16S rRNS marķiergēna sekvencēšana ir viena no plašāk izmantotākajām un lētākajām mikrobioma taksonomiskā profila rekonstruēšanas metodēm. Taču, īso sekvencēšanas nolasījumu dēļ, visi gēna mainīgie reģioni nevar tikt nolasīti vienlaicīgi, bet tos nolasot atsevišķi zūd katra atsevišķā reģiona sasaiste ar pārējiem molekulas reģioniem kā arī par katru var tikt iegūts atšķirīgs datu apjoms, kas ierobežo kopējo mikrobioma kopas profilēšanas izšķirtspēju. Šajā darbā tiek aplūkota varbūtiskās rekonstrukcijas algoritma pieeja, kura izmanto vairāku 16S rRNS gēna reģionu noleases datus un maksimālās iespējamības varbūtisko algoritmu mikrobioma taksonomiskā profila rekonstrukcijai. Izmantojot Short MUltiple Reads Framework (SMURF) python implementācijas “Q2-SIDLE” 16S rRNS gēna reģionu rekonstrukcijas algoritmu un Latvijas Biomedicīnas pētījumu un studiju centrā pieejamās Atlantijas lašu (Salmo salar) zarnu mikrobioma paraugu 16S rRNS gēna sešu variablo reģionu gēnu sekvences nolasījumus, tika veikta mikrobioma rekonstrukcija un noteikta tajā esošo mikroorganismu taksonomiskā piederība un sadalījums. Iegūtie rezultāti tika salīdzināti ar 16S rRNS divu variablo reģionu mikrobioma rekonstrukcijas rezultātiem, kas iegūts no tiem pašiem mikrobioma datiem. Iegūtie rezultāti apstiprināja hipotēzi, ka vairāku mainīgo reģionu apvienošana samazina efektu, kad atsevišķi reģioni viena mikroorganisma ietvaros tiek nolasīti dažādā daudzumā un ļauj noteikt precīzāku mikroorganismu taksonomisko piederību gan ģints, gan sugas līmenī., Sequencing of the 16S rRNA marker gene is one of the most widely used and inexpensive methods for reconstructing the taxonomic profile of a microbiome. However, due to the short sequencing reads, different variable RNA regions within a single microorganism can’t be read simultaneously, but when RNA regions are read separately there is a loss of a linkage between rest of the gen regions and varying amounts of data is obtained from regions, which are limiting factors that limits the profiling resolution of the total microbiome set. In this work, the probabilistic reconstruction algorithm approach, which uses multiple regions of the 16S rRNA gene and the maximum likelihood probabilistic framework for reconstruction of the microbiome taxonomic profile, is considered. Python implementation “Q2-SIDLE” of 16S rRNA gene region reconstruction algorithm short MUltiple Reads Framework (SMURF) and 16S rRNA gene variable region gene sequences of the Atlantic salmon (Salmo salar) intestinal microbiome samples available at the Latvian Biomedical Research and Study Center was used for microbial reconstruction, taxonomic assignment and to determine distribution of microorganisms. The obtained results were compared with the reconstruction data of two variable regions 16S rRNA from the same samples of Atlantic salmon. The results confirmed the hypothesis that the combination of several variable regions reduces the effect that the regions within a single microorganism are read in different numbers and allows to determine more accurately the taxonomic affiliation of microorganisms at both genus and species level.

