Tropical peatlands are highly vulnerable to anthropogenic alterations. In Costa Rica, riverine peatlands are understudied, and most are excluded from the protected areas. Aiming to assess the anthropogenic pressure in the Los Robles sector (LRS) of Medio Queso Wetland (MQW), this study evaluates its changes in vegetation cover, productivity, the topsoil, and soil profile. Fires have prevented the LRS from accumulating carbon (C) in the upper layers. Higher density and ash content; and lower C:N ratio in the dark black layers than the lower peat profile without carbonization, point to recurrent fires with a low water table (WT) for many years. To reduce the damage by fires to C accumulation, urgent measures to prevent prescribed fires, avoiding them specially until the beginning of the rainy season when the WT rise to near soil surface level. The species Eleocharis interstincta promotes higher C stability during the dry season, has a foliage with lower C:N ratio which make it more palatable for livestock and a more recalcitrant composition of the root system that favors peat formation than the temporally dominant Scleria melaleuca. Therefore, conserving E. interstincta could promote the recovery of the peatland functionality in the LRS.

The Pastaza-Marañón Foreland Basin (PMFB) holds the most extensive tropical peatland area in South America. PMFB peatlands store 7.07 Gt of organic carbon interacting with multiple microbial heterotrophic, methanogenic, and other oxic/anoxic respirations. Little is understood about the contribution of distinct microbial community members inhabiting tropical peatlands. Here, we studied the metagenomes of three geochemically distinct peatlands spanning minerotrophic, mixed, and ombrotrophic conditions. Using gene- and genome-centric approaches, we evaluate the functional potential of the underlying microbial communities. Abundance analyses shows significant differences in C, N, P, and S acquisition genes. Further, community interactions mediated by Toxin-antitoxin and CRISPR-Cas systems were enriched in oligotrophic soils, suggesting that non-metabolic interactions may exert additional controls in low nutrient environments. Similarly, we reconstructed 519 metagenome-assembled genomes spanning 28 phyla. Our analyses detail key differences across the nutrient gradient in the predicted microbial populations involved in degradation of organic matter, and the cycling of N and S. Notably, we observed differences in the nitrogen oxide (NO) reduction strategies between sites with high and low N2O fluxes and found phyla putatively capable of both NO and sulfate reduction. Our findings detail how gene abundances and microbial populations are influenced by geochemical differences in tropical peatlands.

Water is necessary for all life on Earth. Water is so critical that organisms have developed strategies to survive in hyperarid environments. These regions with extremely low water availability are also unique analogs in which to study the physico-chemical conditions of extraterrestrial environments such as Mars. We have identified a daily, sustainable cycle of water vapor adsorption (WVA) and desorption that measurably affects soil water content (SWC) in the hyperarid region of the Atacama Desert in southern Perú. We pair field-based soil temperature and relative humidity soil profiles with laboratory simulations to provide evidence for a daily WVA cycle. Using our WVA model, we estimate that one adsorptive period-one night-increases SWC by 0.2-0.3 mg/g of soil (∼30 μm rainfall). We can plausibly rule out other water inputs during our field campaign that could account for this water input, and we provide evidence that this WVA cycle is driven by solar heating and maintained by atmospheric water vapor. The WVA may also serve to retain water from infrequent rain events in these soils. If the water provided by WVA in these soils is bioavailable, it could have significant implications for the microorganisms that are endemic to hyperarid environments.

Exploring metagenomic contigs and “binning” them are essential for delineating functional and evolutionary guilds within microbial communities. Despite available automated binners, researchers often find human involvement necessary to achieve representative results. We present BinaRena, an interactive graphic interface dedicated to aiding human operators to explore contigs via customizable visualization and to associate them with bins based on various data types, including sequence metrics, coverage profiles, taxonomic assignments and functional annotations. Binning plans can be edited, inspected and compared visually or using algorithms. Completeness and redundancy of user-selected contigs can be calculated real-time. We show that BinaRena facilitated biological pattern discovery, hypothesis generation and bin refinement in a tropical peatland metagenome. It enabled isolation of pathogenic genomes within closely-related populations from human gut samples. It significantly improved overall binning quality after curation using a simulated marine dataset. BinaRena is an installation-free, client-end web application for researchers of all levels.

Microbiome analysis is becoming common in select municipal and service ecosystems, including wastewater treatment and anaerobic digestion, but its potential as a microbial-status-informative tool to promote or mitigate CH 4 production has not yet been evaluated in landfills. Methanogenesis mediated by Archaea is highly active in solid-waste microbiomes but is commonly neglected in studies employing next-generation sequencing techniques.

