Funder: Rosetrees Trust, Aim & methods: To investigate peripheral blood methylation episignatures in KMT2B-related dystonia (DYT-KMT2B), the authors undertook genome-wide methylation profiling of ∼2 M CpGs using a next-generation sequencing-based assay and compared the findings with those in controls and patients with KMT2D-related Kabuki syndrome type 1 (KS1). Results: A total of 1812 significantly differentially methylated CpG positions (false discovery rate < 0.05) were detected in DYT-KMT2B samples compared with controls. Multi-dimensional scaling analysis showed that the 10 DYT-KMT2B samples clustered together and separately from 29 controls and 10 with pathogenic variants in KMT2D. The authors found that most differentially methylated CpG positions were specific to one disorder and that all (DYT-KMT2B) and most (Kabuki syndrome type 1) methylation alterations in CpG islands were gain of methylation events. Conclusion: Using sensitive methylation profiling methodology, the authors replicated recent reports of a methylation episignature for DYT-KMT2B. These findings will facilitate the development of episignature-based assays to improve diagnostic accuracy.

Around 95% of patients with clinical features that meet the diagnostic criteria for von Hippel–Lindau disease (VHL) have a detectable inactivating germline variant in VHL. The VHL protein (pVHL) functions as part of the E3 ubiquitin ligase complex comprising pVHL, elongin C, elongin B, cullin 2 and ring box 1 (VCB-CR complex), which plays a key role in oxygen sensing and degradation of hypoxia-inducible factors. To date, only variants in VHL have been shown to cause VHL disease. We undertook trio analysis by whole-exome sequencing in a proband with VHL disease but without a detectable VHL mutation. Molecular studies were also performed on paired DNA extracted from the proband’s kidney tumour and blood and bioinformatics analysis of sporadic renal cell carcinoma (RCC) dataset was undertaken. A de novo pathogenic variant in ELOC NM_005648.4(ELOC):c.236A>G (p.Tyr79Cys) gene was identified in the proband. ELOC encodes elongin C, a key component [C] of the VCB-CR complex. The p.Tyr79Cys substitution is a mutational hotspot in sporadic VHL-competent RCC and has previously been shown to mimic the effects of pVHL deficiency on hypoxic signalling. Analysis of an RCC from the proband showed similar findings to that in somatically ELOC-mutated RCC (expression of hypoxia-responsive proteins, no somatic VHL variants and chromosome 8 loss). These findings are consistent with pathogenic ELOC variants being a novel cause for VHL disease and suggest that genetic testing for ELOC variants should be performed in individuals with suspected VHL disease with no detectable VHL variant.

Germline pathogenic variants in two genes encoding the lysine-specific histone methyltransferase genes SETD1A and SETD2 are associated with neurodevelopmental disorders (NDDs) characterised by developmental delay and congenital anomalies. The SETD1A and SETD2 gene products play a critical role in chromatin-mediated regulation of gene expression. Specific methylation episignatures have been detected for a range of chromatin gene-related NDDs and have impacted clinical practice by improving interpretation of variant pathogenicity. To investigate if SETD1A and/or SETD2-related NDDs are associated with a detectable episignature, we undertook targeted genome-wide methylation profiling of > 2 M CpGs using a next generation sequencing based assay. Comparison of methylation profiles in patients with SETD1A variants (n = 6) did not reveal evidence of a strong methylation episignature. Review of the clinical and genetic features of SETD2 patient group revealed that, as reported previously, there were phenotypic differences between patients with truncating mutations (n = 4, Luscan-Lumish syndrome; MIM:616831) and those with missense codon 1740 variants (p.Arg1740Trp (n = 4) and p.Arg1740Gln (n = 2)). Both SETD2 subgroups demonstrated a methylation episignature which was characterised by hypomethylation and hypermethylation events respectively. Within the codon 1740 subgroup, both the methylation changes and clinical phenotype were more severe in those with p.Arg1740Trp variants. We also noted that two of 10 cases with a SETD2-NDD had developed a neoplasm. These findings reveal novel epigenotype-genotype–phenotype correlations in SETD2-NDDs and predict a gain-of-function mechanism for SETD2 codon 1740 pathogenic variants.

