1. Electrochemical oxidation of benzoic acid at boron-doped diamond electrodes

Abstract: The electrochemical oxidation of benzoic acid (BA) has been studied on boron-doped diamond electrodes on acid medium by cyclic voltammetry and bulk electrolysis. The results showed that in the potential region where the supporting electrolyte is stable, reactions occur, resulting in the loss of activity due to electrode fouling. Electrolysis at high anodic potentials in the region of electrolyte decomposition causes complex oxidation reactions that lead to incineration of BA. There is no indication of electrode fouling. Salicylic acid, 2,5-hydroxybenzoic acid and hydroquinone have been detected at trace level by HPLC as soluble products during the electrolysis of BA.

Abstract: The metabolic engineering of pathways has been used extensively to produce molecules of interest on an industrial scale. Methods like gene regulation or substrate channeling helped to improve the desired product yield. Cell-free systems are used to overcome the weaknesses of engineered strains. One of the challenges in a cell-free system is selecting the optimized enzyme concentration for optimal yield. Here, a machine learning approach is used to select the enzyme concentration for the upper part of glycolysis. The artificial neural network approach (ANN) is known to be inefficient in extrapolating predictions outside the box: high predicted values will bump into a sort of &ldquo, glass ceiling&rdquo, In order to explore this &ldquo, space, we developed a new methodology named glass ceiling ANN (GC-ANN). Principal component analysis (PCA) and data classification methods are used to derive a rule for a high flux, and ANN to predict the flux through the pathway using the input data of 121 balances of four enzymes in the upper part of glycolysis. The outcomes of this study are i. in silico selection of optimum enzyme concentrations for a maximum flux through the pathway and ii. experimental in vitro validation of the &ldquo, out-of-the-box&rdquo, fluxes predicted using this new approach. Surprisingly, flux improvements of up to 63% were obtained. Gratifyingly, these improvements are coupled with a cost decrease of up to 25% for the assay.

