1. Analytically one-dimensional planes and the Combinatorial Loewner Property

Abstract

It is a major problem in analysis on metric spaces to understand when a metric space is quasisymmetric to a space with strong analytic structure, a so-called Loewner space. A conjecture of Kleiner, recently disproven by Anttila and the second author, proposes a combinatorial sufficient condition. The counterexamples constructed are all topologically one dimensional, and the sufficiency of Kleiner's condition remains open for most other examples. A separate question of Kleiner and Schioppa, apparently unrelated to the problem above, asks about the existence of "analytically $1$-dimensional planes": metric measure spaces quasisymmetric to the Euclidean plane but supporting a $1$-dimensional analytic structure in the sense of Cheeger. In this paper, we construct an example for which the conclusion of Kleiner's conjecture is not known to hold. We show that either this conclusion fails in our example or there exists an "analytically $1$-dimensional plane". Thus, our construction either yields a new counterexample to Kleiner's conjecture, different in kind from those of Anttila and the second author, or a resolution to the problem of Kleiner--Schioppa., Comment: 33 pages

Abstract

We show that in doubling, geodesic metric measure spaces (including, for example, Euclidean space), sets of positive measure have a certain large-scale metric density property. As an application, we prove that a set of positive measure in the unit cube of $\mathbb{R}^d$ can be decomposed into a controlled number of subsets that are "well-connected" within the original set, along with a "garbage set" of arbitrarily small measure. Abstract

DFT+U provides a convenient, cost-effective correction for the self-interaction error (SIE) that arises when describing correlated electronic states using conventional approximate density functional theory (DFT). The success of a DFT+U(+J) calculation hinges on the accurate determination of its Hubbard U and Hund J parameters, and the linear response (LR) methodology has proven to be computationally effective and accurate for calculating these parameters. This study provides a high-throughput computational analysis of the U and J values for transition metal d-electron states in a representative set of over 1000 magnetic transition metal oxides (TMOs), providing a frame of reference for researchers who use DFT+U to study transition metal oxides. In order to perform this high-throughput study, an atomate workflow is developed for calculating U and J values automatically on massively parallel supercomputing architectures. To demonstrate an application of this workflow, the spin-canting magnetic structure and unit cell parameters of the multiferroic olivine LiNiPO4 are calculated using the computed Hubbard U and Hund J values for Ni-d and O-p states, and are compared with experiment. Both the Ni-dU and J corrections have a strong effect on the Ni-moment canting angle. Additionally, including a O-pU value results in a significantly improved agreement between the computed lattice parameters and experiment.

4. SpinPSO: An agent-based optimization workflow for identifying global noncollinear magnetic ground-states from first-principles

Abstract

We propose and implement a novel hybrid meta-heuristic optimization algorithm for the identification of non-collinear global ground-states in magnetic systems. The inputs to this optimization scheme are directly from non-collinear density functional theory (DFT), and the workflow is implemented in the atomate code framework, making it suitable to run on high-performance computing architectures. The hybrid algorithm provides a seamless theoretical extension of particle swarm optimization (PSO) algorithms to continuous $\mathcal S^2$ spins, giving it the name SpinPSO. The hybrid nature of the algorithm stems from setting the dynamics of individual spins to be governed by physically motivated atomistic spin dynamics. Using this algorithm, we are able to achieve convergence to experimentally resolved magnetic ground-states for a set of diverse test case materials that exhibit exotic spin textures.

