We present nbodykit, an open-source, massively parallel Python toolkit for analyzing large-scale structure (LSS) data. Using Python bindings of the Message Passing Interface, we provide parallel implementations of many commonly used algorithms in LSS. nbodykit is both an interactive and scalable piece of scientific software, performing well in a supercomputing environment while still taking advantage of the interactive tools provided by the Python ecosystem. Existing functionality includes estimators of the power spectrum, two- and three-point correlation functions, a friends-of-friends grouping algorithm, mock catalog creation via the halo occupation distribution technique, and approximate N-body simulations via the FastPM scheme. The package also provides a set of distributed data containers, insulated from the algorithms themselves, that enables nbodykit to provide a unified treatment of both simulation and observational data sets. nbodykit can be easily deployed in a high-performance computing environment, overcoming some of the traditional difficulties of using Python on supercomputers. We provide performance benchmarks illustrating the scalability of the software. The modular, component-based approach of nbodykit allows researchers to easily build complex applications using its tools. The package is extensively documented at http://nbodykit.readthedocs.io, which also includes an interactive set of example recipes for new users to explore. As open-source software, we hope nbodykit provides a common framework for the community to use and develop in confronting the analysis challenges of future LSS surveys.

We present measurements of the Baryon Acoustic Oscillation (BAO) scale in redshift-space using the clustering of quasars. We consider a sample of 147 000 quasars from the extended Baryon Oscillation Spectroscopic Survey (eBOSS) distributed over 2044 square degrees with redshifts 0.8 < z < 2.2 and measure their spherically averaged clustering in both configuration and Fourier space. Our observational data set and the 1400 simulated realizations of the data set allow us to detect a preference for BAO that is greater than 2.8σ. We determine the spherically averaged BAO distance to z = 1.52 to 3.8 per cent precision: DV (z = 1.52) = 3843 ± 147 (rd/rd,fid) Mpc. This is the first time the location of the BAO feature has been measured between redshifts 1 and 2. Our result is fully consistent with the prediction obtained by extrapolating the Planck flatΛCDMbest-fitting cosmology. All of our results are consistent with basic large-scale structure (LSS) theory, confirming quasars to be a reliable tracer of LSS, and provide a starting point for numerous cosmological tests to be performed with eBOSS quasar samples. We combine our result with previous, independent, BAO distance measurements to construct an updated BAO distance-ladder. Using these BAO data alone and marginalizing over the length of the standard ruler, we find ΩΛ > 0 at 6.6s significance when testing a ΛCDM model with free curvature.

We present cosmological results from the final galaxy clustering data set of the Baryon Oscillation Spectroscopic Survey, part of the Sloan Digital Sky Survey III. Our combined galaxy sample comprises 1.2 million massive galaxies over an effective area of 9329 deg2 and volume of 18.7 Gpc3, divided into three partially overlapping redshift slices centred at effective redshifts 0.38, 0.51 and 0.61. We measure the angular diameter distance DM and Hubble parameterHfrom the baryon acoustic oscillation (BAO) method, in combinationwith a cosmic microwave background prior on the sound horizon scale, after applying reconstruction to reduce non-linear effects on the BAO feature. Using the anisotropic clustering of the pre-reconstruction density field, we measure the product DMH from the Alcock-Paczynski (AP) effect and the growth of structure, quantified by fσ8(z), from redshift-space distortions (RSD). We combine individual measurements presented in seven companion papers into a set of consensus values and likelihoods, obtaining constraints that are tighter and more robust than those from any one method; in particular, the AP measurement from sub-BAO scales sharpens constraints from post-reconstruction BAOs by breaking degeneracy between DM and H. Combined with Planck 2016 cosmic microwave background measurements, our distance scale measurements simultaneously imply curvature ωK = 0.0003 ± 0.0026 and a dark energy equation-of-state parameter ω =-1.01 ± 0.06, in strong affirmation of the spatially flat cold dark matter (CDM) model with a cosmological constant (ΛCDM). Our RSD measurements of fσ8, at 6 per cent precision, are similarly consistent with this model. When combined with supernova Ia data, we find H0 = 67.3 ± 1.0 kms-1 Mpc-1 even for our most general dark energy model, in tension with some direct measurements. Adding extra relativistic species as a degree of freedom loosens the constraint only slightly, to H0 = 67.8 ± 1.2 kms-1 Mpc-1. Assuming flat ΛCDM, we find ωm = 0.310 ± 0.005 and H0 = 67.6 ± 0.5 kms-1 Mpc-1, and we find a 95 per cent upper limit of 0.16 eV c-2 on the neutrino mass sum.