Abstract: We present an overview of the main techniques for production and processing of graphene and related materials (GRMs), as well as the key characterization procedures. We adopt a 'hands-on' approach, providing practical details and procedures as derived from literature as well as from the authors' experience, in order to enable the reader to reproduce the results. Section I is devoted to 'bottom up' approaches, whereby individual constituents are pieced together into more complex structures. We consider graphene nanoribbons (GNRs) produced either by solution processing or by on-surface synthesis in ultra high vacuum (UHV), as well carbon nanomembranes (CNM). Production of a variety of GNRs with tailored band gaps and edge shapes is now possible. CNMs can be tuned in terms of porosity, crystallinity and electronic behaviour. Section II covers 'top down' techniques. These rely on breaking down of a layered precursor, in the graphene case usually natural crystals like graphite or artificially synthesized materials, such as highly oriented pyrolythic graphite, monolayers or few layers (FL) flakes. The main focus of this section is on various exfoliation techniques in a liquid media, either intercalation or liquid phase exfoliation (LPE). The choice of precursor, exfoliation method, medium as well as the control of parameters such as time or temperature are crucial. A definite choice of parameters and conditions yields a particular material with specific properties that makes it more suitable for a targeted application. We cover protocols for the graphitic precursors to graphene oxide (GO). This is an important material for a range of applications in biomedicine, energy storage, nanocomposites, etc. Hummers' and modified Hummers' methods are used to make GO that subsequently can be reduced to obtain reduced graphene oxide (RGO) with a variety of strategies. GO flakes are also employed to prepare three-dimensional (3d) low density structures, such as sponges, foams, hydro- or aerogels. The assembly of flakes into 3d structures can provide improved mechanical properties. Aerogels with a highly open structure, with interconnected hierarchical pores, can enhance the accessibility to the whole surface area, as relevant for a number of applications, such as energy storage. The main recipes to yield graphite intercalation compounds (GICs) are also discussed. GICs are suitable precursors for covalent functionalization of graphene, but can also be used for the synthesis of uncharged graphene in solution. Degradation of the molecules intercalated in GICs can be triggered by high temperature treatment or microwave irradiation, creating a gas pressure surge in graphite and exfoliation. Electrochemical exfoliation by applying a voltage in an electrolyte to a graphite electrode can be tuned by varying precursors, electrolytes and potential. Graphite electrodes can be either negatively or positively intercalated to obtain GICs that are subsequently exfoliated. We also discuss the materials that can be amenable to exfoliation, by employing a theoretical data-mining approach. The exfoliation of LMs usually results in a heterogeneous dispersion of flakes with different lateral size and thickness. This is a critical bottleneck for applications, and hinders the full exploitation of GRMs produced by solution processing. The establishment of procedures to control the morphological properties of exfoliated GRMs, which also need to be industrially scalable, is one of the key needs. Section III deals with the processing of flakes. (Ultra)centrifugation techniques have thus far been the most investigated to sort GRMs following ultrasonication, shear mixing, ball milling, microfluidization, and wet-jet milling. It allows sorting by size and thickness. Inks formulated from GRM dispersions can be printed using a number of processes, from inkjet to screen printing. Each technique has specific rheological requirements, as well as geometrical constraints. The solvent choice is critical, not only for the GRM stability, but also in terms of optimizing printing on different substrates, such as glass, Si, plastic, paper, etc, all with different surface energies. Chemical modifications of such substrates is also a key step. Sections IV–VII are devoted to the growth of GRMs on various substrates and their processing after growth to place them on the surface of choice for specific applications. The substrate for graphene growth is a key determinant of the nature and quality of the resultant film. The lattice mismatch between graphene and substrate influences the resulting crystallinity. Growth on insulators, such as SiO2, typically results in films with small crystallites, whereas growth on the close-packed surfaces of metals yields highly crystalline films. Section IV outlines the growth of graphene on SiC substrates. This satisfies the requirements for electronic applications, with well-defined graphene-substrate interface, low trapped impurities and no need for transfer. It also allows graphene structures and devices to be measured directly on the growth substrate. The flatness of the substrate results in graphene with minimal strain and ripples on large areas, allowing spectroscopies and surface science to be performed. We also discuss the surface engineering by intercalation of the resulting graphene, its integration with Si-wafers and the production of nanostructures with the desired shape, with no need for patterning. Section V deals with chemical vapour deposition (CVD) onto various transition metals and on insulators. Growth on Ni results in graphitized polycrystalline films. While the thickness of these films can be optimized by controlling the deposition parameters, such as the type of hydrocarbon precursor and temperature, it is difficult to attain single layer graphene (SLG) across large areas, owing to the simultaneous nucleation/growth and solution/precipitation mechanisms. The differing characteristics of polycrystalline Ni films facilitate the growth of graphitic layers at different rates, resulting in regions with differing numbers of graphitic layers. High-quality films can be grown on Cu. Cu is available in a variety of shapes and forms, such as foils, bulks, foams, thin films on other materials and powders, making it attractive for industrial production of large area graphene films. The push to use CVD graphene in applications has also triggered a research line for the direct growth on insulators. The quality of the resulting films is lower than possible to date on metals, but enough, in terms of transmittance and resistivity, for many applications as described in section V. Transfer technologies are the focus of section VI. CVD synthesis of graphene on metals and bottom up molecular approaches require SLG to be transferred to the final target substrates. To have technological impact, the advances in production of high-quality large-area CVD graphene must be commensurate with those on transfer and placement on the final substrates. This is a prerequisite for most applications, such as touch panels, anticorrosion coatings, transparent electrodes and gas sensors etc. New strategies have improved the transferred graphene quality, making CVD graphene a feasible option for CMOS foundries. Methods based on complete etching of the metal substrate in suitable etchants, typically iron chloride, ammonium persulfate, or hydrogen chloride although reliable, are time- and resource-consuming, with damage to graphene and production of metal and etchant residues. Electrochemical delamination in a low-concentration aqueous solution is an alternative. In this case metallic substrates can be reused. Dry transfer is less detrimental for the SLG quality, enabling a deterministic transfer. There is a large range of layered materials (LMs) beyond graphite. Only few of them have been already exfoliated and fully characterized. Section VII deals with the growth of some of these materials. Amongst them, h-BN, transition metal tri- and di-chalcogenides are of paramount importance. The growth of h-BN is at present considered essential for the development of graphene in (opto) electronic applications, as h-BN is ideal as capping layer or substrate. The interesting optical and electronic properties of TMDs also require the development of scalable methods for their production. Large scale growth using chemical/physical vapour deposition or thermal assisted conversion has been thus far limited to a small set, such as h-BN or some TMDs. Heterostructures could also be directly grown. Section VIII discusses advances in GRM functionalization. A broad range of organic molecules can be anchored to the sp 2 basal plane by reductive functionalization. Negatively charged graphene can be prepared in liquid phase (e.g. via intercalation chemistry or electrochemically) and can react with electrophiles. This can be achieved both in dispersion or on substrate. The functional groups of GO can be further derivatized. Graphene can also be noncovalently functionalized, in particular with polycyclic aromatic hydrocarbons that assemble on the sp 2 carbon network by π–π stacking. In the liquid phase, this can enhance the colloidal stability of SLG/FLG. Approaches to achieve noncovalent on-substrate functionalization are also discussed, which can chemically dope graphene. Research efforts to derivatize CNMs are also summarized, as well as novel routes to selectively address defect sites. In dispersion, edges are the most dominant defects and can be covalently modified. This enhances colloidal stability without modifying the graphene basal plane. Basal plane point defects can also be modified, passivated and healed in ultra-high vacuum. The decoration of graphene with metal nanoparticles (NPs) has also received considerable attention, as it allows to exploit synergistic effects between NPs and graphene. Decoration can be either achieved chemically or in the gas phase. All LMs, can be functionalized and we summarize emerging approaches to covalently and noncovalently functionalize MoS2 both in the liquid and on substrate. Section IX describes some of the most popular characterization techniques, ranging from optical detection to the measurement of the electronic structure. Microscopies play an important role, although macroscopic techniques are also used for the measurement of the properties of these materials and their devices. Raman spectroscopy is paramount for GRMs, while PL is more adequate for non-graphene LMs (see section IX.2). Liquid based methods result in flakes with different thicknesses and dimensions. The qualification of size and thickness can be achieved using imaging techniques, like scanning probe microscopy (SPM) or transmission electron microscopy (TEM) or spectroscopic techniques. Optical microscopy enables the detection of flakes on suitable surfaces as well as the measurement of optical properties. Characterization of exfoliated materials is essential to improve the GRM metrology for applications and quality control. For grown GRMs, SPM can be used to probe morphological properties, as well as to study growth mechanisms and quality of transfer. More generally, SPM combined with smart measurement protocols in various modes allows one to get obtain information on mechanical properties, surface potential, work functions, electrical properties, or effectiveness of functionalization. Some of the techniques described are suitable for 'in situ' characterization, and can be hosted within the growth chambers. If the diagnosis is made 'ex situ', consideration should be given to the preparation of the samples to avoid contamination. Abstract: Unlike most other fungi, molds of the genus Trichoderma (Hypocreales, Ascomycota) are aggressive parasites of other fungi and efficient decomposers of plant biomass. Although nutritional shifts are common among hypocrealean fungi, there are no examples of such broad substrate versatility as that observed in Trichoderma. A phylogenomic analysis of 23 hypocrealean fungi (including nine Trichoderma spp. and the related Escovopsis weberi) revealed that the genus Trichoderma has evolved from an ancestor with limited cellulolytic capability that fed on either fungi or arthropods. The evolutionary analysis of Trichoderma genes encoding plant cell wall-degrading carbohydrate-active enzymes and auxiliary proteins (pcwdCAZome, 122 gene families) based on a gene tree / species tree reconciliation demonstrated that the formation of the genus was accompanied by an unprecedented extent of lateral gene transfer (LGT). Nearly one-half of the genes in Trichoderma pcwdCAZome (41%) were obtained via LGT from plant-associated filamentous fungi belonging to different classes of Ascomycota, while no LGT was observed from other potential donors. In addition to the ability to feed on unrelated fungi (such as Basidiomycota), we also showed that Trichoderma is capable of endoparasitism on a broad range of Ascomycota, including extant LGT donors. This phenomenon was not observed in E. weberi and rarely in other mycoparasitic hypocrealean fungi. Thus, our study suggests that LGT is linked to the ability of Trichoderma to parasitize taxonomically related fungi (up to adelphoparasitism in strict sense). This may have allowed primarily mycotrophic Trichoderma fungi to evolve into decomposers of plant biomass., Author summary Individual fungi rely on particular host organisms or substrates for their nutrition. Therefore, the genomes of fungi feeding on plant biomass necessarily contain genes encoding plant cell wall-degrading enzymes, while animal parasites may depend on proteolytic activity. Molds in the genus Trichoderma (Ascomycota) display a unique nutritional versatility. They can feed on other fungi, attack animals, and degrade plant debris. The later property is so efficient that one species (T. reesei) is commercially used for the production of cellulolytic enzymes required for making biofuels and other industry. In this work, we have investigated the evolution of proteins required for plant cell wall degradation in nine Trichoderma genomes and found an unprecedented number of lateral gene transfer (LGT) events for genes encoding these enzymes. Interestingly, the transfers specifically occurred from Ascomycota molds that feed on plants. We detected no cases of LGT from other fungi (e.g., mushrooms or wood-rotting fungi from Basidiomycota) that are frequent hosts of Trichoderma. Therefore, we propose that LGT may be linked to the ability of Trichoderma to parasitize on related organisms. This is a characteristic ecological trait that distinguishes Trichoderma from other mycoparasitic fungi. In this report, we demonstrate that the lateral transfer of genes may result in a profound nutritional expansion and contribute to the emergence of a generalist capable of feeding on organic matter of any origin.

