Abstract

Characterising drivers of SARS-CoV-2 circulation is crucial for understanding COVID-19 because of the severity of control measures adopted during the pandemic. Whole genome sequence data augmented with demographic metadata provides the best opportunity to do this. We use Random Forest Decision Tree models to analyse a combination of over 4000 SARS-CoV2 sequences from a densely sampled, mixed urban and rural population (Tayside) in Scotland in the period from August 2020 to July 2021, with fine scale geographical and socio-demographic metadata. Comparing periods in versus out of "lockdown" restrictions, we show using genetic distance relationships that individuals from more deprived areas are more likely to get infected during lockdown but less likely to spread the infection further. As disadvantaged communities were the most affected by both COVID-19 and its restrictions, our finding has important implications for informing future approaches to control future pandemics driven by similar respiratory infections., Comment: 186 pages, approx. 48 figures (including Methods ans Supplementary Information)

Abstract

Fear of negative evaluation (FNE), defined as a sense of dread associated with being negatively judged in a social situation, has been identified as the primary factor underlying undergraduate anxiety in active-learning science courses. However, no quantitative studies have examined the extent to which science undergraduates experience FNE and how they are impacted by FNE in college science courses. To address this gap, we surveyed 566 undergraduates from one university in the U.S. Southwest who were enrolled in life sciences courses where they had opportunities to speak in front of the whole class. Participants were asked a suite of questions regarding their experiences with FNE in large-enrollment college science courses. We found that first-generation college students, LGBTQ+ students, and students with disabilities reported disproportionately high levels of FNE compared with their counterparts. Additionally, students reported that FNE can cause them to overthink their responses and participate less in class. Participants rated being cold called and presenting alone as forms of whole-class participation that elicit the highest levels of FNE. This research highlights the impact of FNE on undergraduates and provides student-generated recommendations to reduce FNE in active-learning science courses.

Abstract

SARS-CoV-2 can mutate and evade immunity, with consequences for efficacy of emerging vaccines and antibody therapeutics. Here, we demonstrate that the immunodominant SARS-CoV-2 spike (S) receptor binding motif (RBM) is a highly variable region of S and provide epidemiological, clinical, and molecular characterization of a prevalent, sentinel RBM mutation, N439K. We demonstrate N439K S protein has enhanced binding affinity to the hACE2 receptor, and N439K viruses have similar in vitro replication fitness and cause infections with similar clinical outcomes as compared to wild type. We show the N439K mutation confers resistance against several neutralizing monoclonal antibodies, including one authorized for emergency use by the US Food and Drug Administration (FDA), and reduces the activity of some polyclonal sera from persons recovered from infection. Immune evasion mutations that maintain virulence and fitness such as N439K can emerge within SARS-CoV-2 S, highlighting the need for ongoing molecular surveillance to guide development and usage of vaccines and therapeutics.

Abstract

The abundance of open-source code, coupled with the success of recent advances in deep learning for natural language processing, has given rise to a promising new application of machine learning to source code. In this work, we explore the use of a Siamese recurrent neural network model on Python source code to create vectors which capture the semantics of code. We evaluate the quality of embeddings by identifying which problem from a programming competition the code solves. Our model significantly outperforms a bag-of-tokens embedding, providing promising results for improving code embeddings that can be used in future software engineering tasks.

Abstract

Risk for late-onset Alzheimer's disease (LOAD), the most prevalent dementia, is partially driven by genetics. To identify LOAD risk loci, we performed a large genome-wide association meta-analysis of clinically diagnosed LOAD (94,437 individuals). We confirm 20 previous LOAD risk loci and identify five new genome-wide loci (IQCK, ACE, ADAM10, ADAMTS1, and WWOX), two of which (ADAM10, ACE) were identified in a recent genome-wide association (GWAS)-by-familial-proxy of Alzheimer's or dementia. Fine-mapping of the human leukocyte antigen (HLA) region confirms the neurological and immune-mediated disease haplotype HLA-DR15 as a risk factor for LOAD. Pathway analysis implicates immunity, lipid metabolism, tau binding proteins, and amyloid precursor protein (APP) metabolism, showing that genetic variants affecting APP and Aβ processing are associated not only with early-onset autosomal dominant Alzheimer's disease but also with LOAD. Analyses of risk genes and pathways show enrichment for rare variants (P = 1.32 × 10-7), indicating that additional rare variants remain to be identified. We also identify important genetic correlations between LOAD and traits such as family history of dementia and education.