Current therapies for myeloproliferative neoplasms (MPN) improve symptoms but have limited effect on tumor size. In preclinical studies, tamoxifen restored normal apoptosis in mutated hematopoietic stem and progenitor cells (HSPCs). TAMARIN is a Phase-II, multicenter, single-arm clinical trial assessing tamoxifen’s safety and activity in patients with stable MPNs, no prior thrombotic events and mutated JAK2V617F, CALRins5 or CALRdel52 peripheral blood allele burden ≥20%. The primary outcome (≥50% allele burden reduction at 24 weeks) was met by 3/38 patients; 5/38 additional patients showed ≥25% reductions. Tamoxifen was well tolerated. Baseline analysis of HSPC transcriptome segregated responders and non-responders, suggesting a predictive signature. In responder HSPCs, longitudinal analysis showed high baseline expression of JAK-STAT signaling and oxidative phosphorylation genes, which were downregulated by tamoxifen. In JAK2V617F+ cells, 4-hydroxytamoxifen inhibited mitochondrial complex-I, activating proapoptotic integrated stress response (ISR) and decreasing pathogenic JAK2 signaling. Therefore, tamoxifen inhibits mitochondrial respiration, modulates ISR and suppresses pathogenic JAK-STAT signaling in a subset of prospectively identifiable MPN patients.

Sin embargo, la comparación de este modelo de realeza seléucida con aquel que el mismoNabucodonosor plasmó en sus inscripciones del periodo neobabilónico revela discrepancias sustanciales entre ambos. Se propone aquí que esto se debe a quefueron construidos sobre concepciones diferentes del origen de la legitimidad de la institución monárquica.

A rare subset of GISTs are classified as wild-type GIST (wtGIST) and these are frequently associated with germline variants that affect the function of cancer predisposition genes such as the succinate dehydrogenase subunit genes (SDHA, SDHB, SDHC, SDHD) or NF1. However, despite this high heritability, familial clustering of wtGIST is extremely rare. Here, we report a mother-son diad who developed wtGIST at age 66 and 34 years, respectively. Comprehensive genetic testing revealed germline truncating variants in both SDHA (c.1534C>T (p.Arg512*)) and PALB2 (c.3113G>A (p.Trp1038*)) in both affected individuals. The mother also developed breast ductal carcinoma in-situ at age 70 years. Immunohistochemistry and molecular analysis of the wtGISTs revealed loss of SDHB expression and loss of the wild-type SDHA allele in tumour material. No allele loss was detected at PALB2 suggesting that wtGIST tumourigenesis was principally driven by succinate dehydrogenase deficiency. However, we speculate that the presence of multilocus inherited neoplasia alleles syndrome (MINAS) in this family might have contributed to the highly unusual occurrence of familial wtGIST. Systematic reporting of tumour risks and phenotypes in individuals with MINAS will facilitate the clinical interpretation of the significance of this diagnosis, which is becoming more frequent as strategies for genetic testing for hereditary cancer becomes more comprehensive.

