The Arctic region is currently experiencing major modifications in sea ice extent and phenology due to global climate and anthropogenic changes. As Arctic marine ecosystems rely greatly on the presence of sea ice and its seasonal dynamics, these changes could have major impacts on Arctic biota. The ivory gull (Pagophila eburnea) is an endemic Arctic seabird whose populations are declining in Canada and Svalbard. Its affinity for sea ice makes it a good sentinel species of current changes in the high Arctic. We explored the influence of sea-ice-related features and anthropogenic subsidies on the foraging behaviour of ivory gulls during the breeding season. To this end, we analysed the movement of adult ivory gulls in north-east Greenland. We confirmed that ivory gulls use a dual foraging strategy, with birds faithful to their foraging areas at short distances from the colony, but used individual-specific areas during long-distance foraging trips. We highlight that ivory gulls are spatially specialised individuals within a generalist species. We demonstrated that human settlements attracted foraging birds, which shows that human presence in such a remote place may influence the seabird behaviour. Finally, by combining hidden Markov models and resource selection functions, we showed that ivory gulls selected highly concentrated sea ice for foraging during the breeding season. Our study provides key information on the use of space and foraging strategies of ivory gulls during the breeding season, and more broadly, how Arctic seabirds use ice features.

Aim Understanding the drivers of species distribution ranges and population genetic structure can help predict species' responses to global change, while mitigating threats to biodiversity through effective conservation measures. Here, we combined species habitat suitability through time with process-based models and genomic data to investigate the role of landscape features and functional connectivity in shaping the population genetic structure of Northern chamois. Location European Alps. Taxon Northern chamois (Rupicapra rupicapra). Methods Using a model that simulates dispersal and tracks the functional connectivity of populations over dynamic landscapes, we modelled the response of the chamois to climate change from the last glaciation (20,000 years ago) to the present. We reconstructed species habitat suitability and landscape connectivity over time and simulated cumulative divergence of populations as a proxy for genetic differentiation. We then compared simulated divergence with the actual population structure of 449 chamois (with >20 k SNPs) sampled across the Alps. Results We found that Alpine populations of chamois are structured into two main clades, located in the south-western and the eastern Alps. The contact zone between the two lineages is located near the Rhone valley in Switzerland. Simulations reproduced the geographic differentiation of populations observed in the genomic data, and limited dispersal ability and landscape connectivity co-determined the fit of the simulations to data. Main conclusions The contemporary genetic structure of the chamois across the Alps is explained by limited functional connectivity in combination with large rivers or valleys acting as dispersal barriers. The results of our analysis combining simulations with population genomics highlight how biological characteristics, habitat preference and landscapes shape population genetic structure over time and in responses to climate change. The current and rapid anthropogenic environmental changes could disproportionately impact ecosystems, particularly when they affect species with critical roles in ecosystem integrity. As top predators, raptors provide critical top-down ecosystem services and structure food webs. Yet, many avian predators are currently experiencing global population declines and some are threatened with extinction. The dire conservation status of numerous raptor species warrants urgent action, and detailed ecological data are needed to guide management strategy, including empirical knowledge regarding genetic structure. To that end, we compiled published studies investigating population genetic structure in raptors. Out of a total of 83 publications on 50 raptors species published, we identified a lack of empirical genetic studies for species from the Southern Hemisphere and species with a high level of extinction risk according to IUCN Red List criteria. Only 24% of the species studied are considered “threatened” (i.e., with the “Vulnerable”, “Endangered”, or “Critically Endangered” status). We found a significant signal of genetic differentiation in 41 species (82%) at the study-specific population. Isolation-by-Distance is a common pattern of genetic differentiation in raptors. Future steps in raptor conservation could prioritize facilitating genetic studies on species located in the Southern Hemisphere and on species with a conservation status. A better inclusion of some key genetic metrics (e.g., Ne, Ne/Nc, genetic diversity) in published studies will further help management and conservation across various species and ecosystems.

Next-generation sequencing technologies have opened a new era of research in population genetics. Following these new sequencing opportunities, the use of restriction enzyme-based genotyping techniques, such as restriction site-associated DNA sequencing (RAD-seq) or double-digest RAD-sequencing (ddRAD-seq), has dramatically increased in the last decade. From DNA sampling to SNP calling, the laboratory and bioinformatic parameters of enzyme-based techniques have been investigated in the literature. However, the impact of those parameters on downstream analyses and biological results remains less documented. In this study, we investigated the effects of sevral pre- and post-sequencing settings on ddRAD-seq results for two biological systems: a complex of butterfly species (Coenonympha sp.) and several populations of common beech (Fagus sylvatica). Our results suggest that pre-sequencing parameters (i.e., DNA quantity, number of PCR cycles during library preparation) have a significant impact on the number of recovered reads and SNPs, on the number of unique alleles and on individual heterozygosity. In the same way, we found that post-sequencing settings (i.e., clustering and minimum coverage thresholds) influenced loci reconstruction (e.g., number of loci, mean coverage) and SNP calling (e.g., number of SNPs; heterozygosity) but had only a marginal impact on downstream analyses (e.g., measure of genetic differentiation, estimation of individual admixture, and demographic inferences). In addition, replication analyses confirmed the reproducibility of the ddRAD-seq procedure. Overall, this study assesses the degree of sensitivity of ddRAD-seq data to pre- and post-sequencing protocols, and illustrates its robustness when studying population genetics.