The Dark Energy Spectroscopic Instrument (DESI), a multiplexed fiber-fed spectrograph, is a Stage-IV ground-based dark energy experiment aiming to measure redshifts for 29 million Emission-Line Galaxies (ELG), 4 million Luminous Red Galaxies (LRG), and 2 million Quasi-Stellar Objects (QSO). The survey design includes a pattern of tiling on the sky, the locations of the fiber positioners in the focal plane of the telescope, and an observation strategy determined by a fiber assignment algorithm that optimizes the allocation of fibers to targets. This strategy allows a given region to be covered on average five times for a five-year survey, with a typical variation of about 1.5 about the mean, which imprints a spatially-dependent pattern on the galaxy clustering. We investigate the systematic effects of the fiber assignment coverage on the anisotropic galaxy clustering of ELGs and show that, in the absence of any corrections, it leads to discrepancies of order ten percent on large scales for the power spectrum multipoles. We introduce a method where objects in a random catalog are assigned a coverage, and the mean density is separately computed for each coverage factor. We show that this method reduces, but does not eliminate the effect. We next investigate the angular dependence of the contaminated signal, arguing that it is mostly localized to purely transverse modes. We demonstrate that the cleanest way to remove the contaminating signal is to perform an analysis of the anisotropic power spectrum P(k,μ) and remove the lowest μ bin, leaving μ > 0 modes accurate at the few-percent level. Here, μ is the cosine of the angle between the line-of-sight and the direction of K→. We also investigate two alternative definitions of the random catalog and show that they are comparable but less effective than the coverage randoms method.

We present a new measurement of the kinematic Sunyaev-Zel'dovich effect using data from the Atacama Cosmology Telescope (ACT) and the Baryon Oscillation Spectroscopic Survey (BOSS). Using 600 square degrees of overlapping sky area, we evaluate the mean pairwise baryon momentum associated with the positions of 50,000 bright galaxies in the BOSS DR11 Large Scale Structure catalog. A non-zero signal arises from the large-scale motions of halos containing the sample galaxies. The data fits an analytical signal model well, with the optical depth to microwave photon scattering as a free parameter determining the overall signal amplitude. We estimate the covariance matrix of the mean pairwise momentum as a function of galaxy separation, using microwave sky simulations, jackknife evaluation, and bootstrap estimates. The most conservative simulation-based errors give signal-to-noise estimates between 3.6 and 4.1 for varying galaxy luminosity cuts. We discuss how the other error determinations can lead to higher signal-to-noise values, and consider the impact of several possible systematic errors. Estimates of the optical depth from the average thermal Sunyaev-Zel'dovich signal at the sample galaxy positions are broadly consistent with those obtained from the mean pairwise momentum signal.

We analyse the baryon acoustic oscillation (BAO) signal of the final Baryon Oscillation Spectroscopic Survey (BOSS) data release (DR12). Our analysis is performed in the Fourier space, using the power spectrum monopole and quadrupole. The data set includes 1198 006 galaxies over the redshift range 0.2 < z < 0.75.We divide this data set into three (overlapping) redshift bins with the effective redshifts zeff = 0.38, 0.51 and 0.61. We demonstrate the reliability of our analysis pipeline using N-body simulations as well as ~1000 MultiDark- Patchy mock catalogues that mimic the BOSS-DR12 target selection. We apply density field reconstruction to enhance the BAO signal-to-noise ratio. By including the power spectrum quadrupole we can separate the line of sight and angular modes, which allows us to constrain the angular diameter distance DA(z) and the Hubble parameter H(z) separately. We obtain two independent 1.6 and 1.5 per cent constraints on DA(z) and 2.9 and 2.3 per cent constraints on H(z) for the low (zeff = 0.38) and high (zeff = 0.61) redshift bin, respectively. We obtain two independent 1 and 0.9 per cent constraints on the angular averaged distance DV(z), when ignoring the Alcock-Paczynski effect. The detection significance of the BAO signal is of the order of 8σ (post-reconstruction) for each of the three redshift bins. Our results are in good agreement with the Planck prediction within Λ cold dark matter. This paper is part of a set that analyses the final galaxy clustering data set from BOSS. The measurements and likelihoods presented here are combined with others in Alam et al. to produce the final cosmological constraints from BOSS.