5. Realistic non-collinear ground states of solids with source-free exchange correlation functional

Abstract

In this work, we extend the source-free (SF) exchange correlation (XC) functional developed by Sangeeta Sharma and co-workers to plane-wave density functional theory (DFT) based on the projector augmented wave (PAW) method. This constraint is implemented by the current authors within the VASP source code, using a fast Poisson solver that capitalizes on the parallel three-dimensional fast Fourier transforms (FFTs) implemented in VASP. Using this modified XC functional, we explore the improved convergence behavior that results from applying this constraint to the GGA-PBE+$U$+$J$ functional. In the process, we compare the non-collinear magnetic ground state computed by each functional and their SF counterpart for a select number of magnetic materials in order to provide a metric for comparing with experimentally determined magnetic orderings. We observe significantly improved agreement with experimentally measured magnetic ground state structures after applying the source-free constraint. Furthermore, we explore the importance of considering probability current densities in spin polarized systems, even under no applied field. We analyze the XC torque as well, in order to provide theoretical and computational analyses of the net XC magnetic torque induced by the source-free constraint. Along these lines, we highlight the importance of properly considering the real-space integral of the source-free local magnetic XC field. Our analysis on probability currents, net torque, and constant terms draws additional links to the rich body of previous research on spin-current density functional theory (SCDFT), and paves the way for future extensions and corrections to the SF corrected XC functional.

6. Magnetism and magnetocaloric properties of Co$_{1-x}$Mn$_x$Cr$_2$O$_4$

Abstract

Co$_{1-x}$Mn$_x$Cr$_2$O$_4$ crystallizes as a normal spinel in the cubic $Fd \overline{3}m$ space group, and the end members have been reported to display a region of collinear ferrimagnetism as well as a low-temperature spin-spiral state with variable coherence lengths from 3 nm to 10 nm in polycrystalline samples. Here, we present the synthesis of the entire solid solution, and data showing that the ferrimagnetic ordering temperature as well as the spin-spiral lock-in temperature are tunable with the Co/Mn ratio. The peak magnetocaloric entropy change was determined to be $\Delta S_M$ = -5.63 J kg$^{-1}$ K$^{-1}$ in an applied magnetic field change of $\Delta H$ = 0 T to 5 T for the Mn end-member at the ferrimagnetic ordering temperature. Using density functional theory (DFT), we explore the shortcomings of the magnetic deformation proxy to identify trends in $\Delta S_M$ across composition in this spinel system, and explore future extensions of theory to address these discrepancies.

Abstract Neurodegenerative diseases are associated with chronic neuroinflammation in the brain, which can result in microglial phagocytosis of live synapses and neurons that may contribute to cognitive deficits and neuronal loss. The microglial P2Y6 receptor (P2Y6R) is a G-protein coupled receptor, which stimulates microglial phagocytosis when activated by extracellular uridine diphosphate, released by stressed neurons. Knockout or inhibition of P2Y6R can prevent neuronal loss in mouse models of Alzheimer’s disease (AD), Parkinson’s disease, epilepsy, neuroinflammation and aging, and prevent cognitive deficits in models of AD, epilepsy and aging. This review summarises the known roles of P2Y6R in the physiology and pathology of the brain, and its potential as a therapeutic target to prevent neurodegeneration and other brain pathologies.

Lipschitz light maps, defined by Cheeger and Kleiner, are a class of non-injective "foldings" between metric spaces that preserve some geometric information. We prove that if a metric space $(X,d)$ has Nagata dimension $n$, then its "snowflakes" $(X,d^\epsilon)$ admit Lipschitz light maps to $\mathbb{R}^n$ for all $0<\epsilon<1$. Abstract Lipopolysaccharide (LPS) constitutes much of the surface of Gram-negative bacteria, and if LPS enters the human body or brain can induce inflammation and act as an endotoxin. We outline the hypothesis here that LPS may contribute to the pathophysiology of Alzheimer’s disease (AD) via peripheral infections or gut dysfunction elevating LPS levels in blood and brain, which promotes: amyloid pathology, tau pathology and microglial activation, contributing to the neurodegeneration of AD. The evidence supporting this hypothesis includes: i) blood and brain levels of LPS are elevated in AD patients, ii) AD risk factors increase LPS levels or response, iii) LPS induces Aβ expression, aggregation, inflammation and neurotoxicity, iv) LPS induces TAU phosphorylation, aggregation and spreading, v) LPS induces microglial priming, activation and neurotoxicity, and vi) blood LPS induces loss of synapses, neurons and memory in AD mouse models, and cognitive dysfunction in humans. However, to test the hypothesis, it is necessary to test whether reducing blood LPS reduces AD risk or progression. If the LPS endotoxin hypothesis is correct, then treatments might include: reducing infections, changing gut microbiome, reducing leaky gut, decreasing blood LPS, or blocking LPS response.