Genetic analysis can provide valuable information for conservation programs by unraveling the demographic trajectory of populations, by estimating effective population size, or by inferring genetic differentiation between populations. Here, we investigated the genetic differentiation within the Snowy Owl (Bubo scandiacus), a species identified as vulnerable by the IUCN, to (i) quantify connectivity among wintering areas, (ii) to evaluate current genetic diversity and effective population size and (iii) to infer changes in the historical effective population size changes from the last millennia to the recent past. The Snowy Owl, a highly mobile top predator, breeds across the Arctic tundra which is a region especially sensitive to current climate change. Using SNP-based analyses on Snowy Owls sampled across the North American nonbreeding range, we found an absence of genetic differentiation among individuals located up to 4,650 km apart. Our results suggest high genetic intermixing and effective dispersal at the continental scale despite documented philopatry to nonbreeding sites in winter. Reconstructing the population demographic indicated that North American Snowy Owls have been steadily declining since the Last Glacial Maximum ca 20,000 years ago and concurrently with global increases in temperature. Conservation programs should now consider North American Snowy Owls as a single, genetically homogenous continental-wide population which is most likely sensitive to the long-term global warming occurring since the Last Glacial Maximum.

Yet this indirect approach has its own drawbacks, including population structure, mutation patterns, and generation overlap. The ivory gull (Pagophila eburnea), a long-lived Arctic seabird, is currently suffering from rapid alteration of its primary habitat (i.e., sea ice), and dramatic climatic events affecting reproduction and recruitment. However, ivory gulls live in remote areas, and it is difficult to assess the population trend of the species across its distribution. Here we present complementary microsatellite- and SNP-based genetic analyses to test a recent bottleneck genetic signal in ivory gulls over a large portion of their distribution. With attention to the potential effects of population structure, mutation patterns, and sample size, we found no significant signatures of population decline worldwide. At a finer scale, we found a significant bottleneck signal at one location in Canada. These results were compared with predictions from simulations showing how generation time and generation overlap can delay and reduce the bottleneck microsatellite heterozygosity excess signal. The consistency of the results obtained with independent methods strongly indicates that the species shows no genetic evidence of an overall decline in population size. However, drawing conclusions related to the species' population trends will require a better understanding of the effect of age structure in long-lived species. In addition, estimates of the effective global population size of ivory gulls were surprisingly low (similar to 1000 ind.), suggesting that the evolutionary potential of the species is not assured.

Mercury contamination is a major threat to the global environment, and is still increasing in some regions despite international regulations. The methylated form of mercury is hazardous to biota, yet its sublethal effects are difficult to detect in wildlife. Body condition can vary in response to stressors, but previous studies have shown mixed effects of mercury on body condition in wildlife. Using birds as study organisms, we provide the first quantitative synthesis of the effect of mercury on body condition in animals. In addition, we explored the influence of intrinsic, extrinsic and methodological factors potentially explaining cross-study heterogeneity in results. We considered experimental and correlative studies carried out in adult birds and chicks, and mercury exposure inferred from blood and feathers. Most experimental investigations (90%) showed a significant relationship between mercury concentrations and body condition. Experimental exposure to mercury disrupted nutrient (fat) metabolism, metabolic rates, and food intake, resulting in either positive or negative associations with body condition. Correlative studies also showed either positive or negative associations, of which only 14% were statistically significant. Therefore, the overall effect of mercury concentrations on body condition was null in both experimental (estimate ± SE = 0.262 ± 0.309, 20 effect sizes, five species) and correlative studies (-0.011 ± 0.020, 315 effect sizes, 145 species). The single and interactive effects of age class and tissue type were accounted for in meta-analytic models of the correlative data set, since chicks and adults, as well as blood and feathers, are known to behave differently in terms of mercury accumulation and health effects. Of the 15 moderators tested, only wintering status explained cross-study heterogeneity in the correlative data set: free-ranging wintering birds were more likely to show a negative association between mercury and body condition. However, wintering effect sizes were limited to passerines, further studies should thus confirm this trend in other taxa. Collectively, our results suggest that (i) effects of mercury on body condition are weak and mostly detectable under controlled conditions, and (ii) body condition indices are unreliable indicators of mercury sublethal effects in the wild. Food availability, feeding rates and other sources of variation that are challenging to quantify likely confound the association between mercury and body condition in natura. Future studies could explore the metabolic effects of mercury further using designs that allow for the estimation and/or manipulation of food intake in both wild and captive birds, especially in under-represented life-history stages such as migration and overwintering.