Peatlands store large amounts of soil carbon and freshwater, constituting an important component of the global carbon and hydrologic cycles. Accurate information on the global extent and distribution of peatlands is presently lacking but is needed by Earth system models (ESMs) to simulate the effects of climate change on the global carbon and hydrologic balance. Here, we present Peat-ML, a spatially continuous global map of peatland fractional coverage generated using machine learning (ML) techniques suitable for use as a prescribed geophysical field in an ESM. Inputs to our statistical model follow drivers of peatland formation and include spatially distributed climate, geomorphological and soil data, and remotely sensed vegetation indices. Available maps of peatland fractional coverage for 14 relatively extensive regions were used along with mapped ecoregions of non-peatland areas to train the statistical model. In addition to qualitative comparisons to other maps in the literature, we estimated model error in two ways. The first estimate used the training data in a blocked leave-one-out cross-validation strategy designed to minimize the influence of spatial autocorrelation. That approach yielded an average r(2) of 0.73 with a root-mean-square error and mean bias error of 9.11 % and -0.36 %, respectively. Our second error estimate was generated by comparing Peat-ML against a high-quality, extensively ground-truthed map generated by Ducks Unlimited Canada for the Canadian Boreal Plains region. Atmospheric nitrous oxide (N2O) is a potent greenhouse gas thought to be mainly derived from microbial metabolism as part of the denitrification pathway. Here, we report that in unexplored peat soils of Central and South America, N2O production can be driven by abiotic reactions (≤ 98 %) highly competitive to their enzymatic counterparts. Extracted soil iron positively correlated with in-situ abiotic N2O production determined by isotopic tracers. Moreover, we found that microbial N2O reduction accompanied abiotic production, essentially closing a coupled abiotic-biotic N2O cycle. Anaerobic N2O consumption occurred ubiquitously (pH 6.4-3.7), with proportions of diverse clade II N2O-reducers increasing with consumption rates. Our findings show denitrification in tropical peat soils is not a purely biological process, but rather a “mosaic” of abiotic and biotic reduction reactions. We predict hydrological and temperature fluctuations differentially affect abiotic and biotic drivers and further contribute to the high N2O flux variation in the region.

Chemodenitrification – the non-enzymatic process of nitrite reduction – may be an important sink for fixed nitrogen in tropical peatlands. Rates and products of chemodenitrification are dependent on O2, pH, Fe2+ concentration, and organic matter composition, which are variable across peat soils. Assessing abiotic reaction pathways is difficult because sterilization and inhibition agents can alter the availability of reactants by changing iron speciation and organic matter composition. We compared six commonly used soil sterilization techniques – γ irradiation, chloroform, autoclaving, and the use of three different chemical inhibitors (mercury, zinc, and azide) – for their compatibility with chemodenitrification assays for tropical peatland soils (organic-rich, low-pH soil from the eastern Amazon). Out of the six techniques, γ irradiation resulted in soil treatments with the lowest cell viability and denitrification activity and the least effect on pH, iron speciation, and organic matter composition. Nitrite depletion rates in γ-irradiated soils were highly similar to untreated (live) soils, whereas other sterilization techniques showed deviations. Chemodenitrification was a dominant process of nitrite consumption in tropical peatland soils assayed in this study. Nitrous oxide (N2O) is one possible product of chemodenitrification reactions. Abiotic N2O production was low to moderate (3 %–16 % of converted nitrite), and different sterilization techniques lead to significant variations on production rates due to inherent processes or potential artifacts. Our work represents the first methodological basis for testing the abiotic denitrification and N2O production potential in tropical peatland soil.

Humid tropical forests play a dominant role in the functioning of Earth but are under increasing threat from changes in land use and climate. How forest vulnerability varies across space and time and what level of stress forests can tolerate before facing a tipping point are poorly understood. Here, we develop a tropical forest vulnerability index (TFVI) to detect and evaluate the vulnerability of global tropical forests to threats across space and time. We show that climate change together with land-use change have slowed the recovery rate of forest carbon cycling. Temporal autocorrelation, as an indicator of this slow recovery, increases substantially for above-ground biomass, gross primary production, and evapotranspiration when climate stress reaches a critical level. Forests in the Americas exhibit extensive vulnerability to these stressors, while in Africa, forests show relative resilience to climate, and in Asia reveal more vulnerability to land use and fragmentation. TFVI can systematically track the response of tropical forests to multiple stressors and provide early-warning signals for regions undergoing critical transitions.

Tropical peatlands have the potential to be significant sources of methane (CH4) to the atmosphere but their contribution to the global methane budget remains uncertain. Although much prior work has focused in Southeast Asia, other tropical regions, such as the Congo and the Amazon, have a much wider diversity of peatlands with more variable CH4 emissions. Our work aims to better understand CH4 production and emissions in these diverse peatlands, and how they are controlled by hydrology, geochemistry and vegetation. Using stable isotope and radiocarbon measurements, we assess the production pathway for methanogenesis and its carbon source at sites across the Pastaza-Marañon basin in Peru. As the largest peatland complex in the Amazon, this region is home to many peatland types, from palm swamps to open peatlands to pole forests. We find clear links between site geochemistry, hydrology, and CH4 production. In rain-fed ombrotrophic sites (pH 3-4), we observe low emissions and highly depleted δ13CH4 values (as low as -100‰). The lack of external nutrients and acidic conditions likely limit methanogenesis, and hydrogenotrophic methanogenesis dominates. In more minerotrophic sites (pH 5-6), more enriched methane (-75 to -60‰) suggests a contribution from acetoclastic methanogenesis. Emissions rates are also higher, likely fueled by external nutrient inputs from seasonal flooding. Across sites, modern, vegetation-derived inputs are the dominant carbon source for methanogenesis, with a limited contribution from old peat carbon in some ombrotrophic sites. The strong relationships we observe between peatland hydrology, vegetation, geochemistry and methane emissions will enable future work to upscale methane emissions across the region.

