Abstract: International audience; Social simulation as a scientific tool requires the development of credible behaviours for agents simulating the behaviour of human actors. One way to improve the credibility of the simulations obtained is to integrate cognitive, emotional and social dimensions into agents' decision-making. However, developing agents with these dimensions can be complicated for social science researchers who do not have expert knowledge of computer programming. The BEN architecture (Behavior with Emotions and Norms) integrates emotional and social dimensions into decision making based on a BDI architecture for an application in the field of social simulations. This modular architecture is based on a formalization of the cognitive, affective and social dimensions. BEN is implemented in the GAMA multi-agent modeling and simulation platform and used on an example case of nightclub evacuation.; La simulation sociale en tant qu'outil scientifique néces-site le développement de comportements crédibles pour les agents simulant le comportement d'acteurs humains. Une façon d'améliorer la crédibilité des simulations ob-tenues est d'intégrer des dimensions cognitive, affective et sociales dans la prise de décision des agents. Pour autant, développer des agents avec ces dimensions peut s'avérer compliqué si l'on veut rester accessible à des chercheurs qui ne sont pas experts en informatique. L'architecture BEN (Behavior with Emotions and Norms) intègre des dimensions affectives et sociales à une prise de décisions ba-sée sur une architecture BDI pour la réalisation de simulations sociales. Cette architecture modulaire s'appuie sur une formalisation des dimensions cognitives, affectives et sociales. BEN est implémenté dans la plateforme de modé-lisation et de simulation multi-agent GAMA et est ici illus-trée sur un cas d'évacuation d'urgence.

Abstract: Few real-world data are available in patients with advanced metastatic non-small cell lung cancer (NSCLC) treated with first-line immunotherapy, particularly in those with brain metastases at treatment initiation.This was a national, retrospective, multicenter study that consecutively included all patients with PD-L1-positive (tumor proportion score ≥ 50%) advanced NSCLC who initiated first-line treatment with pembrolizumab as a single agent between May 2017 (date of availability of pembrolizumab in this indication in France) to November 22, 2019 (approval of the pembrolizumab-chemotherapy combination). Data were collected from medical records with local response assessment.The cohort included 845 patients and 176 (20.8%) had brain metastases at diagnosis. There were no significant differences in outcomes for patients with and without brain metastases: 9.2 (95% CI 5.6-15) and 8 (95% CI 6.7-9.2, p = 0.3) months for median progression-free survival (PFS) and, 29.5 (95% CI 17.2-NA) and 22 (95% CI 17.8-27.1, p = 0.3) months for median overall survival (OS), respectively. Overall response rates were 47% and 45% in patients with and without cerebral metastases. In multivariate analysis, performance status 2-4 vs. 0-1 and neutrophil-to-lymphocyte ratio ≥ 4 vs. 4 were the main independent negative factors for OS; brain metastasis was not an independent factor for OS.In this large multicenter cohort, nearly 20% of patients initiating pembrolizumab therapy for advanced NSCLC had cerebral metastases. There was no significant difference in response rates, PFS and OS between patients with and without brain metastases.

Abstract: We examine the classic game of Cops and Robbers played on models of dynamic graphs, that is, graphs evolving over discrete time steps. At each time step, a graph instance is generated as a subgraph of the underlying graph of the model. The cops and the robber take their turns on the current graph instance. The cops win if they can capture the robber at some point in time. Otherwise, the robber wins. In the offline case, the players are fully aware of the evolution sequence, up to some finite time horizon T. We provide a O(n 2k+1 T) algorithm to decide whether a given evolution sequence for an underlying graph with n vertices is k-cop-win via a reduction to a reachability game. In the online case, there is no knowledge of the evolution sequence, and the game might go on forever. Also, each generated instance is required to be connected. We provide a nearly tight characterization for sparse underlying graphs, i.e., with at most linear number of edges. We prove λ + 1 cops suffice to capture the robber in any underlying graph with n − 1 + λ edges. Further, we define a family of underlying graphs with n−1+λ edges where λ−1 cops are necessary (and sufficient) for capture.