International audience; Since the last Arctic Monitoring and Assessment Programme (AMAP) effort to review biological effects of mercury (Hg) on Arctic biota in 2011 and 2018, there has been a considerable number of new Arctic bird studies. This review article provides contemporary Hg exposure and potential health risk for 36 Arctic seabird and shorebird species, representing a larger portion of the Arctic than during previous AMAP assessments now also including parts of the Russian Arctic. To assess risk to birds, we used Hg toxicity benchmarks established for blood and converted to egg, liver, and feather tissues. Several Arctic seabird populations showed Hg concentrations that exceeded toxicity benchmarks, with 50 % of individual birds exceeding the "no adverse health effect" level. In particular, 5 % of all studied birds were considered to be at moderate or higher risk to Hg toxicity. However, most seabirds (95 %) were generally at lower risk to Hg toxicity. The highest Hg contamination was observed in seabirds breeding in the western Atlantic and Pacific Oceans. Most Arctic shorebirds exhibited low Hg concentrations, with approximately 45 % of individuals categorized at no risk, 2.5 % at high risk category, and no individual at severe risk. Although the majority Arctic-breeding seabirds and shorebirds appeared at lower risk to Hg toxicity, recent studies have reported deleterious effects of Hg on some pituitary hormones, genotoxicity, and reproductive performance. Adult survival appeared unaffected by Hg exposure, although long-term banding studies incorporating Hg are still limited. Although Hg contamination across the Arctic is considered low for most bird species, Hg in combination with other stressors, including other contaminants, diseases, parasites, and climate change, may still cause adverse effects. Future investigations on the global impact of Hg on Arctic birds should be conducted within a multi-stressor framework. This information helps to address Article 22 (Effectiveness Evaluation) of the Minamata Convention on Mercury as a global pollutant.

BackgroundGastrointestinal nematodes are ubiquitous for both domestic and wild ungulates which have varying consequences to health and fitness. They exist as complex communities of multiple co-infecting species and we have a very limited understanding of how these communities vary in different hosts, regions and circumstances or on how this affects their impacts. MethodsWe have undertaken ITS-2 rDNA nemabiome metabarcoding on populations of nematode larvae isolated from fecal samples of roe deer of different sex and age classes in the two isolated populations of Chizé and Trois Fontaines in France not co-grazing with any domestic ungulate species. ResultsWe identified 100 Amplified Sequence Variants (ASVs) that assigned to 14 gastrointestinal nematode taxa overall either at genus (38%), or species (62%) level. These taxa were dominated by parasites classically found in cervids - e.g., Ostertagia leptospicularis, Spiculopteragia spp. Higher parasite species diversity was present in the Trois Fontaine than in the Chize populations including the presence of some species more typically seen in domestic livestock, (Haemonchus contortus, Bunostomum trigonocephalum, Cooperia punctata, Teladorsagia circumcincta). No differences in parasite species diversity or community composition was seen in the samples collected from three zones of differing habitat quality within the Chize region. Young roe deer hosted the highest diversity of gastrointestinal nematodes, with more pronounced effects of age apparent in Trois Fontaines. The effect of host age differed between gastrointestinal nematode species, e.g. there was little effect on Ostertagia leptospicularis but a high effect on Trichostrongylus spp. No effect of host sex was detected in either site. ConclusionsThe presence of some livestock parasite species in the Trois Fontaine roe deer popualtions was surprising given the isolation of this population away from grazing domestic livestock. However, it should be noted that a small group of sheep were resident in the region, albeit separately fenced, which raises some interesting questions regarding the introduction of non-native parasite species into wildlife populations. Overall, our results suggest complex interactions between hosts, environments and parasites and illustrate the power of the nemabiome metabarcoding approach to elucidate the composition of gastrointestinal nematode communities in wildlife.

Seabirds rarely cross major terrestrial barriers during seasonal migration, possibly because they have a limited ability to build up fat stores. For the first time, we tracked two Ivory Gulls with GPS loggers during spring migration from the wintering area in Davis Strait to the breeding colony in north-east Greenland. While one bird migrated in March around the southern tip of Greenland, the other delayed migration until May and crossed the Greenland icecap north of 70°N, covering 1345 km in 29 h. Several aspects of the crossing were noteworthy: the track was remarkably direct, the bird made several stops (totalling 6 h) on the icecap, and the bird increased its flying altitude to nearly 3000 m over West Greenland and > 4000 m over East Greenland.

Delineating population boundaries in anthropogenic landscape is of critical importance for domains of biology that are concerned with the ecology, evolution and conservation of species. This remains particularly difficult for species where there is no obvious demarcation of geographical populations and dispersal patterns are poorly known. This is often the case in amphibian species that reproduce in aquatic habitats but live otherwise in terrestrial habitats. Sampling of such species usually occurs in the aquatic habitat (i.e., breeding sites) but these may represent neither genetically nor demographically distinct populations. Here, we analyzed the genetic structure of a stream-breeding species, the fire salamander (Salamandra salamandra) along a rural-to-urban land use gradient. We used genetic data and Bayesian clustering approaches, which rely on genetic information without assuming predefined populations, to delineate distinctive genetic units along this gradient, and compare genetic diversity between rural and urban areas. The different analytical approaches used partitioned our dataset in slightly different but highly congruent clusters, that included localities which were up to 19 km apart from each other. Genetic breaks occurred at unexpected places while several landscape features reported to act as barriers on gene flow for amphibians did not lead to genetic breaks. Our results emphasize the difficulty to delineate management units in open systems, especially for long-lived species, for which the timespan between the establishment of a barrier and its translation into clear genetic breaks will take longer than in short-lived species.

