Com o avanço da biologia molecular foi possível rastrear proteínas que podem ser utilizadas como marcadores de contaminação ambiental, é o caso da Hemoglobina extraída da espécie de Amynthas gracilis (HbAg). Conhecida como Hb extracelular gigante, a HbAg é um complexo proteico com massa molecular em torno de 3,6 MDa, com capacidade elevada de carreamento de moléculas de O2, estabilidade térmica e resistência ao estresse oxidativo. Todas essas propriedades fazem com que essas Hbs sejam alvo de pesquisas dentro da área de biotecnologia. O objetivo deste trabalho foi anotar o transcriptoma de A. gracilis, permitindo dessa forma, identificar sequências de proteínas com potencial biotecnológico, assim como as sequências codificadoras para a cadeias que compõem a HbAg. Além disso, foi realizado um estudo inicial de caracterização de uma das cadeias dessa hemoproteína, o monômero-d. A montagem do transcriptoma foi realizada utilizando estratégia de novo com o programa Trinity e a anotação funcional foi realizada com o programa OmicsBox que inclui a ferramenta do Blast2GO. As sequências das cadeias de HbAg foram identificadas através da análise de BLAST contra o banco de dados UniprotKB. O modelo para a unidade biológica HbAg foi construído por modelagem comparativa com auxílio do SWISS-model e os esquemas foram desenhados com o programa PyMOL. A caracterização inicial do monômero-d de HbAg foi feita através das técnicas de espectroscopia: absorção UV-Vis e fluorescência, além da técnica de espalhamento de luz (LSI) variando as condições experimentais em função do pH e interação com o surfactante SDS. Foram identificadas 260.616 ORFs das quais 187.866 sequências foram não redundantes e, a partir destas foram anotadas 92.939 sequências de proteínas. Proteínas com potencial biotecnológico assim como classes de enzimas envolvidas no processo de vermicompostagem foram identificadas. Todas as sequências das cadeias de HbAg foram preditas e partir delas construímos um modelo comparativo com base na estrutura de HbGp, Hb homóloga a HbAg. Todos os domínios proteicos mantiveram-se conservados em HbAg. Para o conjunto de dados do monômero-d em função do pH, notou-se auto-oxidação do grupo Heme em pH 9, aumento da intensidade de fluorescência em pH mais básico e possível auto agregação no pH mais ácido (5,0) e pH mais básico (9,0). Já para a interação com o SDS, notamos uma oxidação mais pronunciada a partir da concentração de 4 mmol L-1. O aumento gradativo da intensidade de fluorescência foi observado a partir da concentração de 1,2 mmol L-1 de surfactante. Os dados de LSI levantam a hipótese da formação de agregados entre o monômero-d e o surfactante assim como a presença de auto agregados de monômero em solução. Os dados apresentados neste trabalho trazem conhecimento básico acerca do potencial de A. gracilis no campo da biotecnologia e poderão fomentar pesquisas futuras nas áreas de genômica, com enfoque para o desenvolvimento e caracterização de biomarcadores moleculares na investigação de contaminação ambiental. Earthworm species have been used in the field of ecotoxicology research due to their characteristics that support the identification of environmental pollution. Advances in molecular biology have made it possible to detect proteins with potential application of biomarkers, such as the Hemoglobin from Amynthas gracilis (HbAg). Known as an extracellular giant Hb, the HbAg is a protein complex with molecular mass of 3,6 MDa, high capacity of O2 carrier, thermal stability, and oxidative stress resistance. These properties lead to giant Hbs becoming a target of research in the biotechnological field. The objective of this study was to annotate the A. gracilis transcriptome, allowing the sequence identification of proteins with biotechnological potential, as well as the identification of chains that compound HbAg. Besides that, the initial biophysical characterization of monomer-d from HbAg was carried out. De novo transcriptome assembly was carried out using the Trinity program and the functional annotation was realized with OmicsBox program that includes the Blast2GO tool. The chain sequences of HbAg were identified through BLAST analysis against to UniprotKB database. The comparative model of HbAg biological unit was predicted using SWISS model and the schemes were drawn with the PyMOL program. The initial biophysical characterization of the monomer-d of HbAg was carried out using absorption spectroscopy: UV-Vis and fluorescence, in addition to the light scattering intensity technique, varying the experimental conditions as a function of pH and interaction with the surfactant SDS. In the transcriptome were identified 260,616 ORFs, of which 187,866 sequences were non- redundant. The OmicsBox program annotated 92,939 protein sequences. Proteins with biotechnological potential and enzymes involved in the vermicomposting process were identified. All sequences of the HbAg chains were predicted and the comparative model was constructed using HbGp structure as a template. The conservation of protein domains in HbAg model was preserved. The evaluation of the pH effect on monomer-d revealed the Heme oxidation in pH 9.0, the increase of fluorescence intensity in basic pH and the possible autoaggregation was observed in acid pH (5.0) and basic pH (9.0). The interaction of monomer-d and SDS showed a more pronounced Heme oxidation from the concentration of 4 mmol L-1 of the surfactant. The increase of fluorescence intensity was observed from 1.2 mmol L-1 of surfactant concentration. The LSI data support the hypothesis of aggregation between monomer-d and SDS, as well as, the presence of dimer of monomer-d in solution. The data presented in this work bring basic knowledge about the potential of A. gracilis in the field of biotechnology and may encourage future research in the area of genomics, focusing on the development and characterization of molecular biomarkers in the investigation of environmental contamination. 141022/2018-3

