Abstract

Coral reef science is a fast-growing field propelled by the need to better understand coral health and resilience to devise strategies to slow reef loss resulting from environmental stresses. Key to coral resilience are the symbiotic interactions established within a complex holobiont, i.e. the multipartite assemblages comprising the host coral organism, endosymbiotic dinoflagellates, bacteria, archaea, fungi, and viruses. Tara Pacific is an ambitious project built upon the experience of previous Tara Oceans expeditions, and leveraging state-of-the-art sequencing technologies and analyses to dissect the biodiversity and biocomplexity of the coral holobiont screened across most archipelagos spread throughout the entire Pacific Ocean. Here we detail the Tara Pacific workflow for multi-omics data generation, from sample handling to nucleotide sequence data generation and deposition. This unique multidimensional framework also includes a large amount of concomitant metadata collected side-by-side that provide new assessments of coral reef biodiversity including micro-biodiversity and shape future investigations of coral reef dynamics and their fate in the Anthropocene.

22. The environment drives microbial trait variability in aquatic habitats

Abstract

A prerequisite to improve the predictability of microbial community dynamics is to understand the mechanisms of microbial assembly. To study factors that contribute to microbial community assembly, we examined the temporal dynamics of genes in five aquatic metagenome time-series, originating from marine offshore or coastal sites and one lake. With this trait-based approach we expected to find gene-specific patterns of temporal allele variability that depended on the seasonal metacommunity size of carrier-taxa and the variability of the milieu and the substrates to which the resulting proteins were exposed. In more detail, we hypothesized that a larger seasonal metacommunity size would result in increased temporal variability of functional units (i.e., gene alleles), as shown previously for taxonomic units. We further hypothesized that multicopy genes would feature higher temporal variability than single-copy genes, as gene multiplication can result from high variability in substrate quality and quantity. Finally, we hypothesized that direct exposure of proteins to the extracellular environment would result in increased temporal variability of the respective gene compared to intracellular proteins that are less exposed to environmental fluctuations. The first two hypotheses were confirmed in all data sets, while significant effects of the subcellular location of gene products was only seen in three of the five time-series. The gene with the highest allele variability throughout all data sets was an iron transporter, also representing a target for phage infection. Previous work has emphasized the role of phage–prokaryote interactions as a major driver of microbial diversity. Abstract

Interactions between the ocean and the atmosphere occur at the air-sea interface through the transfer of momentum, heat, gases and particulate matter, and through the impact of the upper-ocean biology on the composition and radiative properties of this boundary layer. The Tara Pacific expedition, launched in May 2016 aboard the schooner Tara, was a 29-month exploration with the dual goals to study the ecology of reef ecosystems along ecological gradients in the Pacific Ocean and to assess inter-island and open ocean surface plankton and neuston community structures. In addition, key atmospheric properties were measured to study links between the two boundary layer properties. A major challenge for the open ocean sampling was the lack of ship-time available for work at “stations”. The time constraint led us to develop new underway sampling approaches to optimize physical, chemical, optical, and genomic methods to capture the entire community structure of the surface layers, from viruses to metazoans in their oceanographic and atmospheric physicochemical context. An international scientific consortium was put together to analyze the samples, generate data, and develop datasets in coherence with the existing Tara Oceans database. Beyond adapting the extensive Tara Oceans sampling protocols for high-resolution underway sampling, the key novelties compared to Tara Oceans’ global assessment of plankton include the measurement of (i) surface plankton and neuston biogeography and functional diversity; (ii) bioactive trace metals distribution at the ocean surface and metal-dependent ecosystem structures; (iii) marine aerosols, including biological entities; (iv) geography, nature and colonization of microplastic; and (v) high-resolution underway assessment of net community production via equilibrator inlet mass spectrometry. Abstract

