1. Cluster Shift Keying: Covert Transmission of Information via Cluster Synchronization in Chaotic Networks

Abstract

A network of chaotic systems can be designed in such a way that the cluster patterns formed by synchronous nodes can be controlled through the coupling parameters. We present a novel approach to exploit such a network for covert communication purposes, where controlled clusters encode the symbols spatio-temporally. The cluster synchronization network is divided into two subnetworks as transmitter and receiver. First, we specifically design the network whose controlled parameters reside in the transmitter. Second, we ensure that the nodes of the links connecting the transmitter and receiver are not in the same clusters for all the control parameters. The former condition ensures that the control parameters changed at the transmitter change the whole clustering scheme. The second condition enforces the transmitted signals are always continuous and chaotic. Hence, the transmitted signals are not modulated by the information directly, but distributed over the links connecting the subnetworks. The information cannot be deciphered by eavesdropping on the channel links without knowing the network topology. The performance has been assessed by extensive simulations of bit error rates under noisy channel conditions.

We revisit the Kerr black hole as cast in the Boyer-Lindquist, Kerr-Schild and Weyl canonical coordinates, and calculate its total mass/energy and total angular momentum by using linearized gravity along with its background Killing isometries. We construct an asymptotic conserved charge for a current that has been defined using Killing-Yano tensors. We then calculate the corresponding conserved charges of of the Kerr and AdS-Kerr black holes, and their higher-dimensional generalizations, Myers-Perry and Gibbons-L\"u-Page-Pope black holes. Abstract

Abstract Warming temperate winters are resulting in increased insect winter activity. With modern agroecosystems largely homogenous, characterised by low floral diversity, competitive interactions may arise between flower-visiting species, with potential implications for the ecosystem services they provide (e.g. biological control and pollination). Flower strips may be implemented during winter months to support flower-visiting insects and enhance ecosystem service provision. Employing field trials conducted in Brittany, France between 2019 and 2021 and laboratory cage experiments, the current study examined the impact of winter flower strips on aphid biological control performed by parasitoid wasps and the potential for competitive interactions between winter-active parasitoids and pollinators. Results revealed that parasitism rate was not enhanced by the presence of winter flower strips. This lack of effect was not the consequence of pollinator presence, and the current study found no effect of pollinator abundance on parasitism rate. Flower strips may thus be implemented during winter months to support nectar-feeding insects when floral resources are scarce, with no evidence of exploitative competition between pollinators and parasitoids, nor a detrimental impact on biological control provision.

6. Overcoming the Domain Gap in Neural Action Representations

Abstract

Relating animal behaviors to brain activity is a fundamental goal in neuroscience, with practical applications in building robust brain-machine interfaces. However, the domain gap between individuals is a major issue that prevents the training of general models that work on unlabeled subjects. Since 3D pose data can now be reliably extracted from multi-view video sequences without manual intervention, we propose to use it to guide the encoding of neural action representations together with a set of neural and behavioral augmentations exploiting the properties of microscopy imaging. To reduce the domain gap, during training, we swap neural and behavioral data across animals that seem to be performing similar actions. To demonstrate this, we test our methods on three very different multimodal datasets; one that features flies and their neural activity, one that contains human neural Electrocorticography (ECoG) data, and lastly the RGB video data of human activities from different viewpoints.

Abstract

A fundamental goal in neuroscience is to understand the relationship between neural activity and behavior. For example, the ability to extract behavioral intentions from neural data, or neural decoding, is critical for developing effective brain machine interfaces. Although simple linear models have been applied to this challenge, they cannot identify important non-linear relationships. Thus, a self-supervised means of identifying non-linear relationships between neural dynamics and behavior, in order to compute neural representations, remains an important open problem. To address this challenge, we generated a new multimodal dataset consisting of the spontaneous behaviors generated by fruit flies, Drosophila melanogaster -- a popular model organism in neuroscience research. The dataset includes 3D markerless motion capture data from six camera views of the animal generating spontaneous actions, as well as synchronously acquired two-photon microscope images capturing the activity of descending neuron populations that are thought to drive actions. Standard contrastive learning and unsupervised domain adaptation techniques struggle to learn neural action representations (embeddings computed from the neural data describing action labels) due to large inter-animal differences in both neural and behavioral modalities. To overcome this deficiency, we developed simple yet effective augmentations that close the inter-animal domain gap, allowing us to extract behaviorally relevant, yet domain agnostic, information from neural data. 8. Deformation-aware Unpaired Image Translation for Pose Estimation on Laboratory Animals