En las últimas décadas la visión estática que da origen al paradigma estructura-función de las proteínas se ha demostrado insuficiente, cobrando la dinámica proteica una importancia fundamental para comprender el funcionamiento de estas macromoléculas. En esta tesis doctoral presentamos un estudio del rol de la estructura y dinámica proteicas en el balance de las distintas funciones de la hemoproteína multifuncional Citocromo c. Las dos funciones principales del Citocromo c son las de transportar electrones en la cadena respiratoria mitocondrial y la de actuar como factor pro-apoptótico durante los primeros pasos de la muerte celular programada. A fin de identificar los determinantes estructurales y dinámicos de estas funciones alternativas emprendimos un estudio in vitro espectroscópico, electroquímico y computacional de diferentes variantes de Citocromo c. En primer lugar, abordamos el estudio de un cambio conformacional inducido por pH que constituye un proceso modelo de la ganancia de la función pro-apóptotica del Citocromo c. Presentamos un estudio exhaustivo del mecanismo de este proceso, así como del efecto que ejerce el estrés nitro oxidativo sobre su dinámica. En segundo lugar, estudiamos los efectos de perturbaciones estructurales sutiles sobre la dinámica proteica y sus implicancias tanto en la función de transporte de electrones como en la accesibilidad a la función pro-apóptica. Encontramos por primera vez que existen correlaciones cruzadas entre parámetros cinéticos y termodinámicos correspondientes a una y otra función. Finalmente, estudiamos el rol regulatorio del campo eléctrico local sobre el balance de las distintas funciones proteicas. En conjunto, los resultados obtenidos muestran que la dinámica proteica regula finamente el balance entre las distintas conformaciones (y funciones) del Citocromo c. Sugieren además que estímulos provenientes del entorno celular, como un aumento del estrés nitro oxidativo o cambios en el potencial transmembrana, alterarían sutilmente la dinámica proteica y por lo tanto el balance de funciones del Citocromo c. Over the last decades, the structure-function point of view, dominant on protein science, has been proven incomplete as we get better understanding every day of the crucial role that protein dynamics play into function. In this thesis work we studied the role of protein structure and dynamics related to the different biological functions of the multifunctional hemeprotein Cytochrome c. The two main functions of this protein in the cell are to act as an electron shuttle in the respiratory chain and to act as a pro-apoptotic factor in the early stages of the programmed cell death. To identify the key structural and dynamic features associated to the different functions, we performed spectroscopical and electrochemical in vitro experiments of several variants of Cytochrome c and molecular dynamic simulations as well. First, we studied a pH-induced conformational change of Cytochrome c as a model system for the gain of pro-apoptotic function. Here we present a comprehensive study of the mechanism of this conformational change and of the effect of highly nitro-oxidative environments on it. Second, we studied how some subtle structural perturbations modify the protein dynamics and its implications on the different functions of the protein. We found evidence, for the very first time, that suggest the existence of a crossed correlation between parameters associated to both functions of Cytochrome c. Lastly, we investigated the role that local electric fields might play in the balance of the different protein functions. Altogether, our findings show that protein dynamics fine tune the balance of the different conformations and functions of Cytochrome c. Moreover, we find that some cell environment stimuli, such as the increase of the nitro-oxidative stress or the decrease of the transmembrane potential modify the protein dynamics and therefore the balance of the functions of Cytochrome c. Devido a estas propriedades, os objetivos desta dissertação foram caracterizar a estrutura e a estabilidade da hemoglobina extracelular gigante do anelídeo Amynthas gracilis (HbAg) por diferentes técnicas biofísicas, tais como, absorção ótica, intensidade de espalhamento de luz (LSI), espalhamento de luz dinâmico (DLS), eletroforese SDS-PAGE, ultracentrifugação analítica (AUC), espectrometria de massas por tempo de voo (MALDI-TOF-MS) e microscopia de força atômica (AFM). Em pH 7,0, a HbAg apresentou espectro de absorção ótica com máximo em 415 nm (banda de Soret) e em 540 e 575 nm (bandas Q). A alcalinização do meio deslocou os máximos de absorção para 405 nm e uma única banda Q alargada em 540 nm, devido à oxidação do grupo heme. O perfil proteico apresentado pela HbAg por eletroforese SDS-PAGE foi semelhante, mas não igual a hemoglobina extracelular de Glossoscolex paulistus (HbGp). A HbAg apresentou três bandas com massa molar (MM) entre 25-37 KDa associadas as cadeias L, enquanto a HbGp apresenta apenas duas bandas nesta faixa de massa. As análises dos dados de MALDI-TOF-MS mostraram que a HbAg apresenta quatro isoformas para o monômero d (d1 - d4) com MM entre 16,2-16,8 kDa, três linkers (L1, L2 e L3), 25,8-26,8 kDa, duas isoformas para o trímero abc e uma única isoforma para o tetrâmero