1. Energy allocation trade-offs between life-history traits in the Mediterranean sardine: an ecophysiological approach

Abstract: International audience; Since 2008, there has been a major decrease in the numbers of old and large sardines in the Gulf of Lions, which has had a major effect on regional fisheries. A bottom-up process involving a shift in diet towards smaller planktonic prey has been suggested as the main driver of this development. Yet, the reproductive capacities of the sardines have not changed, suggesting potential modifications in energy allocation trade-offs. Whether this could also affect maintenance, in particular at the end of the winter reproductive period, and explain the lower adult survival and the disappearance of older individuals remains unclear. We therefore experimentally investigated the consequences of seasonal food availability (summer vs. winter) on life-history traits and energy allocation trade-offs at the individual and population levels. Our results indicate that food resources during summer had a major effect on energy reserves and growth, limiting the maximum size and body condition reached at the end of reproduction. In addition, food restrictions during growth and/or reproduction periods led to physiological costs mediated by increased oxidative damage. Mediterranean sardines did not show any ability for compensatory growth and did not appear to be capital breeders. Instead, they displayed individual differences in coping with physiological constraints and displayed various life-history strategies regardless of food availability. We highlighted 3 main individual energy allocation strategies: (1) preferential allocation to body condition or (2) to growth, or (3) simultaneous allocation to reproduction and growth. These issues are key, as climate change is expected to favour smaller phytoplankton, which might amplify the deterioration in the condition of pelagic fish.

Abstract: International audience; Recent work has shown that evaluating functional trait distinctiveness, the average trait distance of a species to other species in a community offers promising insights into biodiversity dynamics and ecosystem functioning. However, the ecological mechanisms underlying the emergence and persistence of functionally distinct species are poorly understood. Here, we address the issue by considering a heterogeneous fitness landscape whereby functional dimensions encompass peaks representing trait combinations yielding positive population growth rates in a community. We identify four ecological cases contributing to the emergence and persistence of functionally distinct species. First, environmental heterogeneity or alternative phenotypic designs can drive positive population growth of functionally distinct species. Second, sink populations with negative population growth can deviate from local fitness peaks and be functionally distinct. Third, species found at the margin of the fitness landscape can persist but be functionally distinct. Fourth, biotic interactions (positive or negative) can dynamically alter the fitness landscape. We offer examples of these four cases and guidelines to distinguish between them. In addition to these deterministic processes, we explore how stochastic dispersal limitation can yield functional distinctiveness. Our framework offers a novel perspective on the relationship between fitness landscape heterogeneity and the functional composition of ecological assemblages.

Abstract: International audience; Research on recruitment variability has gained momentum in the last years, undoubtedly due to the many unknowns related to climate change impacts. Knowledge about recruitment—the process of small, young fish transitioning to an older, larger life stage—timing and success is especially important for commercial fish species, as it allows predicting the availability of fish and adapting fishing practices for its sustainable exploitation. Predicting tools for determining the combined effect of temperature rise and food quality and quantity reduction (two expected outcomes of climate change) on early-life history traits of fish larvae are valuable for anticipating and adjusting fishing pressure and policy. Here we use a previously published and validated dynamic energy budget (DEB) model for the common sole (Solea solea) and adapt and use the same DEB model for the Senegalese sole (S. senegalensis) to predict the effects of temperature and food availability on Solea spp. early life-history traits. We create seven simulation scenarios, recreating RCP 4.5 and 8.5 Intergovernmental Panel on Climate Change (IPCC) scenarios and including a reduction in food availability. Our results show that temperature and food availability both affect the age at metamorphosis, which is advanced in all scenarios that include a temperature rise and delayed when food is limited. Age at puberty was also affected by the temperature increase but portrayed a more complex response that is dependent on the spawning (batch) period. We discuss the implications of our results in a climate change context.

Abstract: Aquatic ecosystems can exhibit seasonal variation in resource availability and animals have evolved to cope with the associated caloric restriction. During winter in the NW Mediterranean Sea, the European sardine Sardina pilchardus naturally experiences caloric restriction owing to a decrease in the diversity and quantity of plankton. However, ongoing global warming has had deleterious effects on plankton communities such that food shortages may occur throughout the year, especially under warm conditions in the summer. We investigated the interactive effects of temperature and food availability on sardine metabolism by continuously monitoring whole-animal respiration of groups of control (fed) and food-deprived sardines over a 60-day experiment in winter (12°C) or summer (20°C) conditions under natural photoperiod. In addition, we measured mitochondrial respiration of red muscle fibres, biometric variables and energy reserves of individuals sampled at 30 and 60 days. This revealed that winter food deprivation elicits energy saving mechanisms at whole animal and cellular levels by maintaining a low metabolism to preserve energy reserves, allowing high levels of survival. By contrast, despite energy saving mechanisms at the mitochondrial level, whole animal metabolic rate was high during food deprivation in summer, causing increased consumption of energy reserves at the muscular level and high mortality after 60 days. Furthermore, a 5-day re-feeding did not improve survival, and mortalities continued, suggesting that long-term food deprivation at high temperatures causes profound stress in sardines that potentially impairs nutrient absorption.

Abstract: Epigenetic pathways are essential in different biological processes and in phenotype-environment interactions in response to different stressors and they can induce phenotypic plasticity. They encompass several processes that are mitotically and, in some cases, meiotically heritable, so they can be transferred to subsequent generations via the germline. Transgenerational Epigenetic Inheritance (TEI) describes the phenomenon that phenotypic traits, such as changes in fertility, metabolic function, or behavior, induced by environmental factors (e.g., parental care, pathogens, pollutants, climate change), can be transferred to offspring generations via epigenetic mecha-nisms. Investigations on TEI contribute to deciphering the role of epigenetic mechanisms in adaptation, adver-sity, and evolution. However, molecular mechanisms underlying the transmission of epigenetic changes between generations, and the downstream chain of events leading to persistent phenotypic changes, remain unclear. Therefore, inter-, (transmission of information between parental and offspring generation via direct exposure) and transgenerational (transmission of information through several generations with disappearance of the triggering factor) consequences of epigenetic modifications remain major issues in the field of modern biology. In this article, we review and describe the major gaps and issues still encountered in the TEI field: the general challenges faced in epigenetic research; deciphering the key epigenetic mechanisms in inheritance processes; identifying the relevant drivers for TEI and implement a collaborative and multi-disciplinary approach to study TEI. Finally, we provide suggestions on how to overcome these challenges and ultimately be able to identify the specific contribution of epigenetics in transgenerational inheritance and use the correct tools for environmental science investigation and biomarkers identification.

Challenges such as estimating poverty indicators (e.g. wealth index levels) from remote sensing imagery, requiring the use of huge volumes of data across different geographic locations, would be impossible without the use of DL technology. To test the reproducibility of DL experiments, we report a review of the reproducibility of three DL experiments which analyse visual indicators from satellite and street imagery. For each experiment, we identify the challenges found in the datasets, methods and workflows used. As a result of this assessment we propose a checklist incorporating relevant FAIR principles to screen an experiment for its reproducibility. Based on the lessons learned from this study, we recommend a set of actions aimed to improve the reproducibility of such experiments and reduce the likelihood of wasted effort. We believe that the target audience is broad, from researchers seeking to reproduce an experiment, authors reporting an experiment, or reviewers seeking to assess the work of others. We build on the work of others and add recommendations organized by (i) the quality of the dataset (and associated metadata), (ii) the Deep Learning methodology, (iii) the implementation methodology, and the infrastructure used. To our knowledge, this is the firstinitiative of its kind to address the problem of reproducibility in remote sensing imagery and Deep Learning problems for real-world tasks. We hope this paper lowers the barrier to entry for the Deep Learning community to improve research. Following the lifecycle mantra: reproduce!, then replicate! With the goal of improving reproducibility!

