Abstract

PREMISE: Embryo excision is an effective, under-described means of promoting germination in the sunflower family and may help to ensure the survival of endangered taxa or lineages with limited seed availability. METHODS AND RESULTS: We describe and illustrate a detailed method of embryo excision used successfully to stimulate germination in a diversity of composites and that requires minimal materials and expense, using Layia platyglossa as an example. We show how this procedure greatly increases germination compared to control treatments in Madia elegans, a close relative of Hawaiian silverswords that exhibits physiological dormancy. CONCLUSIONS: This technique can be learned quickly and is highly effective. Embryo excision can aid conservation efforts dependent on minimal seed resources by enhancing germination and allowing evaluation of seed quality before or after storage, as well as synchronizing seedling development, thereby allowing for refinement of ex situ seed bank conditions and efficient use of horticultural resources.

4. A dormant resource for genome size estimation in ferns: C-value inference of the Ophioglossaceae using herbarium specimen spores.

Abstract

PREMISE: The great variation of genome size (C-value) across land plants is linked to various adaptative features. Flow cytometry (FCM), the standard approach to estimating C-values, relies mostly on fresh materials, performing poorly when used with herbarium materials. No fern C-value reports have been derived from herbarium specimens; however, the herbarium spores of some ferns remain highly viable for decades and are thus promising for further investigation. To explore this possibility, we evaluated herbarium spore collections of Ophioglossaceae ferns using FCM. METHODS: Flow cytometry was conducted on 24 spore samples, representing eight of the 12 genera of the Ophioglossaceae, using specimens ranging in age from 2.6 to 111 years obtained from five herbaria. RESULTS: Regardless of the genus or the source herbarium, high-quality C-value data were generated from 17 samples, with the oldest being 26 years old. Estimates of the C-values from sporophytic tissues of known ploidy did not reveal any evidence of apomixis for the species surveyed here. We also detected a pronounced genome downsizing in Sceptridium polyploids. DISCUSSION: The recent success of FCM for C-value estimation using spores provides a much more convenient method of utilizing dry refrigerated materials. We demonstrate here that herbarium spores of some ferns are also promising for this use, even for older specimens.

Abstract

PREMISE: New sequencing technologies facilitate the generation of large-scale molecular data sets for constructing the plant tree of life. We describe a new probe set for target enrichment sequencing to generate nuclear sequence data to build phylogenetic trees with any flagellate land plants, including hornworts, liverworts, mosses, lycophytes, ferns, and all gymnosperms. METHODS: We leveraged existing transcriptome and genome sequence data to design the GoFlag 451 probes, a set of 56,989 probes for target enrichment sequencing of 451 exons that are found in 248 single-copy or low-copy nuclear genes across flagellate plant lineages. RESULTS: Our results indicate that target enrichment using the GoFlag451 probe set can provide large nuclear data sets that can be used to resolve relationships among both distantly and closely related taxa across the flagellate land plants. We also describe the GoFlag 408 probes, an optimized probe set covering 408 of the 451 exons from the GoFlag 451 probe set that is commercialized by RAPiD Genomics. CONCLUSIONS: A target enrichment approach using the new probe set provides a relatively low-cost solution to obtain large-scale nuclear sequence data for inferring phylogenetic relationships across flagellate land plants.

Abstract

PREMISE OF THE STUDY: Fine-scale variation in temperature and soil moisture contribute to microhabitats across the landscape, affecting plant phenology, distribution, and fitness. The recent availability of compact and inexpensive temperature and humidity data loggers such as iButtons has facilitated research on microclimates. METHODS AND RESULTS: Here, we highlight the use of iButtons in three distinct settings: comparisons of empirical data to modeled climate data for rare rock ferns in the genus Asplenium in eastern North America; generation of fine-scale data to predict flowering time and vernalization responsiveness of crop wild relatives of chickpea from southeastern Anatolia; and measurements of extreme thermal variation of solar array installations in Vermont. DISCUSSION: We highlight a range of challenges with iButtons, including serious limitations of the Hygrochron function that affect their utility for measuring soil moisture, and methods for protecting them from the elements and from human interference. Finally, we provide MATLAB code to facilitate the processing of raw iButton data.

