Abstract

A pile foundation with ground improvement under the footing is a composite foundation with the objectives of enhancing the seismic performance and rationalizing the substructure by combining the pile foundation with ground improvement. Although the effectiveness of this method has been confirmed in previous studies for application to soft grounds, the applicability of this method to liquefiable grounds has yet to be fully investigated. In this study, therefore, centrifuge model tests and finite element analyses were conducted to clarify the effectiveness of this method and to ascertain the improvement in strength (stiffness) when the method is applied to a liquefiable ground. Firstly, in order to investigate the effect of an improved ground on the behavior of the pile foundation during liquefaction, dynamic centrifuge model tests were conducted for three cases with different strengths of the improved ground. Then, three-dimensional soil–water coupled finite element analyses of the centrifuge model experiments were performed to validate the applicability of the analytical method. After that, parametric studies, in which the strength of the improved ground and the input ground motion were changed, were conducted using the same analytical model. The results confirmed that the horizontal displacement of the pile heads was reduced by the improved ground even in the liquefiable ground, and that the effect of this reduction was more remarkable in cases of high stiffness of the improved ground. Furthermore, it was possible to reduce the bending moments at the pile heads by applying the ground improvement. However, since the bending moment at the boundary between the improved ground and the natural ground became the local maximum, there was an optimum stiffness of the ground improvement at which the maximum bending moment of the piles was reduced. In a previous research conducted by the authors, the berth allocation problem at a conventional form of the multi-user terminal was formulated as a nonlinear mathematical programming, where more than one ship are allowed to be moored at a specific berth if the berth and ship lengths restriction is satisfied. In this paper, we first construct a new integer linear programming formulation for easier calculation and then the formulation is extended to model the berth allocation problem at a terminal with indented berths, where both mega-containerships and feeder ships are to be served for higher berth productivity. The berth allocation problem at the indented berths is solved by genetic algorithms. A wide variety of numerical experiments were conducted and interesting findings were explored. Abstract

Abstract Background Understanding of secondary metabolic pathway in plant is essential for finding druggable candidate enzymes. However, there are many enzymes whose functions are not yet discovered in organism-specific metabolic pathways. Towards identifying the functions of those enzymes, assignment of EC numbers to the enzymatic reactions they catalyze plays a key role, since EC numbers represent the categorization of enzymes on one hand, and the categorization of enzymatic reactions on the other hand. Results We propose reaction graph kernels for automatically assigning EC numbers to unknown enzymatic reactions in a metabolic network. Reaction graph kernels compute similarity between two chemical reactions considering the similarity of chemical compounds in reaction and their relationships. In computational experiments based on the KEGG/REACTION database, our method successfully predicted the first three digits of the EC number with 83% accuracy. We also exhaustively predicted missing EC numbers in plant's secondary metabolism pathway. The prediction results of reaction graph kernels on 36 unknown enzymatic reactions are compared with an expert's knowledge. Using the same data for evaluation, we compared our method with E-zyme, and showed its ability to assign more number of accurate EC numbers. Conclusion Reaction graph kernels are a new metric for comparing enzymatic reactions.

Abstract

An efficient algorithm for the comparison of two chemical structures of compounds is presented, where the chemical structure is treated as a graph consisting of atoms as nodes and covalent bonds as edges. When the procedure was applied to 9383 compounds in the KEGG/LIGAND database, the largest clusters of similar compounds were found to be related to carbohydrates, and the clusters corresponded well to the categorization of pathways as represented by the KEGG pathway map numbers.

The construction of an arrayed bacterial artificial chromosome (BAC) library form male MSM/Ms genomic DNA, covering approximately 11x genome equivalent is reported. The comparison of the MSM/Ms and C57BL/6J sequences revealed that 489,200 candidate single nucleotide polymorphisms (SNPs) in 51,137,941 bp sequenced with the overall nucleotide substitution rate as high as 0.0096.

Abstract

To determine whether patients with hypertrophic cardiomyopathy (HC) have an altered mode of contraction of the left ventricular (LV) wall related to underlying myocardial abnormalities, geometric changes in the LV wall were analyzed at 2 points of the cardiac cycle (end-diastole and end-systole) using 2-dimensional echocardiography. The relations between meridional and circumferential shortening of the LV midwall, mean wall thickening, and the changes in the short-axis cross-sectional area of the LV wall at the level of chordae tendineae were determined in 18 patients with nonobstructive HC, and were compared with those in 31 normal subjects and 19 patients with essential systemic hypertension.
