The blue mussel Mytilus chilensis is an endemic and key socioeconomic species inhabiting the southern coast of Chile. This bivalve species supports a booming aquaculture industry, which entirely relies on artificially collected seeds from natural beds that are translocated to diverse physical–chemical ocean farming conditions. Furthermore, mussel production is threatened by a broad range of microorganisms, pollution, and environmental stressors that eventually impact its survival and growth. Herein, understanding the genomic basis of the local adaption is pivotal to developing sustainable shellfish aquaculture. We present a high-quality reference genome of M. chilensis, which is the first chromosome-level genome for a Mytilidae member in South America. The assembled genome size was 1.93 Gb, with a contig N50 of 134 Mb. Through Hi-C proximity ligation, 11,868 contigs were clustered, ordered, and assembled into 14 chromosomes in congruence with the karyological evidence. The M. chilensis genome comprises 34,530 genes and 4795 non-coding RNAs. A total of 57% of the genome contains repetitive sequences with predominancy of LTR-retrotransposons and unknown elements. Comparative genome analysis of M. chilensis and M. coruscus was conducted, revealing genic rearrangements distributed into the whole genome. Notably, transposable Steamer-like elements associated with horizontal transmissible cancer were explored in reference genomes, suggesting putative relationships at the chromosome level in Bivalvia. Genome expression analysis was also conducted, showing putative genomic differences between two ecologically different mussel populations. The evidence suggests that local genome adaptation and physiological plasticity can be analyzed to develop sustainable mussel production. The genome of M. chilensis provides pivotal molecular knowledge for the Mytilus complex.

Species of Artemia are regionally endemic branchiopod crustaceans composed of sexual species and parthenogenetic lineages, and represent an excellent model for studying adaptation and speciation to extreme and heterogeneous hypersaline environments. We tested hypotheses of whether populations from the Tibetan Plateau belong to A. tibetianaAbatzopoulos, Zhang & Sorgeloos,1998 and whether a population from Kazakhstan is a new species, using other Asian species of Artemia as outgroups. We conducted a multitrait phylogenetic study based on the complete mitogenome, mitochondrial (COI, 12S, 16S) and nuclear (microsatellites, ITS1) markers, and a suit of uni- and multivariate morphological traits. Our results led to the discovery of two new species, one from the Tibetan Plateau (Haiyan Lake) in China (Artemia sorgeloosin. sp.) and a second from Kazakhstan (Artemia amatin. sp.). Our analysis demonstrate that A. tibetiana and A. amatin. sp. are monophyletic, whereas A. sorgeloosin. sp., and A. tibetiana are polyphyletic. Evolutionary relationships based on mitochondrial and nSSR markers suggest that A. tibetiana may have arisen from a past hybridization event of a maternal ancestor of A. tibetiana with A. sorgeloosin. sp. or its ancestor. We present the complete mitogenome of A. tibetiana, A. amatin. sp., and A. sorgeloosin. sp. Phytoplankton blooms, including harmful algal blooms (HABs), have serious impacts on ecosystems, public health, and productivity activities. Rapid detection and monitoring of marine microalgae are important in predicting and managing HABs. We developed a toolkit, the Suitcase Lab, to detect harmful algae species in the field. We demonstrated the Suitcase Lab’s capabilities for sampling, filtration, DNA extraction, and loop-mediated isothermal amplification (LAMP) detection in cultured Alexandrium catenella cells as well as Chilean coastal waters from four sites: Repollal, Isla García, Puerto Montt, and Metri. A LAMP assay using the Suitcase Lab in the field confirmed microscopic observations of A. catenella in samples from Repollal and Isla García. The Suitcase Lab allowed the rapid detection of A. catenella, within 2 h from the time of sampling, even at a single cell per milliliter concentrations, demonstrating its usefulness for quick and qualitative on-site diagnosis of target toxic algae species. This method is applicable not only to detecting harmful algae but also to other field studies that seek a rapid molecular diagnostic test.