Abstract

IntroductionFerns constitute the second largest group of vascular plants. Previous studies have shown that the diversity and composition of fern communities are influenced by resource availability and water stress, among other factors. However, little is known about the influence of these environmental factors on their biotic interactions, especially regarding the relationship between mycorrhizal fungi and ferns. The present study compares the mycorrhizal communities associated with 36 populations of Struthiopteris spicant L. Weiss across Europe and North America. This species exhibits a great tolerance to variations in light, nutrient, and pH conditions, and it can survive with and without mycorrhizae.MethodsWith the aim of determining which environmental factors impact the composition and abundance of the root-associated fungal communities in this species, we used an ITS-focused metabarcoding approach to identify the mycorrhizal fungi present and analyzed the influence of climatic and edaphic variables at global and regional scalesResults and discussionWe encountered striking differences in the relative abundance of arbuscular mycorrhizal fungi (AMF) between S. spicant populations at both spatial levels. We recorded a total of 902 fungal ASVs, but only 2– 4% of the total fungal diversity was observed in each individual, revealing that each fern had a unique fungal community. Light availability and the interactive action of pH and soil nitrogen concentration showed a positive influence on AMF relative abundance, explaining 89% of the variance. However, environmental factors could only explain 4– 8% of the variability in AMF community composition, indicating that it might be determined by stochastic processes. These results support the hypothesis that ferns may be more independent of mycorrhization than other plant groups and interact with fungi in a more opportunistic manner.

Abstract

Background: There are no established guidelines for the follow up of infants born after a prenatal diagnosis of a genomic copy number variant (CNV), despite their increased risk of developmental issues. The aims of this study were (i) to determine the perinatal outcomes of fetuses diagnosed with and without a CNV, and (ii) to establish a population-based paediatric cohort for long term developmental follow up. Methods: An Australian state-wide research database was screened for pregnant individuals who had a prenatal chromosomal microarray (CMA) between 2013–2019 inclusive. Following linkage to laboratory records and clinical referrer details, hospital records were manually reviewed for study eligibility. Eligible participants were mother–child pairs where the pregnancy resulted in a livebirth, the mother was able to provide informed consent in English (did not require a translator) and the mother was the primary caregiver for the child at hospital discharge after birth. Research invitations were sent by registered post at an average of six years after the prenatal diagnostic test. Statistical analysis was performed in Stata17. Results: Of 1832 prenatal records examined, 1364 (74.5%) mother–child pairs were eligible for recruitment into the follow up cohort. Of the 468 ineligible, 282 (60.3%) had 'no live pregnancy outcome' (209 terminations of pregnancy (TOP) and 73 miscarriages, stillbirths, and infant deaths), 157 (33.5%) required a translator, and 29 (6.2%) were excluded for other reasons. TOP rates varied by the type of fetal CNV detected: 49.3% (109/221) for pathogenic CNVs, 18.2% (58/319) for variants of uncertain significance and 3.3% (42/1292) where no clinically significant CNV was reported on CMA. Almost 77% of invitation letters were successfully delivered (1047/1364), and the subsequent participation rate in the follow up cohort was 19.2% (201/1047). Conclusions: This study provides Australia's first population-based data on perinatal outcomes following prenatal diagnostic testing with CMA. The relatively high rates of pregnancy loss for those with a prenatal diagnosis of a CNV presented a challenge for establishing a paediatric cohort to examine long term outcomes. Recruiting a mother–child cohort via prenatal ascertainment is a complex and resource-intensive process, but an important step in understanding the impact of a CNV diagnosis in pregnancy and beyond. Abstract