Abstract: International audience; The ascomycete Trichoderma reesei is an industrial producer of cellulolytic and hemicellulolytic enzymes, and serves as a prime model for their genetic regulation. Most of its (hemi-)cellulolytic enzymes are obligatorily dependent on the transcriptional activator XYR1. Here, we investigated the nucleo-cytoplasmic shuttling mechanism that transports XYR1 across the nuclear pore complex. We identified 14 karyopherins in T. reesei, of which eight were predicted to be involved in nuclear import, and produced single gene-deletion mutants of all. We found KAP8, an ortholog of Aspergillus nidulans KapI, and Saccharomyces cerevisiae Kap121/Pse1, to be essential for nuclear recruitment of GFP-XYR1 and cellulase gene expression. Transformation with the native gene rescued this effect. Transcriptomic analyses of Δkap8 revealed that under cellulase-inducing conditions 42 CAZymes, including all cellulases and hemicellulases known to be under XYR1 control, were significantly down-regulated. Δkap8 strains were capable of forming fertile fruiting bodies but exhibited strongly reduced conidiation both in light and darkness, and showed enhanced sensitivity towards abiotic stress, including high osmotic pressure, low pH and high temperature. Together, these data underscore the significance of nuclear import of XYR1 in cellulase and hemicellulase gene regulation in T. reesei, and identify KAP8 as the major karyopherin required for this process.

Abstract: International audience; ABSTRACT: BACKGROUND: Trichoderma is a genus of mycotrophic filamentous fungi (teleomorph Hypocrea) which possess a bright variety of biotrophic and saprotrophic lifestyles. The ability to parasitize and/or kill other fungi (mycoparasitism) is used in plant protection against soil-borne fungal diseases (biological control, or biocontrol). To investigate mechanisms of mycoparasitism, we compared the transcriptional responses of cosmopolitan opportunistic species and powerful biocontrol agents Trichoderma atroviride and T. virens with tropical ecologically restricted species T. reesei during confrontations with a plant pathogenic fungus Rhizoctonia solani. RESULTS: The three Trichoderma spp. exhibited a strikingly different transcriptomic response already before physical contact with alien hyphae. T. atroviride expressed an array of genes involved in production of secondary metabolites, GH16 Ss-glucanases, various proteases and small secreted cysteine rich proteins. T. virens, on the other hand, expressed mainly the genes for biosynthesis of gliotoxin, respective precursors and also glutathione, which is necessary for gliotoxin biosynthesis. In contrast, T. reesei increased the expression of genes encoding cellulases and hemicellulases, and of the genes involved in solute transport. The majority of differentially regulated genes were orthologues present in all three species or both in T. atroviride and T. virens, indicating that the regulation of expression of these genes is different in the three Trichoderma spp. The genes expressed in all three fungi exhibited a nonrandom genomic distribution, indicating a possibility for their regulation via chromatin modification. CONCLUSION: This genome-wide expression study demonstrates that the initial Trichoderma mycotrophy has differentiated into several alternative ecological strategies ranging from parasitism to predation and saprotrophy. It provides first insights into the mechanisms of interactions between Trichoderma and other fungi that may be exploited for further development of biofungicides.