La intensificación de los sistemas ganaderos a través de la incorporación de los cultivos anuales permite potenciar a las pasturas perennes. El objetivo del trabajo fue evaluar la producción forrajera, contenido de proteína bruta del forraje y las variables físicoquímicas del suelo, con dos regímenes hídricos y con distintas secuencias de cultivos de verano para forraje conservado y de verdeos de invierno para corte, complementando a una pastura de alfalfa en un suelo agrícola degradado. Los tratamientos consistieron en una combinación de secuencias de cultivos de verano y de verdeos de invierno. We present simulations and experiments of the generic submarine Joubert BB2 performing standard turn, zigzag, and surfacing maneuvers in calm water at depth. The free-sailing experiments, performed at Maritime Research Institute Netherlands (MARIN), are unique in that they present an open dataset for the community to benchmark maneuvering prediction methodologies. Computations were performed with explicitly gridded sailplanes, tail planes, and propellers using a dynamic overset technique. This study analyzes a 20-degree turning maneuver with vertical control commanding the stern planes and a 20/20 zigzag maneuver with vertical control commanding both sail and stern planes, both of them at a nominal speed of 10 knots, and a 20-degree rise maneuver with horizontal control at 12 knots. The results show that computational fluid dynamics can predict well motions and speeds for free-sailing conditions, but controller commands are harder to replicate. Computations of the rise maneuver with surfacing compare well with experiments, including a crashback maneuver to stop the submarine. Introduction Simulation of free-running submarine maneuvers is demanding in terms of computational fluid dynamics (CFD) capabilities and computational resources. Full 6-DoF motions, moving appendages, control algorithms, and scalable performance are some of the requirements to execute free-running maneuvering simulations. Open literature data for validation of submarine maneuvers are very limited and consist mostly of static conditions (see for instance rotating arm [Toxopeus et al. 2012] and static drift [Roddy 1990; Toxopeus 2008] data for Defense Advanced Research Projects Agency (DARPA) Suboff and static drift [Quick & Woodyatt 2014] for the Joubert hull form [Joubert 2006]). A new dataset has been recently made available to the research community for the generic submarine model BB2 (Overpelt et al. 2015), based on the Joubert hull form.

PURPOSE: Disruptions of genomic imprinting are associated with congenital imprinting disorders (CIDs) and other disease states, including cancer. CIDs are most often associated with altered methylation at imprinted differentially methylated regions (iDMRs). In some cases, multiple iDMRs are affected causing multilocus imprinting disturbances (MLIDs). The availability of accurate, quantitative, and scalable high-throughput methods to interrogate multiple iDMRs simultaneously would enhance clinical diagnostics and research. METHODS: We report the development of a custom targeted methylation sequencing panel that covered most relevant 63 iDMRs for CIDs and the detection of MLIDs. We tested it in 70 healthy controls and 147 individuals with CIDs. We distinguished loss and gain of methylation per differentially methylated region and classified high and moderate methylation alterations. RESULTS: Across a range of CIDs with a variety of molecular mechanisms, ImprintSeq performed at 98.4% sensitivity, 99.9% specificity, and 99.9% accuracy (when compared with previous diagnostic testing). ImprintSeq was highly sensitive for detecting MLIDs and enabled diagnostic criteria for MLID to be proposed. In a child with extreme MLID profile a probable genetic cause was identified. CONCLUSION: ImprintSeq provides a novel assay for clinical diagnostic and research studies of CIDs, MLIDs, and the role of disordered imprinting in human disease states.

We describe the implementation of several recently developed boundary layer transition models into the overset computational fluid dynamics code, REX, developed at the University of Iowa, together with an evaluation of its capabilities and limitations for naval hydrodynamics applications. Models based on correlations and on amplification factor transport were implemented in one- and two-equation Reynolds-averaged Navier-Stokes turbulence models, including modifications to operate in crossflow. Extensive validation of the transition models implemented in REX is performed for several 2- and 3-dimensional geometries of naval relevance. Standard tests with extensive available experimental data include flat plates in zero pressure gradient, an airfoil, and sickle wing. More complex test cases include the propeller, P4119, with some experimental data available, and the generic submersible, Joubert BB2, with no relevant experimental data available, to validate the transition models. Simulations for these last two cases show that extensive regions of laminar flow can be present on the bodies at laboratory scale and field scale for small vessels, and the potential effects on resistance and propulsion can be significant. 1. Introduction Progress for prediction of attached, fully turbulent flows for practical aerodynamic and hydrodynamic applications has reached a relatively mature plateau. However, according to a recent comprehensive review of pacing items (Slotnick et al. 2014), the single largest hurdle for incorporating computational fluid dynamics (CFD) into the design process in the near future is the ability to accurately predict turbulent flows with boundary layer transition and separation. Transition can impact skin friction, heat transfer, noise, propulsion efficiency, and maneuverability. This is especially true at model scale and for small craft such as unmanned or autonomous surface and underwater vehicles.

