2. Measuring connectedness among herds in mixed linear models: From theory to practice in large-sized genetic evaluations

Abstract

Abstract A procedure to measure connectedness among groups in large-sized genetic evaluations is presented. It consists of two steps: (a) computing coefficients of determination (CD) of comparisons among groups of animals; and (b) building sets of connected groups. The CD of comparisons were estimated using a sampling-based method that estimates empirical variances of true and predicted breeding values from a simulated n-sample. A clustering method that may handle a large number of comparisons and build compact clusters of connected groups was developed. An aggregation criterion (Caco) that reflects the level of connectedness of each herd was computed. This procedure was validated using a small beef data set. It was applied to the French genetic evaluation of the beef breed with most records and to the genetic evaluation of goats. Caco was more related to the type of service of sires used in the herds than to herd size. It was very sensitive to the percentage of missing sires. Disconnected herds were reliably identified by low values of Caco. In France, this procedure is the reference method for evaluating connectedness among the herds involved in on-farm genetic evaluation of beef cattle (IBOVAL) since 2002 and for genetic evaluation of goats from 2007 onwards.

Abstract

Abstract A sampling-based method for estimating the accuracy of estimated breeding values using an animal model is presented. Empirical variances of true and estimated breeding values were estimated from a simulated n-sample. The method was validated using a small data set from the Parthenaise breed with the estimated coefficient of determination converging to the true values. It was applied to the French Salers data file used for the 2000 on-farm evaluation (IBOVAL) of muscle development score. A drawback of the method is its computational demand. Consequently, convergence can not be achieved in a reasonable time for very large data files. Two advantages of the method are that a) it is applicable to any model (animal, sire, multivariate, maternal effects...) and b) it supplies off-diagonal coefficients of the inverse of the mixed model equations and can therefore be the basis of connectedness studies.

International audience; Chez les petits ruminants, les outils d'intervention et corolairement de gestion en matière d'infections mammaires, doivent être repensés en tenant compte de leurs spécificités sur le plan animal (étiologie, réponse cellulaire, caractéristiques morphologiques et fonctionnelles) comme de conduite d'élevage, d'équipement ou d'organisation du travail. L'étude s'est attachée à intégrer les apports de l'observation en élevage, élément central du travail des éleveurs et des techniciens, et différentes solutions technologiques ou enregistrements automatisés, disponibles ou en développement, sur le plan diagnostique (bactériologie moléculaire, comptages cellulaires, spectres en moyen infra-rouge, examen clinique de la mamelle) et sur le plan de l'aptitude et des conditions de traite (recours aux enregistrements de cinétiques d'éjection du lait, de fluctuations de vide, de thermographie). Dans un contexte de réduction de l'usage des antibiotiques, des critères de sélection des animaux à traiter (ou réformer) ont été proposés. Des phénotypes ont été explorés en vue d'une meilleure appréhension des facteurs de risque associés à la traite. Enfin, après étude des caractères et simulations en termes de progrès génétique et d'impact économique, l'inclusion de nouveaux caractères dans les schémas de sélection a été réalisée (cellules) ou proposée en vue d'une amélioration de la résistance des animaux aux infections mammaires. 16. Genetic correlation estimations between artificial insemination sire performances and their progeny beef traits both measured in test stations

Abstract

In France, beef traits of artificial insemination (AI) beef bulls are improved through the sequential selection for their own performances and for their male progeny performances, both being recorded in test stations. The efficiency of such programmes mainly depends on the genetic correlations between sire performances and progeny beef traits. Such correlations were independently estimated, using the multivariate REML (restricted maximum likelihood) method in a Limousin and a Charolais programme. In both breeds, high genetic correlations were observed between sires and progeny analogous morphology scores (from 0.64 to 0.82). Genetic correlations estimated between sires and progeny growth (from 0.41 to 0.70) were lower probably due to the difference of diet in central and progeny stations. Correlations between sire muscling scores and progeny skeletal frames (and vice-versa) were negative (from $-0.05$ to $-0.58$). The genetic correlations of sire traits with progeny dressing percentage (DP$_{\rm p}$) and carcass fatness score (CF$_{\rm p}$) were only low to moderate. These results show that the selection of bulls at the end of performance testing in test stations may be efficient in improving progeny growth and morphology. However, such a selection is insufficient in improving their dressing percentage and carcass composition.