Abstract: International audience; The focused beam of a 100 fs, 800 nm laser is used to induce a spark in some laminar premixed air-methane flames operating with variable fuel content (equivalence ratio). The analysis of the light escaping from the plasma revealed that the Balmer hydrogen lines, H-alpha and H-beta, and some molecular origin emissions were the most prominent spectral features, while the CN (B-2 Sigma(+)-X-2 Sigma(+)) band intensity was found to depend linearly with methane content, suggesting that femtosecond laser induced breakdown spectroscopy can be a useful tool for the in-situ determination and local mapping of fuel content in hydrocarbon-air combustible mixtures.

Abstract: Background The identification and characterization of the transcriptional regulatory networks governing the physiology and adaptation of microbial cells is a key step in understanding their behaviour. One such wide-domain regulatory circuit, essential to all cells, is carbon catabolite repression (CCR): it allows the cell to prefer some carbon sources, whose assimilation is of high nutritional value, over less profitable ones. In lower multicellular fungi, the C2H2 zinc finger CreA/CRE1 protein has been shown to act as the transcriptional repressor in this process. However, the complete list of its gene targets is not known. Results Here, we deciphered the CRE1 regulatory range in the model cellulose and hemicellulose-degrading fungus Trichoderma reesei (anamorph of Hypocrea jecorina) by profiling transcription in a wild-type and a delta-cre1 mutant strain on glucose at constant growth rates known to repress and de-repress CCR-affected genes. Analysis of genome-wide microarrays reveals 2.8% of transcripts whose expression was regulated in at least one of the four experimental conditions: 47.3% of which were repressed by CRE1, whereas 29.0% were actually induced by CRE1, and 17.2% only affected by the growth rate but CRE1 independent. Among CRE1 repressed transcripts, genes encoding unknown proteins and transport proteins were overrepresented. In addition, we found CRE1-repression of nitrogenous substances uptake, components of chromatin remodeling and the transcriptional mediator complex, as well as developmental processes. Conclusions Our study provides the first global insight into the molecular physiological response of a multicellular fungus to carbon catabolite regulation and identifies several not yet known targets in a growth-controlled environment.

Abstract: Several studies assessed the impact of inorganic P in fertilizing oligotrophic areas, however, the importance of organic P in such fertilization processes received far less attention. In this study, the amount and origin of organic P delivered to the eastern Mediterranean Sea were characterized in atmospheric particles using the positive matrix factorization model (PMF). Phospholipids together with other chemical compounds (sugars, metals) were used as tracers in PMF. The model revealed that dominant sources of organic P are bioaerosols and dust. The amount of organic P from bioaerosols (~4 Gg P y−1) is similar to the amount of soluble inorganic P originating from dust aerosols; this is especially true during highly stratified periods when surface waters are strongly P-limited. The deposition of organic P from bioaerosols can constitute a considerable flux of bioavailable P—even during periods of dust episodes, implying that airborne biological particles can potentially fertilize marine ecosystems.

Abstract: Residential biomass burning for heating purposes is an important source of air pollutants during winter. Here we test the hypothesis that significant secondary organic aerosol production can take place even during winter nights through oxidation of the emitted organic vapors by the nitrate (NO3) radical produced during the reaction of ozone and nitrogen oxides. We use a mobile dual smog chamber system which allows the study of chemical aging of ambient air against a control reference. Ambient urban air sampled during a wintertime campaign during nighttime periods with high concentrations of biomass burning emissions was used as the starting point for the aging experiments. Biomass burning organic aerosol (OA) was, on average, 70 % of the total OA at the beginning of our experiments. Ozone was added in the perturbed chamber to simulate mixing with background air (and subsequent NO3 radical production and aging), while the second chamber was used as a reference. Following the injection of ozone, rapid OA formation was observed in all experiments, leading to increases in the OA concentration by 20 %–70 %. The oxygen-to-carbon ratio of the OA increased on average by 50 %, and the mass spectra of the produced OA was quite similar to the oxidized OA mass spectra reported during winter in urban areas. Furthermore, good correlation was found for the OA mass spectra between the ambient-derived emissions in this study and the nocturnal aged laboratory-derived biomass burning emissions from previous work. Concentrations of NO3 radicals as high as 25 ppt (parts per trillion) were measured in the perturbed chamber, with an accompanying production of 0.1–3.2 µg m−3 of organic nitrate in the aerosol phase. Organic nitrate represented approximately 10 % of the mass of the secondary OA formed. These results strongly indicate that the OA in biomass burning plumes can chemically evolve rapidly even during wintertime periods with low photochemical activity.