Coral reefs are the most diverse habitats in the marine realm. Their productivity, structural complexity, and biodiversity critically depend on ecosystem services provided by corals that are threatened because of climate change effects—in particular, ocean warming and acidification. The coral holobiont is composed of the coral animal host, endosymbiotic dinoflagellates, associated viruses, bacteria, and other microeukaryotes. In particular, the mandatory photosymbiosis with microalgae of the family Symbiodiniaceae and its consequences on the evolution, physiology, and stress resilience of the coral holobiont have yet to be fully elucidated. The functioning of the holobiont as a whole is largely unknown, although bacteria and viruses are presumed to play roles in metabolic interactions, immunity, and stress tolerance. In the context of climate change and anthropogenic threats on coral reef ecosystems, the Tara Pacific project aims to provide a baseline of the “-omics” complexity of the coral holobiont and its ecosystem across the Pacific Ocean and for various oceanographically distinct defined areas. Inspired by the previous Tara Oceans expeditions, the Tara Pacific expedition (2016–2018) has applied a pan-ecosystemic approach on coral reefs throughout the Pacific Ocean, drawing an east–west transect from Panama to Papua New Guinea and a south–north transect from Australia to Japan, sampling corals throughout 32 island systems with local replicates. Tara Pacific has developed and applied state-of-the-art technologies in very-high-throughput genetic sequencing and molecular analysis to reveal the entire microbial and chemical diversity as well as functional traits associated with coral holobionts, together with various measures on environmental forcing. This ambitious project aims at revealing a massive amount of novel biodiversity, shedding light on the complex links between genomes, transcriptomes, metabolomes, organisms, and ecosystem functions in coral reefs and providing a reference of the biological state of modern coral reefs in the Anthropocene., This Community Page article presents the Tara Pacific expedition, which aims to shed light on the complex links between genomes, transcriptomes, metabolomes, organisms, and ecosystem functions in coral reefs, and providing a reference of the biological state of modern reef systems.

Abstract

International audience; Crustose coralline red algae (CCA) are important components of marine ecosystems thriving from tropical waters and up to the poles. They fulfill important ecological services including framework building and induction of larval settlement. Like other marine organisms, CCAs have not been spared by the increase in marine disease outbreaks. The white-band syndrome has been recently observed in corallines from the Mediterranean Sea indicating that the disease threat has extended from tropical to temperate waters. Here, we examined the microbiome and the pathobiome of healthy and diseased Neogoniolithon brassica-florida coralline algae in the Mediterranean Sea by combining culture-dependent and-independent approaches. The coralline white-band syndrome was associated with a distinct pathobiome compared to healthy tissues and showed similarities with the white-band syndrome described in the Caribbean Sea. A sequence related to the genus Hoeflea, order Rhizobiales, characterized the white-band disease pathobiome described by amplicon sequencing. No representative of this genus was isolated by culture. We, however, successfully isolated an abundant member of the healthy CCA microbiome, an Alphaproteobateria of the family Rhodobacteraceae. In conclusion, we did not identify a potential causative agent of the disease, but through the complementarity of culture dependent and independent approaches we characterized the healthy microbiome of the coralline and the possible opportunistic bacteria colonizing diseased tissues.

26. Symbiotic associations of the deepest recorded photosynthetic scleractinian coral (172 m depth)

Abstract

The symbiosis between scleractinian corals and photosynthetic algae from the family Symbiodiniaceae underpins the health and productivity of tropical coral reef ecosystems. While this photosymbiotic association has been extensively studied in shallow waters (<30?m depth), we do not know how deeper corals, inhabiting large and vastly underexplored mesophotic coral ecosystems, modulate their symbiotic associations to grow in environments that receive less than 1% of surface irradiance. Here we report on the deepest photosymbiotic scleractinian corals collected to date (172?m depth), and use amplicon sequencing to identify the associated symbiotic communities. The corals, identified as Leptoseris hawaiiensis, were confirmed to host Symbiodiniaceae, predominantly of the genus Cladocopium, a single species of endolithic algae from the genus Ostreobium, and diverse communities of prokaryotes. Our results expand the reported depth range of photosynthetic scleractinian corals (0–172?m depth), and provide new insights on their symbiotic associations at the lower depth extremes of tropical coral reefs.

Abstract

Plastic pollution has been identified as a major threat for coastal marine life and ecosystems. Here, we test if the feeding behaviour and growth rate of the two most common cold-water coral species, Lophelia pertusa and Madrepora oculata , are affected by micro- or macroplastic exposures. Low-density polyethylene microplastics impair prey capture and growth rates of L. pertusa after five months of exposure. Macroplastic films, mimicking plastic bags trapped on deep-sea reefs, had however a limited impact on L. pertusa growth. This was due to an avoidance behaviour illustrated by the formation of skeletal 'caps' that changed the polyp orientation and allowed its access to food supply. On the contrary, M. oculata growth and feeding were not affected by plastic exposure. Such a species-specific response has the potential to induce a severe change in coral community composition and the associated biodiversity in deep-sea environments. Abstract

