Abstract The Ta/CoFeB/Pt/MgO/HfO2 system is investigated, whose magnetic anisotropy can be controlled through magneto‐ionic gating, using both ionic liquid and solid state gating, via a non‐oxidative mechanism combining reversible and irreversible gating effects. Analysis of X‐ray absorption spectroscopy at the Co and Fe edges reveals no indications of oxidation after gating, while a reversible change at the oxygen K edge suggests the involvement of oxygen species in the magneto‐ionic process. In addition, X‐ray diffraction measurements reveal that gating can irreversibly increase the crystalline volume of MgO, through an increase in the MgO/Mg(OH)2 ratio. This is in line with measurements in solid state devices showing that in a series of 150 gating cycles a reversible effect combines with a progressive increase in the strength of the perpendicular magnetic anisotropy contribution that saturates after extensive cycling. Consequently, the observed gate‐induced changes in magnetic anisotropy can be attributed to the combined effects of Mg(OH)2 dehydration into MgO (irreversible) and most likely a gentle reordering of oxygen species at the CoFeB interface (reversible) leading to a non‐oxidative magneto‐ionic mechanism. This study provides valuable insights into the underlying mechanisms governing the complex magneto‐ionic phenomena, including the coexistence of both reversible and irreversible effects, and a pathway to voltage‐control of crystalline order in spintronics materials.

The Silres H62C methyl-phenyl-vinyl-hydrogen polysiloxane is a promising candidate as a SiC precursor for 3D printing based on photopolymerization reaction. An in-depth nuclear magnetic resonance spectroscopy analysis allowed us to determine its structure and quantify its functional groups. The polysiloxane was found to have a highly branched ladder-like structure, with 21.9, 31.4 and 46.7% of mono-, di- and tri-functional silicon atoms. The polysiloxane cross-links from 180 °C using hydrosilylation between silyl groups (8.4% of the total functional groups) and vinyl groups (12.0%) and contains a non-negligible ethoxy content (2.4%), allowing cross-linking through a hydrolyze/condensation mechanism. After converting the polymer into ceramic and thus releasing mainly hydrogen and methane, the ceramic yield was 72.5%. An X-ray diffraction analysis on the cross-linked and pyrolyzed polysiloxane showed that the ceramic is amorphous at temperatures up to 1200 °C and starts to crystallize from 1200 °C, leading into 3C-SiC carbon-rich ceramic at 1700 °C in an argon atmosphere.

The increasing frequency and intensity of marine heatwaves (MHWs) observed worldwide entails changes in the structure and functioning of ecological communities. While severe and extreme heatwaves often have more destructive effects, the more subtle effects of moderate and strong heatwaves may nevertheless affect ecosystem functioning through complex, context-dependent linkages between different processes. Here we conducted a laboratory experiment to study the effects of repeated short-term, strong MHWs on macrofauna bioturbation and associated solute fluxes as a measure of ecosystem functioning using natural soft-sediment communities from the Baltic Sea. Our results showed changes in both bioturbation and biogeochemical cycling of nutrients following short-term, strong heatwaves, which seemed to contribute to an enhanced degradation of organic matter in the seafloor and an enhanced exchange of solutes across the sediment-water interface as well as increased sediment oxygen consumption. Following changes in these processes, the relative contribution of macrofauna and the environmental context to ecosystem functioning was altered. Our results highlight the potential of even shorter-term, strong MHWs of having system-wide impacts due to changes in the mechanistic process of bioturbation underpinning the biogeochemical cycling of nutrients. This study also highlights the need to measure a wide range of variables for a comprehensive understanding of the changes in functioning under disturbances, such as MHWs.

Organic additives are used for pellet forming in the manufacturing process of MOX fuels. In order to understand their degradation during the sintering process, the thermal decomposition of oxamide has been investigated using thermogravimetric analysis. The temperature range of experiments was 30–1000 °C, and 1, 2, and 5 °C.min−1 heating rates were used. The apparatus was under a constant flow of argon mixed with 4 vol% of dihydrogen. The kinetic parameters were found to be E=100±7kJ.mol−1,A=2.5*108min−1 and n=0.32 using Friedman's isoconversional method. With the kinetic triplet, a predictive model of the thermal decomposition of oxamide was established by integrating the conversion rate in non-isothermal conditions. The model calculations were compared to experimental data, and the results were deemed satisfactory. This study is helpful to understand the degradation process taking place in the sintering furnace and constitutes a first step in the decorrelation of the effect of thermolysis and that of radiolysis on the organic additives used for MOX fuel pellets manufacturing.

