Woody plant encroachment (WPE) is reshaping the physiognomy of grasslands and savannahs worldwide. At the same time, this habitat conversion is accelerating the loss of associated biodiversity. In general, studies on WPE have focused on abiotic factors, singly or in combination, that trigger this phenomenon. Despite its ecological relevance, very few studies have tackled the effects of WPE-spurred habitat transformation on animal species dependent on relatively open areas such as grasslands and savannas for survival. We studied a relict and almost extinct population of large, herbivorous guanacos ( Lama guanicoe ) in the Gran Chaco region, Santa Cruz department, Bolivia. We tested whether guanacos were using habitats (at particular and distinct stages of WPE) in relation to their availability. Although this species is considered a generalist herbivore. We tested variation in habitat use focusing on two spatial scales. First, at the landscape level, we performed aerial surveys. Second, at the fine scale, we tracked six groups of guanacos for twenty months and documented the various habitats used within their approximate home ranges. At both scales, we performed a Manly-Chesson’s index referring to the standardised proportional use of each habitat divided by the proportional availability of each, with the values for all habitats summing to 1. An index value 1 suggests, respectively, that a habitat is avoided or selected. We found a disproportionate use of open vegetation (scrubland and grassland) by guanacos in relation to habitat availability at both scales. In addition, the current distribution range of the species is restricted to less than 800 km 2 of the approximately 3,000 km² potentially available in 1998. We confirmed a contraction between 1996 and 2006 in the distribution of the local Chacoan guanaco population from the area where guanacos were first monitored towards the Kaa-Iya National Park border. Our results showed that guanacos are restricted to relatively open areas. Furthermore, the observed reduction in the area previously occupied by the species could be the beginning of a distributional shift and potential loss of the guanaco’s geographic range due to habitat replacement. The latter was also reflected in a previous dietary study of this population we found that guanacos largely consumed the native grass A. mendocina (Poaceae), which has shrunk in distribution by 90 % in this region over a 40 year period and is gradually being replaced by an invasive forb, Lippia sp. Therefore, if the overall purpose on evaluating habitat use is to understand the basic requirements to sustain this population of guanacos, we need to highlight the poor quality and acute regression of the current preferred habitat. In this case, habitat structure can have a profound effect on the success of the guanaco population recovery and its long-term establishment. Therefore, we urge researchers and decision makers to look beyond the more direct human-induced pressures on the species, such as hunting, competition with domestic livestock and agricultural development and consider the importance of WPE as a direct driver for habitat loss.

International audience; Aphids, including the peach-potato aphid, Myzus persicae, are major insect pests of agriculture and horticulture, and aphid control measures are limited. There is therefore an urgent need to develop alternative and more sustainable means of control. Recent studies have shown that environmental microbes have varying abilities to kill insects. We screened a range of environmental bacteria isolates for their abilities to kill target aphid species. Tests demonstrated the killing aptitude of these bacteria against six aphid genera (including Myzus persicae). No single bacterial strain was identified that was consistently toxic to insecticide-resistant aphid clones than susceptible clones, suggesting resistance to chemicals is not strongly correlated with bacterial challenge. Pseudomonas fluorescens PpR24 proved the most toxic to almost all aphid clones whilst exhibiting the ability to survive for over three weeks on three plant species at populations of 5–6 log CFU cm−2 leaf. Application of PpR24 to plants immediately prior to introducing aphids onto the plants led to a 68%, 57% and 69% reduction in aphid populations, after 21 days, on Capsicum annuum, Arabidopsis thaliana and Beta vulgaris respectively. Together, these findings provide new insights into aphid susceptibility to bacterial infection with the aim of utilizing bacteria as effective biocontrol agents.

