms and geographical distribution of rarity in the aquatic realm and to what extent diversity of rare species in freshwater plants follows their terrestrial counterparts. Here, we present the first in–depth analysis of geographical patterns, potential deterministic ecogeographical factors and projected scenarios of freshwater vascular plant rarity using 50 × 50 km grid cells across Europe (41°N–71°N) and North America (25°N–78°N). Our results suggest that diversity of rare species shows different patterns in relation to latitude on the two continents, and that hotspots of rarity concentrate in a relatively small proportion of the European and North American land surface, especially in mountainous as well as in climatically rare and stable areas. Interestingly, we found no differences among alternative rarity definitions and measures when delineating areas with notably high diversity of rare species. Our findings also indicate that few variables, namely a combination of current climate, Late Quaternary climate–change velocity and human footprint, are able to accurately predict the location of continental centers of rare species diversity. However, these relationships are not geographically homogeneous, and the underlying factors likely act synergistically. Perhaps more importantly, we provide empirical evidence that current centers of rare species diversity are characterized by higher anthropogenic impacts and might shrink disproportionately within this century as the climate changes. Species associated with freshwater ecosystems are currently undergoing severe global declines and freshwater ecosystems are regarded as some of the most endangered ecosystems in the world. These declines are a consequence of decades of human overexploitation, pollution and climate change. If adequate conservation actions are to be implemented, there is an urgent need for improving our understanding of the specific habitat requirements and the ecological niches of species in freshwater ecosystems. This thesis explores current challenges in our understanding of how spatial processes structure and shape the habitat requirements and distribution of one of the most affected groups of freshwater species: aquatic insects. It comprises four chapters each addressing different spatial factors in relation to the occurrence of aquatic insects in Europe. Chapter I examine two spatial ecological processes (time since glacial disturbance and habitat stability) and question the generality of these processes for the understanding of species richness gradients in European rivers. Using regional distributions of European mayflies, stoneflies, and caddisflies this chapter demonstrates that differences in latitudinal richness patterns between headwater streams and rivers are as great as the differences between river and lake habitats. Thus, the paper questions former spatiotemporal hypotheses stating that the dichotomic diversity patterns between rivers and lakes in Europe are solely created by post-glacial dispersal and differences in species dispersal capacity between the two habitat types. The results instead suggest that integrating effects caused by environmental filtering or other factors would expand our understanding of the mechanisms causing the current diversity patterns within these habitats. Species’ dispersal abilities have been considered a major driving force in establishment and maintenance of large range sizes. However, recent studies question the general validity of this relationship because the relationship between dispersal ability and range size might in some cases be less important than species phylogeny or local spatial attributes. In this study we used the water beetle Graphoderus bilineatus a philopatric species of conservation concern in Europe as a model to explain large range size and to support effective conservation measures for such species that also have limited dispersal. We recorded the presence/absence of G. bilineatus and measured 14 habitat and 20 landscape variables at 228 localities in Estonia, Poland and Sweden within the core range of the species. Using information theory and average multivariate logistic regression models we determined that presence of G. bilineatus depended on landscape connectivity, distance to a possible source habitat, and stability of the site; however, specificity of habitat characteristics was not vital for the species. We reason that the large range of G. bilineatus is best explained by the historical combination of lakes, river systems and wetlands which used to be highly connected throughout the central plains of Europe. Our data suggest that a broad habitat niche can prevent landscape elements from becoming barriers for species like G. bilineatus. Therefore, we question the usefulness of site protection as conservation measures for G. bilineatus and similar philopatric species. Instead, conservation actions should be focused at the landscape level to ensure a long-term viability of such species across their range.

Marine ecosystems worldwide are under threat with many fish species and populations suffering from human over-exploitation. This is greatly impacting global biodiversity, economy and human health. Intriguingly, marine fish are largely surveyed using selective and invasive methods, which are mostly limited to commercial species, and restricted to particular areas with favourable conditions. Furthermore, misidentification of species represents a major problem. Here, we investigate the potential of using metabarcoding of environmental DNA (eDNA) obtained directly from seawater samples to account for marine fish biodiversity. This eDNA approach has recently been used successfully in freshwater environments, but never in marine settings. We isolate eDNA from 1/2-litre seawater samples collected in a temperate marine ecosystem in Denmark. Using next-generation DNA sequencing of PCR amplicons, we obtain eDNA from 15 different fish species, including both important consumption species, as well as species rarely or never recorded by conventional monitoring. We also detect eDNA from a rare vagrant species in the area; European pilchard (Sardina pilchardus). Additionally, we detect four bird species. Records in national databases confirmed the occurrence of all detected species. To investigate the efficiency of the eDNA approach, we compared its performance with 9 methods conventionally used in marine fish surveys. Promisingly, eDNA covered the fish diversity better than or equal to any of the applied conventional methods. Our study demonstrates that even small samples of seawater contain eDNA from a wide range of local fish species. Finally, in order to examine the potential dispersal of eDNA in oceans, we performed an experiment addressing eDNA degradation in seawater, which shows that even small (100-bp) eDNA fragments degrades beyond detectability within days. Freshwater ecosystems are among the most endangered habitats on Earth, with thousands of animal species known to be threatened or already extinct. Reliable monitoring of threatened organisms is crucial for data-driven conservation actions but remains a challenge owing to nonstandardized methods that depend on practical and taxonomic expertise, which is rapidly declining. Here, we show that a diversity of rare and threatened freshwater animals-representing amphibians, fish, mammals, insects and crustaceans-can be detected and quantified based on DNA obtained directly from small water samples of lakes, ponds and streams. We successfully validate our findings in a controlled mesocosm experiment and show that DNA becomes undetectable within 2 weeks after removal of animals, indicating that DNA traces are near contemporary with presence of the species. We further demonstrate that entire faunas of amphibians and fish can be detected by high-throughput sequencing of DNA extracted from pond water. Our findings underpin the ubiquitous nature of DNA traces in the environment and establish environmental DNA as a tool for monitoring rare and threatened species across a wide range of taxonomic groups.