A commercially available methylphenylvinylhydrogen polysiloxane preceramic polymer was cross-linked and pyrolyzed in argon in order to study if this compound could be used as an organic precursor for the manufacture of silicon carbide parts by photopolymerisation-based three-dimensional printing. X-Ray diffraction experiments and transmission electron microscopy observations showed that the pyrolyzed material was constituted by an interconnected polycrystalline network made of faulted/twinned β-SiC grains surrounded by an amorphous and porous second phase mainly constituted (at least 80 at%) of carbon. The free carbon residual content was estimated to be around 17.2 wt%. Additional efforts are then required to be able to use such a preceramic polymer to manufacture SiC parts by photopolymerisation-based three-dimensional printing.

Biological invasions are one of the main global threats to biodiversity in terrestrial, freshwater and marine ecosystems worldwide, requiring effective inventorying and monitoring programs. Here, we present an updated list of non-indigenous species in French marine and transitional waters. Focused on eukaryote pluricellular species found throughout the three metropolitan French marine regions (Western Mediterranean Sea, Bay of Biscay and the Northern Seas), a total of 342 non-indigenous, including 42 cryptogenic, species are listed as having been introduced since the 13th century. The majority of the species originated from the temperate Northern Pacific. They mainly arrived through both ballast and hull fouling and also are associated with shellfish farming activities. Most of them have been introduced since the 1970s, a time when maritime and aquaculture trade intensified. Despite important human-aided opportunities for species transfer between the three marine regions (for instance, via recreational boating or aquaculture transfers), only a third of these NIS are common to all regions, as expected due to their environmental specificities.

Abstract Background Alignment-free (AF) sequence comparison is attracting persistent interest driven by data-intensive applications. Hence, many AF procedures have been proposed in recent years, but a lack of a clearly defined benchmarking consensus hampers their performance assessment. Results Here, we present a community resource (http://afproject.org) to establish standards for comparing alignment-free approaches across different areas of sequence-based research. We characterize 74 AF methods available in 24 software tools for five research applications, namely, protein sequence classification, gene tree inference, regulatory element detection, genome-based phylogenetic inference, and reconstruction of species trees under horizontal gene transfer and recombination events. Conclusion The interactive web service allows researchers to explore the performance of alignment-free tools relevant to their data types and analytical goals. It also allows method developers to assess their own algorithms and compare them with current state-of-the-art tools, accelerating the development of new, more accurate AF solutions.

Genetically regulated cell death (RCD) occurs in all domains of life. In eukaryotes, the evolutionary origin of the mitochondrion and of certain forms of RCD, in particular apoptosis, are thought to coincide, suggesting a central general role for mitochondria in cellular suicide. We tested this mitochondrial centrality hypothesis across a dataset of 67 species of protists, presenting 5 classes of mitochondrial phenotypes, including functional mitochondria, metabolically diversified mitochondria, functionally reduced mitochondria (Mitochondrion Related Organelle or MRO) and even complete absence of mitochondria. We investigated the distribution of genes associated with various forms of RCD. No homologs for described mammalian regulators of regulated necrosis could be identified in our set of 67 unicellular taxa. Protists with MRO and the secondarily a mitochondriate Monocercomonoides exilis display heterogeneous reductions of apoptosis gene sets with respect to typical mitochondriate protists. Remarkably, despite the total lack of mitochondria in M. exilis, apoptosis-associated genes could still be identified. These same species of protists with MRO and M. exilis harbored non-reduced autophagic cell death gene sets. Moreover, transiently multicellular protist taxa appeared enriched in apoptotic and autophagy associated genes compared to free-living protists. This analysis suggests that genes associated with apoptosis in animals and the presence of the mitochondria are significant yet non-essential biological components for RCD in protists. More generally, our results support the hypothesis of a selection for RCD, including both apoptosis and autophagy, as a developmental mechanism linked to multicellularity.

