Thraustochytrids (phylum: Labyrinthulomycota) are nonphotosynthetic marine protists. Some thraustochytrids have crtIBY, a trifunctional fusion gene encoding a protein capable of β-carotene biosynthesis from geranylgeranyl pyrophosphate. Here we show that crtIBY is essential in, and encodes the sole pathway for, carotenoid biosynthesis in the thraustochytrid Aurantiochytrium limacinum ATCC MYA-1381. We explore the evolutionary origins of CrtIBY and discover that the closest related protein domains are present in a small but diverse group of other heterotrophic protists, including the apusomonad Thecamonas trahens and the dinoflagellates Oxyrrhis marina and Noctiluca scintillans. Each organism within this cluster also contains one or more β-carotene 15-15′ oxygenase genes (blh and rpe65), suggesting that the acquisition of β-carotene biosynthesis genes may have been related to the production of retinal. Our findings support a novel origin of eukaryotic (apo)carotenoid biosynthesis by horizontal gene transfer from Actinobacteria, Bacteroidetes, and/or Archaea. This reveals a remarkable case of parallel evolution of eukaryotic (apo)carotenogenesis in divergent protistan lineages by repeated gene transfers.

Background The process of gene fusion involves the formation of a single chimeric gene from multiple complete or partial gene sequences. Gene fusion is recognized as an important mechanism by which genes and their protein products can evolve new functions. The presence-absence of gene fusions can also be useful characters for inferring evolutionary relationships between organisms. Results Here we show that the nuclear genomes of two unrelated single-celled algae, the cryptophyte Guillardia theta and the chlorarachniophyte Bigelowiella natans, possess an unexpected diversity of genes for ubiquitin fusion proteins, including novel arrangements in which ubiquitin occupies amino-terminal, carboxyl-terminal, and internal positions relative to its fusion partners. We explore the evolution of the ubiquitin multigene family in both genomes, and show that both algae possess a gene encoding an ubiquitin-nickel superoxide dismutase fusion protein (Ubiq-NiSOD) that is widely but patchily distributed across the eukaryotic tree of life – almost exclusively in phototrophs. Conclusion Our results suggest that ubiquitin fusion proteins are more common than currently appreciated; because of its small size, the ubiquitin coding region can go undetected when gene predictions are carried out in an automated fashion. The punctate distribution of the Ubiq-NiSOD fusion across the eukaryotic tree could serve as a beacon for the spread of plastids from eukaryote to eukaryote by secondary and/or tertiary endosymbiosis. Background The marine diatoms Thalassiosira pseudonana and Phaeodactylum tricornutum are valuable model organisms for exploring the evolution, diversity and ecology of this important algal group. Their reference genomes, published in 2004 and 2008, respectively, were the product of traditional Sanger sequencing. In the case of T. pseudonana, optical restriction site mapping was employed to further clarify and contextualize chromosome-level scaffolds. While both genomes are considered highly accurate and reasonably contiguous, they still contain many unresolved regions and unordered/unlinked scaffolds. Results We have used Oxford Nanopore Technologies long-read sequencing to update and validate the quality and contiguity of the T. pseudonana and P. tricornutum genomes. Fine-scale assessment of our long-read derived genome assemblies allowed us to resolve previously uncertain genomic regions, further characterize complex structural variation, and re-evaluate the repetitive DNA content of both genomes. We also identified 1862 previously undescribed genes in T. pseudonana. In P. tricornutum, we used transposable element detection software to identify 33 novel copia-type LTR-RT insertions, indicating ongoing activity and rapid expansion of this superfamily as the organism continues to be maintained in culture. Finally, Bionano optical mapping of P. tricornutum chromosomes was combined with long-read sequence data to explore the potential of long-read sequencing and optical mapping for resolving haplotypes. Conclusion Despite its potential to yield highly contiguous scaffolds, long-read sequencing is not a panacea. Even for relatively small nuclear genomes such as those investigated herein, repetitive DNA sequences cause problems for current genome assembly algorithms. Determining whether a long-read derived genomic assembly is ‘better’ than one produced using traditional sequence data is not straightforward. Our revised reference genomes for P. tricornutum and T. pseudonana nevertheless provide additional insight into the structure and evolution of both genomes, thereby providing a more robust foundation for future diatom research.