abcd (67,7 kDa). Por AUC foi determinada a MM da HbAg na sua forma íntegra de 3,9 MDa, sendo este valor superior a HbGp (3,6 MDa). O maior valor de MM observado é associado a auto-agregação da HbAg em função do tempo de estocagem. O valor de ponto isoelétrico (pI) estimado por Potencial Zeta foi de 6,0 ± 0,3. A HbAg nativa apresenta um diâmetro hidrodinâmico (Dh) de 28 nm determinado por DLS. Porém, em pH menor que 6,5 a proteína mostrou tendência em formar agregados, já em pH acima de 8,0 a hemoglobina sofreu dissociação concomitante com agregação. A microscopia de força atômica (AFM) de filmes de HbAg em pH 7,0 revelou altura entre 15-20 nm que foi associado a dois discos hexagonais sobrepostos. Estudos iniciais de atividade peroxidase (POD) indicaram maior estabilidade da HbAg frente altas concentrações de peróxido de hidrogênio (H2O2) em relação a HbGp. Por fim os resultados apresentados nesta dissertação mostram um grande avanço na caracterização da HbAg, uma hemoglobina extracelular gigante até então não relatada na literatura. Adicionalmente possibilitou a criação de novas vertentes de estudos que no futuro poderão resultar na criação de produtos de grande aplicação biotecnológica, tais como biossensores destinados às áreas médica e ambiental, além de produtos de suprimento de oxigênio para tecidos sob condição de hipóxia. The extracellular hemoglobin molecules present high oligomeric stability, resistance to oxidation, cooperativity and affinity to bind oxygen, besides the potential use in biotechnological applications a s blood substitute and biosensors of environmental contam ination. Considering that, this dissertation aimed to characterize the structure and stability of the giant extracellular hemoglobin of the annelid Amynthas gracilis (HbAg) by different biophysical t echniques, such as optical absorption, light scattering intensity (LSI), dynamic light scattering (DLS), SDS - PAGE electrophoresis, analytical ultracentrifugation (AUC), Matrix Assisted Laser Desorption Ionization - Time of Fly - Mass Spectrometry (MALDI - TOF - MS ) and atomic force microscopy . The HbAg had an optical absorption spectrum with a maximum of 415 nm (Soret band) , and 540 and 575 nm (Q bands) at pH 7.0 . The alk alinization of the medium shifted the absorption maxima to 405 nm and a single broad Q band at 54 0 nm due to the oxidation of the heme group. The protein profile presented by HbAg by SDS - PAGE electropho resis was similar but not identical to the extracellular hemoglobin of Glossoscolex paulistus (HbGp). HbAg presented three bands with molecular mass (MM) ranging 25 - 37 KDa associated with the L chains, whereas HbGp presented only two bands in this MM range. MALDI - TOF - MS data show ed that HbAg presents four isoforms for the monomer d ( d 1 - d 4 ) with MM ranging 16.2 - 16.8 kDa, three linkers ( L 1 , L 2 and L 3 ), 2 5.8 - 26.8 kDa, two isoforms for the abc trimer and a single isoform for the abcd tetramer (67.7 kDa). By AUC , the MM of whole HbAg was determined in 3.9 MDa, a higher value than that observed for HbGp (3.6 MDa). The highest MM value observed was associated with self - aggregation of HbAg as a function of storage time. The isoelectric point value (pI) estimated by Zeta Potential wa s 6.0 ± 0.3. Native HbAg had a h ydrodynamic d iameter (D h ) of 28 nm determined by DLS. However, at pH less than 6.5 the protein sho we d tendency to form aggregates; at pH above 8.0 the hemoglobin undergoes dissociation concomitant wit h aggregation. Atomic Force M icroscopy (AFM) of HbAg films at pH 7.0 revealed a height between 15 - 20 nm that was associated with two overlapping hexagonal l ayers. Initial studies of peroxidase activity (POD) indicate d higher stability of HbAg against high concentrations of hydrogen peroxide (H 2 O 2 ) relative to HbGp. Finally, the results presented in this dissertation show a great advance in the characterizatio n of HbAg, a giant extracellular hemoglobin not previously reported in the literature. In addition, it has enabled the creation of new study strands that in the future may result in the creation of products of great biotechnological application, such as bi osensors destined to the medical and environmental areas, as well as products of oxygen supply to tissues under the condition of hypoxia. Las hemoproteínas son un conjunto ubicuo y extenso de proteínas, con una enorme diversidadfuncional relacionada con la versátil reactividad del ion de hierro del grupo hemo. La gran mayoría desus funciones biológicas involucran la unión de ligandos pequeños al metal, regulada por la identidad ydinámica de los aminoácidos de su entorno. La presente tesis tiene como objetivo aportar informaciónmicroscópica acerca de los mecanismos de reacción de distintas hemoproteínas con moléculaspequeñas de relevancia biológica, como ser O2, H2 O2, NH2OH e hidropersulfuros, utilizando unacombinación de técnicas de simulación computacional y experimentales, que incluyen, por unlado, dinámica molecular clásica (que abarca técnicas de muestreo demúltiples réplicas) e híbridascuántico-clásicas (para el estudio de fenómenos reactivos), y por otro espectroscopía UV-visible,cinética de reacción utilizando un equipo flujo detenido y un electrodo sensible a HNO, recientementedesarrollado por el grupo donde fue realizada la presente tesis, para el seguimiento de su producción.En primer lugar fue estudiada ?por técnicas de simulación?la unión de sustrato y el mecanismode reacción de dos dioxigenasas hémicas, la indolamino 2,3-dioxigenasa y triptófano 2,3-dioxigenasa,mostrando cómo la dinámica de un loop flexible modula la actividad enzimática al regular la