Darbā tika veikta ar hemaglutinīna (HA) iezīmi N-galā un zaļo fluorescento proteīnu (GFP) C- galā sajūgtu melanokortīna 2. tipa (MC2R) un 4. tipa (MC4R) sekvenču kodējošu ekspresijas plazmīdu izveide. Jauniegūtajiem receptoriem tika noteikta funkcionālā aktivitāte CHO (Chinese Hamster Ovary cells) šūnās, lai pārliecinātos par to atbilstību izmantošanai receptoru šūnu virsmas ekspresijas mērījumos. Darba mērķis bija izmantot šos receptorus, lai pārbaudītu HA iezīmes un GFP ietekmi uz receptoru CHO virsmas ekspresiju, izmantojot konfokālo lāzerskenējošo mikroskopiju un imunofluorescento testu attiecīgi. Darbā tehnisku sarežģījumu dēļ netika pārbaudīta GFP ietekme, bet novērotā HA ietekme mazina iespēju, ka tāda eksistē. Tika noteikts, ka HA iezīme statistiski būtiski paaugstina MC2R šūnas virsmas ekspresiju, kamēr MC4R ekspresiju tā neietekmē. HA iezīmes ietekme uz MC2R virsmas ekspresiju pārsniedz tā palīgproteīna MRAP ietekme. Hemaglutinīna iezīmes ieviešana rada artifaktu, jo abnormāli paaugstina MC2R daudzumu membrānā, šajā gadījumā to nevar izmantot, lai raksturotu šo parametru kā normālos apstākļos esošu. Metodes receptoru daudzuma mērīšanai ar peptīdu iezīmes ieviešanu nepieciešams validēt ar citām metodēm., During this study construction of expression plasmids containing sequences of the N-terminal hemaglutinin (HA) tagged melanocortin type 2 (MC2R) and type 4 (MC4R) receptors with fused green fluorescent protein (GFP) in the C-terminus was performed.The functional activity of these receptors was tested in CHO (Chinese Hamster Ovary) cells and confirmed. Goal of this thesis was to use these receptors to measure the effects of the HA tagand the GFP on receptor membrane turnover by carrying out enzyme-linked imunosorbent assay and confocal laser scanning microscopy imaging accordingly. Due to technical complications the effects of GFP was not determined, but observed effect of the HA tag diminishes the possibilty of it. Statistically signigicant effect of HA tag was measured as it increased the MC2R surface expression, while it did not affect membrane turnover of MC4R. The stimulatory effect of the N-terminal HA tag exceeded the one of elevating the membrane turnover of MC2R associated protein (MRAP) in CHO cells. Tagging N-terminus with the HA peptide creates an artifact, because it abnormaly increases the membrane turnover of the MC2R, in this system it can not be used to characterise this parameter as in normal conditions.Methods for measuring membrane turnover using epitope tags should be validated with different techniques.

Darba ietvaros tika izveidots pPIC9K- MC2R-T4L ekspresijas konstrukts, kas tika ekspresēts P.Pastoris sistēmā. Western blot analīze uzrādīja nepieciešamās molekulmasas zonu. MC2R-T4L izdevās attīrīt uz His- un Ha-tag afinitātes kolonnām. Lai noteiktu funkcionāla MC2R struktūru, to nepiecieciešams ekspresēt kompleksā ar MRAP, tādēļ tika izveidoti vairāki MC2-MRAP konstrukti, ko tālāk izmantot proteīna ekspresijai P. Pastoris šūnās. To aktivitāte tika pārbaudīta zīdītāju šūnu līnijās nosakot cAMP daudzuma izmaiņas pēc stimulācijas ar ACTH (1-24). Iegūtie rezultāti bija nestabili, tādēļ tālākajos pētījumos tiks veikta radioaktīvā ACTH saistīšanas mērījumus. Darbs tika veikts no 2013.gada jūnija līdz 2015. gada jūnijam Latvijas Biomedicīnas pētījumu un studiju centrā., During the course of the work pPIC9K- MC2R-T4L construct was created and used for protein production in yeast P.Pastoris expression system. Western blot analysis displayed presence of protein band with according molecular weight. Protein was purified using His- and Ha-tag affinity columns. MC2R can be activated only when coexpressed with MRAP. For this reason we created several MC2-MRAP constructs, which shall be further used for protein expression in P.Pastoris. Activity of the complex was evaluated in mammalian cell lines, by estimation of cAMP response upon stimulation with ACTH(1-24). Acquired results were not reproducible, thus it was decided to conduct radioactive ACTH binding measurements. Work was carried out from June 2013 to June 2015 in Latvian Biomedical Research and Study Centre.