Abstract: The mechanical microenvironment of cells has been associated with phenotypic changes that cells undergo in three-dimensional spheroid culture formats. Radial asymmetry in mechanical stress - with compression in the core and tension at the periphery - has been analyzed by representing tissue spheroids as homogeneous visco-elastic droplets under surface tension. However, the influence of the granular microstructure of tissue spheroids in the distribution of mechanical stress in tissue spheroids has not been accounted for in a generic manner. Here, we quantify the distribution and propagation of mechanical forces in structurally heterogeneous multicellular assemblies. For this, we perform numerical simulations of a deformable cell model, which represents cells as elastic, contractile shells surrounding a liquid incompressible cytoplasm, interacting by means of non-specific adhesion. Using this model, we show how cell-scale properties such as cortical stiffness, active tension and cell-cell adhesive tension influence the distribution of mechanical stress in simulated tissue spheroids. Abstract: Malignant pleural mesothelioma (MPM) arises from mesothelial cells lining the pleural cavity of asbestos-exposed individuals and rapidly leads to death. MPM harbors loss-of-function mutations in BAP1, NF2, CDKN2A, and TP53, but isolated deletion of these genes alone in mice does not cause MPM and mouse models of the disease are sparse. Here, we show that a proportion of human MPM harbor point mutations, copy number alterations, and overexpression of KRAS with or without TP53 changes. These are likely pathogenic, since ectopic expression of mutant KRAS(G12D) in the pleural mesothelium of conditional mice causes epithelioid MPM and cooperates with TP53 deletion to drive a more aggressive disease form with biphasic features and pleural effusions. Murine MPM cell lines derived from these tumors carry the initiating KRAS(G12D) lesions, secondary Bap1 alterations, and human MPM-like gene expression profiles. Moreover, they are transplantable and actionable by KRAS inhibition. Abstract: International audience; Agricultural crop residues represent a significant part of the biomass potentially available for renewable energy systems. Sustaining soil organic carbon (C) is a common limiting factor applied to the biophysically available resource to determine crop residues potential for bioenergy. Studies quantifying this potential have so far largely considered crop biomass to produce renewable energy as being independent from the energy conversion pathway. However, the conversion method has great influence on how much C in crop residues can be returned back and retained in soils. Here, we applied the C-TOOL soil C model for two extreme conversion pathways of agricultural straw management in terms of C returned back to soils, using Denmark as a case study. Those were anaerobic digestion, involving the return of recalcitrant C to fields, and combustion, involving no C returns to agricultural fields. Danish agriculture was represented by six different soil-cropping schemes units on which our two extreme bioenergy pathways were modelled. We applied a premise that for a given geographical unit, the same long-term soil C level needs to be achieved under these extreme bioenergy scenarios; therefore, we identified how much straw could be removed from agricultural fields in each case while maintaining equal soil organic carbon (SOC) levels. We found that at the scale of the whole country, only 26% of the straw potential can be harvested for use in combustion to maintain in average long-term SOC at the same level as it would have been with the anaerobic digestion scenario. Thus, consideration for the biomass conversion pathway is important when identifying agricultural residue potentials for energy conversion while ensuring that SOC level is not compromised.

Abstract: The aim of this chapter is to provide a description of the main methods used to assess biological transformation of biomass. It will address saccharification tests which account for the ability of biomass to release sugars during enzymatic hydrolysis. Biochemical methane potential (BMP) tests, which are widely used to assess anaerobic digestibility of biomass for the production of methane and BMP prediction by near infra-red spectroscopy will be presented. Biohydrogen potential (BHP), used to assess the ability to produce biohydrogen from biomass by dark fermentation will be described. Respirometry tests accounting for assessing aerobic degradability of biomass will be described. Incubation tests used to assess carbon and nitrogen degradation in soils will also be presented.

Abstract: The use of biomass, particularly, a second generation one, as a renewable raw material is crucial to sustain the chemical industry. To favor the development of such processes, one needs to make a cost evaluation, which requires the knowledge of process thermodynamics and kinetics. In this paper, measurements of different physicochemical properties (viscosity, density, refractive index, and specific heat capacity) were done for the systems: hydrogenation of levulinic acid or its esters to γ-valerolactone. From those physicochemical measurements, it was possible to extract the ones of the intermediates and perform a thermodynamic model assessment by using Aspen Plus. It was found that the Hysys Redlich−Kwong−Soave cubic equation of state and Benedict−Webb−Rubin−Starling virial equation of state are suitable to describe these chemical systems.

Abstract: International audience; Due to their fuel flexibility and high efficiency solid oxide cells are a promising technology for sustainable energy production and storage. Nickel in combination with yttria-stabilized zirconia (YSZ) or gadolinium-doped ceria (GDC), forming Ni-YSZ or Ni-GDC cermets respectively, are the most widely adopted electrodes in solid oxide fuel cell fabrication. Currently, there is an increasing interest in cermet electrodes for hydrogen generation through high temperature steam electrolysis using solid oxide electrolysis cells (SOECs). However, durability remains a major issue for reliable operation of SOEC systems. A variety of processes accountable for permanent performance degradation of SOECs has been identified based on post-mortem cell analysis. Besides, transient/reversible degradation processes are typically examined by indirect methods, like impedance spectroscopy. The reason is that the application of material characterization techniques during SOEC operational conditions is challenging. In this work we provide a direct correlation between Ni-YSZ and Ni-GDC electrodes surface oxidation states and their performance during steam electrolysis using operando experimental evidence provided by near ambient pressure X-ray photoelectron and near edge X-ray absorption fine structure spectroscopy. We show that nickel surface oxidation may induce significant performance degradation in Ni-YSZ cathodes, while on the contrary has minor effects in Ni-GDC. Remarkably, we found that in case of Ni-GDC electrodes, small modification of GDC oxidation state can have an important impact on the electrolysis performance. The results highlight the crucial role of the cathode electrode surface oxidation state on the SOEC functionality and have potential implications for the design and operation strategies of more efficient and durable SOEC devices.

Abstract: International audience; The present study describes an original colorimetric method to visualize and quantify the local oxygen mass transfer around a rising bubble in reactive media. This method is based on the use of a colorless bio-inspired copper complex, Cu(btmgp)I, specially tailored for the study, which, dissolved in acetonitrile, oxidizes into an orange copper-complex [Cu2O2(btmgp)2]I2. The latter complex, unstable at ambient temperature, decays quite fast into two Cu(II) complexes, leaving a permanent pale-green color as final products. The flow investigated consists in a pure oxygen single bubble rising freely in a confined thin-gap cell (400 × 200 × 1 mm). A wide range of motion regimes for the bubbles are observed as the Archimedes number ranges from and the Reynolds number from . A high-resolution 16-bit sCMOS camera, combined with specific filters, is used to capture images from a region-of-interest of the cell, illuminated by a white LED backlight panel. An ad hoc calibration protocol is developed to correlate the grey-levels from the colored signal to the equivalent oxygen concentrations. This procedure then allows to measure indirectly the amount of oxygen transferred to the liquid phase. The series of images are also treated to identify the bubble motion and properties. Thanks to this method, equivalent oxygen concentration fields, gap-averaged and time-averaged, can be reached with high precision in the far-field wake of the bubbles, enabling thus to deeply characterize the mass transfer mechanisms under reactive conditions in such confined configuration, and to establish a dimensionless representation in terms of Sherwood number versus Peclet number. At last, thanks to the knowledge of the kinetic rate of the reaction and of the diffusion coefficients, the Hatta number and the enhancement factor are estimated, and thus the intrinsic Sherwood numbers; these results demonstrate that the enhancement of the mass transfer by the reactions involved with the copper-complexes is not negligible (almost 12–15%).