Realistic assessments of the ecological status of benthic habitats, as requested by European directives such as the Water Framework Directive and the European Marine Strategy Framework Directive, require biotic indices capable of detecting anthropogenic impact without having preliminary knowledge of the occurring pressures. In this context, a new general-purpose biotic index (GPBI) based on the deviation of benthic macrofauna community composition and structure from a valid reference (i.e., good ecological status) is proposed. GPBI is based on the assumption that as a site becomes impacted by a pressure, the most sensitive species are the first to disappear, and that stronger impacts lead to more important losses. Thus, it explicitly uses the within-species loss of individuals in the tested station in comparison to one or several reference stations as the basis of ecological status assessment. In this study, GPBI is successfully used in four case studies considering the impact of diversified pressures on benthic fauna: (1) maerl extraction in the northern Bay of Biscay, (2–3) dredging and trawling in the North Sea, and (4) hypoxic events at the seafloor in the Gullmarfjord. Our results show that GPBI was able to efficiently detect the impact of the different physical disturbances as well as that of hypoxia and that it performs better than commonly used pressure-specific indices (M-AMBI and TDI). Signal detection theory was used to propose a sound good/moderate ecological quality status boundary, and recommendations for future monitoring are also provided based on the reported performance of GPBI.

The spatial distributions of (1) surface sediment characteristics (D0.5, Sediment Surface Area (SSA), Particulate Organic Carbon (POC), Chlorophyll-a (Chl-a), Phaeophytin-a (Phaeo-a), Total and Enzymatically Hydrolyzable Amino Acids (THAA, EHAA), δ13C) and (2) sediment profile image (apparent Redox Potential Discontinuity (aRPD), numbers and depths of biological traces) characteristics were quantified based on the sampling of 32 stations located within the West Gironde Mud Patch (Bay of Biscay, NE Atlantic) in view of (1) assessing the spatial structuration of a temperate river-dominated ocean margin located in a high-energy area, (2) disentangling the impacts of hydrodynamics and bottom trawling on this structuration, and (3) comparing the West Gironde Mud Patch with the Rhône River Prodelta (located in a low-energy area). Results support the subdivision of the West Gironde Mud Patch in a proximal and a distal part and show (1) the existence of depth gradients in surface sedimentary organics characteristics and bioturbation within the distal part; (2) no evidence for a significant effect of bottom trawling, as opposed to Bottom Shear Stress, on the West Gironde Mud Patch spatial structuration; and (3) major discrepancies between spatial structuration in the West Gironde Mud Patch and the Rhône River Prodelta, which were attributed to differences in tidal regimes, sedimentation processes, and local hydrodynamics, which is in agreement with current river-dominated ocean margin typologies.

The invasive mussel Arcuatula senhousia has successfully colonized shallow soft sediments worldwide. This filter feeding mussel modifies sedimentary habitats while forming dense populations and efficiently contributes to nutrient cycling. In the present study, the density of A. senhousia was manipulated in intact sediment cores taken within an intertidal Zostera noltei seagrass meadow in Arcachon Bay (French Atlantic coast), where the species currently occurs at levels corresponding to an early invasion stage. It aimed at testing the effects of a future invasion on (1) bioturbation (bioirrigation and sediment mixing) as well as on (2) total benthic solute fluxes across the sediment–water interface. Results showed that increasing densities of A. senhousia clearly enhanced phosphate and ammonium effluxes, but conversely did not significantly affect community bioturbation rates, highlighting the ability of A. senhousia to control nutrient cycling through strong excretion rates with potential important consequences for nutrient cycling and benthic–pelagic coupling at a broader scale. However, it appears that the variability in the different measured solute fluxes were underpinned by different interactions between the manipulated density of A. senhousia and several faunal and/or environmental drivers, therefore underlining the complexity of anticipating the effects of an invasion process on ecosystem functioning within a realistic context.