Abstract: International audience; The recent progress and cost reduction of genotyping technologies allows for the implementation of genomic selection (GS) on more and more cultivated species. In this study, we explore the genomic determinism of commercial traits and test the effectiveness and the possible cost reduction of GS in breeding programs of the cupped oyster Crassostrea gigas. Two populations of more than 1000 individuals have been phenotyped and genotyped for 40,000 SNP (Guitierez et al., 2017). Heritability was estimated to be moderate for commercial traits of interest (between 0.19 and 0.34). The accuracy of the genomic prediction models outperformed the classical selection on pedigree by 22 to 55%. A limited linkage disequilibrium (LD) level (less than 0.1) was observed. These results suggest that the use of GS in oyster breeding can improve the selection of breeding candidates to enhance commercial traits but need a specific account and exploration of the very low LD.

Abstract: International audience; L’objectif général du projet EpiCOOL est d’étudier les conséquences du stockage au froid (3°C) des œufs embryonnés de truite arc-en-ciel, l’espèce piscicole majeure de la filière française. En effet, des études récentes ont montré que l’exposition précoce à des stimuli environnementaux (tels que l’hypoxie ou la température) pouvait avoir un impact sur la physiologie, la croissance, le métabolisme et la nutrition des poissons à plus ou moins long terme. Plusieurs mécanismes peuvent être sous-jacents à cette programmation, parmi eux les modifications des patrons d’expression de gènes et les régulations épigénétiques comme par exemple la méthylation de l’ADN. Dans ce projet, nous testerons donc l’effet d’un passage des œufs au stade oeillé à basse température (3°C au lieu de 11°C) pendant 15 jours sur plusieurs caractères d’intérêt aquacole, à savoir les performances zootechniques (survie, croissance et malformations), le métabolisme intermédiaire, le développement du muscle et les qualités, ainsi que la résistance à des stress ultérieurs. Nous essaierons également de comprendre par quels mécanismes moléculaires l’exposition précoce au froid peut impacter la physiologie des poissons ultérieurement, en analysant les patrons d’expression génique et la méthylation de l’ADN (approches LUMA et RRBS). La finalité est d’utiliser la programmation précoce comme levier pour mieux maîtriser les performances des animaux à long terme. Ce projet se basera sur l’utilisation d’un modèle biologique tout à fait pertinent, deux lignées expérimentales divergentes pour la teneur en lipides du muscle : lignée grasse (LG) et lignée maigre (LM). En effet, elles ont montré une utilisation différente des aliments et possèdent un métabolisme intermédiaire et énergétique bien différencié. Il est donc possible qu’elles réagissent différemment à l’effet du froid pendant l’incubation. Abstract: In the Gulf of Lions, small pelagic fish have shown reduced body size and body condition after 2007 that would result from changes in zooplankton community. We therefore examined zooplankton density, body size, and taxonomic composition at the closest long-term monitoring station (1995–2019): the coastal Point-B. To cover a broader spectrum of zooplankton community, samples obtained from two nets, the WP2 (200 µm mesh size) and the Regent (690 µm), were analysed with the imaging Zooscan method. One important result was the high stability through time of the zooplankton community. No long-term monotonous trends in density, size, and taxonomic composition were detected. Interannual variations in zooplankton size and density were not significantly correlated to any environmental variable, suggesting the possible importance of biotic interactions. Still, an increase in temperature was followed by a sharp decrease of zooplankton density in 2015, after which only gelatinous groups recovered. No change in the zooplankton community was detected around 2007 to support bottom-up control on small pelagic fish. Whether this derives from different local processes between the Gulf of Lions and the Ligurian Sea cannot be excluded, highlighting the need for simultaneous monitoring of different ecosystem compartments to fully understand the impact of climate change.

Abstract: International audience; Microplastics (MPs), widely present in aquatic ecosystems, can be ingested by numerous organisms, but their toxicity remains poorly understood. Toxicity of environmental MPs from 2 beaches located on the Guadeloupe archipelago, Marie Galante (MG) and Petit-Bourg (PB) located near the North Atlantic gyre, was evaluated. A first experiment consisted in exposing early life stages of zebrafish (Danio rerio) to MPs at 1 or 10 mg/L. The exposure of early life stages to particles in water induced no toxic effects except a decrease in larval swimming activity for both MPs exposures (MG or PB). Then, a second experiment was performed as a chronic feeding exposure over 4 months, using a freshwater fish species, zebrafish, and a marine fish species, marine medaka (Oryzias melastigma). Fish were fed with food supplemented with environmentally relevant concentrations (1% wet weight of MPs in food) of environmental MPs from both sites. Chronic feeding exposure led to growth alterations in both species exposed to either MG or PB MPs but were more pronounced in marine medaka. Ethoxyresorufin-O-deethylase (EROD) and acetylcholinesterase (AChE) activities were only altered for marine medaka. Reproductive outputs were modified following PB exposure with a 70 and 42% decrease for zebrafish and marine medaka, respectively. Offspring of both species (F1 generation) were reared to evaluate toxicity following parental exposure on unexposed larvae. For zebrafish offspring, it revealed premature mortality after parental MG exposure and parental PB exposure produced behavioural disruptions with hyperactivity of F1 unexposed larvae. This was not observed in marine medaka offspring. This study highlights the ecotoxicological consequences of short and long-term exposures to environmental microplastics relevant to coastal marine areas, which represent essential habitats for a wide range of aquatic organisms.

Abstract: International audience; There is limited scientific evidence on the real impact of selective breeding in aquaculture on the medium term, while the composition of aquafeeds is rapidly evolving towards plant-based raw materials. We compared a rainbow trout line selected in freshwater for fillet production (improved growth, carcass yield and fillet fat) for ten generations (G10) with an unselected control line from the same base population (G0). We crossed G10 and G0 neomales to the same G10 females, thus creating a Selected and a Control group expected to diverge by half the true difference between G0 and G10. Those were grown to 1.6 kg, and two feeds were compared across the two lines from 264 to 374 days post-hatching. One was a commercial standard, the second was a "future" feed devoid of fishmeal, fish oil and soy-based products, with microalgae as a source of docosahexaenoic acid (DHA). After doubling the difference between the Selected and the Control to estimate the true performance of G0, we saw that G10 was improved relative to G0 for body weight (+61%), feed conversion ratio (− 17 to − 20%), fillet fat (+28-53%) and carcass yield (+4.2%), but not for fillet yield. Survival was not affected by selection. Both feeds had a similar performance in terms of growth, but the future feed showed a higher FCR, probably due to a feed intake measurement issue. Fish had a good EPA+DHA content (>1.2 g/100 g wet weight) with both feeds, partly linked to endogenous synthesis of these fatty acids. There was little if any genotype by feed interaction. This study shows that selective breeding can produce fast growing, feed efficient and thus provide opportunity for more sustainable fish culture. We showed that highly nutritious fish can be produced with good growth performance without using any fish meal, fish oil or soy-based product.