entrada/salida de sustrato. En segundo lugar, se estudió la producción de HNO debido a la peroxidación dehidroxilamina catalizada por mioglobina. Se utilizaron técnicas experimentales para caracterizar la cinética de reacción, y luego se analizó el mecanismo de reacción a través de métodos computacionales.Por último, se estudió experimentalmente la reacción de hidropersulfuros con mioglobina,mostrandola capacidad de los mismos de regular la reactividad del grupo hemo. The hemeproteins comprise a large group of ubiquitous proteins with a great functional diversity related to the versatile reactivity of the iron atom in the heme group. Most of their biological functions involve small ligands binding to the metal atom, regulated by the identity and the dynamics of the aminoacids present in the active site. The main goal of this work is to give microscopic information about the mechanism of reaction of different heme proteins with small molecules of biological relevance such as O2, H2 O2, NH2OH, and hydropersulfides. The employed methodologies consist of both computer simulations and experimental techniques. On one hand classical molecular dynamics simulations were performed, in order to characterize flexible loop dynamics together with hybrid quantum mechanics-molecular mechanics (QM-MM) simulations that allow the analysis of reactive processes inside the protein matrix. On the other hand, experimental methods such as UV-vis were used to characterize the reaction products, and stopped-flow UV-Vis spectrophotometry to describe the reaction kinetics along with an HNO electrode to measure the HNO generation. Firstly, we studied, using computational techniques, the substrate binding and the reaction mechanism of two hemedioxygenases, tryptophan dioxygenase (TDO) and indoleamine 2,3 dioxygenase (IDO), showing how a flexible loop modulates the enzymatic activity of the protein by regulating the substrate and product entrance. Secondly, we studied the peroxidation activity of hydroxylamine catalyzed by myoglobin producing HNO. This was studied combining both experimental and computational techniques. Finally, we studied the reaction of hydropersulfides with myoglobin showing the capacity of regulation of the heme proteins by this type of compound. Fil: Álvarez, Lucía. Las hemoproteínas se encuentran en todos los organismos vivos y tienen una gran variedadde funciones, desde el transporte de ligandos hasta fenómenos bioquímicos redox. Las funcionesde las hemoproteínas están típicamente asociadas a la interacción con pequeños ligandos, como O2, NO, HNO, H2S, O2-, etc. Una de las etapas fundamentales de esta interacción son la migracióndel ligando a través de la matriz proteica y su posterior unión al centro metálico del hemo. Estosprocesos pueden limitar la velocidad del proceso global, con su consecuente impacto biológicosobre el organismo en que se encuentra la hemoproteína. La complejidad de las hemoproteínas en función de su estructura, o condiciones del medio (temperatura, presión, etc) requieren de la utilización de diversos enfoques para abordar unestudio de los procesos mencionados. El presente trabajo de tesis tuvo como objetivo estudiar, a partir de estudios teóricos, ymétodos tanto de simulación computacional como experimentales, el proceso de migración y uniónde ligandos a hemoproteínas. En primer lugar, se abordó un estudio teórico sobre los estimadores de energía librederivados de la ecuación de Jarzynski, para distribuciones de trabajo generalmente obtenidas ensimulaciones de dinámica molecular guiada, tomando como caso paradigmático la migración deligandos en metaloproteínas. En segundo lugar, se estudió mediante diversas técnicas de simulación computacionalclásica y multi-escala cuántico-clásica (QM/MM) la especiación de especies de sulfuro (H2S) enhemoproteínas, utilizando además las metodologías desarrolladas en el primer capítulo. Finalmente, se estudió mediante técnicas experimentales de láser flash fotólisis el efectode la temperatura en la migración y unión de ligandos diatómicos en hemoglobinas truncadaspertenecientes a bacterias que habitan en condiciones diferentes de temperatura: P. Haloplanktis, B. Subtilis, y T. Fusca, que son consideradas psicrófilas, mesófilas, y termófilas, respectivamente. Heme proteins are found in all living organisms and have a gamut of functions, from thetransport of ligands to redox chemistry. The functions of heme proteins are typically associatedwith their interactions with small ligands like O2, NO, HNO, H2S and O2-. The fundamental stagesof this interaction are the migration of the ligand through the protein matrix and its subsequentbinding to the heme metal center. In many cases, these processes may limit the rate of the globalassociation process, with a consequent biological impact on the organism to which the hemeprotein belongs. The complexity of heme proteins as a function of their structures, or the conditions ofthe medium (temperature, pressure, etc.) require the use of diverse perspectives to encompassthe study of the mentioned processes. The main goal of the present dissertation is to study from theoretical studies,computational simulations and experimental methods, the process of migration and binding ofsmall ligands to heme proteins. First, a theoretical/mathematical study was carried out on the use of differentestimators of the free energy derived from the Jarzynski equality for underlying workdistributions obtained using steered molecular dynamics simulations, using the migration ofsmall ligands in metalloproteins as a paradigmatic case. Second, a combination of several classical and multi-scale quantum-classical (QM/MM)simulation techniques were used to study the speciation of hydrogen sulfide (H2S) in hemeproteins, employing besides the tools developed in the first chapter. Finally, using experimental techniques, namely laser flash photolysis, the effect oftemperature was studied on the migration and binding of diatomic ligands in truncatedhemoglobins belonging to bacteria adapted to extreme temperatures, namely P. En esta Tesis Doctoral se abordó el estudio de la regulación funcional del citocromo c (Cyt); una hemoproteína multifuncional que se comporta como transportador electrónicomitocondrial y como enzima lipoperoxidasa en la activación de la muerte celular. Considerandosus funciones tan disímiles es de esperar que esta proteína esté fuertemente regulada,sin embargo el Cyt no forma parte de ninguna cadena de señalización. Para estudiarlos factores que determinan su función se emplearon métodos espectroscópicos, electroquímicosy computacionales. Se investigaron los cambios de la estructura y función del Cytdebidos a la presencia de concentraciones fisiológicamente relevantes de especies reactivasde nitrógeno y oxígeno (NOS y ROS) y a la formación complejos con sistemas miméticosde sus receptores naturales. En primer lugar, se investigó el efecto de la adsorción sobresuperficies de distinta naturaleza química; concluyendo que el Cyt se adsorbe sobrelípidos zwiteriónicos y aumenta su reactividad frente a ROS, en particular peróxido dehidrógeno. Esta especie oxida específicamente al ligando axial del hemo del Cyt cuando seencuentra unido a estos lípidos, dando como producto una peroxidasa estable. Por otrolado, se caracterizó el cambio estructural promovido por el tratamiento del Cyt con peroxinitrito. Se observó que la nitración de una de las tirosinas desencadena su deprotonaciónque está acoplada a un cambio de ligando Met/Lys, resultando en un aumento de actividadperoxidasa. Finalmente, se estudió como ambas modificaciones postraduccionales afectanla interacción con la cardiolipina y determinan la actividad del Cyt como enzima lipoperoxidasa. El conjunto de los resultados obtenidos sugieren que la regulación de la función alternativadel Cyt tiene un mecanismo cuyos actores principales son las interacciones con loslípidos de la membrana y las modificaciones postraduccionales debidas al estrés nitrooxidativo. This Ph.D. Thesis is dedicated to disentangling the parameters that regulate Cytochromec (Cyt); a highly conserved monohemic protein that serves as an electron shuttlein the respiratory chain and as a lipo-peroxidase during the early steps of apoptosis. Consideringthe multiple roles of Cyt, one would expect this enzyme to be tightly regulated. However, Cyt is not recognized as a target for any cellular signaling pathway. Spectroscopic,electrochemical, spectroelectrochemical and computational methods were employed tostudy the signaling events that determine Cyt function. The changes in the structure andfunction of Cyt due to the exposure to physiologically relevant concentrations of oxygenand nitrogen reactive species (ROS and NOS) and to the formation of biomimetic complexeswere investigated. Part of the Thesis deals with the effect of adsorption on surfaces withdifferent functionalities; our results suggest that Cyt is able to interact electrostaticallywith zwitterionic phospholipids increasing its reactivity towards ROS, particularly hydrogenperoxide. The rise of ROS that characterizes the initiation of apoptosis can specificallyoxidize the axial ligand of the heme iron of Cyt bound to zwitterionic phospholipids, yieldinga stable peroxidase. Furthermore, we studied the structural changes promoted by peronitrite-inducedmodifications of Cyt. We showed that nitration of Tyr74 induces Tyr deprotonation, whichis coupled to Met/Lys axial ligand exchange, and results in a concomitant gain of peroxidaticactivity. Finally, we characterize how both post-translational modifications affect Cytinteraction with cardiolipin and determine the lipo-peroxidase activity of the complex. Altogether, these results suggest that the regulation of Cyt function follows a mechanismwhere protein-membrane interactions and post-translational modifications inducedby oxidative stress are the main actors. Doutoramento em Bioquímica The work presented in this Thesis investigates the dynamics and molecular interactions of p22HBP and the p22HBP-tetrapyrrole complex. Specifically, the key residues involved when a tetrapyrrole binds to p22HBP were sought. Previous molecular modelling studies identified three possible charged residues R56, K64 and K177 as possibly being important in tetrapyrrole binding via electrostatic interactions with the propionate groups of the tetrapyrrole. A number of variants of murine p22HBP were therefore prepared and fluorescence quenching and NMR used to verify the integrity of the variants and their interaction with tetrapyrrole. The same molecular modelling studies identified a mobile loop Y171-R180 in p22HBP that decreased in mobility on tetrapyrrole binding, therefore to confirm this mobility change dynamics studies based on NMR relaxation experiments were carried out. Finally in order to obtain a non heme-binding form of human p22HBP a chimeric p22HBP was designed and constructed. This construct, and the resulting protein, will be important for future siRNA knockdown studies where rescue or recovery of function experiments are required to prove the knockdown results. Chapter one discusses the current state of the art in terms of the biological, structural and functional aspects of p22HBP. The main objectives of the Thesis are also introduced here. Chapter two