Abstract

One of the justifiable criticisms of human genetic studies is the underrepresentation of participants from diverse populations. Lack of inclusion must be addressed at-scale to identify causal disease factors and understand the genetic causes of health disparities. We present genome-wide associations for 2068 traits from 635,969 participants in the Department of Veterans Affairs Million Veteran Program, a longitudinal study of diverse United States Veterans. Systematic analysis revealed 13,672 genomic risk loci; 1608 were only significant after including non-European populations. Fine-mapping identified causal variants at 6318 signals across 613 traits. One-third (n = 2069) were identified in participants from non-European populations. This reveals a broadly similar genetic architecture across populations, highlights genetic insights gained from underrepresented groups, and presents an extensive atlas of genetic associations.

Abstract

Abstract: Over recent decades, our understanding of climate change has accelerated greatly, but unfortunately, observable impacts have increased in tandem. Both mitigation and adaptation have not progressed at the level or scale warranted by our collective knowledge on climate change. More effective approaches to engage people on current and future anthropogenic climate change effects are urgently needed. Here, we show how species whose distributions are shifting in response to climate change, that is, ‘species‐on‐the‐move’, present an opportunity to engage people with climate change by linking to human values, and our deep connections with the places in which we live, in a locally relevant yet globally coherent narrative. Species‐on‐the‐move can impact ecosystem structure and function, food security, human health, livelihoods, culture and even the climate itself through feedback to the climate system, presenting a wide variety of potential pathways for people to understand that climate change affects them personally as individuals. Citizen science focussed on documenting changes in biodiversity is one approach to foster a deeper engagement on climate change. However, other possible avenues, which may offer potential to engage people currently unconnected with nature, include arts, games or collaborations with rural agriculture (e.g. new occurrences of pest species) or fisheries organisations (e.g. shifting stocks) or healthcare providers (e.g. changing distributions of disease vectors). Through the importance we place on the aspects of life impacted by the redistribution of species around us, species‐on‐the‐move offer emotional pathways to connect with people on the complex issue of climate change in profound ways that have the potential to engender interest and action on climate change. Abstract

The Heavy Photon Search experiment (HPS) at the Thomas Jefferson National Accelerator Facility searches for electro-produced dark photons. We report results from the 2016 Engineering Run consisting of 10608/nb of data for both the prompt and displaced vertex searches. A search for a prompt resonance in the $e^+e^-$ invariant mass distribution between 39 and 179 MeV showed no evidence of dark photons above the large QED background, limiting the coupling of {\epsilon}^2 {\geq} 10^-5, in agreement with previous searches. The search for displaced vertices showed no evidence of excess signal over background in the masses between 60 and 150 MeV, but had insufficient luminosity to limit canonical heavy photon production. This is the first displaced vertex search result published by HPS. HPS has taken high-luminosity data runs in 2019 and 2021 that will explore new dark photon phase space., Comment: 28 pages, 46 figures