Abstract

Mesenchymal stem/stromal cells (MSCs) are an attractive platform for cell therapy due to their safety profile and unique ability to secrete broad arrays of immunomodulatory and regenerative molecules. Yet, MSCs are well known to require preconditioning or priming to boost their therapeutic efficacy. Current priming methods offer limited control over MSC activation, yield transient effects, and often induce the expression of pro-inflammatory effectors that can potentiate immunogenicity. Here, we describe a genetic priming method that can both selectively and sustainably boost MSC potency via the controlled expression of the inflammatory-stimulus-responsive transcription factor interferon response factor 1 (IRF1). MSCs engineered to hyper-express IRF1 recapitulate many core responses that are accessed by biochemical priming using the proinflammatory cytokine interferon-γ (IFN-γ). This includes the upregulation of anti-inflammatory effector molecules and the potentiation of MSC capacities to suppress T cell activation. However, we show that IRF1-mediated genetic priming is much more persistent than biochemical priming and can circumvent IFN-γ-dependent expression of immunogenic MHC class II molecules. Together, the ability to sustainably activate and selectively tailor MSC priming responses creates the possibility of programming MSC activation more comprehensively for therapeutic applications.

Abstract

We study the medial axis of a set $K$ in Euclidean space (the set of points in space with more than one closest point in $K$) from a "coarse" and "quantitative" perspective. We show that on "most" balls $B(x,r)$ in the complement of $K$, the set of almost-closest points to $x$ in $K$ takes up a small angle as seen from $x$. In other words, most locations and scales in the complement of $K$ "appear" to fall outside the medial axis if one looks with only a certain finite resolution. Abstract

Microglial research has advanced considerably in recent decades yet has been constrained by a rolling series of dichotomies such as "resting versus activated" and "M1 versus M2." This dualistic classification of good or bad microglia is inconsistent with the wide repertoire of microglial states and functions in development, plasticity, aging, and diseases that were elucidated in recent years. New designations continuously arising in an attempt to describe the different microglial states, notably defined using transcriptomics and proteomics, may easily lead to a misleading, although unintentional, coupling of categories and functions. To address these issues, we assembled a group of multidisciplinary experts to discuss our current understanding of microglial states as a dynamic concept and the importance of addressing microglial function. Here, we provide a conceptual framework and recommendations on the use of microglial nomenclature for researchers, reviewers, and editors, which will serve as the foundations for a future white paper.

18. Bioenergetic myths of energy transduction in eukaryotic cells

Abstract

The study of energy transduction in eukaryotic cells has been divided between Bioenergetics and Physiology, reflecting and contributing to a variety of Bioenergetic myths considered here: 1) ATP production = energy production, 2) energy transduction is confined to mitochondria (plus glycolysis and chloroplasts), 3) mitochondria only produce heat when required, 4) glycolysis is inefficient compared to mitochondria, and 5) mitochondria are the main source of reactive oxygen species (ROS) in cells. These myths constitute a ‘mitocentric’ view of the cell that is wrong or unbalanced. In reality, mitochondria are the main site of energy dissipation and heat production in cells, and this is an essential function of mitochondria in mammals. Energy transduction and ROS production occur throughout the cell, particularly the cytosol and plasma membrane, and all cell membranes act as two-dimensional energy conduits. Glycolysis is efficient, and produces less heat per ATP than mitochondria, which might explain its increased use in muscle and cancer cells.

19. Disease phenotypic screening in neuron-glia cocultures identifies blockers of inflammatory neurodegeneration

Abstract

Summary: Neuropathology is often mediated by interactions between neurons and glia that cannot be modeled by monocultures. However, cocultures are difficult to use and analyze for high-content screening. Here, we perform compound screening using primary neuron-glia cultures to model inflammatory neurodegeneration, live-cell stains, and automated classification of neurons, astrocytes or microglia using open-source software. Out of 227 compounds with known bioactivities, 29 protected against lipopolysaccharide-induced neuronal loss, including drugs affecting adrenergic, steroid, inflammatory and MAP kinase signaling. The screen also identified physiological compounds, such as noradrenaline and progesterone, that protected and identified neurotoxic compounds, such as a TLR7 agonist, that induced microglial proliferation. Most compounds used here have not been tested in a neuron-glia coculture neurodegeneration assay previously. Thus, combining a complex cellular disease model with high-content screening of known compounds and automated image analysis allows identification of important biology, as well as potential targets and drugs for treatment.