Cichorium intybus L. (Asteraceae) is an important industrial crop, as well as a medicinal plant which produces some bioactive compounds implicated in various biological effects with potential applications in human health. Particularly, roots produce hydroxycinnamic acids like 5-caffeoyquinic acid and 3,5-dicaffeoylquinic acid (di-CQA). The present investigation relates to the use of methyl jasmonate for enhancing phenolic compounds accumulation and production in hairy root cultures of C. intybus. Elicitated hairy root growth rate increased 13.3 times compared with the initial inoculum in a period of 14 days and di-CQA production represented about 12% of DW. The elicitation has also promoted the production of tricaffeoylquinic acid never described in the chicory roots and identified as 3,4,5-tricaffeoyquinic acid by means of nuclear magnetic resonance. Our study confirmed the strong anti-oxidant effect of di-CQA. Our results also confirmed globally a selectivity of action of di-CQA against Gram-positive bacteria, in particular against some strains of Staphylococcus and Streptococcus. However, a non-negligible antibacterial activity of di-CQA against Pseudomonas aeruginosa was also underlined (MIC = 0.156 mg.mL−1 against some P. aeruginosa strains). The influence of di-CQA has been explored to evaluate its impact on the physiology of P. aeruginosa. Di-CQA showed no effect on the biofilm formation and the production of extracellular pyocyanin. However, it demonstrated an effect on virulence through the production of pyoverdine with a dose-dependent manner by more than 7-fold when treated at a concentration of 128 µg·mL−1, thus suggesting a link between di-CQA and iron sequestration. This study shows that elicitated hairy root cultures of chicory can be developed for the production of di-CQA, a secondary metabolite with high antibacterial potential.

ABSTRACT Microbial genomes have been shaped by parent-to-offspring (vertical) descent and lateral genetic transfer. These processes can be distinguished by alignment-based inference and comparison of phylogenetic trees for individual gene families, but this approach is not scalable to whole-genome sequences, and a tree-like structure does not adequately capture how these processes impact microbial physiology. Here we adopted alignment-free approaches based on k-mer statistics to infer phylogenomic networks involving 2,783 completely sequenced bacterial and archaeal genomes and compared the contributions of rRNA, protein-coding, and plasmid sequences to these networks. Our results show that the phylogenomic signal arising from ribosomal RNAs is strong and extends broadly across all taxa, whereas that from plasmids is strong but restricted to closely related groups, particularly Proteobacteria. However, the signal from the other chromosomal regions is restricted in breadth. We show that mean k-mer similarity can correlate with taxonomic rank. We also link the implicated k-mers to genome annotation (thus, functions) and define core k-mers (thus, core functions) in specific phyletic groups. Highly conserved functions in most phyla include amino acid metabolism and transport as well as energy production and conversion. Intracellular trafficking and secretion are the most prominent core functions among Spirochaetes, whereas energy production and conversion are not highly conserved among the largely parasitic or commensal Tenericutes. These observations suggest that differential conservation of functions relates to niche specialization and evolutionary diversification of microbes. Our results demonstrate that k-mer approaches can be used to efficiently identify phylogenomic signals and conserved core functions at the multigenome scale. IMPORTANCE Genome evolution of microbes involves parent-to-offspring descent, and lateral genetic transfer that convolutes the phylogenomic signal. This study investigated phylogenomic signals among thousands of microbial genomes based on short subsequences without using multiple-sequence alignment. The signal from ribosomal RNAs is strong across all taxa, and the signal of plasmids is strong only in closely related groups, particularly Proteobacteria. However, the signal from other chromosomal regions (∼99% of the genomes) is remarkably restricted in breadth. The similarity of subsequences is found to correlate with taxonomic rank and informs on conserved and differential core functions relative to niche specialization and evolutionary diversification of microbes. These results provide a comprehensive, alignment-free view of microbial genome evolution as a network, beyond a tree-like structure.