Abstract

IMPORTANCE:. Ventilator-associated pneumonia (VAP) frequently occurs in patients with cardiac arrest. Diagnosis of VAP after cardiac arrest remains challenging, while the use of current biomarkers such as C-reactive protein (CRP) or procalcitonin (PCT) is debated. OBJECTIVES:. To evaluate biomarkers’ impact in helping VAP diagnosis after cardiac arrest. DESIGN, SETTING, AND PARTICIPANTS:. This is a prospective ancillary study of the randomized, multicenter, double-blind placebo-controlled ANtibiotherapy during Therapeutic HypothermiA to pRevenT Infectious Complications (ANTHARTIC) trial evaluating the impact of antibiotic prophylaxis to prevent VAP in out-of-hospital patients with cardiac arrest secondary to shockable rhythm and treated with therapeutic hypothermia. An adjudication committee blindly evaluated VAP according to predefined clinical, radiologic, and microbiological criteria. All patients with available biomarker(s), sample(s), and consent approval were included. MAIN OUTCOMES AND MEASURES:. The main endpoint was to evaluate the ability of biomarkers to correctly diagnose and predict VAP within 48 hours after sampling. The secondary endpoint was to study the combination of two biomarkers in discriminating VAP. Blood samples were collected at baseline on day 3. Routine and exploratory panel of inflammatory biomarkers measurements were blindly performed. Analyses were adjusted on the randomization group. RESULTS:. Among 161 patients of the ANTHARTIC trial with available biological sample(s), patients with VAP (n = 33) had higher body mass index and Acute Physiology and Chronic Health Evaluation II score, more unwitnessed cardiac arrest, more catecholamines, and experienced more prolonged therapeutic hypothermia duration than patients without VAP (n = 121). In univariate analyses, biomarkers significantly associated with VAP and showing an area under the curve (AUC) greater than 0.70 were CRP (AUC = 0.76), interleukin (IL) 17A and 17C (IL17C) (0.74), macrophage colony-stimulating factor 1 (0.73), PCT (0.72), and vascular endothelial growth factor A (VEGF-A) (0.71). Multivariate analysis combining novel biomarkers revealed several pairs with p value of less than 0.001 and odds ratio greater than 1: VEGF-A + IL12 subunit beta (IL12B), Fms-related tyrosine kinase 3 ligands (Flt3L) + C–C chemokine 20 (CCL20), Flt3L + IL17A, Flt3L + IL6, STAM-binding protein (STAMBP) + CCL20, STAMBP + IL6, CCL20 + 4EBP1, CCL20 + caspase-8 (CASP8), IL6 + 4EBP1, and IL6 + CASP8. Best AUCs were observed for CRP + IL6 (0.79), CRP + CCL20 (0.78), CRP + IL17A, and CRP + IL17C. CONCLUSIONS AND RELEVANCE:. Our exploratory study shows that specific biomarkers, especially CRP combined with IL6, could help to better diagnose or predict early VAP occurrence in cardiac arrest patients.

Abstract

Rationale: A common MUC5B gene polymorphism, rs35705950-T, is associated with idiopathic pulmonary fibrosis (IPF), but its role in severe acute respiratory syndrome coronavirus 2 infection and disease severity is unclear. Objectives: To assess whether rs35705950-T confers differential risk for clinical outcomes associated with coronavirus disease (COVID-19) infection among participants in the Million Veteran Program (MVP). Methods: The MUC5B rs35705950-T allele was directly genotyped among MVP participants; clinical events and comorbidities were extracted from the electronic health records. Associations between the incidence or severity of COVID-19 and rs35705950-T were analyzed within each ancestry group in the MVP followed by transancestry meta-analysis. Replication and joint meta-analysis were conducted using summary statistics from the COVID-19 Host Genetics Initiative (HGI). Sensitivity analyses with adjustment for additional covariates (body mass index, Charlson comorbidity index, smoking, asbestosis, rheumatoid arthritis with interstitial lung disease, and IPF) and associations with post-COVID-19 pneumonia were performed in MVP subjects. Measurements and Main Results: The rs35705950-T allele was associated with fewer COVID-19 hospitalizations in transancestry meta-analyses within the MVP (Ncases = 4,325; Ncontrols = 507,640; OR = 0.89 [0.82-0.97]; P = 6.86 × 10-3) and joint meta-analyses with the HGI (Ncases = 13,320; Ncontrols = 1,508,841; OR, 0.90 [0.86-0.95]; P = 8.99 × 10-5). Abstract

Abstract Over recent decades, our understanding of climate change has accelerated greatly, but unfortunately, observable impacts have increased in tandem. Both mitigation and adaptation have not progressed at the level or scale warranted by our collective knowledge on climate change. More effective approaches to engage people on current and future anthropogenic climate change effects are urgently needed. Here, we show how species whose distributions are shifting in response to climate change, that is, ‘species‐on‐the‐move’, present an opportunity to engage people with climate change by linking to human values, and our deep connections with the places in which we live, in a locally relevant yet globally coherent narrative. Species‐on‐the‐move can impact ecosystem structure and function, food security, human health, livelihoods, culture and even the climate itself through feedback to the climate system, presenting a wide variety of potential pathways for people to understand that climate change affects them personally as individuals. Citizen science focussed on documenting changes in biodiversity is one approach to foster a deeper engagement on climate change. However, other possible avenues, which may offer potential to engage people currently unconnected with nature, include arts, games or collaborations with rural agriculture (e.g. new occurrences of pest species) or fisheries organisations (e.g. shifting stocks) or healthcare providers (e.g. changing distributions of disease vectors). Through the importance we place on the aspects of life impacted by the redistribution of species around us, species‐on‐the‐move offer emotional pathways to connect with people on the complex issue of climate change in profound ways that have the potential to engender interest and action on climate change. Abstract

