BACKGROUND: Movement plays a key role in allowing animal species to adapt to sudden environmental shifts. Anthropogenic climate and land use change have accelerated the frequency of some of these extreme disturbances, including megafire. These megafires dramatically alter ecosystems and challenge the capacity of several species to adjust to a rapidly changing landscape. Ungulates and their movement behaviors play a central role in the ecosystem functions of fire-prone ecosystems around the world. Previous work has shown behavioral plasticity is an important mechanism underlying whether large ungulates are able to adjust to recent changes in their environments effectively. Ungulates may respond to the immediate effects of megafire by adjusting their movement and behavior, but how these responses persist or change over time following disturbance is poorly understood. METHODS: We examined how an ecologically dominant ungulate with strong site fidelity, Columbian black-tailed deer (Odocoileus hemionus columbianus), adjusted its movement and behavior in response to an altered landscape following a megafire. To do so, we collected GPS data from 21 individual female deer over the course of a year to compare changes in home range size over time and used resource selection functions (RSFs) and hidden Markov movement models (HMMs) to assess changes in behavior and habitat selection. RESULTS: We found compelling evidence of adaptive capacity across individual deer in response to megafire. Deer avoided exposed and severely burned areas that lack forage and could be riskier for predation immediately following megafire, but they later altered these behaviors to select areas that burned at higher severities, potentially to take advantage of enhanced forage. CONCLUSIONS: These results suggest that despite their high site fidelity, deer can navigate altered landscapes to track rapid shifts in encounter risk with predators and resource availability. This successful adjustment of movement and behavior following extreme disturbance could help facilitate resilience at broader ecological scales.

Researchers in ecology and evolutionary biology are increasingly dependent on computational code to conduct research. Hence, the use of efficient methods to share, reproduce, and collaborate on code as well as document research is fundamental. GitHub is an online, cloud-based service that can help researchers track, organize, discuss, share, and collaborate on software and other materials related to research production, including data, code for analyses, and protocols. Despite these benefits, the use of GitHub in ecology and evolution is not widespread. To help researchers in ecology and evolution adopt useful features from GitHub to improve their research workflows, we review 12 practical ways to use the platform. We outline features ranging from low to high technical difficulty, including storing code, managing projects, coding collaboratively, conducting peer review, writing a manuscript, and using automated and continuous integration to streamline analyses. Given that members of a research team may have different technical skills and responsibilities, we describe how the optimal use of GitHub features may vary among members of a research collaboration. As more ecologists and evolutionary biologists establish their workflows using GitHub, the field can continue to push the boundaries of collaborative, transparent, and open research.

Accounts of fishing conflicts have been rising globally, particularly between small-scale and industrial vessels. These conflicts involve verbal or physical altercations, and may include destruction of boats, assault, kidnapping, and murder. Current scholarship around industrial/small-scale fishing conflicts theorizes them as a form of resource conflict, where fish scarcity is the dominant contributor to conflict and competition. Alternatively, conflicts may be driven by spatial competition, concentrating where there are increased encounters, unrelated to resource status. Current policies to address these conflicts focus on enforcing the separation of small-scale and industrial vessels; however, this broad spatial separation has yet to be evaluated for deterring conflicts. Here we employ a novel spatial analysis to estimate the locations of industrial/small-scale conflicts at sea in Ghana, West Africa. Using data from narrative reports over the period of 1985 to 2014, we combine qualitative information on depth and shoreline indicators to analyze conflict locations. We find virtually all expected conflict locations (98%) occurred within the zone meant to exclude industrial vessels, and conflicts concentrated primarily around major ports. Our results suggest conflicts are likely more related to spatial patterns of vessel presence than patterns of resource use. These findings suggest a critical need for evidence-based and contextual information on the drivers of fisheries conflicts, rather than continued reliance on assumptions of resource scarcity. They also suggest that nuanced policies that reduce vessel encounter and clarify exclusive spatial rights may be more important in responding to these conflicts than approaches designed to broadly separate fleets or increase fish stocks.