Theoretical modeling of the redshift-space power spectrum of galaxies is crucially important to correctly extract cosmological information from galaxy redshift surveys. The task is complicated by the nonlinear biasing and redshift space distortion (RSD) effects, which change with halo mass, and by the wide distribution of halo masses and their occupations by galaxies. One of the main modeling challenges is the existence of satellite galaxies that have both radial distribution inside the halos and large virial velocities inside halos, a phenomenon known as the Finger-of-God (FoG) effect. We present a model for the redshift-space power spectrum of galaxies in which we decompose a given galaxy sample into central and satellite galaxies and relate different contributions to the power spectrum to 1-halo and 2-halo terms in a halo model. Our primary goal is to ensure that any parameters that we introduce have physically meaningful values, and are not just fitting parameters. For the lowest order 2-halo terms we use the previously developed RSD modeling of halos in the context of distribution function and perturbation theory approach. This term needs to be multiplied by the effect of radial distances and velocities of satellites inside the halo. To this one needs to add the 1-halo terms, which are nonperturbative. We show that the real space 1-halo terms can be modeled as almost constant, with the finite extent of the satellites inside the halo inducing a small k2R2 term over the range of scales of interest, where R is related to the size of the halo given by its halo mass. We adopt a similar model for FoG in redshift space, ensuring that FoG velocity dispersion is related to the halo mass. For FoG k2 type expansions do not work over the range of scales of interest and FoG resummation must be used instead. We test several simple damping functions to model the velocity dispersion FoG effect. Applying the formalism to mock galaxies modeled after the "CMASS" sample of the BOSS survey, we find that our predictions for the redshift-space power spectra are accurate up to k≃0.4 h Mpc-1 within 1% if the halo power spectrum is measured using N-body simulations and within 3% if it is modeled using perturbation theory.

A new technique for the calculation of the surge impedance of high-voltage towers is presented. The tower is represented by a four-terminal network for which the surge characteristics are determined by solving the transmission-line equations. The boundary conditions of voltage at the top and base of the tower are determined using a numerical solution of the electromagnetic field on a physical model of the tower. The physical model is a multiconductor geometrical model incorporating the conductors forming the main body, the slanted conductors, and the horizontal cross-arms where necessary. In the process of computing the terminal voltages and currents, soil resistivity effects are also taken into account. Surge impedance values obtained using this method are in good agreement with both published analytical formulae and field experiments. [ABSTRACT FROM AUTHOR]

Background: MMP-7 (matrilysin) is a member of the metalloproteinase family of enzymes, which are important in normal and pathological remodelling of epithelial matrix interactions, it is upreguJated in gastric cancer. We have previously shown that H pylori co-culture induces upregulation of MMP-7 in epithelial cells in vitro at both the protein and RNA level, and that this is more marked for strains with an intact cag pathogenicity island. We now examined whether this occurs in viva. Methods: Gastric biopsies were taken at endoscopy from H pylori infected (n = 17) and uninfected (n = 16) patients, and MMP-7 expression examined by immunohistochemistry (paraffin-embedded sections), ELISA (R&D systems), and Real Time PCR. H pylori strains were cultured and PCR-typed for cagA, cagE, and vacA. For immunohistochemistry, slides were examined by two blinded observers and staining intensity was graded 0-4. Results were compared by Mann Whitney U test (immunohist) and t test (ELISA, Real Time PCR). Results: Epithelial ceils from H pylori infected patients stained more intensely for MMP-7 than uninfected patients both in antrum and corpus. This was most marked superficially in the antrum (median Hp+ 2, Hp- 1, p < 0.05) and in the proliferative zone in the corpus (median Hp+ 3, Hp- 2, p < 0.05). There was also a significant increase in MMP-7 staining inflammatory cells in infected patients. ELISA confirmed these results with a threefold increase in infected patients (Hp+ 0.182 v Hp- 0.059, p = 0.009). Real Time PCR demonstrated upregulation of MMP-7 at RNA level (antrum Hp+ 0.038 v Hp0.008, p = 0.007). It was not possible to correlate changes with strain type due to small numbers of cag-negative strains. Conclusion: This study demonstrates increased expression of MMP-7 in vivo in nonmalignant gastric epithelial cells colonised by H pylori. We speculate that upregulation of MMP-7 in H pylori gastritis may play a role in H pylori induced gastric carcinogenesis. [ABSTRACT FROM AUTHOR]