We present a study of the response of the generic Joubert BB2 geometry self-propelled near the free surface, using a dynamic overset methodology with discretized propeller and control surfaces. A grid study was performed for sail top depth 0.702 m . Even keel simulations at depths ranging from − 6.9 m to 40 m were conducted in calm water and regular waves representative of sea state 2 to 7. An autopilot acting on sail and tail planes, ballast and trim tanks was used to simulate controlled self-propulsion at several depths in calm water and waves. The even keel study shows that near surface operation causes considerable vertical forces and pitching moments, and an increase in required propeller thrust to achieve self-propulsion, decreasing efficiency. The boat responds to waves mainly through the added mass forces produced by the wave-induced velocity field, causing an exponential decay of the wave influence with depth and with decreasing wave amplitude. In controlled free running simulations very near the surface the boat responds to the forces observed in even keel, requiring compensation through the trim tanks to prevent high bow down pitch. Hull/free surface interaction causes fluctuations in the wake, resulting in a broadband response of propeller thrust.

Machine learning, a subdomain of artificial intelligence, is a widespread technology that is molding how chemists interact with data. Therefore, it is a relevant skill to incorporate into the toolbox of any chemistry student. This work presents a workshop that introduces machine learning for chemistry students based on a set of Python notebooks and assignments. Python, one of the most popular programming languages, is open source, free to use, and has plenty of learning resources. The workshop is designed for students without previous experience in programming, and it aims for a deeper understanding of the complexity of concepts in programming and machine learning. The examples used correspond to real data from physicochemical characterizations of wine, a content that is of interest for students. Tall fescue (Festuca arundinacea Schreber) is a temperate perennial forage important in livestock production systems due to its high yield in places with environmental and edaphic restrictions. The aim of this study was to evaluate the phenotypic performance of ten naturalized tall fescue populations in sub-humid semi-arid environments of Argentina. The phenotypic traits plant height, crown diameter, number of tillers, and dry biomass production were estimated during three years. The data were examined through analysis of variance, correlation analysis, principal component analysis, and population × environment interaction analysis. The results suggest that there is high phenotypic variability among the ten naturalized tall fescue populations. A genotype × environment interaction was recorded for all traits (p < 0.05). The correlation analysis showed that the plant height trait could be useful to select indirectly higher plants in dry biomass production in individual and annual cuts. Populations 3243-645 and 3250-BAI stood out in the analyzed traits presenting stability throughout the years. The high phenotypic variability found is valuable to be explored in the future in the breeding program and to identify and select superior genotypes within populations. Resumen La festuca alta (Festuca arundinacea Schreber) es una forrajera perenne de regiones templadas importante en los sistemas de producción pecuarios debido a su elevado rendimiento en lugares con restricciones ambientales y edáficas. El objetivo del presente estudio fue evaluar el rendimiento fenotípico de diez poblaciones de festuca alta naturalizada en ambientes semiáridos subhúmedos de Argentina. Los caracteres fenotípicos altura de planta, diámetro de corona, número de macollos . producción de biomasa seca, se estimaron durante tres años. Los datos se analizaron mediante análisis de varianza, análisis de correlación, análisis de componentes principales y análisis de interacción población × ambiente. Los resultados sugieren que existe una elevada variabilidad fenotípica entre las diez poblaciones de festuca alta. Se registró interacción población × ambiente para todos los caracteres (p < 0,05). El análisis de correlación mostró que el carácter altura de planta puede ser útil para seleccionar indirectamente plantas superiores en producción de biomasa seca en cortes individuales y anuales. Las poblaciones 3243-645 y 3250-BAI se destacaron en los caracteres analizados y presentaron estabilidad a lo largo de los años. La alta variabilidad fenotípica encontrada resulta útil para ser explorada a futuro en el programa de mejoramiento y para lograr la identificación y selección de genotipos superiores dentro de poblaciones.