Ernst Haeckel based his landmark Tree of Life on the supposed ontogenic recapitulation of phylogeny, i.e. that successive embryonic stages during the development of an organism re-trace the morphological forms of its ancestors over the course of evolution. Much of this idea has since been discredited. Today, phylogenies are often based on families of molecular sequences. The standard approach starts with a multiple sequence alignment, in which the sequences are arranged relative to each other in a way that maximises a measure of similarity position-by-position along their entire length. A tree (or sometimes a network) is then inferred. Rigorous multiple sequence alignment is computationally demanding, and evolutionary processes that shape the genomes of many microbes (bacteria, archaea and some morphologically simple eukaryotes) can add further complications. In particular, recombination, genome rearrangement and lateral genetic transfer undermine the assumptions that underlie multiple sequence alignment, and imply that a tree-like structure may be too simplistic. Here, using genome sequences of 143 bacterial and archaeal genomes, we construct a network of phylogenetic relatedness based on the number of shared k-mers (subsequences at fixed length k). Our findings suggest that the network captures not only key aspects of microbial genome evolution as inferred from a tree, but also features that are not treelike. The method is highly scalable, allowing for investigation of genome evolution across a large number of genomes. Instead of using specific regions or sequences from genome sequences, or indeed Haeckel’s idea of ontogeny, we argue that genome phylogenies can be inferred using k-mers from whole-genome sequences. Representing these networks dynamically allows biological questions of interest to be formulated and addressed quickly and in a visually intuitive manner.

CRISPR/Cas9 (Clustered Regularly Interspaced Short Palindromic Repeats/CRISPR associated with protein CAS9) is a genome-editing tool that has been extensively used in the last five years because of its novelty, affordability, and feasibility. This technology has been developed in many plant species for gene function analysis and crop improvement but has never been used in chicory (Cichorium intybus L.). In this study, we successfully applied CRISPR/Cas9-mediated targeted mutagenesis to chicory using Agrobacterium rhizogenes-mediated transformation and protoplast transfection methods. A U6 promoter (CiU6-1p) among eight predicted U6 promoters in chicory was selected to drive sgRNA expression. A binary vector designed to induce targeted mutations in the fifth exon of the chicory phytoene desaturase gene (CiPDS) was then constructed and used to transform chicory. The mutation frequency was 4.5% with the protoplast transient expression system and 31.25% with A. rhizogenes-mediated stable transformation. Biallelic mutations were detected in all the mutant plants. The use of A. rhizogenes-mediated transformation seems preferable as the regeneration of plants is faster and the mutation frequency was shown to be higher. With both transformation methods, foreign DNA was integrated in the plant genome. Hence, selection of vector (transgene)-free segregants is required. Our results showed that genome editing with CRISPR/Cas9 system can be efficiently used with chicory, which should facilitate and accelerate genetic improvement and functional biology.

The effects of temperature and food addition on particle mixing in the deposit-feeding bivalve Abra alba were assessed using an experimental approach allowing for the tracking of individual fluorescent particle (luminophore) displacements. This allowed for the computations of vertical profiles of a set of parameters describing particle mixing. The frequency of luminophore displacements (jumps) was assessed through the measurement of both waiting times (i.e., the time lapses between two consecutive jumps of the same luminophore) and normalized numbers of jumps (i.e., the numbers of jumps detected in a given area divided by the number of luminophores in this area). Jump characteristics included the direction, duration and length of each jump. Particle tracking biodiffusion coefficients (Db) were also computed. Data originated from 32 experiments carried out under 4 combinations of 2 temperature (Te) and 2 food addition (Fo) levels. For each of these treatments, parameters were computed for 5 experimental durations (Ed). The effects of Se, Fo and Ed were assessed using PERmutational Multivariate ANalyses Of VAriance (PERMANOVAs) carried out on vertical depth profiles of each particle mixing parameter. Inversed waiting times significantly decreased with Ed whereas the normalized number of jumps did not, thereby suggesting that it constitutes a better proxy of jump frequency when assessing particle mixing based on the measure of individual particle displacements. Particle mixing was low during autumn temperature experiments and not affected by Fo, which was attributed to the dominant effect of low temperature. Conversely, particle mixing was high during summer temperature experiments and transitory inhibited by food addition. This last result is coherent with the functional responses (both in terms of activity and particle mixing) already measured for individual of the closely related clam A. ovata originating from temperate populations. It also partly resulted from a transitory switch between deposit- and suspension-feeding caused by the high concentration of suspended particulate organic matter immediately following food addition.