Abstract: Climate change is expected to profoundly affect key food production sectors, including fisheries and agriculture. However, the potential impacts of climate change on these sectors are rarely considered jointly, and when they are, it is often at a national scale, which can mask substantial variability in how communities will be affected. Here, we combine socioeconomic surveys and intersectoral multi-model simulation outputs to conduct a sub-national analysis of the potential impacts of climate change on fisheries and agriculture in 72 coastal communities across five Indo-Pacific countries. Our study reveals three key findings: First, we find that the overall potential losses to fisheries is higher than potential losses to agriculture, but there is substantial within-country variability. Second, while more than two-thirds of locations will bear a double burden of potential losses to both fisheries and agriculture simultaneously, mitigation could reduce the proportion of places facing a double burden. Third, lower socioeconomic status communities are more likely to experience potential impacts than higher socioeconomic status communities.

Abstract: International audience; High levels of ionizing radiation (IR) are known to induce neurogenesis defects with harmful consequences on brain morphogenesis and cognitive functions, but the effects of chronic low to moderate dose rates of IR remain largely unknown. In this study, we aim at defining the main molecular pathways impacted by IR and how these effects can translate to higher organizational levels such as behavior. Adult zebrafish were exposed to gamma radiation for 36 days at 0.05 mGy/h, 0.5 mGy/h and 5 mGy/h. RNA sequencing was performed on the telencephalon and completed by RNA in situ hybridization that confirmed the upregulation of oxytocin and cone rod homeobox in the parvocellular preoptic nucleus. A dose rate-dependent increase in differentially expressed genes (DEG) was observed with 27 DEG at 0.05 mGy/h, 200 DEG at 0.5 mGy/h and 530 DEG at 5 mGy/h. Genes involved in neurotransmission, neurohormones and hypothalamic-pituitary-interrenal axis functions were specifically affected, strongly suggesting their involvement in the stress response behavior observed after exposure to dose rates superior or equal to 0.5 mGy/h. At the individual scale, hypolocomotion, increased freezing and social stress were detected. Together, these data highlight the intricate interaction between neurohormones (and particularly oxytocin), neurotransmission and neurogenesis in response to chronic exposure to IR and the establishment of anxiety-like behavior.

Abstract: International audience; High-resolution multibeam sonar allows estimating movements of pelagic fish schools at short range. Taking advantage of this methodology, we calculated a Straightness Index (SI) to quantify the proportion of schools migrating actively from those residents in lagoon channels. This information enhances our knowledge of both fish school displacements and migration processes, which are essential to improve our understanding of ecosystem functioning. Most fish schools (65%) exhibited a SI value demonstrating oriented swimming behavior through the channels displayed by schools reaching the sea during fall migration. This trend appears as an intrinsic property of school movements, allowing monitoring of the school migration process in a channel to provide information for manager vs. fishing regulation measures or lagoon planning. The result strengthens the ‘multi-transit’ hypothesis, as 35% of schools show sinuous trajectories representative of schools staying in the channel or displaying high exploratory behaviors. Lastly, the fish school Exploration Swimming Speed (ESS) was tested as a fishery-independent sampling method to evaluate the proportion of different fish species monitored using hydroacoustics. This approach demonstrates the interest in using swimming behavioral characteristics of fish schools for ecological and management purposes.

Abstract: International audience; The aim of the present work was to test the influence of juvenile oyster culture on benthic-pelagic coupling in the French Mediterranean Thau Lagoon. Although the period of juvenile growth induces the introduction of millions of juvenile oysters in the lagoon over a short duration, the effects on the water-column and on the benthic ecosystem are poorly known. Using a multiple ecological approach, water column parameters, sedimentation rates, sediment characteristics and benthic fluxes were monitored on three occasions during the oyster pre-growth period, from October to December, at two sites inside the farming area and two sites outside the farming area that served as reference. In the water column, results showed a significant lower ratio between total phytoplankton biomass (chlorophyll-a) and degraded pigments (pheopigment), a significant increase in the contribution of phytoplankton containing chlorophyll-b (ie chlorophytes) to total phytoplankton biomass and a significant decrease in the contribution of phytoplankton containing chlorophyll-c (mainly diatoms) to the total phytoplankton biomass at farm sites, attributed to the grazing pressure caused by juvenile oysters on large particles, as described for adult oysters. No significant effect was observed at the benthic interface during this period, due to the dispersion of the small quantities of biodeposit produced by juveniles in the low water temperature conditions. A multivariate approach supported the effect of juvenile oysters on the water column and revealed a trend in benthic conditions with farm sites being distinct from the reference ones. The long farming history of the lagoon could have shaped sediment properties such that farming areas maintain different benthic conditions.

Abstract: Despite the importance of marine megafauna on ecosystem functioning, their contribution to the oceanic carbon cycle is still poorly known. Here, we explored the role of baleen whales in the biological carbon pump across the southern hemisphere based on the historical and forecasted abundance of five baleen whale species. We modelled whale-mediated carbon sequestration through the sinking of their carcasses after natural death. We provide the first temporal dynamics of this carbon pump from 1890 to 2100, considering both the effects of exploitation and climate change on whale populations. We reveal that at their pre-exploitation abundance, the five species of southern whales could sequester 4.0 × 10 5 tonnes of carbon per year (tC yr −1 ). This estimate dropped to 0.6 × 10 5 tC yr −1 by 1972 following commercial whaling. However, with the projected restoration of whale populations under a RCP8.5 climate scenario, the sequestration would reach 1.7 × 10 5 tC yr −1 by 2100, while without climate change, recovered whale populations could sequester nearly twice as much (3.2 × 10 5 tC yr −1 ) by 2100. This highlights the persistence of whaling damages on whale populations and associated services as well as the predicted harmful impacts of climate change on whale ecosystem services.

Abstract: International audience; The sustainability of coral reef fisheries is jeopardized by complex and interacting socio-ecological stressors that undermine their contribution to food and nutrition security. Climate change has emerged as one of the key stressors threatening coral reefs and their fish-associated services. How fish nutrient concentrations respond to warming oceans remains unclear but these responses are probably affected by both direct (metabolism and trophodynamics) and indirect (habitat and species range shifts) effects. Climate-driven coral habitat loss can cause changes in fish abundance and biomass, revealing potential winners and losers among major fisheries targets that can be predicted using ecological indicators and biological traits. A critical next step is to extend research focused on the quantity of available food (fish biomass) to also consider its nutritional quality, which is relevant to progress in the fields of food security and malnutrition. Biological traits are robust predictors of fish nutrient content and thus potentially indicate how climate-driven changes are expected to impact nutrient availability within future food webs on coral reefs. Here, we outline future research priorities and an anticipatory framework towards sustainable reef fisheries contributing to nutrition-sensitive food systems in a warming ocean.

Abstract: International audience; For hundreds of years, the color diversity of Mollusca shells has been a topic of interest for humanity. However, the genetic control underlying color expression is still poorly understood in mollusks. The pearl oyster Pinctada margaritifera is increasingly becoming a biological model to study this process due to its ability to produce a large range of colors. Previous breeding experiments demonstrated that color phenotypes were partly under genetic control, and while a few genes were found in comparative transcriptomics and epigenetic experiments, genetic variants associated to the phenotypes have not yet been investigated. Here, we used a pooled-sequencing approach on 172 individuals to investigate color-associated variants on three color phenotypes of economic interest for pearl farming, in three wild and one hatchery populations. While our results uncovered SNPs targeting pigment-related genes already identified in previous studies, such as PBGD, tyrosinases, GST, or FECH, we also identified new colorrelated genes occurring in the same pathways, like CYP4F8, CYP3A4 and CYP2R1. Moreover, we identified new genes involved in novel pathways unknown to be involved in shell coloration for P. margaritifera, like the carotenoid pathway, BCO1. These findings are essential to possibly implement future breeding programs focused on individual selection for specific color production in pearl oysters and improve the footprint of perliculture on Polynesian lagoon by producing less, but with a better quality.