Summary A 38-year-old female was identified as carrying a heterozygous pathogenic MEN1 variant (c.1304delG) through predictive genetic testing, following a diagnosis of familial hyperparathyroidism. Routine screening for parathyroid and pituitary disease was negative. However, cross-sectional imaging by CT revealed a 41 mm pancreatic tail mass. Biopsy via endoscopic ultrasound confirmed the lesion to be a well-differentiated (grade 1) pancreatic neuroendocrine tumour (pNET) with MIB1in situ pT2 (23 mm) grade 1, N0 (ER positive; HER2 negative). Following mastectomy, our patient underwent a successful distal pancreatectomy to resect the pNET. Loss of heterozygosity (LOH) at the MEN1 locus was found in both the breast tumour and pNET, thereby in keeping with a 'two-hit' hypothesis of oncogenesis, a suggestive but non-definitive clue for causation. To obtain further support for a causative relationship between MEN1 and breast cancer, we undertook a detailed review of the published literature which overall supports the notion that breast cancer is a MEN1-related malignancy that presents at a younger age and histologically, is typically of ductal subtype. Currently, clinical guidance regarding breast cancer surveillance in MEN1 does not exist and further research is required to establish a clinical and cost-effective surveillance strategy). Learning points We describe a case of pNET and breast cancer diagnosed at a young age of 38 years in a patient who is heterozygous for a pathogenic MEN1 variant. Loss of the wild-type allele was seen in both breast tissue and pNET specimen. Breast cancer may be an under-recognised MEN1-associated malignancy that presents at a younger age than in the general population with a relative risk of 2–3. Further research is required to determine the cost-effectiveness of breast cancer surveillance approach at a younger age in MEN1 patients relative to the general population .

This work presents a course that introduces machine learning for chemistry students based on a set of Python Notebooks and assignments. Python language, one of the most popular programming languages, allows for free software and resources, which ensures availability. The course is constructed for students without previous experience in programming, leading to an incremental progression in depth and complexity that covers both programming and machine learning concepts. The examples used are related to real data from physicochemical characterizations of wines, producing an attractive material that captures the interest of students. Topics included are Introduction to Python, Basic Statistics, Data Visualization and Dimension Reduction, Classification, and Regression.

A subset of individuals diagnosed with cerebral palsy will have an underlying genetic diagnosis. Previously, a missense variant in GAD1 was described as a candidate mutation in a single family diagnosed with autosomal recessive spastic cerebral palsy-1 (CPSQ1; OMIM 603513). Following the ascertainment of a further branch of the CPSQ1 kindred, we found that the previously reported GAD1 variant did not segregate with the neurological disease phenotype in the recently ascertained branch of the kindred. Following genetic linkage studies to map autozygous regions and whole-exome sequencing, a missense variant (c.527 T > C; p. Leu176Pro, rs773333490) in the HPDL gene was detected and found to segregate with disease status in both branches of the kindred. HPDL encodes a 371-amino acid protein (4-Hydroxyphenylpyruvate Dioxygenase Like) that localizes to mitochondria but whose function is uncertain. Recently, biallelic loss of function variants and missense substitution-causing variants in HPDL were reported to cause a childhood onset progressive spastic movement disorder with a variable presentation. These findings suggest that HPDL-related neurological disease may mimic spastic cerebral palsy and that GAD1 should not be included in diagnostic gene panels for inherited cerebral palsy., Morgan et al. report that a novel candidate mutation in the HPDL gene (but not GAD1) segregates with disease status within a kindred in which a locus for autosomal recessive spastic cerebral palsy-1 (CPSQ1; OMIM 603513, GAD1) was mapped previously (in part of the kindred)., Graphical Abstract

The enzyme succinate dehydrogenase (SDH) functions in the citric acid cycle and loss of function predisposes to the development of phaeochromocytoma/paraganglioma (PPGL), wild type gastrointestinal stromal tumour (wtGIST) and renal cell carcinoma. SDH-deficient tumours are most commonly associated with a germline SDH subunit gene (SDHA/B/C/D) mutation but can also be associated with epigenetic silencing of the SDHC gene. However, clinical diagnostic testing for an SDHC epimutation is not widely available. The objective of this study was to investigate the indications for and the optimum diagnostic pathways for the detection of SDHC epimutations in clinical practice. SDHC promoter methylation analysis of 32 paraffin embedded tumours (including 15 GIST and 17 PPGL) was performed using a pyrosequencing technique and correlated with SDHC gene expression. SDHC promoter methylation was identified in 6 (18.7%) tumours. All 6 SDHC epimutation cases presented with SDH deficient wtGIST and 3/6 cases had multiple primary tumours. No case of constitutional SDHC promoter hypermethylation was detected. Whole genome sequencing of germline DNA from three wtGIST cases with an SDHC epimutation, did not reveal any causative sequence anomalies. Herein, we recommend a diagnostic workflow for the detection of an SDHC epimutation in a service setting.

