Brazil is the largest global producer of sugarcane and plays a significant role—supplier of sugar and bioethanol. However, diseases such as brown and orange rust cause substantial yield reductions and economic losses, due decrease photosynthesis and biomass in susceptible cultivars. Molecular markers associated with resistance genes, such as Bru1 (brown rust) and G1 (orange rust), could aid in predicting resistant genotypes. In this study, we sought to associate the phenotypic response of 300 sugarcane accessions with the genotypic response of Bru1 and G1 markers. The field trials were conducted in a randomized block design, and five six-month-old plants per plot were evaluated under natural disease conditions. Genotypic information about the presence or absence of Bru1 (haplotype 1) and G1 gene was obtained after extraction of genomic DNA and conventional PCR. Of the total accessions evaluated, 60.3% (181) showed resistance to brown rust in the field, and of these, 70.7% (128) had the Bru1 gene present. Considering the field-resistant accessions obtained from Brazilian breeding programs (116), the Bru1 was present in 77,6% of these accessions. While alternative resistance sources may exist, Bru1 likely confers enduring genetic resistance in current Brazilian cultivars. Regarding the phenotypic reaction to orange rust, the majority of accessions, 96.3% (288), were field resistant, and of these, 52.7% (152) carried the G1 marker. Although less efficient for predicting resistance when compared to Bru1, the G1 marker could be part of a quantitative approach when new orange rust resistance genes are described. Therefore, these findings showed the importance of Bru1 molecular markers for the early selection of resistant genotypes to brown rust by genetic breeding programs. [ABSTRACT FROM AUTHOR]

RESUMO A ferrugem marrom causada pelo fungo Puccinia melanocephala é uma importante doença em cana-de-açúcar (Saccharum spp.) e está presente em praticamente todas as áreas de cultivo. Um gene de efeito maior, Bru1, foi descrito como fonte de resistência durável da cana-de-açúcar contra isolados de P. melanocephala. O objetivo deste estudo foi avaliar a eficiência de dois marcadores moleculares fortemente associados ao gene Bru1, R12H16 e 9O20-F4-RsaI, para predição da resistência genética à ferrugem marrom em variedades de cana-de-açúcar. Para tanto, foram utilizadas neste estudo 14 variedades RB, desenvolvidas pela RIDESA (Rede Interuniversitária para o Desenvolvimento do Setor Sucroenergético), as quais estão entre as 10 mais cultivadas na região Centro-Sul do Brasil no período de 1974 a 2015. Para avaliação da doença a campo foi conduzido um experimento em blocos casualizados com quatro repetições. A severidade da ferrugem marrom foi quantificada de acordo com escala diagramática que varia de 1 (mais resistente) a 9 (mais suscetível) e os dados obtidos foram analisados através de modelo misto linear generalizado (GLMM). Concomitantemente, foi extraído o DNA total das 14 variedades e, em seguida, foi realizada amplificação dos marcadores moleculares, que foram classificados em haplótipos. Do total de variedades, 12 não mostraram sintomas da doença e, através da análise via GLMM, apresentaram probabilidade de 99,35% de serem resistentes; destas, 91,66% foram haplótipo 1, ou seja, tiveram a presença de ambos os marcadores associados ao gene Bru1. Portanto, pode-se concluir que os marcadores moleculares R12H16 e 9O20-F4-RsaI foram altamente eficientes em predizer fenótipos resistentes e que provavelmente o gene Bru1 seja a principal fonte de resistência de cana-de-açúcar à ferrugem marrom nos campos comerciais do Brasil. ABSTRACT Brown rust caused by the fungus Puccinia melanocephala is an important disease affecting sugarcane (Saccharum spp.) and is present in almost all growing areas. A major effect gene, Bru1, was described as a durable resistance source in sugarcane against isolates of P. melanocephala. The aim of this study was to evaluate the efficiency of two molecular markers strongly associated with Bru1 gene, R12H16 and 9O20-F4-RsaI, for prediction of genetic resistance to brown rust in sugarcane varieties. Thus, this study included 14 RB varieties, developed by RIDESA (Interuniversity Network for the Development of the Sugarcane Industry), which were among the 10 most cultivated varieties in the central-south region of Brazil in the period of 1974-2015. To evaluate the disease in the field an experiment was conducted in randomized blocks with four replicates. The severity of brown rust was quantified according to a diagrammatic scale ranging from 1 (most resistant) to 9 (most susceptible), and the obtained data were analyzed by using a generalized linear mixed model (GLMM). Concomitantly, total DNA was extracted from the 14 varieties, followed by amplification of the molecular markers, which were classified into haplotypes. Out of the total varieties, 12 had no symptoms of the disease and showed 99.35% probability of being resistant according to analysis via GLMM; among them, 91.66% were haplotype 1, i.e., had the presence of both markers associated with Bru1 gene. Therefore, we can conclude that the molecular markers R12H16 and 9O20-F4-RsaI were highly efficient in predicting resistant phenotypes and that Bru1 gene is probably the main source of sugarcane resistance to brown rust in commercial fields in Brazil.