Abstract

Our goal is to capture the pose of neuroscience model organisms, without using any manual supervision, to be able to study how neural circuits orchestrate behaviour. Human pose estimation attains remarkable accuracy when trained on real or simulated datasets consisting of millions of frames. However, for many applications simulated models are unrealistic and real training datasets with comprehensive annotations do not exist. We address this problem with a new sim2real domain transfer method. Our key contribution is the explicit and independent modeling of appearance, shape and poses in an unpaired image translation framework. Our model lets us train a pose estimator on the target domain by transferring readily available body keypoint locations from the source domain to generated target images. We compare our approach with existing domain transfer methods and demonstrate improved pose estimation accuracy on Drosophila melanogaster (fruit fly), Caenorhabditis elegans (worm) and Danio rerio (zebrafish), without requiring any manual annotation on the target domain and despite using simplistic off-the-shelf animal characters for simulation, or simple geometric shapes as models. Our new datasets, code, and trained models will be published to support future neuroscientific studies.

9. Gravity as a Reference for Estimating a Person's Height from Video

Abstract

Estimating the metric height of a person from monocular imagery without additional assumptions is ill-posed. Existing solutions either require manual calibration of ground plane and camera geometry, special cameras, or reference objects of known size. We focus on motion cues and exploit gravity on earth as an omnipresent reference 'object' to translate acceleration, and subsequently height, measured in image-pixels to values in meters. We require videos of motion as input, where gravity is the only external force. This limitation is different to those of existing solutions that recover a person's height and, therefore, our method opens up new application fields. We show theoretically and empirically that a simple motion trajectory analysis suffices to translate from pixel measurements to the person's metric height, reaching a MAE of up to 3.9 cm on jumping motions, and that this works without camera and ground plane calibration., Comment: ICCV 2019

Abstract

Developing techniques for editing an outfit image through natural sentences and accordingly generating new outfits has promising applications for art, fashion and design. However, it is considered as a certainly challenging task since image manipulation should be carried out only on the relevant parts of the image while keeping the remaining sections untouched. Moreover, this manipulation process should generate an image that is as realistic as possible. In this work, we propose FiLMedGAN, which leverages feature-wise linear modulation (FiLM) to relate and transform visual features with natural language representations without using extra spatial information. 11. What Face and Body Shapes Can Tell About Height

Abstract

Recovering a person's height from a single image is important for virtual garment fitting, autonomous driving and surveillance, however, it is also very challenging due to the absence of absolute scale information. We tackle the rarely addressed case, where camera parameters and scene geometry is unknown. To nevertheless resolve the inherent scale ambiguity, we infer height from statistics that are intrinsic to human anatomy and can be estimated from images directly, such as articulated pose, bone length proportions, and facial features. Our contribution is twofold. First, we experiment with different machine learning models to capture the relation between image content and human height. Second, we show that performance is predominantly limited by dataset size and create a new dataset that is three magnitudes larger, by mining explicit height labels and propagating them to additional images through face recognition and assignment consistency. Our evaluation shows that monocular height estimation is possible with a MAE of 5.56cm.

12. Tidal dissipation by inertial waves in differentially rotating convective envelopes of low-mass stars

Abstract

Tidal interactions in close star-planet or binary star systems may excite inertial waves (their restoring force is the Coriolis force) in the convective region of the stars. The dissipation of these waves plays a prominent role in the long-term orbital and rotational evolution of the bodies involved. If the primary star rotates as a solid body, inertial waves have a Doppler-shifted frequency restricted to the range $[-2\Omega, 2\Omega]$ ($\Omega$ being the angular velocity of the star), and they can propagate in the entire convective region. However, turbulent convection can sustain differential rotation with an equatorial acceleration (as in the Sun) or deceleration that modifies the frequency range and propagation domain of inertial waves and allows corotation resonances for non-axisymmetric oscillations. In this work, we perform numerical simulations of tidally excited inertial waves in a differentially rotating convective envelope with a conical (or latitudinal) rotation profile. The tidal forcing that we adopt contains spherical harmonics that correspond to the case of a circular and coplanar orbit. We study the viscous dissipation of the waves as a function of tidal frequency for various stellar masses and differential rotation parameters, as well as its dependence on the turbulent viscosity coefficient. Abstract

