Die humanen Serotonin- und Dopamintransporter (hSERT und hDAT) transportieren ihre endogenen Substrate, die Neurotransmitter Serotonin und Dopamin, schnell und selektiv in presynaptische Neuronen. Beide Transporter gehören zur Solute Carrier 6 Familie, weisen eine hohe Sequenzidentität auf, zeigen die gleiche Proteinfaltung und arbeiten mit dem gleichen Transportmechanismus. Viele Substanzklassen interagieren mit diesen Transportern, manche werden therapeutisch genutzt und andere illegal konsumiert. Diese Arbeit befasst sich mit den molekularen Interaktionsprofilen von hSERT und hDAT mittels verschiedener computergestützter Methoden. Die Ergebnisse und Herausforderungen in diesem Gebiet werden in drei peer-reviewed Studien präsentiert. Zu Beginn wurde das Spektrum der interagierenden Verbindungen in öffentlichen Datenbanken anhand ihrer strukturellen Grundgerüste und biologischen Messdaten untersucht. An einem einheitlichen Datensatz wurden die Selektivitätstrends in hSERT und hDAT durch Struktur Wirkungsbeziehungen, Protein-Ligand-Docking und Moleküldynamiksimulationen untersucht. Anschließend wurden die molekularen Selektivitätsdeterminanten in beiden Transportern an konkreten Beispielen der gleichen Substanzklasse mit biochemischen, biophysikalischen und elektrophysiologischen Methoden analysiert. Die Computeranalyse beinhaltete die Charakterisierung der Substituenten mit molekularen Deskriptoren, Induced-Fit-Docking und Solvatisierungsanalysen in den Bindungstaschen der Liganden. Abschließend wurde ein serotoningebundenes Homologiemodell von hSERT in einer außen okkludierten Konformation generiert, die eine tragende Rolle im Transportzyklus spielt und für die Untersuchung der Substratinteraktionen besonders geeignet ist. Mit moleküldynamischen Simulationen dieser und einer außen offenen Transporterkonformation wurden wichtige molekulare Merkmale miteinander verglichen, dabei wurden die Interaktionen entscheidender Aminosäuren im extra- und intrazellulären Bereich, in der zentralen Bindungstasche und die Transportersolvatisierung studiert. Die Arbeit leistet einen hilfreichen Beitrag zum Verständnis molekularer Interaktionen in Bezug auf Transporterselektivität und Transportmechanismus, allerdings bleiben noch viele Fragen für zukünftige Studien offen., The human serotonin and dopamine transporters (hSERT and hDAT) facilitate the fast and selective reuptake of their endogenous substrates, the neurotransmitters serotonin and dopamine, respectively. Both proteins belong to the solute carrier 6 family and share high sequence identity, the same protein fold and transport mechanism. Numerous compound classes have been identified to interact with these transporters, which are used in therapeutic settings or abused as illicit drugs. This thesis focuses on the molecular interaction profiles of hSERT and hDAT by us-ing different computational methods. The results and challenges in this field are presented in form of three peer-reviewed studies. At first, the chemical compound space was explored by retrieving common scaffold structures and biological measurements from linked open data sources. A consistent data set was chosen from the results to investigate the selectivity trends in hSERT and hDAT with studies of structure-activity relationships, protein-ligand docking, and molecular dynamics simulations. Subsequently, the molecular determinants for selectivity in both transporters were studied in detail with exemplary representatives from the same compound class by biochemical, computational, and electrophysiological approaches. The computational part comprised characterization of the substituents with molecular descriptors, induced-fit docking, and a solvent analysis in the ligand binding pocket. Finally, a serotonin-bound homology model of the human serotonin transporter was built in an outward-occluded conformation, a key intermediate in the physiological transport cycle, where the substrate interactions can be optimally studied. In microsecond-long molecular dynamics simulations of the outward-occluded and outward-open transporter conformations, important molecular features of these states were compared by monitoring the extra- and intracellular gating residues, permeation pathway solvation, and the protein-ligand interactions in the central binding site. Taken together, this work provides a useful contribution to enhance our understanding of molecular interactions regarding transporter selectivity and transport mechanism, but many questions remain elusive for upcoming future studies.

Retrieval of consistent SAR data sets is a challenging task. Combining integrated open data sources with workflow tools allows studying selectivity trends of compound series., Retrieval of congeneric and consistent SAR data sets for protein targets of interest is still a laborious task to do if no appropriate in-house data set is available. However, combining integrated open data sources (such as the Open PHACTS Discovery Platform) with workflow tools now offers the possibility of querying across multiple domains and tailoring the search to the given research question. Starting from two phylogenetically related protein targets of interest (the human serotonin and dopamine transporters), the whole chemical compound space was explored by implementing a scaffold-based clustering of compounds possessing biological measurements for both targets. In addition, potential hERG blocking liabilities were included. The workflow allowed studying the selectivity trends of scaffold series, identifying potentially harmful compound series, and performing SAR, docking studies and molecular dynamics (MD) simulations for a consistent data set of 56 cathinones. This delivered useful insights into driving determinants for hDAT selectivity over hSERT. With respect to the scaffold-based analyses it should be noted that the cathinone data set could be retrieved only when Murcko scaffold analyses were combined with similarity searches such as a common substructure search.