Abstract: A methodology is suggested for the explicit computation of the absolute permeability and Knudsen diffusion coefficient of tight rocks (shales) from pore structure properties. The pore space is regarded as a pore-and-throat network quantified by the statistical moments of bimodal pore and throat size distributions, pore shape factors, and pore accessibility function. With the aid of percolation theory, analytic equations are developed to express the nitrogen (N2) adsorption/desorption isotherms and mercury (Hg) intrusion curve as functions of all pertinent pore structure parameters. A multistep procedure is adopted for the successive estimation of each set of parameters by the inverse modeling of N2 adsorption–desorption isotherms, and Hg intrusion curve. With the aid of critical path analysis of percolation theory, the absolute permeability and Knudsen diffusion coefficient are computed as functions of estimated pore network properties. Application of the methodology to the datasets of several shale samples enables us to evaluate the predictability of the approach.

Abstract: With the rising atmospheric CO2, crops will assimilate more carbon. Yields will increase in terms of carbohydrates while diluting the content of protein and minerals in compound pig feed, calling for an altered formulation with more protein and less carbohydrate crops to maintain its nutritional value. Using crop response data from CO2 exposures in a linear modeling of feed formulation, we apply a consequential life cycle assessment (cLCA) to model all of the environmental impacts and socio-economic consequences that altered crop yields and chemical composition at elevated CO2 levels have on feed formulation, targeting altered amino acid contents rather than overall protein. An atmospheric CO2 of 550 &micro, mole mole&minus, 1 gives rise to a 6% smaller demand for land use for pig feed production. However, feed produced at this CO2 must include 23% more soymeal and 5% less wheat than at present in order to keep its nutritional value. This counteracts the yield benefit. The monetized environmental cost of producing pig feed, where sunflower and soy contribute the most, equals the direct feed price in both scenarios. If external costs were internalized, honoring the Rio Declaration, feed prices would double. In contrast, the future composition of pig feed will increase the direct price by only 0.8%, while the external cost decreases by only 0.3%.

Abstract: The objective of this study was to assess the influence of the hydraulic retention time (HRT) and the pH on the fermentative hydrogen production from a food industry waste (FIW), in a continuous stirred tank bioreactor. Thus, hydrogen production was investigated for HRTs of 12, 8, 6 and 4 h and the results showed a long and stable reactor operation with high hydrogen content in the gas phase and high hydrogen production rates. The optimal HRT was found to be in the range between 6 and 12 h, corresponding to hydrogen yields of 96.27 ± 3.36 and 101.75 ± 3.71 L H2/kg FIW for 12 and 6 h, respectively. In the sequel, the effect of the pH (in the range 5–5.9) was investigated, by changing the buffer solution (BS) components, while the HRT value was maintained at 12 h. As anticipated, the results showed that the operating pH had a significant influence on hydrogen production rates and yields. Characterization of the microbial community was performed at various pH values, giving thus a deeper insight to the well-established hydrogen production process from FIW, since the possible biochemical pathways followed by the microbial consortium, under different operational conditions were elucidated.

Abstract: International audience; This chapter gives a general view of various spectroscopic and electron microscopic techniques that are common and increasingly used for the physiochemical characterization of fuel cell materials. The measuring principle of the X-ray photoelectron spectroscopy (XPS), the scanning electron microscopy (SEM), the transmission electron microscopy (TEM), the atomic force microscopy (AFM), the infrared (IR) spectroscopy, and the Raman spectroscopy method are simplified and described by a selected example for each characterization method. The gained insights from the structure, morphology, and surface analyses of individual fuel cell components (e.g., membrane, catalyst, support material, etc.) are used for performance improvement to drastically enhance the power of the respective fuel cell system.