Synthesis research in ecology and environmental science improves understanding, advances theory, identifies research priorities, and supports management strategies by linking data, ideas, and tools. Accelerating environmental challenges increases the need to focus synthesis science on the most pressing questions. To leverage input from the broader research community, we convened a virtual workshop with participants from many countries and disciplines to examine how and where synthesis can address key questions and themes in ecology and environmental science in the coming decade. Seven priority research topics emerged: (1) diversity, equity, inclusion, and justice (DEIJ), (2) human and natural systems, (3) actionable and use-inspired science, (4) scale, (5) generality, (6) complexity and resilience, and (7) predictability. Additionally, two issues regarding the general practice of synthesis emerged: the need for increased participant diversity and inclusive research practices; and increased and improved data flow, access, and skill-building. These topics and practices provide a strategic vision for future synthesis in ecology and environmental science.

The biological sciences community is increasingly recognizing the value of open, reproducible and transparent research practices for science and society at large. Despite this recognition, many researchers fail to share their data and code publicly. This pattern may arise from knowledge barriers about how to archive data and code, concerns about its reuse, and misaligned career incentives. Here, we define, categorize and discuss barriers to data and code sharing that are relevant to many research fields. We explore how real and perceived barriers might be overcome or reframed in the light of the benefits relative to costs. By elucidating these barriers and the contexts in which they arise, we can take steps to mitigate them and align our actions with the goals of open science, both as individual scientists and as a scientific community.

A growing body of literature has documented myriad effects of human activities on animal behaviour, yet the ultimate ecological consequences of these behavioural shifts remain largely uninvestigated. While it is understood that, in the absence of humans, variation in animal behaviour can have cascading effects on species interactions, community structure and ecosystem function, we know little about whether the type or magnitude of human-induced behavioural shifts translate into detectable ecological change. Here we synthesise empirical literature and theory to create a novel framework for examining the range of behaviourally mediated pathways through which human activities may affect different ecosystem functions. We highlight the few empirical studies that show the potential realisation of some of these pathways, but also identify numerous factors that can dampen or prevent ultimate ecosystem consequences. Without a deeper understanding of these pathways, we risk wasting valuable resources on mitigating behavioural effects with little ecological relevance, or conversely mismanaging situations in which behavioural effects do drive ecosystem change. The framework presented here can be used to anticipate the nature and likelihood of ecological outcomes and prioritise management among widespread human-induced behavioural shifts, while also suggesting key priorities for future research linking humans, animal behaviour and ecology.

Carnivore predation on livestock is a complex management and policy challenge, yet it is also intrinsically an ecological interaction between predators and prey. Human-wildlife interactions occur in socioecological systems in which human and environmental processes are closely linked. However, underlying human-wildlife conflict and key to unpacking its complexity are concrete and identifiable ecological mechanisms that lead to predation events. To better understand how ecological theory accords with interactions between wild predators and domestic prey, we developed a framework to describe ecological drivers of predation on livestock. We based this framework on foundational ecological theory and current research on interactions between predators and domestic prey. We used this framework to examine ecological mechanisms (e.g., density-mediated effects, behaviorally mediated effects, and optimal foraging theory) through which specific management interventions operate, and we analyzed the ecological determinants of failure and success of management interventions in 3 case studies: snow leopards (Panthera uncia), wolves (Canis lupus), and cougars (Puma concolor). The varied, context-dependent successes and failures of the management interventions in these case studies demonstrated the utility of using an ecological framework to ground research and management of carnivore-livestock conflict. Mitigation of human-wildlife conflict appears to require an understanding of how fundamental ecological theories work within domestic predator-prey systems.

Conflict between livestock producers and wild predators is a central driver of large predator declines and simultaneously may imperil the lives and livelihoods of livestock producers. There is a growing recognition that livestock–predator conflict is a socio‐ecological problem, but few case studies exist to guide conflict research and management from this point of view. Here we present a case study of coyote‐sheep predation on a California ranch in which we combine methods from the rapidly growing field of predation risk modeling with participatory mapping of perceptions of predation risk. Our findings reveal an important selection bias that may occur when producer perceptions and decisions are excluded from ecological methods of studying conflict. We further demonstrate how producer inputs, participatory mapping, and ecological modeling of conflict can inform one another in understanding patterns, drivers, and management opportunities for livestock–predator conflict. Finally, we make recommendations for improving the interoperability of ecological and social data about predation risk. Collectively our methods offer a socio‐ecological approach that fills important research gaps and offers guidance to future research.