Molecular-assisted alpha taxonomy using COI-5P and rbcL-3P was employed to reassess species diversity for the Rhodymeniales (Rhodophyta) in British Columbia. A total of 563 collections from British Columbia were resolved as 16 genetic species groups, whereas 13 were previously reported. Collections attributed to Botryocladia pseudodichotoma from British Columbia were resolved as distinct from collections of that species from California (type locality) and were assigned to Botryocladia hawkesii sp. nov. DNA sequence data also resolved an additional species of Fryeella. Although two species of Gloiocladia were recognized, genetic analyses resolved three: G. fryeana, G. laciniata, and Gloiocladia vigneaultii sp. nov. Data also resolved Gloiocladia media comb. nov. from California. For the genus Rhodymenia, where two species were expected, DNA sequence data resolved four. Both R. californica and R. pacifica were confirmed in British Columbia, whereas some collections field-identified as R. californica were genetically distinct and assigned to the novel species, Rhodymenia bamfieldensis sp. nov. Some collections initially identified as R. pacifica were assigned to the resurrected species R. rhizoides. Anatomical development for the monospecific genus Minium was also reassessed owing to that taxon’s assignment to the Fryeellaceae. Our investigation clarified the number of rhodymenialean species in British Columbia and resolved taxonomic and distributional uncertainties associated with some of these taxa.

Northwestern Pacific specimens of Callophyllis radula, Callophyllis rhynchocarpa, Pterosiphonia bipinnata and Sparlingia pertusa, all with type localities in Far East Russia, were genetically compared to reportedly conspecific populations in the Northeast Pacific. Analyses resolved genetically distinct species with a biogeographical split between the Northwest and Northeast Pacific for C. radula, C. rhynchocarpa and P. bipinnata. Callophyllis variforma sp. nov. was established to accommodate Northeast Pacific plants previously attributed to C. radula; whereas, synonymy of the Northeast Pacific C. flabellulata with the Northwest C. rhynochocarpa was refuted. To accommodate the species in the Northeast Pacific previously attributed to P. bipinnata, the epithet P. robusta was resurrected. A previously published DNA barcode survey of red macroalgae in Australia revealed significant cryptic and overlooked diversity for the genus Rhodymenia with recognition of R. novahollandica, R. prolificans, R. stenoglossa, R. wilsonis and an additional four uncharacterized genetic species groups. Since that study, increased sampling effort in Australia has warranted reassessment and reinvestigation of the number of genetic species groups attributed to Rhodymenia and their respective taxonomic affiliations. Using molecular-assisted alpha taxonomy employing the DNA barcode (COI-5P), the present study resolved 188 Australian specimens in 12 genetic species groups assignable to the genus Rhodymenia. Four of these groups were attributed to the previously recognized species (above), whereas some collections from Lord Howe Island were attributed to the New Zealand species R. novazelandica, expanding its biogeographic range. The following seven genetic groups were inconsistent with existing species of Rhodymenia and established as novel taxa: R. compressa sp. nov., R. contortuplicata sp. nov., R. gladiata sp. nov., R. insularis sp. nov., R. lociperonica sp. nov., R. norfolkensis sp. nov. and R. womersleyi sp. nov. Although morphological and biogeographic features were adequate for distinguishing some species of Rhodymenia from Australia, DNA sequencing in combination with morphology and biogeography provided the most reliable means of identification.

Recently collected material from Coffs Harbour, New South Wales, Australia, was identified as the generitype of Leptofauchea, L. nitophylloides. This facilitated a re-examination of Leptofauchea and its constituent species to assess monophyly. Multigene phylogenetic analysis of COI-5P, LSU and rbcL solidly allied species assigned to Leptofauchea in previous studies with the generitype, establishing for the first time monophyly for this genus. In addition to L. nitophylloides, COI-5P barcode analyses revealed a second Australian species of Leptofauchea from the Cocos (Keeling) Islands, Indian Ocean, described as L. cocosana sp. nov. Further, COI-5P barcode analyses resolved collections assignable to Leptofauchea from South Korea as two genetic species groups. One of these groups was L. leptophylla; whereas, the second genetic species group warranted description of L. munseomica sp. nov. GenBank entries for the two species of Leptofauchea previously reported in the northwest Pacific (L. leptophyll...