The varieties RB965902 and RB965917 were developed for harvesting at the beginning to the middle of the sucrose extraction period (early/medium maturity) and released for the South-Central region of Brazil. In specific environments, the tons of Pol per area (sucrose yield) of these varieties is higher than of the commercial standard RB855453 and they are resistant to the main diseases of the crop. As variedades RB965902 e RB965917 foram desenvolvidas e liberadas para colheita no início até o meio da safra (maturação precoce/média) na região Centro-Sul do Brasil. Em ambientes específicos, essas variedades superam o padrão comercial RB855453 em produção de pol por área. Apresentam resistência às principais doenças da cana-de-açúcar.

Background: Sugarcane (Saccharum spp.) is predominantly an autopolyploid plant with a variable ploidy level, frequent aneuploidy and a large genome that hampers investigation of its organization. Genetic architecture studies are important for identifying genomic regions associated with traits of interest. However, due to the genetic complexity of sugarcane, the practical applications of genomic tools have been notably delayed in this crop, in contrast to other crops that have already advanced to marker-assisted selection (MAS) and genomic selection. High-throughput next-generation sequencing (NGS) technologies have opened new opportunities for discovering molecular markers, especially single nucleotide polymorphisms (SNPs) and insertion-deletion (indels), at the genome-wide level. The objectives of this study were to (i) establish a pipeline for identifying variants from genotyping-by-sequencing (GBS) data in sugarcane, (ii) construct an integrated genetic map with GBS-based markers plus target region amplification polymorphisms and microsatellites, (iii) detect QTLs related to yield component traits, and (iv) perform annotation of the sequences that originated the associated markers with mapped QTLs to search putative candidate genes. Results: We used four pseudo-references to align the GBS reads. Depending on the reference, from 3,433 to 15,906 high-quality markers were discovered, and half of them segregated as single-dose markers (SDMs) on average. In addition to 7,049 non-redundant SDMs from GBS, 629 gel-based markers were used in a subsequent linkage analysis. Of 7,678 SDMs, 993 were mapped. These markers were distributed throughout 223 linkage groups, which were clustered in 18 homo(eo)logous groups (HGs), with a cumulative map length of 3,682.04 cM and an average marker density of 3.70 cM. We performed QTL mapping of four traits and found seven QTLs. Our results suggest the presence of a stable QTL across locations. Furthermore, QTLs to soluble solid content (BRIX) and fiber content (FIB) traits had markers linked to putative candidate genes. Conclusions: This study is the first to report the use of GBS for large-scale variant discovery and genotyping of a mapping population in sugarcane, providing several insights regarding the use of NGS data in a polyploid, non-model species. The use of GBS generated a large number of markers and still enabled ploidy and allelic dosage estimation. This thesis concerns about the technological development and innovation in natural resources’ intensive industries in the context of emerging economies. The thesis explores how the accumulation of technological capabilities and the learning mechanisms influenced the technological trajectory in the sugarcane bioethanol industry in Brazil, during the period from mid-1970 to 2014. Much progress has been made in understanding the technological catch-up process of firms and industries in emerging economies. However, these studies often explore the process of technological catch-up related to technological trajectories already mapped by world leaders in manufacturing and processing industries. Part of this studies ignore that the development of industrial activities could occur in natural resources’ intensive industries. In addition, between academic researchers and policy makers, natural resources’ intensive industries are encapsulated as commodities and