Abstract: Rainfall projections from the Coupled Model Intercomparison Project (CMIP) models are strongly tied to projected sea surface temperature (SST) spatial patterns through the “warmer-gets-wetter” mechanism. While these models consistently project an enhanced equatorial warming, they, however, indicate much more uncertain changes in zonal SST gradients. That translates into large uncertainties on rainfall projections. Here, we force an atmospheric model with synthetic SSTs whose zonal SST gradient changes span the range of CMIP5 uncertainties in the presence and in the absence of the robust equatorially enhanced warming. Our results confirm that projected rainfall changes are dominated by the effect of circulation changes, which are tied to SST through the “warmer-gets-wetter” mechanism. We show that SPCZ rainfall changes are entirely driven by the uncertain zonal SST gradient changes. The western equatorial Pacific rainfall increase is largely controlled by the robust enhanced equatorial warming for modest zonal SST gradient changes. However, for larger values, the effect of the zonal SST gradient change on rainfall projections becomes dominant due to nonlinear interactions with the enhanced equatorial warming. Overall, our study demonstrates that uncertainties in the zonal SST gradient changes strongly contribute to uncertainties in rainfall projections over both the South Pacific convergence zone and western equatorial Pacific. It is thus critical to reduce these uncertainties to produce more robust precipitation estimates.

Abstract: International audience; Branchial chambers constitute the main osmoregulatory site in almost all decapod crustaceans. However, few studies have been devoted to elucidate the cellular function of specific cells in every osmoregulatory structure of the branchial chambers. In decapod crustaceans, it is well-known that the osmoregulatory function is localized in specific structures that progressively specialize from early developmental stages while specific molecular mechanisms occur. In this study, we found that although the structures developed progressively during the larval and postlarval stages, before reaching juvenile or adult morphology, the osmoregulatory capabilities of Litopenaeus vannamei were gradually established only during the development of branchiostegites and epipodites, but not gills. The cellular structures of the branchial chambers observed during the larval phase do not present the typical ultrastructure of ionocytes, neither N a + /K +-ATPase expression, likely indicating that pleura, branchiostegites, or bud gills do not participate in osmoregulation. During early postlarval stages, the lack of N a + / K +-ATPase immunoreactivity of the ionocytes from the branchiostegites and epipodites suggests that they are immature ionocytes (ionocytes type I). It could be inferred from IIF and TEM results that epipodites and branchiostegites are involved in iono-osmoregulation from PL15, while gills and pleura do not participate in this function.

Abstract: International audience; In the northern Humboldt Current system (NHCS), the Peruvian anchovy (Engraulis ringens) constitutes the bulk of landings and has a significant socioeconomic contribution. Understanding the impact of environment on the early-life stages of anchovy and further population dynamics remains challenging. Climate variability at a variety of scales modulates currents velocity, temperature and food availability, impacting early-life stages drift, growth and survival. In order to investigate these impacts, we developed Ichthyop-DEB, an individual-based model including larval retention processes and a Dynamic Energy Budget (DEB) bioenergetic module for larval growth. First, we assessed the effect of hydrodynamic simulations horizontal resolution on simulated larval retention patterns using a recruitment age-criterion of 30 days. Then, we evaluated the impact of the following biological processes on simulated larval recruitment patterns: (i) a minimum size-criterion (2 cm), as opposed to a minimum age-criterion (30 days), to be considered as recruited, (ii) the upper larval thermal limit tolerance of the species, for which lab experiments are lacking, and (iii) a constant larval mortality rate. We found that using different resolutions of the hydrodynamic model (10 and 2 km) led to similar simulated larval retention patterns. Retention was highest when spawning occurred in the superficial layer (0–15 m) in austral winter and in the deepest considered layer (30–45 m) in summer. Coupling with the DEB model produced contrasted growth patterns on the continental shelf with a strong month-latitude interaction. Larval recruitment was strongest from 6° to 10° S in austral summer, largely contributing to the average seasonal pattern. Depending on the temperature correction function tested with the bioenergetic module, simulated larval recruitment could also be strong in the northernmost zone (2°–4°S), an area not known for abundant anchovy populations, which suggests a possible thermal growth limitation. Finally, sensitivity tests performed on larval growth limitation by food suggested a deficiency in food supply in the southernmost zone (18°–20°S).

23. European LIFE Projects Dedicated to Ecological Restoration in Mediterranean and Black Sea Coastal Lagoons

Abstract: International audience; This paper discusses how ecological restoration has been pursued through projects financed by L’Instrument Financier pour l’Environnement (LIFE) of the European Commission in Mediterranean and Black Sea coastal lagoon sites affiliated with the Natura 2000 network. While the LIFE programme started in 1992, the first project focusing on ecological restoration in a coastal lagoon setting in this eco-region was attributed in 1995. In total, 50% (27) of the 54 LIFE projects in the Mediterranean and Black Sea coastal lagoons comprised a worksite on ecological restoration. Eighteen finalized projects, all realized after 2008, have been sufficiently documented for our analysis. The ecological restoration works included (i) removing solid waste and alien invasive species, (ii) re-building lagoons, (iii) creating islets for bird colonies, (iv) restoring the hydrodynamics of the lagoons, and (v) restoring and protecting vegetation. The latter includes submerged aquatic vegetation in the lagoons, halophytes on tidal flats and in fringing salt marshes, freshwater marsh plants, and dune vegetation. Abandoned salt works (Salinas), originally created within the coastal lagoons or on their shoreline, represent significant areas that can be managed for conservation or restoration. Coastal lagoons are transitional waters, and successful restoration of water quality and aquatic communities must include the concept of the aquatic continuum. Combating eutrophication requires managing the watersheds of the lagoons to drastically decrease nutrient loadings. Unfortunately, these issues have only been marginally addressed by the LIFE projects, as they were too often limited by the perimeter of the Natura 2000 sites. In principle, the Water Framework Directive takes care of these issues and, according to an integrative vision, links them with the protected Natura 2000 sites. In practice, however, the LIFE projects and the water policies in the member states still suffer from sectorial approaches.

Abstract: International audience; Species of the genus Proteus are the cause of several infections and represent one of the microorganisms commonly involved in hospital infections. These infections are sometime difficult to treat because the antibiotic resistance phenomenon, which represents one of the greatest health challenges today. This study aimed at comparing the diversity, abundance and antimicrobial susceptibility of Proteus species isolated from hospital wastewater and Mfoundi River in Yaounde (Cameroon, Central Africa). The physicochemical parameters were measured using appropriate techniques while bacteria were isolated using standard methods and identified using the API 20E systems. The antibiogram tests were carried out using the Müller-Hinton antibiotic disc diffusion method. Antibiotics used belonged to the β-lactam, Quinolones and Aminoglycoside groups. The results obtained show that these waters are slightly alkaline (pH>7.5) and contain dissolved ions (electrical conductivity>600µS/cm; TDS>120mg/L). These waters host various Proteus species such as P. mirabilis, P. penneri and P. vulgaris, which were mostly represented in hospital wastewater. The prevalence of antimicrobial resistance varied with respect to the Proteus species and antibiotic groups. All Proteus strains were resistant to β-lactams and Quinolones. Besides, 41.8% of strains of isolated species were resistant to Gentamycin and 87.5% were sensitive to Amikacin. Most of the bacteria strains isolated in wastewater and surface water were resistant to all the antibiotics tested. Many bacterial strains tested were multi-resistant (82.76%). This multidrug resistance was more expressed in P. mirabilis and P. vulgaris species isolated from wastewater and upstream river. This represents a health risk for humans and the aquatic environment.