presents a detailed description of the different expression vectors (pNJ2 and pet28-a) and procedures used for overexpression and purification of murine p22HBP and its variants and human p22HBP. All expression and purification systems used gave good yields and allowed isotopic labeling to be carried out. The fluorescence quenching results for tetrapyrrole binding to murine p22HBP and variants are presented in chapter three along with the dissociation constants that were found to be in the nanomolar range for wild type murine and human p22HBP. The same studies were performed for murine p22HBP variants, with hydrophobic and polar changes being introduced at R56, K64 and K177. The dissociation constants were found to double in some cases but no significant changes in the strength of hemin-protein interactions were observed. The tetrapyrrole interaction with p22HBP was also followed by NMR spectroscopy, where chemical shift mapping was used to identify binding pocket location. All the variants and wild type human p22HBP were found to bind at the same location. Chapter 4 contains the data from 2D and 3D experiments carried out on 15N/13C labelled human p22HBP that was used to obtain backbone assignments. Comparison with wild type murine p22HBP assignments, PPIX titrations and theoretical calculations based on chemical shifts (Talos+) allowed 82% of the backbone resonances to be assigned. The results from the relaxation experiments used to probe the dynamics of the mobile loop in p22HBP on binding to tetrapyrrole are presented in chapter 5. The overall protein was found to tumble isotropically in the free and bound forms however the results to probe mobility changes in the 171-180 loop on tetrapyrrole binding proved inconclusive as only residue could be assigned and this did not seem to become significantly less mobile. The final chapter describes the design and construction of a chimeric p22HBP. For these purpose, the alfa1-helix sequence of human p22HBP in the phHBP1 plasmid was replaced by its homologous sequence in hSOUL, a non heme-binding protein with identical 3D structure. The results however indicated that either the incorrect sequence was introduced into the plasmid or the purification procedure was inadequate. O trabalho apresentado nesta Tese focou-se na dinâmica e nas interações moleculares da p22HBP e do complexo p22HBP-tetrapirrol, nomeadamente nos resíduos chave envolvidos nesta interação. Estudos prévios de modelação molecular identificaram três possíveis resíduos chave R56, K64 e K177 como sendo importantes na interação com os tetrapirróis, através de interações eletrostáticas com os grupos propionato do tetrapirrol. Foram desenhados e construídos variantes da p22HBP murina e foram desenvolvidos estudos de extinção de fluorescência e RMN para avaliar a integridade dos variantes e a sua interação com os tetrapirróis. Os mesmos estudos de modelação molecular identificaram ainda uma zona flexível (Y171-R180) na p22HBP que diminui a mobilidade com a interação do tetrapirrol. Para confirmar esta alteração de mobilidade, foram realizados estudos de dinâmica, baseados em RMN. Por fim, com o intuito de obter uma versão não funcional da p22HBP humana, foi planeada e construída uma versão quimérica da p22HBP humana. No futuro, esta nova versão da p22HBP quimérica, será importante para os estudos de knockdown envolvendo siRNA. O capítulo um introduz uma revisão dos aspetos biológicos da p22HBP nomeadamente os estudos estruturais e as possíveis funções que foram identificadas. Os principais objetivos da tese são também apresentados neste capítulo. No capítulo dois é apresentada uma descrição detalhada dos diferentes vectores de sobreexpressão (pNJ2 e pet28-a) e dos métodos de sobreexpressão e purificação da p22HBP murina e respectivos variantes, bem como da p22HBP humana. Todos os sistemas de sobreexpressão e purificação utilizados obtiveram bons rendimentos e permitiram a marcação isotópica das proteínas. No capítulo 3 são apresentados os resultados de extinção de fluorescência para a interação da p22HBP murina e humana com hemina através das constantes de dissociação determinadas na ordem dos nanomolar. Os mesmos estudos foram realizados para os variantes da p22HBP murina, com alterações hidrofóbicas e de polaridade nos resíduos R56, K64 e K177. Em alguns casos, as constantes de dissociação determinadas são mais elevadas, embora não se tenham verificado alterações significativas na força da interação proteína-hemo. As interações tetrapirrólicas com a p22HBP foram também estudadas por espectroscopia de RMN, onde foram mapeadas as diferenças nos desvios químicos para identificar a localização da zona de interação. A localização da zona de interação dos variantes da p22HBP e a p2HBP humana mantém-se igual à p22HBP murina. No capítulo 4 encontram-se os resultados das experiências 2D e 3D realizadas na p22HBP humana, isotopicamente marcada com 15N/13C, para identificar as ressonâncias da cadeia principal. 82% dos sistemas de spin da cadeia principal foram identificados através da comparação com a p22HBP murina, das titulações com PPIX e de cálculos teóricos baseados nos desvios químicos (Talos+). No capítulo 5 são apresentados os resultados das experiências de relaxação, usados para comprovarem a dinâmica do loop na p22HBP aquando da interação com o tetrapirrol. A proteína no seu todo move-se de uma forma isotrópica na forma livre e ligada. No entanto os resultados para comprovar as alterações de mobilidade no loop 171-180 na presença de hemo, foram inconclusivos uma vez que só a um resíduo foi atribuído um sistema de spin, e não foi indicativo da perda significativa de mobilidade. O último capítulo descreve o planeamento e a construção da p22HBP quimérica. Para tal, a sequência que codifica a hélix alfa 1 da p22HBP humana, no plasmídeo phHBP1, foi substituída pela sequência homóloga da SOUL humana, uma proteína com uma estrutura 3D semelhante mas não liga ao hemo. Os resultados no entanto demonstraram que ou a sequência não foi introduzida corretamente no plasmídeo ou o sistema de purificação não foi adequado.