Obesity is a highly prevalent condition in horses. Dysfunctional neutrophil activity has been reported in metabolically healthy obese humans, but minimal data exist regarding horses. The present study evaluated the effect of obesity on apoptosis, phagocytosis and oxidative burst activity of peripheral blood neutrophils from lean and obese non-insulin dysregulated horses. Seven lean (BCS, body condition score 4-6/9) and five obese (BCS 8-9) horses were enrolled in the study. All animals underwent two metabolic tests (OGT, oral glucose test; IRT, insulin response test) before their selection to ensure their metabolic status (non-insulin dysregulated). A single blood sample was obtained from each horse, and a discontinuous density gradient was carried out to isolate neutrophils. Phagocytosis, apoptosis and reactive oxygen species (ROS) production assays were performed for each animal. All statistical analyses were performed with unpaired two-tailed t-tests. Results indicate that neutrophils from obese non-insulin dysregulated horses have a significantly increased ROS production (P .0001), with no changes observed on phagocytosis (P .05) or apoptosis (P .05) when compared to the control group. In conclusion, our results demonstrate that obesity per se, in absence of other endocrine disorders, alters neutrophil reactive oxygen species production. More research is needed to understand the role of obesity on the equine immune system of horses, and its role in the development of endocrine disorders.

The hypersaline lagoons located in evaporation basins or salars (salt flats) in the Atacama Desert are extreme environments harbouring a specialised biota able to survive harsh conditions for life. The knowledge of the parasitic biodiversity of these extreme habitats is still scarce despite their functional importance in regulating relevant non-economic services like habitats of waterbirds. The present study is the first report on the cestode infection of Artemia franciscana Kellogg in Salar de Atacama lagoons in northern Chile. A total of 23 parasite larvae were isolated and identified as belonging to five cestode taxa of the order Cyclophyllidea: two species of the family Hymenolepididae, i.e. Flamingolepis sp. 1 and Flamingolepis sp. 2 (adults parasitic in flamingos); two species of Dilepididae, i.e. Fuhrmannolepis averini (adults parasitic in phalaropes) and Eurycestus avoceti (adult parasitic in charadriforms birds); and one species of Progynotaeniidae, i.e. Gynandrotaenia (?) stammeri (adult parasitic in flamingos). The cysticercoids of each species are described and figured. The study represents the first geographical record of the genera Eurycestus, Gynandrotaenia and Fuhrmannolepis in South America and the first report of Gynandrotaenia and Flamingolepis in A. franciscana in its native range. This survey also contributes to the knowledge of cestodes of Phoenicopteriformes and Charadriiformes and their life cycles in the Neotropical Region. A review of cestodes recorded in brine shrimps of the genus Artemia in the world is provided. Further studies on cestode fauna of aquatic birds and their intermediate hosts in hypersaline habitats of the Neotropical Region are needed to understand their functional role in such extreme and unique ecosystems.

Ecosystems of inland saline waters play a significant role in the biosphere and human life. Various articles of this Special Issue are devoted to a wide range of issues of their study and management. This introductory article gives a general overview of the types of inland waters on the planet, as well as the features of their ecosystems, reflected in 18 articles of this Special Issue. Attention is also paid to modern problems of conservation and integrated sustainable use of aquatic ecosystems in a changing climate and increasing anthropogenic pressure on water bodies.

The brine shrimp Artemia is a highly required, convenient and cost-effective live food used in fish and shellfish larviculture. Its cysts, originating from a limited number of inland salt lakes, are traded worldwide. Over the past decades, Artemia pond production in solar saltworks, integrated with salt production, has emerged as an alternative to cope with possible cyst shortages and high prices on the international market and as a tool to fulfill local cyst and Artemia biomass demands associated with local and regional aquaculture developments. This article reviews the principles of Artemia pond production and how it is practiced in terms of general management. It also describes the distinctive features that have evolved in various countries, due to geographical, environmental and socio-economic characteristics and the local aquaculture context. It highlights the lessons that may be learnt from previous successes and failures for new areas where the technique may be introduced. The principles of Artemia pond production are also discussed in the light of global and local Artemia biodiversity, as its protection is key to support the sustainability of the aquaculture industry. This review pioneers in bringing this information, much of which was restricted to grey literature until now, under the attention of the international scientific audience. Future research and development should focus on continued proper management to secure cyst production and to maximize cyst quantities. Moreover, using the information provided by the Artemia genome will allow as well to strive for improved cyst quality, by producing strains with specific market characteristics.