We study "distance spheres": the set of points lying at constant distance from a fixed arbitrary subset $K$ of $[0,1]^d$. We show that, away from the regions where $K$ is "too dense" and a set of small volume, we can decompose $[0,1]^d$ into a finite number of sets on which the distance spheres can be "straightened" into subsets of parallel $(d-1)$-dimensional planes by a bi-Lipschitz map. We give a simple quantitative condition, involving the "mapping content" of Azzam--Schul, that implies that a Lipschitz map from a Euclidean space to a metric space must be close to factoring through a tree. Using results of Azzam--Schul and the present authors, this gives simple checkable conditions for a Lipschitz map to have a large piece of its domain on which it behaves like an orthogonal projection. Abstract

Beta (β)-galactosidase is a lysosomal enzyme that removes terminal galactose residues from glycolipids and glycoproteins. It is upregulated in, and used as a marker for, senescent cells. Microglia are brain macrophages implicated in neurodegeneration, and can upregulate β-galactosidase when senescent. We find that inflammatory activation of microglia induced by lipopolysaccharide results in translocation of β-galactosidase to the cell surface and release into the medium. Similarly, microglia in aged mouse brains appear to have more β-galactosidase on their surface. Addition of β-galactosidase to neuronal-glial cultures causes microglial activation and neuronal loss mediated by microglia. Inhibition of β-galactosidase in neuronal-glial cultures reduces inflammation and neuronal loss induced by lipopolysaccharide. Thus, activated microglia release β-galactosidase that promotes microglial-mediated neurodegeneration which is prevented by inhibition of β-galactosidase.

This article considers the problematic place of individual American Sāmoans who have been denied full membership within the American political community, first due to the colonialist arcane notion of being unfit for full membership in the American community on racial and cultural grounds embodied in the Supreme Court’s Insular Cases, and second, because these same cases have been repurposed, ostensibly to protect Indigenous culture. To that end, this article reviews the United States Tenth Circuit Court of Appeals’ recent decision in Fitisemanu et al.v. United States, where a split panel reversed the U.S. District Court recognition of birthright citizenship to those born within American Sāmoa. The Appeals Court’s decision determined that American Sāmoa was not within the scope of the 14th Amendment to the U.S. Constitution through a controversial repackaging of the so-called Insular Cases, which have been criticized as being emblematic of racialist and colonialist jurisprudence that justified the denial of rights to inhabitants of American colonial territories.

Abstract

A quasiconformal tree is a doubling metric tree in which the diameter of each arc is bounded above by a fixed multiple of the distance between its endpoints. In this paper we show that every quasiconformal tree bi-Lipschitz embeds in some Euclidean space, with the ambient dimension and the bi-Lipschitz constant depending only on the doubling and bounded turning constants of the tree. Abstract Since its discovery in mid-20th century, the sensitivity of Nuclear Magnetic Resonance (NMR) has increased steadily, in part due to the design of new, sophisticated NMR experiments. Here we report on a liquid-state NMR methodology that significantly increases the sensitivity of diffusion coefficient measurements of pure compounds, allowing to estimate their sizes using a much reduced amount of material. Abstract