International audience; Studying the factors determining the sizes of home ranges, based on body mass, feeding style, and sociality level, is a long-standing goal at the intersection of ecology and evolution. Yet, how species-specific life history traits interact with different components of the landscape to shape differences in individual home ranges at within-population level has received much less attention. Here, we review the empirical literature on ungulates to map our knowledge of the relative effects of the key environmental drivers (resource availability, landscape heterogeneity, lethal and non-lethal risks) on the sizes of individual home ranges within a population and assess whether species' characteristics (body mass, diet, and social structure), account for observed variation in the responses of the sizes of individual home ranges to local environmental drivers. Estimating the sizes of home ranges and measuring environmental variables raise a number of methodological issues, which complicate the comparison of empirical studies. Still, from an ecological point of view, we showed that (1) a majority of papers (75%) supported the habitat productivity hypothesis, (2) the support for the influence of landscape heterogeneity was less pervasive across studies, (3) the response of cattle-type to variation in food availability was stronger than the response of moose-type, and (4) species-specific body mass or sociality level had no detectable effect on the level of support to the biological hypotheses. To our surprise, our systematic review revealed a dearth of studies focusing on the ecological drivers of the variation in the sizes of individual home ranges (only about 1% of articles that dealt with home ranges), especially in the later decade where more focus has been devoted to movement. We encourage researchers to continue providing such results with sufficient sample sizes and robust methodologies, as we still need to fully understand the link between environmental drivers and individual space use while accounting for life-history constraints.

Collapsing lemming cycles have been observed across the Arctic, presumably due to global warming creating less favorable winter conditions. The quality of wintering habitats, such as depth of snow cover, plays a key role in sustaining population dynamics of arctic lemmings. However, few studies so far investigated habitat use during the arctic winter. Here, we used a unique long-term time series to test whether lemmings are associated with topographical and vegetational habitat features for their winter refugi. We examined yearly numbers and distribution of 22,769 winter nests of the collared lemming Dicrostonyx groenlandicus from an ongoing long-term research on Traill Island, Northeast Greenland, collected between 1989 and 2019, and correlated this information with data on dominant vegetation types, elevation and slope. We specifically asked if lemming nests were more frequent at sites with preferred food plants such as Dryas octopetala x integrifolia and at sites with increased snow cover. We found that the number of lemming nests was highest in areas with a high proportion of Dryas heath, but also correlated with other vegetation types which suggest some flexibility in resource use of wintering lemmings. Conversely, they showed a distinct preference for sloped terrain, probably as it enhances the formation of deep snow drifts which increases the insulative characteristics of the snowpack and protection from predators. With global warming, prime lemming winter habitats may become scarce through alteration of snow physical properties, potentially resulting in negative consequence for the whole community of terrestrial vertebrates.

International audience; Understanding the consequences of global change for animal movement is a major issue for conservation and management. In particular, habitat fragmentation generates increased densities of linear landscape features that can impede movements. While the influence of these features on animal movements has been intensively investigated, they may also play a key role at broader spatial scales (e.g. the home range scale) as resources, cover from predators/humans, corridors/barriers or landmarks. How space use respond to varying densities of linear features has been mostly overlooked in large herbivores, in contrast to studies done on predators. Focusing on large herbivores should provide additional insights to understand how animals solve the trade-off between energy acquisition and mortality risk. Here, we investigated the role of anthropogenic (roads and tracks) and natural (ridges, valley bottoms and forest edges) linear features on home range features in five large herbivores. We analysed an extensive GPS monitoring database of 710 individuals across nine populations, ranging from mountain areas mostly divided by natural features to lowlands that were highly fragmented by anthropogenic features. Nearly all of the linear features studied were found at the home range periphery, suggesting that large herbivores primarily use them as landmarks to delimit their home range. In contrast, for mountain species, ridges often occurred in the core range, probably related to their functional role in terms of resources and refuge. When the density of linear features was high, they no longer occurred predominantly at the home range periphery, but instead were found across much of the home range. We suggest that, in highly fragmented landscapes, large herbivores are constrained by the costs of memorising the spatial location of key features, and by the requirement for a minimum area to satisfy their vital needs. These patterns were mostly consistent in both males and females and across species, suggesting that linear features have a preponderant influence on how large herbivores perceive and use the landscape.

Many rodents, including most populations of arctic lemmings (genus Dicrostonyx and Lemmus), have cyclic population dynamics. Among the numerous hypotheses which have been proposed and tested to explain this typical characteristic of some terrestrial vertebrate communities, trophic interactions have often been presented as the most likely drivers of these periodic fluctuations. The possible role of parasites has, however, only seldom been assessed. In this study, we genetically measured the prevalence of two endoparasite taxa, eimerians and cestodes, in 372 faecal samples from collared lemmings, over a five year period and across three distant sites in Northeast Greenland. Prevalence of cestodes was low (2.7% over all sites and years) and this taxon was only found at one site (although in 4 out of 5 years) in adult hosts. By contrast, we found high prevalence for eimerians (77.7% over all sites and years), which occurred at all sites, in every year, for both age classes (at the Hochstetter Forland site where both adult and juvenile faeces were collected) and regardless of reproductive and social status inferred from the characteristics of the lemming nests where the samples had been collected. Prevalence of eimerians significantly varied among years (not among sites) and was higher for juvenile than for adult lemmings at the Hochstetter Forland site. However, higher prevalence of eimerians (Pt) was only associated with lower lemming density (Nt) at one of the three sites and we found no delayed density dependence between Nt and Pt+1 to support the parasite hypothesis. 10 pages; International audience; Birds exhibit a wide diversity of breeding strategies. During incubation or chick-rearing, parental care can be either uniparental, by either the male or the female, or biparental. Understanding the selective pressures that drive these different strategies represents an exciting challenge for ecologists. In this context, assigning the type of parental care at the nest (e.g. biparental or uniparental incubation strategy) is often a prerequisite to answering questions in evolutionary ecology. The aim of this study was to produce a standardized method unequivocally to assign an incubation strategy to any Sanderling Calidris alba nest found in the field by monitoring nest temperature profiles. Using drops of >3 °C in nest temperature (recorded with thermistors) to distinguish incubation and recess periods, we showed that the number of recesses and the total duration of these recesses from 09:00 to 17:00 h UTC allowed us reliably (99.1% after 24 h and 100% when monitoring the nest for at least 4 days) to assign the incubation strategy at the nest for 21 breeding adults (14 nests). Monitoring nest temperature for at least 24 h is an effective method to assign an incubation strategy without having to re-visit nests, thereby saving time in the field and minimizing both disturbance and related increase in predation risk of clutches. Given the advantages of our method, we suggest that it should be used more widely in studies that aim to document incubation strategies and patterns in regions where ambient temperatures are at least 3 °C below the median nest temperature.