Amazonian peatlands store a large amount of soil organic carbon (SOC), and its fate under a future changing climate is unknown. Here, we use a process-based peatland biogeochemistry model to quantify the carbon accumulation for peatland and nonpeatland ecosystems in the Pastaza-Marañon foreland basin (PMFB) in the Peruvian Amazon from 12,000 y before present to AD 2100. Model simulations indicate that warming accelerates peat SOC loss, while increasing precipitation accelerates peat SOC accumulation at millennial time scales. The uncertain parameters and spatial variation of climate are significant sources of uncertainty to modeled peat carbon accumulation. Under warmer and presumably wetter conditions over the 21st century, SOC accumulation rate in the PMFB slows down to 7.9 (4.3–12.2) g⋅C⋅m(−2)⋅y(−1) from the current rate of 16.1 (9.1–23.7) g⋅C⋅m(−2)⋅y(−1), and the region may turn into a carbon source to the atmosphere at −53.3 (−66.8 to −41.2) g⋅C⋅m(−2)⋅y(−1) (negative indicates source), depending on the level of warming. Peatland ecosystems show a higher vulnerability than nonpeatland ecosystems, as indicated by the ratio of their soil carbon density changes (ranging from 3.9 to 5.8). This is primarily due to larger peatlands carbon stocks and more dramatic responses of their aerobic and anaerobic decompositions in comparison with nonpeatland ecosystems under future climate conditions. Peatland and nonpeatland soils in the PMFB may lose up to 0.4 (0.32–0.52) Pg⋅C by AD 2100 with the largest loss from palm swamp. The carbon-dense Amazonian peatland may switch from a current carbon sink into a source in the 21st century.

Tree stems can be a major source of CH4, altering the impact forests have on atmospheric radiative forcing. In the tropics stem flux monitoring has been limited, nevertheless, available field studies have observed high variability of stem CH4 flux rates between species and individuals and over the surface of individual tree stems. To evaluate the sources of variation and controls of CH4 stem fluxes, methods supporting large sampling campaigns are needed. We designed a portable, flexible, easily installed chamber that produces replicable flux measurements across broad species diversity. The chamber creates a strong seal on a range of stem sizes and surface roughnesses and extends radially, integrating surface flux variation so that small hot spots are not missed. Working in forested Amazonian peatlands, we used this chamber to measure stem fluxes on a variety of palms and trees with stems ranging from 10 cm to 85 cm DBH, both rough and smooth barked species. We compared a non-steady state, headspace recirculation method to a steady-state flow-through method and found the flow-through method likely yields more accurate estimates for high emissions. Our novel stem flux measurements from Amazonian peatlands reveal that stem CH4 emissions of the dominant palm (M. flexuosa) contrast markedly against dominant hardwood species, with palms emitting CH4 at much higher rates (up to 84 mg-C m−2 h−1 at 0.23 m stem height) that compare to the highest published rates of tree stem emission. Flux rates from M. flexuosa demonstrated exponential decay with stem height, rates at 0.5 m were 3 to 10 times higher than at 1.4 m. This pattern underscores the importance of quantifying CH4 flux rates over the lower 2 m of stem in order to accurately quantify stem CH4 fluxes. Considering their broad distribution and high density in Amazonian peatlands, M. flexuosa stems may be a major source of atmospheric CH4.

Climate change is modifying global biogeochemical cycles. Microbial communities play an integral role in soil biogeochemical cycles; knowledge about microbial composition helps provide a mechanistic understanding of these ecosystem-level phenomena. Next generation sequencing approaches were used to investigate changes in microbial functional groups during ecosystem development, in response to climate change, in northern boreal wetlands. A gradient of wetlands that developed following permafrost degradation was used to characterize changes in the soil microbial communities that mediate C cycling: a bog representing an “undisturbed” system with intact permafrost, and a younger bog and an older bog that formed following the disturbance of permafrost thaw. Reference 16S rRNA databases and several diversity indices were used to assess structural differences among these communities, to assess relationships between soil microbial community composition and various environmental variables including redox potential and pH. Rates of potential CO2 and CH4 gas production were quantified to correlate sequence data with gas flux. The abundance of organic C degraders was highest in the youngest bog, suggesting higher rates of microbial processes, including potential CH4 production. In addition, alpha diversity was also highest in the youngest bog, which seemed to be related to a more neutral pH and a lower redox potential. These results could potentially be driven by increased niche differentiation in anaerobic soils. These results suggest that ecosystem structure, which was largely driven by changes in edaphic and plant community characteristics between the “undisturbed” permafrost bog and the two bogs formed following permafrost thaw, strongly influenced microbial function.