The self-assembly behaviour and antimicrobial activity of two new designed amphiphilic peptides, R3F3 and R4F4, containing short hydrophobic phenylalanine (F) cationic arginine (R) sequences are investigated. The conformation of the peptides was examined using circular dichroism and FTIR spectroscopy, which show that they have a disordered secondary structure. Concentration-dependent fluorescence assays show the presence of a critical aggregation concentration (cac) for each peptide. Above the cac, small angle x-ray scattering (SAXS) and transmission electron microscopy (TEM) show the presence of a population of twisted tapes for R3F3 and nanosheets for R4F4. The interaction of the peptides with model bacterial membranes comprising mixtures of the lipids DPPG [1,2-dipalmitoyl-sn-glycero-3-phospho-rac-(1-glycerol)] and DPPE [1,2-dipalmitoyl-sn-glycero-3-phosphoethanolamine], was studied using SAXS and cryogenic-TEM. Analysis of the SAXS structure factor indicates that R3F3 interacts with lipid bilayers by inducing correlation between bilayers, whereas R4F4 interacts with the bilayers causing an increase in polydispersity of the vesicle wall thickness. Both peptides break vesicles with a 1:3 DPPG:DPPE composition, which is close to the ratio of PG and PE lipids observed in the lipid membrane of Pseudomonas aeruginosa, a pathogen responsible for serious infections and which has developed antimicrobial resistant strains. Both peptides show activity against this bacterium in planktonic form. Peptide R4F4 shows particularly strong bioactivity against this microbe, with a minimum inhibitory concentration (MIC) value in the range of concentrations where the peptide is cytocompatible. It was further shown to have activity against other Pseudomonas species including the common plant pathogen P. syringae. Finally, we show that R4F4 inhibits the development of P. aeruginosa biofilms. This was examined in detail and a proposed mechanism involving binding of the signalling molecule c-di-GMP is suggested, based on circular dichroism spectroscopy studies and Congo red assays of extracellular polysaccharides produced by the stressed bacteria. Thus, R4F4 is a promising candidate antimicrobial peptide with activity against Pseudomonas species.

Three model arginine-rich tripeptides RXR (X = W, F or non-natural residue 2-napthylalanine) were investigated as antimicrobial agents, with a specific focus to target Pseudomonas aeruginosa through membrane lysis. Activity against biofilms was related to binding of the second messenger molecule, nucleotide bis-(3'-5')-cyclic dimeric guanosine monophosphate (c-di-GMP). Strong selective activity against P. aeruginosa in planktonic form was observed for RFR and RWR.

Like all other plants, trees are vulnerable to attack by a multitude of pests and pathogens. Current control measures for many of these diseases are limited and relatively ineffective. Several methods, including the use of conventional synthetic agro-chemicals, are employed to reduce the impact of pests and diseases. However, because of mounting concerns about adverse effects on the environment and a variety of economic reasons, this limited management of tree diseases by chemical methods is losing ground. The use of biological control, as a more environmentally friendly alternative, is becoming increasingly popular in plant protection. This can include the deployment of soil inoculants and foliar sprays, but the increased knowledge of microbial ecology in the phytosphere, in particular phylloplane microbes and endophytes, has stimulated new thinking for biocontrol approaches. Endophytes are microbes that live within plant tissues. As such, they hold potential as biocontrol agents against plant diseases because they are able to colonize the same ecological niche favoured by many invading pathogens. However, the development and exploitation of endophytes as biocontrol agents will have to overcome numerous challenges. The optimization and improvement of strategies employed in endophyte research can contribute towards discovering effective and competent biocontrol agents. The impact of environment and plant genotype on selecting potentially beneficial and exploitable endophytes for biocontrol is poorly understood. How endophytes synergise or antagonise one another is also an important factor. This review focusses on recent research addressing the biocontrol of plant diseases and pests using endophytic fungi and bacteria, alongside the challenges and limitations encountered and how these can be overcome. We frame this review in the context of tree pests and diseases, since trees are arguably the most difficult plant species to study, work on and manage, yet they represent one of the most important organisms on Earth.

We compared the covering behavior of four sea urchin species, Tripneustes gratilla, Pseudoboletia maculata, Toxopneutes pileolus, and Salmacis sphaeroides found in the waters of Malapascua Island, Cebu Province and Bolinao, Panagsinan Province, Philippines. Specifically, we measured the amount and type of covering material on each urchin, and, in several cases, the recovery of debris cover after stripping the animal of its cover.We found that Tripneustes gratilla and Salmacis sphaeroides have a higher preference for plant material, especially sea-grass, compared to Pseudoboletia maculata and Toxopneutes pileolus, which prefer to cover themselves with coral rubble and other calcified material. Only for Toxopneutes pileolus did we find a decrease in cover with depth, confirming previous work that the covering behavior serves UV protection. We found no dependence of particle size on either species or urchin size, but we observed that larger urchins carried more and heavier debris. We observed a transport mechanism of debris onto the echinoid body surface utilizing a combination of tube feet and spines. The transport speed of individual debris items varied between species.We compare our results to previous studies of urchin covering behavior, comment on the phylogeny of urchin covering behavior and discuss the interpretation of this behavior as animal tool use.