Background: Over the last decade, several coral genomes have been sequenced allowing a better understanding of these symbiotic organisms threatened by climate change. Scleractinian corals are reef builders and are central to coral reef ecosystems, providing habitat to a great diversity of species. Results: In the frame of the Tara Pacific expedition, we assemble two coral genomes, Porites lobataand Pocilloporacf. effusa,with vastly improved contiguity that allows us to study the functional organization of these genomes. We annotate their gene catalog and report a relatively higher gene number than that found in other public coral genome sequences, 43,000 and 32,000 genes, respectively. This finding is explained by a high number of tandemly duplicated genes, accounting for almost a third of the predicted genes. We show that these duplicated genes originate from multiple and distinct duplication events throughout the coral lineage. They contribute to the amplification of gene families, mostly related to the immune system and disease resistance, which we suggest to be functionally linked to coral host resilience. Conclusions: At large, we show the importance of duplicated genes to inform the biology of reef-building corals and provide novel avenues to understand and screen for differences in stress resilience.

Abstract

The Antarctic and Arctic regions offer a unique opportunity to test factors shaping biogeography of marine microbial communities because these regions are geographically far apart, yet share similar selection pressures. Here, we report a comprehensive comparison of bacterioplankton diversity between polar oceans, using standardized methods for pyrosequencing the V6 region of the small subunit ribosomal (SSU) rRNA gene. Bacterial communities from lower latitude oceans were included, providing a global perspective. A clear difference between Southern and Arctic Ocean surface communities was evident, with 78% of operational taxonomic units (OTUs) unique to the Southern Ocean and 70% unique to the Arctic Ocean. Although polar ocean bacterial communities were more similar to each other than to lower latitude pelagic communities, analyses of depths, seasons, and coastal vs. open waters, the Southern and Arctic Ocean bacterioplankton communities consistently clustered separately fromeach other. Coastal surface Southern and Arctic Ocean communities were more dissimilar from their respective open ocean communities. In contrast, deep ocean communities differed less between poles and lower latitude deep waters and displayed different diversity patterns compared with the surface. In addition, estimated diversity (Chao1) for surface and deep communities did not correlate significantly with latitude or temperature. Our results suggest differences in environmental conditions at the poles and different selection mechanisms controlling surface and deep ocean community structure and diversity. Surface bacterioplankton may be subjected to more short-term, variable conditions, whereas deep communities appear to be structured by longer water-mass residence time and connectivity through ocean circulation.

36. Ecological succession leads to chemosynthesis in mats colonizing wood in sea water

Abstract

Chemosynthetic mats involved in cycling sulfur compounds are often found in hydrothermal vents, cold seeps and whale falls. However, there are only few records of wood fall mats, even though the presence of hydrogen sulfide at the wood surface should create a perfect niche for sulfide-oxidizing bacteria. Here we report the growth of microbial mats on wood incubated under conditions that simulate the Mediterranean deep-sea temperature and darkness. We used amplicon and metagenomic sequencing combined with fluorescence in situhybridization to test whether a microbial succession occurs during mat formation and whether the wood fall mats present chemosynthetic features. We show that the wood surface was first colonized by sulfide-oxidizing bacteria belonging to the Arcobactergenus after only 30 days of immersion. Subsequently, the number of sulfate reducers increased and the dominant Arcobacterphylotype changed. The ecological succession was reflected by a change in the metabolic potential of the community from chemolithoheterotrophs to potential chemolithoautotrophs. Our work provides clear evidence for the chemosynthetic nature of wood fall ecosystems and demonstrates the utility to develop experimental incubation in the laboratory to study deep-sea chemosynthetic mats.

37. Inter‐annual recurrence of archaeal assemblages in the coastal NW Mediterranean Sea (Blanes Bay Microbial Observatory)

Abstract

We report a long‐term (i.e., 4.5 consecutive yr) monitoring of surface marine archaeal assemblages of the coastal Mediterranean Sea using quantitative polymerase chain reaction against specific phylogenetic and functional genes, and, for some specific samples, clone libraries of the 16S ribosomal ribonucleic acid gene. Archaea had a marked seasonal periodicity, with recurrent peaks of abundance in December and January and very low occurrence during summer, parallel to temporal changes in community composition. Group II.b Euryarchaeotasequences were mostly present during winter when water was nutrient‐enriched, and phytoplankton were abundant. Group II.a sequences were, in turn, more abundant during summer when the water column is stratified, and nutrient concentrations and phytoplankton stocks were lower. Group I Crenarchaeotaabundance was highest during winter and significantly correlated with that of archaeal ammonia monooxygenase (amoA) gene copies and nitrite concentrations, suggesting that Group I Crenarchaeotawere ammonia oxidizers. The periodicity of archaeal assemblages matched the strong and predictable seasonality of the surface‐water conditions in the northwestern Mediterranean Sea, and suggests a low degree of functional redundancy between archaeal groups. The distinct seasonal dynamics for Group II.a and II.b Euryarchaeota, and their close association with major ecosystem processes, indicate that they may play an important but as yet largely unknown role in the ocean.