Global climate change induces species range shifts and population expansion to higher latitudes in response to rising temperatures. One consequence of climate-induced range shifts is an increased sympatry between related but previously isolated species, potentially resulting in interspecific interactions and hybridization. The Arctic is more rapidly affected by climate warming than any region on Earth and resident species may be prone to interspecific hybridization due to the immigration of new colonizing species. The red fox Vulpes vulpes expanded its range into the Arctic during the twentieth century and is now in sympatry with the native Arctic fox Vulpes lagopus in many places. In this context, an Arctic-like fox displaying an unusual reddish winter coat was observed in 2013 in Nunavut, Canada, a phenotype unknown by Inuit people to date. In this study, we assessed the biological origin of this specimen with a multigenic approach using markers located on mitochondrial DNA, sex (X and Y) chromosomes, and autosomes (microsatellites and the melanocortin 1 receptor (MC1R) gene; a gene involved in the color polymorphism in canids). Our comparative analyses with genetic material from Arctic and red foxes displaying “classic” phenotypes (N = 14 and 16, respectively) suggested a pure Arctic fox origin of the specimen. Specifically, this fox yielded mtDNA, X-linked, Y-linked, and MC1R alleles specific to Arctic fox. Bayesian genetic assignment based on 16 microsatellite loci assigned it to Arctic fox with high confidence (q = 99.7%). Thus, a recent hybrid origin for this specimen is excluded. This alternative winter coat color polymorphism in Arctic fox requires further analyses to determine its underlying genetic mechanism.

International audience; Identifying inbreeding depression early in small and declining populations is essential for management and conservation decisions. Correlations between heterozygosity and fitness (HFCs) provide a way to identify inbreeding depression without prior knowledge of kinship among individuals. In Northern Quebec and Labrador, the size of two herds of migratory caribou (Riviere-George, RG and Riviere-aux-Feuilles, RAF) has declined by one to two orders of magnitude in the last three decades. This raises the question of a possible increase in inbreeding depression originating from, and possibly contributing to, the demographic decline in those populations. Here, we tested for the association of genomic inbreeding indices (estimated with 22,073 SNPs) with body mass and survival in 400 caribou sampled in RG and RAF herds between 1996 and 2016. We found no association of individual heterozygosity or inbreeding coefficient with body mass or annual survival. Furthermore, those genomic inbreeding indices remained stable over the period monitored. These results suggest that the rapid and intense demographic decline of the herds did not cause inbreeding depression in those populations. Although we found no evidence for HFCs, if demographic decline continues, it is possible that such inbreeding depression would be triggered.

Aim: In this study, we conduct a quantitative meta-analysis to investigate broad patterns of genetic variation throughout large geographic regions in order to elucidate concordant geographical patterns across species and identify common historical processes to better inform the ‘cryptic refugia’ vs. the traditional ‘southern refugia’ hypothesis debate. Location: Europe Time period: Late Pleistocene to present day. Major taxa studied: small mammals (Rodentia, Eulipotyphla) Methods: A meta-analysis was performed on large scale patterns of genetic diversity for 19 species from 59 papers. For each species, haplotype and nucleotide diversity were calculated using the mitochondrial D-loop and compared to the species range. Results: No consistent patterns were observed between mtDNA diversity indices (nucleotide and haplotype diversity) and any of the indicators of distribution examined (latitude and longitude (max, min, centre, range)). The patterns of genetic diversity observed in all the 19 species studied appear to be species-specific. Main conclusion: In contrast to the traditional southern refugial hypotheses, we found no evidence for a consistent south-north post-glacial expansion. Instead individual species appear to respond to climate oscillations in niche-specific ways. This individual nature of each species’ phylogeographical history indicates a complex web of postglacial recolonisation dynamics across Europe.

In this study, we measured the effects of temperature (9 °C, 20 °C, and 28 °C), metal contamination (cadmium and nickel) and their interaction on yellow perch (Perca flavescens) using liver enzymatic and transcriptomic endpoints and biometric indices. Kidney metal concentrations increased with a rise of temperature. The biometric indices analysed (Fulton condition factor, pyloric caeca, hepatosomatic and gonadosomatic indices) generally decreased with an increase of temperature but not with metal contamination. At the enzymatic level, the activity of superoxide dismutase (SOD), involved in antioxidant response, was affected by both temperature and metal contamination, whereas the activity of glucose-6-phosphate dehydrogenase (G6PDH), involved in energy accumulation but also in antioxidant response, was only affected by metal exposure. The response of perch to the stressors at the transcriptional level differed from the metabolic response. In particular, the transcription level of the cco and g6pdh genes sharply decreased with increasing temperature, while the activities of the corresponding enzymes remained stable. The normal response of the transcription level of the apoptotic gene (diablo) to heat stress was also altered in metal-contaminated fish. The combination of metal and temperature stresses also modified the response of antioxidant metabolism induced by these stressors individually. This study contributes to a better understanding of the influences of natural stressors like temperature on biomarkers commonly used in ecotoxicological studies and will facilitate their interpretation in the context of multiple stressors characteristic of field situations.