Abstract: International audience; South-East Asian countries report a high prevalence of extended-spectrum cephalosporin- (ESC-) and colistin-resistant Escherichia coli (Col-R- Ec ). However, there are still few studies describing the molecular mechanisms and transmission dynamics of ESC-R- Ec and, especially, Col-R- Ec . This study aimed to evaluate the prevalence and transmission dynamics of Ec containing extended spectrum beta-lactamases (ESBL) and mobile colistin resistance ( mcr ) genes using a 'One Health' design in Thailand. The ESC-R- Ec and Col-R- Ec isolates of human stool samples (69 pig farmers, 155 chicken farmers, and 61 non-farmers), rectal swabs from animals (269 pigs and 318 chickens), and the intestinal contents of 196 rodents were investigated. Resistance mechanisms and transmission dynamics of Ec isolates ( n =638) were studied using short and long read sequencing. Abstract: International audience; Throughout history, there has consistently existed a period of time and spatial separation between the creation of new knowledge and technology and their adaptation for widespread implementation. The article delves into how musicology and computational music research interact and exchange their approaches. Specifically, it focuses on a study of ten years' worth of papers from the International Society for Music Information Retrieval (ISMIR) from 2012 to 2021. Over 1000 citations of ISMIR papers were reviewed, and out of these, 51 later works published in musicological venues drew from the findings of 28 ISMIR papers. Final results reveal that most contributions from ISMIR rarely make their way to musicology or humanities. In spite of this, the paper highlights four examples of successful knowledge transfers between the fields and discusses best practices for collaborations while addressing potential causes for such disparities. In the epilogue, we address the interlaced origins of the problem as stemming from new media or language, institutional restrictions, and the inability to engage in multidisciplinary communication.

Abstract: Pattern matching is a widely spread topic in MIR and related fields. It commonly aims to provide insights into repetitive instances in or across different kinds of music or cultures. The paper presents a study on the analysis of folksongs using symbolic music representation, including both music content and its contextual information. We release a corpus of 400 monophonic Slovenian tunes with structure, contour, and implied harmony annotations. We show that certain descriptors, such as contour types and harmonic ``stability'', depend on phrase position in tune. We propose a time and space-efficient algorithm based on suffix arrays and bit-vectors to match both music content (melodic sequence) and music context (descriptors). We show that pattern-matching queries combining melody and descriptors are more precise for classification tasks. We emphasize the importance of collaborative dynamics between content and context, as well as stress that not all research questions require the same amount of details. Consequently, our approach is encouraging computational music analysis to become more flexible. Lastly, the study aims to promote knowledge of Slovenian folksong.

Abstract: International audience; Objectives: Convolutional neural networks (CNNs) have established state-of-the-art performance in computer vision tasks such as object detection and segmentation. One of the major remaining challenges concerns their ability to capture consistent spatial and anatomically plausible attributes in medical image segmentation. To address this issue, many works advocate to integrate prior information at the level of the loss function. However, prior-based losses often suffer from local solutions and training instability. The CoordConv layers are extensions of convolutional neural network wherein convolution is conditioned on spatial coordinates. The objective of this paper is to investigate CoordConv as a proficient substitute to convolutional layers for medical image segmentation tasks when trained under prior-based losses.Methods: This work introduces CoordConv-Unet which is a novel structure that can be used to accommodate training under anatomical prior losses. The proposed architecture demonstrates a dual role relative to prior constrained CNN learning: it either demonstrates a regularizing role that stabilizes learning while maintaining system performance, or improves system performance by allowing the learning to be more stable and to evade local minima.Results: To validate the performance of the proposed model, experiments are conducted on two well-known public datasets from the Decathlon challenge: a mono-modal MRI dataset dedicated to segmentation of the left atrium, and a CT image dataset whose objective is to segment the spleen, an organ characterized with varying size and mild convexity issues.Conclusion: Results show that, despite the inadequacy of CoordConv when trained with the regular dice baseline loss, the proposed CoordConv-Unet structure can improve significantly model performance when trained under anatomically constrained prior losses.

Such patterns may bear both melodic, harmonic, and rhythmic elements and are frequent in cello music. We propose a model of alternating patterns, where regularly spaced pitches are linked with some relation. We also propose an algorithm to list all such patterns. Perspectives include better corpus analysis, and extending and benchmarking such algorithms.

