Transitioning to a low carbon energy future is essential to meet the Paris Agreement targets and Sustainable Development Goals (SDGs). To understand how societies can undertake this transition, energy models have been developed to explore future energy scenarios. These models often focus on the techno-economic aspects of the transition and overlook the long-term implications on both society and the natural environment. Without a holistic approach, it is impossible to evaluate the trade-offs, as well as the co-benefits, between decarbonisation and other policy goals. This paper presents the Energy Scenario Evaluation (ESE) framework which can be used to assess the impact of energy scenarios on society and the natural environment. This conceptual framework utilises interdisciplinary qualitative and quantitative methods to determine whether an energy scenario is likely to lead to a publicly acceptable and sustainable energy transition. Using the SDGs, this paper illustrates how energy transitions are interconnected with human development and the importance of incorporating environmental and socio-economic data into energy models to design energy scenarios which meet other policy priorities. We discuss a variety of research methods which can be used to evaluate spatial, environmental, and social impacts of energy transitions. By showcasing where these impacts will be experienced, the ESE framework can be used to facilitate engagement and decision-making between policymakers and local communities, those who will be directly affected by energy transitions. Outputs of the ESE framework can therefore perform an important role in shaping feasible and energy transitions which meet the Paris Agreement targets and SDGs.

Battery electric vehicles (BEVs) are being integrated into the UK transport network to reduce operating emissions (OEs) as BEVs produce zero emission at point of use. True OEs depend upon fuel source emissions, and ‘cradle-to-grave’ life cycle emissions. This paper investigates method comparisons of a simple operation emissions model (OPEM) against a life cycle analysis (LCA) (Transport Energy and Air Pollution Model (TEAM-UK)) approach to inform on the UK’s target to achieve net zero emissions. Emission comparisons from internal combustion engine vehicles (ICEVs) and BEVs between 2017 and 2050 using TEAM-UK (estimating both OEs and full LCA) and the OPEM (OEs only) across three vehicle scenarios were analysed: (S1) 100% ICEVs, (S2) new ICEVs banned from 2040, and (S3) new ICEVs banned from 2030. Amplicon microbiome sequencing can be performed on clinical samples from a normally sterile site to determine the aetiology of an infection (usually single pathogen identification) or samples from more complex niches such as human mucosa or environmental samples where multiple microorganisms need to be identified. The methodologies are frequently applied to determine both presence of micro-organisms and their quantity or relative abundance. There are a number of technical steps required to perform microbial community profiling, many of which may have appreciable precision and bias that impacts final results. In order for these methods to be applied with the greatest accuracy, comparative studies across different laboratories are warranted. In this study we explored the impact of the bioinformatic approaches taken in different laboratories on microbiome assessment using 16S rRNA gene amplicon sequencing results. Data were generated from two mock microbial community samples which were amplified using primer sets spanning five different variable regions of 16S rRNA genes. The PCR-sequencing analysis included three technical repeats of the process to determine the repeatability of their methods. Thirteen laboratories participated in the study, and each analysed the same FASTQ files using their choice of pipeline. This study captured the methods used and the resulting sequence annotation and relative abundance output from bioinformatic analyses. Results were compared to digital PCR assessment of the absolute abundance of each target representing each organism in the mock microbial community samples and also to analyses of shotgun metagenome sequence data. This ring trial demonstrates that the choice of bioinformatic analysis pipeline alone can result in different estimations of the composition of the microbiome when using 16S rRNA gene amplicon sequencing data. The study observed differences in terms of both presence and abundance of organisms and provides a resource for ensuring reproducible pipeline development and application. The observed differences were especially prevalent when using custom databases and applying high stringency operational taxonomic unit (OTU) cut-off limits. In order to apply sequencing approaches with greater accuracy, the impact of different analytical steps needs to be clearly delineated and solutions devised to harmonise microbiome analysis results.

