Colonization of a novel environment by a small group of individuals can lead to rapid evolutionary change, yet evidence of the relative contributions of neutral and selective factors in promoting divergence during the early stages of colonization remain scarce. Here, we use genome-wide SNP data to test the role of neutral and selective forces in driving the divergence of a unique urban population of the Oregon junco (Junco hyemalis oreganus), which became established on the campus of the University of California at San Diego (UCSD) in the early 1980s. Previous studies based on microsatellite loci documented significant genetic differentiation of the urban population as well as divergence in sexual signaling and life-history traits relative to nearby montane populations. However, the geographic origin of the colonization and the factors involved in the onset of the differentiation process remained uncertain. Our genome-wide SNP dataset confirmed the marked genetic differentiation of the UCSD population, and phylogenomic analysis identified the coastal subspecies pinosus from central California as its sister group instead of the neighboring mountain population. Demographic inference based on site frequency spectra recovered a time of separation from pinosus as recent as 20 to 32 generations, and a strong bottleneck at the time of colonization, suggesting a relevant role of founder effects and drift in the genetic differentiation of the UCSD population. However, we also found significant associations between environmental parameters characterizing the urban habitat of UCSD and genome-wide variants linked to functional genes. Some of the identified gene functions, like heavy metal detoxification and high-pitched hearing, have been reported as potentially adaptive in birds inhabiting urban environments. These results suggest that the interplay between founder events and directional selection may result in rapid shifts in both neutral and adaptive loci across the genome

The presence of population-specific phenotypes often reflects local adaptation or barriers to gene flow. The co-occurrence of phenotypic polymorphisms that are restricted within the range of a highly mobile species is more difficult to explain. An example of such polymorphisms is in the common quail Coturnix coturnix, a small migratory bird that moves widely during the breeding season in search of new mating opportunities, following ephemeral habitats,(1,2) and whose females may lay successive clutches at different locations while migrating.(3) In spite of this vagility, previous studies reported a higher frequency of heavier males with darker throat coloration in the southwest of the distribution (I. Jimenez-Blasco et al., 2015, Int. Union Game Biol., conference). We used population genomics and cytogenetics to explore the basis of this polymorphism and discovered a large inversion in the genome of the common quail. This inversion extends 115 Mbp in length and encompasses more than 7,000 genes (about 12% of the genome), producing two very different forms. Birds with the inversion are larger, have darker throat coloration and rounder wings, are inferred to have poorer flight efficiency, and are geographically restricted despite the high mobility of the species. Stable isotope analyses confirmed that birds carrying the inversion have shorter migratory distances or do not migrate. However, we found no evidence of pre- or post-zygotic isolation, indicating the two forms commonly interbreed and that the polymorphism remains locally restricted because of the effect on behavior. This illustrates a genomic mechanism underlying maintenance of geographically structured polymorphisms despite interbreeding with a lineage with high mobility.

The dark-eyed junco (Junco hyemalis) is one of the most common passerines of North America, and has served as a model organism in studies related to ecophysiology, behavior, and evolutionary biology for over a century. It is composed of at least 6 distinct, geographically structured forms of recent evolutionary origin, presenting remarkable variation in phenotypic traits, migratory behavior, and habitat. Here, we report a high-quality genome assembly and annotation of the dark-eyed junco generated using a combination of shotgun libraries and proximity ligation Chicago and Dovetail Hi-C libraries. The final assembly is ~1.03 Gb in size, with 98.3% of the sequence located in 30 full or nearly full chromosome scaffolds, and with a N50/L50 of 71.3 Mb/5 scaffolds. We identified 19,026 functional genes combining gene prediction and similarity approaches, of which 15,967 were associated to GO terms. The genome assembly and the set of annotated genes yielded 95.4% and 96.2% completeness scores, respectively when compared with the BUSCO avian dataset. This new assembly for J. hyemalis provides a valuable resource for genome evolution analysis, and for identifying functional genes involved in adaptive processes and speciation.