Premise: Hybridization is recognized as an important mechanism in fern speciation, with many allopolyploids known among congeners, as well as evidence of ancient genome duplications. Several contemporary instances of deep (intergeneric) hybridization have been noted, invariably resulting in sterile progeny. We chose the christelloid lineage of the family Thelypteridaceae, recognized for its high frequency of both intra‐ and intergeneric hybrids, to investigate recent hybrid speciation between deeply diverged lineages. We also seek to understand the ecological and evolutionary outcomes of resulting lineages across the landscape. Methods: By phasing captured reads within a phylogenomic data set of GoFlag 408 nuclear loci using HybPhaser, we investigated candidate hybrids to identify parental lineages. We estimated divergence ages by inferring a dated phylogeny using fossil calibrations with treePL. We investigated ecological niche conservatism between one confirmed intergeneric allotetraploid and its diploid progenitors using the centroid, overlap, unfilling, and expansion (COUE) framework. Results: We provide evidence for at least six instances of intergeneric hybrid speciation within the christelloid clade and estimate up to 45 million years of divergence between progenitors. The niche quantification analysis showed moderate niche overlap between an allopolyploid species and its progenitors, with significant divergence from the niche of one progenitor and conservatism to the other. Conclusions: The examples provided here highlight the overlooked role that allopolyploidization following intergeneric hybridization may play in fern diversification and range and niche expansions. Applying this approach to other fern taxa may reveal a similar pattern of deep hybridization resulting in highly successful novel lineages. [ABSTRACT FROM AUTHOR]

16. Three New Species of Collinsia (Plantaginaceae) Provide Additional Evidence for Neoendemism in the Upper Merced River Watershed of the Central Sierra Nevada, California.

Abstract

Field and phylogenetic studies of Collinsia previously resulted in discovery of the distinctive "metamorphica" clade from metamorphic scree of the upper Merced River drainage on the western slope of the central Sierra Nevada, California. The three component lineages within this clade are described here as new species: C. metamorphica from the South Fork Merced River watershed, C. parkii from Trumbull Peak, and C. wakahlmae from the Merced River canyon in the vicinity of El Portal. These new taxa, first collected in the 1980s, have been confused with C. childii, C. linearis, and C. rattanii. Collectively, the three new taxa can be distinguished from C. childii by their narrower mid- to distal-stem leaves, and, in fruit, their much less recurved to erect calyx lobes that are not longer than the capsule, or not conspicuously so. They are distinguishable from C. linearis and C. rattanii by their non-revolute leaf margins and capsules with only two seeds. The three new taxa differ in part from one another by a combination of corolla color, size, and shape, calyx length, and leaf blade shape. These morphologically and geographically distinctive taxa provide additional evidence for angiosperm diversification within the upper Merced River watershed and collectively have distributions similar to those of some other endemics of the area that co-occur on metamorphic scree exposures. Further exploration of these habitats for undescribed plant diversity and any undiscovered populations of these rare new taxa is warranted, as is their immediate protection from potential threats. Abstract

— The generic classification of the Thelypteridaceae has been the subject of much controversy. Proposed taxonomic systems have varied from recognizing the approximately 1200 species in the family within the single genus Thelypteris, to systems favoring upwards of 30 genera. Insights on intrafamilial relationships, especially for neotropical taxa, have been gained from recent phylogenetic studies; however, in the most recent classification, 10 of 30 recognized genera are either non-monophyletic or untested. We sequenced 407 nuclear loci for 621 samples, representing all recognized genera and approximately half the known species diversity. These were analyzed using both maximum likelihood analysis of a concatenated matrix and multi-species coalescent methods. Our phylogenomic results, informed by recently published morphological evidence, provide the foundation for a generic classification which recircumscribed 14 genera and recognized seven new genera. The 37 monophyletic genera sampled demonstrate greater geographic coherence than previous taxonomic concepts suggested. Additionally, our results demonstrate that certain morphological characters, such as frond division, are evolutionarily labile and are thus inadequate for defining genera.

