Major genomic deletions in independent eukaryotic lineages have led to repeated ancestral loss of biosynthesis pathways for nine of the twenty canonical amino acids. While the evolutionary forces driving these polyphyletic deletion events are not well understood, the consequence is that extant metazoans are unable to produce nine essential amino acids (EAAs). Previous studies have highlighted that EAA biosynthesis tends to be more energetically costly, raising the possibility that these pathways were lost from organisms with access to abundant EAAs. It is unclear whether present-day metazoans can reaccept these pathways to resurrect biosynthetic capabilities that were lost long ago or whether evolution has rendered EAA pathways incompatible with metazoan metabolism. Here, we report progress on a large-scale synthetic genomics effort to reestablish EAA biosynthetic functionality in mammalian cells. We designed codon-optimized biosynthesis pathways based on genes mined from Escherichia coli. These pathways were de novo synthesized in 3 kilobase chunks, assembled in yeasto and genomically integrated into a Chinese hamster ovary (CHO) cell line. One synthetic pathway produced valine at a sufficient level for cell viability and proliferation. 13C-tracing verified de novo biosynthesis of valine and further revealed build-up of pathway intermediate 2,3-dihydroxy-3-isovalerate. Increasing the dosage of downstream ilvD boosted pathway performance and allowed for long-term propagation of second-generation cells in valine-free medium at 3.2 days per doubling. This work demonstrates that mammalian metabolism is amenable to restoration of ancient core pathways, paving a path for genome-scale efforts to synthetically restore metabolic functions to the metazoan lineage.

Design and large-scale synthesis of DNA has been applied to the functional study of viral and microbial genomes. New and expanded technology development is required to unlock the transformative potential of such bottom-up approaches to the study of larger mammalian genomes. Two major challenges include assembling and delivering long DNA sequences. Here, we describe a workflow for de novo DNA assembly and delivery that enables functional evaluation of mammalian genes on the length scale of 100 kilobase pairs (kb). The DNA assembly step is supported by an integrated robotic workcell. We demonstrate assembly of the 101 kb human HPRT1 gene in yeast from 3 kb building blocks, precision delivery of the resulting construct to mouse embryonic stem cells, and subsequent expression of the human protein from its full-length human gene in mouse cells. This workflow provides a framework for mammalian genome writing. We envision utility in producing designer variants of human genes linked to disease and their delivery and functional analysis in cell culture or animal models.

We report the case of a 64-year-old man referred for optic ataxia, constructional apraxia, and spatial orientation disorders evolving for 2 months. Benson syndrome (posterior cortical atrophy) was initially suspected. Brain F-FDG PET/CT depicted an asymmetric decreased uptake pattern consistent with Creutzfeldt-Jakob disease. 14-3-3 proteins were detected in the cerebrospinal fluid. Clinical evolution was quickly unfavorable. The patient died 1 month after the PET/CT, and Creutzfeldt-Jakob disease was confirmed on postmortem examination of brain tissue.

Given the dominant role of noncoding DNA in common human diseases and traits, the interconnectivity of regulatory elements, and the importance of genomic context,de novodesign, assembly, and delivery can enable large-scale manipulation of these elements on a locus scale. Here we outline a pipeline forde novoassembly, delivery and expression of mammalian genes replete with native regulatory sequences. We expect this pipeline will be useful for dissecting the function of non-coding sequence variation in mammalian genomes.

SUMMARYAs part of the Synthetic Yeast 2.0 (Sc2.0) project, we designed and synthesized synthetic chromosome I. The total length of synI is ~21.4% shorter than wild-type chromosome I, the smallest chromosome inSaccharomyces cerevisiae. SynI was designed for attachment to another synthetic chromosome due to concerns of potential instability and karyotype imbalance. We used a variation of a previously developed, robust CRISPR-Cas9 method to fuse chromosome I to other chromosome arms of varying length: chrIXR (84 kb), chrIIIR (202 kb) and chrIVR (1 Mb). All fusion chromosome strains grew like wild-type so we decided to attach synI to synIII. Through the investigation of three-dimensional structures of fusion chromosome strains, unexpected loops and twisted structures were formed in chrIII-I and chrIX-III-I fusion chromosomes, which depend on silencing protein Sir3. These results suggest a previously unappreciated 3D interaction betweenHMRand the adjacent telomere. We used these fusion chromosomes to show that axial element Red1 binding in meiosis is not strictly chromosome size dependent even though Red1 binding is enriched on the three smallest chromosomes in wild-type yeast, and we discovered an unexpected role for centromeres in Red1 binding patterns.