Abstract: We address the problem of unsupervised domain adaptation under the setting of generalized target shift (joint class-conditional and label shifts). For this framework, we theoretically show that, for good generalization, it is necessary to learn a latent representation in which both marginals and class-conditional distributions are aligned across domains. For this sake, we propose a learning problem that minimizes importance weighted loss in the source domain and a Wasserstein distance between weighted marginals. For a proper weighting, we provide an estimator of target label proportion by blending mixture estimation and optimal matching by optimal transport. This estimation comes with theoretical guarantees of correctness under mild assumptions. Our experimental results show that our method performs better on average than competitors across a range domain adaptation problems including digits,VisDA and Office. Abstract: Graphical abstract We describe the total flow synthesis of the widely prescribed anti-inflammatory COX-2 inhibitor Celecoxib from 2-bromo-3,3,3-trifluoropropene, as a convenient and available trifluoromethyl building block, to generate trifluoropropynyl lithium and to trap it immediately with an aldehyde. Oxidation of the obtained alcohol into ketone followed by condensation with 4-sulfamidophenylhydrazine afforded the targeted drug with full regioselectivity. It is noteworthy that the quality of these flow reactions (50% overall yield within 1 h cumulated residence time over 3 steps) directly furnished the target API and intermediates with excellent purity. Abstract: We developed a new hybrid material resulting from an innovative supramolecular tripartite association between an ionic liquid covalently immobilized on primary β-cyclodextrins rim and an anionic water-soluble polymer. Two hydrophilic ternary complexes based on native and permethylated β-cyclodextrins substituted with an ionic liquid and immobilized on poly(styrene sulfonate) (CD-IL+PSS− and CD(OMe)IL+PSS−) were obtained by simple dialysis with a cyclodextrin maximal grafting rate of 25% and 20% on the polymer, respectively. These polyelectrolytes are based on electrostatic interactions between the opposite charges of the imidazolium cation of the ionic liquid and the poly(styrene sulfonate) anion. The inclusion properties of the free cavities of the cyclodextrins and the synergic effect of the polymeric matrix were studied with three reference guests such as phenolphthalein, p-nitrophenol, and 2-anilinonaphthalene-6-sulfonic acid using UV-visible, fluorescent, and NMR spectroscopies. The support has been applied successfully in dialysis device to extract and concentrated aromatic model molecule. This simple and flexible synthetic strategy opens the way to new hybrid materials useful for fast and low-cost ecofriendly extraction techniques relevant for green analytical chemistry.

Abstract: International audience; Divergent Pd-catalyzed reaction cascades with various 1,3-diynamides yielding either 2-amino-3-alkynylindoles or 2-amino-4-alkenylquinolines were established. Omitting or adding TBAF (tetrabutylammonium fluoride) to the reaction of N,N-(2-iodophenyl)(4-toluenesulfonyl)-1,3-diynamides with secondary or primary amines in the presence of KOH in THF and catalytic amounts of Pd(PPh3)4 completely changed the outcome of the reaction. In absence of TBAF, 2-amino-3-alkynylindoles were the sole products, while the presence of TBAF switched the product formation to 2-amino-4-alkenylquinolines. Deuterium labeling proceeded selectively at the C3 and C11 positions of the 2-amino-4-alkenylquinoline products and this suggests the unprecedented formation of [4]cumulenimines from 1,3-diynamides as reactive key intermediates.

Abstract: Moving Object Detection (MOD) is a critical vision task for successfully achieving safe autonomous driving. Despite plausible results of deep learning methods, most existing approaches are only frame-based and may fail to reach reasonable performance when dealing with dynamic traffic participants. Recent advances in sensor technologies, especially the Event camera, can naturally complement the conventional camera approach to better model moving objects. However, event-based works often adopt a pre-defined time window for event representation, and simply integrate it to estimate image intensities from events, neglecting much of the rich temporal information from the available asynchronous events. Therefore, from a new perspective, we propose RENet, a novel RGB-Event fusion Network, that jointly exploits the two complementary modalities to achieve more robust MOD under challenging scenarios for autonomous driving. Specifically, we first design a temporal multi-scale aggregation module to fully leverage event frames from both the RGB exposure time and larger intervals. Then we introduce a bi-directional fusion module to attentively calibrate and fuse multi-modal features. To evaluate the performance of our network, we carefully select and annotate a sub-MOD dataset from the commonly used DSEC dataset. Extensive experiments demonstrate that our proposed method performs significantly better than the state-of-the-art RGB-Event fusion alternatives. Abstract: International audience; A catalytic enantioselective vinylogous domino reaction has been achieved from ketone-derived benzylidene Meldrum's acid and α-ketolactones to provide spirolactone dihydropyranones with more than 99% ee. An Auto Tandem Catalysis (ATC) process resulting from dual and complementary role of (DHQ)2PHAL organocatalyst resulted in a sequence involving an asymmetric vinylogous formal (4+2) cycloaddition of benzylidene and the subsequent kinetic resolution operating through a 1,3-prototropic shift leading to good yields (>50%) and the high selectivity.

Abstract: Polybrominated diphenyl ethers (PBDEs) are brominated flame retardants that are used in polymeric materials. Due to their adverse health effects, the use of recycled wastes has been forbidden if the total PBDE content exceeds 0.1% (w/w). The objective was to estimate the proportion of PBDEs in professional seating furnishing wastes to identify the materials in which the content of PBDEs (and particularly BDE-209) could exceed the limit to eliminate them from recycling. An analytical process (microwave extraction followed by purification and chromatographic analysis) was adapted to assess with a unique methodology the amounts of eight PBDEs in materials that result from various seating wastes, such as hard plastics, foams and accompanying textiles. X-ray fluorescence (XRF) was used to rapidly predict critical PBDE concentrations via Br. From 100 samples, the total PBDE content did not exceed the current tolerated threshold. The examined materials contained only trace levels of former PBDE formulations, and BDE-209 was identified at higher amounts, mainly in hard plastics, but these amounts were less than 312 mg kg−1. Since XRF was not reliable for quantitative measurements and was not specific, no direct correlation could be identified between Br and PBDE levels. Br was strongly associated with As in all the materials, but the presence of PBDEs was not clearly associated with the presence of other metals that are used in flame retardants.