Harmful algae blooms (HABs) monitoring has been implemented worldwide, and Chile, a country famous for its fisheries and aquaculture, has intensively used microscopic and toxin analyses for decades for this purpose. Molecular biological methods, such as high-throughput DNA sequencing and bacterial assemblage-based approaches, are just beginning to be introduced in Chilean HAB monitoring, and the procedures have not yet been standardized. Here, 16S rRNA and 18S rRNA metabarcoding analyses for monitoring Chilean HABs are introduced stepwise. According to a recent hypothesis, algal-bacterial mutualistic association plays a critical synergetic or antagonistic relationship accounting for bloom initiation, maintenance, and regression. Thus, monitoring HAB from algal-bacterial perspectives may provide a broader understanding of HAB mechanisms and the basis for early warning. Metabarcoding analysis is one of the best suited molecular-based tools for this purpose because it can detect massive algal-bacterial taxonomic information in a sample. The visual procedures of sampling to metabarcoding analysis herein provide specific instructions, aiming to reduce errors and collection of reliable data.

We assessed the adaptive contribution of the mitochondrial genes involved with the respiratory chain and oxidative phosphorylation of the blue mussel Mytilus chilensis, a native and heavily exploited species in the inner sea of Chiloé Island, southern Chile. The assembled mitochondrial transcriptome of individuals from two ecologically different farm-impacted natural seedbeds, Cochamó (41°S) and Yaldad (42°S), represented about 4.5% of the whole de novo transcriptome of the species and showed location and tissue (gills, mantle) specific expression differences in 13 protein-coding mitochondrial genes. The RNA-Seq analysis detected differences in the number of up-regulated mitogenes between individuals from Cochamó (7) and Yaldad (11), some being tissue-specific (ND4L and COX2). However, the analysis did not detect transcripts-per-million (TPM = 0) of ND2 and ND5 in gills and ATP6 in mantle samples from Cochamó. Likewise, for ND6 and ATP8 in any sample. Several monomorphic location-specific mitochondrial genetic variants were detected in samples from Cochamó (78) and Yaldad (207), representing standing genetic variability to optimize mitochondrial functioning under local habitats. Overall, these mitochondrial transcriptomic differences reflect the impact of environmental conditions on the mitochondrial genome functioning and offer new markers to assess the effects on mussel fitness of habitat translocations, a routine industry practice. Likewise, these mitochondrial markers should help monitor and maintain adaptive population differences in this keystone and heavily exploited native species.

Obesity and insulin dysregulation (ID) are increasingly prevalent conditions in equid populations worldwide. Immune impairment is well described in humans with metabolic dysfunction and is reported but still incompletely understood in horses. This study evaluated the effect of acute induced transient hyperglycemia on apoptosis, phagocytosis and oxidative burst activity of peripheral blood polymorphonuclear cells (PMN) of lean and obese adult horses with or without insulin dysregulation. Seventeen adult horses were allocated into three groups based on their body condition score (BCS) and metabolic status: lean-insulin sensitive (lean-IS), obese-insulin sensitive (obese-IS) and obese-insulin dysregulated (obese-ID). ID was determined by insulin tolerance testing (ITT). Blood glucose elevation was induced through an infeed-oral glucose test (in-feed OGT), and all assessments of PMN functions (apoptosis, phagocytosis and oxidative burst) were done in vitro after isolation from peripheral blood before and 120 min after carbohydrate overload. Results were analyzed using a repeated measures linear mixed model with significance defined at P 0.05. No differences in apoptosis were observed between experimental groups at any time point. Phagocytic capacity was significantly lower at baseline in the obese-ID group but increased in response to glucose administration when compared to the other two groups. Basal reactive oxygen species production in the obese-IS group differed significantly from the lean-IS and obese-ID groups and decreased significantly in response to glucose administration. Results from this study showed that both metabolic status itself, and oral glucose administration, seem to be factors that alter PMN functionality in horses, specifically phagocytosis and oxidative burst.

