Beynin Manyetik Rezonans (MR) görüntüleri nörolojik araştırma, tanı ve tedavi için anatomik bir anlam içerir. Bu nedenle, MR görüntülerinin seri taramalarındaki değişimleri değerlendirmek kanser araştırmaları alanında önemli bir konu haline gelmiştir. Tümörün hacim ilerlemesi ve tümör değişim hacmi hesaplanması, kanser araştırmalarında çok yaygın bir yer teşkil etmektedir. Tümör hacim değişim analizi iki şekilde gerçekleştirilebilir. Birincisi, literatürdeki çeşitli matematiksel formülleri kullanmak, ikincisi ise görüntü çakıştırma-bölütleme yöntemlerini kullanmaktır. Görüntü çakıştırma farklı zamanlarda, farklı makinelerden veya sensörlerden veya farklı bakış açılarından elde edilen iki veya ikiden fazla görüntüyü üst üste getirmek için kullanılan temel bir işlemdir. Bu tezde, beyin tümörü büyümesini 3 boyutlu (3B) bir şekilde araştırmak için, çoklu beyin görüntüleme taramalarının çakıştırılması ve bölütlenmesi suretiyle objektif bir uygulama yapılmıştır. 3B tıbbi görüntü çakıştırma-bölütleme algoritması kullanılarak, beyin tümörü bulunan bir hastanın MR görüntüleri, aynı hastadan farklı bir zamanda elde edilen farklı MR görüntüleriyle çakıştırılır, böylece hastanın beynindeki tümörün büyümesi araştırılmaktadır. Beyin tümörü hacim değişim ölçümü, aynı zamanda bu tezde matematiksel formüllerle de yapılarak önerilen uygulama test edilmektedir. 19 hastaya tıbbi görüntü çakıştırma-bölütleme yöntemi uygulanmış ve tatmin edici sonuçlar elde edilmiştir. Bu çalışmanın bir diğer ilgi çekici yanı hastaların büyümüş, azalmış ve değişmemiş beyin tümörü parçalarının zaman içinde üç boyutlu (3B) bir şekilde bireysel olarak araştırılıp hacimlerinin hesaplanmasıdır. Bu çalışma MR tarafından elde edilen anatomik bilgilerinin klinik ve araştırma amaçlı korelasyonu için kritik bir uygulamadır. Bu tez, tıbbi görüntü çakıştırma ve tümör hacmi değişim analizi ile ilgilenen araştırmacılar için kapsamlı bir referans kaynağı sağlamayı amaçlamaktadır. Brain's Magnetic Resonance (MR) images include anatomic sense for neurologic research, diagnosis and treatment. Therefore to evaluate changes in serial scans of MR images becomes an important issue in cancer research field. The measurement of tumor volume change and tumor progression analysis is a very common task in cancer research. Tumor volume change analysis can be carried out in two ways. First is using different mathematical formulas, second using image registration-segmentation methods. Specifically, image registration is a fundamental job used to match two or more than two images acquired, for example, at different times, from different machines or sensors, or from different viewpoints. In this thesis an objective application of registration and segmentation of multiple brain imaging scans is used to investigate brain tumor growth in a 3 dimensional (3D) manner. Using 3D medical image registration-segmentation algorithm, multiple scans of MR images of a patient who has brain tumor are registered with MR images of the same patient acquired at a different time so that growth of the tumor inside the patient's brain can be investigated. Brain tumor volume measurement is also achieved using various mathematical formulas to testify the proposed application in this thesis. Medical image registration-segmentation is implemented to 19 patients and satisfactory results are obtained. A challenge of medical image registration-segmentation method for brain tumor investigation is that grown, diminished and unchanged brain tumor parts of the patients are investigated and computed on an individual basis in a three-dimensional (3D) manner within the time. This study is a critical application for correlation of anatomic information obtained by MR for clinical and research purposes. Bu çalışmada etkinlik ve verimlilik kavramlarının incelenmesiyle birlikte, sağlık sektörünün en önemli kurumlarından olan devlet hastanelerinde 2013 yılı verileri kullanılarak bir etkinlik ölçüm uygulaması (veri zarflama analizi) verilmiştir. 10 devlet hastanesinin değerlendirmeye dahil edildiği bu çalışma, matematik programlama tabanlı bir etkinlik ölçüm yöntemi olan veri zarflama analizi (Data Envelopment Analysis) ile gerçekleştirilmiştir. Veri zarflama analizi doğrusal programlamanın özel bir uygulama şekli olup, aynı amaçlara sahip olan organizasyonların göreceli olarak verimliliğini ve etkinliğini ölçmekte kullanılmaktadır. Analiz edilen 10 adet hastanenin, dört girdi ve üç çıktı değişkeni, girdi odaklı CCR yöntemi kullanılarak analiz edilmiştir. Değerlendirmeye dahil edilen 10 devlet hastanesinden 6 tanesi etkin sınır üzerinde yer almışlardır. Tam etkin olan bu karar verme birimlerini rol-model alarak etkin olması mümkün olan 4 devlet hastanesi için de bazı önerilerde bulunulmuştur., In this research an activity indication technic is given by using 2013 data of public hospitals, the most important institution of health sector, together with the analysis of productivity and efficiency concepts. This research, in which ten public hospitals were included to the evaluation period, is carried out with data envelopment analysis which is a mathematical programming based activity indication technic. Data envelopment analysis is a special way of linear programming method and used to measure relative productivity and efficiency of organizations having the same purposes. 4 input and 3 output variables of ten analyzed hospitals are analyzed by using input focused CCR method. 6 of 10 hospitals, which are included to the evaluation period, are in active borders. Through taking these absolute decision units as a role model, also some suggestions are given for possibly active other 4 public hospitals.