La qualité sensorielle de la viande bovine est un critère important d’appréciation par lesconsommateurs qui demeurent insatisfaits en particulier de la tendreté. Celle-ci a une origine complexeet multifactorielle, qui la rend difficilement maîtrisable par la filière bovine. À l’issue de plusieurs annéesde recherche, notre équipe a établi une liste de marqueurs de la tendreté de la viande. Dans cetteliste, les Heat Shock Proteins (Hsp) figurent à des « carrefours » biologiques dans l’interactomemusculaire lié à la tendreté. Parmi elles, la Hsp27 est différentiellement exprimée entre des musclesde tendreté extrême. Comprendre le rôle de Hsp27 et de ses interacteurs dans l’établissement de latendreté est un des enjeux des recherches en production de viande.Afin d’atteindre cet objectif, l’invalidation du gène hspb1 (codant la protéine Hsp27) a été réalisée parrecombinaison homologue (KO) chez la souris (en collaboration avec l'IGFL et le PBES Lyon). Cemodèle a permis d’analyser les conséquences de l’invalidation de hspb1 sur le développement et lescaractéristiques des tissus liés à la qualité (muscle et tissus adipeux), ainsi que sur la fonctionnalité del’interactome "tendreté". Ce travail s’insérait dans l’Action Incitative du Département Phase« Phénotypage des animaux modèles » (2009-2012).Les souris KO hspb1-/- sont viables et fertiles, ne présentent aucune anomalie apparente mais ont unformat plus petit que celui de leurs témoins (Kammoun et al, 2013a). Au niveau plasmatique, uneinteraction génotype x âge x sexe a été révélée pour 16 paramètres biologiques sur les 36 indicateursmétaboliques mesurés. Les principales différences détectées entre KO et témoins suggèrent desdifférences de métabolismes hépatique et lipidique chez les mâles et de métabolisme du glucose et del’acide urique chez les femelles. Aucune différence n'a été observée pour les paramètresreprésentatifs du métabolisme musculaire. La structure musculaire des animaux a été analysée defaçon complémentaire par microscopie optique et électronique à transmission. La première approche n'a pas permis de révéler de différences dans les caractéristiques des fibres musculaires (typecontractile et métabolique, forme, périmètre, surface de section) à l'exception d'une tendance pour uneproportion plus élevée de fibres de petite taille chez les souris KO. Toutefois, l'analyse des profilsélectrophorétiques des isoformes de chaînes lourdes de myosine suggèrent un retard de maturationmusculaire chez les souris KO. Au niveau ultrastructural, les fibres des animaux KO sont caractérisées,comparativement à celle des témoins, par un appareil contractile musculaire moins organisé (Figure 1)qui devient très déstructuré 72h post-mortem . Ainsi le phénotype musculaire fin des souris KO estaltéré.Une analyse bioinformatique a été réalisée dans l'objectif de compléter la liste des interacteurs de laprotéine Hsp27 et des gènes cibles de l’invalidation d’hspb1 susceptibles de participer à desdifférences de structure du muscle et de la tendreté. Les partenaires ou cibles prédits de Hsp27 sontdes protéines impliquées dans différentes fonctions, comme des Hsps (Hsp20, Cryab, Hsp70a1a etHsp90aa1), des régulateurs de l'apoptose (Fas, Chuk, et caspase-3), des facteurs de traduction(Eif4E et Eif4G1), des protéines du cytosquelette (Desmine) et des antioxydants (Sod1). Lesabondances de 15 protéines ont été quantifiées par Western blot dans deux muscles de souris KO etde leurs témoins. Elles sont modifiées chez les souris dépourvues de Hsp27 principalement dans lemuscle le plus oxydatif (Kammoun et al., 2012, 2013b). Cette étude démontre l'existence de liensfonctionnels entre Hsp27 et ses cibles prédites.L'ensemble des données issues de cette étude réalisée dans une espèce modèle apporte desconnaissances nouvelles sur les mécanismes moléculaires impliqués dans l’établissement de latendreté de la viande bovine. Elle suggère que le statut en Hsp, les processus apoptotiques et laprotection contre le stress oxydatif contribue à l'évolution de l'ultrastructure post-mortem des muscleset à la tendreté de la viande. Ces données seront complétées par les résultats d'une analyseprotéomique en cours. Ces nouvelles connaissances seront validées ultérieurement sur muscle bovin.

In his/her driving strategy, a driver looks for the information necessary for driving the vehicle. The visual system manages most of these data which come mainly from outside the passenger compartment. Consequently, visibility is a very important part of safety and comfort for the motorist. However, it is not easy to point out the limits of good or bad visibility. This paper deals with quite a few locus points regarding visibility, how to measure it, with which instruments. In this way, according to the objective data obtainable from these measures, we will be able to compare different cars to determine ergonomic features to be taken into consideration.