Abstract: Bivalves are regulators of coastal lagoons and provide a wide range of ecosystem services. However, coastal lagoons are sensitive to climate change. Our objective was to describe the drivers of the cascade of ecological events that occurred during a summer heatwave and which resulted in recruitment failure of the Pacific oyster Crassostrea gigas. Results show that elevated temperatures and salinity caused a shift in planktonic food availability toward smaller taxa. These trophic changes did not affect food accumulation by oyster larvae or their fatty acid composition but did affect post-metamorphosis success, with up to 24% fewer young metamorphosed postlarvae at some sites and no development of juveniles at all sites. This resulted in the failure of oyster recruitment and in the development of tubeworms, a trophic and spatial competitor that can better ingest small particles. This knowledge suggests that, in the context of marine heatwaves, the ecological limits of oyster larvae are narrower than their physiological limits.

Abstract: European Conference on Scientific Diving, Roscoff, FRA, 14-/05/2023 - 18/05/2023; International audience; The French National Committee for Scientific Diving (CNPS) takes on different tasks including acting as an observatory of occupational scientific diving practices and innovations (Thouzeau et al., 2019). Since 1991 in France, scientific diving has been recognized by law as an occupational sector and is therefore regulated with the aim to reduce the hyperbaric risk. Currently, French scientific diving encompasses many fields such as life sciences and ecology, geosciences, social & cultural sciences including archeology, health & food, engineering sciences, energy... Due to the existence of overseas territories - with France's maritime spaces representing the world's second largest exclusive economic zone - French territories display an extensive variety of submarine habitats. Furthermore, the historical richness of scientific diving in France has led the French scientific diving community to be involved in all oceans worldwide. All subaquatic ecosystems, from the polar regions to the tropical belt, from drowned karsts to freshwater and high altitude lakes, including mesocosms and artificial structures are studied by diving scientists. On top of the traditional diving methods (apnea, open circuit and hookah) scientific diving benefits in recent years from the use of closed-circuit rebreathers but also from combining CCR and saturation methods, which greatly enhanced the study of the mesophotic zones. In light of the diversity of environments, disciplines and scientific issues, scientific divers are continuously innovating to perform outstanding research. Abstract: Ecosystems and biodiversity across the world are being altered by human activities. Habitat modification and degradation is among the most important drivers of biodiversity loss. These modifications can have an impact on species behavior, which can in turn impact their mortality. With around 5 million tons fished yearly, tuna species represent more than 7 % of global marine fish capture, of which two third are captured by purse seine vessels. Because several pelagic fish species, such as tuna, associate with floating objects, fishers have started deploying their own floating objects – Drifting Fish Aggregating Devices (DFADs) – in the early 1990s to increase tuna catchability. Since then, the massive deployment of DFADs has modified tuna habitat, by increasing the density of floating objects, with potential consequences on tuna associative behavior. This use of DFADs by purse seine fisheries is a major concern and it offers an important case study to assess the impact of habitat modifications on species behavior and mortality. In this study we use an individual-based model, based on a correlated random walk calibrated on passive acoustic tagging data, to determine a general relationship between DFAD density and the time tuna spend between two associations with a DFAD. Using this general relationship and fisheries data in the Indian Ocean, we predict that the increase of floating object density, due to DFAD use, strongly increases the percentage of time tuna spend associated, which directly impacts tuna availability to fishers and fishing mortality. This modification of tuna associative behavior could also have indirect impacts on their fitness, by retaining tuna in areas detrimental to them or disrupting schooling behavior. Hence, there is an urgent need to further investigate DFAD impacts on tuna behavior, in particular taking social behavior into account, and to continue regulation efforts on DFAD use and deployments.

Abstract: Aim Coastal fishes have a fundamental role in marine ecosystem functioning and contributions to people, but face increasing threats due to climate change, habitat degradation and overexploitation. The extent to which human pressures are impacting coastal fish biodiversity in comparison with geographic and environmental factors at large spatial scale is still under scrutiny. Here, we took advantage of environmental DNA (eDNA) metabarcoding to investigate the relationship between fish biodiversity, including taxonomic and genetic components, and environmental but also socio-economic factors. Location Tropical, temperate and polar coastal areas. Time period Present day. Major taxa studied Marine fishes. Methods We analysed fish eDNA in 263 stations (samples) in 68 sites distributed across polar, temperate and tropical regions. We modelled the effect of environmental, geographic and socio-economic factors on α- and β-diversity. We then computed the partial effect of each factor on several fish biodiversity components using taxonomic molecular units (MOTU) and genetic sequences. We also investigated the relationship between fish genetic α- and β-diversity measured from our barcodes, and phylogenetic but also functional diversity. Results We show that fish eDNA MOTU and sequence α- and β-diversity have the strongest correlation with environmental factors on coastal ecosystems worldwide. However, our models also reveal a negative correlation between biodiversity and human dependence on marine ecosystems. In areas with high dependence, diversity of all fish, cryptobenthic fish and large fish MOTUs declined steeply. Finally, we show that a sequence diversity index, accounting for genetic distance between pairs of MOTUs, within and between communities, is a reliable proxy of phylogenetic and functional diversity. Main conclusions Together, our results demonstrate that short eDNA sequences can be used to assess climate and direct human impacts on marine biodiversity at large scale in the Anthropocene and can further be extended to investigate biodiversity in its phylogenetic and functional dimensions.

Abstract: International audience; Coastal ecosystems provide a wide range of ecosystem services (ES) subject to strong human pressure and are included in conservation policies that aim to increase their resilience. Implementing resilience measures requires knowledge of the public perceptions of social-ecological systems so that commitment to environmental protectionmay be enhanced. Few studies address public percepion of the evolution of social-ecological systems and integrate the diversity of ES (regulating, provisioning and cultural). This article is based on a survey of 476 inhabitants and deals with their perceptions of past (50 years) and future (+15 years) ES. It focuses on the Thau lagoon (French Mediterranean) that offers many ES and where managers prioritize traditional uses such as shellfish farming and fishing. Respondents’ answers were compared with the results of scientists’ and experts’ evaluations to assess the level of public knowledge. The results indicate consistency in the qualitative and quantitative responses of local residents concerning the long-term evolution of ES and show them to have a fairly sound knowledge. However, there are some differences in trends with substantial variation for several ES probably related to judgement or anchoring biases. Furthermore, a majority of local residents had a mixed perception of local structuring ES. This innovative approach to the perceptions of ES momentum suggests that improved conservation policies must: (i) take into account the different communication and awareness requirements of people and (ii) integrate local knowledge through dialogue.

Abstract: IntroductionWhile crucial to ensuring the production of accurate and high-quality data—and to avoid erroneous conclusions—data quality control (QC) in environmental monitoring datasets is still poorly documented.MethodsWith a focus on annual inter-laboratory comparison (ILC) exercises performed in the context of the French coastal monitoring SOMLIT network, we share here a pragmatic approach to QC, which allows the calculation of systematic and random errors, measurement uncertainty, and individual performance. After an overview of the different QC actions applied to fulfill requirements for quality and competence, we report equipment, accommodation, design of the ILC exercises, and statistical methodology specially adapted to small environmental networks (Results, Discussion, ConclusionThe examination of the temporal variations (2001–2021) in the repeatability, reproducibility, and trueness of the SOMLIT network over time confirms the essential role of ILC exercises as a tool for the continuous improvement of data quality in environmental monitoring datasets.

