[Abstract]: BioScience is an advanced Python library designed to satisfy the growing data analysis needs in the field of bioinformatics by leveraging High-Performance Computing (HPC). This library encompasses a vast multitude of functionalities, from loading specialized gene expression datasets (microarrays, RNA-Seq, etc.) to preprocessing techniques and data mining algorithms suitable for this type of datasets. BioScience is distinguished by its capacity to manage large amounts of biological data, providing users with efficient and scalable tools for the analysis of genomic and transcriptomic data through the use of parallel architectures for clusters composed of CPUs and GPUs.

[Abstract]: Despite the significant improvements in both throughput and cost provided by modern Next-Generation Sequencing (NGS) platforms, sequencing errors in NGS datasets can still degrade the quality of downstream analysis. Although state-of-the-art correction tools can provide high accuracy to improve such analysis, they are limited to apply a single correction algorithm while also requiring long runtimes when processing large NGS datasets. Furthermore, current parallel correctors generally only provide efficient support for shared-memory systems lacking the ability to scale out across a cluster of multicore nodes, or they require the availability of specific hardware devices or features. In this paper we present a Big Data Error Correction (BigDEC) tool that overcomes all those limitations by: (1) implementing three different error correction algorithms based on the widely extended k-mer spectrum method; (2) providing scalable performance for large datasets by efficiently exploiting the capabilities of Big Data technologies on multicore clusters based on commodity hardware; (3) supporting two different Big Data processing frameworks (Spark and Flink) to provide greater flexibility to end users; (4) including an efficient, stream-based merge operation to ease downstream processing of the corrected datasets; and (5) significantly outperforming existing parallel tools, being up to 79% faster on a 16-node multicore cluster when using the same underlying correction algorithm. [Abstract]: The discovery of Allele-Specific Methylation (ASM) is an important research field in biology as it regulates genomic imprinting, which has been identified as the cause of some genetic diseases. Nevertheless, the high computational cost of the bioinformatic tools developed for this purpose prevents their application to large-scale datasets. Hence, much faster tools are required to further progress in this research field. In this work we present PARamrfinder, a parallel tool that applies a statistical model to identify ASM in data from high-throughput short-read bisulfite sequencing. It is based on the state-of-the-art sequential tool amrfinder, which is able to detect ASM at regional level from Bisulfite Sequencing (BS-Seq) experiments in the absence of Single Nucleotide Polymorphism information. PARamrfinder provides the same Allelically Methylated Regions as amrfinder but at significantly reduced runtime thanks to exploiting the compute capabilities of common multicore CPU clusters and MPI RMA operations to attain an efficient dynamic workload balance. As an example, our tool is up to 567 times faster for real data experiments on a cluster with 8 nodes, each one containing two 16-core processors. [Abstract]: The discovery of Differentially Methylated (DM) regions is an important research field in biology, as it can help to anticipate the risk of suffering from specific diseases. Nevertheless, the high computational cost of the bioinformatic tools developed for this purpose prevents their application to large-scale datasets. Hence, much faster tools are required to further progress in this research field. In this work we present ParRADMeth, a parallel tool that applies beta-binomial regression for the identification of these DM regions. It is based on the state-of-the-art sequential tool RADMeth, which proved superior biological accuracy compared to counterparts in previous experimental evaluations. ParRADMeth provides the same DM regions as RADMeth but at significantly reduced runtime thanks to exploiting the compute capabilities of common multicore CPU clusters. For example, our tool is up to 189 times faster for real data experiments on a cluster with 16 nodes, each one containing two eight-core processors. [Abstract]: Motivation: Long non-coding RNA (lncRNA) plays a key role in many biological processes. For instance, lncRNA regulates chromatin using different molecular mechanisms, including direct RNA-DNA hybridization via triplexes, cotranscriptional RNA-RNA interactions, and RNA-DNA binding mediated by protein complexes. While the functional annotation of lncRNA transcripts has been widely studied over the last 20 years, barely a handful of tools have been developed with the specific purpose of detecting and evaluating lncRNA-DNA triple helices. What is worse, some of these tools have nearly grown a decade old, making new triplex-centric pipelines depend on legacy software that cannot thoroughly process all the data made available by next-generation sequencing (NGS) technologies. Results: We present PATO, a modern, fast, and efficient tool for the detection of lncRNA-DNA