The preparation of hydrogels and stable emulsions is important in the formulation of many functional nanostructured soft materials. We investigate the multifunctional self-assembly and bioactivity properties of a novel surfactant-like peptide (SLP) that shows antimicrobial activity, is able to form hydrogels without pH adjustment, and is able to stabilize oil-in-water emulsions. Furthermore, we demonstrate on-demand de-emulsification in response to the protease enzyme elastase. We show that SLP (Ala)(9)-Arg (A(9)R) forms beta-sheet fibers above a critical aggregation concentration and that water-in-oil emulsions are stabilized by a coating of beta-sheet fibers around the emulsion droplets. Furthermore, we demonstrate enzyme-responsive de-emulsification, which has potential in the development of responsive release systems. The peptide shows selective antimicrobial activity against Gram-negative pathogens including Pseudomonas aeruginosa, which causes serious infections. Our results highlight the utility of SLPs in the stabilization of oil/water emulsions and the potential for these to be used to formulate antimicrobial peptide emulsions which are additionally responsive to protease. The peptide A(9)R has pronounced antibacterial activity against clinically challenging pathogens, and its ability to form beta-sheet fibers plays a key role in its diverse structural properties, ranging from hydrogel formation to emulsion stabilization.

The identity of 51 isolates of Armillaria from 15 Quercus robur trees in poor health, and a single healthy tree, at nine sites in England, was determined using multilocus sequence analysis (MLSA) of three gene regions. Sequences of the ITS-1, IGS-1 and EF-1α gene regions were obtained by polymerase chain reaction (PCR) amplification and sequencing, and phylogenetic trees were generated based on maximum likelihood and Bayesian inference of phylogenies. Four Armillaria species were isolated: Armillaria gallica, A. mellea, A. ostoyae and A. tabescens. Armillaria gallica was most frequently isolated (40/51 isolates), but only from woodland trees. Armillaria mellea was isolated infrequently (3/51), from garden trees; A. tabescens was isolated infrequently (4/51), from trees either in a garden or a parkland location. Armillaria ostoyae (4/51 isolates) was coisolated with A. gallica, raising interesting questions about the synecology of these species, suggesting that more thorough investigations are required to detect all species present on a single host. The distribution of these Armillaria species in Britain and historical information about them on oak are described. It is concluded that further studies are necessary to determine the role of Armillaria in oak declines; A. gallica should be a key focus, but investigations should include polymicrobial interactions with other microorganisms, including other Armillaria species.

[Image: see text] The self-assembly and antimicrobial activity of two novel arginine-capped bola-amphiphile peptides, namely RA(6)R and RA(9)R (R, arginine; A, alanine) are investigated. RA(6)R does not self-assemble in water due to its high solubility, but RA(9)R self-assembles above a critical aggregation concentration into ordered nanofibers due to the high hydrophobicity of the A(9)block. The structure of the RA(9)R nanofibers is studied by cryogenic transmission electron microscopy (cryo-TEM) and small-angle X-ray scattering (SAXS). Circular dichroism spectroscopy shows that both RA(6)R and RA(9)R adopt coil conformations in water at low concentration, but only RA(9)R adopts a β-sheet conformation at high concentration. SAXS and differential scanning calorimetry are used to study RA(6)R and RA(9)R interactions with a mixed lipid membrane that models a bacterial cell wall, consisting of multilamellar 1,2-dipalmitoyl-sn-glycero-3-phosphoglycerol/1,2-dipalmitoyl-sn-glycero-3-phosphoethanolamine vesicles. Cytotoxicity studies show that RA(6)R is more cytocompatible than RA(9)R. RA(6)R has enhanced activity against the Gram-negative pathogen P. aeruginosa at a concentration where viability of mammalian cells is retained. RA(9)R has little antimicrobial activity, independently of concentration. Our results highlight the influence of the interplay between relative charge and hydrophobicity on the self-assembly, cytocompatibility, and bioactivity of peptide bola-amphiphiles.