Methane emissions from wetlands contribute to the currently rising levels of methane in the atmosphere. Nonetheless, the assessments of methane-producing Archaea (methanogens) and their environmental controls are still rare particularly in soils from estuarine tidal marshes. In estuarine tidal marshes, the salinity gradient is commonly observed, and its effects on the methanogenic community are hardly known. In this study, in the Min River estuary, southeast China, we analyzed two freshwater and two brackish (oligohaline) marshes in a subtropical estuary, where we assessed methanogenic community structure and abundance by molecular cloning, sequencing, and quantitative PCR methods, as well as by means of soil physicochemical characteristics and concentration of methane dissolved in pore water. The common and dominant genera of these methanogens include Methanoregula, Methanobacterium, Methanosarcina, and Methanolinea in the four marshes. Phylotypes of the methanogens using H2/CO2 (Methanomicrobiales) or acetate (Methanosarcinales) were identified in the mcrA gene clone libraries and by restriction fragment length polymorphism (RFLP) analyses. The abundance levels of methanogens in the two freshwater marshes were significantly higher than those in the two brackish marshes. The value of the Shannon Index (H′) of diversity and Simpson index (D) of evenness of methanogen mcrA clone libraries decreased along the salinity gradient from freshwater to brackish water. Methanogen community structure varied with soil depth in the four wetlands. The concentrations of methane in pore water also decreased from the freshwater sites to the brackish sites; this pattern is consistent with a change in the abundance of methanogens. Our results showed that in a low-level salinity gradient of a subtropical estuary, salinity is still a major factor controlling the overall community structure and abundance of methanogens.

Assessing the diverse communities of methanogenic Archaea and sulfate-reducing bacteria (SRB) is important to understand methane (CH4) production in wetland ecosystems. However, the vertical distribution of composition and diversity, and the effects of environmental factors on the methanogen and SRB communities in the sediments of subtropical estuarine brackish marshes have been poorly characterized. To assess the effects of variable environmental conditions on methanogenic and SRB communities in marshes, we studied three brackish marsh zones dominated by Phragmites australis, Cyperus malaccensis and Spartina alterniflora, respectively, in the Min River estuary, southeastern China. Methanogens of the Methanomicrobiales order was the dominant group at sediment depths of 0–30 cm, which indicated that the main pathway of methane production was H2/CO2 in this zone. In general, methanogens of the genus Methanoregula were dominant in the three marsh zones. For SRB, Desulfobacterales was the dominant group, and Desulfobacterium and Desulfosarcina were the predominant genera at the depth of 0–30 cm. The community composition of methanogens and SRB changed with vegetation type and soil depth. Compared with SRB, vegetation type demonstrated a stronger influence on the community composition of methanogens. Canonical correspondence analysis (CCA) analysis further revealed that the main factors affecting the methanogens community composition were EC (electric conductivity) and pH, and the main factors affecting SRB community composition were pH, SOC and TN, suggesting that pH is a common factor influencing the community compositions of both methanogen and SRB in the sediments of brackish marshes.

Tropical peatlands are a major, but understudied, biophysical feedback factor on the atmospheric greenhouse effect. The largest expanses of tropical peatlands are located in lowland areas of Southeast Asia and the Amazon basin. The Loreto Region of Amazonian Peru contains ~63,000 km2 of peatlands. However, little is known about the biogeochemistry of these peatlands, and in particular, the cycling of carbon dioxide (CO2) and methane (CH4), and their responses to hydrometeorological forcings. To address these knowledge gaps, we established an eddy covariance (EC) flux tower in a natural palm (Mauritia flexuosa L.f.) swamp peatland near Iquitos, Peru. Here, we report ecosystem-scale CO2 and CH4 flux observations for this Amazonian palm swamp peatland over a two-year period in relation to hydrometeorological forcings. Seasonal and short-term variations in hydrometeorological forcing had a strong effect on CO2 and CH4 fluxes. High air temperature and vapor pressure deficit (VPD) exerted an important limitation on photosynthesis during the dry season, while latent heat flux appeared to be insensitive to these climate drivers. Evidence from light-response analyses and flux partitioning support that photosynthetic activity was downregulated during dry conditions, while ecosystem respiration (RE) was either inhibited or enhanced depending on water table position. The cumulative net ecosystem CO2 exchange indicated that the peatland was a significant CO2 sink ranging from −465 (−279 to −651) g C m−2 y−1 in 2018 to −462 (−277 to −647) g C m−2 y−1 in 2019. The forest was a CH4 source of 22 (20 to 24) g C m−2 y−1, similar in magnitude to other tropical peatlands and larger than boreal and arctic peatlands. Thus, the annual carbon budget of this Amazonian palm swamp peatland appears to be a major carbon sink under current hydrometeorological conditions.

Analysis of the genome sequence of Methanoregula boonei strain 6A8, an acidophilic methanogen isolated from an ombrotrophic (rain-fed) peat bog, has revealed unique features that likely allow it to survive in acidic, nutrient-poor conditions. First, M. boonei is predicted to generate ATP using protons that are abundant in peat, rather than sodium ions that are scarce, and the sequence of a membrane-bound methyltransferase, believed to pump Na+ in all methanogens, shows differences in key amino acid residues. Further, perhaps reflecting the hypokalemic status of many peat bogs, M. boonei demonstrates redundancy in the predicted potassium uptake genes trk, kdp and kup, some of which may have been horizontally transferred to methanogens from bacteria, possibly Geobacter spp. Overall, the putative functions of the potassium uptake, ATPase and methyltransferase genes may, at least in part, explain the cosmopolitan success of group E1/E2 and related methanogenic archaea in acidic peat bogs.