Introduction: Founded at the beginning of the COVID-19 pandemic, Hand-n-Hand Peer Support (HnH) offers free, confidential peer support to healthcare workers (HCWs) across Australia and New Zealand. This survey aimed to evaluate HCWs experiences of peer support and collect demographic data about what groups of HCWs were seeking support., Methods: An online survey was conducted in November 2021 of HCWs who were either active or past HnH participants ( n = 158). Questions included 5-point Likert scales, multiple choice and free text responses., Results: We received 66 responses (42% response rate). The median age range of respondents was 41-45 years and most were female (87.9%). Most respondents (57.4%) reported experiencing no barriers to accessing peer support. The vast majority (81.4%) of HCWs reported a 'good' or 'very good' peer support experience. Respondents felt peer support helped in multiple ways, particularly in feeling less alone and having a safe space to discuss issues., Conclusion: Australian HCWs accessing peer support tended to be female and more senior clinicians. Most HCWs engaged in HnH reported overall very positive experiences. Our survey helped to identify several areas for improvement in HnH, including clearer marketing about peer support and more targeted triage assessments.

Genetic factors are often overlooked in conservation planning, despite their importance in small isolated populations. We used mitochondrial and microsatellite markers to investigate population genetics of the adder (Vipera berus) in southern Britain, where numbers are declining. We found no evidence for loss of heterozygosity in any of the populations studied. Genetic diversity was comparable across sites, in line with published levels for mainland Europe. However, further analysis revealed a striking level of relatedness. Genetic networks constructed from inferred first degree relationships suggested a high proportion of individuals to be related at a level equivalent to that of half-siblings, with rare inferred full-sib dyads. These patterns of relatedness can be attributed to the high philopatry and low vagility of adders, which creates high local relatedness, in combination with the polyandrous breeding system in the adder, which may offset the risk of inbreeding in closed populations. We suggest that reliance on standard genetic indicators of inbreeding and diversity may underestimate demographic and genetic factors that make adder populations vulnerable to extirpation. We stress the importance of an integrated genetic and demographic approach in the conservation of adders, and other taxa of similar ecology., Competing Interests: The authors have declared that no competing interests exist.

Background: Despite much work, safe and effective approaches to attack and deplete the long-lived reservoir of cells latently infected with HIV-1 remain an elusive goal. Patients infected with HIV-1 treated with cytotoxic agents or bone marrow transplantation can experience decreases in the reservoir of HIV-1 latently infected cells. Other viruses capable of long-term latency, such as herpesviruses, can sense host cell apoptosis and respond by initiating replication. These observations suggest that other viruses capable of long-term latency, like HIV-1, might also sense when its host cell is about to undergo apoptosis and respond by initiating replication., Results: Pro-monocytic (U1) and lymphoid (ACH-2) HIV-1 persistently infected cell lines were treated with cytotoxic drugs - doxorubicin, etoposide, fludarabine phosphate, or vincristine - and activation of latent HIV-1 was evaluated using assays for HIV-1 RNA and p24 production. Both cell lines showed dose-dependent increases in apoptosis and associated HIV-1 activation following exposure to the cytotoxic agents. Pretreatment of the cells with the pan-caspase inhibitor Z-VAD-FMK prior to exposure to the cytotoxic agents inhibited apoptosis and viral activation. Direct exposure of the latently infected cell lines to activated caspases also induced viral replication. HIV-1 virions produced in association with host cell apoptosis were infectious., Conclusions: The results indicate that latent HIV-1 can sense when its host cell is undergoing apoptosis and responds by completing its replication cycle. The results may help explain why patients treated with cytotoxic regimens for bone marrow transplantation showed reductions in the reservoir of latently infected cells. The results also suggest that the mechanisms that HIV-1 uses to sense and respond to host cell apoptosis signals may represent helpful new targets for approaches to attack and deplete the long-lived reservoir of cells latently infected with HIV-1.