In this study, we presented the influence of nanoparticle coatings over the inner furnace wall used in TS-FF-AAS for the determination of trace elements (Ag, Cd, Pb, and Se) in different complex matrix. The use of ceramic nanomaterials (ZrO2 and TiO2) as a coating, produced by the dipcoating technique, enabled enhanced analytical performance (analytical response, sensitivity, LOD, LOQ, and signal stability). Hay suficientes antecedentes que indican que para obtener elevados niveles de producción de forraje de calidad de las pasturas y pastizales es necesario que se encuentren suficientemente abastecidas por distintos nutrientes. El término “suficiente” debería interpretarse como el consumo/absorción mínimo/a necesario/a de uno o más nutrientes para que la pastura exprese su capacidad productiva con el menor impacto ambiental. La respuesta a la fertilización en pasturas perennes ya establecidas requiere considerar varios aspectos. Entre los más relevantes están: la composición de las distintas especies de la pastura, la disponibilidad/aportes de minerales/nutrientes desde el suelo (natural y su variación estacional) y la demanda potencial de nutrientes en cada período del año. Dada la variedad de factores que involucra el tema, en este artículo se abordará la fertilización con macronutrientes de pasturas templadas en otoño. Desde el punto de vista de la composición de las pasturas es posible simplificarlo en una situación: la relación gramínea leguminosa de la pastura. Esta puede ir desde 0 (ej. alfalfa pura) hasta 1 (ej.: festuca pura) pasando por toda la gama de relaciones intermedias en mezclas base alfalfa o base gramínea. Para la alfalfa, el fósforo (P) y, eventualmente, el azufre (S) son los elementos que deben asegurarse en cantidades suficientes. Para gramíneas, el nitrógeno (N) es el elemento clave para el crecimiento de la pastura. Las evidencias en el norte de la región pampeana indican que, en el caso de pasturas mixtas de gramíneas y leguminosas, la decisión sobre los nutrientes a aportar tendría que basarse en la abundancia relativa de cada especie y de las fuentes disponibles (mineral o de fijación simbiótica). Unresolved pressure fluctuations at the sub-grid scale (SGS) level of large eddy simulation (LES) or Reynolds-averaged Navier–Stokes computations affect cavitation inception predictions, as SGS low pressures are simply ignored. We present a framework to take the unresolved SGS flow into account. Representing the SGS flow as canonical turbulence, in this paper, homogeneous isotropic turbulence (HIT), the pressure fluctuations, and transport and cavitating behavior of nuclei in such turbulence can be evaluated from direct numerical simulations (DNS) and used to create a model of cavitation inception that accounts for SGS fluctuations. To accomplish this, nuclei of different sizes were transported in DNS of HIT using their pressure history to drive the Rayleigh–Plesset equation that simulates bubble dynamics. In this way, expected average cavitation frequencies were tabulated for a range of SGS Taylor scale Reynolds numbers ([Formula: see text]), nucleus size, turbulent kinetic energy dissipation rate, and mean pressure. The model uses this table to estimate the cavitation event rate in each cell of a computational fluid dynamics solution. Inception can then be predicted by comparing the total cavitation rate with the detection criterion. The model is first assessed on two cases of HIT (at [Formula: see text] = 240 and 324) by comparing the pressure statistics, which it predicts in LES runs using the SGS cavitation model against the statistics of DNS. Then, a high [Formula: see text] (1660–1880) HIT flow is simulated using LES, and cavitation events are compared against experimental data. The inception model successfully predicts the inception pressure and the cavitation rates in the flow.