Abstract: Isothermal nucleic acid amplification strategies have been combined with nanotechnology for advanced biosensing, material design, and biomedical applications. However, merging phenomena and materials of different nanoscales with the aim of exploiting all their benefits at once has remained a challenging endeavor. Here, we exemplify the various problems one can encounter when combining the nanodimensions of lanthanide complexes (∼2 nm), Förster resonance energy transfer (FRET, ∼5 nm), quantum dots (QDs, ∼20 nm), and rolling circle amplification (RCA, ∼250 nm) into a single microRNA biosensor and how these challenges can be overcome. Six different approaches, including simple FRET-RCA, enzyme-digesting FRET-RCA, and FRET-hyperbranched-RCA were investigated. We demonstrated specific miR-21 detection with 80 fM limit of detection and multiplexing capability with FRET from a Tb complex to different QDs. The detailed view on the various complex multi-nanodimensional assay systems elucidated the limited clinical translation of such sophisticated multicomponent nanobiosensors.

Abstract: International audience; Anatomical variations occur during head and neck (H&N) radiotherapy (RT) treatment. These variations may result in underdosage to the target volume or overdosage to the organ at risk. Replanning during the treatment course can be triggered to overcome this issue. Due to technological, methodological and clinical evolutions, tools for adaptive RT (ART) are becoming increasingly sophisticated. The aim of this paper is to give an overview of the key steps of an H&N ART workflow and tools from the point of view of a group of French-speaking medical physicists and physicians (from GORTEC). Focuses are made on image registration, segmentation, estimation of the delivered dose of the day, workflow and quality assurance for an implementation of H&N offline and online ART. Practical recommendations are given to assist physicians and medical physicists in a clinical workflow.

Abstract: International audience; This paper is motivated by the development of Industry 4.0 and the need to better integrate production and maintenance decisions. Our problem considers a single machine on which jobs of different families are scheduled to minimize the sum of completion times. The machine has a health index which decreases when jobs are processed. To restore the machine health, maintenance operations must be scheduled. Moreover, to be scheduled, each job requires the machine to have a minimum health index which depends on the job family. Two cases are studied: (1) The daily case with a single flexible maintenance operation, and (2) The weekly case with two flexible maintenance operations. The second case is shown to be NP-complete. Two Mixed Integer Linear Programming models are presented for each case. The first model uses "classical" positional variables, while the second model improves the first model by using the notion of master sequence. Different valid inequalities are also proposed. Computational experiments show that the second model is much more efficient than the first model when solved with a standard solver, and the impact of the valid inequalities is discussed.

Chim., 65(12), 1153-1157 (2020), doi: 10.33224/rrch.2020.65.12.1.; International audience; The catalytic oxidation under green conditions of pyrogallol into purpurogallin was performed by air with laccase model copper complexes or by plant extracts containing peroxidases in the presence of hydrogen peroxide. A study was conducted for turnip, depending on the amount of extract, the method of introduction and the pH. Abstract: Covering up to 2020 Azaphilones are fungal polyketide pigments bearing a highly oxygenated pyranoquinone bicyclic core; they are receiving a great deal of increasing research interest for their applications in the agroalimentary, dyeing, cosmetic, printing and pharmaceutical industries. Their biosynthetic pathways are not fully elucidated; however, thanks to recent genomic approaches combined with the increasing genome sequencing of fungi, some of these pathways have been recently unveiled. This is the first review on the biosynthesis of azaphilonoids adressed from a genomic point of view.

Abstract: International audience; The combination of multi-modal image fusion schemes with deep learning classification methods, and particularly with Convolutional Neural Networks (CNNs) has achieved remarkable performances in the pedestrian detection field. The late fusion scheme has significantly enhanced the performance of the pedestrian recognition task. In this paper, the late fusion scheme connected with CNN learning is deeply investigated for pedestrian recognition based on the Daimler stereo vision dataset. Thus, an independent CNN for each imaging modality (Intensity, Depth, and Optical Flow) is used before the fusion of the CNN's probabilistic output scores with a Multi-Layer Perceptron which provides the recognition decision. We propose four different learning patterns based on Cross-Modality deep learning of Convolutional Neural Networks: (1) a Particular Cross-Modality Learning; (2) a Separate Cross-Modality Learning; (3) a Correlated Cross-Modality Learning and (4) an Incremental Cross-Modality Learning model. Moreover, we also design a new CNN architecture, called LeNet+, which improves the classification performance not only for each modality classifier, but also for the multi-modality late-fusion scheme. Finally, we propose to learn the LeNet+ model with the incremental cross-modality approach using optimal learning settings, obtained with a K-fold Cross Validation pattern. This method outperforms the state-of-the-art classifier provided with Daimler datasets on both non-occluded and partially-occluded pedestrian tasks.