Background: Validation of physiologic miRNA targets has been met with significant challenges. We employed HITS-CLIP to identify which miRNAs participate in liver regeneration, and to identify their target mRNAs., Results: miRNA recruitment to the RISC is highly dynamic, changing more than five-fold for several miRNAs. miRNA recruitment to the RISC did not correlate with changes in overall miRNA expression for these dynamically recruited miRNAs, emphasizing the necessity to determine miRNA recruitment to the RISC in order to fully assess the impact of miRNA regulation. We incorporated RNA-seq quantification of total mRNA to identify expression-weighted Ago footprints, and developed a microRNA regulatory element (MRE) prediction algorithm that represents a greater than 20-fold refinement over computational methods alone. These high confidence MREs were used to generate candidate 'competing endogenous RNA' (ceRNA) networks., Conclusion: HITS-CLIP analysis provide novel insights into global miRNA:mRNA relationships in the regenerating liver.

Using high-resolution microwave sky maps made by the Atacama Cosmology Telescope, we for the first time present strong evidence for motions of galaxy clusters and groups via microwave background temperature distortions due to the kinematic Sunyaev-Zel'dovich effect. Galaxy clusters are identified by their constituent luminous galaxies observed by the Baryon Oscillation Spectroscopic Survey, part of the Sloan Digital Sky Survey III. We measure the mean pairwise momentum of clusters, with a probability of the signal being due to random errors of 0.002, and the signal is consistent with the growth of cosmic structure in the standard model of cosmology.

We studied the presence of Kaposi sarcoma herpesvirus sequences in cell-free DNA (cfDNA) isolated from the blood of patients with AIDS-related Kaposi sarcoma (KS) and primary effusion lymphoma (PEL). The use of paramagnetic beads linked to methyl-CpG binding domain protein allowed separation of virion and cell-derived DNA. Only virion DNA was detected in the blood of KS patients, whereas cell-derived DNA was detected in a patient with AIDS-related PEL. The difference in the origins of cfDNA in these settings may in part reflect very different proliferative indices in KS and PEL tumor tissue.

Transfer of a phosphoryl group from autophosphorylated CheA (P-CheA) to CheY is an important step in the bacterial chemotaxis signal transduction pathway. This reaction involves CheY (i) binding to the P2 domain of P-CheA and then (ii) acquiring the phosphoryl group from the P1 domain. Crystal structures indicated numerous side chain interactions at the CheY-P2 binding interface. To investigate the individual contributions of the P2 side chains involved in these contacts, we analyzed the effects of eight alanine substitution mutations on CheA-CheY binding interactions. An F214A substitution in P2 caused ∼1,000-fold reduction in CheA-CheY binding affinity, while Ala substitutions at other P2 positions had small effects (E171A, E178A, and I216A) or no detectable effects (H181A, D202A, D207A, and C213A) on binding affinity. These results are discussed in relation to previous in silico predictions of hot-spot and anchor positions at the CheA-CheY interface. We also investigated the consequences of these mutations for chemotaxis signal transduction in living cells. CheA(F214A) was defective in mediating localization of CheY-YFP to the large clusters of signaling proteins that form at the poles of Escherichia coli cells, while the other CheA variants did not differ from wild-type (wt) CheA (CheA(wt)) in this regard. In our set of mutants, only CheA(F214A) exhibited a markedly diminished ability to support chemotaxis in motility agar assays. Surprisingly, however, in FRET assays that monitored receptor-regulated production of phospho-CheY, CheA(F214A) (and each of the other Ala substitution mutants) performed just as well as CheA(wt). Overall, our findings indicate that F214 serves as an anchor residue at the CheA-CheY interface and makes an important contribution to the binding energy in vitro and in vivo; however, loss of this contribution does not have a large negative effect on the overall ability of the signaling pathway to modulate P-CheY levels in response to chemoattractants.