low-tech, characterized by a limited opportunity for technological learning and accumulation of technological capabilities. However, the process of industrialization in natural resources’ intensive industries in regions such as Latin America is poorly understood and there are scarce research investigating the process of technological catch-up systematically in industrial level, with rare exceptions. Based on evidence from sugarcane bioethanol industry in Brazil, this research explores a process of technological catch-up that has received little attention in the literature. To examine this issue, this research adopts a qualitative design based on a case study strategy at industry level, with extensive fieldwork and collection of firsthand empirical evidence with long-term coverage on 20 organizations. This research found that: (1) The technological trajectory’s evolution of sugarcane bioethanol industry in Brazil was characterized by the opening of a different direction from that mapped by existing technology leaders. This qualitative shift process of the dominant technological trajectory started during the early stages of technology development. So, the industry went through a trajectory of early entry in path-creating; (2) The evolution of this technological trajectory did not happen in a homogeneous way. Were found three relatively distinct patterns of accumulation of technological capabilities for specific technological functions (or areas): feedstock, agricultural processes and industrial processes. In feedstock and industrial processes technological functions there an accumulation of technological capabilities of global leadership, while in the agricultural processes technological function the accumulation of technological capabilities has not evolved beyond the intermediate level; (3) These capabilities were accumulated in a disperse way among industry’s actors (producer firms, research institutes, universities, suppliers, biotechnology companies and etc.) and made possible the opening of exploration of new businesses, albeit modestly exploited; (4) The subtle heterogeneity found in the patterns of technological capabilities accumulation was influenced by a combination of technological learning processes used by the industry over time. Finally, the research also found that this technological trajectory contributed to generate significant implications and was also influenced by other factors. Nevertheless, these results deserve more systematic research effort. Therefore, this research concludes that relevant technological positions, especially for industries from emerging economies, can be achieved through technological trajectories that are not based necessarily on dominant technologies, already exploited by world leaders in advanced economies. Thus, alternative processes of catch-up may be highly relevant for obtaining industrial progress. Furthermore, the research concludes that natural resources’ intensive industries offer opportunities for significant innovations and can be protagonists in this alternative catch-up process, particularly in the context of countries with abundance of natural resources. Therefore, this research contributes to generate new evidence and explanations that help us expand the notion of alternatives to the industrial and economic development in the context of emerging economies. In the debate on industrial and economic development, alternative technological trajectories, as well as intensive industries in natural resources, should receive special attention by public policy makers and business actions. Esta tese diz respeito ao desenvolvimento tecnológico e inovação em indústrias intensivas em recursos naturais no contexto de economias emergentes. A tese explora como a acumulação de capacidades tecnológicas e os mecanismos de aprendizagem influenciaram a trajetória tecnológica na indústria de bioetanol de cana-de-açúcar no Brasil, durante o período de meados da década de 1970 a 2014. Muito se avançou na compreensão do processo de catch-up tecnológico de empresas e indústrias de economias emergentes. Contudo, essas pesquisas geralmente