Abstract: International audience; At a time when the impacts of climate change and increasing urbanization are making risk management more complex, there is an urgent need for tools to better support risk managers. One approach increasingly used in crisis management is preventive mass evacuation. However, to implement and evaluate the effectiveness of such strategy can be complex, especially in large urban areas. Modeling approaches, and in particular agent-based models, are used to support implementation and to explore a large range of evacuation strategies, which is impossible through drills. One major limitation with simulation of traffic based on individual mobility models is their capacity to reproduce a context of mixed traffic. In this paper, we propose an agent-based model with the capacity to overcome this limitation. We simulated and compared different spatio-temporal evacuation strategies in the flood-prone landlocked area of the Phuc Xa district in Hanoi. We demonstrate that the interaction between distribution of transport modalities and evacuation strategies greatly impact evacuation outcomes. More precisely, we identified staged strategies based on the proximity to exit points that make it possible to reduce time spent on road and overall evacuation time. In addition, we simulated improved evacuation outcomes through selected modification of the road network.

Abstract: In this paper, we propose to quantitatively compare loss functions based on parameterized Tsallis-Havrda-Charvat entropy and classical Shannon entropy for the training of a deep network in the case of small datasets which are usually encountered in medical applications. Shannon cross-entropy is widely used as a loss function for most neural networks applied to the segmentation, classification and detection of images. Shannon entropy is a particular case of Tsallis-Havrda-Charvat entropy. In this work, we compare these two entropies through a medical application for predicting recurrence in patients with head-neck and lung cancers after treatment. Based on both CT images and patient information, a multitask deep neural network is proposed to perform a recurrence prediction task using cross-entropy as a loss function and an image reconstruction task. Tsallis-Havrda-Charvat cross-entropy is a parameterized cross entropy with the parameter $\alpha$. Shannon entropy is a particular case of Tsallis-Havrda-Charvat entropy for $\alpha$ = 1. The influence of this parameter on the final prediction results is studied. In this paper, the experiments are conducted on two datasets including in total 580 patients, of whom 434 suffered from head-neck cancers and 146 from lung cancers. The results show that Tsallis-Havrda-Charvat entropy can achieve better performance in terms of prediction accuracy with some values of $\alpha$., Comment: 11 pages, 3 figures

Abstract: Ultrafine particles represent a growing concern in the public health community but their precise role in many illnesses is still unknown. This lack of knowledge is related to the experimental difficulty in linking their biological effects to their multiple properties, which are important determinants of toxicity. Our aim is to propose an interdisciplinary approach to study fine (FP) and ultrafine (UFP) particles, generated in a controlled manner using a miniCAST (Combustion Aerosol Standard) soot generator used with two different operating conditions (CAST1 and CAST3). The chemical characterization was performed by an untargeted analysis using ultra-high resolution mass spectrometry. In conjunction with this approach, subsequent analysis by gas chromatography–mass spectrometry (GC–MS) was performed to identify polycyclic aromatic hydrocarbons (PAH). CAST1 enabled the generation of FP with a predominance of small PAH molecules, and CAST3 enabled the generation of UFP, which presented higher numbers of carbon atoms corresponding to larger PAH molecules. Healthy normal human bronchial epithelial (NHBE) cells differentiated at the air-liquid interface (ALI) were directly exposed to these freshly emitted FP and UFP. Expression of MUC5AC, FOXJ1, OCLN and ZOI as well as microscopic observation confirmed the ciliated pseudostratified epithelial phenotype. Study of the mass deposition efficiency revealed a difference between the two operating conditions, probably due to the morphological differences between the two categories of particles. We demonstrated that only NHBE cells exposed to CAST3 particles induced upregulation in the gene expression of IL-8 and NQO1. This approach offers new perspectives to study FP and UFP with stable and controlled properties.

Abstract: International audience; We report here a simple and robust gold-catalyzed annulation reaction, giving N- and O-spirocycles in good to excellent yields. We have prepared a library of protected amines and tertiary alcohols that give, upon cyclization with alkynes, a representative set of heterospirocycles and illustrate reaction compatibility with diverse functional groups. A change in catalytic activity is possible by modifying the solvent, and two original tricyclic spirocycles were synthesized in a tandem reaction.