Abstract In tauopathies, abnormal deposition of intracellular tau protein followed by gradual elevation of tau in cerebrospinal fluids and neuronal loss has been documented, however, the mechanism how actually neurons die under tau pathology is largely unknown. We have previously shown that extracellular tau protein (2N4R isoform) can stimulate microglia to phagocytose live neurons, i.e. cause neuronal death by primary phagocytosis, also known as phagoptosis. Here we show that tau protein induced caspase-1 activation in microglial cells via ‘Toll-like’ 4 (TLR4) receptors and neutral sphingomyelinase. Tau-induced neuronal loss was blocked by caspase-1 inhibitors (Ac-YVAD-CHO and VX-765) as well as by TLR4 antibodies. Inhibition of caspase-1 by Ac-YVAD-CHO prevented tau-induced exposure of phosphatidylserine on the outer leaflet of neuronal membranes and reduced microglial phagocytic activity. We also show that suppression of NLRP3 inflammasome, which is down-stream of TLR4 receptors and mediates caspase-1 activation, by a specific inhibitor (MCC550) also prevented tau-induced neuronal loss. Moreover, NADPH oxidase is also involved in tau-induced neurotoxicity since neuronal loss was abolished by its pharmacological inhibitor. Overall, our data indicate that extracellular tau protein stimulates microglia to phagocytose live neurons via Toll-like 4 receptor–NLRP3 inflammasome–caspase-1 axis and NADPH oxidase, each of which may serve as a potential molecular target for pharmacological treatment of tauopathies.

43. Bi-Lipschitz geometry of quasiconformal trees

Abstract

A quasiconformal tree is a doubling metric tree in which the diameter of each arc is bounded above by a fixed multiple of the distance between its endpoints. We study the geometry of these trees in two directions. First, we construct a catalog of metric trees in a purely combinatorial way, and show that every quasiconformal tree is bi-Lipschitz equivalent to one of the trees in our catalog. This is inspired by results of Herron-Meyer and Rohde for quasi-arcs. Second, we show that a quasiconformal tree bi-Lipschitz embeds in a Euclidean space if and only if its set of leaves admits such an embedding. In particular, all quasi-arcs bi-Lipschitz embed into some Euclidean space., Comment: 40 pages. Abstract

In this paper we develop a methodology for the mesoscale simulation of strong electrolytes. The methodology is an extension of the Fluctuating Immersed Boundary (FIB) approach that treats a solute as discrete Lagrangian particles that interact with Eulerian hydrodynamic and electrostatic fields. In both cases the Immersed Boundary (IB) method of Peskin is used for particle-field coupling. Hydrodynamic interactions are taken to be overdamped, with thermal noise incorporated using the fluctuating Stokes equation, including a "dry diffusion" Brownian motion to account for scales not resolved by the coarse-grained model of the solvent. Long range electrostatic interactions are computed by solving the Poisson equation, with short range corrections included using a novel immersed-boundary variant of the classical Particle-Particle Particle-Mesh (P3M) technique. Also included is a short range repulsive force based on the Weeks-Chandler-Andersen (WCA) potential. The new methodology is validated by comparison to Debye-H{\"u}ckel theory for ion-ion pair correlation functions, and Debye-H{\"u}ckel-Onsager theory for conductivity, including the Wein effect for strong electric fields. Abstract

We study metric measure spaces that admit "thick" families of rectifiable curves or curve fragments, in the form of Alberti representations or curve families of positive modulus. We show that such spaces cannot be bi-Lipschitz embedded into any Euclidean space unless they admit some "infinitesimal splitting": their tangent spaces are bi-Lipschitz equivalent to product spaces of the form $Z\times \mathbb{R}^k$ for some $k\geq 1$. Abstract

We study the quantitative properties of Lipschitz mappings from Euclidean spaces into metric spaces. We prove that it is always possible to decompose the domain of such a mapping into pieces on which the mapping "behaves like a projection mapping" along with a "garbage set" that is arbitrarily small in an appropriate sense. Moreover, our control is quantitative, i.e., independent of both the particular mapping and the metric space it maps into. This improves a theorem of Azzam-Schul from the paper "Hard Sard", and answers a question left open in that paper. The proof uses ideas of quantitative differentiation, as well as a detailed study of how to supplement Lipschitz mappings by additional coordinates to form bi-Lipschitz mappings., Comment: 53 pages, 1 figure. Abstract