Klinefelter syndrome (KS) or 47,XXY is the most common sex chromosome aneuploidy (SCA), occurring at a prevalence of 1 in 600 male pregnancies. Historically, only 25% of individuals with KS came to medical attention, for a range of issues across the life course including under‐virilisation at birth, developmental and social concerns in childhood, absence, delay or arrest of puberty in adolescence or infertility in adulthood. Our understanding of the phenotypic spectrum of KS has been largely influenced by this ascertainment bias. With increasing uptake of antenatal noninvasive prenatal testing (NIPT), a corresponding increase in identification of KS has been documented. Population‐based longitudinal data from infancy to adulthood on these individuals is lacking, which impedes balanced antenatal genetic counselling and raises issues for prospective parents and clinicians alike. 40. Preventative family-centred positive behaviour support for families of children with Down syndrome

Abstract

Family-centred positive behaviour support (FCPBS) for children with developmental disabilities and problem behaviour has been well studied at the tertiary, individualized level of intervention, but no studies have addressed its implementation at the secondary prevention level. Group parent training programs are well substantiated and, therefore, offer evidence-based models for a secondary-tier FCPBS approach. Based on key features of FCPBS and best practice in group parent training, a 14-week, FCPBS parent training program was designed for families of young children with Down syndrome (DS) who engaged in mild to moderate problem behaviour. Program content included understanding problem behaviour, universal positive behaviour support strategies, mindfulness practices, and cognitive-behaviour change strategies. An initial version of the program was trialled in a Stage 1 study with two families. Focus groups were conducted with the participants, and revisions were made. A randomized controlled trial comprised of experimental and waitlist control groups was then employed to evaluate the effects of the revised program. Eleven families of children with DS participated in the intervention. Direct observations of child problem behaviour, child positive engagement, and parent intervention fidelity were conducted in one target family routine per family. Indirect measures included child behaviour in two generalization routines per family, sense of parenting competence, parenting stress, and family quality of life. Data were gathered pre- and postintervention and at the 6-month follow up with the experimental group. In contrast to the waitlist control group, families in the experimental group showed statistically significant improvements in child problem behaviour and positive engagement in both the target family routine and one generalization routine. Significant improvements for mothers were found for parenting sense of competence, parenting stress, and family quality of life. In contrast, fathers did not show improvements in global measures of child behaviour or family functioning. The study makes two unique contributions to the PBS literature: It is the first study to evaluate a secondary prevention model of FCPBS and the first to examine the efficacy of FCPBS for children with DS. A secondary-tier approach to FCPBS appears to be a promising, cost-effective intervention for ameliorating problem behaviour in children with DS.