Abstract: The ortho-directed palladium-catalyzed direct C–H arylation of 3-picolinylpyrimidin-4-one was achieved by using various aryl halides. The method was extended to C–H arylation of pyrimidin-4-ones containing a methoxy group and an aryl group at the C5 site. The 2-cyanoethyl substituent was also evaluated as an ortho-directing group. The method gives access to novel N-substituted 2-aryl or 2,5-diaryl pyrimidin-4-ones. A standard three-step deprotection sequence for the picolinyl group was also studied.

Abstract: Over the years, the development of new methodologies for the introduction of various fluorinated motifs has gained a significant interest due to the importance of fluorine-containing molecules in the pharmaceutical and agrochemical industries. In a world eager to eco-friendlier tools, the need for innovative methods has been growing. To address these two challenges, copper-based reagents were developed to introduce CF2H, CF2RF, CF2CH3, CF2PO(OEt)2 and CF2SO2Ph motifs on a broad range of substrates. Copper-based fluorinated reagents have the advantage of being inexpensive and generally in situ generated or prepared in a few steps, which make them convenient to use. In this review, an overview of the recent advances made for the synthesis of fluorinated molecules using copper-based fluorinated reagents will be given.

Abstract: International audience; The influence of the mixer shape on the stereoselectivity was measured for lithium–bromine exchange on a gem-dibromoalkene followed by proton trapping. Sixteen passive mixers with eight different angles (135, 120, and 105° (Y mixers); 90° (T mixer); 75, 60, 45, and 30° (W mixers)) and two internal diameters (500 and 250 μm) associated with a tubular microflow reactor having an internal diameter of 500 μm were used. The 45° W-shaped mixer with a smaller internal diameter gave the best selectivity for the monobrominated E product over a range of flow rates without the usual cryogenic conditions (20 °C). With methyl benzoylformate as the electrophile, the corresponding polyfunctionalized product was obtained in a space-time yield of 81 kg L–1 h–1.

Abstract: In this paper we propose the Maximal Average Shift (MAS) algorithm that finds a pattern scan order that maximizes the average shift length. We also present two extensions of MAS: one improves the scan speed of MAS by using the scan result of the previous window, and the other improves the running time of MAS by using q-grams. These algorithms show better average performances in scan speed than previous string matching algorithms for DNA sequences.

Abstract: International audience; Using an integrated transcriptomic and proteomic approach, we characterized the venom peptidome of the European red ant, Manica rubida. We identified 13 "myrmicitoxins" that share sequence similarities with previously identified ant venom peptides, one of them being identified as an EGF-like toxin likely resulting from a threonine residue modified by O-fucosylation. Furthermore, we conducted insecticidal assays of reversed-phase HPLC venom fractions on the blowfly Lucilia caesar, permitting us to identify six myrmicitoxins (i.e., U3-, U10-, U13-, U20-MYRTX-Mri1a, U10-MYRTX-Mri1b, and U10-MYRTX-Mri1c) with an insecticidal activity. Chemically synthesized U10-MYRTX-Mri1a, -Mri1b, -Mri1c, and U20-MYRTX-Mri1a irreversibly paralyzed blowflies at the highest doses tested (30-125 nmol·g-1). U13-MYRTX-Mri1a, the most potent neurotoxic peptide at 1 h, had reversible effects after 24 h (150 nmol·g-1). Finally, U3-MYRTX-Mri1a has no insecticidal activity, even at up to 55 nmol·g-1. Thus, M. rubida employs a paralytic venom rich in linear insecticidal peptides, which likely act by disrupting cell membranes.

Abstract: International audience; Lignocellulosic biomass, in particular wood, is a complex mixture containing cellulose, hemicellulose, lignin, and other trace compounds. Chemical analysis of these biomasses, especially lignin components, is a challenge. Lignin is a highly reticulated polymer that is poorly soluble and usually requires chemical, enzymatic, or thermal degradation for its analysis. Here, we studied the thermal degradation of lignocellulosic biomass using a direct insertion probe (DIP). The DIP was used with two ionization sources: atmospheric pressure chemical ionization (APCI) and atmospheric pressure photoionization (APPI) coupled to ultrahigh-resolution mass spectrometry. Beech lignocellulosic biomass samples were used to develop the DIP-APCI/APPI methodology. Two other wood species (maple and oak) were analyzed after optimization of DIP parameters. The two ionization sources were compared at first and showed different responses toward beech samples, according to the source specificity. APPI was more specific to lignin degradation compounds, whereas APCI covered a larger variety of oxygenated compounds, e.g., fatty acids and polyphenolics compounds, in addition to lignin degradation products. The study of the thermodesorption profile gave information on the different steps of lignocellulosic biomass pyrolysis. The comparison of the three feed sample types (oak, maple, and beech), using principal component analysis (PCA) with DIP-APCI experiments, showed molecular level differences between beech wood pellets and the two other wood species (maple and oak).