OBJECTIVES: We investigated general job demands as a risk factor for lung cancer as well as their role in the association between occupational prestige and lung cancer. METHODS: In 13 case–control studies on lung cancer, as part of the international SYNERGY project, we applied indices for physical (PHI) and psychosocial (PSI) job demands – each with four categories (high to low). We estimated odds ratios (OR) and 95% confidence intervals (CI) for lung cancer by unconditional logistic regression, separately for men and women and adjusted for study centre, age, smoking behavior, and former employment in occupations with potential exposure to carcinogens. Further, we investigated, whether higher risks among men with low occupational prestige (Treiman’s Standard International Occupational Prestige Scale) were affected by adjustment for the job indices. RESULTS: In 30 355 men and 7371 women, we found increased risks (OR) for lung cancer with high relative to low job demands in both men [PHI 1.74 (95% CI 1.56–1.93), PSI 1.33 (95% CI 1.17–1.51)] and women [PHI 1.62 (95% CI 1.24–2.11), PSI 1.31 (95% CI 1.09–1.56)]. OR for lung cancer among men with low occupational prestige were slightly reduced when adjusting for PHI [low versus high prestige OR from 1.44 (95% CI 1.32–1.58) to 1.30 (95% CI 1.17–1.45)], but not PSI. CONCLUSIONS: Higher physical job demands were associated with increased risks of lung cancer, while associations for higher psychosocial demands were less strong. In contrast to physical demands, psychosocial demands did not contribute to clarify the association of occupational prestige and lung cancer.

Abstract

Turbulent friction in convective regions in stars and planets is one of the key physical mechanisms that drive the dissipation of the kinetic energy of tidal flows in their interiors and the evolution of their systems. This friction acts both on the equilibrium/non-wave like tide and on tidal inertial waves in these layers. It is thus necessary to obtain a robust prescription for this friction. In the current state-of-the-art, it is modeled by a turbulent eddy-viscosity coefficient, based on mixing-length theory, applied on velocities of tides. However, none of the current prescriptions take into account the action of rotation that can strongly affects turbulent convection. Therefore, we use theoretical scaling laws for convective velocities and characteristic lengthscales in rotating stars and planets that have been recently confirmed by 3-D high-resolution nonlinear Cartesian numerical simulations to derive a new prescription. A corresponding local model of tidal waves is used to understand the consequences for the linear tidal dissipation. Finally, new grids of rotating stellar models and published values of planetary convective Rossby numbers are used to discuss astrophysical consequences. The action of rotation on convection deeply modifies the turbulent friction applied on tides. In the regime of rapid rotation (with a convective Rossby number below 0.25), the eddy-viscosity may be decreased by several ordres of magnitude. It may lead to a loss of efficiency of the viscous dissipation of the equilibrium tide and to a more efficient complex and resonant dissipation of tidal inertial waves in the bulk of convective regions. Abstract

Star-planet tidal interactions may result in the excitation of inertial waves in the convective region of stars. In low-mass stars, their dissipation plays a prominent role in the long-term orbital evolution of short-period planets. Turbulent convection can sustain differential rotation in their envelope, with an equatorial acceleration (as in the Sun) or deceleration, which can modify the waves' propagation properties. We explore in this first paper the general propagation properties of free linear inertial waves in a differentially rotating homogeneous fluid inside a spherical shell. We assume that the angular velocity background flow depends on the latitudinal coordinate only, close to what is expected in the external convective envelope of low-mass stars. We use i) an analytical approach in the inviscid case to get the dispersion relation, from which we compute the characteristic trajectories along which energy propagates. This allows us to study the existence of attractor cycles and infer the different families of inertial modes; ii) high-resolution numerical calculations based on a spectral method for the viscous problem. We find that modes that propagate in the whole shell (D modes) behave the same way as with solid-body rotation. However, another family of inertial modes exists (DT modes), which can propagate only in a restricted part of the convective zone. Our study shows that they are less common than D modes and that the characteristic rays and shear layers often focus towards a wedge - or point-like attractor. More importantly, we find that for non-axisymmetric oscillation modes, shear layers may cross a corotation resonance with a local accumulation of kinetic energy. Their damping rate scales very differently from what we obtain for standard D modes and we show an example where it is independent of viscosity (Ekman number) in the astrophysical regime in which it is small., Comment: 17 pages, 15 figures, accepted for publication in A&A

In some cases, inertial waves form shear layers around short-period attractor cycles. In others, they exhibit a remarkable behavior when a turning surface or a corotation layer exists in the star. Abstract