exploram o processo de catch-up tecnológico relacionado às trajetórias tecnológicas já mapeadas pelos líderes mundiais em indústrias de manufatura e transformação. Parte desses estudos ignora que o desenvolvimento de atividades industriais poderia ocorrer em indústrias intensivas em recursos naturais. Além disso, indústrias intensivas em recursos naturais são geralmente encapsuladas como commodities e low-tech, caracterizadas por uma limitada oportunidade de aprendizagem tecnológica e acumulação de capacidades tecnológicas. Entretanto, o processo de industrialização em indústrias intensivas em recursos naturais em regiões como a América Latina ainda é pouco compreendido e são escassas as pesquisas que investigam o processo de catch-up tecnológico em nível de indústria, com raras exceções. Baseando-se em evidências da indústria de bioetanol do Brasil, esta pesquisa explora um processo de catch-up tecnológico que tem recebido pouca atenção na literatura. Esta pesquisa adotou um desenho qualitativo com base em uma estratégia de estudo de caso em nível de indústria, com extensivo trabalho de campo e coleta de evidências empíricas de primeira mão com cobertura de longo prazo em 20 organizações. Esta pesquisa encontrou que: (1) a evolução da trajetória tecnológica da indústria de bioetanol no Brasil caracterizou-se pela abertura de uma direção distinta daquela mapeada por líderes tecnológicos existentes. Esse processo de desvio qualitativo da trajetória tecnológica dominante iniciou durante os primeiros estágios de desenvolvimento tecnológico. Assim, a indústria percorreu uma trajetória de entrada precoce em path-creating; (2) a evolução dessa trajetória tecnológica não se deu de maneira homogenia. Foram encontrados três padrões relativamente distintos de acumulação de capacidades tecnológicas para funções (ou áreas) tecnológicas específicas: feedstock, processos agrícolas e processos industriais. Nas funções de feedstock e processos industriais, houve acumulação de capacidades tecnológicas de liderança mundial, enquanto na função processos agrícolas a acumulação de capacidades tecnológicas não evoluiu além do nível intermediário; (3) essas capacidades foram acumuladas de forma dispersa entre os atores da indústria (empresas produtoras, institutos de pesquisa, universidades, fornecedores, empresas de biotecnologia etc.) e possibilitaram a abertura de oportunidades de exploração de novos negócios, ainda que modestamente aproveitadas; e (4) a sutil heterogeneidade encontrada nos padrões de acumulação de capacidades tecnológicas foi influenciada pela combinação de mecanismos de aprendizagem tecnológica utilizados pela indústria ao longo do tempo. Por fim, constatou-se também que essa trajetória tecnológica contribuiu para gerar implicações significativas e foi também influenciada por fatores outros. Não obstante, esses resultados merecem esforço de investigação mais sistemático, uma vez que foram examinados aqui de forma superficial. Concluiu-se, portanto, que posições tecnológicas relevantes, especialmente por indústrias de economias emergentes, podem ser alcançadas por meio de trajetórias tecnológicas que não se baseiam, necessariamente, em tecnologias dominantes, já exploradas por líderes mundiais, de economias avançadas. Assim, os processos alternativos de catch-up podem ser altamente relevantes para a obtenção de progresso industrial. Ademais, a pesquisa concluiu que as indústrias intensivas em recursos naturais oferecem oportunidades para inovações significativas, e podem ser protagonistas nesse processo de catch-up alternativo, particularmente no contexto de países abundantes em recursos naturais. Assim sendo, esta pesquisa contribui para gerar novas evidências e explicações que nos ajudem a ampliar a noção de alternativas para o desenvolvimento industrial e econômico no contexto de economias emergentes. No debate sobre desenvolvimento industrial e econômico, as trajetórias tecnológicas alternativas, bem como as indústrias intensivas em recursos naturais, deveriam receber uma atenção especial por parte de decisores de políticas públicas e de ações empresariais.