Abstract: International audience; Nowadays, little information is available regarding the N‐glycosylation pathway in the green microalga Chlamydomonas reinhardtii. Recent investigation demonstrated that C. reinhardtii synthesizes linear oligomannosides. Maturation of these oligomannosides results in N‐glycans that are partially methylated and carry one or two xylose residues. One xylose residue was demonstrated to be a core β(1,2)‐xylose. Recently, N‐glycoproteomic analysis performed on glycoproteins secreted by C. reinhardtii demonstrated that the xylosyltransferase A (XTA) was responsible for the addition of the core β(1,2)‐xylose. Furthermore, another xylosyltransferase candidate named XTB was suggested to be involved in the xylosylation in C. reinhardtii. In the present study, we focus especially on the characterization of the structures of the xylosylated N‐glycans from C. reinhardtii taking advantage of insertional mutants of XTA and XTB, and of the XTA/XTB double‐mutant. The combination of mass spectrometry approaches allowed us to identify the major N‐glycan structures bearing one or two xylose residues. They confirm that XTA is responsible for the addition of the core β(1,2)‐xylose, whereas XTB is involved in the addition of the xylose residue onto the linear branch of the N‐glycan as well as in the partial addition of the core β(1,2)‐xylose suggesting that this transferase exhibits a low substrate specificity. Analysis of the double‐mutant suggests that an additional xylosyltransferase is involved in the xylosylation process in C. reinhardtii. Additional putative candidates have been identified in the C. reinhardtii genome. Altogether, these results pave the way for a better understanding of the C. reinhardtii N‐glycosylation pathway.

This crucial information, unavalaible to date, gives a simple access to various structural factors, including the dynamics, solvation and the operative steric hindrance of alkyl chains.

Abstract: BackgroundTargeted therapies are a standard of care for first-line treatment of Anaplastic lymphoma kinase (ALK)-rearranged non small cell lung cancer (NSCLC). Giving the rapid pace of drug discovery and development in this area, reporting of adverse effects of ALK inhibitors is crucial. Here, we report a case of osteitis induced by an ALK inhibitor mimicking bone metastasis, a previously undescribed side effect of crizotinib.Case presentationA 31-year-old woman with stage IVALK-rearranged NSCLC presented with back pain after 3 months of crizotinib treatment. Diagnostic work-up showed osteitis on the 4th and 5th thoracic vertebrae, anterior soft tissue infiltration and epiduritis, without any sign of infection. Spinal cord decompression, histological removal and osteosynthesis were performed. Histologic examination showed necrosis with abundant peripheral neutrophils, no microorganism nor malignant cell. Symptoms and Computarized Tomography-abnormalities rapidly diseappeared after crizotinib withdrawal and did not recur after ceritinib onset.ConclusionsThis is the first report of crizotinib-induced osteitis. Crizotinib differs from other ALK inhibitors as it targets other kinases as well, which may have been responsible for the osteitis. Crizotinib can induce rapidly extensive osteitis, which can mimic tumor progression.

Abstract: A racemic mixture of two stereoregular polylactides (PLAs) (i.e. PLLA and PDLA) allows obtaining wholly amorphous stereocomplex PLA films by solvent casting method. The amorphous phase behavior of stereocomplex PLA is compared with that of PLLA and PDLA by advanced thermal analysis, such as Fast Scanning Calorimetry (FSC) and Dielectric Relaxation Spectroscopy (DRS). FSC allows us to quench at very high cooling rate (up to 4000 K・s–1) the studied polymers and to obtain glassy amorphous phases with high excess of enthalpy. It is shown that stereocomplexation has no influence on the glass transition temperature, the physical aging and on the cooperativity. The α and β processes were examined to study the dielectric properties, such as relaxation time, dielectric strength, and fragility. The results of FSC and DRS are correlated to determine the values of cooperativity length which are found to be similar in a wide temperature range. It is found that the studied polymers have the similar dielectric properties independently on their tacticity.

Abstract: International audience; In this study, a flexible multifunctional fibrous membrane for heterogeneous Fenton-like removal of organic and pathogenic contaminants from wastewater was developed by immobilizing zerovalent iron nanoparticles (Fe-NPs) on an amine/thiol grafted polyester membrane. Full characterization of the resulting polyester membranes allowed validation of successful grafting of amine/thiol (NH 2 or SH) functional groups and immobilization of Fe-NPs (50-150 nm). The Fenton-like functionality of iron immobilized fibrous membranes (PET-Fe, PET-Si-NH 2-Fe, PET-NH 2-Fe, and PET-SH-Fe) in the presence of hydrogen peroxide (H 2 O 2) was comparatively studied in the removal of crystal violet dye (50 mg L À1). The effect of pH, amount of iron and H 2 O 2 concentration on dye removal was systematically investigated. The highest dye removal yield reached 98.87% in 22 min at a rate constant 0.1919 min À1 (R 2 ¼ 95.36) for PET-SH-Fe providing 78% toxicity reduction assessed by COD analysis. These membranes could be reused for up to seven repeated cycles. Kinetics and postulated mechanism of colour removal were proposed by examining the above results. In addition, the resultant membranes showed substantial antibacterial activity against pathogenic bacteria (Staphylococcus epidermidis, Escherichia coli) strains studied through disc diffusion-zone inhibitory and optical density analysis. These findings are of great importance because they provide a prospect of textile-based flexible catalysts in heterogeneous Fenton-like systems for environmental and green chemistry applications.