Further biogeographical studies of parasites are vital to improve our understanding of biodiversity distribution and predict the impacts of global change. Hypersaline lakes are good laboratories to investigate the avian cestode abundance and species diversity given the abundance of hosts (waterbirds and Artemia) and their broad latitudinal distribution. We analysed cestode infection in brine shrimp Artemia franciscana in northern (Atacama) and central Chile and compared them to results from A. persimilis in southern Chile (Patagonia). Thus, we covered a broad latitudinal gradient from 23° to 53° S. Five cestode taxa including two species of the genus Flamingolepis, Gynandrotaenia stammeri, Eurycestus avoceti, and Fuhrmannolepis averini were recorded from A. franciscana in Atacama lagoons (prevalence = 4.1%). In contrast, no cestode infection was detected in central Chile, likely because they are temporary wetlands. Parasites of flamingos and shorebirds were associated with Atacama lagoons (arid and higher salinity), while Confluaria podicipina and Fimbriarioides sp. (parasites of grebes and ducks, respectively) were dominant in Patagonian lagoons (sub-antarctic and of lower salinity). These differences mirror changes in the relative abundance of the respective final hosts. The flamingo parasite Flamingolepis sp. 1 was the most prevalent and abundant cestode in Atacama, where it was recorded only in autumn. Seasonality and habitat effects (especially abundance and phenology of different bird species) appear to override any latitudinal trends in the prevalence, diversity, and distribution of cestodes. Cestode prevalence was higher in larger wetlands but was not related to the sex of either intermediate host. We recorded a greater taxonomic richness at the cestode family level in Atacama, but a greater dominance of a single family of avian hosts (the flamingos). Ours is the first spatio–temporal study of Artemia cestodes at local and regional scales in the southern hemisphere.

The aim of this study was to evaluate seasonal changes in basic parameters of sperm quality and freezability behaviour of ejaculates from 10 fertile heavy draft stallions. A total of 140 ejaculates were collected, processed and evaluated during both the breeding (September-November) and non-breeding seasons (April-June). Fresh semen was evaluated for volume, concentration, total spermatozoa per ejaculate, plasma membrane integrity and total sperm motility. Cryopreserved samples were evaluated for plasma membrane integrity and sperm motility by the CASA system, and for the freezability index (FI), which was defined as the decreased ratio of viability after freezing-thawing. In fresh ejaculates, only viability showed significantly higher values in the breeding than in the non-breeding season (64.0% ± 15.0% vs. 58.6% ± 12.0%, respectively; p < .05). The sperm post-thawing analysis of viability and total motility parameters showed no significant changes linked to the season. However, the FI analysis showed that the ejaculates collected in the non-breeding season had higher cryoresistance characteristics than those collected in the breeding season. Results suggest that the presence of some cryoprotective factor/s in heavy draft horse ejaculates could be modulated by seasonality, with higher protective effects in the non-breeding season.

Different pathways of propagation and dispersal of non‐native species into new environments may have contrasting demographic and genetic impacts on established populations. Repeated introductions of rainbow trout (Oncorhynchus mykiss) to Chile in South America, initially through stocking and later through aquaculture escapes, provide a unique setting to contrast these two pathways. Using a panel of single nucleotide polymorphisms, we found contrasting genetic metrics and patterns among naturalized trout in Lake Llanquihue, Chile's largest producer of salmonid smolts for nearly 50 years, and Lake Todos Los Santos (TLS), a reference lake where aquaculture has been prohibited by law. Trout from Lake Llanquihue showed higher genetic diversity, weaker genetic structure, and larger estimates for the effective number of breeders (Nb) than trout from Lake TLS. Trout from Lake TLS were divergent from Lake Llanquihue and showed marked genetic structure and a significant isolation‐by‐distance pattern consistent with secondary contact between documented and undocumented stocking events in opposite shores of the lake. Multiple factors, including differences in propagule pressure, origin of donor populations, lake geomorphology, habitat quality or quantity, and life history, may help explain contrasting genetic metrics and patterns for trout between lakes. We contend that high propagule pressure from aquaculture may not only increase genetic diversity and Nb via demographic effects and admixture, but also may impact the evolution of genetic structure and increase gene flow, consistent with findings from artificially propagated salmonid populations in their native and naturalized ranges.