Next-generation sequencing technologies have opened a new era of research in genomics. Among these, restriction enzyme-based techniques such as restriction-site associated DNA sequencing (RADseq) or double-digest RAD-sequencing (ddRADseq) are now widely used in many population genomics fields. From DNA sampling to SNP calling, both wet and dry protocols have been discussed in the literature to identify key parameters for an optimal loci reconstruction.The impact of these parameters on downstream analyses and biological results drawn from RADseq or ddRADseq data has however not been fully explored yet. In this study, we tackled this issue by investigating the effects of ddRADseq laboratory (i.e. wet protocol) and bioinformatics (i.e. dry protocol) settings on loci reconstruction and inferred biological signal at two evolutionary scale using two systems: a complex of butterfly species (Coenonympha sp.) and populations of Common beech (Fagus sylvatica).Results suggest an impact of wet protocol parameters (DNA quantity, number of PCR cycles during library preparation) on the number of recovered reads and SNPs, the number of unique alleles and individual heterozygosity. We also found that bioinformatic settings (i.e. clustering and minimum coverage thresholds) impact loci reconstruction (e.g. number of loci, mean coverage) and SNP calling (e.g. number of SNPs, heterozygosity). We however do not detect an impact of parameter settings on three types of analysis performed with ddRADseq data: measure of genetic differentiation, estimation of individual admixture, and demographic inferences. In addition, our work demonstrates the high reproducibility and low rate of genotyping inconsistencies of the ddRADseq protocol.Thus, our study highlights the impact of wet parameters on ddRADseq protocol with strong consequences on experimental success and biological conclusions. Dry parameters affects loci reconstruction and descriptive statistics but not biological conclusion for the two studied systems. Overall, this study illustrates, with others, the relevance of ddRADseq for population and evolutionary genomics at the inter- or intraspecific scales.

International audience; Background: Gene duplication has led to a most remarkable adaptation involved in vertebrates' host-pathogen arms-race, the major histocompatibility complex (MHC). However, MHC duplication history is as yet poorly understood in non-mammalian vertebrates, including birds. Results: Here, we provide evidence for the evolution of two ancient avian MHC class IIB (MHCIIB) lineages by a duplication event prior to the radiation of all extant birds >100 million years ago, and document the role of concerted evolution in eroding the footprints of the avian MHCIIB duplication history.Results: Here, we provide evidence for the evolution of two ancient avian MHC class IIB (MHCIIB) lineages by a duplication event prior to the radiation of all extant birds >100 million years ago, and document the role of concerted evolution in eroding the footprints of the avian MHCIIB duplication history.Conclusions: Our results suggest that eroded footprints of gene duplication histories may mimic birth-death evolution and that in the avian MHC the presence of the two lineages may have been masked by elevated rates of concerted evolution in several taxa. Through the presence of a range of intermediate evolutionary stages along the homogenizing process of concerted evolution, the avian MHCIIB provides a remarkable illustration of the erosion of multigene family duplication history.

Climate-driven range fluctuations during the Pleistocene have continuously reshaped species distribution leading to populations of contrasting genetic diversity. Contemporary climate change is similarly influencing species distribution and population structure, with important consequences for patterns of genetic diversity and species' evolutionary potential. Yet few studies assess the impacts of global climatic changes on intraspecific genetic variation. Here, combining analyses of molecular data with time series of predicted species distributions and a model of diffusion through time over the past 21 kyr, we unravel caribou response to past and future climate changes across its entire Holarctic distribution. We found that genetic diversity is geographically structured with two main caribou lineages, one originating from and confined to Northeastern America, the other originating from Euro-Beringia but also currently distributed in western North America. Regions that remained climatically stable over the past 21 kyr maintained a high genetic diversity and are also predicted to experience higher climatic stability under future climate change scenarios. International audience; Sex identification of birds is relevant to studies of evolutionary biology and ecology and is often a central issue for the management and conservation of populations. The Ivory Gull Pagophila eburnea (Phipps, 1774) is a rare high-Arctic species whose main habitat is sea ice throughout the year. This species is currently listed Near Threatened by the IUCN, because populations have drastically declined in part of the species distribution in the recent past. Here we tested molecular sexing methods with different types of samples. Molecular sexing appeared to be very efficient with DNA extracted from muscle, blood, and buccal swabs, both for adults and young chicks. We also performed morphological analyses to characterize sexual size dimorphism in Ivory Gulls sampled in three distinct regions: Greenland, Svalbard, and Russia. Males were larger than females for all morphometric measurements, with little overlap between sexes. Discriminant analysis based on six morphometric variables correctly classified ~95 % of the individuals, even when using two variables only, i.e., gonys height and skull length. Therefore, both molecular and biometric methods are useful for sexing Ivory Gulls. Interestingly, our results indicate a male-biased sex ratio across all Ivory Gull populations studied, including two samples of offspring (67.8 % males).