37. Interaction genotype of sugarcane with environments in Goiás state

A cultura da cana-de-açúcar, devido ao constante aumento da demanda por etanol no mercado interno, vem sendo cultivada em quase todo o país, e, com a ampliação e incorporação de áreas de cultivo, há a ocupação de ambientes não tão propícios ao seu desenvolvimento. Nos programas de melhoramento de cana-de-açúcar, procura-se indicar novas variedades para cada região produtora. O objetivo destes programas é a melhoria da produtividade agrícola e das características industriais das variedades, as quais devem ser mais bem adaptadas aos diferentes locais, tipos de solos e técnicas de cultivo, além de apresentar maior resistência a pragas e doenças. Atualmente, existem instaladas, em Goiás, 21 unidades produtoras de açúcar e/ou de álcool, com uma perspectiva de implantação de novas unidades em médio e longo prazo. Nesse sentido, o melhoramento varietal, com ênfase na interação de genótipos com ambientes (GxA), é essencial para a eficiência e sustentabilidade do processo produtivo da cultura. O presente trabalho teve como objetivo o estudo desta interação em cana-de-açúcar, considerando-se um conjunto de ensaios finais de avaliação de clones experimentais e variedades, implantados em cinco usinas/destilarias instaladas no Estado de Goiás. Implantaram-se os experimentos seguindo delineamento básico de blocos completos casualizados. Foram avaliadas a influência da interação GxA sobre produtividade de colmos, em toneladas por hectare, e as porcentagens de POL e de fibra, por serem considerados caracteres de grande importância agronômica e industrial. O método estatístico para avaliar a interação GxA foi a análise AMMI (modelo de efeitos principais aditivos e de interação multiplicativa). A interação de genótipos com ambientes foi altamente significativa para as três características, revelando adaptabilidades específicas dos genótipos e, consequentemente, dificultando a recomendação geral de um determinado genótipo para todo Estado de Goiás. Tanto para o caráter produtividade (TCH) quanto para POL% e fibra%, os efeitos de ambientes foram responsáveis pela maior parte da variação expressa nos quadrados médios, seguidos dos efeitos de genótipos e, por último, pelos efeitos da interação GxA. A análise AMMI, pelo modelo selecionado (AMMI1, para fibra%, e AMMI3, para TCH e POL%), permitiu explicar 58,31% da SQGxA para a variável produtividade (TCH), 55,10% para a variável porcentagem de pol (POL%) e 22,81% para porcentagem de fibra. Os genótipos RB965658 e RB965602 foram os melhores em produtividade (t/ha) e em porcentagem de fibra e POL. The sugarcane crop, due the constant increase of ethanol demand in the internal market, has been cultivated in Brazil in almost all its extension. With the expansion and creation of new areas as well there has been occupation of not suitable environments for its development. Today, there are twenty one sugar and ethanol producing units an implantation perspective of new units in medium and long run. The objective of the sugarcane improvement programs is to increase agricultural productivity and industrial characteristics of varieties, that should be better adapted to different locations, soil types, cultivation techniques, besides presenting higher resistance to insects and diseases. In plants improvement, considerations regarding genotypes interaction with environments are essential to the process efficiency. For the achievement of the present study, about interaction of different environments and genotypes, a set of final experimental evaluations of clones and varieties, wich were carried out in several locations in Goiás State, Brazil, were considered. The objective was evaluate the influence of genotypes by environments interaction (GxE) based on the stalk yield in tons per hectare, POL percentage and fiber. These are considered characters of agronomic, economic and industrial importance. Based on the results, it is not possible to recommend local key, for the planting of experimental area with sugarcane in the State of Goiás. In fact, it is recommended the increase of the number of experimental fields, to demonstrate with better precision about the genotypes in the State. As many about to the character productivity (TCH), recording about to POL % and fiber %, the outcomes of environment have been responsible for most variation expressed by mean squares, followed by the effects of genotypes and by the effects from the interaction GxE, which showed high significance. The analysis AMMI, by the models selected (AMMI 1 about fiber %, & AMMI 3 about TCH & POL%) has enabled to explain 58.31% from SQGxA for the variable productivity (TCH); 55.10% for the variable of pol (POL%) and 22.81% about the percentage of fiber.