The implementation of intelligent software to identify and classify objects and individuals in visual fields is a technology of growing importance to operatives in many fields, including wildlife conservation and management. To non-experts, the methods can be abstruse and the results mystifying. Here, in the context of applying cutting edge methods to classify wildlife species from camera-trap data, we shed light on the methods themselves and types of features these methods extract to make efficient identifications and reliable classifications. The current state of the art is to employ convolutional neural networks (CNN) encoded within deep-learning algorithms. We outline these methods and present results obtained in training a CNN to classify 20 African wildlife species with an overall accuracy of 87.5% from a dataset containing 111,467 images. We demonstrate the application of a gradient-weighted class-activation-mapping (Grad-CAM) procedure to extract the most salient pixels in the final convolution layer. We show that these pixels highlight features in particular images that in some cases are similar to those used to train humans to identify these species. Further, we used mutual information methods to identify the neurons in the final convolution layer that consistently respond most strongly across a set of images of one particular species. We then interpret the features in the image where the strongest responses occur, and present dataset biases that were revealed by these extracted features. We also used hierarchical clustering of feature vectors (i.e., the state of the final fully-connected layer in the CNN) associated with each image to produce a visual similarity dendrogram of identified species. Finally, we evaluated the relative unfamiliarity of images that were not part of the training set when these images were one of the 20 species known to our CNN in contrast to images of the species that were unknown to our CNN.

Animals experience varying levels of predation risk as they navigate heterogeneous landscapes, and behavioral responses to perceived risk can structure ecosystems. The concept of the landscape of fear has recently become central to describing this spatial variation in risk, perception, and response. We present a framework linking the landscape of fear, defined as spatial variation in prey perception of risk, to the underlying physical landscape and predation risk, and to resulting patterns of prey distribution and antipredator behavior. By disambiguating the mechanisms through which prey perceive risk and incorporate fear into decision making, we can better quantify the nonlinear relationship between risk and response and evaluate the relative importance of the landscape of fear across taxa and ecosystems.

Human disturbance is contributing to widespread, global changes in the distributions and densities of wild animals. These anthropogenic impacts on wildlife arise from multiple bottom-up and top-down pathways, including habitat loss, resource provisioning, climate change, pollution, infrastructure development, hunting and our direct presence. Animal behaviour is an important mechanism linking these disturbances to population outcomes, although these behavioural pathways are often complex and can remain obscured when different aspects of behaviour are studied in isolation from one another. The spatial–social interface provides a lens for understanding how an animal's spatial and social environments interact to determine its spatial and social phenotype (i.e. measurable characteristics of an individual), and how these phenotypes interact and feed back to reshape environments. Here, we review studies of animal behaviour at the spatial–social interface to understand and predict how human disturbance affects animal movement, distribution and intraspecific interactions, with consequences for the conservation of populations and ecosystems. By understanding the spatial–social mechanisms linking human disturbance to conservation outcomes, we can better design management interventions to mitigate undesired consequences of disturbance. Rapid expansion of human activity has driven well-documented shifts in the spatial distribution of wildlife, but the cumulative effect of human disturbance on the temporal dynamics of animals has not been quantified. We examined anthropogenic effects on mammal diel activity patterns, conducting a meta-analysis of 76 studies of 62 species from six continents. Our global study revealed a strong effect of humans on daily patterns of wildlife activity. Animals increased their nocturnality by an average factor of 1.36 in response to human disturbance. This finding was consistent across continents, habitats, taxa, and human activities. As the global human footprint expands, temporal avoidance of humans may facilitate human-wildlife coexistence. However, such responses can result in marked shifts away from natural patterns of activity, with consequences for fitness, population persistence, community interactions, and evolution.