Global warming threatens to reduce population connectivity for terrestrial wildlife through significant and rapid changes to sea ice. Using genetic fingerprinting, we contrasted extant connectivity in island-dwelling Peary caribou in northern Canada with continental-migratory caribou. We next examined if sea-ice contractions in the last decades modulated population connectivity and explored the possible impact of future climate change on long-term connectivity among island caribou. We found a strong correlation between genetic and geodesic distances for both continental and Peary caribou, even after accounting for the possible effect of sea surface. Sea ice has thus been an effective corridor for Peary caribou, promoting inter-island connectivity and population mixing. Using a time series of remote sensing sea-ice data, we show that landscape resistance in the Canadian Arctic Archipelago has increased by approximately 15% since 1979 and may further increase by 20–77% by 2086 under a high-emission scenario (RCP8.5). Under the persistent increase in greenhouse gas concentrations, reduced connectivity may isolate island-dwelling caribou with potentially significant consequences for population viability.

International audience; Species may cope with rapid habitat changes by distribution shifts or adaptation to new conditions. A common feature of these responses is that they depend on how the process of dispersal connects populations, both demographically and genetically. We analyzed the genetic structure of a near-threatened high-Arctic seabird, the ivory gull (Pagophila eburnea) in order to infer the connectivity among gull colonies. We analyzed 343 individuals sampled from 16 localities across the circumpolar breeding range of ivory gulls, from northern Russia to the Canadian Arctic. To explore the roles of natal and breeding dispersal, we developed a population genetic model to relate dispersal behavior to the observed genetic structure of worldwide ivory gull populations. Our key finding is the striking genetic homogeneity of ivory gulls across their entire distribution range. The lack of population genetic structure found among colonies, in tandem with independent evidence of movement among colonies, suggests that ongoing effective dispersal is occurring across the Arctic Region. Our results contradict the dispersal patterns generally observed in seabirds where species movement capabilities are often not indicative of dispersal patterns. Model predictions show how natal and breeding dispersal may combine to shape the genetic homogeneity among ivory gull colonies separated by up to 2800 km. Although field data will be key to determine the role of dispersal for the demography of local colonies and refine the respective impacts of natal versus breeding dispersal, conservation planning needs to consider ivory gulls as a genetically homogeneous, Arctic-wide metapopulation effectively connected through dispersal.

We investigated sex specificities in the evolutionary processes shaping Y chromosome, autosomes, and mitochondrial DNA patterns of genetic structure in the Valais shrew (Sorex antinorii), a mountain dwelling species with a hierarchical distribution. Both hierarchical analyses of variance and isolation-by-distance analyses revealed patterns of population structure that were not consistent across maternal, paternal, and biparentally inherited markers. Differentiation on a Y microsatellite was lower than expected from the comparison with autosomal microsatellites and mtDNA, and it was mostly due to genetic variance among populations within valleys, whereas the opposite was observed on other markers. In addition, there was no pattern of isolation by distance for the Y, whereas there was strong isolation by distance on mtDNA and autosomes. We use a hierarchical island model of coancestry dynamics to discuss the relative roles of the microevolutionary forces that may induce such patterns. We conclude that sex-biased dispersal is the most important driver of the observed genetic structure, but with an intriguing twist: it seems that dispersal is strongly male biased at large spatial scale, whereas it is mildly biased in favor of females at local scale. These results add to recent reports of scale-specific sex-biased dispersal patterns, and emphasize the usefulness of the Y chromosome in conjunction with mtDNA and autosomes to infer sex specificities.

The aim of the present study was to investigate the genetic structure of the Valais shrew (Sorex antinorii) by a combined phylogeographical and landscape genetic approach, and thereby to infer the locations of glacial refugia and establish the influence of geographical barriers. We sequenced part of the mitochondrial cytochrome b (cyt b) gene of 179 individuals of S. antinorii sampled across the entire species' range. Six specimens attributed to S. arunchi were included in the analysis. The phylogeographical pattern was assessed by Bayesian molecular phylogenetic reconstruction, population genetic analyses, and a species distribution modelling (SDM)-based hindcasting approach. We also used landscape genetics (including isolation-by-resistance) to infer the determinants of current intra-specific genetic structure. The phylogeographical analysis revealed shallow divergence among haplotypes and no clear substructure within S. antinorii. The starlike structure of the median-joining network is consistent with population expansion from a single refugium, probably located in the Apennines. Long branches observed on the same network also suggest that another refugium may have existed in the north-eastern part of Italy. This result is consistent with SDM, which also suggests several habitable areas for S. antinorii in the Italian peninsula during the LGM. Therefore S. antinorii appears to have occupied disconnected glacial refugia in the Italian peninsula, supporting previous data for other species showing multiple refugia within southern refugial areas. By coupling genetic analyses and SDM, we were able to infer how past climatic suitability contributed to genetic divergence of populations. The genetic differentiation shown in the present study does not support the specific status of S. arunchi.