Abstract Seafood mislabelling and species substitution, compounded by a convoluted seafood supply chain with significant traceability challenges, hinder efforts towards more sustainable, responsible, and ethical fishing and business practices. We conducted the largest evaluation of the quality and accuracy of labels for 672 seafood products sold in Australia, assessing six seafood groups (i.e., hoki, prawns, sharks and rays, snapper, squid and cuttlefish, and tuna) from fishmongers, restaurants, and supermarkets, including domestically caught and imported products. DNA barcoding revealed 11.8% of seafood tested did not match their label with sharks and rays, and snappers, having the highest mislabelling rate. Moreover, only 25.5% of products were labelled at a species-level, while most labels used vague common names or umbrella terms such as ‘flake’ and ‘snapper’. These poor-quality labels had higher rates of mislabelling than species-specific labels and concealed the sale of threatened or overfished taxa, as well as products with lower nutritional quality, reduced economic value, or potential health risks. Our results highlight Australia’s weak seafood labelling regulations and ambiguous non-mandatory naming conventions, which impede consumer choice for accurately represented, sustainable, and responsibly sourced seafood. We recommend strengthening labelling regulations to mitigate seafood mislabelling and substitution, ultimately improving consumer confidence when purchasing seafood.

Abstract

Ultralight axion-like particles (ALPs) are well-motivated dark matter candidates introduced by theories beyond the standard model. However, the constraints on the existence of ALPs through existing laboratory experiments are hindered by their current sensitivities, which are usually weaker than astrophysical limits. Here, we demonstrate a new quantum sensor to search for ALPs in the mass range that spans about two decades from 8.3 feV to 744 feV. Our sensor makes use of hyperpolarized long-lived nuclear spins as a pre-amplifier that effectively enhances coherently oscillating axion-like dark-matter field by a factor of >100. Using spin-based amplifiers, we achieve an ultrahigh magnetic sensitivity of 18 fT/Hz$^{1/2}$, which is significantly better than state-of-the-art nuclear-spin magnetometers. Our experiment constrains the parameter space describing the coupling of ALPs to nucleons over our mass range, at 67.5 feV reaching $2.9\times 10^{-9}~\textrm{GeV}^{-1}$ ($95\%$ confidence level), improving over previous laboratory limits by at least five orders of magnitude. Abstract

Deep neural networks (DNNs) are widely used in pattern-recognition tasks for which a human comprehensible, quantitative description of the data-generating process, e.g., in the form of equations, cannot be achieved. While doing so, DNNs often produce an abstract (entangled and non-interpretable) representation of the data-generating process. This is one of the reasons why DNNs are not extensively used in physics-signal processing: physicists generally require their analyses to yield quantitative information about the studied systems. In this article we use DNNs to disentangle components of oscillating time series, and recover meaningful information. We show that, because DNNs can find useful abstract feature representations, they can be used when prior knowledge about the signal-generating process exists, but is not complete, as it is particularly the case in "new-physics" searches. To this aim, we train our DNN on synthetic oscillating time series to perform two tasks: a regression of the signal latent parameters and signal denoising by an Autoencoder-like architecture. We show that the regression and denoising performance is similar to those of least-square curve fittings (LS-fit) with true latent parameters' initial guesses, in spite of the DNN needing no initial guesses at all. We then explore applications in which we believe our architecture could prove useful for time-series processing in physics, when prior knowledge is incomplete. As an example, we employ DNNs as a tool to inform LS-fits when initial guesses are unknown. We show that the regression can be performed on some latent parameters, while ignoring the existence of others. Because the Autoencoder needs no prior information about the physical model, the remaining unknown latent parameters can still be captured, thus making use of partial prior knowledge, while leaving space for data exploration and discoveries.