Armed conflict throughout the world's biodiversity hotspots poses a critical threat to conservation efforts. To date, research and policy have focused more on the ultimate outcomes of conflict for wildlife rather than on the ecological, social, and economic processes that create those outcomes. Yet the militarization that accompanies armed conflict, as well as consequent changes in governance, economies, and human settlement, has diverse influences on wildlife populations and habitats. To better understand these complex dynamics, we summarized 144 case studies from around the world and identified 24 distinct pathways linking armed conflict to wildlife outcomes. The most commonly cited pathways reflect changes to institutional and socioeconomic factors, rather than tactical aspects of conflict. Marked differences in the most salient pathways emerge across geographic regions and wildlife taxa. Our review demonstrates that mitigating the negative effects of conflict on biodiversity conservation requires a nuanced understanding of the ways in which conflict affects wildlife populations and communities.

Anthropogenic pressures threaten biodiversity, necessitating conservation actions founded on robust ecological models. However, prevailing models inadequately capture the spatiotemporal variation in environmental pressures faced by species with high mobility or complex life histories, as data are often aggregated across species' life histories or spatial distributions. We highlight the limitations of static models for dynamic species and incorporate life history variation and spatial distributions for species and stressors into a trait-based vulnerability and impact model. We use green sea turtles in the Greater Caribbean Region to demonstrate how vulnerability and anthropogenic impact for a dynamic species change across four life stages. By incorporating life stages into a trait-based vulnerability model, we observed life stage-specific vulnerabilities that were otherwise unnoticed when using an aggregated trait value set. Early life stages were more vulnerable to some stressors, such as inorganic pollution or marine heat waves, and less vulnerable to others, such as bycatch. Incorporating spatial distributions of stressors and life stages revealed impacts differ for each life stage across spatial areas, emphasizing the importance of stage-specific conservation measures. Our approach showcases the importance of incorporating dynamic processes into ecological models and will enable better and more targeted conservation actions for species with complex life histories and high mobility. Human activities catalyse risk avoidance behaviours in wildlife across taxa and systems. However, the broader ecological significance of human‐induced risk perception remains unclear, with a limited understanding of how phenotypic responses scale up to affect population or community dynamics. We present a framework informed by predator–prey ecology to predict the occurrence of non‐consumptive effects (NCE) and trait‐mediated indirect effects (TMIE) of anthropogenic disturbances. We report evidence from a comprehensive review of the different types of human‐induced behavioural and physiological phenotypic changes and their influence on vital rates and population parameters in wildlife. Evidence for human‐induced NCEs and TMIEs is mixed, with half of published studies finding a relationship between human activities, phenotypic change and population outcomes. The net effects of anthropogenic NCEs and TMIEs depend on the mismatch between the phenotypic response and the lethality of human activity. However, strong research biases in taxa, systems, human disturbance types and demographic measures prevent unified inference about the prevalence of population responses to human activities. Coexistence with and conservation of wildlife requires additional research linking human‐induced phenotypic change to population and community outcomes. [ABSTRACT FROM AUTHOR]

Increasingly frequent megafires are dramatically altering landscapes and critical habitats around the world. Across the western United States, megafires have become an almost annual occurrence, but the implication of these fires for the conservation of native wildlife remains relatively unknown. Woodland savannas are among the world's most biodiverse ecosystems and provide important food and structural resources to a variety of wildlife, but they are threatened by megafires. Despite this, the great majority of fire impact studies have only been conducted in coniferous forests. Understanding the resistance and resilience of wildlife assemblages following these extreme perturbations can help inform future management interventions that limit biodiversity loss due to megafire. We assessed the resistance of a woodland savanna mammal community to the short‐term impacts of megafire using camera trap data collected before, during, and after the fire. Specifically, we utilized a 5‐year camera trap data set (2016–2020) from the Hopland Research and Extension Center to examine the impacts of the 2018 Mendocino Complex Fire, California's largest recorded wildfire at the time, on the distributions of eight observed mammal species. We used a multispecies occupancy model to quantify the effects of megafire on species' space use, to assess the impact on species size and diet groups, and to create robust estimates of fire's impacts on species diversity across space and time. Megafire had a negative effect on the detection of certain mammal species, but overall, most species showed high resistance to the disturbance and returned to detection and site use levels comparable to unburned sites by the end of the study period. Following megafire, species richness was higher in burned areas that retained higher canopy cover relative to unburned and burned sites with low canopy cover. Fire management that prevents large‐scale canopy loss is critical to providing refugia for vulnerable species immediately following fire in oak woodlands, and likely other mixed‐forest landscapes.