Das Wissen über Phytohormone und deren Transport wächst permanent an, woraus sich die Notwendigkeit eines Verständnisses der molekularen Basis von Substrat und Inhibitor Interaktionen ergibt. Die Klasse der Strigolactone ist derzeit eines der Zentren der Aufmerksamkeit in diesem Zusammenhang. Die Strigolactone spielen eine Rolle als Stimulations- und Erkennungssignale in Pflanzen; die Bekanntheit über ihre regulierende Funktion in der Sprossverzweigung ist hingegen relativ neu. Im Jahr 2012 wurde der ABC-Transporter PDR1 in Petunia hybrida (PhPDR1) als Strigolactontransporter identifiziert. Die PDR Proteine gehören zur ABCG Familie, welche eine umgekehrte Topologie im Vergleich zu den anderen ABC Mitgliedern aufweist. Das wissenschaftliche Ziel dieses Projektes ist die Beleuchtung der 3D Struktur von PhPDR1. Zuerst wurde eine umfangreiche, aufgrund der mangelnden Informationen sehr herausfordernde, Untersuchung durchgeführt, um die transmembranären Domänen mit den enthaltenen Helices bzw. deren Lokalisationen zu definieren. Dazu wurden die Ergebnisse von Vorhersagetools, von multiplen Sequenzalignments und die Kenntnisse aus der Literatur kombiniert um die notwendigen Schlüsse zu ziehen. Die endgültige Wahl des Templates basierte auf einem multiplen Sequenzalignment mit den vorhandenen Kristallstrukturen der ABC-Transporter in der PDB und dem hochqualitativen, sorgfältig validierten Homologiemodell von PDR5 in Saccharomyces cerevisiae, welches auch schon als Template für ein Homologiemodell von Cdr1 in Candida albicans gedient hatte. PDR5 weist die höchste Sequenzidentität auf und wurde deshalb für die weiteren Modellingschritte ausgewählt. Die 3D Modelle wurden in der Modeller Software erstellt, die endgültige Wahl erfolgte mit Hilfe der implementierten Assessmentmethoden (molpdf, DOPE, GA341) und durch eingehende Analyse der Ramachandranplots. Im Validierungsprozess wurden die polaren Aminosäurereste der transmembranären Helices und die elektrostatischen Potenziale untersucht. Zum Schluss wurde eine kleine Dockingstudie durchgeführt, in welcher das von PhPDR1 transportierte Strigolacton Orobanchol in das finale 3D Modell gedockt wurde. Die daraus resultierenden Posen wurden in Gruppen geclustert, was zu ersten Ideen über Bindungsposen und in den Bindungsmechanismus involvierte Aminosäuren führte., The knowledge about phytohormones and their transport is growing steadily and there is a need for an understanding of the molecular basis of substrate and inhibitor interaction. The class of strigolactones is one of the current centers of attention. They have several roles as stimulation and recognition signals in plants, but the knowledge about their regulating function in shoot branching is quite new. In 2012, the ABC transporter PDR1 in Petunia hybrida (PhPDR1) was identified as a strigolactone transporter. The PDR proteins belong to the ABCG family, which exhibits a reverse topology to the other ABC members. The scientific aim of this project is to elucidate the molecular 3D structure of PhPDR1. At first, we performed a comprehensive investigation to define the transmembrane domains, their containing helices and their locations, which was a challenging task according to the little information yet known. We combined the results extracted from prediction tools, multiple sequence alignments and information from literature to draw the determining conclusions. The final choice of the template was based on a multiple sequence alignment with the potential templates, including crystallized ABC transporters reported in the PDB and the high-quality, reliably validated homology model of PDR5 in Saccharomyces cerevisiae. The latter was already used as a template to model the 3D structure of Cdr1 in Candida albicans. PDR5 shows the highest sequence identity percentage and thus was chosen as template for further comparative modelling steps. We created the homology models with the modeller software and took the decision for a final model based on the assessment methods (molpdf, DOPE, GA341) and by careful analysis of Ramachandran plots and G-factors provided by PDBsum. In the validation process, we examined the polar residues of the transmembrane helices and the electrostatic potentials of the model to characterize the translocation chamber. Finally, we conducted a small docking study, where we docked the strigolactone orobanchol (which is evidently transported by PhPDR1) into our model and clustered the results into several groups. This led to first ideas of binding poses and amino acids which could be involved in the binding mode.
