2. Comparison of bibliographic data sources: Implications for the robustness of university rankings

Abstract

Universities are increasingly evaluated on the basis of their outputs. These are often converted to simple and contested rankings with substantial implications for recruitment, income, and perceived prestige. Such evaluation usually relies on a single data source to define the set of outputs for a university. However, few studies have explored differences across data sources and their implications for metrics and rankings at the institutional scale. We address this gap by performing detailed bibliographic comparisons between Web of Science (WoS), Scopus, and Microsoft Academic (MSA) at the institutional level and supplement this with a manual analysis of 15 universities. We further construct two simple rankings based on citation count and open access status. Our results show that there are significant differences across databases. These differences contribute to drastic changes in rank positions of universities, which are most prevalent for non-English-speaking universities and those outside the top positions in international university rankings. Overall, MSA has greater coverage than Scopus and WoS, but with less complete affiliation metadata. We suggest that robust evaluation measures need to consider the effect of choice of data sources and recommend an approach where data from multiple sources is integrated to provide a more robust data set.

Abstract

Multivariate time series (MTS) data, when sampled irregularly and asynchronously, often present extensive missing values. Conventional methodologies for MTS analysis tend to rely on temporal embeddings based on timestamps that necessitate subsequent imputations, yet these imputed values frequently deviate substantially from their actual counterparts, thereby compromising prediction accuracy. Furthermore, these methods typically fail to provide robust initial embeddings for values infrequently observed or even absent within the training set, posing significant challenges to model generalizability. In response to these challenges, we propose SCAlable Numerical Embedding (SCANE), a novel framework that treats each feature value as an independent token, effectively bypassing the need for imputation. SCANE regularizes the traits of distinct feature embeddings and enhances representational learning through a scalable embedding mechanism. Coupling SCANE with the Transformer Encoder architecture, we develop the Scalable nUMerical eMbeddIng Transformer (SUMMIT), which is engineered to deliver precise predictive outputs for MTS characterized by prevalent missing entries. Our experimental validation, conducted across three disparate electronic health record (EHR) datasets marked by elevated missing value frequencies, confirms the superior performance of SUMMIT over contemporary state-of-the-art approaches addressing similar challenges. These results substantiate the efficacy of SCANE and SUMMIT, underscoring their potential applicability across a broad spectrum of MTS data analytical tasks.

4. Publishing Embargoes and Versions of Preprints: Impact on the Dissemination of Information

Abstract

This commentary abridges three closely related aspects of scholarly publishing, copyright transfer to publishers in the subscription-based model, posting of author-accepted versions to preprint servers, and publishing embargoes, to appreciate how each might impact the dissemination of information. We found no direct evidence showing that either copyright transfer or the posting of early (i.e., author-submitted or journal-accepted) versions of works to preprint servers stifle academics’ ability to share their papers openly. However, some key structural issues and incompatibilities in policies may dampen the wider adoption of preprints despite their widely promoted advantages for scientists. We found a 6- to 36-month embargo period in place by 10 of the world’s top largest publishers, depending on the version of the record. These embargoes may constrain the dissemination of knowledge.

14. Access to Academic Libraries: An Indicator of Openness?

Abstract

Introduction: Open access to digital research output is increasing, but academic library policies can place restrictions on public access to libraries. This paper reports on a preliminary study to investigate the correlation between academic library access policies and institutional positions of openness to knowledge. Method: This primarily qualitative study used document and data analysis to examine the content of library access or use policies of twelve academic institutions in eight countries. The outcomes were statistically correlated with institutional open access publication policies and practices. Analysis: We used an automated search tool together with manual searching to retrieve Web-based library access policies, then categorised and counted the levels and conditions of public access. We compared scores for institutional library access feature with open access features and percentages of open access publications. Results: Academic library policies may suggest open public access but multi-layered user categories, privileges and fees charged can inhibit such access, with disparities in openness emerging between library policies and institutional open access policies. Conclusion: As open access publishing options and mandates expand, physical entry and access to print and electronic resources in academic libraries is contracting. This conflicts with global library and information commitments to open access to knowledge.

Abstract

The members of the interleukin-17 (IL-17) cytokine family and their receptors were identified decades ago. Unlike IL-17 receptor A (IL-17RA), which heterodimerizes with IL-17RB, IL-17RC, and IL-17RD and mediates proinflammatory gene expression, IL-17RB plays a distinct role in promoting tumor growth and metastasis upon stimulation with IL-17B. However, the molecular basis by which IL-17RB promotes oncogenesis is unknown. Here, we report that IL-17RB forms a homodimer and recruits mixed-lineage kinase 4 (MLK4), a dual kinase, to phosphorylate it at tyrosine-447 upon treatment with IL-17B in vitro. Higher amounts of phosphorylated IL-17RB in tumor specimens obtained from patients with pancreatic cancer correlated with worse prognosis. Phosphorylated IL-17RB recruits the ubiquitin ligase tripartite motif containing 56 to add lysine-63-linked ubiquitin chains to lysine-470 of IL-17RB, which further assembles NF-κB activator 1 (ACT1) and other factors to propagate downstream oncogenic signaling. Consequentially, IL-17RB mutants with substitution at either tyrosine-447 or lysine-470 lose their oncogenic activity. Treatment with a peptide consisting of amino acids 403 to 416 of IL-17RB blocks MLK4 binding, tyrosine-477 phosphorylation, and lysine-470 ubiquitination in vivo, thereby inhibiting tumorigenesis and metastasis and prolonging the life span of mice bearing pancreatic tumors. These results establish a clear pathway of how proximal signaling of IL-17RB occurs and provides insight into how this pathway provides a therapeutic target for pancreatic cancer.