İki tane tıbbi görüntünün (MR/MR, MR/CT, MR/PET, CT/PET vs.) birbiri ile ilgili olan özelliklerini kıyaslamak amacıyla aynı koordinat düzlemine getirme işlemine tıbbi görüntü çakıştırma denir. Görüntüler farklı sensörlerle (MR, CT, PET, SPECT vs.) eşzamanlı elde edilebileceği gibi aynı sensörlerle farklı zamanlarda da elde edilebilir. Uygun bilgisayar programlama teknikleri kullanarak daha fazla bilgi ve ayrıntı verebilen yeni bir görüntü oluşturulabilir.Bu tezde, beyin tümörü olan bir hastanın farklı zamanlarda çekilmiş MR görüntülerinin tek modlu piksel koyuluk temelli imge çakıştırma yöntemi kullanılarak, beyin tümörünün gelişme sürecinin analizi sunulmuştur. Bu çakıştırma işleminde metrik ölçüsü olarak kareler farkının toplamı, optimizasyon algoritması olarak da düzenli adım gradyan alçalma optimizasyonu kullanılmıştır. Fourier dönüşümü, özdeğer veya özvektör gibi özelliklerin hesaplanmasına gerek duyulmaması bu metodun en büyük avantajı olarak gösterilebilir. Bu metot yanlış çakıştırmaya imkan vermemesi ve daha az ölçüm yapması suretiyle çapraz korelasyon metodu ve ortak bilgi benzerlik ölçümü metodu gibi diğer çakıştıma metodlarına üstünlük sağlar. The process of aligning two medical images (MR/MR, MR/CT, MR/PET, CT/PET etc.) and taking those medical images to the same coordinate system is called medical image registration. The images can be acquired with different sensors (MR, CT, PET, SPECT etc.) at the same time or with the same sensor at the different times. Registration concept is one of the most important and popular aspect of digital image processing. Thanks to using suitable computer programming techniques and transformation between two images a new much more informative image can be found. In this thesis, monomodal registration of MR image of a patient with brain tumor with another MR image of the same patient at a different time is proposed so that the growthiness of the tumor inside the brain can be investigated. Registration is carried out using intensity based technique and Sum of Squared Differences (SSD) metric with the regular step gradient descent optimizer. The advantage of this method is that there is no need to calculate image features such as Fourier transform, eigenvalues and eigenvectors. This technique is superior to other techniques such as cross-correlation method and mutual information similarity measures because it avoids the wrong registration and uses less computation. 71

Bu tez çalışmasında Titanyum implantının simüle edilmiş bir vücutsal ortama tabi tutulduğunda Titanyum implant malzemelerindeki aşınma ve korozyon olgusunun etkilerinin nicel olarak hesaplanması amaçlanmıştır. Titanyum implant, materyal bozulmasının yaygın olarak görüldüğü implant ile dayanak alaşımı arasındaki arayüzde Tribokorozyona uğrayan mekanik bir sistemdir. Sahadan elde edilen ve mevcut durumda ameliyatlarda aktif olarak kullanılan söz konusu malzemenin (Titanium-Ti6Al4V) yeterince fazla sayıda numunesi hazırlanarak bu malzemenin aşınma katsayısı, aşınma hacmi kaybı ve korozyon hızı gibi Tribokorozyon için oldukça önemli olan parametreler deneysel olarak laboratuvar ortamında belirlenmiştir. Benzetilmiş vücutsal ortamlarda bu tür aşındırıcı mekanik sistemlerin kapsamlı değerlendirmesi, çeşitli implant-implant alaşım malzemelerinin kombinasyonları için implant ve dayanak alaşımı arasındaki arayüzde aşınma ve korozyon etkileşimlerinden dolayı meydana gelen malzeme kaybının net bir şekilde anlaşılmasını sağlar. Söz konusu malzemeler, belirli bir sayıdaki döngü için ilgili standartlara uygun olarak kuru kayma aşınmasına maruz bırakılarak pin-on-disk kombinasyonları için aşınma hacmi kaybı ve sürtünme katsayısı aynı anda kaydedilmiştir. Gerçekçi koşulları arttırmak için, malzemelerin küçük bir yüzey alanı, daha sonra malzemelerin vücut pH seviyelerinde elektrokimyasal davranışını kolaylaştırmak için in-vitro (laboratuvar ortamında veya yapay koşullarda) olarak kullanılan Yapay Vücut Sıvısı (Artificial Body Fluids) varlığında korozyon