The distribution of the black rat (Rattus rattus) has been heavily influenced by its association with humans. The dispersal history of this non-native commensal rodent across Europe, however, remains poorly understood, and different introductions may have occurred during the Roman and medieval periods. Here, in order to reconstruct the population history of European black rats, we generated a de novo genome assembly of the black rat, 67 ancient black rat mitogenomes and 36 ancient nuclear genomes from sites spanning the 1st-17th centuries CE in Europe and North Africa. Analyses of mitochondrial DNA confirm that black rats were introduced into the Mediterranean and Europe from Southwest Asia. Genomic analyses of the ancient rats reveal a population turnover in temperate Europe between the 6th and 10th centuries CE, coincident with an archaeologically attested decline in the black rat population. The near disappearance and re-emergence of black rats in Europe may have been the result of the breakdown of the Roman Empire, the First Plague Pandemic, and/or post-Roman climatic cooling., We thank the wet laboratory teams at MPI-SHH, the PalaeoBARN at the University of Oxford and the University of York. Dire wolves are considered to be one of the most common and widespread large carnivores in Pleistocene America1, yet relatively little is known about their evolution or extinction. Here, to reconstruct the evolutionary history of dire wolves, we sequenced five genomes from sub-fossil remains dating from 13,000 to more than 50,000 years ago. Our results indicate that although they were similar morphologically to the extant grey wolf, dire wolves were a highly divergent lineage that split from living canids around 5.7 million years ago. In contrast to numerous examples of hybridization across Canidae2,3, there is no evidence for gene flow between dire wolves and either North American grey wolves or coyotes. This suggests that dire wolves evolved in isolation from the Pleistocene ancestors of these species. Our results also support an early New World origin of dire wolves, while the ancestors of grey wolves, coyotes and dholes evolved in Eurasia and colonized North America only relatively recently. © 2021, The Author(s), under exclusive licence to Springer Nature Limited. Biologists often seek to geographically provenance organisms using their traits. This is typically achieved by defining spatial groups using distinct patterns of trait variation. Here, we present a new spatial provenancing and trait boundary identification methodology, based on correlations between geographic and trait distances that require no a priori group assumptions. We apply this to three datasets where spatial provenance is sought: morphological rat and vole dentition data (human commensal translocation datasets); and birdsong data (cultural transmission dataset). We also present the results of cross‐validation testing. Spatial provenancing is possible with differing degrees of accuracy for each dataset, with birdsong providing the most accurate geographic origin (identifying an average spatial region of 0.22 km2 as the area of origin with 99.9% confidence). Our method has a wide range of potential applications to diverse data types—including phenotypic, genetic and cultural—to identify trait boundaries and spatially provenance the origin of unknown or translocated specimens where trait differences are geographically structured and correlated with spatial separation.

Pacific salmon (Oncorhynchus spp.) are ecological and cultural keystone species along the Northwest Coast of North America and are ubiquitous in archaeological sites of the region. The inability to morphologically identify salmonid post-cranial remains to species, however, can limit our understanding of the ecological and cultural role different taxa played in the seasonal subsistence practices of Indigenous groups in the past. Here, we present a rapid, cost-effective ZooMS method to distinguish salmonid species based on collagen peptide mass-fingerprinting. Using modern reference material and an assemblage of 28 DNA-identified salmonid bones from the pre-contact Yup'ik site of Nunalleq, Western Alaska, we apply high-resolution mass spectrometry (LC-MS/MS) to identify a series of potential collagen peptide markers to distinguish Pacific salmon. We then confirm these peptide markers with a blind ZooMS analysis (MALDI-TOF-MS) of the archaeological remains. We successfully distinguish five species of anadromous salmon with this ZooMS approach, including one specimen that could not be identified through ancient DNA analysis. Our biomolecular identification of chum (43%), sockeye (21%), chinook (18%), coho (11%) and pink (7%), confirm the exploitation of all five available species of salmonid at Nunalleq.