As early as the time of Paul Buchner, a pioneer of endosymbionts research, it was shown that weevils host diverse bacterial endosymbionts, probably only second to the hemipteran insects. To date, there is no taxonomically broad survey of endosymbionts in weevils, which preclude any systematic understanding of the diversity and evolution of endosymbionts in this large group of insects, which comprise nearly 7% of described diversity of all insects. We gathered the largest known taxonomic sample of weevils representing four families and 17 subfamilies to perform a study of weevil endosymbionts. We found that the diversity of endosymbionts is exceedingly high, with as many as 44 distinct kinds of endosymbionts detected. We recovered an ancient origin of association ofNardonellawith weevils, dating back to 124 MYA. We found repeated losses of this endosymbionts, but also cophylogeny with weevils. We also investigated patterns of coexistence and coexclusion.

El presente estudio fue realizado con el objetivo de evaluar el uso de los colifagos somáticos como indicadores de contaminación fecal en aguas recreacionales marinas. Los colifagos somáticos fueron cuantificados en 140 muestras provenientes de 5 playas del circuito de la “Costa Verde”, Lima, y correlacionados con los indicadores de contaminación fecal convencionales (Coliformes fecales, E. coli y Enterococos). Los colifagos fueron determinados por el método de “capa simple” previa aplicación de la técnica modificada de “filtración de la muestra” y utilizando a E. coli ATCC 13706 como cepa hospedero. Los Coliformes fecales (CF), E. coli (EC) y Enterococos (EN) fueron cuantificados por el método del Número Más Probable (NMP). Para efectos de análisis estadístico se consideró niveles de contaminación fecal en función de valores arbitrarios de 1000 CF/100 mL (“alta contaminación”). Two mesophilic, hydrogenotrophic methanogens, designated strains SWAN1T and AL-21, were isolated from two contrasting peatlands: a near circumneutral temperate minerotrophic fen in New York State, USA, and an acidic boreal poor fen site in Alaska, USA, respectively. Cells of the two strains were rod-shaped, non-motile, stained Gram-negative and resisted lysis with 0.1 % SDS. Cell size was 0.6×1.5–2.8 µm for strain SWAN1T and 0.45–0.85×1.5–35 µm for strain AL-21. The strains used H2/CO2 but not formate or other substrates for methanogenesis, grew optimally around 32–37 °C, and their growth spanned through a slightly low to neutral pH range (4.7–7.1). Strain AL-21 grew optimally closer to neutrality at pH 6.2, whereas strain SWAN1T showed a lower optimal pH at 5.4–5.7. The two strains were sensitive to NaCl with a maximal tolerance at 160 mM for strain SWAN1T and 50 mM for strain AL-21. Na2S was toxic at very low concentrations (0.01–0.8 mM), resulting in growth inhibition above these values. The DNA G+C content of the genomes was 35.7 mol% for strain SWAN1T and 35.8 mol% for strain AL-21. Phylogenetic analysis of the 16S rRNA gene sequences showed that the strains are members of the genus Methanobacterium . Strain SWAN1T shared 94–97 % similarity with the type strains of recognized species of the genus Methanobacterium , whereas strain AL-21 shared 99 % similarity with Methanobacterium lacus 17A1T. On the basis of phenotypic, genomic and phylogenetic characteristics, strain SWAN1T ( = DSM 25820T = JCM 18151T) is proposed as the type strain of a novel species, Methanobacterium paludis sp. nov., while strain AL-21 is proposed as a second strain of Methanobacterium lacus .

Understanding the dynamics of methane (CH4 ) emissions is of paramount importance because CH4 has 25 times the global warming potential of carbon dioxide (CO2 ) and is currently the second most important anthropogenic greenhouse gas. Wetlands are the single largest natural CH4 source with median emissions from published studies of 164 Tg yr(-1) , which is about a third of total global emissions. We provide a perspective on important new frontiers in obtaining a better understanding of CH4 dynamics in natural systems, with a focus on wetlands. One of the most exciting recent developments in this field is the attempt to integrate the different methodologies and spatial scales of biogeochemistry, molecular microbiology, and modeling, and thus this is a major focus of this review. Our specific objectives are to provide an up-to-date synthesis of estimates of global CH4 emissions from wetlands and other freshwater aquatic ecosystems, briefly summarize major biogeophysical controls over CH4 emissions from wetlands, suggest new frontiers in CH4 biogeochemistry, examine relationships between methanogen community structure and CH4 dynamics in situ, and to review the current generation of CH4 models. We highlight throughout some of the most pressing issues concerning global change and feedbacks on CH4 emissions from natural ecosystems. Major uncertainties in estimating current and future CH4 emissions from natural ecosystems include the following: (i) A number of important controls over CH4 production, consumption, and transport have not been, or are inadequately, incorporated into existing CH4 biogeochemistry models. (ii) Significant errors in regional and global emission estimates are derived from large spatial-scale extrapolations from highly heterogeneous and often poorly mapped wetland complexes. (iii) The limited number of observations of CH4 fluxes and their associated environmental variables loosely constrains the parameterization of process-based biogeochemistry models.