Abstract

Pressured by globalization and the increasing demand for public organisations to be accountable, efficient and transparent, university rankings have become an important tool for assessing the quality of higher education institutions. It is therefore important to carefully assess exactly what these rankings measure. In this paper, the three major global university rankings, The Academic Ranking of World Universities, The Times Higher Education and the Quacquarelli Symonds World University Rankings, are studied. After a description of the ranking methodologies, it is shown that university rankings are stable over time but that there is variation between the three rankings. Furthermore, using Principal Component Analysis and Exploratory Factor Analysis, we show that the variables used to construct the rankings primarily measure two underlying factors: a universities reputation and its research performance. By correlating these factors and plotting regional aggregates of universities on the two factors, differences between the rankings are made visible. Last, we elaborate how the results from these analysis can be viewed in light of often voiced critiques of the ranking process. This indicates that the variables used by the rankings might not capture the concepts they claim to measure. Abstract

In recent years, personalized fabrication has received considerable attention because of the widespread use of consumer-level three-dimensional (3D) printers. However, such 3D printers have drawbacks, such as long production time and limited output size, which hinder large-scale rapid-prototyping. In this paper, for the time- and cost-effective fabrication of large-scale objects, we propose a hybrid 3D fabrication method that combines 3D printing and the Zometool construction set, which is a compact, sturdy, and reusable structure for infill fabrication. The proposed method significantly reduces fabrication cost and time by printing only thin 3D outer shells. In addition, we design an optimization framework to generate both a Zometool structure and printed surface partitions by optimizing several criteria, including printability, material cost, and Zometool structure complexity. Abstract

The future of the university as an open knowledge institution that institutionalizes diversity and contributes to a common resource of knowledge: a manifesto. In this book, a diverse group of authors--including open access pioneers, science communicators, scholars, researchers, and university administrators--offer a bold proposition: universities should become open knowledge institutions, acting with principles of openness at their center and working across boundaries and with broad communities to generate shared knowledge resources for the benefit of humanity. Calling on universities to adopt transparent protocols for the creation, use, and governance of these resources, the authors draw on cutting-edge theoretical work, offer real-world case studies, and outline ways to assess universities' attempts to achieve openness. Digital technologies have already brought about dramatic changes in knowledge format and accessibility. The book describes further shifts that open knowledge institutions must make as they move away from closed processes for verifying expert knowledge and toward careful, mediated approaches to sharing it with wider publics. It examines these changes in terms of diversity, coordination, and communication; discusses policy principles that lay out paths for universities to become fully fledged open knowledge institutions; and suggests ways that openness can be introduced into existing rankings and metrics. Case studies--including Wikipedia, the Library Publishing Coalition, Creative Commons, and Open and Library Access--illustrate key processes.

Abstract

Adipocytes are the most abundant stromal partners in breast tissue. However, the crosstalk between breast cancer cells and adipocytes has been given less attention compared to cancer-associated fibroblasts. Here we find, through systematic screening, that primary mammary gland-derived adipocytes (MGDAs) promote growth of breast cancer cells that express monocarboxylate transporter 2 (MCT2) both in vitro and in vivo. We show that β-hydroxybutyrate is secreted by MGDAs and is required to enhance breast cancer cells malignancy in vitro. Consistently, β-hydroxybutyrate is sufficient to promote tumorigenesis of a mouse xenograft model of MCT2-expressing breast cancer cells. Mechanistically we observe that upon co-culturing with MGDAs or treatment with β-hydroxybutyrate, breast cancer cells expressing MCT2 increase the global histone H3K9 acetylation and upregulate several tumour-promoting genes. These results suggest that adipocytes promote malignancy of MCT2-expressing breast cancer via β-hydroxybutyrate potentially by inducing the epigenetic upregulation of tumour-promoting genes.

Abstract

Pancreatic cancer has an extremely high mortality rate due to its aggressive metastatic nature. Resolving the underlying mechanisms will be crucial for treatment. Here, we found that overexpression of IL-17B receptor (IL-17RB) strongly correlated with postoperative metastasis and inversely correlated with progression-free survival in pancreatic cancer patients. Consistently, results from ex vivo experiments further validated that IL-17RB and its ligand, IL-17B, plays an essential role in pancreatic cancer metastasis and malignancy. Signals from IL-17B-IL-17RB activated CCL20/CXCL1/IL-8/TFF1 chemokine expressions via the ERK1/2 pathway to promote cancer cell invasion, macrophage and endothelial cell recruitment at primary sites, and cancer cell survival at distant organs. Treatment with a newly derived monoclonal antibody against IL-17RB blocked tumor metastasis and promoted survival in a mouse xenograft model. These findings not only illustrate a key mechanism underlying the highly aggressive characteristics of pancreatic cancer but also provide a practical approach to tackle this disease.