The Chilean north Patagonian inland waters are characterized by their low mineral concentrations. In their original status, many of these ecosystems have native vegetation in their surrounding drainage basins, but in the last decades the native vegetation was replaced by agricultural, urban, and industrial zones, with as a result of these human alterations that those aquatic communities changed. The aim of the present study was to make a literature review about the ecological role of crustaceans in Chilean north Patagonian lakes and rivers. The literature mentioned the presence of amphipods (Hyalella), crayfishes (Samastacus spinifrons), and freshwater crabs (genus Aegla), and many of these species hold a conservation risk due to the consequences of habitat damage and/or their high endemism. These crustaceans are important for the degradation of particulate organic matter originating from the surrounding vegetation, and are prey for native and introduced salmonid fishes. Similar patterns had already been observed for Argentinean Patagonian rivers.

The palm ruff, Seriolella violacea (Cojinoba), is a potential new species for Chilean aquaculture. To approach Cojinoba larviculture, an experimental Artemia enrichment emulsion, containing docosahexaenoic acid (DHA)/eicosapentaenoic acid (EPA) = 2.5, supplemented with vitamin E, astaxanthin, and β-glucan, was evaluated in both Artemia and Cojinoba larvae, 30–50 d.a.h. This study tested an experimental enrichment emulsion versus a commercial emulsion, with an integral approach of multicompound emulsions. After 23 h enrichment, experimental emulsion (EE)-enriched nauplii reached DHA and EPA concentrations of 23.8 and 18.7 mg/g dry weight (dwt), respectively, while in Cojinoba larvae they were 18.4 and 19.7 mg/g dwt. Control emulsion (CE)-enriched nauplii exhibited lower DHA and EPA (6.1 and 7.7 mg/g dwt), while only DHA decreased in the control larvae (12.6 mg/g dwt). Vitamin E was higher in EE-enriched nauplii (29.2 mg/100 g dwt) than in the control (8.4 mg/100 g dwt). Larvae fed EE-enriched Artemia exhibited 8% increase in survival and 19% in growth compared with the control. Astaxanthin was detected only in larvae fed EE-enriched nauplii. The tumor necrosis factor-α concentration was not significantly different between larvae fed EE- and CE-enriched nauplii. EE looks promising as an Artemia enrichment and experimental diet to assess palm ruff larval requirements, and has a positive impact on fish larvae performance.

Harmful algae blooms (HABs) cause acute effects on marine ecosystems due to their production of endogenous toxins or their enormous biomass, leading to significant impacts on local economies and public health. Although HAB monitoring has been intensively performed at spatiotemporal scales in coastal areas of the world over the last decades, procedures have not yet been standardized. HAB monitoring procedures are complicated and consist of many methodologies, including physical, chemical, and biological water sample measurements. Each monitoring program currently uses different combinations of methodologies depending on site specific purposes, and many prior programs refer to the procedures in quotations. HAB monitoring programs in Chile have adopted the traditional microscopic and toxin analyses but not molecular biology and bacterial assemblage approaches. Here we select and optimize the HAB monitoring methodologies suitable for Chilean geography, emphasizing on metabarcoding analyses accompanied by the classical tools with considerations including cost, materials and instrument availability, and easiness and efficiency of performance. We present results from a pilot study using the standardized stepwise protocols, demonstrating feasibility and plausibility for sampling and analysis for the HAB monitoring. Such specific instructions in the standardized protocol are critical obtaining quality data under various research environments involving multiple stations, different analysts, various time-points, and long HAB monitoring duration.

One of the critical aspects in modelling soil organic carbon (SOC) predictions is the lack of access to soil information which is usually concentrated in regions of high agricultural interest. In Chile, most soil and SOC data to date is highly concentrated in 25 % of the territory that has intensive agricultural or forestry use. Vast areas beyond those forms of land use have few or no soil data available. Here, we present a new database of SOC for the country, which is the result of an unprecedented national effort under the frame of the Global Soil Partnership that help to build the largest database on SOC to date in Chile named “CHLSOC" comprising 13,612 data points. This dataset is the product of the compilation from numerous sources including unpublished and difficult to access data, allowing to fill numerous spatial gaps where no SOC estimates were publicly available before. The values of SOC compiled in CHLSOC range from 6×10−5 to 83.3 percent, reflecting the variety of ecosystems that exists in Chile. Profiting from the richness of geochemical, topographic and climatic variability in Chile, the dataset has the potential to inform and test models trying to predict SOC stocks and dynamics at larger spatial scales., Earth System Science Data Discussions, ISSN:1866-3591