Abstract

We report the results of an experimental search for ultralight axion-like dark matter in the mass range 162 neV to 166 neV. The detection scheme of our Cosmic Axion Spin Precession Experiment (CASPEr) is based on a precision measurement of $^{207}$Pb solid-state nuclear magnetic resonance in a polarized ferroelectric crystal. Axion-like dark matter can exert an oscillating torque on $^{207}$Pb nuclear spins via the electric-dipole moment coupling $g_d$, or via the gradient coupling $g_{\text{aNN}}$. We calibrated the detector and characterized the excitation spectrum and relaxation parameters of the nuclear spin ensemble with pulsed magnetic resonance measurements in a 4.4 T magnetic field. We swept the magnetic field near this value and searched for axion-like dark matter with Compton frequency within a 1 MHz band centered at 39.65 MHz. Our measurements place the upper bounds $|g_d|<9.5\times10^{-4}\,\text{GeV}^{-2}$ and $|g_{\text{aNN}}|<2.8\times10^{-1}\,\text{GeV}^{-1}$ (95% confidence level) in this frequency range. The constraint on $g_d$ corresponds to an upper bound of $1.0\times 10^{-21}\,\text{e}\cdot\text{cm}$ on the amplitude of oscillations of the neutron electric dipole moment, and $4.3\times 10^{-6}$ on the amplitude of oscillations of CP-violating $\theta$ parameter of quantum chromodynamics. Our results demonstrate the feasibility of using solid-state nuclear magnetic resonance to search for axion-like dark matter in the nano-electronvolt mass range.

Abstract

Light scalar Dark Matter with scalar couplings to matter is expected within several scenarios to induce variations in the fundamental constants of nature. Such variations can be searched for, among other ways, via atomic spectroscopy. Sensitive atomic observables arise primarily due to possible changes in the fine-structure constant or the electron mass. Most of the searches to date have focused on slow variations of the constants (i.e. modulation frequencies $<$ 1 Hz). In a recent experiment \mbox{[Phys. Rev. Lett. 123, 141102 (2019)]} called WReSL (Weekend Relaxion-Search Laboratory), we reported on a direct search for rapid variations in the radio-frequency band. Such a search is particularly motivated within a class of relaxion Dark Matter models. Abstract

Numerous theories extending beyond the standard model of particle physics predict the existence of bosons that could constitute the dark matter (DM) permeating the universe. In the standard halo model (SHM) of galactic dark matter the velocity distribution of the bosonic DM field defines a characteristic coherence time $\tau_c$. Until recently, laboratory experiments searching for bosonic DM fields have been in the regime where the measurement time $T$ significantly exceeds $\tau_c$, so null results have been interpreted as constraints on the coupling of bosonic DM to standard model particles with a bosonic DM field amplitude $\Phi_0$ fixed by the average local DM density. However, motivated by new theoretical developments, a number of recent searches probe the regime where $T\ll\tau_c$. Here we show that experiments operating in this regime do not sample the full distribution of bosonic DM field amplitudes and therefore it is incorrect to assume a fixed value of $\Phi_0$ when inferring constraints on the coupling strength of bosonic DM to standard model particles. Instead, in order to interpret laboratory measurements (even in the event of a discovery), it is necessary to account for the stochastic nature of such a virialized ultralight field (VULF). Among the prominent candidates for dark matter are bosonic fields with small scalar couplings to the Standard-Model particles. Several techniques are employed to search for such couplings and the current best constraints are derived from tests of gravity or atomic probes. In experiments employing atoms, observables would arise from expected dark-matter-induced oscillations in the fundamental constants of nature. These studies are primarily sensitive to underlying particle masses below $10^{-14}$ eV. We present a method to search for fast oscillations of fundamental constants using atomic spectroscopy in cesium vapor. We demonstrate sensitivity to scalar interactions of dark matter associated with a particle mass in the range $8\cdot10^{-11}$ to $4\cdot 10^{-7}$ eV. In this range our experiment yields constraints on such interactions, which within the framework of an astronomical-size dark matter structure, are comparable with, or better than, those provided by experiments probing deviations from the law of gravity., Comment: 8 pages, 7 figures

