Increasing interest in the use of microbial metrics to evaluate soil health raises the issue of how fine-scale heterogeneity can affect microbial community measurements. Here we analyse bacterial and fungal communities of over 100 soil samples across 17 pasture farms and evaluate beta diversity at different scales. We find large variation in microbial communities between different points in the same field, and if Aitchison distance is used we find that within-field variation is as high as between-farm variation. However, if Bray-Curtis or Jaccard distance are used this variation is partially explained by differences in soil pH and vegetation and is higher under mob grazing for fungi. Hence, field scale variation in microbial communities can impact the evaluation of soil health.

Cattle grazing profoundly affects abiotic and biotic characteristics of ecosystems. While most research has been performed on grasslands, the effect of large managed ungulates on forest ecosystems has largely been neglected. Compared to a baseline seminatural state, we investigated how long-term cattle grazing of birch forest patches affected the abiotic state and the ecological community (microbes and invertebrates) of the soil subsystem. Grazing strongly modified the soil abiotic environment by increasing phosphorus content, pH, and bulk density, while reducing the C:N ratio. The reduced C:N ratio was strongly associated with a lower microbial biomass, mainly caused by a reduction of fungal biomass. This was linked to a decrease in fungivorous nematode abundance and the nematode channel index, indicating a relative uplift in the importance of the bacterial energy-channel in the nematode assemblages. Cattle grazing highly modified invertebrate community composition producing distinct assemblages from the seminatural situation. Richness and abundance of microarthropods was consistently reduced by grazing (excepting collembolan richness) and grazing-associated changes in soil pH, Olsen P, and reduced soil pore volume (bulk density) limiting niche space and refuge from physical disturbance. Anecic earthworm species predominated in grazed patches, but were absent from ungrazed forest, and may benefit from manure inputs, while their deep vertical burrowing behavior protects them from physical disturbance. Perturbation of birch forest habitat by long-term ungulate grazing profoundly modified soil biodiversity, either directly through increased physical disturbance and manure input or indirectly by modifying soil abiotic conditions. Land use intensification can reduce soil carbon stocks and changes microbial community biodiversity and functionality. However, there is a lack of consensus on whether management consistently affects microbial biodiversity across geographic scales, and how this relates to altered soil function. From a regulatory and monitoring perspective, there is a need to identify functionally relevant indicators of land use in order to evaluate the progress of soil restoration approaches. We performed a landscape scale survey of unimproved calcareous grasslands paired with local arable contrasts, and assessed the consistency of responses in a variety of soil, biotic and functional measures. In addition, adjacent grasslands undergoing restoration were assessed to identify soil microbial indicators of recovery. Organic matter content was consistently larger in grasslands than in arable fields, and increased with time in the restoring sites. Molecular comparisons of grassland versus arable soils revealed numerous bacterial, archaeal and fungal indicators, with more representatives of Ca. Xiphinematobacter, DA101, Bradyrhizobium, Rhodoplanes, Mycobacteria and Mortierella in old grassland soils, while Nitrososphaera, Sporosarcina and Alternaria infectoria were more abundant in arable soils. Extracellular enzymatic responses were more variable with none of the eight investigated enzymes being consistent indicators of grassland or arable soils. Correlation analyses, incorporating the molecular and enzymatic responses across all surveyed soils, revealed that molecular indicators were more strongly correlated with soil organic matter increases with restoration of arable soils. Our results highlight that microbial taxa are among the most sensitive indicators of soil restoration, and we identify consistent responses of specific taxa to management across geographic scales. This discovery will be important for both the instigation and monitoring of the soil restoration.

A major challenge in soil science is to monitor and understand the state and change of soils at a national scale to inform decision making and policy. To address this, there is a need to identify key parameters for soil health and function and determine how they relate to other parameters, including traditional soil surveys. Here we present a national‐scale dataset of topsoil sampled as part of a wider agri‐environment monitoring scheme in Wales, UK. Over 1,350 topsoils (0–15 cm) were sampled across a very wide range of habitats and a range of physical, chemical and biological soil quality indicators were measured. We show consistent differences in soil physicochemical properties across habitat types, with carbon decreasing and pH increasing across the habitat productivity gradient from bogs through woodlands and grasslands to arable systems. The soils within our dataset are largely within the limits identified as important for supporting habitat function, with the exception of excessive phosphate levels in mesotrophic grassland. Cluster detection methods identified four soil functional classes based on measured topsoil properties, which were more related to habitat type than the genesis‐based soil classification from soil maps. These soil functional classes can be interpreted as phenoforms within the soil genoforms found by traditional soil classification. This shows the importance of land‐use management in determining the soil health and functional capacity of soils. Our work provides an account of the current state of soil health in Wales, its relationship to soil function and a baseline for future monitoring to track changes against agri‐environment and other policy targets.

Root-associated microbes can improve plant growth, and they offer the potential to increase crop resilience to future drought. Although our understanding of the complex feedbacks between plant and microbial responses to drought is advancing, most of our knowledge comes from non-crop plants in controlled experiments. We propose that future research efforts should attempt to quantify relationships between plant and microbial traits, explicitly focus on food crops, and include longer-term experiments under field conditions. Overall, we highlight the need for improved mechanistic understanding of the complex feedbacks between plants and microbes during, and particularly after, drought. This requires integrating ecology with plant, microbiome, and molecular approaches and is central to making crop production more resilient to our future climate.

Grasslands over a quarter of land free area and due to large carbon (C) stock they represent a key global C pool. Grassland soil C sequestration is an alternative method for reduction of atmospheric carbon dioxide (CO2) which can also deliver other benefits including greater ecosystem stability and increase of biodiversity resulting from improved land management in agroecosystems or through restoration of degraded land. Available options for increasing C stock include increasing biomass yield and related delivery of more plant organic matter into the soil, decreasing losses of organic C from the soil and increasing mean residence time of C in the soil. Surveying regenerating grasslands with different time period of extensive land management (land management history) and performing field experiments, this thesis sought to increase understanding of soil organic C storage in grasslands in order to improve knowledge for greater soil C sequestration. This involved detailed measurements of responses of soil aggregate fractions (coarse and fine silt, clay and POM (POM)) and associated organic carbon (OC) concentration in soils with different land management histories together with microbial community composition. Secondly, grassland field experiment was established where soil pH was modified and potential drivers of ecosystem C cycle were monitored together with ecosystem process rates including soil microbial community composition, soil and plant nutrient pools, plant growth and community composition, soil potential extracellular enzyme activities and ecosystem C fluxes. Further, fungicide was applied to part of the grassland field experiment in order to determine response of the system to a disturbance.