Abstract

Human precision-cut lung slices (hPCLS) prepared from fibrotic lungs recapitulate the pathophysiological hallmarks of fibrosis. These hallmark features can also be induced by treating non-fibrotic hPCLS with a fibrotic cocktail (FC). As a result, the fibrotic and fibrosis-induced hPCLS are rapidly emerging as preferred models for disease modeling and drug discovery. However, current hPCLS models are limited by tissue viability in culture, as they are usually only viable for one week after harvesting. Here, we demonstrate that the fibrotic hPCLS can be cryopreserved, stored for months, and then thawed on demand without loss of hPCLS viability or protein content for 14 days post-thawing. Cryopreservation also preserves the pro-fibrotic potential of non-fibrotic hPCLS. Specifically, when we treated the thawed non-fibrotic hPCLS with an FC, we observed significant pro-fibrotic cytokine secretion and elevated tissue stiffness. These pro-fibrotic changes were inhibited by the small-molecule tyrosine kinase inhibitor, Nintedanib. Taken together, our work indicates that a feasible solution to prolong the pre-clinical utility of fibrotic and fibrosis-induced hPCLS is cryopreservation. We anticipate that cryopreserved hPCLS will serve as an advantageous predictive model for the evaluation of pro-fibrotic pathways during acute and chronic toxicity testing. [ABSTRACT FROM AUTHOR]

39. Exploring Action Learning for Academic Development in Research Intensive Settings

Abstract

The potential of action learning (AL) for academic development has not received a lot of attention. Building from two case studies in which AL has been used in different ways in research-intensive universities in Australia and the UK, we suggest that the approach may be of benefit to developers in the changing landscape in which they are expected to function. The opportunities for and challenges of leadership for AL in educational development, particularly involving non-academic staff, are also briefly explored. We argue that AL offers a way to engage academic and related staff groups that fits with their institutional culture and is therefore likely to lead to the kind of continual professional learning and positive change that will be both valued and valuable in academia. Furthermore, we believe that AL might offer productive ways forward for the further evolution of academic development work, especially, perhaps, in research-intensive settings.

Abstract

Posing the question, "What does it mean to care?" this visual work came about through a collaboration between teachers, children, and a local artist to render experiences of care from children's daily lives within an early years laboratory school. Working from a perspective of material-discursive intra-activity (Barad, 2003, 2007), this inquiry explored the ways in which children's and adults' engagement with materials, such as paint, paper, and ink, for the purpose of collaboratively constructing images might challenge ideas about what care is in an early years setting. The resulting image-stories were displayed at a community event as a provocation for others to (re)consider how young children come to know care/caring as enmeshed within experiences of love, loss, and longing of responsibility for their classmates, of stewardship for the environment, of deep investment in daily work, and of coming to trust adults and children outside of their immediate families. While we have long recognized "care" as a fundamental curricular touchstone for teachers and young children (Noddings, 1988) and we continue to value moral orientations, such as kindness and respect, in our everyday enactments of practice, through this particular entanglement of children-adults-materials discourses, we have come to understand that "caring" emerges through multiple pathways and to multiple effects and can be articulated through multiple modalities. By presenting these images as the primary "text," our intention is to provoke readers of this Special Issue to (re)consider both the specificity and multiplicity of care in young children's school lives.

Abstract

BACKGROUND: The uncoupling protein (UCP) genes belong to the superfamily of electron transport carriers of the mitochondrial inner membrane. Members of the uncoupling protein family are involved in thermogenesis and determining the functional evolution of UCP genes is important to understand the evolution of thermo-regulation in vertebrates. RESULTS: Sequence similarity searches of genome and scaffold data identified homologues of UCP in eutherians, teleosts and the first squamates uncoupling proteins. Phylogenetic analysis was used to characterize the family evolutionary history by identifying two duplications early in vertebrate evolution and two losses in the avian lineage (excluding duplications within a species, excluding the losses due to incompletely sequenced taxa and excluding the losses and duplications inferred through mismatch of species and gene trees). Estimates of synonymous and nonsynonymous substitution rates (dN/dS) and more complex branch and site models suggest that the duplication events were not associated with positive Darwinian selection and that the UCP is constrained by strong purifying selection except for a single site which has undergone positive Darwinian selection, demonstrating that the UCP gene family must be highly conserved. CONCLUSION: We present a phylogeny describing the evolutionary history of the UCP gene family and show that the genes have evolved through duplications followed by purifying selection except for a single site in the mitochondrial matrix between the 5th and 6th alpha-helices which has undergone positive selection.