Abstract

A windowless hydrogen gas target of nominal thickness $10^{19}$ cm$^{-2}$ is an essential component of the DarkLight experiment, which is designed to utilize the megawatt electron beam at an Energy Recovery Linac (ERL). The design of such a target is challenging because the pressure drops by many orders of magnitude between the central, high-density section of the target and the surrounding beamline, resulting in laminar, transitional, and finally molecular flow regimes. The target system was assembled and operated at Jefferson Lab's Low Energy Recirculator Facility (LERF) in 2016, and subsequently underwent several revisions and calibration tests at MIT Bates in 2017. The system at dynamic equilibrium was simulated in COMSOL to provide a better understanding of its optimal operation at other working points. Ultralight bosons such as axions, axion-like particles or dark photons could make up most of the dark matter. Couplings between such bosons and nuclear spins may enable their direct detection via nuclear magnetic resonance (NMR) spectroscopy: as nuclear spins move through the galactic dark-matter halo, they couple to dark-matter and behave as if they were in an oscillating magnetic field, generating a dark-matter-driven NMR signal. As part of the Cosmic Axion Spin Precession Experiment (CASPEr), an NMR-based dark-matter search, we use ultralow-field NMR to probe the axion-fermion "wind" coupling and dark-photon couplings to nuclear spins. No dark matter signal was detected above background, establishing new experimental bounds for dark-matter bosons with masses ranging from $1.8\times 10^{-16}$ to $7.8\times 10^{-14}$ eV., Comment: 10 pages, 5 figures

Abstract

We report the results of a search for axionlike dark matter using nuclear magnetic resonance (NMR) techniques. This search is part of the multi-faceted Cosmic Axion Spin Precession Experiment (CASPEr) program. In order to distinguish axionlike dark matter from magnetic fields, we employ a comagnetometry scheme measuring ultralow-field NMR signals involving two different nuclei ($^{13}$C and $^{1}$H) in a liquid-state sample of acetonitrile-2-$^{13}$C ($^{13}$CH$_{3}$CN). No axionlike dark matter signal was detected above background. This result constrains the parameter space describing the coupling of the gradient of the axionlike dark matter field to nucleons to be $g_{aNN}<6\times 10^{-5}$ GeV$^{-1}$ (95$\%$ confidence level) for particle masses ranging from $10^{-22}$ eV to $1.3\times10^{-17}$ eV, improving over previous laboratory limits for masses below $10^{-21}$ eV. The result also constrains the coupling of nuclear spins to the gradient of the square of the axionlike dark matter field, improving over astrophysical limits by orders of magnitude over the entire range of particle masses probed.

Abstract

In the past two decades, deeply virtual Compton scattering of electrons has been successfully used to advance our knowledge of the partonic structure of the free proton and investigate correlations between the transverse position and the longitudinal momentum of quarks inside the nucleon. Meanwhile, the structure of bound nucleons in nuclei has been studied in inclusive deep-inelastic lepton scattering experiments off nuclear targets, showing a significant difference in longitudinal momentum distribution of quarks inside the bound nucleon, known as the EMC effect. In this work, we report the first beam spin asymmetry (BSA) measurement of exclusive deeply virtual Compton scattering (DVCS) off a proton bound in $^4$He. The data used here were accumulated using a $6$ GeV longitudinally polarized electron beam incident on a pressurized $^4$He gaseous target placed within the CLAS spectrometer in Hall-B at the Thomas Jefferson National Accelerator Facility. The azimuthal angle ($\phi$) dependence of the BSA was studied in a wide range of virtual photon and scattered proton kinematics. The $Q^2$, $x_B$, and t dependencies of the BSA on the bound proton are compared with those on the free proton. In the whole kinematical region of our measurements, the BSA on the bound proton is smaller by 20\% to 40\%, indicating possible medium modification of its partonic structure.