[EN] The evolution of host–parasite interactions as host lineages colonize new geographic regions and diversify over evolutionary time is poorly understood. To assess whether haemosporidian parasite diversity has changed during the diversification of an avian host, we surveyed the diversity and prevalence of blood parasite lineages (genera Plasmodium, Haemoproteus, and Leucocytozoon) across the range of the songbird genus Junco, which has diversified recently as it recolonized North America following the last glacial maximum ~18,000 years ago. We report the diversity and prevalence of parasites in junco taxa sampled from Costa Rica to Canada, and examine the influence of local avian species richness in the prevalence and diversity of parasites in junco samples. We screened for parasites in each individual by sequencing a fragment of their cytochrome b gene, identifying the different lineages, and quantifying the prevalence per junco taxon and locality. Of 304 juncos sampled, 178 tested positive for 1 or more parasite genera (58.5% overall prevalence). We found high parasite diversity in genera Haemoproteus and Leucocytozoon and much lower diversity in Plasmodium. Among the 63 parasite lineages detected, 32 of which have not been previously described, we found generalist lineages with widespread but low prevalence in Junco, but also some that appear to have remained specialized on this genus as it diversified across North America over thousands of years. Para determinar si la diversidad de parásitos hemosporidios ha cambiado durante la diversificación de su hospedador aviar, muestreamos la diversidad y prevalencia de linajes de parásitos sanguíneos (géneros Plasmodium, Haemoproteus y Leucocitozoon) a lo largo de la distribución del género paseriforme Junco, el cual se ha diversificado recientemente al recolonizar Norteamérica tras el último máximo glacial ocurrido hace unos 18.000 años. Reportamos la diversidad y prevalencia de parásitos en juncos muestreados desde Costa Rica hasta Canadá, y examinamos la influencia de la riqueza local de especies de aves sobre la prevalencia y diversidad de parásitos en muestras de juncos. Detectamos los parásitos en cada individuo secuenciando un fragmento de su gen Cyt-b, identificando los diferentes linajes, y cuantificando la prevalencia por taxon y por localidad. De los 304 juncos muestreados, 178 dieron positivo para uno o más géneros parásitos (58,5% de prevalencia total). Encontramos alta diversidad parasitaria en los géneros Haemoproteus y Leucocytozoon, y una diversidad mucho menor en Plasmodium. Entre los 63 linajes parasitarios detectados, 32 de los cuales no habían sido descritos previamente, encontramos linajes generalistas con amplia distribución pero baja prevalencia en juncos, pero también algunos que parecen haber permanecido especializados en este género aviar a medida que se diversificaba por Norteamérica a lo largo de miles de años. Nuestros resultados sugieren la existencia de un abanico de estrategias parasitarias, incluyendo desde linajes especializados a generalistas dentro de un mismo género hemosporidio.

Western New Guinea remains one of the last biologically underexplored regions of the world, and much remains to be learned regarding the diversity and evolutionary history of its fauna and flora. During a recent ornithological expedition to the Ku mawa Mountains in West Papua, we encountered an undescribed species of Melanocharis berrypecker (Melanocharitidae) in cloud forest at an elevation of 1200 m asl. Its main characteristics are iridescent blue-black upperparts, satin-white underparts washed lemon yellow, and white outer edges to the external rectrices. Initially thought to represent a close relative of the Mid-mountain Berrypecker Melanocharis longicauda based on elevation and plumage colour traits, a complete phylogenetic analysis of the genus based on full mitogenomes and genome-wide nuclear data revealed that the new species, which we name Satin Berrypecker Melanocharis citreola sp. nov., is in fact sister to the phenotypically dissimilar Streaked Berrypecker Melanocharis striativentris. Phylogenetic relationship s within the family Melanocharitidae, including all presently recognized genera (Toxorhamphus, Oedistoma, Rhamphocharis and Melanocharis), reveal that this family endemic to the island of New Guinea diversified during the main uplift of New Guinea in the Middle and Late Miocene (14.6 Mya), and represents an evolutionary radiation with high disparity in bill morphology and sign alling traits across species. Rhamphocharis berrypeckers fall within the Melanocharis clade despite their larger beaks and should be included in the latter genus. Interspecific genetic distances in Melanocharis are pronounced (average interspecific distance: 8.8% in COI, 12.4% in ND2), suggesting a long history of independent evolution of all lineages corresponding to currently recognized species, including the Satin Berrypecker, which shares a most recent common ancestor with its sister species in the early Pleistocene ( ~ 2.0 Mya).