Abstract: Two new neutral fac-[Re(CO)3(phen)L] compounds (1,2), with phen = 1,10-phenanthroline and L = O2C(CH2)5CH3 or O2C(CH2)4C≡CH, were synthetized in one-pot procedures from fac-[Re(CO)3(phen)Cl] and the corresponding carboxylic acids, and were fully characterized by IR and UV-Vis absorption spectroscopy, 1H- and 13C-NMR, mass spectrometry and X-ray crystallography. The compounds, which display orange luminescence, were used as probes for living cancer HeLa cell staining. Confocal microscopy revealed accumulation of both dyes in mitochondria. To investigate the mechanism of mitochondrial staining, a new non-emissive compound, fac-[Re(CO)3(phen)L], with L = O2C(CH2)3((C5H5)Fe(C5H4), i.e., containing a ferrocenyl moiety, was synthetized and characterized (3). 3 shows the same mitochondrial accumulation pattern as 1 and 2. Emission of 3 can only be possible when ferrocene-containing ligand dissociates from the metal center to produce a species containing the luminescent fac[Re(CO)3(phen)]+ core. The release of ligands from the Re center was verified in vitro through the conjugation with model proteins. These findings suggest that the mitochondria accumulation of compounds 1–3 is due to the formation of luminescent fac-[Re(CO)3(phen)]+ products, which react with cellular matrix molecules giving secondary products and are uptaken into the negatively charged mitochondrial membranes. Thus, reported compounds feature a rare dissociation-driven mechanism of action with great potential for biological applications. The X-ray single-crystal diffraction studies were carried out at the Biological and Chemical Research Centre, University of Warsaw, established within the project co-financed by European Union from the European Regional Development Fund under the Operational Programme ‘Innovative Economy’, 2007–2013. Abstract: [Background] The fungal genus Aspergillus is of critical importance to humankind. Species include those with industrial applications, important pathogens of humans, animals and crops, a source of potent carcinogenic contaminants of food, and an important genetic model. The genome sequences of eight aspergilli have already been explored to investigate aspects of fungal biology, raising questions about evolution and specialization within this genus., [Results] We have generated genome sequences for ten novel, highly diverse Aspergillus species and compared these in detail to sister and more distant genera. Comparative studies of key aspects of fungal biology, including primary and secondary metabolism, stress response, biomass degradation, and signal transduction, revealed both conservation and diversity among the species. Observed genomic differences were validated with experimental studies. This revealed several highlights, such as the potential for sex in asexual species, organic acid production genes being a key feature of black aspergilli, alternative approaches for degrading plant biomass, and indications for the genetic basis of stress response. A genome-wide phylogenetic analysis demonstrated in detail the relationship of the newly genome sequenced species with other aspergilli., [Conclusions] Many aspects of biological differences between fungal species cannot be explained by current knowledge obtained from genome sequences. The comparative genomics and experimental study, presented here, allows for the first time a genus-wide view of the biological diversity of the aspergilli and in many, but not all, cases linked genome differences to phenotype. Abstract: International audience; The use of 2-pyridinealdoxime (paoH), methyl 2-pyridyl ketone oxime (mepaoH), phenyl 2-pyridyl ketone oxime (phpaoH) and pyridine-2-amidoxime (NH2paoH) for the synthesis of dinuclear CoIII/DyIII complexes is described in the absence or presence of an external base. Complexes [CoDy(pao)3(NO3)3] (1), [CoDy(mepao)3(NO3)3] (2), [CoDy(phpao)3(NO3)3] (3) and [CoDy(NH2pao)3(NO3)3]·3MeOH (4·3MeOH) have been isolated and their structures have been determined by single-crystal X-ray crystallography. The complexes crystallize in non-centrosymmetric (2, 3) or centrosymmetric (1, 4·3MeOH) trigonal space groups and form a family of triply-oximate bridged dinuclear Co(III)–Dy(III) complexes. The crystals of 1, 3 and 4·3MeOH contain mixtures of Δ and Λ enantiomers, whereas complex 2 is enantiomerically pure (Λ). A 3-fold crystallographic axis (C3) passes through two metal ions in all complexes. The low-spin CoIII and DyIII ions are bridged by three oximate groups belonging to the η1:η1:η1:μ 2-pyridyloximate ligands. The CoIII centre is octahedrally coordinated by the six nitrogen atoms of the deprotonated organic ligands in a facial arrangement. The DyIII centre is bound to an O9 set of donor atoms, its coordination sphere being completed by three bidentate chelating nitrato groups. The coordination polyhedron around DyIII in 1 is best described as the Johnson tricapped trigonal prism, while the coordination geometries of the DyIII centres in 2, 3 and 4·3MeOH are best described as consisting of spherical tricapped trigonal prismatic coordination polyhedra. The spectroscopic data of the complexes are also reported and discussed in the infra-red region in terms of the coordination modes of the ligands involved. The magnetic properties of these complexes were studied between 300 and 1.8 K revealing mainly the depopulation of the DyIIImj sublevels of the ground 6H15/2 state. The intrinsic magnetic anisotropy of the DyIII centers is clearly observed by the non-superimposed magnetization (M) versus H/T data, but single-molecule magnet (SMM) properties were detected only for the mepao−-containing complex 2. The origin of these properties in 2 is critically discussed and supported by computational studies.

Abstract: We are grateful to the proteomics community for sharing their experiences from their meeting “The future of proteomics in ELIXIR” on March 1–2 2017 in Tübingen, allowing us to build on this and organise our workshop as a one-day event.The meeting was funded by PhenoMeNal, European Commission's Horizon2020 programme, grant agreement number 654241; Metabolomics, the youngest of the major omics technologies, is supported by an active community of researchers and infrastructure developers across Europe. To coordinate and focus efforts around infrastructure building for metabolomics within Europe, a workshop on the "Future of metabolomics in ELIXIR" was organised at Frankfurt Airport in Germany. This one-day strategic workshop involved representatives of ELIXIR Nodes, members of the PhenoMeNal consortium developing an e-infrastructure that supports workflow-based metabolomics analysis pipelines, and experts from the international metabolomics community. The workshop established metabolite identification as the critical area, where a maximal impact of computational metabolomics and data management on other fields could be achieved. In particular, the existing four ELIXIR Use Cases, where the metabolomics community - both industry and academia - would benefit most, and which could be exhaustively mapped onto the current five ELIXIR Platforms were discussed. This opinion article is a call for support for a new ELIXIR metabolomics Use Case, which aligns with and complements the existing and planned ELIXIR Platforms and Use Cases

Abstract: International audience; An advanced study of a bioreactor system involving a Navier-Stokes based model has been accomplished. The model allows a more realistic impeller induced flow image to be combined with the Monod bioreaction kinetics reported previously. The time-course of gluconic acid production by Aspergillus niger strain is simulated at kinetic conditions proposed in the literature. The simulation is based on (1) a stepwise solution strategy resolving first the fluid flow field, further imposing oxygen mass transfer and bioreaction with subsequent analysis of flow interactions, and (2) a segregated solution of the model replacing the multiple iterations per grid cell with single iterations. The numerical results are compared with experimental data for the bioreaction dynamics and show satisfactory agreement. The model is used for assessment of the viscosity effect upon the bioreactor performance. A 10-fold viscosity rise results in 2-fold decrease of KLa and 25% decrease of the specific gluconic acid production rate. The model allows better understanding of the mechanism of the important bioprocess.