Abstract

Background: The COVID-19 pandemic created new challenges in controlling the transmission of sexually transmitted diseases (STDs), forcing the Centers for Disease Control and Prevention (CDC) to temporarily modify recommendations. As rapid COVID-19 testing emerged, supplies for similar testing platforms, specifically Chlamydia trachomatis and Neisseria gonorrhoeae , became compromised. Local Problem: The local community was identified as having the highest rate of chlamydia infections in North Carolina. Concerns regarding disease transmission within the community were amplified as the project site began experiencing a critical shortage of chlamydia and gonorrhea testing kits. Methods: This quality improvement (QI) project, conducted in an emergency department, located in an underserved area with high STD infection rates, offered a prioritized approach to STD testing and treatment during a critical time with limited testing capabilities. Interventions: Program analysis evaluated the management of 227 patients preintervention and 218 patients postintervention with confirmed or suspected infection, using a testing and treatment algorithm to identify and treat those most likely to be infected while preserving testing supplies for those at higher risk for complications from infections. Results: Test utilization decreased by 25% (p -value =.003 via t -test), whereas a significant improvement in empiric treatment, increasing from 59% (133/227) to 73% (158/218), was also observed (p -value =.002 via chi-square analysis). Conclusions: Results suggest that a testing and treatment algorithm for providers can successfully guide testing and treatment decisions, reducing onward transmission and preserving supplies for those more likely to experience complications from chlamydia and gonorrhea infections. Phegopteris excelsior is known from Nova Scotia and New Brunswick west to southern Quebec, south to central New England and eastern New York (Fig. 3). Phegopteris excelsior generally grows in deciduous or coniferous forests often comprising tree species that prefer calcareous soils (e.g., Acer saccharum Marshall, Thuja occidentalis L.). Local topography is often sloping, near but not immediately along small streams or small rivers (not within the annual flood zone), not upper montane or alpine. Microsites are terrestrial (not epipetric); soils are often loam or fine sandy loam of circumneutral reaction. Three current populations in Vermont occur on soils described as having pH 5.1���7.3 in the upper stratum, and a fourth population is on soil with pH 4.5���6.5 (NRCS, 2018). Wherry (1921) found P. connectilis to be indifferent to soil reaction, but P. excelsior appears to favor circumneutral soils. Etymology. The epithet is a Latin comparative adjective meaning ���higher��� or ���taller��� and refers to the habit of the species, which is usually taller than Phegopteris connectilis. Notes. Phegopteris excelsior is an apomict of allopolyploid origin, putatively involving the most morphologically similar taxon, P. connectilis, as a progenitor. The most salient characters are the larger overall size of its fronds, blades that are more triangular, especially notable when pressed flat (those of P. connectilis when pressed flat are teardrop shaped with more or less elongate tips and rounded bases), and proximal pinnae that are slightly less downward-directed and narrower, the width-to-length ratio typically being 1:5 versus 1: 4 in P. connectilis. Among cryptic characters, spore size is useful in distinguishing the tetraploid P. excelsior from both diploid and triploid cytotypes of P. connectilis. Phegopteris excelsior spores average 64 �� m long, ranging 53���75 �� m, whereas triploid P. connectilis spores average 55 �� m long, ranging 43���69 �� m, and diploid P. connectilis spores average 42 �� m long, ranging 25���48 �� m. Abstract

Background: The implementation of genomic testing in pregnancy means that couples have access to more information about their child's genetic make-up before birth than ever before. One of the resulting challenges is the management of genetic variations with unclear clinical significance. This population-based study will help to close this critical knowledge gap through a multidisciplinary cohort study of children with and without genomic copy number variants (CNVs) diagnosed before birth. By comparing children with prenatally-ascertained CNVs to children without a CNV, we aim to (1) examine their developmental, social-emotional and health status; (2) measure the impact of prenatal diagnosis of a CNV on maternal perceptions of child health, behavior and development; and (3) determine the proportion of prenatally-ascertained CNVs of unknown or uncertain significance that are reclassified as benign or pathogenic after 2 or more years. Methods: This study will establish and follow up a cohort of mother-child pairs who have had a prenatal diagnosis with a chromosomal microarray from 2013-2019 in the Australian state of Victoria. Children aged 12 months to 7 years will be assessed using validated, age-appropriate measures. The primary outcome measures will be the Wechsler Preschool and Primary Scale of Intelligence IV (WPSSI-IV) IQ score (2.5 to 7 year old's), the Ages and Stages Questionnaire (12-30 months old), and the Brief Infant- Toddler Social and Emotional Assessment (BITSEA) score. Clinical assessment by a pediatrician will also be performed. Secondary outcomes will be scores obtained from the: Vineland Adaptive Behavior Scale, Maternal Postnatal Attachment Questionnaire, the Vulnerable Child Scale, Profile of Mood States, Parent Sense of Competence Scale. A descriptive analysis of the reclassification rates of CNVs after ≥2 years will be performed. Discussion: This study protocol describes the first Australian cohort study following children after prenatal diagnostic testing with chromosomal microarray. It will provide long-term outcomes of fetal genomic variants to guide evidence-based pre-and postnatal care. This, in turn, will inform future efforts to mitigate the negative consequences of conveying genomic uncertainty during pregnancy.