triplexes that matches NGS processing capabilities. PATO enables the prediction of triple helices at the genome scale and can process in as little as 1 h more than 60 GB of sequence data using a two-socket server. Moreover, PATO's efficiency allows a more exhaustive search of the triplex-forming solution space, and so PATO achieves higher levels of prediction accuracy in far less time than other tools in the state of the art. [Abstract]: Long non-coding RNAs (lncRNAs) play a key role in several biological processes and scientists are constantly trying to come up with new strategies to elucidate their functions. One common approach to characterize these sequences consists in predicting their interactions with other RNA fragments. Nevertheless, the high computational cost of the bioinformatics tools developed for this purpose prevents their application to large-scale datasets. This paper presents pRIblast, a highly efficient parallel application for comprehensive lncRNA–RNA interaction prediction based on the state-of-the-art RIblast tool, which has been proved to show superior biological accuracy compared to other counterparts in previous experimental evaluations. Benchmarking on a multicore CPU cluster shows that pRIblast is able to compute in a few hours analyses that would need more than three months to complete with the original RIblast algorithm, always achieving the same level of prediction accuracy. [Resumo] Nos últimos anos, os estudos de asociación do xenoma completo (Genome-Wide Association Studies, GWAS) están a gañar moita popularidade de cara a buscar unha explicación xenética á presenza ou ausencia de certas enfermidades nos humanos.Hai un consenso nestes estudos sobre a existencia de interaccións xenéticas que condicionan a expresión de enfermidades complexas, un fenómeno coñecido como epistasia. Esta tese céntrase no estudo deste fenómeno empregando a computación de altas prestacións (High-Performance Computing, HPC) e dende a súa perspectiva estadística: a desviación da expresión dun fenotipo como a suma dos efectos individuais de múltiples variantes xenéticas. Con este obxectivo desenvolvemos unha primeira ferramenta, chamada MPI3SNP, que identifica interaccións de tres variantes a partir dun conxunto de datos de entrada. MPI3SNP implementa unha busca exhaustiva empregando un test de asociación baseado na Información Mutua, e explota os recursos de clústeres de CPUs ou GPUs para acelerar a busca. Coa axuda desta ferramenta avaliamos o estado da arte da detección de epistasia a través dun estudo que compara o rendemento de vintesete ferramentas. A conclusión máis importante desta comparativa é a incapacidade dos métodos non exhaustivos de atopar interacción ante a ausencia de efectos marxinais (pequenos efectos de asociación das variantes individuais que participan na epistasia). Por isto, esta tese continuou centrándose na optimización da busca exhaustiva de epistasia. Por unha parte, mellorouse a eficiencia do test de asociación a través dunha implantación vectorial do mesmo. Por outro lado, creouse un algoritmo distribuído que implementa unha busca exhaustiva capaz de atopar epistasia de calquera orden. Estes dous fitos lógranse en Fiuncho, unha ferramenta que integra toda a investigación realizada, obtendo un rendemento en clústeres de CPUs que supera a todas as súas alternativas no estado da arte. Estos dos hitos se logran en Fiuncho, una herramienta que integra toda la investigación realizada, obteniendo un rendimiento, [Abstract] In recent years, Genome-Wide Association Studies (GWAS) have become more and more popular with the intent of finding a genetic explanation for the presence or absence of particular diseases in human studies. There is consensus about the presence of genetic interactions during the expression of complex diseases, a phenomenon called epistasis. This thesis focuses on the study of this phenomenon, employingHigh- Performance Computing (HPC) for this purpose and from a statistical definition of the problem: the deviation of the expression of a phenotype from the addition of the individual contributions of genetic variants. For this purpose, we first developedMPI3SNP, a programthat identifies interactions of three variants froman input dataset. MPI3SNP implements an exhaustive search of epistasis using an association test based on the Mutual Information and exploits the resources of clusters of CPUs or GPUs to speed up the search. Then, we evaluated the state-of-the-art methods with the help of MPI3SNP in a study that compares the performance of twenty-seven tools. The most important conclusion of this study is the inability of non-exhaustive approaches to locate epistasis in the absence of marginal effects (small association effects of individual variants that partake in an epistasis interaction). For this reason, this thesis continued focusing on the optimization of the exhaustive search. First, we improved the efficiency of the association test through a vector implementation of this procedure. Then, we developed a distributed algorithm capable of locating epistasis interactions of any order. These two milestones were achieved in Fiuncho, a program that incorporates all the research carried out, obtaining the best performance in CPU clusters out of all the alternatives of the state-of-the-art.
