Abstract

Agri-food research calls for changes in the practices dealing with data collection, collation, processing and analytics, and publishing thus to fully benefit from and contribute to the Open Science movement. One of the major issues faced by the agri-food researchers is the fragmentation of the “assets” that can be exploited when performing research tasks, e.g. data of interest are heterogeneous and scattered across several repositories, the tools exploited by modellers are diverse and often rely on local computing environments, the publishing practices are various and rarely aim at making available the “whole story” with datasets, processes, workflows. This paper presents the AGINFRA+endeavour to overcome these limitations by providing researchers in three designated communities with Virtual Research Environments facilitating the access to and use of the “assets” of interest and promote collaboration.

Abstract

The formation of stable and functional surface layers (S-layers) via self-assembly of surface-layer proteins on the cell surface is a dynamic and complex process. S-layers facilitate a number of important biological functions, e.g., providing protection and mediating selective exchange of molecules and thereby functioning as molecular sieves. Furthermore, S-layers selectively bind several metal ions including uranium, palladium, gold, and europium, some of them with high affinity. Most current research on surface layers focuses on investigating crystalline arrays of protein subunits in Archaea and bacteria. In this work, several complementary analytical techniques and methods have been applied to examine structure–function relationships and dynamics for assembly of S-layer protein slp-B53 from Lysinibacillus sphaericus: (1) The secondary structure of the S-layer protein was analyzed by circular dichroism spectroscopy; (2) Small-angle X-ray scattering was applied to gain insights into the three-dimensional structure in solution; (3) The interaction with bivalent cations was followed by differential scanning calorimetry; (4) The dynamics and time-dependent assembly of S-layers were followed by applying dynamic light scattering; (5) The two-dimensional structure of the paracrystalline S-layer lattice was examined by atomic force microscopy. The data obtained provide essential structural insights into the mechanism of S-layer self-assembly, particularly with respect to binding of bivalent cations, i.e., Mg2+ and Ca2+. Furthermore, the results obtained highlight potential applications of S-layers in the fields of micromaterials and nanobiotechnology by providing engineered or individual symmetric thin protein layers, e.g., for protective, antimicrobial, or otherwise functionalized surfaces.

Abstract

Many systems in nature are perfectly optimized for their function. Good examples therefore are surface layer (S-layer) proteins. These proteins form two-dimensional lattices acting as interfaces between prokaryotic cells and their environment and as such as selective and protecting barrier. Outstanding properties are their autocatalytic self-assembly, high physicochemical stability, many different and regular arranged functional groups and their nanoscale fine structure. Understanding the dynamic and complex process of self-assembly is not only highly interesting from a scientific point of view but also for the technical application of this group of proteins. Their use is particularly promi­sing for nanotechnology, and here especially for surface modification creating metal selective filter materials, bio-sensors or improved catalytic materials. Especially challenging within an industrial process is controlling the speed of the lattice formation and the formation of large areas of undisturbed lattices. For the examination of the structure-function relationship and the process dynamics of the protein self-assembly of the S-layer from Lysinibacillus sphaericus JG-B53 several complementary analytical techniques and methods have been applied: 1) The secondary structure of the S-layer protein was analyzed by CD spectroscopy. 2) Small-angle X-ray scattering (SAXS) was applied to gain insights into the three dimensional structure in solution. 3) The interaction with bivalent cations was followed by differential scanning calorimetry (DSC). 4) The dynamics and time-dependent assembly of S-layers was also investigated applying dynamic light scattering. 5) The two dimensional structure of the para-crystalline S-layer lattice was additionally examined by atomic force microscopy (AFM). Abstract

Background: The first few years of life is the most crucial period of life as this age is known for accelerated growth and development. Various studies in India have shown that respiratory and gastrointestinal tract infections are the leading cause of morbidity in infants. These infectious diseases are affected by several sociodemographic factors such as birth weight, gestational age, birth order, immunization status, day care attendance and socio-economic status of the family.Methods: A cross sectional study was conducted in the urban field practice area of department of community medicine MRMC, Kalaburagi from June 2016-October 2016. House to house survey using pre-structured and pretested questionnaire method was done.Results: Out of 104 infants in the present study it was found that majority 53% were females and 49% were males. Majority 61.5% of the infants belonged to low socioeconomic class and majority 54.8% of them were from nuclear families, most 62.5% of the infants had 1-2 siblings in the family and 34.6% had no siblings, 51% of the mothers were illiterate and majority 54.8% of the fathers were literate. Among all the morbidities majority 36.50% had fever. No significant association was found between various social factors.Conclusions: Though no significant association was found between morbidity and socio-demographic factors, but the socio demographic factors which showed more prevalence of morbidity among infants were females, number of siblings in the family and lower socio economic class. As these infants are the future citizens of the country hence their health should be the utmost priority for us and their health needs should be properly addressed.

49. Characterization of three different unusual S-layer proteins from Viridibacillus arvi JG-B58 that exhibits two super-imposed S-layer proteins

Abstract

Viridibacillus arvi JG-B58 that was previously isolated from heavy metal contaminated environment expresses three different surface layer (S-layer) proteins namely Slp1, Slp2, and Slp3. Two of the V. arvi JG-B58 S-layer proteins were visualized on the surface of living cells via atomic force microscopy (AFM). These S-layer proteins form a double layer with p4 symmetry. All examined S-layer proteins lack some typical S-layer protein features. They possess no SLH domains that are usually responsible for the anchoring of the proteins to the cell wall. Further, the pI values are relatively high ranging from 7.84 to 9.25 for the matured proteins. These features are typical for S-layer proteins of Lactobacillus although sequence comparisons indicate a close relationship to S-layer proteins of Lysinibacillus and Bacillus strains. The three S-layer proteins were isolated from the cells using two different strategies. Purified S-layer proteins were recrystallized on SiO2 substrates in order to study the structure of the arrays and self-assembling properties. There are only a few studies reporting the concomitant existence of two different S-layer proteins on cell surfaces. Together with the genomic data, this is the first description of a novel type of S-layer proteins showing features of Lactobacillus as well as of Bacillus-S-layer proteins and the first study of the cell envelope of Viridibacillus arvi.

Abstract

BACKGROUND: The Every Newborn Action Plan (ENAP), launched in 2014, aims to end preventable newborn deaths and stillbirths, with national targets of ≤12 neonatal deaths per 1000 live births and ≤12 stillbirths per 1000 total births by 2030. This requires ambitious improvement of the data on care at birth and of small and sick newborns, particularly to track coverage, quality and equity. METHODS: In a multistage process, a matrix of 70 indicators were assessed by the Every Newborn steering group. Indicators were graded based on their availability and importance to ENAP, resulting in 10 core and 10 additional indicators. A consultation process was undertaken to assess the status of each ENAP core indicator definition, data availability and measurement feasibility. Coverage indicators for the specific ENAP treatment interventions were assigned task teams and given priority as they were identified as requiring the most technical work. Consultations were held throughout. RESULTS: ENAP published 10 core indicators plus 10 additional indicators. Three core impact indicators (neonatal mortality rate, maternal mortality ratio, stillbirth rate) are well defined, with future efforts needed to focus on improving data quantity and quality. Three core indicators on coverage of care for all mothers and newborns (intrapartum/skilled birth attendance, early postnatal care, essential newborn care) have defined contact points, but gaps exist in measuring content and quality of the interventions. Four core (antenatal corticosteroids, neonatal resuscitation, treatment of serious neonatal infections, kangaroo mother care) and one additional coverage indicator for newborns at risk or with complications (chlorhexidine cord cleansing) lack indicator definitions or data, especially for denominators (population in need).