Abstract

The Heavy Photon Search experiment took its first data in a 2015 engineering run using a 1.056 GeV, 50 nA electron beam provided by CEBAF at the Thomas Jefferson National Accelerator Facility, searching for an electro-produced dark photon. Using 1.7 days (1170 nb$^{-1}$) of data, a search for a resonance in the $e^{+}e^{-}$ invariant mass distribution between 19 and 81 MeV/c$^2$ showed no evidence of dark photon decays above the large QED background, confirming earlier searches and demonstrating the full functionality of the experiment. Upper limits on the square of the coupling of the dark photon to the Standard Model photon are set at the level of 6$\times$10$^{-6}$. Abstract

This paper reports the measurement of polarized and unpolarized cross sections for the ep -> e'p' reaction, which is comprised of Deeply Virtual Compton Scattering (DVCS) and Bethe-Heitler (BH) processes, at an electron beam energy of 5.88 GeV at the Thomas Jefferson National Accelerator Facility using the Large Acceptance Spectrometer CLAS. The unpolarized cross sections and polarized cross section differences have been measured over broad kinematics, 0.10 < x_B < 0.58, 1.0 < Q^2 < 4.8 GeV^2, and 0.09 < -t < 2.00 GeV^2. The results are found to be consistent with previous CLAS data, and these new data are discussed in the framework of the generalized parton distribution approach. Abstract

An overview of our experimental program to search for axion and axion-like-particle (ALP) dark matter using nuclear magnetic resonance (NMR) techniques is presented. An oscillating axion field can exert a time-varying torque on nuclear spins either directly or via generation of an oscillating nuclear electric dipole moment (EDM). Magnetic resonance techniques can be used to detect such an effect. The first-stage experiments explore many decades of ALP parameter space beyond the current astrophysical and laboratory bounds. It is anticipated that future versions of the experiments will be sensitive to the axions associated with quantum chromodynamics (QCD) having masses $\lesssim 10^{-9}~{\rm eV}/c^2$., Comment: 9 pages, 4 figures

Abstract

The tropical Atlantic is home to multiple coupled climate variations covering a wide range of timescales and impacting societally relevant phenomena such as continental rainfall, Atlantic hurricane activity, oceanic biological productivity, and atmospheric circulation in the equatorial Pacific. The tropical Atlantic also connects the southern and northern branches of the Atlantic meridional overturning circulation and receives freshwater input from some of the world's largest rivers. To address these diverse, unique, and interconnected research challenges, a rich network of ocean observations has developed, building on the backbone of the Prediction and Research Moored Array in the Tropical Atlantic (PIRATA). This network has evolved naturally over time and out of necessity in order to address the most important outstanding scientific questions and to improve predictions of tropical Atlantic severe weather and global climate variability and change. The tropical Atlantic observing system is motivated by goals to understand and better predict phenomena such as tropical Atlantic interannual to decadal variability and climate change; multidecadal variability and its links to the meridional overturning circulation; air-sea fluxes of CO2 and their implications for the fate of anthropogenic CO2; the Amazon River plume and its interactions with biogeochemistry, vertical mixing, and hurricanes; the highly productive eastern boundary and equatorial upwelling systems; and oceanic oxygen minimum zones, their impacts on biogeochemical cycles and marine ecosystems, and their feedbacks to climate. Past success of the tropical Atlantic observing system is the result of an international commitment to sustained observations and scientific cooperation, a willingness to evolve with changing research and monitoring needs, and a desire to share data openly with the scientific community and operational centers. The observing system must continue to evolve in order to meet an expanding set of research priorities and operational challenges. This paper discusses the tropical Atlantic observing system, including emerging scientific questions that demand sustained ocean observations, the potential for further integration of the observing system, and the requirements for sustaining and enhancing the tropical Atlantic observing system.