Lineage losses for man's best friend Dogs have been present in North America for at least 9000 years. To better understand how present-day breeds and populations reflect their introduction to the New World, Ní Leathlobhair et al. sequenced the mitochondrial and nuclear genomes of ancient dogs (see the Perspective by Goodman and Karlsson). The earliest New World dogs were not domesticated from North American wolves but likely originated from a Siberian ancestor. Furthermore, these lineages date back to a common ancestor that coincides with the first human migrations across Beringia. This lineage appears to have been mostly replaced by dogs introduced by Europeans, with the primary extant lineage remaining as a canine transmissible venereal tumor. The ancestors of the Inuit were the first to introduce the widespread usage of dog sledge transportation technology to the Americas, but whether the Inuit adopted local Palaeo-Inuit dogs or introduced a new dog population to the region remains unknown. To test these hypotheses, we generated mitochondrial DNA and geometric morphometric data of skull and dental elements from a total of 922 North American Arctic dogs and wolves spanning over 4500 years. Our analyses revealed that dogs from Inuit sites dating from 2000 BP possess morphological and genetic signatures that distinguish them from earlier Palaeo-Inuit dogs, and identified a novel mitochondrial clade in eastern Siberia and Alaska. The genetic legacy of these Inuit dogs survives today in modern Arctic sledge dogs despite phenotypic differences between archaeological and modern Arctic dogs. Together, our data reveal that Inuit dogs derive from a secondary pre-contact migration of dogs distinct from Palaeo-Inuit dogs, and probably aided the Inuit expansion across the North American Arctic beginning around 1000 BP. International audience; Close-range photographic techniques - including photogrammetry - are becoming common tools for constructing three-dimensional (3D) models of artifacts, particularly in archaeological research. Whether models obtained through photogrammetry can be used for zooarchaeological studies requires a systematic examination. In the context of research into dog domestication, we explore whether 3D models of wolf crania, obtained through a photogrammetric approach, accurately describe the original cranium in term of colouration, texture and most importantly, geometry.To answer this question, we compared the topology of 3D models obtained with a high-resolution surface scanner (used as reference geometry) with models reconstructed from the same five wolf crania using photogrammetry. The pairs of models were then compared using both a visual, qualitative and two quantitative approaches. The latter, a geometric comparison computed the deviation map between the pairs of 3D models, which was then followed by a 3D landmark based geometric morphometric approach using corresponding analyses.Our results demonstrate that photogrammetry can produce 3D models with visually satisfying levels of morphological detail in terms of texture, colouration and geometry. In addition, the quantitative comparison of the models revealed an average distance between the two surfaces of 0.088 mm with an average standard deviation of 0.53 mm. The geometric morphometric analyses revealed the same degree of measurement error for the two series of scans (2.04% and 1.95%), with only 6.31% of the morphometric variation being due to the acquisition technique. Photogrammetry, therefore, offers a low cost, easily portable and simple to perform alternative to traditional surface scanning, affording advantages that make it a highly useful tool for zooarchaeological research.

Here we provide a brief review of evidence for sperm competition in dogs, cats and pigs. The evidence indicates that there are different levels of promiscuity between these domesticates and their wild counterparts. We further go on to illustrate that there is significant evidence that this promiscuity and changes in mating behaviour has resulted in adaptations that are likely associated with selective pressures for sperm competition in the domestic animals, but not in their wild counterparts.

International audience; The Rattini tribe comprises some of the most specious genera in the mammalian kingdom. Many of these species are also highly morphologically conserved. As a result, identifying Rattini tribe animals, particularly those of the Rattus genus, to species level is extremely difficult. Problems with identification of conservative morphologies, particularly of the skeleton, have led to difficulties in understanding the fossil remains and as a result the systematics of this group. Here, we apply geometric morphometrics to the first lower molar of 14 species of the Rattini tribe. We find that the morphological data present a strong phylogenetic signal. However, within Rattus, this signal is rather complex and possibly hints at rapid evolutionary shape and size changes. In modern species, it is possible to identify specimens to species level with a good degree of confidence. We find that using both size and shape together affords further confidence with identification. However, we caution against the over-reliance on size in environments with unknown species composition and climate, particularly in archaeological contexts. This approach should prove to be a useful tool for identifying fossil and sub-fossil remains, particularly where biomolecular markers are absent in circumstances of poor preservation.

The zooarchaeology of pig domestication in China is a challenging task due to its wild boar ancestors being widespread throughout Eurasia. However using geometric morphometric approaches on molar tooth (M 2 ), shape and size variations, from modern and Neolithic suids, using Yangshao pigs as a surrogate for the Neolithic domestic form, we have addressed the identification of morphological change during the early step of domestication in three early Neolithic sites where claims of pig domestication have been made. Phenetic relationships here have revealed clear and interpretable phenotypic signatures in the samples of modern and Neolithic pigs; which provide evidence for pig domestication at the site of Jiahu from at least 6600 BC cal., re-establishing the Yellow River region as one of the earliest centre of independent Chinese pig domestication.

Humans created an environment that increased selective pressures on subgroups of those species that became domestic. We propose that the domestication process may in some cases have been facilitated by changes in mating behaviour and resultant sperm competition. By adapting to sperm competition, proto-domestic animals could potentially have outcompeted their wild counterparts in human-constructed niches. This could have contributed to the restriction of gene flow between the proto-domesticates and their wild counterparts, thereby promoting the fixation of other domestication characteristics. Further to this novel perspective for domestication, we emphasize the general potential of postcopulatory sexual selection in the restriction of gene flow between populations, and urge more studies.

Commensalism within anthropogenic environments has not been extensively discussed, despite its impact on humans, and there is no formal framework for assessing this ecological relationship in its varied forms. Here, we examine commensalism in anthropogenic environments in detail, considering both ecological and evolutionary drivers. The many assumptions about commensalism and the nature of anthropogenic environments are discussed and we highlight dependency as a key attribute of anthropogenic commensals (anthrodependent taxa). We primarily focus on mammalian species in the anthropogenic-commensal niche, but the traits described and selective pressures presented are likely fundamental to many species engaged in intense commensal relationships with humans. Furthermore, we demonstrate that this largely understudied interaction represents an important opportunity to investigate evolutionary processes in rapidly changing environments.