Members of the order Methanomicrobiales are abundant, and sometimes dominant, hydrogenotrophic (H2-CO2utilizing) methanoarchaea in a broad range of anoxic habitats. Despite their key roles in greenhouse gas emissions and waste conversion to methane, little is known about the physiological and genomic bases for their widespread distribution and abundance. In this study, we compared the genomes of nine diverse Methanomicrobiales strains, examined their pangenomes, reconstructed gene flow and identified genes putatively mediating their success across different habitats. Most strains slowly increased gene content whereas one, Methanocorpusculum labreanum, evidenced genome downsizing. Peat-dwelling Methanomicrobiales showed adaptations centered on improved transport of scarce inorganic nutrients and likely use H + rather than Na + transmembrane chemiosmotic gradients during energy conservation. In contrast, other Methanomicrobiales show the potential to concurrently use Na + and H + chemiosmotic gradients. Analyses also revealed that the Methanomicrobiales lack a canonical electron bifurcation system (MvhABGD) known to produce low potential electrons in other orders of hydrogenotrophic methanogens. Additional putative differences in anabolic metabolism suggest that the dynamics of interspecies electron transfer from Methanomicrobiales syntrophic partners can also differ considerably. Altogether, these findings suggest profound differences in electron trafficking in the Methanomicrobiales compared with other hydrogenotrophs, and warrant further functional evaluations.

A novel mesophilic, hydrogenotrophic methanogen, designated strain TNRT, was isolated from an anaerobic, propionate-degradation enrichment culture that was originally established from a rice field soil sample from Taiwan. Cells were non-motile rods, 2.0–6.5 µm long by 0.3 µm wide. Filamentous (up to about 100 µm) and coccoid (about 1 µm in diameter) cells were also observed in cultures in the late exponential phase of growth. Strain TNRT grew at 20–40 °C (optimally at 37 °C), at pH 6.5–7.4 (optimally at pH 7.0) and in the presence of 0–25 g NaCl l−1 (optimally at 0 g NaCl l−1). The strain utilized H2/CO2 and formate for growth and produced methane. The G+C content of the genomic DNA was 56.4 mol%. Based on sequences of both the 16S rRNA gene and the methanogen-specific marker gene mcrA, strain TNRT was related most closely to Methanolinea tarda NOBI-1T; levels of sequence similarities were 94.8 and 86.4 %, respectively. The 16S rRNA gene sequence similarity indicates that strain TNRT and M. tarda NOBI-1T represent different species within the same genus. This is supported by shared phenotypic properties, including substrate usage and cell morphology, and differences in growth temperature. Based on these genetic and phenotypic properties, strain TNRT is considered to represent a novel species of the genus Methanolinea , for which the name Methanolinea mesophila sp. nov. is proposed; the type strain is TNRT ( = NBRC 105659T = DSM 23604T). In addition, we also suggest family status for the E1/E2 group within the order Methanomicrobiales , for which the name Methanoregulaceae fam. nov. is proposed; the type genus of family is Methanoregula.

Methanogenic archaea are ubiquitous in peat soils; however, their diversity and distributions within and among peatland ecosystems are not well known. We used comprehensive clone libraries of 16S rRNA gene sequences to investigate spatial patterns in diversity (richness, evenness of taxa) and composition (taxonomic, phylogenetic) of the methanogenic community in six peatlands arrayed 775 km from eastern Ontario, Canada to West Virginia, USA. Five sites were Sphagnum (moss) and shrub dominated; one site was sedge dominated; and, potential rates of methane (CH4) production ranged from 15 to 450 nmol/g day. The gradient allowed us to examine influences of site conditions, site history, and climate on community composition. The region had representatives of methanogens from four taxonomic orders. We observed 29 operationally defined units (OTUs) based on >97% sequence identity. One OTU accounted for 43% of all clones, whereas 15 OTUs were rare with

Previously, we demonstrated the reductive dehalogenation of dichlorobenzene (DCB) isomers to monochlorobenzene (MCB), and MCB to benzene in sediment microcosms derived from a chlorobenzene-contaminated site. In this study, enrichment cultures were established for each DCB isomer and each produced MCB and trace amounts of benzene as end products. MCB dehalogenation activity could only be transferred in sediment microcosms. The 1,2-DCB-dehalogenating culture was studied the most intensively. Whereas Dehalococcoides spp. were not detected in any of the microcosms or cultures, Dehalobacter spp. were detected in 16S rRNA gene clone libraries from 1,2-DCB enrichment cultures, and by PCR using Dehalobacter-specific primers in 1,3-DCB and 1,4-DCB enrichments and MCB-dehalogenating microcosms. Quantitative PCR showed Dehalobacter 16S rRNA gene copies increased up to 3 orders of magnitude upon dehalogenation of DCBs or MCB, and that nearly all of bacterial 16S rRNA genes in a 1,2-DCB-dehalogenating culture belonged to Dehalobacter spp. Dehalobacter 16S rRNA genes from DCB enrichment cultures and MCB-dehalogenating microcosms showed considerable diversity, implying that 16S rRNA sequences do not predict dehalogenation-spectra of Dehalobacter spp. These studies support a role for Dehalobacter spp. in the reductive dehalogenation of DCBs and MCB, and this genus should be considered for its potential impact on chlorobenzene fate at contaminated sites.