Low-density lipoprotein receptor-related protein-associated protein 1 (LRPAP1), also known as receptor associated protein (RAP), is an endoplasmic reticulum (ER) chaperone and inhibitor of LDL receptor related protein 1 (LRP1) and related receptors. These receptors have dozens of physiological ligands and cell functions, but it is not known whether cells release LRPAP1 physiologically at levels that regulate these receptors and cell functions. We used mouse BV-2 and human CHME3 microglial cell lines, and found that microglia released nanomolar levels of LRPAP1 when inflammatory activated by lipopolysaccharide or when ER stressed by tunicamycin. LRPAP1 was found on the surface of live activated and non-activated microglia, and anti-LRPAP1 antibodies induced internalization. Addition of 10 nM LRPAP1 inhibited microglial phagocytosis of isolated synapses and cells, and the uptake of Aβ. LRPAP1 also inhibited Aβ aggregation in vitro. Thus, activated and stressed microglia release LRPAP1 levels that can inhibit phagocytosis, Aβ uptake and Aβ aggregation. We conclude that LRPAP1 release may regulate microglial functions and Aβ pathology, and more generally that extracellular LRPAP1 may be a physiological and pathological regulator of a wide range of cell functions.

48. Case report: Surgical treatment of an astrocytoma in the thoracic spinal cord of a cat

Abstract

A 15-year-old spayed female domestic shorthaired cat was evaluated for chronic progressive paraparesis and proprioceptive ataxia. Neurological examination was consistent with a T3–L3 myelopathy. Plain thoracolumbar vertebral column radiographs and CT without intravenous contrast or myelography performed at another facility did not highlight any abnormalities. MRI of the thoracolumbar spinal cord identified an intraparenchymal space-occupying lesion extending from T10–T12. Surgery was performed to remove as much of the mass as possible, and to submit samples for histopathology. A dorsal laminectomy was performed over T9–T13. A midline myelotomy provided access to the mass, which was debrided with an intraoperative estimate of 80% removal. Histopathologic examination was consistent with a diagnosis of an astrocytoma. Post-operative treatment consisted of amoxicillin clavulanic acid, prednisolone, gabapentin, and additional analgesic medications in the direct post-operative period. Over the following 4 months, slow recovery of motor function was seen with continued physiotherapy. During the following 2 months, renal and cardiopulmonary disease were diagnosed and treated by other veterinarians. The cat was also reported to have lost voluntary movement in the pelvic limbs during this period, suggesting regression to paraplegia. Finally, 6 months post-surgery, the owner elected humane euthanasia. This is the second documentation of surgical treatment and outcome of an astrocytoma in the spinal cord of a cat.

Abstract

Abstract Background Measurement of free metanephrines is recommended for screening of pheochromocytoma (PCC) but requires appropriate reference intervals (RIs). Hypothesis/Objectives To report RIs for plasma, urinary and salivary concentrations of free metanephrines and to determine the diagnostic performance of plasma free normetanephrine (pNMN) and metanephrine (pMN) concentrations in dogs with PCC, hypercortisolism (HC), and nonadrenal illness (NAI). Animals Eighty healthy dogs, 11 PCC dogs, 25 HC dogs, 6 NAI dogs. Methods Plasma, urine, and saliva were collected prospectively from healthy dogs, and free metanephrine concentrations were determined by liquid chromatography‐tandem mass spectrometry (LC‐MS/MS). In addition, medical records of dogs that had plasma free metanephrine concentrations measured by LC‐MS/MS between 2018‐2021 were studied retrospectively. Results The RIs for free metanephrines in plasma, urine and saliva are reported. Dogs with PCC had significantly higher pNMN than dogs with HC (P 3.56 nmol/L) showed high sensitivity (100%, 95% confidence interval [CI]: 72‐100) and specificity (94%, 95% CI: 79‐99) for diagnosis of PCC, whereas pMN (>2.49 nmol/L) showed moderate sensitivity (73%, 95% CI: 39‐94) and high specificity (94%, 95% CI: 79‐99). Conclusions and Clinical Importance With establishment of these RIs, biochemical testing for PCC in dogs can be substantially improved. Measurement of pNMN is superior to pMN in dogs with PCC.