Abstract: MotivationWith Next Generation Sequencing becoming more affordable every year, NGS technologies asserted themselves as the fastest and most reliable way to detect Single Nucleotide Variants (SNV) and Copy Number Variations (CNV) in cancer patients. These technologies can be used to sequence DNA at very high depths thus allowing to detect abnormalities in tumor cells with very low frequencies. A lot of different variant callers are publicly available and usually do a good job at calling out variants. However, when frequencies begin to drop under 1%, the specificity of these tools suffers greatly as true variants at very low frequencies can be easily confused with sequencing or PCR artifacts. The recent use of Unique Molecular Identifiers (UMI) in NGS experiments offered a way to accurately separate true variants from artifacts. UMI-based variant callers are slowly replacing raw-reads based variant callers as the standard method for an accurate detection of variants at very low frequencies. However, benchmarking done in the tools publication are usually realized on real biological data in which real variants are not known, making it difficult to assess their accuracy.ResultsWe present UMI-Gen, a UMI-based reads simulator for targeted sequencing paired-end data. UMI-Gen generates reference reads covering the targeted regions at a user customizable depth. After that, using a number of control files, it estimates the background error rate at each position and then modifies the generated reads to mimic real biological data. Abstract: International audience; We herein report a novel entry towards chiral α-SCF3-β2,2-amino acids by carrying out the ammonium salt-catalyzed α-trifluoromethylthiolation of isoxazolidin-5-ones. This approach allowed for high enantioselectivities and high yields and the obtained heterocycles proved to be versatile platforms to access other targets of potential interest.

Abstract: This article is part of the themed collection: 2020 PCCP HOT Articles; International audience; A fundamental link between conceptual density functional theory and statistical thermodynamics is herein drawn, showing that intermolecular electrostatic interactions can be understood in terms of effective work and heat exchange. From a more detailed analysis of the heat exchange in a perturbation theory framework, an associated entropy can be subsequently derived, which appears to be a suitable descriptor for the local polarisability of the electron density. A general rule of thumb is evidenced: the more the perturbation can be spread, both through space and among the excited states, the larger the heat exchange and entropy.

Abstract: Air pollution has significant health effects worldwide, and airborne particles play a significant role in these effects. Ultrafine particles (UFPs) have an aerodynamic diameter of 0.1 μm or less, can penetrate deep into the respiratory tree, and are more toxic due to their large specific surface area, which should adsorb organic compounds. The aim of this study is to show the toxicological effects of UFPs with high organic content at low dose on BEAS-2B cells through at air-liquid interface (ALI) exposure using a Vitrocell® technology and a miniCAST (Combustion Aerosol Standard) generator. In conjunction with this approach, chemical analysis of particles and gas phase was performed to evaluate the presence of polycyclic aromatic hydrocarbons (PAHs). Chemical analyses confirmed the presence of PAHs in UFPs. With this experimental setup, exposure of the BEAS-2B cells induced neither cytotoxicity nor mitochondrial dysfunction. However, an increase of oxidative stress was observed, as assessed through Nrf2, NQO1, HO-1, CuZnSOD, MnSOD, and Catalase gene expression, together with significant induction of genes related to xenobiotic metabolism CYP1A1 and CYP1B1. Negative regulation of inflammatory genes expression (IL-6 and IL-8) was present three hours after the exposition to the UFPs. Taken together, this experimental approach, using repeatable conditions, should help to clarify the mechanisms by which organic UFPs induce toxicological effects.

Abstract: International audience; In the search for new fluorescent triphenylamine (TP) derivatives, we studied the influence of the position and substitution of diverse heterocyclic substituents. A library of 10 fluorescent triphenylamines bearing either oxazoles or thiazoles and pyridiniums, substituted at different positions has been developed. The approach is based on a convergent C-H activation reaction between pyridineoxazoles or pyridine-thiazoles and di-iodo triphenylamine. We showed that the nature and substitution pattern of the 5-membered-(oxazole, thiazole) or 6-membered heterocycle (pyridine) has a strong influence on their fluorescence properties and on their localization in living cells as they stain either the nucleus or mitochondria.