Previous genome-wide association studies among women of European ancestry identified two independent breast cancer susceptibility loci represented by single nucleotide polymorphisms (SNPs) rs13281615 and rs11780156 at 8q24. A fine-mapping study across 2.06 Mb (chr8:127,561,724-129,624,067, hg19) in 55,540 breast cancer cases and 51,168 controls within the Breast Cancer Association Consortium was conducted. Three additional independent association signals in women of European ancestry, represented by rs35961416 (OR = 0.95, 95% CI = 0.93-0.97, conditional p = 5.8 × 10(-6) ), rs7815245 (OR = 0.94, 95% CI = 0.91-0.96, conditional p = 1.1 × 10(-6) ) and rs2033101 (OR = 1.05, 95% CI = 1.02-1.07, conditional p = 1.1 × 10(-4) ) were found. Integrative analysis using functional genomic data from the Roadmap Epigenomics, the Encyclopedia of DNA Elements project, the Cancer Genome Atlas and other public resources implied that SNPs rs7815245 in Signal 3, and rs1121948 in Signal 5 (in linkage disequilibrium with rs11780156, r(2)  = 0.77), were putatively functional variants for two of the five independent association signals. The results highlighted multiple 8q24 variants associated with breast cancer susceptibility in women of European ancestry.

Abstract

Tidal dissipation in planetary interiors is one of the key physical mechanisms that drive the evolution of star-planet and planet-moon systems. New constraints are now obtained both in the Solar and exoplanetary systems. Tidal dissipation in planets is intrinsically related to their internal structure. In particular, fluid and solid layers behave differently under tidal forcing. Therefore, their respective dissipation reservoirs have to be compared. In this letter, we compute separately the contributions of the potential dense rocky/icy core and the convective fluid envelope of gaseous giant planets, as a function of core size and mass. We then compare the associated dissipation reservoirs, by evaluating the frequency-average of the imaginary part of the Love numbers $k^2_2$ in each region. In the case of Jupiter and Saturn-like planets, we show that the viscoelastic dissipation in the core could dominate the turbulent friction acting on tidal inertial waves in the envelope. However, the fluid dissipation would not be negligible. This demonstrates that it is necessary to build complete models of tidal dissipation in planetary interiors from their deep interior to their surface without any arbitrary a-priori., Comment: 4 pages, 4 figures, accepted for publication in A&A as a Letter

Abstract

Indium arsenide nanowires grown by selective-area vapor phase epitaxy are used as tips for scanning tunneling microscopy (STM). The STM tips are realized by positioning the wires manually on the corner of a double cleaved gallium arsenide wafer with submicrometer precision and contacting them lithographically, which is fully compatible with further integrated circuitry on the GaAs wafer. STM images show a z-noise of 2 pm and a lateral stability of, at least, 0.5 nm on a Au(111) surface. I(z) spectroscopy reveals an exponential decay indicating tunneling through vacuum. Subsequent electron microscopy images of the tip demonstrate that the wires are barely modified during the STM imaging.

Abstract

Evidence from literature, including the BRIDGES study, indicates that germline protein truncating variants (PTVs) in FANCM confer moderately increased risk of ER-negative and triple-negative breast cancer (TNBC), especially for women with a family history of the disease. Association between FANCM missense variants (MVs) and breast cancer risk has been postulated. In this study, we further used the BRIDGES study to test 689 FANCM MVs for association with breast cancer risk, overall and in ER-negative and TNBC subtypes, in 39,885 cases (7566 selected for family history) and 35,271 controls of European ancestry. Sixteen common MVs were tested individually; the remaining rare 673 MVs were tested by burden analyses considering their position and pathogenicity score. We also conducted a meta-analysis of our results and those from published studies. We did not find evidence for association for any of the 16 variants individually tested. The rare MVs were significantly associated with increased risk of ER-negative breast cancer by burden analysis comparing familial cases to controls (OR = 1.48; 95% CI 1.07–2.04; P = 0.017). Higher ORs were found for the subgroup of MVs located in functional domains or predicted to be pathogenic. The meta-analysis indicated that FANCM MVs overall are associated with breast cancer risk (OR = 1.22; 95% CI 1.08–1.38; P = 0.002). Our results support the definition from previous analyses of FANCM as a moderate-risk breast cancer gene and provide evidence that FANCM MVs could be low/moderate risk factors for ER-negative and TNBC subtypes. Further genetic and functional analyses are necessary to clarify better the increased risks due to FANCM MVs.

Se investigó la adquisición de la consonante fricativa alveolar /s/ en posición implosiva (medial y final de palabra) en una muestra compuesta por 161 informantes hablantes del español de Chile, divididos en cuatro grupos etarios desde los 2;0 a los 3;11 años. El siguiente estudio tuvo por objetivo principal abordar este segmento desde una perspectiva dialectal, con el fin de conocer en qué momento de la adquisición los niños y las niñas comienzan a utilizar las variantes de este sonido, es decir, [h] y [Ø]. Los resultados fueron analizados según las variables edad y nivel socioeconómico.