38. Abundance and diversity of picocyanobacteria in High Arctic lakes and fjords

Abstract

A series of meromictic lakes, stratified fjords and freshwater lakes at the northern limit of the Canadian High Arctic (northern coastline of Ellesmere Island, Nunavut) were sampled at different depths to quantify the presence of cyanobacteria and to describe their molecular diversity. The sampled ecosystems spanned a wide span of physico-chemical conditions, with conductivities ranging from freshwater (0.2 mS·cm-1) to seawater (48 mS·cm-1) and temperatures ranging from - 1.91 to 12°C. Fluorescence microscopy cell counts showed that picocyanobacteria occurred in high concentrations (103 to 2.5 × 104 cells·ml-1) in the oxic and suboxic zones of all of these waters. Molecular analysis of the 16S rRNA gene using Denaturating Gradient Gel Electrophoresis (DGGE) and clone libraries of samples from 8 different lakes and fjords revealed a low diversity of picocyanobacteria affiliated to the genus Synechococcus. In total, 132 short sequences from DGGE bands, clones and strains were obtained. Most of the sequences (83 %) clustered in two closely related groups that tend to separate according to saline or freshwater conditions. However, some representatives of each OTU were found in different types of habitat, suggesting some degree of tolerance. These results show that picocyanobacteria are widely distributed under a broad range of physical and chemical conditions in the Arctic environment, and that some genotypes may be specialists that occupy specific habitat types.

39. Population structure of the deep-sea shrimp (Pandalus borealis) in the north-east Atlantic based on allozyme variation

Abstract

In order to elucidate the population structure of the deep-sea shrimp (Pandalus borealis) in the NE Atlantic, 32 subsamples and 3865 individuals were analysed for allozymic variation. They were caught at various locations in the Barents Sea, in waters off Svalbard, Jan Mayen and Iceland, and in fjords along the Norwegian coast. Only three enzymes (malate dehydrogenase, phosphoglucomutase and glucosephosphate isomerase) of the 22 initially tested showed a combination of gel images that could be interpreted with confidence and allozymic variation. The locus coding for malate dehydrogenase was by far the most polymorphic. Samples caught within the Barents Sea and in the Svalbard area showed no significant heterogeneity in allele frequencies, supporting earlier suggestions of only one population of P. borealisin the Barents Sea. Genetic differentiation was found, however, between Norwegian fjords and the Barents Sea, and among fjords.

In anoxic environments, degradation of organic matter (OM) results in strong fractionation of carbon isotopes, with formation of 13C-depleted CH4 . Propionate and acetate are important products of OM fermentation. Propionate is further fermented to acetate. Acetate is a direct precursor of CH4 , the remainder usually being produced from H2 -mediated CO2 reduction. There is a paucity of data for the turnover of acetate and, even more so, propionate. We therefore analyzed the δ13C values of organic carbon, propionate, acetate and the methyl (Me) group of acetate (acetate-Me) during the production of CH4 in anoxic incubations of various flooded and non-flooded soils and various lake sediments. Incubation in the presence of CH3F, which inhibits CH4 production from acetate, allowed exclusion of isotope effects during aceticlastic methanogenesis. Despite the variation inherent in the wide diversity of sample type and origin, the data collectively showed that the δ13C value of acetate was only marginally different (-2 ± 5‰) from that of OM, while propionate was depleted in 13C relative to total acetate (-6 ± 5‰). Acetate-Me was generally depleted in 13C relative to total acetate (-8 ± 5‰). Thus, isotopic enrichment factors during the degradation of OM to total propionate and acetate were much smaller than those during hydrogenotrophic and aceticlastic methanogenesis or the intramolecular difference in δ13C between the carboxyl (CO2H) and Me of acetate, so that the δ13C value of OM may be used as a proxy when data for acetate are not available.