The relative roles of natural and sexual selection in promoting evolutionary lineage divergence remains controversial and difficult to assess in natural systems. Local adaptation through natural selection is known to play a central role in promoting evolutionary divergence, yet secondary sexual traits can vary widely among species in recent radiations, suggesting that sexual selection may also be important in the early stages of speciation. Here, we compare rates of divergence in ecologically relevant traits (morphology) and sexually selected signalling traits (coloration) relative to neutral structure in genome-wide molecular markers and examine patterns of variation in sexual dichromatism to explore the roles of natural and sexual selection in the diversification of the songbird genus Junco (Aves: Passerellidae). Juncos include divergent lineages in Central America and several dark-eyed junco (J. hyemalis) lineages that diversified recently as the group recolonized North America following the last glacial maximum (ca. 18,000 years ago). We found an accelerated rate of divergence in sexually selected characters relative to ecologically relevant traits. Moreover, sexual dichromatism measurements suggested a positive relationship between the degree of colour divergence and the strength of sexual selection when controlling for neutral genetic distance. We also found a positive correlation between dichromatism and latitude, which coincides with the geographic axis of decreasing lineage age in juncos but also with a steep ecological gradient. Finally, we found significant associations between genome-wide variants linked to functional genes and proxies of both sexual and natural selection. These results suggest that the joint effects of sexual and ecological selection have played a prominent role in the junco radiation.

Despite their potential importance, biological processes such as competitive exclusion (CE) have been largely neglected in phylogeographical studies. Here, we analyse the role of glacial events and CE in the evolutionary history of the lesser white-toothed shrew, Crocidura suaveolens, in Iberia based on cytochrome b sequences. All the Iberian samples grouped together with the rest of western European populations within the previously described clade IV. We identified three distinct evolutionary lineages within this major clade, two of them occurring exclusively in Iberia. Iberian lineage B extends throughout the northwest with a continuous distribution and moderate to high diversity values, whereas Iberian lineage C has a highly patchy distribution and is structured in four sublineages, all having low diversity values. No signs of demographic growth were detected for any of the lineages. The evolutionary history of C. suaveolens in Iberia supports the refugia-within-refugia scenario, but ecological studies in areas of sympatry, molecular and fossil datings, and contrasting patterns in the Italian Peninsula suggest that CE exerted by C. russula since its arrival in Iberia has been the main factor shaping the distribution, phylogeography and population genetics of lineage C.

The colonization of urban environments by animals is often accompanied by earlier breeding and associated changes in seasonal schedules. Accelerated timing of seasonal reproduction in derived urban populations is a potential cause of evolutionary divergence from ancestral populations if differences in physiological processes that regulate reproductive timing become fixed over time. We compared reproductive development in free-living and captive male dark-eyed juncos deriving from a population that recently colonized a city (~35 years) and ceased migrating to that of conspecifics that live in sympatry with the urban population during winter and spring but migrate elsewhere to breed. We predicted that the earlier breeding sedentary urban birds would exhibit accelerated reproductive development in the spring along the hypothalamic-pituitary-gonadal (HPG) axis as compared to migrants. We found that free-living sedentary urban and migrant juncos differed at the level of the pituitary when measured as baseline luteinizing hormone (LH) levels, but not in increased LH when challenged with Gonadotropin-Releasing Hormone (GnRH). Among captives held in a common garden, and at the level of the gonad, we found that sedentary urban birds produced more testosterone in response to GnRH than migrants living in the same common environment, suggesting greater gonadal sensitivity in the derived urban population. Greater gonadal sensitivity could arise from greater upstream activation by LH or FSH or from reduced suppression of gonadal development by the adrenal axis. We compared abundance of gonadal transcripts for LH receptor (LHR), follicle stimulating hormone receptor (FSHR), glucocorticoid receptor (GR), and mineralocorticoid receptor (MR) in the common-garden, predicting either more abundant transcripts for LHR and FSHR or fewer transcripts for GR and MR in the earlier breeding sedentary urban breeders, as compared to the migrants. We found that geographically isolated populations have evolved independently for hundreds of thousands of years despite little differentiation in phenotype, in sharp contrast to phenotypically diverse northern forms, which have diversified within the last few thousand years as a result of the rapid postglacial recolonization of North America. SNP data resolved young northern lineages into reciprocally monophyletic lineages, indicating low rates of gene flow even among closely related parapatric forms, and suggesting a role for strong genetic drift or multifarious selection acting on multiple loci in driving lineage divergence. Juncos represent a compelling example of speciation-in-action, where the combined effects of historical and selective factors have produced one of the fastest cases of speciation known in vertebrates.