Tuberkuloze ir plaušu infekcijas slimība, kuru izraisa baktērija Mycobacterium tuberculosis. Starp dažādiem Mycobacterium tuberculosis celmiem novērota atšķirīga ietekme uz infekcijas norises gaitu. Pilna genoma sekvencēšana ir īpaši piemērota metode šīs baktērijas ģenētiskās piederības analīzei. Pētījumā tika analizēta ģenētiskā piederība septiņiem Latvijā sastopamiem Mycobacterium tuberculosis izolātiem, pamatojoties uz viena nukleotīda variācijām un insercijas sekvences IS6110 integrācijas pozīcijām genomā. Dati tika iegūti, izmantojot Ion Torrent nākamās paaudzes sekvencēšanas tehnoloģijas. Datu analīze tika veikta ar datorprogrammu GATK, Samtools, snpEff, VarScan, BRAT, Trimmomatic, FastTree, Mega 5.0 un programmēšanas valodu Perl, Python un C palīdzību. Visiem septiņiem izolātiem tika noteikta ģenētiskā piederība pie LAM saimes LAM-RUS ģenētiskās apakšgrupas. Iegūtos rezultātus iespējams pielietot jaunu Mycobacterium tuberculosis celmu genotipēšanas algoritmu izstrādē. It is observed that there is diverse impact on course of infection caused by various strains of Mycobacterium tuberculosis. Whole genome sequencing is particularly powerful technique for analysis of Mycobacterium tuberculosis genetic diversity. In this study the genetic relevance of seven Mycobacterium tuberculosis isolates from Latvia was analyzed based on single nucleotide variations and on integration positions of insertion sequence IS6110 in the genome. Data were obtained with Ion Torrent next-generation sequencing technology. Data analysis was performed with GATK, Samtools, snpEff, VarScan, BRAT, Trimmomatic, FastTree, Mega 5.0 and programming languages Perl, Python, C. It was determined that all seven isolates belong to LAM family LAM-RUS genetic subgroup. It is possible to apply these results in development of new Mycobacterium tuberculosis strain genotyping algorithms. Melanokortīnu receptora palīgproteīns (MRAP) ir nepieciešams, lai veidotos funkcionāls MC2R, taču tā ietekme uz pārējo melanokortīnu receptoru (MCR) spēju saistīt dažādus melanokortīnus vēl nav pilnībā izpētīta. Šī darba mērķis ir noteikt MRAPβ koekspresijas ietekmi uz MCR funkcionālo aktivitāti, stimulējot tos ar ACTH un α-MSH. Lai to sasniegtu tika veikta visu MCR ekspresija ar un bez MRAPβ cilvēka HEK293 šūnu līnijā, kam sekoja šūnu saražotā cAMP daudzuma izmaiņu noteikšana pēc to stimulācijas ar α-MSH un ACTH (1-24). Rezultāti pierāda, ka koekspressija ar MRAPβ palielina MCR funkcionālo atbildi pēc stimulācijas ar ACTH, savukārt pazemina - pēc stimulācijas ar α-MSH, kas norāda, ka MRAPβ loma organismā varētu būt nozīmīgāka par MC2R palīgproteīna lomu. The aim of this work is to identify MRAPβ coexpression impact on MCR functional activity by stimulating them with ACTH and α-MSH. In order to achieve this was performed the MCR expression with and without MRAPβ in human HEK293 cell line, followed by cellular cAMP production volume changes associated with the stimulation of the α-MSH and ACTH (1-24). The results show that the MRAPβ coexpression increases MCR functional response after stimulation with ACTH, but decreases - after stimulation with α-MSH, indicating that MRAPβ role in the body may play a more important then just accessory protein role for MC2R.