Strength training for older adults is increasingly common, yet surprisingly little research has evaluated the reliability of strength testing protocols in this population. Thirty-three volunteers (17 women, 16 men; 72 +/- 6 years) were tested for strength of the knee and ankle using a Biodex 3 dynamometer on 3 separate occasions. The peak torque and work for each test was analyzed for reliability over the last 2 visits using limits of agreement (LOA). The magnitude of the systematic bias was 8 Nm or less for the peak torque and 5 J or less for the work measures. The random error ranged from 9 to 20 Nm and 6 to 24 J for peak torque and work, respectively. Heteroscedasticity was present in 8 of the 20 measures. The ratio LOA ranged from 21% to 43% for these peak torque and work measures. The total error of each strength measure, which was mostly comprised of random error, can be applied to interpretation and development of training protocols for the older adult.

Ubiquitin immunohistochemistry has changed understanding of the pathophysiology of many diseases, particularly chronic neurodegenerative diseases. Protein aggregates (inclusions) containing ubiquitinated proteins occur in neurones and other cell types in the central nervous system in afflicted cells. The inclusions are present in all the neurological illnesses, including Alzheimer's disease, Parkinson's disease, amyotrophic lateral sclerosis, polyglutamine diseases, and rarer forms of neurodegenerative disease. A new cause of cognitive decline in the elderly, "dementia with Lewy bodies," accounting for some 15-30% of cases, was initially discovered and characterized by ubiquitin immunocytochemistry. The optimal methods for carrying out immunohistochemical analyses of paraffin-embedded tissues are described, and examples of all the types of intracellular inclusions detected by ubiquitin immunohistochemistry in the diseases are illustrated. The role of the ubiquitin proteasome system (UPS) in disease progression is being actively researched globally and increasingly, because it is now realized that the UPS controls most pathways in cellular homeostasis. Many of these regulatory mechanisms will be dysfunctional in diseased cells. The goal is to understand fully the role of the UPS in the disorders and then therapeutically intervene in the ubiquitin pathway to treat these incurable diseases.

In situ hybridization techniques have rapidly become widely used by the molecular biologist for the localization of specific nucleic acid sequences in individual cells or tissues. We describe the demonstration of Sox gene mRNA in chick tissue that has been embedded in the plastic methyl methacrylate to permit the preparation of sections for high-resolution light microscopy. Polymerization of the plastic was induced by using either N,N-dimethylaniline or N,N-3,5-tetramethylaniline. The in situ hybridization technique used was non-isotopic and used a digoxigenin-labelled probe detected with an antibody bound to alkaline phosphatase, which was then localized using X-phosphate-Nitro BT as a substrate-chromogen mix. Various pretreatments of the tissue sections were investigated, including the use of proteinase K, and heat-mediated techniques using a microwave oven and a pressure cooker. The best results were produced using pressure cooking on tissue in which the plastic had been chemically polymerized with N,N-3,5-tetramethylaniline. For the demonstration of Sox 11, this combination had a critical influence on the staining results, but for Sox 21 all protocols used produced good staining.

A number of improvements are described for the preparation of resin sections of undecalcified bone embedded in polymethyl methacrylate. Based on a modified resin mix, the modifications, which include a specially designed block clamp, have resulted in a simplified and quicker procedure with improved section quality. The method has been used routinely for investigating approximately 10,000 cases of metabolic bone disease for diagnostic purposes.

We report a 29,445 bp sequence from the right arm of yeast chromosome XV. It contains the genes MYO2, SNC2, PDR10, SCD5 (also called FTB1), MIP1, VMA4, MRS2, ALA1, KRE5, TEA1, and a homologue of YAL034c. Several discrepancies with previously published sequences were found. PDR10 encodes a protein highly similar to the pleiotropic drug resistance protein Pdr5p. This sequence contig forms part of a region of extended similarity to part of the left arm of chromosome I, which is a relic of an ancient duplicated chromosomal region.

The proliferation of Schwann cells (the myelinating cells of the peripheral nervous system) is stimulated by the contact with axonal membranes. It is suggested that the endogenous carbohydrate-binding protein (lectin) cerebellar soluble lectin (CSL) bound to ligands at the surface of axonal preparations is mitogenic for Schwann cells. Both autocrine and axon-stimulated Schwann cell proliferations seem to be dependent on the presence of CSL and its ligands at the Schwann cell surface, as suggested by the effects of N-glycosylation inhibitors and anti-CSL Fab fragments. These data suggest that CSL regulates Schwann cell proliferation by clustering of a few glycoprotein ligands at the cell surface, consequently modulating phosphorylations.