Abstract: Platinum, and platinum containing Yttrium (Y) species nanoparticles (NPs) supported by carbon black, Vulcan XC-72, oxidized multi-walled carbon nanotube, ox.MWCNT, pyridine functionalized multi-walled carbon nanotube, (ox.MWCNT)-Py, were prepared via carbonyl chemical route, followed by heat-treatment. X-ray diffraction (XRD) analyses showed, beside Pt fcc-phase, the presence of PtxY alloy in Pt-Y nanoobjects supported onto functionalized MWCNTs. X-ray photoelectron spectroscopy (XPS) revealed, essentially, that Pt surface was decorated by Y2O3; therefore, such nanoobjects were labeled Pt-Y. By analyzing the surface atomic ratio of Pt/N and Pt/Y in Pt-Y/(ox.MWCNT)-Py, it is suggested that Pt atoms interact with Y2O3, pyridine group, and Y nano-alloying Pt. The transmission electron microscopy (TEM) shows similar mean particle size values, in Pt-Y/Vulcan, Pt-Y/ox.MWCNT and Pt-Y/(ox.MWCNT)-Py, in opposition to Pt NPs supported onto Vulcan, ox.MWCNT and (ox.MWCNT). The surface electrochemistry demonstrated a unique behavior of Pt on Pt-Y/(ox.MWCNT)-Py with respect to other samples. The ORR kinetics of this catalyst was the highest among all the samples, revealing a synergistic effect of Y2O3, pyridine functionalization, and nano-alloyed Y alloyed on Pt toward ORR.

Abstract: International audience; Lignocellulose, the most abundant renewable carbon source on earth, is the logical candidate to replace fossil carbon as the major biofuel raw material. Nevertheless, the technologies needed to convert lignocellulose into soluble products that can then be utilized by the chemical or fuel industries face several challenges. Enzymatic hydrolysis is of major importance, and we review the progress made in fungal enzyme technology over the past few years with major emphasis on (i) the enzymes needed for the conversion of polysaccharides (cellulose and hemicellulose) into soluble products, (ii) the potential uses of lignin degradation products, and (iii) current progress and bottlenecks for the use of the soluble lignocellulose derivatives in emerging biorefineries.

Abstract: Polyphenols are secondary metabolites of plants and are broadly distributed in fruits and vegetables. It is demonstrated that these compounds act as strong antioxidants which determines a variety of their medicinal properties. Wastes of black chokeberry after juice recovery were used to investigate the optimal conditions for maximal yield of polyphenols applying solid-liquid extraction. Parameters such as temperature, medium acidity and type of solvent were varied. Total polyphenol content was assayed according to the Folin-Ciocalteu colorimetric reaction method. The results obtained demonstrated that water and water-ethanol mixtures were suitable for polyphenols extraction from black chokeberry wastes. The increase in temperature, regardless of the solvent, led to increasing polyphenol content in the extracts, reaching 7700 mg/L GAE with 50 % ethanol at ebullition, while acidity had clearly less effect on polyphenols extraction.

Abstract: When properly designed, pretreatments may enhance the methane potential and/or anaerobic digestion rate, improving digester performance. This paper aims at providing some guidelines on the most appropriate pretreatments for the main feedstocks of biogas plants. Waste activated sludge was firstly investigated and implemented at full-scale, its thermal pretreatment with steam explosion being most recommended as it increases the methane potential and digestion rate, ensures sludge sanitation and the heat needed is produced on-site. Regarding fatty residues, saponification is preferred for enhancing their solubilisation and bioavailability. In the case of animal by-products, this pretreatment can be optimised to ensure sterilisation, solubilisation and to reduce inhibition linked to long chain fatty acids. With regards to lignocellulosic biomass, the first goal should be delignification, followed by hemicellulose and cellulose hydrolysis, alkali or biological (fungi) pretreatments being most promising. As far as microalgae are concerned, thermal pretreatment seems the most promising technique so far.

Abstract: New particle formation in the atmosphere produces around half of the cloud condensation nuclei that seed cloud droplets. Such particles have a pivotal role in determining the properties of clouds and the global radiation balance. Dunne et al. used the CLOUD (Cosmics Leaving Outdoor Droplets) chamber at CERN to construct a model of aerosol formation based on laboratory measured nucleation rates. They found that nearly all nucleation involves either ammonia or biogenic organic compounds. Furthermore in the present day atmosphere cosmic ray intensity cannot meaningfully affect climate via nucleation.Science this issue p. 1119Fundamental questions remain about the origin of newly formed atmospheric aerosol particles because data from laboratory measurements have been insufficient to build global models. In contrast gas phase chemistry models have been based on laboratory kinetics measurements for decades. We built a global model of aerosol formation by using extensive laboratory measurements of rates of nucleation involving sulfuric acid ammonia ions and organic compounds conducted in the CERN CLOUD (Cosmics Leaving Outdoor Droplets) chamber. The simulations and a comparison with atmospheric observations show that nearly all nucleation throughout the present day atmosphere involves ammonia or biogenic organic compounds in addition to sulfuric acid. A considerable fraction of nucleation involves ions but the relatively weak dependence on ion concentrations indicates that for the processes studied variations in cosmic ray intensity do not appreciably affect climate through nucleation in the present day atmosphere.U http://science.sciencemag.org/content/sci/354/6316/1119.full.pdf