Understanding the molecular mechanisms underpinning the ecological success of plant pathogens is critical to develop strategies for controlling diseases and protecting crops. Recent observations have shown that plant pathogenic bacteria, particularly Pseudomonas, exist in a range of natural environments away from their natural plant host e.g., water courses, soil, non-host plants. This exposes them to a variety of eukaryotic predators such as nematodes, insects and amoebae present in the environment. Nematodes and amoeba in particular are bacterial predators while insect herbivores may act as indirect predators, ingesting bacteria on plant tissue. We therefore postulated that bacteria are probably under selective pressure to avoid or survive predation and have therefore developed appropriate coping mechanisms. We tested the hypothesis that plant pathogenic Pseudomonas syringae are able to cope with predation pressure and found that three pathovars show weak, but significant resistance or toxicity. To identify the gene systems that contribute to resistance or toxicity we applied a heterologous screening technique, called Rapid Virulence Annotation (RVA), for anti-predation and toxicity mechanisms. Three cosmid libraries for P. syringae pv. aesculi, pv. tomato and pv. phaseolicola, of approximately 2000 cosmids each, were screened in the susceptible/non-toxic bacterium Escherichia coli against nematode, amoebae and an insect. A number of potential conserved and unique genes were identified which included genes encoding haemolysins, biofilm formation, motility and adhesion. These data provide the first multi-pathovar comparative insight to how plant pathogens cope with different predation pressures and infection of an insect gut and provide a foundation for further study into the function of selected genes and their role in ecological success. A promising alternative to agrochemicals is the use of plant growth-promoting rhizobacteria (PGPR), which are commonly associated with many, if not all, plant species. However, exploiting the benefits of PGPRs requires knowledge of bacterial function and an in-depth understanding of plant-bacteria associa- tions. Motility is important for colonization efficiency and microbial fitness in the plant environment, but the mechanisms employed by bacteria on and around plants are not well understood. We describe and investigate an atypical mode of motility in Pseu- domonas fluorescens SBW25 that was revealed only after flagellum production was eliminated by deletion of the master regulator fleQ. Our results suggest that this 'spidery spreading' is a type of surface motility. Transposon mutagenesis of SBW25ΔfleQ (SBW25Q) produced mutants, defective in viscosin production, and surface spreading was also abolished. Genetic analysis indicated growth-dependency, production of viscosin, and several potential regulatory and secretory systems involved in the spidery spreading phenotype. Moreover, viscosin both increases effi- ciency of surface spreading over the plant root and protects germinating seedlings in soil infected with the plant pathogen Pythium. Thus, viscosin could be a useful target for biotechnological development of plant growth promotion agents.

Microbial degradation is a major determinant of the fate of pollutants in the environment. para -Nitrophenol (PNP) is an EPA-listed priority pollutant with a wide environmental distribution, but little is known about the microorganisms that degrade it in the environment. We studied the diversity of active PNP-degrading bacterial populations in river water using a novel functional marker approach coupled with [ 13 C 6 ]PNP stable isotope probing (SIP). Culturing together with culture-independent terminal restriction fragment length polymorphism analysis of 16S rRNA gene amplicons identified Pseudomonas syringae to be the major driver of PNP degradation in river water microcosms. This was confirmed by SIP-pyrosequencing of amplified 16S rRNA. Similarly, functional gene analysis showed that degradation followed the Gram-negative bacterial pathway and involved pnpA from Pseudomonas spp. However, analysis of maleylacetate reductase (encoded by mar ), an enzyme common to late stages of both Gram-negative and Gram-positive bacterial PNP degradation pathways, identified a diverse assemblage of bacteria associated with PNP degradation, suggesting that mar has limited use as a specific marker of PNP biodegradation. Both the pnpA and mar genes were detected in a PNP-degrading isolate, P. syringae AKHD2, which was isolated from river water. Our results suggest that PNP-degrading cultures of Pseudomonas spp. are representative of environmental PNP-degrading populations.