Plant root exudates increase nutrient availability and influence microbial communities including archaeal members. We examined the archaeal community inhabiting the rhizoplane of two contrasting vascular plants, Dulichium arundinaceum and Sarracenia purpurea, from an acidic bog in upstate NY. Multiple archaeal 16S rRNA gene libraries showed that methanogenic Archaea were dominant in the rhizoplane of both plants. In addition, the community structure (evenness) of the rhizoplane was found markedly different from the bulk peat. The archaeal community in peat from the same site has been found dominated by the E2 group, meanwhile the rhizoplane communities on both plants were co-dominated by Methanosarcinaceae (MS), rice cluster (RC)-I, and E2. Complementary T-RFLP analysis confirmed the difference between bulk peat and rhizoplane, and further characterized the dominance pattern of MS, RC-I, and E2. In the rhizoplane, MS was dominant on both plants although as a less variable fraction in S. purpurea. RC-I was significantly more abundant than E2 on S. purpurea, while the opposite was observed on D. arundinaceum, suggesting a plant-specific enrichment. Also, the statistical analyses of T-RFLP data showed that although both plants overlap in their community structure, factors such as plant type, patch location, and time could explain nearly a third of the variability in the dataset. Other factors such as water table, plant replicate, and root depth had a low contribution to the observed variance. The results of this study illustrate the general effects of roots and the specific effects of plant types on their nearby archaeal communities which in bog-inhabiting plants were mainly composed by methanogenic groups.

Peatlands are important sources of CH(4) emissions to the atmosphere and molecular surveys have identified a diverse, but mainly uncultured, euryarchaeal community in them. Characterization of a strain, E1-9c(T), associated with uncultured group E1, from a minerotrophic fen is reported. Cells were regular cocci, usually found in pairs, that stained Gram-positive and were resistant to lysis by 0.1 % SDS. Multiple flagella were observed, but motility was not observed in wet mounts. Optimal growth was obtained at moderate temperatures (28-30 degrees C) and slightly acidic pH (5.5). Total Na(+) and NaCl were only tolerated at concentrations less than 100 mM and 0.5 %, respectively, and Na(2)S concentrations above 0.1 mM were inhibitory. H(2)/CO(2) and formate were the only methanogenic substrates used by E1-9c(T); formate concentrations above 50 mM were inhibitory for growth. Vitamins, coenzyme M and acetate (4 mM) were required for growth and the doubling time was about 19 h. Phylogenetic analysis of the 16S rRNA gene and inferred McrA amino acid sequences showed that E1-9c(T) represented an independent lineage within the order Methanomicrobiales. Physiological and phylogenetic comparisons with different members of the order supported classification of E1-9c(T) in a new genus in the Methanomicrobiales. The name Methanosphaerula palustris gen. nov., sp. nov. is proposed; strain E1-9c(T) (=ATCC BAA-1565(T) =DSM 19958(T)) is the type strain of Methanosphaerula palustris.

Minerotrophic fen peatlands are widely distributed in northern latitudes and, because of their rapid turnover of organic matter, are potentially larger sources of atmospheric methane than bog peatlands per unit area. However, studies of the archaeal community composition in fens are scarce particularly in minerotrophic sites. Several 16S rRNA-based primer sets were used to obtain a broad characterization of the archaeal community in a minerotrophic fen in central New York State. A wide archaeal diversity was observed in the site: 11 euryarchaeal and 2 crenarchaeal groups, most of which were uncultured. The E1 group, a novel cluster in the order Methanomicrobiales , and Methanosaetaceae were the codominant groups in all libraries and results of terminal restriction fragment length polymorphism (T-RFLP) analysis. Given its abundance and potential hydrogenotrophic methane contribution, the E1 group was targeted for culture attempts with a low-ionic-strength medium (PM1). Initial attempts yielded Methanospirillum -dominated cultures. However, by incorporating a T-RFLP analysis as a quick selection tool for treatments and replicates, we were able to select an enrichment dominated by E1. Further dilutions to 10 −9 and tracking with T-RFLP yielded a strain named E1-9c. E1-9c is a novel coccoid hydrogenotrophic, mesophilic, slightly acidophilic methanogen and is highly sensitive to Na 2 S concentrations (requires Methanomicrobiales order.

Rates of methanogenesis vary widely in peat soils, yet the reasons are poorly known. We examined rates of methanogenesis and methanogen diversity in relation to soil chemical and biological characteristics in 2 peatlands in New York State. One was an acidic (pH < 4.5) bog dominated by Sphagnum mosses and ericaceous shrubs, although deeper peat was derived from sedges. The other was a fen dominated by Carex lacustris sedges with near-neutral pH soil. At both sites, the most active rates of methanogenesis occurred in the top 20 cm of the peat profile, even when using a substrate-induced methanogenesis technique with added glucose that stimulated rates up to 2 μ mol g − 1 day −1 in the bog and 6 μ mol g −1 day −1 in the fen. Rates of anaerobic CO 2 production were greater in the bog (0–36 μ mol g −1 day −1 ) than in the fen (0–5 μ mol g −1 day −1 ), and added glucose induced greater rates in the sedge-derived peat from the bog than the fen. Here, we report the complete genome sequence (2.92 Mb) of Methanosphaerula palustris E1-9C T , a methanogen isolated from a minerotrophic fen. This is the first genome report of the Methanosphaerula genus, within the Methanoregulaceae family, in the Methanomicrobiales order. E1-9C T relatives are found in a wide range of ecological and geographical settings.