Abstract: This study introduces the concept of portfolios of distribution maps, which consist of the reduced set of empirical orthogonal maps that best explain spatial biomass distributions of a given species over time. The approach is demonstrated for the distributions of common octopus (Octupus vulgaris) off Mauritania over the last thirty years. The maps in the portfolio are the subset of empirical orthogonal maps that allowed to recover 60% of the spatiotemporal biomass distribution variance and whose temporal weights were significantly correlated with abundance. For octopus during the hot season, one single map explained half of the overall variance of the distribution data, while during the cold season, the portfolio of octopus distribution maps consisted of four maps, with the temporal weights of the second map being negatively correlated with upwelling intensity six months before. The size of each portfolio represents the number of distinct spatial patterns describing octopus spatial distributions. Assuming that specific but hidden processes explain each biomass spatial distribution of the portfolio, the size of a map portfolio might be interpreted as a proxy for system resilience. A small portfolio could reflect systems that are more fragile.

Abstract: International audience; Preservation of biodiversity and ecosystem services is critical for sustainable development and human well-being. However, an unprecedented erosion of biodiversity is observed and the use of plant protection products (PPP) has been identified as one of its main causes. In this context, at the request of the French Ministries responsible for the Environment, for Agriculture and for Research, a panel of 46 scientific experts ran a nearly 2-year-long (2020-2022) collective scientific assessment (CSA) of international scientific knowledge relating to the impacts of PPP on biodiversity and ecosystem services. The scope of this CSA covered the terrestrial, atmospheric, freshwater, and marine environments (with the exception of groundwater) in their continuity from the site of PPP application to the ocean, in France and French overseas territories, based on international knowledge produced on or transposable to this type of context (climate, PPP used, biodiversity present, etc.). Here, we provide a brief summary of the CSA's main conclusions, which were drawn from about 4500 international publications. Our analysis finds that PPP contaminate all environmental matrices, including biota, and cause direct and indirect ecotoxicological effects that unequivocally contribute to the decline of certain biological groups and alter certain ecosystem functions and services. Levers for action to limit PPP-driven pollution and effects on environmental compartments include local measures from plot to landscape scales and regulatory improvements. However, there are still significant gaps in knowledge regarding environmental contamination by PPPs and its effect on biodiversity and ecosystem functions and services. Perspectives and research needs are proposed to address these gaps.

Abstract: International audience; Previous studies suggest that the winter surface freshening in the southeastern Arabian Sea (SEAS) contributes to the development of very high Sea Surface Temperatures (SST) thereby influencing the following summer monsoon onset. Here, we use forced and coupled simulations with a regional ocean general circulation model to explore the SEAS Sea Surface Salinity (SSS) variability mechanisms and impact on the monsoon. Both configurations capture the main SEAS oceanographic features, and confirm that the winter SSS decrease results from horizontal advection of Bay of Bengal freshwater by the cyclonic circulation around India during fall. A coupled model sensitivity experiment where salinity has no effect on mixing indicates that the salinity stratification reduces the SEAS mixed layer cooling by vertical processes by 3 °C seasonally. Salinity however enhances mixed layer cooling by a similar amount through concentrating negative winter surface heat fluxes into a thinner mixed layer, resulting in no climatological impact on SST and summer monsoon rainfall. The Indian Ocean Dipole (IOD) is the main driver of the winter SEAS SSS interannual variability (r ~ 0.8). Salty anomalies generated in the western Bay of Bengal during fall by positive IOD events are indeed transported by the cyclonic climatological coastal circulation, reaching the SEAS in winter. By this time, warm IOD-induced SST anomalies in the SEAS are already decaying, and the SEAS SSS anomalies hence do not contribute to their development. Overall, our model results suggest a weak climatological and interannual impact of the SEAS winter freshening on local SST and following monsoon onset.

Abstract: Human-induced habitat modifications can severely impact the biology and behavior of wild species. Drifting Fish Aggregating Devices (DFADs), used by industrial purse seine tropical tuna fisheries, significantly increased the number of floating objects found in the open ocean, to which tropical tuna associate. This habitat change raised concerns over the risk of modifying the behavior and altering the biology of tuna and other associated species (the so-called ecological trap hypothesis). Relying on a time-series from 1987 to 2019 of more than 25,000 length-weight samples collected in the western Indian Ocean, we reject the hypothesis that the body condition (Le Cren’s relative condition factor Kn) of yellowfin tuna (Thunnus albacares) decreased concurrently with the increased number of DFADs. This result suggests the absence of negative long-term impacts of DFADs on the condition of tuna. As other factors may have counteracted possible negative effects of DFADs, we recommend a long-term monitoring of habitat, biological and behavioral parameters of tunas to detect any critical change.

Abstract: Substantial global population declines in pelagic sharks have led to the introduction of management and conservation measures, including gear restrictions and no-retention policies, to curb declines and encourage stock recovery. As the rate of discarding sharks increases, there is a growing need to understand prognostic factors that influence their post-release survival (PRS) outcomes. PRS was measured with survival pop-up satellite archival tags attached to shortfin mako (Isurus oxyrinchus) and silky sharks (Carcharhinus falciformis) released or discarded from pelagic tuna longline fishing vessels operating in the Western and Central Pacific Fisheries Commission Convention Area. In total, 117 tags were deployed on 60 mako and 57 silky sharks captured as bycatch during commercial pelagic longline fishing trips in New Zealand (n = 35), Fiji (n = 58), New Caledonia (n = 10) and the Republic of the Marshall Islands (n = 14). Mako engaged in long-distance movements between New Zealand, Australia, Fiji and New Caledonia, while silky sharks tagged in the Marshall Islands showed evidence of seasonal movements eastward. PRS was determined for 110 sharks (57 mako, 53 silky sharks). Most tagged sharks of both species were uninjured (89%) at capture and most sharks (88%) survived post-release until tag loss or the programmed pop-up date (60 days). However, when considering a complete fishing interaction (haulback, handling, release), PRS estimates were markedly reduced to 48.6% and 52.3% for mako and silky sharks, respectively. For both species, survivorship was greater in large (>150 cm fork length) uninjured sharks and sharks released with low shark length to trailing branchline ratios. While these findings suggest that retention bans offer sharks an increased chance of survival, continued efforts should be made to improve handling and release practices, reduce trailing gear and minimize pelagic shark bycatch.

Abstract: International audience; The connection between epipelagic and deep-sea mesopelagic realms controls a variety of ecosystem processes includ-ing oceanic carbon storage and the provision of harvestable fish stocks. So far, these two layers have been mostly ad-dressed in isolation and the ways they connect remain poorly understood. Furthermore, both systems are affected by climate change, exploitation of resources, and increasing pervasion of pollutants. Here we use bulk isotopes of delta 13C and delta 15N of 60 ecosystem components to evaluate the trophic linkage between epipelagic and mesopelagic ecosystems in warm oligotrophic waters. Additionally, we we conducted a comparison of isotopic niche sizes and overlaps across multiple species to evaluate how environmental gradients between epipelagic and mesopelagic ecosystems shape eco-logical patterns of resource use and competition between species. Our database comprises siphonophores, crustaceans, particulate organic matter collected at different depths. Through this wide taxonomic and trophic variety of epipelagic and mesopelagic species, we show that pelagic species access resources originating from different food sources, mostly autotrophic-based (epipelagics) and microbial heterotrophic-based (mesopelagics). This leads to a sharp trophic dis-similarity between vertical layers. Additionally, we show that trophic specialization increases in deep-sea species and argue that food availability and environmental stability are among the main drivers of this pattern. Finally, we dis-cuss how the ecological traits of pelagic species highlighted in this study can respond to human impacts and increase their vulnerability in the Anthropocene.