Although the dispersal of animals is influenced by a variety of factors, few studies have used a condition-dependent approach to assess it. The mechanisms underlying dispersal are thus poorly known in many species, especially in large mammals. We used 10 microsatellite loci to examine population density effects on sex-specific dispersal behavior in the American black bear, Ursus americanus. We tested whether dispersal increases with population density in both sexes. Fine-scale genetic structure was investigated in each of four sampling areas using Mantel tests and spatial autocorrelation analyses. Our results revealed male-biased dispersal pattern in low-density areas. As population density increased, females appeared to exhibit philopatry at smaller scales. Fine-scale genetic structure for males at higher densities may indicate reduced dispersal distances and delayed dispersal by subadults.

Climate change is taking place more rapidly and severely in the Arctic than anywhere on the globe, exposing Arctic vertebrates to a host of impacts. Changes in the cryosphere dominate the physical changes that already affect these animals, but increasing air temperatures, changes in precipitation, and ocean acidification will also affect Arctic ecosystems in the future. Adaptation via natural selection is problematic in such a rapidly changing environment. Adjustment via phenotypic plasticity is therefore likely to dominate Arctic vertebrate responses in the short term, and many such adjustments have already been documented. Changes in phenology and range will occur for most species but will only partly mitigate climate change impacts, which are particularly difficult to forecast due to the many interactions within and between trophic levels. Even though Arctic species richness is increasing via immigration from the South, many Arctic vertebrates are expected to become increasingly threatened during this century.

Chromosomal rearrangements are proposed to promote genetic differentiation between chromosomally differentiated taxa and therefore promote speciation. Due to their remarkable karyotypic polymorphism, the shrews of the Sorex araneus group were used to investigate the impact of chromosomal rearrangements on gene flow. Five intraspecific chromosomal hybrid zones characterized by different levels of karyotypic complexity were studied using 16 microsatellites markers. We observed low levels of genetic differentiation even in the hybrid zones with the highest karyotypic complexity. No evidence of restricted gene flow between differently rearranged chromosomes was observed. Contrary to what was observed at the interspecific level, the effect of chromosomal rearrangements on gene flow was undetectable within the S. araneus species.

There is great uncertainty about how Ireland attained its current fauna and flora. Long-distance human-mediated colonization from southwestern Europe has been seen as a possible way that Ireland obtained many of its species; however, Britain has (surprisingly) been neglected as a source area for Ireland. The pygmy shrew has long been considered an illustrative model species, such that the uncertainty of the Irish colonization process has been dubbed ‘the pygmy shrew syndrome'. Here, we used new genetic data consisting of 218 cytochrome (cyt) b sequences, 153 control region sequences, 17 Y-intron sequences and 335 microsatellite multilocus genotypes to distinguish between four possible hypotheses for the colonization of the British Isles, formulated in the context of previously published data. Cyt b sequences from western Europe were basal to those found in Ireland, but also to those found in the periphery of Britain and several offshore islands. Although the central cyt b haplotype in Ireland was found in northern Spain, we argue that it most likely occurred in Britain also, from where the pygmy shrew colonized Ireland as a human introduction during the Holocene. Y-intron and microsatellite data are consistent with this hypothesis, and the biological traits and distributional data of pygmy shrews argue against long-distance colonization from Spain. The compact starburst of the Irish cyt b expansion and the low genetic diversity across all markers strongly suggests a recent colonization. This detailed molecular study of the pygmy shrew provides a new perspective on an old colonization question.

We report 22 new polymorphic microsatellites for the Ivory gull (Pagophila eburnea), and we describe how they can be efficiently co-amplified using multiplexed polymerase chain reactions. In addition, we report DNA concentration, amplification success, rates of genotyping errors and the number of genotyping repetitions required to obtain reliable data with three types of noninvasive or nondestructive samples: shed feathers collected in colonies, feathers plucked from living individuals and buccal swabs. In two populations from Greenland (n = 21) and Russia (Severnaya Zemlya Archipelago, n = 21), the number of alleles per locus varied between 2 and 17, and expected heterozygosity per population ranged from 0.18 to 0.92. Twenty of the markers conformed to Hardy‐Weinberg and linkage equilibrium expectations. Most markers were easily amplified and highly reliable when analysed from buccal swabs and plucked feathers, showing that buccal swabbing is a very efficient approach allowing good quality DNA retrieval. Although DNA amplification success using single shed feathers was generally high, the genotypes obtained from this type of samples were prone to error and thus need to be amplified several times. The set of microsatellite markers described here together with multiplex amplification conditions and genotyping error rates will be useful for population genetic studies of the Ivory gull.

Intra-specific colour polymorphism provides a cryptic camouflage from predators in heterogeneous habitats. The orthoptera species, Acrida ungarica (Herbst, 1786) possess two well-distinguished colour morphs: brown and green and displays several disruptive colouration patterns within each morph to improve the crypsis. This study focused on how the features of the background environment relate to the proportion of the two morphs and to the intensity of disruptive colouration patterns in A. ungarica. As the two sexes are very distinct with respect to mass and length, we also distinctively tested the relationship for each sex. In accordance with the background matching hypothesis, we found that, for both sexes, the brown morph was in higher proportion at sites with a brown-dominant environment, and green morphs were in higher proportion in green-dominant environments. Globally, individuals in drier sites and in the drier year also had more intense disruptive colouration patterns, and brown morphs and females were also more striped. Colour patterns differed largely between populations and were significantly correlated with relevant environmental features. Even if A. ungarica is a polymorphic specialist, disruptive colouration still appears to provide strong benefits, particularly in some habitats. Moreover, because females are larger, they are less able to flee, which might explain the difference between sexes.