Biological Soil Crusts (BSCs) are organosedimentary assemblages comprised of microbes and minerals in topsoil of terrestrial environments. BSCs strongly impact soil quality in dryland ecosystems (e.g., soil structure and nutrient yields) due to pioneer species such as Microcoleus vaginatus; phototrophs that produce filaments that bind the soil together, and support an array of heterotrophic microorganisms. These microorganisms in turn contribute to soil stability and biogeochemistry of BSCs. Non cyanobacterial populations of BSCs are less well known than cyanobacterial populations. Therefore, we attempted to isolate a broad range of numerically significant and phylogenetically representative BSC aerobic heterotrophs. Combining simple pre treatments (hydration of BSCs under dark and light) and isolation strategies (media with varying nutrient availability and protection from oxidative stress) we recovered 402 bacterial and one fungal isolate in axenic culture, which comprised 116 phylotypes (at 97% 16S rRNA gene sequence homology), 115 bacterial and one fungal. Each medium enriched a mostly distinct subset of phylotypes, and cultivated phylotypes varied due to the BSC pre-treatment. The fraction of the total phylotype diversity isolated, weighted by relative abundance in the community, was determined by the overlap between isolate sequences and OTUs reconstructed from metagenome or metatranscriptome reads. Together, more than 8% of relative abundance of OTUs in the metagenome was represented by our isolates, a cultivation efficiency much larger than typically expected from most soils. We conclude that simple cultivation procedures combined with specific pre-treatment of samples afford a significant reduction in the culturability gap, enabling physiological and metabolic assays that rely on ecologically relevant axenic cultures.

Soils are arguably the most microbially diverse ecosystems. Physicochemical properties have been associated with the maintenance of this diversity. Yet, the role of microbial substrate specialization is largely unexplored since substrate utilization studies have focused on simple substrates, not the complex mixtures representative of the soil environment. Here we examine the exometabolite composition of desert biological soil crusts (biocrusts) and the substrate preferences of seven biocrust isolates. The biocrust's main primary producer releases a diverse array of metabolites, and isolates of physically associated taxa use unique subsets of the complex metabolite pool. Individual isolates use only 13−26% of available metabolites, with only 2 out of 470 used by all and 40% not used by any. An extension of this approach to a mesophilic soil environment also reveals high levels of microbial substrate specialization. These results suggest that exometabolite niche partitioning may be an important factor in the maintenance of microbial diversity., Production and consumption of metabolites by soil microorganisms are important for nutrient cycling and maintenance of microbial diversity. Here, Baran et al. study metabolite uptake and release by desert soil microorganisms, showing that coexisting microbes can have divergent substrate preferences.

Northern acidic peatlands are important sources of atmospheric methane, yet the methanogens in them are poorly characterized. We examined methanogenic activities and methanogen populations at different depths in two peatlands, McLean bog (MB) and Chicago bog (CB). Both have acidic (pH 3.5-4.5) peat soils, but the pH of the deeper layers of CB is near-neutral, reflecting its previous existence as a neutral-pH fen. Acetotrophic and hydrogenotrophic methanogenesis could be stimulated in upper samples from both bogs, and phylotypes of methanogens using H2/CO2 (Methanomicrobiales) or acetate (Methanosarcinales) were identified in 16S rRNA gene clone libraries and by terminal restriction fragment length polymorphism (T-RFLP) analyses using a novel primer/restriction enzyme set that we developed. Particularly dominant in the upper layers was a clade in the Methanomicrobiales, called E2 here and the R10 or fen group elsewhere, estimated by quantitative polymerase chain reaction to be present at approximately 10(8) cells per gram of dry peat. Methanogenic activity was considerably lower in deeper samples from both bogs. The methanogen populations detected by T-RFLP in deeper portions of MB were mainly E2 and the uncultured euryarchaeal rice cluster (RC)-II group, whereas populations in the less acidic CB deep layers were considerably different, and included a Methanomicrobiales clade we call E1-E1', as well as RC-I, RC-II, marine benthic group D, and a new cluster that we call the subaqueous cluster. E2 was barely detectable in the deeper samples from CB, further evidence for the associations of most organisms in this group with acidic habitats.

Here, we report a 2.0-Mb complete genome sequence of Methanolinea tarda NOBI-1 T , a methanogenic archaeon isolated from an anaerobic digested sludge. This is the first genome report of the genus Methanolinea isolate belonging to the family Methanoregulaceae , a recently proposed novel family within the order Methanomicrobiales .

Microbiologists have succeeded in culturing the most acid-loving methanogen ever discovered. The new species, a member of the Methanomicrobiales group, was found in McLean Bog in New York State. It grows at a preferred pH of around 5, beating the previous record-holder, Methanobacterium espanolae, which has an optimum pH of between 5.5 and 6.0. Although some other methanogens can survive a pH as low as 4.5, the new species is the first to show growth and optimal methanogenesis in such acidic conditions. Microbes living in acidic soils are important sources of atmospheric methane, which is linked to global warming. Acidic peatlands are among the largest natural sources of atmospheric methane and harbour a large diversity of methanogenic Archaea1. Despite the ubiquity of methanogens in these peatlands, indigenous methanogens capable of growth at acidic pH values have resisted culture and isolation2,3,4; these recalcitrant methanogens include members of an uncultured family-level clade in the Methanomicrobiales prevalent in many acidic peat bogs in the Northern Hemisphere1,5,6. However, we recently succeeded in obtaining a mixed enrichment culture of a member of this clade7. Here we describe its isolation and initial characterization. We demonstrate that the optimum pH for methanogenesis by this organism is lower than that of any previously described methanogen.