Education is a complex many-sided formative process, ethics being an important side of it as a teleologic base for any Educational process. Furthermore, socialization is developed and improved through interacting others, hence, the dialogic experience becomes essential. The fulfilment of the telos in education would not be possible if the ethical implications of the dialogic experience are not considered. Indeed, it is essential to acknowledge dialogue as a form of communication in Education since it creates a genuine link between the teacher and the learner, as human beings in an existential situation.

Abstract

Background Protein truncating variants in ATM, BRCA1, BRCA2, CHEK2, and PALB2 are associated with increased breast cancer risk, but risks associated with missense variants in these genes are uncertain. Methods We analyzed data on 59,639 breast cancer cases and 53,165 controls from studies participating in the Breast Cancer Association Consortium BRIDGES project. We sampled training (80%) and validation (20%) sets to analyze rare missense variants in ATM (1146 training variants), BRCA1 (644), BRCA2 (1425), CHEK2 (325), and PALB2 (472). We evaluated breast cancer risks according to five in silico prediction-of-deleteriousness algorithms, functional protein domain, and frequency, using logistic regression models and also mixture models in which a subset of variants was assumed to be risk-associated. Results The most predictive in silico algorithms were Helix (BRCA1, BRCA2 and CHEK2) and CADD (ATM). Increased risks appeared restricted to functional protein domains for ATM (FAT and PIK domains) and BRCA1 (RING and BRCT domains). For ATM, BRCA1, and BRCA2, data were compatible with small subsets (approximately 7%, 2%, and 0.6%, respectively) of rare missense variants giving similar risk to those of protein truncating variants in the same gene. For CHEK2, data were more consistent with a large fraction (approximately 60%) of rare missense variants giving a lower risk (OR 1.75, 95% CI (1.47–2.08)) than CHEK2 protein truncating variants. There was little evidence for an association with risk for missense variants in PALB2. The best fitting models were well calibrated in the validation set. Conclusions These results will inform risk prediction models and the selection of candidate variants for functional assays and could contribute to the clinical reporting of gene panel testing for breast cancer susceptibility.

Abstract

BACKGROUNDGenetic testing for breast cancer susceptibility is widely used, but for many genes,evidence of an association with breast cancer is weak, underlying risk estimatesare imprecise, and reliable subtype-specific risk estimates are lacking.METHODSWe used a panel of 34 putative susceptibility genes to perform sequencing onsamples from 60,466 women with breast cancer and 53,461 controls. In separateanalyses for protein-truncating variants and rare missense variants in these genes,we estimated odds ratios for breast cancer overall and tumor subtypes. We evaluatedmissense-variant associations according to domain and classification of pathogenicity.RESULTSProtein-truncating variants in 5 genes (ATM, BRCA1, BRCA2, CHEK2, and PALB2)were associated with a risk of breast cancer overall with a P value of less than0.0001. Protein-truncating variants in 4 other genes (BARD1, RAD51C, RAD51D,and TP53) were associated with a risk of breast cancer overall with a P value ofless than 0.05 and a Bayesian false-discovery probability of less than 0.05. Forprotein-truncating variants in 19 of the remaining 25 genes, the upper limit ofthe 95% confidence interval of the odds ratio for breast cancer overall was lessthan 2.0. For protein-truncating variants in ATM and CHEK2, odds ratios werehigher for estrogen receptor (ER)–positive disease than for ER-negative disease;for protein-truncating variants in BARD1, BRCA1, BRCA2, PALB2, RAD51C, andRAD51D, odds ratios were higher for ER-negative disease than for ER-positivedisease. Rare missense variants (in aggregate) in ATM, CHEK2, and TP53 wereassociated with a risk of breast cancer overall with a P value of less than 0.001.For BRCA1, BRCA2, and TP53, missense variants (in aggregate) that would be classified as pathogenic according to standard criteria were associated with a riskof breast cancer overall, with the risk being similar to that of protein-truncatingvariants.CONCLUSIONSThe results of this study define the genes that are most clinically useful for inclusion on panels for the prediction of breast cancer risk, as well as provide estimatesof the risks associated with protein-truncating variants, to guide genetic counseling. Abstract