Succinate dehydrogenase inhibitor (SDHI) fungicides are widely used for the control of a broad range of fungal diseases. This has been the most rapidly expanding fungicide group in terms of new molecules discovered and introduced for agricultural use over the past fifteen years. A particular pattern of differential sensitivity (resistance) to the stretched heterocycle amide SDHIs (SHA-SDHIs), a subclass of chemically-related SDHIs, was observed in naïve Zymoseptoria tritici populations not previously exposed to these chemicals. Subclass-specific resistance was confirmed at the enzyme level but did not correlate with the genotypes of the succinate dehydrogenase (SDH) encoding genes. Mapping and characterization of the molecular mechanisms responsible for standing SHA-SDHI resistance in natural field isolates identified a gene paralog of SDHC, termed ZtSDHC3, which encodes for an alternative C subunit of succinate dehydrogenase, named alt-SDHC. Using reverse genetics, we showed that alt-SDHC associates with the three other SDH subunits, leading to a fully functional enzyme and that a unique Qp-site residue within the alt-SDHC protein confers SHA-SDHI resistance. Enzymatic assays, computational modelling and docking simulations for the two SQR enzymes (altC-SQR, WT_SQR) enabled us to describe enzyme-inhibitor interactions at an atomistic level and to propose rational explanations for differential potency and resistance across SHA-SDHIs. European Z. tritici populations displayed a presence (20–30%) / absence polymorphism of ZtSDHC3, as well as differences in ZtSDHC3 expression levels and splicing efficiency. These polymorphisms have a strong impact on SHA-SDHI resistance phenotypes. Characterization of the ZtSDHC3 promoter in European Z. tritici populations suggests that transposon insertions are associated with the strongest resistance phenotypes. These results establish that a dispensable paralogous gene determines SHA-SDHIs fungicide resistance in natural populations of Z. tritici. This study paves the way to an increased awareness of the role of fungicidal target paralogs in resistance to fungicides and demonstrates the paramount importance of population genomics in fungicide discovery., Author summary Zymoseptoria tritici is the causal agent of Septoria tritici leaf blotch (STB) of wheat, the most devastating disease for cereal production in Europe. Multiple succinate dehydrogenase inhibitor (SDHI) fungicides have been developed and introduced for the control of STB. We report the discovery and detailed characterization of a paralog of the C subunit of the SDH enzyme conferring standing resistance towards the SHA-SDHIs, a particular chemical subclass of the SDHIs. The SDHC paralog is characterized by its presence/absence, expression and alternative splicing polymorphisms, which in turn influence resistance levels. The identified mechanisms exemplify the importance of population genomics for the discovery and rational design of the most adapted solutions.

Viruses in the picornavirus family comprise a single molecule of positive sense RNA contained within a simple non-enveloped capsid. The mechanism for RNA packaging is not well understood. We have developed a novel and simple approach to identify predicted RNA secondary structures involved in genome packaging in the picornavirus foot-and-mouth disease virus (FMDV). By interrogating deep sequencing data generated from both packaged and unpackaged populations of RNA, we have determined multiple regions of the genome with constrained variation in the packaged population. Predicted secondary structures of these regions revealed stem-loops with conservation of structure and a common motif at the loop. Disruption of these features resulted in attenuation of virus growth in cell culture due to a reduction in assembly of mature virions. To further test the function of these putative packaging signals (PPS), we have developed a trans-encapsidation assay using subgenomic replicons expressing GFP, helper virus and flow cytometry. The results of these studies provide evidence for the involvement of predicted RNA structures in picornavirus packaging and offer readily transferable methodologies for identifying packaging requirements in many other viruses.