Mestrado em Biotecnologia The presented work aimed to examine for the first time the interaction between heme oxygenase -1 (HO-1) and heme bound human HBP (hHBP). The protein hHBP is thought to be a heme binding protein involved in heme transport during heme metabolism in cells, although the exact function is unknown. Heme binds with a mM Kd. Therefore if hHBP is being used to transport heme, a partner needs to be present to accept the heme ring. Unpublished results have shown that HO-1 is present when hHBP is knocked down in hepatic cell moodels, therefore HO-1 could be possible partner for hHBP. Both proteins were overexpressed in a bacterial host system. HO-1 was grown in non isotopically labeled media while hHBP was grown in M9 media with 15N, labeling. hHBP was purified using affinity chromatography while anion exchange chromatography was used for HO-1. To initially study the binding of heme to HO-1 UV-vis spectroscopy was used with the heme absorbance at 405nm being followed. Binding was observed as expected. Heme tritration with HO-1, hHBP and mixtures of hHBP/HO-1 were carried out to follow the fate of the heme molecule. NMR spectroscopy was also used to see if HO-1 could remove heme from heme-bound hHBP. The results indicate that HO-1 cannot in fact remove heme from hHBP.

Suas estruturas primária e secundária são compostas por 153 aminoácidos e oito a-hélices (nomeadas de A-H), respectivamente. Esta proteína tem sido usada como um bom modelo para estudos de estrutura, função, ligação de heme, estabilidade e enovelamento de proteínas. Em condições ligeiramente ácidas (pH em torno de 4), a apomioglobina se desenovela passando por uma forma intermediária que possui propriedades físicas entre o estado nativo (pH 7) e o estado desenovelado (pH 2). Este intermediário apresenta as hélices A, G e H protegidas como demonstrado por experimentos de troca de deutério. No presente trabalho, foram realizados estudos com mutantes de deleção e de permutações circulares de hélices da mioglobina com a finalidade de aumentar o conhecimento sobre como a estrutura terciária de uma proteína é construída. Três classes de mutantes foram criadas: 1) deleção de hélices: 1.1) um mutante de deleção da hélice H (Mb1-123) e 1.2) um mutante de deleção das hélices G e H (Mb1-99); 2) permutações circulares: 2.1) um mutante de permutação da hélice A da extremidade N-terminal para a C-terminal (Mb-B_GHA) e 2.2) um mutante de permutação das hélices A e B da extremidade N-terminal para a C-terminal (Mb- C_GHAB) e 3) permutação com deleção: um mutante de deleção da hélice G com permutação da hélice H da extremidade C-terminal para N-terminal (Mb-HAB_F). As proteínas mutantes foram purificadas diretamente na forma apo, embora estes mutantes possuam capacidade de se ligar ao grupo heme, com exceção do mutante Mb1-123. Estes mutantes possuem valores mais baixos de elipticidade molar e tendência maior à agregação do que a proteína selvagem. Quando na forma holo, os dois mutantes circularmente permutados são compactos e têm estrutura e função semelhantes à holoMbWT. Este resultado difere do resultado observado para as variantes de deleção (Mb1-99 e Mb-HAB_F) que não apresentaram restabelecimento da estrutura e nem supressão da tendência à agregação. Nossos resultados indicam que, embora a mioglobina possua um núcleo de ligação do grupo heme, as hélices A, B, G e H são necessárias para a correta arquitetura da proteína. Apesar da menor estabilidade dos mutantes de permutação circulares em relação à proteína selvagem, as extremidades N- e Cterminais da mioglobina são necessárias para que a proteína alcance uma estrutura estável e funcional semelhante à selvagem. As permuteínas estruturaram a forma intermediária mesmo em pH ao redor de 7, mostrando novamente que as extremidades N- e C- terminais de mioglobina são necessárias para que elas se estruturem como a selvagem. Acreditamos que um núcleo, que se mostrou insensível ao novelamento em meio ácido, foi formado nestes mutantes. Como estes mutantes diferem quanto à posição da hélice B, eles permitiram inferir sobre a participação da hélice B no intermediário de ApoMbWT. Duas formas de intermediários estão provavelmente presentes na via de enovelamento da mioglobina e suas maiores diferenças parecem estar na quantidade de estrutura formada pela hélice B. Nossos resultados estão de acordo com o modelo seqüencial de enovelamento para mioglobina, no qual a hélice B é incorporada após a formação do domínio AGH Abstract: Myoglobin functions as a protein for transporting and storing oxygen and is a soluble, globular heme-binding protein, comprising 153 amino acids arranged in eight helical segments (named A to H). This protein has been used as a good model to study structure, function, heme binding, stability, and folding pathway. Under mild acid conditions (pH 4), apomyoglobin unfolds through an intermediate form with physical properties intermediate between the native (neutral pH) and the unfolded (pH 2.0) states. This intermediate has helices A, G and H protected from hydrogen exchange. Here we present studies of deleted and circularly permuted mutations of helical blocks of myoglobin to add to our understanding of how