Abstract: Though fisheries have intensively used drifting fish aggregating devices (DFADs) over the last three decades to facilitate their catch of tropical tunas, assessing the consequences of the presence of DFADs at sea on tuna behaviour and biology is a challenge. The use of DFADs has resulted in a major increase in the number of floating objects, which are spatially heterogeneous at sea. To date, no scientific consensus exists regarding the effects of DFADs on the large-scale movements and behaviour of tuna, mainly due to the difficulty of disentangling the respective roles of DFADs and environmental factors. Some biological indices show that tuna condition is lower when associated to a floating object than in a free-swimming school. It is not possible, however, to elucidate whether this is the cause or result of the association, or if it affects the fitness of individuals in the long term. Further scientific progress would require (i) the collection of time series of indicators to monitor habitat change, individual behaviour, individual fitness and population dynamics, and (ii) experimental studies to identify the underlying behavioural and biological processes involved the associative behaviour. The extent of the modification of the surface habitat by the massive deployment of DFADs and the current uncertainty of the possible long-term consequences on the individual fitness and dynamics of tuna populations argue for the need for increased awareness of this issue by Regional Fisheries Management Organisations regulating tuna fishing.

Abstract: International audience; The Thau lagoon is a Mediterranean coastal lagoon used for shellfish farming. It is periodically affected by anoxia events that trigger oyster mortality. To investigate the effects of an anoxia event focussed on nutrient dynamics and the responses of the microbial planktonic communities a 13-day in situ experiment was performed in September 2020. Transparent mesocosms (270 L) were placed at a depth of 4 m, inserted in the sediment, and kept closed throughout the experiment. The experiment comprised three treatments: i) Natural environment (N), i.e. in the natural water outside the mesocosms containing a rope of 30 oysters (Crassostrea gigas), ii) Control mesocosm (C) filled with natural water with no oysters, and iii) Oyster mesocosm (O) filled with natural water containing a rope of 30 oysters. Oyster respiration in the oyster mesocosm depleted oxygen after 54 h. All the oysters from O mesocosm were dead after nine days and decomposition of their flesh combined with releases from the water-sediment interface increased dissolved inorganic nitrogen (dominated by ammonium), phosphates, and ∑H2S up to 390, 17 and 295 μmol·L−1, respectively. Phytoplankton biomass consequently increased by 20 (11.8 μg chlal −1) and abundance by 4.5 (186 × 106 cells·L1) dominated largely by green algae \textless5 μm. During the oyster mortality period (day 6 to day 9) high abundances of heterotrophic flagellates and large ciliate specimens were observed. This shift in the community towards small phytoplankton favours the microbial loop and is detrimental to shellfish farming. In a context of global warming in which the risk of anoxia is higher, the results of the present investigation demonstrate that anoxia triggers shellfish mortality and that the change in the plankton community disrupts the normal functioning of the ecosystem, causing serious financial losses. In this context, it is crucial to predict possible hypoxia and anoxia events using high frequency measurements of dissolved oxygen, by avoiding using shallow zones for oyster production and by reducing shellfish stocks, or by mechanically lifting the oysters out of the water during the night to reduce oxygen respiration in the ecosystem.

Abstract: International audience; With the growing interest in wireless medical implants, efficient and secure intra-body communication becomes mandatory. A promising technique is the Galvanic Coupling (GC) communication. This research area is in constant evolution but despite this, currently there is no complete miniaturized transceiver architecture solution proposed in the literature. In this paper, we present the first fully-miniaturized GC transceiver architecture based on off-the-shelf components considering implantability constrains such as size and power consumption. The transmitter consists of a micro-controller, a Direct Digital Synthesizer (DDS) for analog sine wave generation and an amplifier. The receiver is made of a two-stage analog amplification chain. The first stage is a instrumentation amplifier and the second stage is made of a operational amplifier (Op Amp). Two versions of the receiver has been designed with two instrumentation amplifiers. The design has been tested using a phantom, in a on-body to on-body and an implanted to implanted configurations. The proposed architecture is a compromise between implantation constraints (components area of 0.75 cm² and maximum consumption 18 mA) and maximum transmission frequency (800 kHz). The intra-body communication has been validated for various distances (up to 60 cm), four different electrodes relative orientations and in different settings (on body and intra-body).

Abstract: Human-induced climate change impacts the oceans, increasing their temperature, changing their circulation and chemical properties, and affecting marine ecosystems. Like most marine species, sole has a biphasic life cycle, where one planktonic larval stage and juvenile/adult stages occur in a different ecological niche. The year-class strength, usually quantified by the end of the larvae stage, is crucial for explaining the species’ recruitment. We implemented an experimental system for rearing larvae under laboratory conditions and experimentally investigated the effects of temperature and feeding frequencies on survival, development (growth), and metamorphosis success of S. solea larvae. Specific questions addressed in this work include: what are the effects of feeding regimes on larvae development? How does temperature impact larvae development? Our results highlight that survival depends on the first feeding, that the onset of metamorphosis varies according to rearing temperature and that poorly fed larvae take significantly longer to start (if they do) metamorphosing. Moreover, larvae reared at the higher temperature (a +4°C scenario) showed a higher incidence in metamorphosis defects. We discuss the implications of our results in an ecological context, notably in terms of recruitment and settlement. Understanding the processes that regulate the abundance of wild populations is of primary importance, especially if these populations are living resources exploited by humans.

Abstract: The blue shark Prionace glauca is a top predator with one of the widest geographic distributions of any shark species, yet classified as critically endangered in the Mediterranean Sea, and Near Threatened globally. Previous genetic studies did not reject the null hypothesis of a single global population across the worldwide species range. Blue shark situation was proposed as a possible archetype of the ‘grey zone of population differentiation’, coined to designate cases where population structure may be too recent or too faint to be detected using a limited set of markers. Here, blue shark samples collected throughout its global range were sequenced using a specific ddRAD method (DArTseq; Georges et al. 2018), which recovered 37,655 genome-wide single nucleotide polymorphisms (SNPs). Two main groups emerged, with Mediterranean Sea and Northern Atlantic samples significantly differentiated from the Indo-west Pacific samples. Significant pairwise FST values indicated further genetic differentiation within the Atlantic Ocean, and between the Atlantic Ocean and the Mediterranean Sea. Reconstruction of recent demographic history suggested the divergence between northern and southern oceanic populations emerged about 500 generations ago and revealed a drastic reduction in effective population size from a large ancestral population. Our results illustrate the power of high-density genome scans to detect population structure and reconstruct demographic history in highly migratory marine species. As the management of the blue shark fishery, either as target or as bycatch, does not account for this delineation, we strongly recommend that the results presented here be considered in future stock assessment and management plans.