Aim The ecological effects of biological invasions are well documented, but little is known about the effects of invaders on the genetic structure of native species. We examined the phylogeography, genetic variation and population structuring of two galaxiid fishes, Aplochiton zebra and A. taeniatus, threatened by non-native salmonids, and whose conservation is complicated by misidentification and limited knowledge of their genetic diversity. Multiple factors, including differences in propagule pressure, origin of donor populations, lake geomorphology, habitat quality or quantity, and life history, may help explain contrasting genetic metrics and patterns for trout between lakes. We contend that high propagule pressure from aquaculture may not only increase genetic diversity and N b via demographic effects and admixture, but also may impact the evolution of genetic structure and increase gene flow, consistent with findings from artificially propagated salmonid populations in their native and naturalized ranges.

Laguna de los Cisnes (53°15’S) is a remote and unusual salty lagoon located in the Chilean Patagonia, declared natural monument to protect bird diversity in the area, which could also serve as a natural laboratory to monitor climate change. This study reports basic water, sediment and plankton characteristics observed during a summer (December) sampling, when the lagoon was hypersaline (51 g L -1 ), cold (9°C) and eutrophic, according to the high concentrations of phosphorous (0.30 ± 0.73 mg L -1 ), nitrate (0.66 ± 0.14 mg L -1 ) and chlorophyll-a (44.25 ± 2.52 µg L -1 ). The microalgae Spirogyra sp. and the micro-crustacean Artemia are predominating plankton. Results are discussed in the context of the climatic conditions affecting this lagoon year-round. 13 páginas, 6 figuras, 2 tablas, The brine shrimp Artemia (Crustacea) and a diversity of halophilic microorganisms coexist in natural brines, salterns and laboratory cultures; part of such environmental microbial diversity is represented in the gut of Artemia individuals. Bacterial diversity in these environments was assessed by 16S rRNA gene denaturing gradient gel electrophoresis (DGGE) fingerprinting. Eight natural locations in Chile, where A. franciscana or A. persimilis occur, were sampled for analysis of free-living and gutassociated bacteria in water from nature and laboratory cultures. The highest ecological diversity (Shannon’s index, H’) was found in brines, it decreased in the gut of wild and laboratory animals, and in laboratory water. Significant differences in H’ existed between brines and laboratory water, and between brines and gut of wild animals. The greatest similarity of bacterial community composition was between brines and the gut of field animals, suggesting a transient state of the gut microbiota. Sequences retrieved from DGGE patterns (n = 83) exhibited an average of 97.8 % identity with 41 bacterial genera from the phyla Proteobacteria (55.4 % of sequences match), Bacteroidetes (22.9 %), Actinobacteria (16.9 %) and Firmicutes (4.8 %). Environment-exclusive genera distribution was seen in Sphingomonas and Paenibacillus (gut of field animals), Amaricoccus and Ornithinimicrobium (gut of laboratory animals), and Hydrogenophaga (water of laboratory cultures). Invasion success may be expected to increase with residence time (i.e., time since first introduction) and secondary releases (i.e., those that follow the original introduction), but this has rarely been tested in natural fish populations. We compared genetic and phenotypic divergence in rainbow trout and brown trout in Chile and the Falkland Islands to test the prediction that adaptive divergence, measured as P ST/F ST, would increase with residence time and secondary releases. We also explored whether interspecific competition between invaders could drive phenotypic divergence. Residence time had no significant effect on genetic diversity, phenotypic divergence, effective population size, or signatures of expansion of invasive trout. In contrast, secondary releases had a major effect on trout invasions, and rainbow trout populations mostly affected by aquaculture escapees showed significant divergence from less affected populations. Coexistence with brown trout had a positive effect on phenotypic divergence of rainbow trout. Our results highlight an important role of secondary releases in shaping fish invasions, but do not support the contention that older invaders are more differentiated than younger ones. They also suggest that exotic trout may not have yet developed local adaptations in these recently invaded habitats, at least with respect to growth-related traits.
