The nature of electrostatic interactions involving polyanions modulate the properties of both synthetic and biological macromolecules. Although intensely studied for decades the interplay of many length scales has prevented a complete resolution of some of the basic questions such as how the electrostatic persistence length ($l_e$) varies with ionic strength ($I$). In this review we describe certain characteristics of polyelectrolytes (PAs) and polyampholytes (PAs), which are polymers whose monomers have a random distribution of opposite charges. After reviewing the current theoretical understanding of the dependence of $l_e$ on $I$ we present experimental data that conform to two distinct behavior. For RNA and DNA it is found that that $l_e \sim I^{-1}$ whereas for some proteins and other polyelectrolytes $l_e \sim i^{-1/2}$. A scaling type theory, which delineates charge correlation and pure polyelectrolyte effects for the shape of PAs that is valid over a wide range of salt concentration is described. We also use theory and simulations to argue that the distinct stages in the kinetics of collapse of PAs (with a net charge that is small enough to induce globule formation) and PEs (relevant for RNA folding) are similar. In both cases the major initial conformation change involves formation of metastable pearl-necklace structures. In the coarsening process large clusters (pearls) grow at the expense of smaller ones by a process that is reminiscent of Lifshitz-Slyozov mechanism. Finally, recent theories and single molecule experiments on stretching of single stranded DNA and PEs further sheds insights into the complex behavior of charged macromolecules. Force-induced deformations of a self-avoiding chain confined inside a cylindrical cavity, with diameter $D$, are probed using molecular dynamics simulations, scaling analysis, and analytical calculations. We obtain and confirm a simple scaling relation $-f \cdot D \sim R^{-9/4}$ in the strong-compression regime, while for weak deformations we find $f \cdot D = -A(R/R_0) + B (R/R_0)^{-2}$, where $A$ and $B$ are constants, $f$ the external force, and $R$ the chain extension (with $R_0$ its unperturbed value). For a strong stretch, we present a universal, analytical force-extension relation. Force induced stretching of polymers is important in a variety of contexts. We have used theory and simulations to describe the response of homopolymers, with $N$ monomers, to force ($f$) in good and poor solvents. In good solvents and for {{sufficiently large}} $N$ we show, in accord with scaling predictions, that the mean extension along the $f$ axis $\sim f$ for small $f$, and $\sim f^{{2/3}}$ (the Pincus regime) for intermediate values of $f$. The theoretical predictions for $\la Z\ra$ as a function of $f$ are in excellent agreement with simulations for N=100 and 1600. However, even with N=1600, the expected Pincus regime is not observed due to the the breakdown of the assumptions in the blob picture for finite $N$. {{We predict the Pincus scaling in a good solvent will be observed for $N\gtrsim 10^5$}}. The force-dependent structure factors for a polymer in a poor solvent show that there are a hierarchy of structures, depending on the nature of the solvent. For a weakly hydrophobic polymer, various structures (ideal conformations, self-avoiding chains, globules, and rods) emerge on distinct length scales as $f$ is varied. A strongly hydrophobic polymer remains globular as long as $f$ is less than a critical value $f_c$. Above $f_c$, an abrupt first order transition to a rod-like structure occurs. We study the link between three seeming-disparate cases of self-avoiding polymers: strongly overlapping multiple chains in dilute solution, chains under spherical confinement, and the onset of semi-dilute solutions. Our main result is that the free energy for overlapping $n$ chains is \emph{independent} of chain length and scales as $n^{9/4}$, slowly crossing over to $n^3$, as $n$ increases. For strongly confined polymers inside a spherical cavity, we show that rearranging the chains does not cost an additional free energy. Our results imply that, during cell cycle, \emph{global} reorganization of eukaryotic chromosomes in a large cell nucleus could be readily achieved., Comment: to appear in Physical Review Letters

Despite its limitations, mainly due to its simplicity, Flory theory has been extended to many other important cases, e.g., linear chains with stiffness and polymers of various topology in a confined space. Surprisingly, the severe limitations of the applicability of the Flory-type free energy for cylindrical confinement have not been well noticed. In this note, we present a simple "renormalized" form of Flory energy for 1D system, from which one can obtain the following three quantities consistently: the equilibrium end-to-end distance of the chain, the confinement free energy, and the effective "Hookian" spring constant of the chain. We show that Kramers rate theory gives a straightforward, accurate estimate of the closing time $\tau_c$ of a semiflexible polymer that is valid in cases of physical interest. The calculation also reveals how the time scales of chain relaxation and closing are intertwined, illuminating an apparent conflict between two ways of calculating $\tau_c$ in the flexible limit., Comment: Europhys. We study the bending rigidity of highly charged stiff polyelectrolytes, for both a single chain and many chains forming a bundle. A theory is developed to account for the interplay between competitive binding of counterions and charge correlations in softening the polyelectrolyte (PE) chains. The presence of even a small concentration of multivalent counterions leads to a dramatic reduction in the bending rigidity of the chains that are nominally stiffened by the repulsion between their backbone charges. The variation of the bending rigidity as a function of $f_{0}$, the fraction of charged monomers on the chain, does not exhibits simple scaling behavior; it grows with increasing $f_{0}$ below a critical value of $f_{0}$. Beyond the critical value, however, the chain becomes softer as $f_{0}$ increases. The bending rigidity also exhibits intriguing dependence on the concentration of multivalent counterion $n_{2}$; for highly charged PEs, the bending rigidity decreases as $n_2$ increases from zero, while it increases with increasing $n_{2}$ beyond a certain value of $n_{2}$. When polyelectrolyte chains form a $N$-loop condensate (e.g., a toroidal bundle formed by $N$ turns (winds) of the chain), the inter-loop coupling further softens the condensate, resulting in the bending free energy of the condensate that scales as $N$ for large $N$., Comment: 11 pages, 2 figures

We propose a mechanism for the stabilization/destabilization of cell membranes by multivalent ions with an emphasis on its implications for the division and fusion of cells. We find that multivalent cations preferentially adsorbed onto a membrane dramatically changes the membrane stability. They not only reduce the surface charge density of the membrane but also induce a repulsive barrier to pore growth. While both of these effects lead to enhanced membrane stability against vesiculation and pore growth, the repulsive barrier arises from correlated fluctuations of the adsorbed cations and favors closure of a pore. Finally, the addition of a small amount of multivalent anions can reverse the membrane stabilization, providing an effective way to regulate membrane stability., Comment: 4 pages, 3 figures

When multivalent salts are added to dilute DNA solution, the DNA chains condense into bundles of a well-defined size. Counterion-mediated attractions between like-charged fluid membranes are long-ranged and non-pairwise additive at high temperatures. At zero temperature, however, they are pairwise additive and decay exponentially with the membrane separation. Here we show that the nature of these attractions is determined by the dominant modes of fluctuations in the density of counterions. While the non-pairwise additive interactions arise from long-wavelength fluctuations and vanish at zero temperature, the short-ranged pairwise additive interactions arise from short-wavelength fluctuations and are stronger at low temperatures., Comment: 4 pages, 2 figures