Introduction: Respiratory infections in preterm infants contribute to the development of chronic lung disease of prematurity, also known as bronchopulmonary dysplasia. Next generation sequencing of microbial genes could replace traditional culture-based methods. Aims: We used next generation sequencing to identify microbial communities in tracheal aspirates (TA) obtained from ventilated preterm infants. Methods: TA samples were obtained daily in the first week of life then twice weekly until day 28 or until extubation, from 47 ventilated preterm infants at two UK neonatal units. Total bacterial load was estimated by qPCR of the 16S bacterial rRNA gene from DNA extracted from TA cell pellet. Next generation paired end sequencing of the V3-V4 region identified the microbes present. IL6 and IL8 concentration were measured in TA samples. Results: Sequencing results were positive in 47 of 276 samples (17%). Positive TAs were associated with higher microbial load and higher IL6 and IL8 concentrations, suggesting an infective process. Serial TA samples showed episodic peaks of microbial load. 93.6% of positive TAs contained a dominant operational taxonomic unit (>50% of reads) suggesting 28 infective episodes in 20 infants. The most commonly identified dominant genera was Staphylococci. Sequencing depth using this methodology was unable to identify organisms to a species level. Conclusion: Microbial DNA was not detectable in TA samples of preterm infants in the absence of infection most likely due to absence of microbes or below detection levels. 16S rRNA sequencing identified dominant genera suggesting respiratory infections, as evidenced by an increase in IL-6 and IL-8.

Introduction: Early life bacterial colonisation has been shown to affect short and long-term health outcomes. Lungs of healthy adults are colonised by low levels of microorganisms. However, it is unclear when such colonisation occurs in preterm babies especially those who develop chronic lung disease of prematurity (CLD). Aims: We, therefore, serially studied the microbial lung colonisation of intubated preterm infants at risk of developing CLD, associating the findings with pro-inflammatory cytokines. Methods: Non-bronchoscopic bronchoalveolar lavage (BAL) samples were obtained from intubated preterm infants (of ≤32 weeks’ gestation) daily for the first week of life, then twice weekly until 28 days of age or until extubation. DNA was extracted from BAL cell pellets and the V3-V4 region of the 16S bacterial RNA gene sequenced. BAL IL6 and IL8 were measured by ELISA. Results: 89 BAL serial samples were obtained from 19 preterm infants. Sequencing data were possible from 34 samples. Fewer samples were positive when the infants were on antibiotics and positive samples were associated with higher BAL fluid IL6 and IL8 concentrations, suggesting association with an infective process. Most positive samples revealed a dominant operational taxonomic unit (OTU) with dominant genus (commonly Acinetobacter , Enterobacter , Ureaplasma and Staphylococcus ) varying between samples obtained from the same infant. Conclusions: The microbial load in many samples was below the limit of detection in the lungs of preterm infants especially in infants receiving antibiotics. The early colonisation of preterm lungs is characterised by recurrent episodes of bacterial infection associated with rises inflammatory activity within the lung.

Recombination is one of the determinants of genetic diversity in the foot-and-mouth disease virus (FMDV). FMDV sequences have a mosaic structure caused by extensive intra- and inter-serotype recombination, with the exception of the capsid-encoding region. While these genome-wide patterns of broad-scale recombination are well studied, not much is known about the patterns of recombination that may exist within infected hosts. In addition, detection of recombination among viruses evolving at the within-host level is challenging due to the similarity of the sequences and the limitations in differentiating recombination from point mutations. Here, we present the first analysis of recombination events between closely related FMDV sequences occurring within buffalo hosts. The detection of these events was made possible by the occurrence of co-infection of two viral swarms with about 1% nucleotide divergence. We found more than 15 recombination events, unequally distributed across eight samples from different animals. The distribution of these events along the FMDV genome was neither uniform nor related to the phylogenetic distribution of recombination breakpoints, suggesting a mismatch between within-host evolutionary pressures and long-term selection for infectivity and transmissibility.

