Abstract

jpHMM is a very accurate and widely used tool for recombination detection in genomic sequences of HIV-1. Here, we present an extension of jpHMM to analyze recombinations in viruses with circular genomes such as the hepatitis B virus (HBV). Sequence analysis of circular genomes is usually performed on linearized sequences using linear models. Since linear models are unable to model dependencies between nucleotides at the 5′- and 3′-end of a sequence, this can result in inaccurate predictions of recombination breakpoints and thus in incorrect classification of viruses with circular genomes. The proposed circular jpHMM takes into account the circularity of the genome and is not biased against recombination breakpoints close to the 5′- or 3′-end of the linearized version of the circular genome. It can be applied automatically to any query sequence without assuming a specific origin for the sequence coordinates. We apply the method to genomic sequences of HBV and visualize its output in a circular form. jpHMM is available online at http://jphmm.gobics.de for download and as a web server for HIV-1 and HBV sequences. Abstract

HTLV-I (human T-lymphotropic virus type I) has been shown to be associated with the neurological disease tropical spastic paraparesis. Controversial studies have reported a relation between HTLV-I and multiple sclerosis (MS), another neurologic disease. The association between HTLV-I and MS was further examined in the current study in which blood samples of 54 patients with MS were examined for the presence of HTLV-I. The technique used for the search was the polymerase chain reaction, which is a very sensitive technique capable of detecting very small quantities of the virus. The HTLV-I was not detected in blood samples from any of the MS patients. Controls for the experiment were performed. HTLV-I was detected in the blood of patients who were known to be infected, but not in healthy individuals without HTLV-I infection. These findings indicate that there is no correlation between the presence of HTLV-I and multiple sclerosis. (Consumer Summary produced by Reliance Medical Information, Inc.)

50. A unique seroepidemiologic situation for hepatitis B markers in Guadeloupe. Results of a prospective study in blood donors

Abstract

Screening for HBsAg, anti-HBc, anti-HCV and ALAT levels is now performed on donated blood to prevent post-transfusion hepatitis. A prospective study of 2,368 blood donors was performed in Guadeloupe (French West Indies) to determine risk factors associated with serologic abnormalities: 571 donations (24%) were positive for at least 1 of the 4 analyzed markers with 3.2% positive for HBsAg, 22% for anti-HBc, 0.8% for anti-HCV and 1.4% with ALATor = 45 IU/L. The anti-HCV prevalence was significantly different according to ALAT levels (P10(-4)). Transfusion history and work status (worker or serviceman) were found to be risk factors, with an odds ratio of 1.94 for serviceman population. Other unexpected risk factors were: number of years residency in Guadeloupe (progressively increased risk with the number of years), birthplace and residence in southern part of the island as well as the existence of gastrointestinal discomfort unrelated to viral hepatitis (odds ratio = 2.91). The results of this study show a unique epidemiologic situation for hepatitis B virus in Guadeloupe necessitating careful selection of blood donors.