Cell-to-cell communication via the Notch pathway is mediated between the membrane-bound Notch receptor and either of its canonical membrane-bound ligands Delta or Serrate. Notch ligands mediate receptor transactivation between cells and also mediate receptor cis-inhibition when Notch and ligand are co-expressed on the same cell. We demonstrate in Drosophila that removal of any of the EGF-like repeats (ELRs) 4, 5 or 6 results in a Serrate molecule capable of transactivating Notch but exhibiting little or no Notch cis-inhibition capacity. These forms of Serrate require Epsin (Liquid facets) to transduce a signal, suggesting that ELR 4-6-deficient ligands still require endocytosis for Notch activation. We also demonstrate that ELRs 4-6 are responsible for the dominant-negative effects of Serrate ligand forms that lack the intracellular domain and are therefore incapable of endocytosis in the ligand-expressing cell. We find that ELRs 4-6 of Serrate are conserved across species but do not appear to be conserved in Delta homologs.

Multigene phylogenetic analyses were directed at resolving the earliest divergences in the red algal subclass Rhodymeniophycidae. The inclusion of key taxa (new to science and/or previously lacking molecular data), additional sequence data (SSU, LSU, EF2, rbcL, COI-5P), and phylogenetic analyses removing the most variable sites (site stripping) have provided resolution for the first time at these deep nodes. The earliest diverging lineage within the subclass was the enigmatic Catenellopsis oligarthra from New Zealand (Catenellopsidaceae), which is here placed in the Catenellopsidales ord. nov. In our analyses Atractophora hypnoides was not allied with the other included Bonnemaisoniales, but resolved as sister to the Peyssonneliales, and is here assigned to Atractophoraceae fam. nov. in the Atractophorales ord. nov. Inclusion of Acrothesaurum gemellifilum gen. et sp. nov. from Tasmania has greatly improved our understanding of the Acrosymphytales, to which we assign three families, the Acrosymphytaceae, Acrothesauraceae fam. nov. and Schimmelmanniaceae fam. nov. Previous molecular assessments of the red algal order Rhodymeniales have confirmed its monophyly and distinguished the six currently recognized families (viz. Champiaceae, Faucheaceae, Fryeellaceae, Hymenocladiaceae, Lomentariaceae, and Rhodymeniaceae); however, relationships among most of these families have remained unresolved possibly as a result of substitution saturation at deeper phylogenetic nodes. The objective of the current study was to improve rhodymenialean systematics by increasing taxonomic representation and using a more robust multigene dataset of mitochondrial (COB, COI/COI-5P), nuclear (LSU, EF2) and plastid markers (psbA, rbcL). Additionally, we aimed to prevent phylogenetic inference problems associated with substitution saturation (particularly at the interfamilial nodes) by removing fast-evolving sites and analyzing a series of progressively more conservative alignments. The Rhodymeniales was resolved as two major lineages: (i) the Fryeellaceae as sister to the Faucheaceae and Lomentariaceae; and (ii) the Rhodymeniaceae allied to the Champiaceae and Hymenocladiaceae. Support at the interfamilial nodes was highest when 20% of variable sites were removed. Inclusion of Binghamiopsis, Chamaebotrys, and Minium, which were absent in previous phylogenetic investigations, established their phylogenetic affinities while assessment of two genera consistently polyphyletic in phylogenetic analyses, Erythrymenia and Lomentaria, resulted in the proposition of the novel genera Perbella and Fushitsunagia. The taxonomic position of Drouetia was reinvestigated with re-examination of holotype material of D. coalescens to clarify tetrasporangial development in this genus. In addition, we added three novel Australian species to Drouetia as a result of ongoing DNA barcoding assessments-D. aggregata sp. nov., D. scutellata sp. nov., and D. viridescens sp. nov.