Abstract: Despite recurrent emphasis on their ecological and economic roles, the importance of high-trophic levels on ocean carbon dynamics, through passive (fecal pellet production, carcasses) and active (vertical migration) processes, is still largely unexplored, notably under climate change scenarios. Additionally, high trophic levels impact the ecosystem dynamics through top-down effects on lower trophic levels, which might change under anthropogenic influence. Here we compare two simulations of a global biogeochemical-ecosystem model with and without feedbacks from large marine animals. We show that these large marine animals affect the evolution of low-trophic level biomasses, hence net primary production and most certainly ecosystem equilibrium, but seem to have little influence on the 21st century anthropogenic carbon uptake under the RCP8.5 scenario. These results provide new insights regarding the expectations for trophic amplification of climate change through the marine trophic chain and regarding the necessity to explicitly represent marine animals in Earth System Models.

Abstract: International audience; The purse seine fishery in the Mediterranean represents about 60% of the international catch for Atlantic Bluefin Tuna (Thunnus thynnus). Yet, tagging operations from this segment of the fisheries remain rare and despite its potential importance for management, several aspects related to the migratory behavior of Atlantic Bluefin Tuna from these areas remain unaddressed. In the present manuscript, we report the results of two tagging operations carried out on a commercial purse seiner during two consecutive years in the spawning ground around the Maltese islands in the Central Mediterranean Sea. During these operations, eight individuals were tagged and the results showed that the larger fish (> 200 cm) undertook large-scale migrations outside the Mediterranean, whereas smaller individuals did not. This study suggests that size might affect the migratory behavior of Atlantic Bluefin Tuna, and underlines the potential of large-scale tagging operations from spawning grounds to address scientific questions having significant management implications.

Abstract: International audience; Although published literature regarding the 5 species of marine turtle found along the continental African east coast has grown substantially over the last decades, a comprehensive synthesis of their status and ecology is lacking. Using a mixed methods approach, which combined an exhaustive literature review and expert elicitation, we assessed the distribution and magnitude of nesting, foraging areas, connectivity, and anthropogenic threats for these species in Somalia, Kenya, Tanzania, Mozambique, and South Africa. A complex pattern of nesting sites, foraging areas, and migration pathways emerged that identified areas of high importance in all 5 countries, although significant data gaps remain, especially for Somalia. Illegal take, bycatch, and loss of foraging and nesting habitat were identified as the most serious anthropogenic threats. Although these threats are broadly similar along most of the coast, robust data that enable quantification of the impacts are scarce. Experts identified regional strengths and opportunities, as well as impediments to turtle conservation. Topics such as legislation and enforcement, collaboration, local stakeholders, and funding are discussed, and future directions suggested. Given the projected growth in human population along the continental African east coast and expected accompanying development, anthropogenic pressures on turtle populations are set to increase. Stronger regional collaboration and coordination within conservation and research efforts are needed if current and future challenges are to be tackled effectively.

Abstract: WOS:000753551000001; International audience; In recent decades, the increase in terrestrial inputs to freshwater and coastal ecosystems, especially occurring at northern latitudes, has led to a process of water color darkening known as "brownification." To assess how brownification affects plankton community composition and functioning in northern coastal areas, an in situ mesocosm experiment using a highly colored humic substance to simulate a brownification event was performed in a North Atlantic bay (Hopavagen, Norway) in August 2019. Manual sampling for analyses of nutrient concentrations, phytoplankton pigments and zooplankton abundances was combined with high-frequency (every 15 min) monitoring of key environmental variables to investigate the response of the plankton community in terms of oxygen metabolism and community composition. In response to brownification, the oxygen gross primary production (GPP) and community respiration (R) slowed down significantly, by almost one-third. However, GPP and R both decreased to the same extent; thus, the oxygen metabolic balance was not affected. Moreover, the chlorophyll-a concentration significantly decreased under brownification, by 9% on average, and the chemotaxonomic pigment composition of the phytoplankton changed, indicating their acclimation to the reduced light availability. In addition, brownification seemed to favor appendicularians, the dominant mesozooplankton group in the mesocosms, which potentially contributed to lowering the phytoplankton biomass. In conclusion, the results of this in situ mesocosm experiment suggest that brownification could induce significant changes in phytoplankton and zooplankton community composition and significantly alter the overall oxygen metabolism of plankton communities in a northern Atlantic bay.

Abstract: WOS:000751877700001; International audience; The zebrafish Danio rerio is a teleost model species widely used in developmental genetics, biomedical studies, toxicology, and drug screening. Despite the interest of this species in research, little is known through indirect observations about its blood osmolality, which is a key parameter for diverse experiments. In this study, we directly measured blood osmolality using nano-osmometry at different stages of zebrafish postembryonic development. We found that blood osmolality is close to 240 mOsm center dot kg(-1) in early larvae. It progressively increased to similar to 270 mOsm center dot kg(-1) during the larval development before reaching similar to 300 mOsm center dot kg(-1) after metamorphosis in juveniles and later in adults. These ontogenetic changes in blood osmolality illustrate the physiological changes in osmoregulation associated with postembryonic development, including metamorphosis. These values are of practical interest for adjusting the osmolality of fixatives and cell and tissue culture media for research using zebrafish as a model.

Abstract: The dispersal of marine organisms can be restricted by a set of isolation mechanisms including hard barriers or hydrological features. In the Western Atlantic Ocean, the Amazon River discharge has been shown to act as a biogeographical barrier responsible for the differences in reef fish communities between Caribbean Sea and Northeast Brazil continental shelves. Here, we compare the diversity of all Animalia phyla from biogeographic ecoregions along the Tropical Western Atlantic continental shelf to test the hypothesis that the Amazon River plume spatially structures species diversity. For that, we used beta diversity estimators and multivariate ecological analysis on a database of species occurrence of the whole animal kingdom including 175,477 occurrences of 8,375 species from six ecoregions along the Western Tropical Atlantic. Results of the whole animal kingdom and the richest phyla showed that the Caribbean Sea and Tropical Brazil ecoregions are isolated by the Amazon River Plume, broadening and confirming the hypothesis that it acts as a soft barrier to animal dispersal in the Western Tropical Atlantic. Species sharing is larger northwestwards, in direction of the Caribbean than the opposite direction. Beyond species isolation due to local characteristics such as low salinity and high turbidity, our results suggest the dominant northwestward currents probably play a major role in animal dispersion: it enhances the flux of larvae and other planktonic organisms with reduced mobility from Brazil to Caribbean and hinders their contrary movement. Thus, the Amazon area is a strong barrier for taxa with reduced dispersal capacity, while species of pelagic taxa with active swimming may transpose it more easily.

Abstract: International audience; Repeated fish handling may cause stress, which biases experiments and so affects the results. In order to reduce this, the present study investigates the benefit of using bioimpedance analysis to estimate morphological parameters. Bioimpedance analysis is a non-lethal and integrative electrical measurement that can be used to estimate several kinds of physiological parameters and is used in medicine and ecological studies. In particular, bioimpedance can monitor the individual growth of fish, which is a prerequisite for most biological and ecological studies, as body size is one of the best predictors for numerous life history traits and ecological parameters. After a short review on the use of bioimpedance measurement in medicine and ecology, we illustrate the potential of bioimpedance spectroscopy, as opposed to single frequency measurement, for experimental studies on fish. Using a monolithic four-contact electrode and a cost-effective portable system, we conducted bioimpedance spectroscopy on 159 sardines. The association between the length, weight, and electrical parameters obtained at different frequencies from the bioimpedance spectroscopy was investigated. Our results show that accounting for more than one frequency substantially improves the prediction of length and weight. We conclude that bioimpedance could potentially be a powerful tool for monitoring fish growth in ecological studies.