A combination of genetic and functional approaches has identified three independent breast cancer risk loci at 2q35. A recent fine-scale mapping analysis to refine these associations resulted in 1 (signal 1), 5 (signal 2), and 42 (signal 3) credible causal variants at these loci. We used publicly available in silico DNase I and ChIP-seq data with in vitro reporter gene and CRISPR assays to annotate signals 2 and 3. We identified putative regulatory elements that enhanced cell-type-specific transcription from the IGFBP5 promoter at both signals (30- to 40-fold increased expression by the putative regulatory element at signal 2, 2- to 3-fold by the putative regulatory element at signal 3). We further identified one of the five credible causal variants at signal 2, a 1.4 kb deletion (esv3594306), as the likely causal variant; the deletion allele of this variant was associated with an average additional increase in IGFBP5 expression of 1.3-fold (MCF-7) and 2.2-fold (T-47D). We propose a model in which the deletion allele of esv3594306 juxtaposes two transcription factor binding regions (annotated by estrogen receptor alpha ChIP-seq peaks) to generate a single extended regulatory element. Abstract

Background: Epidemiological studies provide strong evidence for a role of endogenous sex hormones in the aetiology of breast cancer. The aim of this analysis was to identify genetic variants that are associated with urinary sex-hormone levels and breast cancer risk. Methods: We carried out a genome-wide association study of urinary oestrone-3-glucuronide and pregnanediol-3-glucuronide levels in 560 premenopausal women, with additional analysis of progesterone levels in 298 premenopausal women. To test for the association with breast cancer risk, we carried out follow-up genotyping in 90,916 cases and 89,893 controls from the Breast Cancer Association Consortium. All women were of European ancestry. Results: For pregnanediol-3-glucuronide, there were no genome-wide significant associations; for oestrone-3-glucuronide, we identified a single peak mapping to the CYP3A locus, annotated by rs45446698. The minor rs45446698-C allele was associated with lower oestrone-3-glucuronide (−49.2%, 95% CI −56.1% to −41.1%, P = 3.1 × 10⁻¹⁸); in follow-up analyses, rs45446698-C was also associated with lower progesterone (−26.7%, 95% CI −39.4% to −11.6%, P = 0.001) and reduced risk of oestrogen and progesterone receptor-positive breast cancer (OR = 0.86, 95% CI 0.82–0.91, P = 6.9 × 10⁻¹⁸). Conclusions: The CYP3A7*1C allele is associated with reduced risk of hormone receptor-positive breast cancer possibly mediated via an effect on the metabolism of endogenous sex hormones in premenopausal women.

Abstract

Genome-wide analysis identifies 32 loci associated with breast cancer susceptibility, accounting for estrogen receptor, progesterone receptor and human epidermal growth factor receptor 2 status and tumor grade.Breast cancer susceptibility variants frequently show heterogeneity in associations by tumor subtype(1-3). To identify novel loci, we performed a genome-wide association study including 133,384 breast cancer cases and 113,789 controls, plus 18,908 BRCA1 mutation carriers (9,414 with breast cancer) of European ancestry, using both standard and novel methodologies that account for underlying tumor heterogeneity by estrogen receptor, progesterone receptor and human epidermal growth factor receptor 2 status and tumor grade. We identified 32 novel susceptibility loci (P < 5.0 x 10(-8)), 15 of which showed evidence for associations with at least one tumor feature (false discovery rate < 0.05). Five loci showed associations (P < 0.05) in opposite directions between luminal and non-luminal subtypes. In silico analyses showed that these five loci contained cell-specific enhancers that differed between normal luminal and basal mammary cells. The genetic correlations between five intrinsic-like subtypes ranged from 0.35 to 0.80. The proportion of genome-wide chip heritability explained by all known susceptibility loci was 54.2% for luminal A-like disease and 37.6% for triple-negative disease. The odds ratios of polygenic risk scores, which included 330 variants, for the highest 1% of quantiles compared with middle quantiles were 5.63 and 3.02 for luminal A-like and triple-negative disease, respectively. These findings provide an improved understanding of genetic predisposition to breast cancer subtypes and will inform the development of subtype-specific polygenic risk scores.

Abstract

Breast cancer susceptibility variants frequently show heterogeneity in associations by tumor subtype. To identify novel loci, we performed a genome-wide association study including 133,384 breast cancer cases and 113,789 controls, plus 18,908 BRCA1 mutation carriers (9,414 with breast cancer) of European ancestry, using both standard and novel methodologies that account for underlying tumor heterogeneity by estrogen receptor, progesterone receptor and human epidermal growth factor receptor 2 status and tumor grade. Abstract

Tidal dissipation in planetary interiors is one of the key physical mechanisms that drive the evolution of star-planet and planet-moon systems. Tidal dissipation in planets is intrinsically related to their internal structure. In particular, fluid and solid layers behave differently under tidal forcing. Therefore, their respective dissipation reservoirs have to be compared. In this work, we compute separately the contributions of the potential dense rocky/icy core and of the convective fluid envelope of gaseous giant planets, as a function of core size and mass. We demonstrate that in general both mechanisms must be taken into account.