Nonenveloped viruses protect their genomes by packaging them into an outer shell or capsid of virus-encoded proteins. Packaging and capsid assembly in RNA viruses can involve interactions between capsid proteins and secondary structures in the viral genome, as exemplified by the RNA bacteriophage MS2 and as proposed for other RNA viruses of plants, animals, and human. In the picornavirus family of nonenveloped RNA viruses, the requirements for genome packaging remain poorly understood. For many nonenveloped RNA viruses the requirements for this critical part of the viral life cycle remains poorly understood. We have identified RNA sequences involved in genome packaging of the picornavirus foot-and-mouth disease virus. This virus causes an economically devastating disease of livestock affecting both the developed and developing world. The experimental methods developed to carry out this work are novel, simple, and transferable to the study of packaging signals in other RNA viruses. Improved understanding of RNA packaging may lead to novel vaccine approaches or targets for antiviral drugs with broad-spectrum activity.

This paper describes the treatment of an adolescent girl (age 16) who received the ACT with RAGE-Control intervention during her treatment in an urban inpatient psychiatry unit. ACT with RAGE-Control utilizes five traditional Cognitive Behavioral techniques combined with an active biofeedback videogame designed to strengthen a patient’s self-regulatory capacities while facing simulated stress in a virtual environment. The treatment is delivered as daily individual psychotherapy sessions over five consecutive days of an inpatient psychiatric admission. The following case illustrates the theory and techniques of the ACT with RAGE-Control intervention.

Foot-and-mouth disease virus (FMDV) causes a highly contagious disease of cloven-hooved animals that poses a constant burden on farmers in endemic regions and threatens the livestock industries in disease-free countries. Despite the increased number of publicly available whole genome sequences, FMDV data are biased by the opportunistic nature of sampling. Since whole genomic sequences of Southern African Territories (SAT) are particularly underrepresented, this study sequenced 34 isolates from eastern and southern Africa. Phylogenetic analyses revealed two novel genotypes (that comprised 8/34 of these SAT isolates) which contained unusual 5′ untranslated and non-structural encoding regions. While recombination has occurred between these sequences, phylogeny violation analyses indicated that the high degree of sequence diversity for the novel SAT genotypes has not solely arisen from recombination events. Based on estimates of the timing of ancestral divergence, these data are interpreted as being representative of un-sampled FMDV isolates that have been subjected to geographical isolation within Africa by the effects of the Great African Rinderpest Pandemic (1887–1897), which caused a mass die-out of FMDV-susceptible hosts. These findings demonstrate that further sequencing of African FMDV isolates is likely to reveal more unusual genotypes and will allow for better understanding of natural variability and evolution of FMDV.

Background Next-Generation Sequencing (NGS) is revolutionizing molecular epidemiology by providing new approaches to undertake whole genome sequencing (WGS) in diagnostic settings for a variety of human and veterinary pathogens. Previous sequencing protocols have been subject to biases such as those encountered during PCR amplification and cell culture, or are restricted by the need for large quantities of starting material. We describe here a simple and robust methodology for the generation of whole genome sequences on the Illumina MiSeq. This protocol is specific for foot-and-mouth disease virus (FMDV) or other polyadenylated RNA viruses and circumvents both the use of PCR and the requirement for large amounts of initial template. Results The protocol was successfully validated using five FMDV positive clinical samples from the 2001 epidemic in the United Kingdom, as well as a panel of representative viruses from all seven serotypes. In addition, this protocol was successfully used to recover 94% of an FMDV genome that had previously been identified as cell culture negative. Genome sequences from three other non-FMDV polyadenylated RNA viruses (EMCV, ERAV, VESV) were also obtained with minor protocol amendments. We calculated that a minimum coverage depth of 22 reads was required to produce an accurate consensus sequence for FMDV O. This was achieved in 5 FMDV/O/UKG isolates and the type O FMDV from the serotype panel with the exception of the 5′ genomic termini and area immediately flanking the poly(C) region. Conclusions We have developed a universal WGS method for FMDV and other polyadenylated RNA viruses. This method works successfully from a limited quantity of starting material and eliminates the requirement for genome-specific PCR amplification. This protocol has the potential to generate consensus-level sequences within a routine high-throughput diagnostic environment. This article is a review of several of the most concerning side effects of psychotropic medications in children and adolescents. An emphasis is placed on review of the prevalence, presentation, monitoring, and evidence-based management of these side effects.