kinetiğindeki eşzamanlı değişiklikleri ortaya çıkarılmıştır. Sonuçların Titanyumun vücut implantlarında hem aşınma hem de korozyon nedeniyle malzeme kaybına direnmek için ne kadar uygun olduğu araştırılmıştır. Taramalı elektron mikroskobu (SEM) kullanılarak sayısal görüntü işleme teknikleri yardımıyla Ti6Al4V alaşımının aşınan ve korozyona maruz kalan bölgelerin görüntü iyileştirmesi sağlanarak morfolojik çıkarımlar yapılmıştır. In this thesis, it is aimed to quantitatively calculate the effects of wear and corrosion phenomenon on Titanium implant materials when the Titanium implant is exposed to a simulated bodily environment. The Titanium implant is a mechanical system that undergoes Tribocorrosion at the interface between the implant and the abutment alloy, where material degradation is common. A sufficient number of samples of the aforementioned material (Titanium-Ti6Al4V) obtained from the field and currently actively used in surgeries were prepared and parameters such as wear coefficient, wear volume loss and corrosion rate of this material, which are very important for Tribocorrosion, were experimentally determined in the laboratory environment. Comprehensive evaluation of such abrasive mechanical systems in simulated bodily environments provides a clear understanding of material loss due to wear and corrosion interactions at the interface between implant and abutment alloy for various combinations of implant-implant alloy materials. The materials in question were subjected to dry sliding wear in accordance with the relevant standards for a certain number of cycles, and the wear volume loss and friction coefficient were recorded simultaneously for pin-on-disc combinations. To enhance realistic conditions, simultaneous changes in corrosion kinetics were revealed in the presence of a small surface area of the materials, then in the presence of Artificial Body Fluids, which are used in-vitro to facilitate the electrochemical behavior of the materials at body pH levels. The results were investigated how suitable Titanium is to resist material loss in body implants due to both wear and corrosion. Morphological inferences were made by using scanning electron microscopy (SEM) with the help of digital image processing techniques by providing image enhancement of the worn and corroded areas of the Ti6Al4V alloy.

PubMed: 33094700 In this paper, two novel, powerful, and robust convolutional neural network (CNN) architectures are designed and proposed for two different classification tasks using publicly available data sets. The first architecture is able to decide whether a given chest X-ray image of a patient contains COVID-19 or not with 98.92% average accuracy. The second CNN architecture is able to divide a given chest X-ray image of a patient into three classes (COVID-19 versus normal versus pneumonia) with 98.27% average accuracy. The hyperparameters of both CNN models are automatically determined using Grid Search. Experimental results on large clinical data sets show the effectiveness of the proposed architectures and demonstrate that the proposed algorithms can overcome the disadvantages mentioned above. Moreover, the proposed CNN models are fully automatic in terms of not requiring the extraction of diseased tissue, which is a great improvement of available automatic methods in the literature. To the best of the author’s knowledge, this study is the first study to detect COVID-19 disease from given chest X-ray images, using CNN, whose hyperparameters are automatically determined by the Grid Search. Another important contribution of this study is that it is the first CNN-based COVID-19 chest X-ray image classification study that uses the largest possible clinical data set. A total of 1,524 COVID-19, 1,527 pneumonia, and 1524 normal Xray images are collected. It is aimed to collect the largest number of COVID-19 X-ray images that exist in the literature until the writing of this research paper. © 2020 the American Physiological Society.
