Abstract

Stem rust is a serious disease of many gramineous plants including small grain staples such as wheat, barley, rye and triticale. Separate formae speciales (ff. spp.) of the causal fungus, Puccinia graminis, predominantly infect certain host plant genera. However, despite these taxonomic subdivisions, many P. graminis ff. spp. are genetically too similar to distinguish using existing genetic markers. For those infecting cereals, this is particularly challenging for P. graminis f. sp. tritici (Pgt) and P. graminis f. sp. secalis (Pgs). Herein we harnessed newly available genomic data for 39 Pgt and Pgs isolates and identified four regions of structural variation that were used to design four simple PCR‐based assays to distinguish the aforementioned formae speciales. These genomic regions display large presence/absence variation between Pgt and Pgs isolates, and yet a high degree of sequence conservation within shared neighbouring regions, facilitating primer design. We also confirmed lack of amplification in host plant genera analysed, which included assessment of the shared alternate host of Pgt and Pgs, Berberis vulgaris. Accurate classification of P. graminis ff. spp. infections on B. vulgaris is exceptionally valuable to rapidly define plants harbouring P. graminis inoculum when adjacent to cereal crops. Finally, we demonstrated utility of these four genetic markers to correctly distinguish a genetically diverse array of Pgt and Pgs isolates. This strategy could now be readily applied to other pathogens of interest, which will be of increasing value as genomic resources continue to rapidly expand for many key biotic threats to agricultural productivity. Abstract

Die Dauersporangien des Kartoffelkrebserregers, Synchytrium endobioticum, stellen aufgrund ihrer Widerstandsfähigkeit gegenüber chemischer Behandlungen eine besondere Gefährdung in Form von Langzeitkontamination von Resterden und Ackerflächen dar. Sie weisen ein breites Spektrum an Erscheinungsformen mit spezifischen Charakteristika auf und sind deshalb eine besondere Herausforderung bei der sicheren Diagnose von Kartoffelkrebs. Neben der Bewertung als Synchytrium endobioticum stellt die Beurteilung der Vitalität des einzelnen Sporangiums auf Basis mikroskopischer Untersuchungen eine Herausforderung dar. Die Referenzbildsammlung soll eine Entscheidungshilfe und Schulungsmaterial für die Diagnoselabore bieten. Exemplarisch werden Sporangien­bilder verschiedener Kategorien bewertet und Besonderheiten hervorgehoben. Abstract

The main parts of the project consisted of testing new differential cultivars for pathotype identification (bioassays), and the generation of validation data for three molecular S. endobioticum detection and identification assays. As a bioassay, the partners in the project agreed upon the use of the Glynne-Lemmerzahl method to identify pathotypes. In the second year of the project (2013) a test performance study (TPS) was organised. Two different pathotypes were tested, pathotype 6(O1) and 18(T1), and five partners joined in. The cultivars Talent and Logo were chosen to replace cv Miriam in the actual set of differential cultivars (EPPO, 2004). In former research, cv Miriam proved to be less suitable for separating pathotypes 6(O1) and 18(T1), results were inconsistent. As a result, we concluded that cv Talent was the best replacement of cv Miriam in the actual set of differential cultivars. Also, the cultivar Gawin can be added to the set of differentials in a new version of the EPPO Diagnostic Protocol on Synchytrium endobioticum. An international test performance study was organised to generate validation data for three molecular S. endobioticum detection and identification assays: Boogert et al. (2005), van GentPelzer et al. (2010), and Bonants et al. (2015). Two TPS rounds were organised focussing on different test matrices: round 1: wart material, and round 2: winter spore suspensions. When using the assays for detection and identification of S. endobioticum in warted potato tissue, no significant differences were observed for diagnostic sensitivity, diagnostic specificity, overall accuracy, analytical sensitivity and robustness. After applying a Ct cut-off value for the GentPelzer assay, all assays are regarded equal. When using the assays for detection and identification of S. endobioticum in winter spore suspensions, the Boogert and Gent-Pelzer assays significantly outperform the Bonants assay for diagnostic sensitivity and diagnostic specificity. For overall accuracy and analytical sensitivity, the Gent-Pelzer assay significantly outperforms the Boogert and Bonants assays and is regarded as the assay of choice when identifying S. endobioticum winter spores. 24 Pag., 4 Tabl., 2 Fig. The definitive version is available at: www3.interscience.wiley.com, The Spanish Barley Core Collection, consisting of one hundred and fifty-nine landrace-derived inbred lines and sixteen cultivars, was characterized for resistance to powdery mildew (Blumeria graminis f. sp. hordei) using a set of 27 isolates with a wide spectra of virulences/avirulences on most of the genes expected to occur in Europe. No landrace-derived line and no cultivar were resistant to all the isolates but at least three landraces showed infection types below 2 for 23 isolates. Twenty-two landraces and one cultivar showed resistance against half of the isolates used. Eleven isolates were sufficient to separate the majority of resistance profiles. In total, thirty-four resistance spectra were detected and fourteen resistance genes/alleles were postulated alone or in combination: MlLa, Mlh, Mlg, Mla22, Mla7(Mlu), Mla7(Mlk), Mlk, Mla12, Mla9, Mla3, Mla6(Mla14), Mlra and Mla1. The majority of resistance spectra are composed only by one line. Resistance in twenty-one landrace-derived lines and four cultivars was based on either unidentified genes or combinations of known and unknown genes/alleles. Mit Hilfe der vorliegenden Webanwendung kann das Schätzen des prozentualen Befalls auf der Grundlage von konstruierten Befallsbildern trainiert werden.