protein topology is built. Three classes of mutants were constructed: 1) helix deletion: 1.1) a mutant deleted of H helix, Mb1-123, and 1.2) a mutant deleted of G and H helices, Mb1-99; 2) circularly permutation: 2.1) Mb-B_GHA where B-helix is N-terminal and A helix is C-terminal, and 2.2) Mb-C_GHAB where C-helix is N-terminal and B helix is Cterminal; 3) permutation/deletion: a deleted circularly permutation where H-helix is N-terminal, the G helix is deleted, and the F helix is C-terminal, Mb-HAB_F. The mutants were purified in the apo form, where although they have the ability to bind heme with an exception to Mb1-123, they have lower ellipticity and a larger tend ency to aggregate than the wild-type. When in the holo form, the two circularly permuted mutants are compact and have native-like function and conformation, different form the myoglobin variants of deletion (i.e. Mb1-99 and Mb- HAB_F), where the heme binding does not seem to be native-like and do not suppresses their tendency to aggregate. Our results indicate that although myoglobin has a core that is able to bind heme, the A, G, H and B helices are needed for the correct structural architecture of the protein. And, since the circularly permutations are less stable than the wild-type, the N- and C-termini of myoglobin need to be native-like for the optimum structure-function relationship of this protein. The apopermuteins resembled the intermediate form even at physiological pH, showing again that the N- and C-termini of myoglobin need to be native-like for the optimum structure-function relationship of this protein. We believe that a nucleus, mostly independent of acid unfolding, was formed by these mutants and, since these permutants differ in the position of the B helix, they gave insights about the participation of the B helix in the intermediate. Two forms of intermediates are likely to be present in the folding pathway of apomyoglobin and their major difference seems to be in the amount of structure in the B helix. El trabajo de tesis puede subdividirse en dos incisos generales: el desarrollode técnicas de simulación computacional orientadas al tratamiento de losefectos del entorno en sistemas moleculares de gran tamaño, y la aplicaciónde estas y otras metodologías de cálculo a diversos problemas atenientes a lareactividad de las hemoproteínas. En relación con el primer ítem, se halla la implementación de un métodohíbrido que combina el cálculo de estructura electrónica con un campo defuerzas clásico, introduciendo de manera autoconsistente en el hamiltonianomecanocuántico el potencial electrostático proveniente de una distribuciónde cargas parciales. Esta clase de técnicas, denotada habitualmente conlas siglas QM-MM (Quantum Mechanics-Molecular Mechanics), resulta útilpara el estudio de los efectos del entorno, por ejemplo un solvente o una proteína. La implementación del método híbrido fue realizada sobre el programa SIESTA, un algoritmo de cómputo basado en la teoría de los funcionales de ladensidad (DFT) que utiliza funciones de base numéricas y pseudopotenciales. En lo que respecta al segundo inciso, se realiza en primer término unestudio metodológico tendiente a evaluar la aptitud de los diferentes tratamientosmecanocuánticos para describir la configuración electrónica de lasmetaloporfirinas. Seguidamente la investigación se focaliza sobre tres problemasespecíficos: (i) inhibición del citocromo P450 por el óxido nítrico; (ii)relación entre la afinidad por el oxígeno molecular y las uniones hidrógeno enla cavidad distal de la hemoglobina; (iii) modulación del efecto trans negativodel NO en el sitio activo de diferentes hemoenzimas, y sus implicancias en laactivación de la guanilato ciclasa. A través de estos ejemplos se realiza unalectura microscópica de la actividad de las hemoproteínas, de sus propiedadesreactivas, y de la modulación que sobre el sitio activo ejerce el entorno. Seestudian los efectos de los residuos proximales y distales, y se caracterizandistintos aspectos energéticos, estructurales y electrónicos que contribuyen ala interpretación de observaciones experimentales. This thesis has two main goals: the development of computer simulationschemes to model environment effects in large systems and the application ofthese techniques to the investigation of chemical reactivity in heme proteins. Regarding the first goal, we have implemented a hybrid methodologycombining an electronic structure calculation with a classical force field, includingthe electrostatic effects of the classical subsystem self-consistently inthe Hamiltonian of the quantum subsystem. This kind of techniques, knownusually as QM-MM (Quantum Mechanics- Molecular Mechanics), are speciallyuseful to model environment effects in solution and in proteins. Wehave employed the SIESTA pseudopotential numerical basis set implementationof density functional theory (DFT) to describe the quantum subsystem,due to its computational performance. The implemented computational schemes have been used to investigatethe following problems: (i) inhibition of cytochrome P450 by nitric oxide; (ii)role of hydrogen bonding in oxygen affinity of hemoglobins; (iii) modulationof nitric oxide negative trans effect in the active site in different heme proteinsand its connection with the activation of guanylate cyclase. Throughthese examples, we have tried to provide a microscopic insight of the roleof the environment on the chemical reactivity of heme proteins. We haveinvestigated the effects of the distal and proximal residues, characterizingstructural and energetical parameters which contribute to the interpretationof experimental results.