Abstract

Fanconi anemia (FA) is a genetically heterogeneous disorder with 22 disease-causing genes reported to date. In some FA genes, monoallelic mutations have been found to be associated with breast cancer risk, while the risk associations of others remain unknown. The gene for FA type C, FANCC, has been proposed as a breast cancer susceptibility gene based on epidemiological and sequencing studies. We used the Oncoarray project to genotype two truncating FANCC variants (p.R185X and p.R548X) in 64,760 breast cancer cases and 49,793 controls of European descent. FANCC mutations were observed in 25 cases (14 with p.R185X, 11 with p.R548X) and 26 controls (18 with p.R185X, 8 with p.R548X). There was no evidence of an association with the risk of breast cancer, neither overall (odds ratio 0.77, 95%CI 0.44–1.33, p = 0.4) nor by histology, hormone receptor status, age or family history. We conclude that the breast cancer risk association of these two FANCC variants, if any, is much smaller than for BRCA1, BRCA2 or PALB2 mutations. If this applies to all truncating variants in FANCC it would suggest there are differences between FA genes in their roles on breast cancer risk and demonstrates the merit of large consortia for clarifying risk associations of rare variants.

Abstract

BACKGROUND: We examined the associations between germline variants and breast cancer mortality using a large meta-analysis of women of European ancestry.METHODS: Meta-analyses included summary estimates based on Cox models of twelve datasets using similar to 10.4 million variants for 96,661 women with breast cancer and 7697 events (breast cancer-specific deaths). Oestrogen receptor (ER)-specific analyses were based on 64,171 ER-positive (4116) and 16,172 ER-negative (2125) patients. Oestrogen receptor (ER)-specific analyses were based on 64,171 ER-positive (4116) and 16,172 ER-negative (2125) patients. We evaluated the probability of a signal to be a true positive using the Bayesian false discovery probability (BFDP). Results: We did not find any variant associated with breast cancer-specific mortality at P < 5 × 10−8. For ER-positive disease, the most significantly associated variant was chr7:rs4717568 (BFDP = 7%, P = 1.28 × 10−7, hazard ratio [HR] = 0.88, 95% confidence interval [CI] = 0.84–0.92); the closest gene is AUTS2. For ER-negative disease, the most significant variant was chr7:rs67918676 (BFDP = 11%, P = 1.38 × 10−7, HR = 1.27, 95% CI = 1.16–1.39); located within a long intergenic non-coding RNA gene (AC004009.3), close to the HOXA gene cluster. Abstract

Stratification of women according to their risk of breast cancer based on polygenic risk scores (PRSs) could improve screening and prevention strategies. Our aim was to develop PRSs, optimized for prediction of estrogen receptor (ER)-specific disease, from the largest available genome-wide association dataset and to empirically validate the PRSs in prospective studies. The development dataset comprised 94,075 case subjects and 75,017 control subjects of European ancestry from 69 studies, divided into training and validation sets. Samples were genotyped using genome-wide arrays, and single-nucleotide polymorphisms (SNPs) were selected by stepwise regression or lasso penalized regression. The best performing PRSs were validated in an independent test set comprising 11,428 case subjects and 18,323 control subjects from 10 prospective studies and 190,040 women from UK Biobank (3,215 incident breast cancers). For the best PRSs (313 SNPs), the odds ratio for overall disease per 1 standard deviation in ten prospective studies was 1.61 (95%CI: 1.57-1.65) with area under receiver-operator curve (AUC) = 0.630 (95%CI: 0.628-0.651). The lifetime risk of overall breast cancer in the top centile of the PRSs was 32.6%. Compared with women in the middle quintile, those in the highest 1% of risk had 4.37- and 2.78-fold risks, and those in the lowest 1% of risk had 0.16- and 0.27-fold risks, of developing ER-positive and ER-negative disease, respectively. Goodness-of-fit tests indicated that this PRS was well calibrated and predicts disease risk accurately in the tails of the distribution. This PRS is a powerful and reliable predictor of breast cancer risk that may improve breast cancer prevention programs.

Abstract

Publisher's version (útgefin grein), Breast cancer is a common disease partially caused by genetic risk factors. Germline pathogenic variants in DNA repair genes BRCA1, BRCA2, PALB2, ATM, and CHEK2 are associated with breast cancer risk. FANCM, which encodes for a DNA translocase, has been proposed as a breast cancer predisposition gene, with greater effects for the ER-negative and triple-negative breast cancer (TNBC) subtypes. We tested the three recurrent protein-truncating variants FANCM:p.Arg658*, p.Gln1701*, and p.Arg1931* for association with breast cancer risk in 67,112 cases, 53,766 controls, and 26,662 carriers of pathogenic variants of BRCA1 or BRCA2. These three variants were also studied functionally by measuring survival and chromosome fragility in FANCM−/− patient-derived immortalized fibroblasts treated with diepoxybutane or olaparib. We observed that FANCM:p.Arg658* was associated with increased risk of ER-negative disease and TNBC (OR = 2.44, P = 0.034 and OR = 3.79; P = 0.009, respectively). In a country-restricted analysis, we confirmed the associations detected for FANCM:p.Arg658* and found that also FANCM:p.Arg1931* was associated with ER-negative breast cancer risk (OR = 1.96; P = 0.006). The functional results indicated that all three variants were deleterious affecting cell survival and chromosome stability with FANCM:p.Arg658* causing more severe phenotypes. In conclusion, we confirmed that the two rare FANCM deleterious variants p.Arg658* and p.Arg1931* are risk factors for ER-negative and TNBC subtypes. Overall our data suggest that the effect of truncating variants on breast cancer risk may depend on their position in the gene. Abstract

Background In addition to the established association between general obesity and breast cancer risk, central obesity and circulating fasting insulin and glucose have been linked to the development of this common malignancy. Findings from previous studies, however, have been inconsistent, and the nature of the associations is unclear. Methods We conducted Mendelian randomization analyses to evaluate the association of breast cancer risk, using genetic instruments, with fasting insulin, fasting glucose, 2-h glucose, body mass index (BMI) and BMI-adjusted waist-hip-ratio (WHRadj BMI). We first confirmed the association of these instruments with type 2 diabetes risk in a large diabetes genome-wide association study consortium. We then investigated their associations with breast cancer risk using individual-level data obtained from 98 842 cases and 83 464 controls of European descent in the Breast Cancer Association Consortium. Results All sets of instruments were associated with risk of type 2 diabetes. Associations with breast cancer risk were found for genetically predicted fasting insulin [odds ratio (OR) = 1.71 per standard deviation (SD) increase, 95% confidence interval (CI) = 1.26-2.31, p = 5.09 × 10–4], 2-h glucose (OR = 1.80 per SD increase, 95% CI = 1.3 0-2.49, p = 4.02 × 10–4), BMI (OR = 0.70 per 5-unit increase, 95% CI = 0.65-0.76, p = 5.05 × 10–19) and WHRadj BMI (OR = 0.85, 95% CI = 0.79-0.91, p = 9.22 × 10–6). Stratified analyses showed that genetically predicted fasting insulin was more closely related to risk of estrogen-receptor [ER]-positive cancer, whereas the associations with instruments of 2-h glucose, BMI and WHRadj BMI were consistent regardless of age, menopausal status, estrogen receptor status and family history of breast cancer. Conclusions We confirmed the previously reported inverse association of genetically predicted BMI with breast cancer risk, and showed a positive association of genetically predicted fasting insulin and 2-h glucose and an inverse association of WHRadj BMI with breast cancer risk. Our study suggests that genetically determined obesity and glucose/insulin-related traits have an important role in the aetiology of breast cancer.

Abstract

Although the spliceogenic nature of the BRCA2 c.68-7T > A variant has been demonstrated, its association with cancer risk remains controversial. In this study, we accurately quantified by real-time PCR and digital PCR (dPCR), the BRCA2 isoforms retaining or missing exon 3. In addition, the combined odds ratio for causality of the variant was estimated using genetic and clinical data, and its associated cancer risk was estimated by case-control analysis in 83,636 individuals. Co-occurrence in trans with pathogenic BRCA2 variants was assessed in 5,382 families. Exon 3 exclusion rate was 4.5-fold higher in variant carriers (13%) than controls (3%), indicating an exclusion rate for the c.68-7T > A allele of approximately 20%. The posterior probability of pathogenicity was 7.44 × 10-115 . There was neither evidence for increased risk of breast cancer (OR 1.03; 95% CI 0.86-1.24) nor for a deleterious effect of the variant when co-occurring with pathogenic variants. Our data provide for the first time robust evidence of the nonpathogenicity of the BRCA2 c.68-7T > A. Genetic and quantitative transcript analyses together inform the threshold for the ratio between functional and altered BRCA2 isoforms compatible with normal cell function. These findings might be exploited to assess the relevance for cancer risk of other BRCA2 spliceogenic variants.
